Les phylogénies de gènes offrent un cadre idéal pour l’étude comparative des génomes. Non seulement elles incorporent l’évolution des espèces par spéciation, mais permettent aussi de capturer l’expansion et la contraction des familles de gènes par gains et pertes de gènes. La détermination de l’ordre et de la nature de ces événements équivaut à inférer l’histoire évolutive des familles de gènes, et constitue un prérequis à plusieurs analyses en génomique comparative. En effet, elle est requise pour déterminer efficacement les relations d’orthologies entre gènes, importantes pour la prédiction des structures et fonctions de protéines et les analyses phylogénétiques, pour ne citer que ces applications. Les méthodes d’inférence d’histoires évolutives de familles de gènes supposent que les phylogénies considérées sont dénuées d’erreurs. Ces phylogénies de gènes, souvent recons- truites à partir des séquences d’acides aminés ou de nucléotides, ne représentent cependant qu’une estimation du vrai arbre de gènes et sont sujettes à des erreurs provenant de sources variées, mais bien documentées. Pour garantir l’exactitude des histoires inférées, il faut donc s’assurer de l’absence d’erreurs au sein des arbres de gènes. Dans cette thèse, nous étudions cette problématique sous deux aspects. Le premier volet de cette thèse concerne l’identification des déviations du code génétique, l’une des causes d’erreurs d’annotations se propageant ensuite dans les phylogénies. Nous développons à cet effet, une méthodologie pour l’inférence de déviations du code génétique standard par l’analyse des séquences codantes et des ARNt. Cette méthodologie est cen- trée autour d’un algorithme de prédiction de réaffectations de codons, appelé CoreTracker. Nous montrons tout d’abord l’efficacité de notre méthode, puis l’utilisons pour démontrer l’évolution du code génétique dans les génomes mitochondriaux des algues vertes. Le second volet de la thèse concerne le développement de méthodes efficaces pour la correction et la construction d’arbres phylogénétiques de gènes. Nous présentons deux méthodes exploitant l’information sur l’évolution des espèces. La première, ProfileNJ , est déterministe et très rapide. Elle corrige les arbres de gènes en ciblant exclusivement les sous-arbres présentant un support statistique faible. Son application sur les familles de gènes d’Ensembl Compara montre une amélioration nette de la qualité des arbres, par comparaison à ceux proposés par la base de données. La seconde, GATC, utilise un algorithme génétique et traite le problème comme celui de l’optimisation multi-objectif de la topologie des arbres de gènes, étant données des contraintes relatives à l’évolution des familles de gènes par mutation de séquences et par gain/perte de gènes. Nous montrons qu’une telle approche est non seulement efficace, mais appropriée pour la construction d’ensemble d’arbres de référence., Gene trees offer a proper framework for comparative genomics. Not only do they provide information about species evolution through speciation events, but they also capture gene family expansion and contraction by gene gains and losses. They are thus used to infer the evolutionary history of gene families and accurately predict the orthologous relationship between genes, on which several biological analyses rely. Methods for inferring gene family evolution explicitly assume that gene trees are known without errors. However, standard phylogenetic methods for tree construction based on se- quence data are well documented as error-prone. Gene trees constructed using these methods will usually introduce biases during the inference of gene family histories. In this thesis, we present new methods aiming to improve the quality of phylogenetic gene trees and thereby the accuracy of underlying evolutionary histories of their corresponding gene families. We start by providing a framework to study genetic code deviations, one possible reason of annotation errors that could then spread to the phylogeny reconstruction. Our framework is based on analysing coding sequences and tRNAs to predict codon reassignments. We first show its efficiency, then apply it to green plant mitochondrial genomes. The second part of this thesis focuses on the development of efficient species tree aware methods for gene tree construction. We present ProfileNJ , a fast and deterministic correction method that targets weakly supported branches of a gene tree. When applied to the gene families of the Ensembl Compara database, ProfileNJ produces an arguably better set of gene trees compared to the ones available in Ensembl Compara. We later use a different strategy, based on a genetic algorithm, allowing both construction and correction of gene trees. This second method called GATC, treats the problem as a multi-objective optimisation problem in which we are looking for the set of gene trees optimal for both sequence data and information of gene family evolution through gene gain and loss. We show that this approach yields accurate trees and is suitable for the construction of reference datasets to benchmark other methods.

Genetic code deviations involving stop codons have been previously reported in mitochondrial genomes of several green plants (Viridiplantae), most notably chlorophyte algae (Chlorophyta). However, as changes in codon recognition from one amino acid to another are more difficult to infer, such changes might have gone unnoticed in particular lineages with high evolutionary rates that are otherwise prone to codon reassignments. To gain further insight into the evolution of the mitochondrial genetic code in green plants, we have conducted an in-depth study across mtDNAs from 51 green plants (32 chlorophytes and 19 streptophytes). Besides confirming known stop-to-sense reassignments, our study documents the first cases of sense-to-sense codon reassignments in Chlorophyta mtDNAs. In several Sphaeropleales, we report the decoding of AGG codons (normally arginine) as alanine, by tRNA(CCU) of various origins that carry the recognition signature for alanine tRNA synthetase. In Chromochloris, we identify tRNA variants decoding AGG as methionine and the synonymous codon CGG as leucine. Finally, we find strong evidence supporting the decoding of AUA codons (normally isoleucine) as methionine in Pycnococcus. Our results rely on a recently developed conceptual framework (CoreTracker) that predicts codon reassignments based on the disparity between DNA sequence (codons) and the derived protein sequence. These predictions are then validated by an evaluation of tRNA phylogeny, to identify the evolution of new tRNAs via gene duplication and loss, and structural modifications that lead to the assignment of new tRNA identities and a change in the genetic code.

Biocontainment comprises any strategy applied to ensure that harmful organisms are confined to controlled laboratory conditions and not allowed to escape into the environment. Genetically engineered microorganisms (GEMs), regardless of the nature of the modification and how it was established, have potential human or ecological impact if accidentally leaked or voluntarily released into a natural setting. Although all evidence to date is that GEMs are unable to compete in the environment, the power of synthetic biology to rewrite life requires a pre-emptive strategy to tackle possible unknown risks. Physical containment barriers have proven effective but a number of strategies have been developed to further strengthen biocontainment. Research on complex genetic circuits, lethal genes, alternative nucleic acids, genome recoding and synthetic auxotrophies aim to design more effective routes towards biocontainment. The essential feature of the genetic code is the strict one-to-one correspondence between codons and amino acids. The canonical code consists of three stop codons and 61 sense codons that encode 20% of the amino acid repertoire observed in nature. It was originally designated as immutable and universal due to its conservation in most organisms, but sequencing of genes from the human mitochondrial genomes revealed deviations in codon assignments. Since then, alternative codes have been reported in both nuclear and mitochondrial genomes and genetic code engineering has become an important research field. Here, we review the most recent concepts arising from the study of natural non-standard genetic codes with special emphasis on codon re-assignment strategies that are relevant to engineering genetic code in the laboratory. Recent tools for synthetic biology and current attempts to engineer new codes for incorporation of non-standard amino acids are also reviewed in this article.

Eumetazoan mitochondrial tRNAs possess structures (identity elements) that require the specific recognition by their cognate nuclear-encoded aminoacyl-tRNA synthetases. The AGA (arginine) codon of the standard genetic code has been reassigned to serine/glycine/termination in eumetazoan organelles and is translated in some organisms by a mitochondrially encoded tRNA(Ser)UCU. One mechanism to prevent mistranslation of the AGA codon as arginine would require a set of tRNA identity elements distinct from those possessed by the cytoplasmic tRNAArg in which the major identity elements permit the arginylation of all 5 encoded isoacceptors. We have performed comparative in vitro aminoacylation using an insect mitochondrial arginyl-tRNA synthetase and tRNAArgUCG structural variants. The established identity elements are sufficient to maintain the fidelity of tRNASerUCU reassignment. tRNAs having a UCU anticodon cannot be arginylated but can be converted to arginine acceptance by identity element transplantation. We have examined the evolutionary distribution and functionality of these tRNA elements within metazoan taxa. We conclude that the identity elements that have evolved for the recognition of mitochondrial tRNAArgUCG by the nuclear encoded mitochondrial arginyl-tRNA synthetases of eumetazoans have been extensively, but not universally conserved, throughout this clade. They ensure that the AGR codon reassignment in eumetazoan mitochondria is not compromised by misaminoacylation. In contrast, in other metazoans, such as Porifera, whose mitochondrial translation is dictated by the universal genetic code, recognition of the 2 encoded tRNAArgUCG/UCU isoacceptors is achieved through structural features that resemble those employed by the yeast cytoplasmic system.

Background Departures from the standard genetic code in eukaryotic nuclear genomes are known for only a handful of lineages and only a few genetic code variants seem to exist outside the ciliates, the most creative group in this regard. Most frequent code modifications entail reassignment of the UAG and UAA codons, with evidence for at least 13 independent cases of a coordinated change in the meaning of both codons. However, no change affecting each of the two codons separately has been documented, suggesting the existence of underlying evolutionary or mechanistic constraints. Results Here, we present the discovery of two new variants of the nuclear genetic code, in which UAG is translated as an amino acid while UAA is kept as a termination codon (along with UGA). The first variant occurs in an organism noticed in a (meta)transcriptome from the heteropteran Lygus hesperus and demonstrated to be a novel insect-dwelling member of Rhizaria (specifically Sainouroidea). This first documented case of a rhizarian with a non-canonical genetic code employs UAG to encode leucine and represents an unprecedented change among nuclear codon reassignments. The second code variant was found in the recently described anaerobic flagellate Iotanema spirale (Metamonada: Fornicata). Analyses of transcriptomic data revealed that I. spirale uses UAG to encode glutamine, similarly to the most common variant of a non-canonical code known from several unrelated eukaryotic groups, including hexamitin diplomonads (also a lineage of fornicates). However, in these organisms, UAA also encodes glutamine, whereas it is the primary termination codon in I. spirale. Along with phylogenetic evidence for distant relationship of I. spirale and hexamitins, this indicates two independent genetic code changes in fornicates. Conclusions Our study documents, for the first time, that evolutionary changes of the meaning of UAG and UAA codons in nuclear genomes can be decoupled and that the interpretation of the two codons by the cytoplasmic translation apparatus is mechanistically separable. The latter conclusion has interesting implications for possibilities of genetic code engineering in eukaryotes. We also present a newly developed generally applicable phylogeny-informed method for inferring the meaning of reassigned codons. Mestrado em Biomedicina Molecular A Candida cylindracea constitui um caso particular do grupo de leveduras CTG-clade - apresenta uma total conversão do codão CUG de leucina (standard) em serina, em vez de o fazer de forma ambígua como os restantes membros do grupo. Para além disso, após a sequenciação e anotação do seu genoma completo e do seu mRNA, verificou-se que a Candida cylindracea possuí uma frequência consideravelmente elevada de genes iniciados pelos codões alternativos CTG e TTG relativamente às outras espécies filogeneticamente próximas, cuja grande maioria dos genes é iniciada por ATG (standard). Durante este trabalho foi validada a anotação do genoma desta espécie de modo a descartar possíveis artefactos, utilizando o MAKER como ferramenta. As sequências anotadas foram introduzidas na plataforma ANACONDA para desvendar algumas das principais características do genoma e do transcriptoma desta espécie. A análise destes dados basou-se em encontar diferenças significativas entre os diferentes tipos de sequências, de acordo com o seu codão de iniciação, tanto no genoma como no transcriptoma. A notória diferença entre a frequencia dos codões de iniciação das sequências de DNA e RNA, por sua vez, abriu portas à especulação acerca da presença de fenómenos de RNA editing. Ao reunir as peças deste puzzle tão singular, espera-se conseguir dar um passo em frente na compreensão do funcionamento do genoma de acordo com a relevância deste fenómeno. Resta para isso entender de que forma estas diferenças poderão estar conectadas e influenciar o genoma. Estudos posteriores com recurso a novas técnicas da era ómica poderão fornecer novos discernimentos nesta materia. Candida cylindracea yeast is a peculiar case within the CTG clade – its total conversion of the CUG leucine codon into serine contrasts with the ambiguous way that the rest of the yeasts belonging to this group decode the CUG codon. Furthermore, after the sequencing and annotation of its complete genome and its mRNA sequences, it was yet ascertained that Candida cylindracea has a substantial frequency of alternative initiation codons, when compared to other phylogenetically close species, where the majority of the genes is started with the standard ATG codon. MAKER was used as annotation tool to validate the previous annotation of Candida cylindracea’s genome and transcriptome in order to forgo possible artifacts. The sequences produced were introduced in the ANACONDA platform to unveil some of the main features of the genome and transcriptome of this species. The analysis of this data was based in finding the significant differences between the distinct types of sequences according to their initiation codon, in both genome and transcriptome levels. The considerable differences between the DNA and the RNA sequences regarding their initiation codon allowed instigating the presence of RNA editing phenomena. Putting it all together, these singular events are expected to yield a better comprehension of the genome functioning. It is, therefore, necessary to understand in which ways these differences may be connected and if they influence the genome. Posterior studies resorting to new techniques of the omics era can provide new insights on this matter. .

Synthetic biology holds promise to revolutionize the life sciences and biomedicine via expansion of macromolecular diversity outside the natural chemical space. Use of non-canonical amino acids (ncAAs) via codon reassignment has found diverse applications in protein structure and interaction analysis, introduction of post-translational modifications, production of constrained peptides, antibody-drug conjugates, and novel enzymes. However, simultaneously encoding multiple ncAAs in vivo requires complex engineering and is sometimes restricted by the cell's poor uptake of ncAAs. In contrast the open nature of cell-free protein synthesis systems offers much greater freedom for manipulation and repurposing of the biosynthetic machinery by controlling the level and identity of translational components and reagents, and allows simultaneous incorporation of multiple ncAAs with non-canonical side chains and even backbones (N-methyl, D-, β-amino acids, α-hydroxy acids etc.). This review focuses on the two most used Escherichia coli -based cell-free protein synthesis systems; cell extract- and PURE-based systems. The former is a biological mixture with >500 proteins, while the latter consists of 38 individually purified biomolecules. We delineate compositions of these two systems and discuss their respective advantages and applications. Also, we dissect the translational components required for ncAA incorporation and compile lists of ncAAs that can be incorporated into polypeptides via different acylation approaches. We highlight the recent progress in using unnatural nucleobase pairs to increase the repertoire of orthogonal codons, as well as using tRNA-specific ribozymes for in situ acylation. We summarize advances in engineering of translational machinery such as tRNAs, aminoacyl-tRNA synthetases, elongation factors, and ribosomes to achieve efficient incorporation of structurally challenging ncAAs. We note that, many engineered components of biosynthetic machinery are developed for the use in vivo but are equally applicable to the in vitro systems. These are included in the review to provide a comprehensive overview for ncAA incorporation and offer new insights for the future development in cell-free systems. Finally, we highlight the exciting progress in the genomic engineering, resulting in E. coli strains free of amber and some redundant sense codons. The high conservation of the genetic code and its fundamental role in genome decoding suggest that its evolution is highly restricted or even frozen. However, various prokaryotic and eukaryotic genetic code alterations, several alternative tRNA-dependent amino acid biosynthesis pathways, regulation of tRNA decoding by diverse nucleoside modifications and recent in vivo incorporation of non-natural amino acids into prokaryotic and eukaryotic proteins, show that the code evolves and is surprisingly flexible. The cellular mechanisms and the proteome buffering capacity that support such evolutionary processes remain unclear. Here we explore the hypothesis that codon misreading and reassignment played fundamental roles in the development of the genetic code and we show how a fungal codon reassignment is enlightening its evolution. published

The distribution of sequences which induce non-standard decoding, especially of shift-prone sequences, is very unusual. On one hand, since they can disrupt standard genetic readout, they are avoided within the coding regions of most genes. On the other hand, they play important regulatory roles for the expression of those genes where they do occur. As a result, they are preserved among homologs and exhibit deep phylogenetic conservation. The combination of these two constraints results in a characteristic distribution of recoding sequences across genomes: they are highly conserved at specific locations while they are very rare in other locations. We term such sequences singular genomic elements to signify their rare occurrence and biological importance.

Many fungi restructured their proteomes through incorporation of serine (Ser) at thousands of protein sites coded by the leucine (Leu) CUG codon. How these fungi survived this potentially lethal genetic code alteration and its relevance for their biology are not understood. Interestingly, the human pathogen Candida albicans maintains variable Ser and Leu incorporation levels at CUG sites, suggesting that this atypical codon assignment flexibility provided an effective mechanism to alter the genetic code. To test this hypothesis, we have engineered C. albicans strains to misincorporate increasing levels of Leu at protein CUG sites. Tolerance to the misincorporations was very high, and one strain accommodated the complete reversion of CUG identity from Ser back to Leu. Increasing levels of Leu misincorporation decreased growth rate, but production of phenotypic diversity on a phenotypic array probing various metabolic networks, drug resistance, and host immune cell responses was impressive. Genome resequencing revealed an increasing number of genotype changes at polymorphic sites compared with the control strain, and 80% of Leu misincorporation resulted in complete loss of heterozygosity in a large region of chromosome V. The data unveil unanticipated links between gene translational fidelity, proteome instability and variability, genome diversification, and adaptive phenotypic diversity. They also explain the high heterozygosity of the C. albicans genome and open the door to produce microorganisms with genetic code alterations for basic and applied research. Maintenance of accuracy during translation is important for optimal fitness of the cell. The protein synthetic machinery of the cell, including the ribosome, ensures fidelity during decoding. Structural components of the ribosome play an important role in maintaining fidelity. Decoding is also affected by trans- acting factors such as tRNAs, elongation factors and peptide release factors. The concentration of substrates probing the A site also influences the rate of decoding. Slow decoding at the A site not only increases misreading but also promotes the occurrence of alternate recoding events like frameshifting. To understand how different factors affect translational accuracy, I have studied the roles of ribosomal protein- protein interactions near the decoding center and that of variant code release factors in decoding. The binding of a cognate tRNA at the A site induces a closed conformation of the ribosomal small subunit. The closure of the small subunit was suggested to disrupt the interface between two accuracy modulating proteins rpS4 and rpS5. Mutations in either protein confer an error- prone or ram phenotype. Mutations in these proteins have been proposed to promote disruption of the interface, facilitating domain closure even in the absence of the cognate tRNA leading to error- prone phenotype. I used a yeast two hybrid system to look at the effects of the ram mutations on the interactions between rpS4 and rpS5. My results confirm the predicted interactions between rpS4 and rpS5. But the fact that some of the error- prone mutations do not affect the protein- protein interaction at the interface contradicts the proposed model. I have also studied the efficiency of stop codon recognition by variant- code ciliate chimeric release factors. Stop codon recognition at a shifty stop frameshift site influences frameshifting efficiency. Using a yeast genetic system, I showed that the chimeric yeast release factors with domain 1 replaced by that of Euplotes and Tetrahymena, impaired recognition of all three stop codons. My results support our hypothesis that poor recognition of UAA and UAG stop codons at the shifty stop frameshift site AAA-UAA/ UAG- A promotes frequent frameshifting in Euplotes spp.

Many cases of non-standard genetic codes are known in mitochondrial genomes. We carry out analysis of phylogeny and codon usage of organisms for which the complete mitochondrial genome is available, and we determine the most likely mechanism for codon reassignment in each case. Reassignment events can be classified according to the gain-loss framework. The gain represents the appearance of a new tRNA for the reassigned codon or the change of an existing tRNA such that it gains the ability to pair with the codon. The loss represents the deletion of a tRNA or the change in a tRNA so that it no longer translates the codon. One possible mechanism is Codon Disappearance, where the codon disappears from the genome prior to the gain and loss events. In the alternative mechanisms the codon does not disappear. In the Unassigned Codon mechanism, the loss occurs first, whereas in the Ambiguous Intermediate mechanism, the gain occurs first. Codon usage analysis gives clear evidence of cases where the codon disappeared at the point of the reassignment and also cases where it did not disappear. Codon disappearance is the probable explanation for stop to sense reassignments and a small number of reassignments of sense codons. However, the majority of sense to sense reassignments cannot be explained by codon disappearance. In the latter cases, by analysis of the presence or absence of tRNAs in the genome and of the changes in tRNA sequences, it is sometimes possible to distinguish between the Unassigned Codon and Ambiguous Intermediate mechanisms. The genetic encoding of synthetic or “non-natural” amino acids promises to diversify the functions and structures of proteins. We applied rapid codon-reassignment for creating Escherichia coli strains unable to terminate translation at the UAG “stop” triplet, but efficiently decoding it as various tyrosine and lysine derivatives. This complete change in the UAG meaning enabled protein synthesis with these non-natural molecules at multiple defined sites, in addition to the 20 canonical amino acids. UAG was also redefined in the E. coli BL21 strain, suitable for the large-scale production of recombinant proteins, and its cell extract served the cell-free synthesis of an epigenetic protein, histone H4, fully acetylated at four specific lysine sites.

Summary Although the “universal” genetic code is now known not to be universal, and stop codons can have multiple meanings, one regularity remains, namely that for a given sense codon there is a unique translation. Examining CUG usage in yeasts that have transferred CUG away from leucine, we here report the first example of dual coding: Ascoidea asiatica stochastically encodes CUG as both serine and leucine in approximately equal proportions. This is deleterious, as evidenced by CUG codons being rare, never at conserved serine or leucine residues, and predominantly in lowly expressed genes. Related yeasts solve the problem by loss of function of one of the two tRNAs. This dual coding is consistent with the tRNA-loss-driven codon reassignment hypothesis, and provides a unique example of a proteome that cannot be deterministically predicted.
