Abstract

Optical projection tomography (OPT) is a 3D imaging technique that can be applied to non- or weakly scattering samples and is often described as the optical equivalent of x-ray computed tomography (CT). Analogous to x-ray CT, OPT acquires wide-field images of a sample from many angles and uses this projection data to reconstruct the 3D distribution, applicable to both absorption and fluorescence contrast. This thesis describes how to implement OPT on a standard wide-field microscope, derives rigorous models for image formation and reconstruction in OPT, and discusses how performance can be improved in terms of spatial resolution and acquisition time through the use of focal scanning, particularly for samples < 1 mm in diameter. After a brief overview of 3D optical imaging techniques, a mathematical framework is developed for the standard experimental approaches to OPT based on telecentric imaging, which allows a rigorous comparison with x-ray CT. It is shown that reconstruction of the optical projections using filtered back projection introduces anisotropy to the spatial resolution in the reconstructed images. The OPTiM adapter plate is then described. This open hardware component, together with openly shared software, allows an existing microscope to be adapted for OPT at low cost, thereby increasing the accessibility of OPT for a wide range of researchers. To improve the performance of OPT in terms of spatial resolution and acquisition time, an alternative data acquisition model for OPT is developed that is based on telecentric remote focal scanning. Detailed analysis quantifies the expected improvement in the spatial resolution of the 3D image reconstructions and the reduction in the acquisition time. The derived mathematical framework is also used to identify factors for further optimisation. The focal-scanning concept is extended to “region-of-interest OPT”, where it is shown that the dynamic control of focal plane position can lead to improved signal to background ratios as well as reducing the impact of streak artefacts. The final section of the thesis addresses the equivalence between a non-telecentric optical system and cone-beam CT, which removes the telecentricity requirement of the traditional approach to OPT. Derivation of the associated optical transform leads to a modified form of reconstruction based on the FDK algorithm. It is shown that axial and lateral tracking enables this new OPT approach to acquire 3D images of a sub-volume within a larger body. The optical setup and associated optical transforms for both telecentric and non-telecentric systems are described.

Abstract

Nitrogen oxides (NO x ) emitted from human activities are believed to regulate the atmospheric oxidation capacity of the troposphere. However, observational evidence is limited for the low-to-median NO x concentrations prevalent outside of polluted regions. Directly measuring oxidation capacity, represented primarily by hydroxyl radicals (OH), is challenging, and the span in NO x concentrations at a single observation site is often not wide. Concentrations of isoprene and its photo-oxidation products were used to infer the equivalent noontime OH concentrations. The fetch at an observation site in central Amazonia experienced varied contributions from background regional air, urban pollution, and biomass burning. The afternoon concentrations of reactive nitrogen oxides (NO y ), indicative of NO x exposure during the preceding few hours, spanned from 0.3 to 3.5 parts per billion. Accompanying the increase of NO y concentration, the inferred equivalent noontime OH concentrations increased by at least 250% from 0.6 × 106 to 1.6 × 106 cm-3. The conclusion is that, compared to background conditions of low NO x concentrations over the Amazon forest, pollution increased NO x concentrations and amplified OH concentrations, indicating the susceptibility of the atmospheric oxidation capacity over the forest to anthropogenic influence and reinforcing the important role of NO x in sustaining OH concentrations.

Abstract

The long term scaling prospects for solid-state quantum computing architectures relies heavily on the ability to simply and reliably measure and control the coherent electron interaction strength, known as the tunnel coupling, $t_c$. Here, we describe a method to extract the $t_c$ between two quantum dots (QDs) utilising their different tunnel rates to a reservoir. We demonstrate the technique on a few donor triple QD tunnel coupled to a nearby single-electron transistor (SET) in silicon. The device was patterned using scanning tunneling microscopy-hydrogen lithography allowing for a direct measurement of the tunnel coupling for a given inter-dot distance. We extract ${t}_{{\rm{c}}}=5.5\pm 1.8\;{\rm{GHz}}$ and ${t}_{{\rm{c}}}=2.2\pm 1.3\;{\rm{GHz}}$ between each of the nearest-neighbour QDs which are separated by 14.5 nm and 14.0 nm, respectively. The technique allows for an accurate measurement of $t_c$ for nanoscale devices even when it is smaller than the electron temperature and is an ideal characterisation tool for multi-dot systems with a charge sensor., Comment: 6 pages, 4 figures

We prove that for partial $0$-$1$ matrices, there can be an exponential separation. For total $0$-$1$ matrices, we show that if the nonnegative rank is at most $3$ then the two ranks are equal, and we show a separation by exhibiting a matrix with nonnegative rank $4$ and binary rank $5$, as well as a family of matrices for which the binary rank is $4/3$ times the nonnegative rank.

We use, for the first time, ab initio coupled-cluster theory to compute the spectral function of the uniform electron gas at a Wigner-Seitz radius of $r_\mathrm{s}=4$. The coupled-cluster approximations we employ go significantly beyond the diagrammatic content of state-of-the-art $GW$ theory. We compare our calculations extensively to $GW$ and $GW$-plus-cumulant theory, illustrating the strengths and weaknesses of these methods in capturing the quasiparticle and satellite features of the electron gas. Our accurate calculations further allow us to address the long-standing debate over the occupied bandwidth of metallic sodium. Abstract

Isoprene photooxidation is a major driver of atmospheric chemistry over forested regions. Isoprene reacts with hydroxyl radicals (OH) and molecular oxygen to produce isoprene peroxy radicals (ISOPOO). These radicals can react with hydroperoxyl radicals (HO2) to dominantly produce hydroxyhydroperoxides (ISOPOOH). They can also react with nitric oxide (NO) to largely produce methyl vinyl ketone (MVK) and methacrolein (MACR). Unimolecular isomerization and bimolecular reactions with organic peroxy radicals are also possible. There is uncertainty about the relative importance of each of these pathways in the atmosphere and possible changes because of anthropogenic pollution. Herein, measurements of ISOPOOH and MVK + MACR concentrations are reported over the central region of the Amazon basin during the wet season. The research site, downwind of an urban region, intercepted both background and polluted air masses during the GoAmazon2014/5 Experiment. Under background conditions, the confidence interval for the ratio of the ISOPOOH concentration to that of MVK + MACR spanned 0.4-0.6. This result implies a ratio of the reaction rate of ISOPOO with HO2 to that with NO of approximately unity. A value of unity is significantly smaller than simulated at present by global chemical transport models for this important, nominally low-NO, forested region of Earth. Abstract

We develop a new method to prove communication lower bounds for composed functions of the form fogn, where f is any boolean function on n inputs and g is a sufficiently "hard" two-party gadget. Our main structure theorem states that each rectangle in the communication matrix of fogn can be simulated by a nonnegative combination of juntas. This is a new formalization for the intuition that each low-communication randomized protocol can only "query" a few inputs of f as encoded by the gadget g. Consequently, we characterize the communication complexity of fogn in all known one-sided (i.e., not closed under complement) zero-communication models by a corresponding query complexity measure of f. These models in turn capture important lower bound techniques such as corruption, smooth rectangle bound, relaxed partition bound, and extended discrepancy. As applications, we resolve several open problems from prior work. We show that SBPcc (a class characterized by corruption) is not closed under intersection. An immediate corollary is that MAcc ≠= SBPcc. These results answer questions of Klauck [Proceedings of the 18th Conference on Computational Complexity (CCC), IEEE Computer Society, Los Alamitos, CA, 2003, pp. 118-134] and Böhler, Glasser, and Meister [J. Comput. System Sci., 72 (2006), pp. 1043-1076]. We also show that the approximate nonnegative rank of partial boolean matrices does not admit efficient error reduction. This answers a question of Kol et al. [Proceedings of the 41st International Colloquium on Automata, Languages, and Programming (ICALP), Springer, Berlin, 2014, pp. 701-712] for partial matrices. In subsequent work, our structure theorem has been applied to resolve the communication complexity of the clique versus independent set problem.

The paper describing sea level rise oscillations at Cape Hatteras, USA by Parker [1] has opened the discussion regarding if the velocity in a tide gauge record characterized by a quasi-60-year multi-decadal oscillation can be computed by linear fitting of 30 years of data in two ad-hoc selected times and if acceleration can then be inferred by comparing these two values as proposed by Sallenger [2], or if this comparison is meaningless in that the 60-year time window is the minimum amount of time needed to evaluate the velocity in a record characterized by a quasi-60-year multi-decadal oscillation and the acceleration has then to be computed as the time derivative of this velocity as suggested by Parker [1,3]. For the specific case of The Battery, NY, it is shown here that the 60-year time window is the minimum time length needed to compute a velocity, and both the 60-year windows and the all data velocities are free of any acceleration at the present time. The 30-year time window velocity of 2009 is not representative of the present sea level rise and the comparison of the 30-year time window velocity of 2009 and 1979 near a peak and a valley, respectively, of the 60-year multidecadal oscillation to claim a present acceleration has no scientific background.

95. Effectiveness of Single-Gender Classrooms in Terms of Elementary Students' Academic Achievement in Mathematics

Abstract

The purpose of this quantitative causal-comparative research was to assess the effect of classroom structure (single-gender vs. coeducational) on students' performance in mathematics in grades 3 through 5 at three large, urban elementary schools in Las Vegas, Nevada, while controlling for student gender and ethnicity. This study was theoretically founded on four educational theories--Piaget's constructivist learning theory (1952) and theory of cognitive development (2003), Kolb's (1976) learning styles theory, and Bandura's (1977) theory of self-efficacy. The researcher analyzed students' scores on the Nevada Criterion Reference Test in mathematics from the 2013-2014 school-year. The sample consisted of 743 students in grades 3 through 5. For Research Question 1, the results showed that third grade students in coeducational classrooms had a statistically significant higher mean score t(100.239) = -2.191, p = 0.031, while fourth and fifth grade students in single-gender classrooms had statistically significant higher mean score t(149.452) = 1.993, p = 0.048; t(178.000) = 3.969, p < or equal to 0.001. These data suggest that single-gender classrooms are more effective for upper elementary grades. When controlling for gender and ethnicity, the ANOVA results indicated that there were no statistically significant interactive effects of classroom structure and gender, classroom structure and ethnicity, or classroom structure, gender, and ethnicity for Research Questions 2, 3, and 4, respectively. This knowledge allows school leaders to make educated decisions on whether single-gender classrooms will be an effective strategy for closing the achievement gap in their elementary school. 99. The role of ultraviolet light in the image and non-image forming visual systems of mice

Abstract

Long thought to be absent from mammals, UV sensitivity has now been established in many species, including mice, where it has been found to provide visual sensitivity and drive circadian responses. Compared to closely related species, the murine UVS cone photopigment is both in relatively high abundance and is associated with a unique expression gradient across the retina, raising questions concerning the function of UV sensitivity that may be relevant to other mammals. Here we investigate the non-image and image forming roles of UV light in mice. Phase-shifting sensitivity changes in rod and cone photoreceptor mutants/ transgenics indicated a significant contribution by cone photoreceptors to this assay of photic-entrainment under UV light. Generation of an Opn1sw knockout lacking the UVS opsin gene confirmed a critical role of UVS cones in the non-image forming system of the mouse, differing from that established for the middle-wave sensitive (MWS) cone opsin, and confirmed that UV light could be used for visual tasks in a visual adaptation of the novel-object recognition assay. Finally, examination of retinal c-fos induction found evidence of an inhibitory influence of the cone pathway linked to short-wavelength sensitivity. That the contribution of UVS opsin was significantly greater than similar experiments have found for MWS cones, despite widespread cone opsin co-expression, may indicate a distinct role for the UVS-only s-cones in the non-image forming visual system. Overall these data suggest that the role of ultraviolet light in the circadian system of the mouse may be central to its unique cone opsin characteristics and provides new insight concerning this critical research model relevant to its use in the investigation of human biology.

Abstract

Covariant vectors, Lyapunov vectors, or Oseledets vectors are increasingly being used for a variety of model analyses in areas such as partial differential equations, nonautonomous differentiable dynamical systems, and random dynamical systems. These vectors identify spatially varying directions of specific asymptotic growth rates and obey equivariance principles. In recent years new computational methods for approximating Oseledets vectors have been developed, motivated by increasing model complexity and greater demands for accuracy. In this numerical study we introduce two new approaches based on singular value decomposition and exponential dichotomies and comparatively review and improve two recent popular approaches of Ginelli et al. (2007) and Wolfe and Samelson (2007). We compare the performance of the four approaches via three case studies with very different dynamics in terms of symmetry, spectral separation, and dimension. We also investigate which methods perform well with limited data.
