54. Taxonomic and metabolic shifts in the Coorong bacterial metagenome driven by salinity and external inputs

The Coorong estuary lies at the terminus of Australia’s largest river system, the Murray-Darling; both are strongly influenced by human activities; including farming and extensive flow modification. Metagenomic approaches were used to determine the planktonic bacterial community composition and potential metabolic function at two extremes in the Coorong, the river mouth which exhibits marine-like salinity, and the hypersaline upper-reaches of the estuary. Significant shifts in taxa and metabolic function were seen between the two sites. The river mouth exhibited an increase in abundance of Rhodobacteriaceae and Alteromonadaceae; families readily able to adapt to change in nutrient conditions; and the potentially pathogenic families Brucellaceae, Enterobacteriaceae and Vibrionaceae. Metabolisms over-represented include motility and chemotaxis, RNA metabolism and membrane transport, all of which are involved in actively searching for and obtaining nutrients. Also over-represented were metabolisms involved in population succession and stress response. An over-representation of taxa and metabolisms indicative of environmental change is reflective of anthropogenically affected riverine input. In the hypersaline upper reaches of the estuary, the halophilic family Ectothiorhodospiraceae was over-represented, as were the families Flavobacteriaceae, Cytophagaceae and Nocardioidaceae, members of which are able to survive over a wide salinity range. Metabolisms over-represented here were reflective of increased bacterial growth, characteristic of hypersaline environments, and included DNA metabolism, nucleotide and nucleoside synthesis and cell cycle. Coorong metagenomes clustered taxonomically and metabolically with other planktonic metagenomes, but remained an outlier of this group with only 71% and 84% similarity, respectively. This indicates that the Coorong exhibits a unique planktonic bacterial community that is influenced by riverine input at the river mouth and salinity in the upper-reaches.[Figure not available: see fulltext.].

Abstract

© 2017 Elsevier B.V. The primary focus of this article is the provision of tests for the validity of a set of conditional moment constraints additional to those defining the maintained hypothesis that are relevant for independent cross-sectional data contexts. The point of departure and principal contribution of the paper is the explicit and full incorporation of the conditional moment information defining the maintained hypothesis in the design of the test statistics. Thus, the approach mirrors that of the classical parametric likelihood setting by defining restricted tests in contradistinction to unrestricted tests that partially or completely fail to incorporate the maintained information in their formulation. The framework is quite general allowing the parameters defining the additional and maintained conditional moment restrictions to differ and permitting the conditioning variates to differ likewise. GMM and generalised empirical likelihood test statistics are suggested. The asymptotic properties of the statistics are described under both null hypothesis and a suitable sequence of local alternatives. An extensive set of simulation experiments explores the practical efficacy of the various test statistics in terms of empirical size and size-adjusted power confirming the superiority of restricted over unrestricted tests. A number of restricted tests possess both sufficiently satisfactory empirical size and power characteristics to allow their recommendation for econometric practice.

Abstract

Many archaeological science studies use the concept of "provenance", where the origins of cultural material can be determined through physical or chemical properties that relate back to the origins of the material. Recent studies using DNA profiling of bacteria have been used for the forensic determination of soils, towards determination of geographic origin. This manuscript presents a novel approach to the provenance of archaeological minerals and related materials through the use of 16S rRNA sequencing analysis of microbial DNA. Through the microbial DNA characterization from ochre and multivariate statistics, we have demonstrated the clear discrimination between four distinct Australian cultural ochre sites.

Abstract

We report the possible discovery of multiple gravitationally-lensed images of QSOs with angular separations on arcminute scales. The QSOs were selected from the completed 2dF QSO survey as having redshifts and optical colours which are statistically consistent. In this paper we present higher-quality optical spectra of the candidates and discuss the likelihood of their genuinely being systems lensed by massive clusters of galaxies. From a comparison of the spectra it appears that up to six pairs of QSOs may be lensed multiple images, although the true number may be less than that and further observations should be undertaken to amass more evidence and to detect the lensing clusters. Abstract

We compare the bulk flow of the SMAC sample to the predictions of popular cosmological models and to other recent large-scale peculiar velocity surveys. Both analyses account for aliasing of small-scale power due to the sparse and non-uniform sampling of the surveys. We conclude that the SMAC bulk flow is in marginal conflict with flat COBE-normalized Lambda-CDM models which fit the cluster abundance constraint. However, power spectra which are steeper shortward of the peak are consistent with all of the above constraints. When recent large-scale peculiar velocity surveys are compared, we conclude that all measured bulk flows (with the possible exception of that of Lauer & Postman) are consistent with each other given the errors, provided the latter allow for `cosmic covariance'. A rough estimate of the mean bulk flow of all surveys (except Lauer & Postman) is ~400 km/s towards l=270, b=0., 8 pages, 3 figures. Abstract

BACKGROUND: The rapid expansion of 16S rRNA gene sequencing in challenging clinical contexts has resulted in a growing body of literature of variable quality. To a large extent, this is due to a failure to address spurious signal that is characteristic of samples with low levels of bacteria and high levels of non-bacterial DNA. We have developed a workflow based on the paired-end read Illumina MiSeq-based approach, which enables significant improvement in data quality, post-sequencing. We demonstrate the efficacy of this methodology through its application to paediatric upper-respiratory samples from several anatomical sites. RESULTS: A workflow for processing sequence data was developed based on commonly available tools. Data generated from different sample types showed a marked variation in levels of non-bacterial signal and 'contaminant' bacterial reads. Significant differences in the ability of reference databases to accurately assign identity to operational taxonomic units (OTU) were observed. Three OTU-picking strategies were trialled as follows: de novo, open-reference and closed-reference, with open-reference performing substantially better. Relative abundance of OTUs identified as potential reagent contamination showed a strong inverse correlation with amplicon concentration allowing their objective removal. The removal of the spurious signal showed the greatest improvement in sample types typically containing low levels of bacteria and high levels of human DNA. A substantial impact of pre-filtering data and spurious signal removal was demonstrated by principal coordinate and co-occurrence analysis. For example, analysis of taxon co-occurrence in adenoid swab and middle ear fluid samples indicated that failure to remove the spurious signal resulted in the inclusion of six out of eleven bacterial genera that accounted for 80% of similarity between the sample types. We found that the viral community inhabiting a deep confined aquifer in South Australia was more similar to reclaimed water communities than to the viral communities in the overlying unconfined aquifer community. This similarity was driven by high relative occurrence of the single-stranded DNA viral groups Circoviridae, Geminiviridae and Microviridae, which include many known plant and animal pathogens. These groups were present in a 1500-year-old water situated 80 m below the surface, which suggests the potential for long-term survival and spread of potentially pathogenic viruses in deep, confined groundwater. Abstract

Purpose: To determine the value of structural magnetic resonance imaging (MRI) in predicting post-operative paediatric cerebellar mutism syndrome (pCMS) in children undergoing surgical treatment for medulloblastoma.Methods: Retrospective cohort study design. Electronic/paper case note review of all children with medulloblastoma presenting to Great Ormond Street Hospital between 2003 and 2013. The diagnosis of pCMS was established through a scoring system incorporating mutism, ataxia, behavioural disturbance and cranial nerve deficits. MRI scans performed at three time points were assessed by neuroradiologists blinded to the diagnosis of pCMS.Results: Of 56 children included, 12 (21.4%) developed pCMS as judged by a core symptom of mutism. pCMS was more common in those aged 5 or younger. There was no statistically significant difference in pre-operative distortion or signal change of the dentate or red nuclei or superior cerebellar peduncles (SCPs) between those who did and did not develop pCMS. In both early (median 5 days) and late (median 31 months) post-operative scans, T2-weighted signal change in SCPs was more common in the pCMS group (p = 0.040 and 0.046 respectively). Late scans also showed statistically significant signal change in the dentate nuclei (p = 0.024).Conclusions: The development of pCMS could not be linked to any observable changes on pre-operative structural MRI scans. Post-operative T2-weighted signal change in the SCPs and dentate nuclei underlines the role of cerebellar efferent injury in pCMS. Further research using advanced quantitative MRI sequences is warranted given the inability of conventional pre-surgical MRI to predict pCMS. [ABSTRACT FROM AUTHOR]

Abstract

The T2K Collaboration reports a precision measurement of muon neutrino disappearance with an off-axis neutrino beam with a peak energy of 0.6 GeV. Near detector measurements are used to constrain the neutrino flux and cross section parameters. The Super-Kamiokande far detector, which is 295 km downstream of the neutrino production target, collected data corresponding to 3.01 x 10(20) protons on target. In the absence of neutrino oscillations, 205 +/- 17 (syst) events are expected to be detected while only 58 muon neutrino event candidates are observed. A fit to the neutrino rate and energy spectrum, assuming three neutrino flavors and normal mass hierarchy yields a best-fit mixing angle sin(2) (theta(23)) = 0.514 +/- 0.082 and mass splitting vertical bar Delta m(32)(2)vertical bar = 2.44(-0.15)(+0.17) x 10(-3) eV(2)/c(4). Abstract

Instrumental variable estimators can be severely biased in finite samples when the degree of overidentification is high or when the instruments are weakly correlated with the endogenous regressors. This paper proposes an estimator based on the use of the principal components of the instruments as a means of dealing with these issues. By promoting parsimony, the proposed estimator can exhibit considerably lower bias, often without giving up asymptotic efficiency. To make the estimator operational, a simple but flexible rule to select the relevant components for estimation is suggested. Simulation evidence shows that this approach yields significant finite sample improvements over other instrumental variable estimators.

Abstract

A metagenomic analysis of two aquifer systems located under a dairy farming region was performed to examine to what extent the composition and function of microbial communities varies between confined and surface-influenced unconfined groundwater ecosystems. A fundamental shift in taxa was seen with an overrepresentation of Rhodospirillales, Rhodocyclales, Chlorobia and Circovirus in the unconfined aquifer, while Deltaproteobacteria and Clostridiales were overrepresented in the confined aquifer. A relative overrepresentation of metabolic processes including antibiotic resistance (β-lactamase genes), lactose and glucose utilization and DNA replication were observed in the unconfined aquifer, while flagella production, phosphate metabolism and starch uptake pathways were all overrepresented in the confined aquifer. These differences were likely driven by differences in the nutrient status and extent of exposure to contaminants of the two groundwater systems. However, when compared with freshwater, ocean, sediment and animal gut metagenomes, the unconfined and confined aquifers were taxonomically and metabolically more similar to each other than to any other environment. This suggests that intrinsic features of groundwater ecosystems, including low oxygen levels and a lack of sunlight, have provided specific niches for evolution to create unique microbial communities. Obtaining a broader understanding of the structure and function of microbial communities inhabiting different groundwater systems is particularly important given the increased need for managing groundwater reserves of potable water. © 2011 Society for Applied Microbiology and Blackwell Publishing Ltd.

Abstract

We present a joint analysis of panoramic Spitzer/MIPS mid-infrared and GALEX ultraviolet imaging of the Shapley supercluster at z=0.048. Combining this with spectra of 814 supercluster members and 1.4GHz radio continuum maps, this represents the largest complete census of star-formation (both obscured and unobscured) in local cluster galaxies to date, reaching SFRs~0.02Msun/yr. We take advantage of this comprehensive panchromatic dataset to perform a detailed analysis of the nature of star formation in cluster galaxies, using several quite independent diagnostics of the quantity and intensity of star formation to develop a coherent view of the types of star formation within cluster galaxies. We observe a robust bimodality in the infrared (f_24/f_K) galaxy colours, which we are able to identify as another manifestation of the broad split into star-forming spiral and passive elliptical galaxy populations seen in UV-optical surveys. This diagnostic also allows the identification of galaxies in the process of having their star formation quenched as the infrared analogue to the UV "green valley" population. The bulk of supercluster galaxies on the star-forming sequence have specific-SFRs consistent with local field specific-SFR-M* relations, and form a tight FIR-radio correlation confirming that their FIR emission is due to star formation. We show that 85% of the global SFR is quiescent star formation within spiral disks, as manifest by the observed sequence in the IRX-beta relation being significantly offset from the starburst relation of Kong et al. (2004), while their FIR-radio colours indicate dust heated by low-intensity star formation. Just 15% of the global SFR is due to nuclear starbursts. The vast majority of star formation seen in cluster galaxies comes from normal infalling spirals who have yet to be affected by the cluster environment., 17 pages, 9 figures. Abstract

We present panoramic Spitzer/MIPS mid- and far-infrared and GALEX ultraviolet imaging of the the most massive and dynamically active system in the local Universe, the Shapley supercluster at z=0.048, covering the 5 clusters which make up the supercluster core. We combine these data with existing spectroscopic data from 814 confirmed supercluster members to produce the first study of a local rich cluster including both ultraviolet and infrared luminosity functions (LFs). This joint analysis allows us to produce a complete census of star-formation (both obscured and unobscured), extending down to SFRs~0.02-0.05Msun/yr, and quantify the level of obscuration of star formation among cluster galaxies, providing a local benchmark for comparison to ongoing and future studies of cluster galaxies at higher redshifts with Spitzer and Herschel. The GALEX NUV and FUV LFs obtained have steeper faint-end slopes than the local field population, due largely to the contribution of massive, quiescent galaxies at M_FUV>-16. The 24um and 70um galaxy LFs for the Shapley supercluster instead have shapes fully consistent with those obtained for the Coma cluster and for the local field galaxy population. This apparent lack of environmental dependence for the shape of the FIR luminosity function suggests that the bulk of the star-forming galaxies that make up the observed cluster infrared LF have been recently accreted from the field and have yet to have their star formation activity significantly affected by the cluster environment. We estimate a global SFR of 327 Msun/yr over the whole supercluster core, of which just ~20% is visible directly in the UV continuum and ~80% is reprocessed by dust and emitted in the infrared. The level of obscuration (L_IR/L_FUV) in star-forming galaxies is seen to increase linearly with L_K over two orders of magnitude in stellar mass., 19 pages, 17 figures.
