Abstract

Deep learning models for medical image segmentation and object detection are becoming increasingly available as clinical products. However, as details are rarely provided about the training data, models may unexpectedly fail when cases differ from those in the training distribution. An approach allowing potential users to independently test the robustness of a model, treating it as a black box and using only a few cases from their own site, is key for adoption. To address this, a method to test the robustness of these models against CT image quality variation is presented. In this work we present this framework by demonstrating that given the same training data, the model architecture and data pre processing greatly affect the robustness of several frequently used segmentation and object detection methods to simulated CT imaging artifacts and degradation. Our framework also addresses the concern about the sustainability of deep learning models in clinical use, by considering future shifts in image quality due to scanner deterioration or imaging protocol changes which are not reflected in a limited local test dataset.

Abstract

Pathological lymph node delineation is crucial in cancer diagnosis, progression assessment, and treatment planning. The MICCAI 2023 Lymph Node Quantification Challenge published the first public dataset for pathological lymph node segmentation in the mediastinum. As lymph node annotations are expensive, the challenge was formed as a weakly supervised learning task, where only a subset of all lymph nodes in the training set have been annotated. For the challenge submission, multiple methods for training on these weakly supervised data were explored, including noisy label training, loss masking of unlabeled data, and an approach that integrated the TotalSegmentator toolbox as a form of pseudo labeling in order to reduce the number of unknown voxels. Furthermore, multiple public TCIA datasets were incorporated into the training to improve the performance of the deep learning model. Our submitted model achieved a Dice score of 0.628 and an average symmetric surface distance of 5.8~mm on the challenge test set. With our submitted model, we accomplished third rank in the MICCAI2023 LNQ challenge. A finding of our analysis was that the integration of all visible, including non-pathological, lymph nodes improved the overall segmentation performance on pathological lymph nodes of the test set. Furthermore, segmentation models trained only on clinically enlarged lymph nodes, as given in the challenge scenario, could not generalize to smaller pathological lymph nodes. Abstract

Interpretability is essential in medical imaging to ensure that clinicians can comprehend and trust artificial intelligence models. Several approaches have been recently considered to encode attributes in the latent space to enhance its interpretability. Notably, attribute regularization aims to encode a set of attributes along the dimensions of a latent representation. However, this approach is based on Variational AutoEncoder and suffers from blurry reconstruction. In this paper, we propose an Attributed-regularized Soft Introspective Variational Autoencoder that combines attribute regularization of the latent space within the framework of an adversarially trained variational autoencoder. Abstract

We explore the use of Large Language Model (LLM-based) chatbots to power recommender systems. We observe that the chatbots respond poorly when they encounter under-specified requests (e.g., they make incorrect assumptions, hedge with a long response, or refuse to answer). We conjecture that such miscalibrated response tendencies (i.e., conversational priors) can be attributed to LLM fine-tuning using annotators -- single-turn annotations may not capture multi-turn conversation utility, and the annotators' preferences may not even be representative of users interacting with a recommender system. We first analyze public LLM chat logs to conclude that query under-specification is common. Next, we study synthetic recommendation problems with configurable latent item utilities and frame them as Partially Observed Decision Processes (PODP). We find that pre-trained LLMs can be sub-optimal for PODPs and derive better policies that clarify under-specified queries when appropriate. Then, we re-calibrate LLMs by prompting them with learned control messages to approximate the improved policy. Abstract

It is widely assumed, at least from a Western perspective, that the armed forces provide national defence against external threats. In reality, within many consolidated Western democracies the armed forces are assuming an increasingly wide range of internal roles and tasks. These can include domestic security roles and the provision of humanitarian assistance in situations of natural or humanitarian catastrophe, often under the command and control of different civilian agencies. This SSR Paper seeks to make sense of this complex reality. Different internal roles of armed forces are analysed, drawing on the cases of Austria, Belgium, Canada, Denmark, Finland, France, Germany, Italy, Luxembourg, Netherlands, Norway, Spain, Sweden, the United Kingdom and the United States of America. Through carefully examining evolving internal roles and identifying patterns and lessons from these experiences, this SSR Paper provides an important contribution to understanding the evolving nature of contemporary armed forces.

Abstract

Ultra-stable, quasi-monochromatic laser light forms the basis for high-precision interferometric measurements, e.g. for observing gravitational waves and for time keeping with optical clocks. Optical frequency conversion enables access to wavelengths at which optical materials have the lowest absorption and the lowest mechanical loss. Here we report a 25 % reduction in relative intensity noise (of technical origin) when converting 1064 nm to 2128 nm for powers far above parametric oscillation threshold. The new wavelength has high potential for improving gravitational wave detection and other ultra-high-precision experiments as well. Our results provide a better understanding of the dynamics of nonlinear optical processes and have great potential for the stabilisation of laser sources in optical sensing and metrology.

Abstract

Purpose: To develop and evaluate a deep learning model for multi-organ segmentation of MRI scans. Materials and Methods: The model was trained on 1,200 manually annotated 3D axial MRI scans from the UK Biobank, 221 in-house MRI scans, and 1228 CT scans from the TotalSegmentator dataset. A human-in-the-loop annotation workflow was employed, leveraging cross-modality transfer learning from an existing CT segmentation model to segment 40 anatomical structures. The annotation process began with a model based on transfer learning between CT and MR, which was iteratively refined based on manual corrections to predicted segmentations. The model's performance was evaluated on MRI examinations obtained from the German National Cohort (NAKO) study (n=900) from the AMOS22 dataset (n=60) and from the TotalSegmentator-MRI test data (n=29). The Dice Similarity Coefficient (DSC) and Hausdorff Distance (HD) were used to assess segmentation quality, stratified by organ and scan type. The model and its weights will be open-sourced. Results: MRSegmentator demonstrated high accuracy for well-defined organs (lungs: DSC 0.96, heart: DSC 0.94) and organs with anatomic variability (liver: DSC 0.96, kidneys: DSC 0.95). Smaller structures showed lower accuracy (portal/splenic veins: DSC 0.64, adrenal glands: DSC 0.69). On external validation using NAKO data, mean DSC ranged from 0.85 $\pm$ 0.08 for T2-HASTE to 0.91 $\pm$ 0.05 for in-phase sequences. The model generalized well to CT, achieving mean DSC of 0.84 $\pm$ 0.11 on AMOS CT data. Conclusion: MRSegmentator accurately segments 40 anatomical structures in MRI across diverse datasets and imaging protocols, with additional generalizability to CT images. Abstract

Precision measurements of space and time, like those made by the detectors of the Laser Interferometer Gravitational-wave Observatory (LIGO), are often confronted with fundamental limitations imposed by quantum mechanics. The Heisenberg uncertainty principle dictates that the position and momentum of an object cannot both be precisely measured, giving rise to an apparent limitation called the Standard Quantum Limit (SQL). Reducing quantum noise below the SQL in gravitational-wave detectors, where photons are used to continuously measure the positions of freely falling mirrors, has been an active area of research for decades. Here we show how the LIGO A+ upgrade reduced the detectors' quantum noise below the SQL by up to 3 dB while achieving a broadband sensitivity improvement, more than two decades after this possibility was first presented.

Abstract

Neural implicit k-space representations have shown promising results for dynamic MRI at high temporal resolutions. Yet, their exclusive training in k-space limits the application of common image regularization methods to improve the final reconstruction. In this work, we introduce the concept of parallel imaging-inspired self-consistency (PISCO), which we incorporate as novel self-supervised k-space regularization enforcing a consistent neighborhood relationship. At no additional data cost, the proposed regularization significantly improves neural implicit k-space reconstructions on simulated data. Abdominal in-vivo reconstructions using PISCO result in enhanced spatio-temporal image quality compared to state-of-the-art methods. Abstract

This research explores the integration of language models and unsupervised anomaly detection in medical imaging, addressing two key questions: (1) Can language models enhance the interpretability of anomaly detection maps? and (2) Can anomaly maps improve the generalizability of language models in open-set anomaly detection tasks? To investigate these questions, we introduce a new dataset for multi-image visual question-answering on brain magnetic resonance images encompassing multiple conditions. We propose KQ-Former (Knowledge Querying Transformer), which is designed to optimally align visual and textual information in limited-sample contexts. Our model achieves a 60.81% accuracy on closed questions, covering disease classification and severity across 15 different classes. For open questions, KQ-Former demonstrates a 70% improvement over the baseline with a BLEU-4 score of 0.41, and achieves the highest entailment ratios (up to 71.9%) and lowest contradiction ratios (down to 10.0%) among various natural language inference models. Furthermore, integrating anomaly maps results in an 18% accuracy increase in detecting open-set anomalies, thereby enhancing the language model's generalizability to previously unseen medical conditions. Abstract

Gamma-ray bursts are promising candidate sources of high-energy astrophysical neutrinos. The recent GRB 221009A event, identified as the brightest gamma-ray burst ever detected, provides a unique opportunity to investigate hadronic emissions involving neutrinos. The KM3NeT undersea neutrino detectors participated in the worldwide follow-up effort triggered by the event, searching for neutrino events. In this letter, we summarize subsequent searches, in a wide energy range from MeV up to a few PeVs. No neutrino events are found in any of the searches performed. Abstract

In hematology, computational models offer significant potential to improve diagnostic accuracy, streamline workflows, and reduce the tedious work of analyzing single cells in peripheral blood or bone marrow smears. However, clinical adoption of computational models has been hampered by the lack of generalization due to large batch effects, small dataset sizes, and poor performance in transfer learning from natural images. To address these challenges, we introduce DinoBloom, the first foundation model for single cell images in hematology, utilizing a tailored DINOv2 pipeline. Our model is built upon an extensive collection of 13 diverse, publicly available datasets of peripheral blood and bone marrow smears, the most substantial open-source cohort in hematology so far, comprising over 380,000 white blood cell images. To assess its generalization capability, we evaluate it on an external dataset with a challenging domain shift. We show that our model outperforms existing medical and non-medical vision models in (i) linear probing and k-nearest neighbor evaluations for cell-type classification on blood and bone marrow smears and (ii) weakly supervised multiple instance learning for acute myeloid leukemia subtyping by a large margin. A family of four DinoBloom models (small, base, large, and giant) can be adapted for a wide range of downstream applications, be a strong baseline for classification problems, and facilitate the assessment of batch effects in new datasets. Abstract

We report the observation of a coalescing compact binary with component masses $2.5\text{-}4.5~M_\odot$ and $1.2\text{-}2.0~M_\odot$ (all measurements quoted at the 90% credible level). The gravitational-wave signal GW230529_181500 was observed during the fourth observing run of the LIGO-Virgo-KAGRA detector network on 2023 May 29 by the LIGO Livingston Observatory. The primary component of the source has a mass less than $5~M_\odot$ at 99% credibility. We cannot definitively determine from gravitational-wave data alone whether either component of the source is a neutron star or a black hole. However, given existing estimates of the maximum neutron star mass, we find the most probable interpretation of the source to be the coalescence of a neutron star with a black hole that has a mass between the most massive neutron stars and the least massive black holes observed in the Galaxy. We provisionally estimate a merger rate density of $55^{+127}_{-47}~\text{Gpc}^{-3}\,\text{yr}^{-1}$ for compact binary coalescences with properties similar to the source of GW230529_181500; assuming that the source is a neutron star-black hole merger, GW230529_181500-like sources constitute about 60% of the total merger rate inferred for neutron star-black hole coalescences. The discovery of this system implies an increase in the expected rate of neutron star-black hole mergers with electromagnetic counterparts and provides further evidence for compact objects existing within the purported lower mass gap., Comment: 45 pages (10 pages author list, 13 pages main text, 1 page acknowledgements, 13 pages appendices, 8 pages bibliography), 17 figures, 16 tables. Abstract

In many modern LLM applications, such as retrieval augmented generation, prompts have become programs themselves. In these settings, prompt programs are repeatedly called with different user queries or data instances. A big practical challenge is optimizing such prompt programs. Recent work has mostly focused on either simple prompt programs or assumed that the general structure of a prompt program is fixed. We introduce SAMMO, a framework to perform symbolic prompt program search for compile-time optimizations of prompt programs. SAMMO represents prompt programs on a symbolic level which allows for a rich set of transformations that can be searched over during optimization. We show that SAMMO generalizes previous methods and improves the performance of complex prompts on (1) instruction tuning, (2) RAG pipeline tuning, and (3) prompt compression, across several different LLMs. We make all code available open-source at https://github.com/microsoft/sammo .

Abstract

Contrast agents in dynamic contrast enhanced magnetic resonance imaging allow to localize tumors and observe their contrast kinetics, which is essential for cancer characterization and respective treatment decision-making. However, contrast agent administration is not only associated with adverse health risks, but also restricted for patients during pregnancy, and for those with kidney malfunction, or other adverse reactions. With contrast uptake as key biomarker for lesion malignancy, cancer recurrence risk, and treatment response, it becomes pivotal to reduce the dependency on intravenous contrast agent administration. To this end, we propose a multi-conditional latent diffusion model capable of acquisition time-conditioned image synthesis of DCE-MRI temporal sequences. To evaluate medical image synthesis, we additionally propose and validate the Fr\'echet radiomics distance as an image quality measure based on biomarker variability between synthetic and real imaging data. Our results demonstrate our method's ability to generate realistic multi-sequence fat-saturated breast DCE-MRI and uncover the emerging potential of deep learning based contrast kinetics simulation. Abstract

We propose PHIMO, a physics-informed learning-based motion correction method tailored to quantitative MRI. PHIMO leverages information from the signal evolution to exclude motion-corrupted k-space lines from a data-consistent reconstruction. We demonstrate the potential of PHIMO for the application of T2* quantification from gradient echo MRI, which is particularly sensitive to motion due to its sensitivity to magnetic field inhomogeneities. A state-of-the-art technique for motion correction requires redundant acquisition of the k-space center, prolonging the acquisition. We show that PHIMO can detect and exclude intra-scan motion events and, thus, correct for severe motion artifacts. PHIMO approaches the performance of the state-of-the-art motion correction method, while substantially reducing the acquisition time by over 40%, facilitating clinical applicability. Abstract

Diffusion models have advanced unsupervised anomaly detection by improving the transformation of pathological images into pseudo-healthy equivalents. Nonetheless, standard approaches may compromise critical information during pathology removal, leading to restorations that do not align with unaffected regions in the original scans. Such discrepancies can inadvertently increase false positive rates and reduce specificity, complicating radiological evaluations. This paper introduces Temporal Harmonization for Optimal Restoration (THOR), which refines the de-noising process by integrating implicit guidance through temporal anomaly maps. THOR aims to preserve the integrity of healthy tissue in areas unaffected by pathology. Comparative evaluations show that THOR surpasses existing diffusion-based methods in detecting and segmenting anomalies in brain MRIs and wrist X-rays. Code: https://github.com/ci-ber/THOR_DDPM.

Abstract

The observation of gravitational waves from binary neutron star mergers offers insights into properties of extreme nuclear matter. However, their high-frequency signals in the kHz range are often masked by quantum noise of the laser light used. Here, we propose the "quantum expander with coherent feedback", a new detector design that features an additional optical cavity in the detector output and an internal squeeze operation. This approach allows to boost the sensitivity at high frequencies, at the same time providing a compact and tunable design for signal extraction. It allows to tailor the sensitivity of the detector to the specific signal frequency range. We demonstrate that our design allows to improve the sensitivity of the high-frequency detector concept NEMO (neutron star extreme matter observatory), increasing the detection rates by around 15%. Our approach promises new level of flexibility in designing the detectors aiming at high-frequency signals.

Abstract

Among the various candidates for dark matter (DM), ultralight vector DM can be probed by laser interferometric gravitational wave detectors through the measurement of oscillating length changes in the arm cavities. In this context, KAGRA has a unique feature due to differing compositions of its mirrors, enhancing the signal of vector DM in the length change in the auxiliary channels. Here we present the result of a search for $U(1)_{B-L}$ gauge boson DM using the KAGRA data from auxiliary length channels during the first joint observation run together with GEO600. By applying our search pipeline, which takes into account the stochastic nature of ultralight DM, upper bounds on the coupling strength between the $U(1)_{B-L}$ gauge boson and ordinary matter are obtained for a range of DM masses. While our constraints are less stringent than those derived from previous experiments, this study demonstrates the applicability of our method to the lower-mass vector DM search, which is made difficult in this measurement by the short observation time compared to the auto-correlation time scale of DM., Comment: 20 pages, 5 figures

Abstract

Deflectometric profilometers are used to precisely measure the form of beam shaping optics of synchrotrons and X-ray free-electron lasers. They often utilize autocollimators which measure slope by evaluating the displacement of a reticle image on a detector. Based on our privileged access to the raw image data of an autocollimator, novel strategies to reduce the systematic measurement errors by using a set of overlapping images of the reticle obtained at different positions on the detector are discussed. It is demonstrated that imaging properties such as, for example, geometrical distortions and vignetting, can be extracted from this redundant set of images without recourse to external calibration facilities. This approach is based on the fact that the properties of the reticle itself do not change - all changes in the reticle image are due to the imaging process. Firstly, by combining interpolation and correlation, it is possible to determine the shift of a reticle image relative to a reference image with minimal error propagation. Secondly, the intensity of the reticle image is analysed as a function of its position on the CCD and a vignetting correction is calculated. Thirdly, the size of the reticle image is analysed as a function of its position and an imaging distortion correction is derived. It is demonstrated that, for different measurement ranges and aperture diameters of the autocollimator, reductions in the systematic errors of up to a factor of four to five can be achieved without recourse to external measurements.

Abstract

High-energy neutrinos could be produced in the interaction of charged cosmic rays with matter or radiation surrounding astrophysical sources. To look for transient sources associated with neutrino emission, a follow-up program of neutrino alerts has been operating within the ANTARES Collaboration since 2009. This program, named TAToO, has triggered robotic optical telescopes (MASTER, TAROT, ROTSE and the SVOM ground based telescopes) immediately after the detection of any relevant neutrino candidate and scheduled several observations in the weeks following the detection. A subset of ANTARES events with highest probabilities of being of cosmic origin has also been followed by the Swift and the INTEGRAL satellites, the Murchison Widefield Array radio telescope and the H.E.S.S. high-energy gamma-ray telescope. The results of twelve years of observations are reported. No optical counterpart has been significantly associated with an ANTARES candidate neutrino signal during image analysis. Constraints on transient neutrino emission have been set. In September 2015, ANTARES issued a neutrino alert and during the follow-up, a potential transient counterpart was identified by Swift and MASTER. A multi-wavelength follow-up campaign has allowed to identify the nature of this source and has proven its fortuitous association with the neutrino. Abstract

To ensure agreement between theoretical calculations and experimental data, parameters to selected nuclear physics models, are perturbed, and fine-tuned in nuclear data evaluations. This approach assumes that the chosen set of models accurately represents the `true' distribution. Furthermore, the models are chosen globally, indicating their applicability across the entire energy range of interest. However, this approach overlooks uncertainties inherent in the models themselves. As a result, achieving satisfactory fits to experimental data within certain energy regions for specific channels becomes challenging, as the evaluation is constrained by the deficiencies of the selected models. In this work, we propose that instead of selecting globally a winning model set and proceeding with it as if it was the `true' model set, we instead, take a weighted average over multiple models within a BMA framework, each weighted by its posterior probability. The method involves executing a set of TALYS calculations by randomly varying multiple nuclear physics models and their parameters to yield a vector of calculated observables. Next, the likelihood function was computed at each considered incident energy point for selected cross sections by comparing the vector of calculated observables with that of the selected differential experimental data. As the cross sections and elastic angular distributions were updated locally on a per-energy-point basis, the approach typically results in discontinuities or "kinks" in the curves, and these were addressed using spline interpolation. The proposed BMA method was applied to the evaluation of proton induced reactions on $^{58}$Ni within 1 - 100 MeV. The results demonstrate favorable comparisons with experimental data, as well as with the TENDL-2021 evaluation.

Abstract

Next-generation gravitational wave observatories are expected to use cryogenically cooled, pendulum-suspended 200 kg test mass mirrors from a crystalline material such as crystalline silicon. During operation of the observatories, these mirrors undergo heating due to the absorption of laser radiation of up to a watt. Low noise cooling techniques need to be developed. Low-pressure helium exchange gas at 5 K might contribute to the challenging task. Here, we report the measurement of the helium accommodation coefficient $\alpha(11\,\mathrm{K} 0.7$ for temperatures < 20 K, which increases the cooling power compared to recently used assumptions. Abstract

The KM3NeT/ARCA neutrino detector is currently under construction at 3500 m depth offshore Capo Passero, Sicily, in the Mediterranean Sea. The main science objectives are the detection of high-energy cosmic neutrinos and the discovery of their sources. Simulations were conducted for the full KM3NeT/ARCA detector, instrumenting a volume of 1 km$^3$, to estimate the sensitivity and discovery potential to point-like neutrino sources and an all-sky diffuse neutrino flux. This paper covers the reconstruction of track- and shower-like signatures, as well as the criteria employed for neutrino event selection. By leveraging both the track and shower observation channels, the KM3NeT/ARCA detector demonstrates the capability to detect the diffuse astrophysical neutrino flux within half a year of operation, achieving a 5$\sigma$ statistical significance. With an angular resolution below 0.1$^\circ$ for tracks and under 2$^\circ$ for showers, the sensitivity to point-like neutrino sources surpasses existing observed limits across the entire sky., Comment: 20 pages, 30 figures, Published by EPJ-C

Abstract

The increasing complexity of medical imaging data underscores the need for advanced anomaly detection methods to automatically identify diverse pathologies. Current methods face challenges in capturing the broad spectrum of anomalies, often limiting their use to specific lesion types in brain scans. To address this challenge, we introduce a novel unsupervised approach, termed \textit{Reversed Auto-Encoders (RA)}, designed to create realistic pseudo-healthy reconstructions that enable the detection of a wider range of pathologies. We evaluate the proposed method across various imaging modalities, including magnetic resonance imaging (MRI) of the brain, pediatric wrist X-ray, and chest X-ray, and demonstrate superior performance in detecting anomalies compared to existing state-of-the-art methods. Our unsupervised anomaly detection approach may enhance diagnostic accuracy in medical imaging by identifying a broader range of unknown pathologies. Abstract

To handle the large scale of whole slide images in computational pathology, most approaches first tessellate the images into smaller patches, extract features from these patches, and finally aggregate the feature vectors with weakly-supervised learning. The performance of this workflow strongly depends on the quality of the extracted features. Recently, foundation models in computer vision showed that leveraging huge amounts of data through supervised or self-supervised learning improves feature quality and generalizability for a variety of tasks. In this study, we benchmark the most popular vision foundation models as feature extractors for histopathology data. We evaluate the models in two settings: slide-level classification and patch-level classification. We show that foundation models are a strong baseline. Our experiments demonstrate that by finetuning a foundation model on a single GPU for only two hours or three days depending on the dataset, we can match or outperform state-of-the-art feature extractors for computational pathology. These findings imply that even with little resources one can finetune a feature extractor tailored towards a specific downstream task and dataset. This is a considerable shift from the current state, where only few institutions with large amounts of resources and datasets are able to train a feature extractor. We publish all code used for training and evaluation as well as the finetuned models.
