51. Bayesian learning of effective chemical master equations in crowded intracellular conditions

Abstract

Biochemical reactions inside living cells often occur in the presence of crowders -- molecules that do not participate in the reactions but influence the reaction rates through excluded volume effects. However the standard approach to modelling stochastic intracellular reaction kinetics is based on the chemical master equation (CME) whose propensities are derived assuming no crowding effects. Here, we propose a machine learning strategy based on Bayesian Optimisation utilising synthetic data obtained from spatial cellular automata (CA) simulations (that explicitly model volume-exclusion effects) to learn effective propensity functions for CMEs. The predictions from a small CA training data set can then be extended to the whole range of parameter space describing physiologically relevant levels of crowding by means of Gaussian Process regression. We demonstrate the method on an enzyme-catalyzed reaction and a genetic feedback loop, showing good agreement between the time-dependent distributions of molecule numbers predicted by the effective CME and CA simulations., Comment: 20 pages, 8 figures

Abstract

Maintenance and regeneration of adult tissues rely on the self-renewal of stem cells. Regeneration without over-proliferation requires precise regulation of the stem cell proliferation and differentiation rates. The nature of such regulatory mechanisms in different tissues, and how to incorporate them in models of stem cell population dynamics, is incompletely understood. The critical birth-death (CBD) process is widely used to model stem cell populations, capturing key phenomena, such as scaling laws in clone size distributions. However, the CBD process neglects regulatory mechanisms. Here, we propose the birth-death process with volume exclusion (vBD), a variation of the birth-death process that considers crowding effects, such as may arise due to limited space in a stem cell niche. While the deterministic rate equations predict a single non-trivial attracting steady state, the master equation predicts extinction and transient distributions of stem cell numbers with three possible behaviours: long-lived quasi-steady state, and short-lived bimodal or unimodal distributions. In all cases, we approximate solutions to the vBD master equation using a renormalised system-size expansion, quasi-steady state approximation and the WKB method. Our study suggests that the size distribution of a stem cell population bears signatures that are useful to detect negative feedback mediated via volume exclusion., Comment: 23 pages, 5 figures

Abstract

SCDS (Sovereign Credit Default Swaps) are becoming more widely used as a country risk indicator after 2008 and stand out for providing real-time information rather than periodic reporting. The COVID-19 pandemic has led to economic disruptions and a decline in international trade. Understanding how the Pandemic affects SCDS return volatility in emerging economies like BRICS forms the motivation for our research. With this study, we aim to determine the impact of the COVID-19 Pandemic on SCDS return volatility in Brazil, Russia, India, China and South Africa, known as the BRICS countries. We used the Exponential Generalized Autoregressive Conditional Heteroskedasticity (EGARCH) model to analyze the data, which consisted of the daily closing price data for SCDS. The date of the first COVID-19 case in each country has been taken as the beginning of the COVID-19 Pandemic in each country. The results of the estimated GARCH models show that the volatility processes of the SCDS return series differ between periods. EGARCH model results indicate that shocks created by news in these countries during the Pandemic have a small and persistent effect on Brazil and Russia's SCDS return volatility, while they have a large and enduring effect on China and South Africa's SCDS return volatility. The findings will guide policymakers and portfolio managers in determining risk management models.

Abstract

Adhesive joints are frequently utilized due to their lightweight nature and minimal damage to the substrates. However, their application is constrained by a lack of reliable performance under moist conditions. This study assesses the impact of incorporating varying concentrations (0.25–0.75 wt%) of graphene nanoplatelets (GNPs) on moisture uptake, dynamic thermal properties, and tensile behaviour of engineered epoxy adhesives when subjected to water for periods of up to 8 weeks. The objective of this study is to ascertain the optimal concentration from the standpoint of degradation in the thermomechanical performance of the epoxy resulting from water ageing. The addition of GNP results in a 45% reduction in the diffusion coefficient of the 0.25 wt% GNP-modified epoxy relative to the unmodified epoxy. The reduced absorption of water by the GNP-reinforced adhesive results in diminished thermomechanical degradation, particularly during the initial immersion period (less than 14 days). The loss modulus exhibits an increase of up to 21% in comparison with the unmodified epoxy. The reduction in tensile strength of the modified epoxy is 53% less than that of the unmodified epoxy following 14 days of water ageing. Under the same water ageing conditions for 14 days, the epoxy modified with 0.25 wt% GNP exhibited a 75% increase in tensile strength compared to the unmodified epoxy. This work may facilitate the GNP application in epoxy adhesive joints, thereby enhancing their durability under high humidity conditions.

Abstract

Risk management has reduced vulnerability to floods and droughts globally1,2, yet their impacts are still increasing3. An improved understanding of the causes of changing impacts is therefore needed, but has been hampered by a lack of empirical data4,5. On the basis of a global dataset of 45 pairs of events that occurred within the same area, we show that risk management generally reduces the impacts of floods and droughts but faces difficulties in reducing the impacts of unprecedented events of a magnitude not previously experienced. If the second event was much more hazardous than the first, its impact was almost always higher. This is because management was not designed to deal with such extreme events: for example, they exceeded the design levels of levees and reservoirs. In two success stories, the impact of the second, more hazardous, event was lower, as a result of improved risk management governance and high investment in integrated management. The observed difficulty of managing unprecedented events is alarming, given that more extreme hydrological events are projected owing to climate change3.

Abstract

Abstract Bright basal reflections from the Mars Advanced Radar for Subsurface and Ionosphere Sounding (MARSIS) have been proposed to be consistent with permittivities characteristic of a wet material beneath the south polar layered deposits (SPLD). The characterization of a recently formed impact crater highlight the existence of a several meters thick ice‐poor layer associated to a unit blanketing a large portion of the SPLD. We revise the radar propagation model used to invert the basal permittivity by including a surficial thin layer. We find that the inverted basal permittivity is highly sensitive to the properties of such a layer, with solutions ranging from common dry rocks to an unambiguously wet base. We advocate toward a better characterization of the surficial cover to assess the wet or dry nature for the base, and possibly reconcile most of the literature on the topic.

Abstract

This article introduces a suite of mini-applications (mini-apps) designed to optimise computational kernels in ab initio electronic structure codes. The suite is developed from flagship applications participating in the NOMAD Center of Excellence, such as the ELPA eigensolver library and the GW implementations of the exciting, Abinit, and FHI-aims codes. The mini-apps were identified by targeting functions that significantly contribute to the total execution time in the parent applications. This strategic selection allows for concentrated optimisation efforts. The suite is designed for easy deployment on various High-Performance Computing (HPC) systems, supported by an integrated CMake build system for straightforward compilation and execution. The aim is to harness the capabilities of emerging (post)exascale systems, which necessitate concurrent hardware and software development — a concept known as co-design. The mini-app suite serves as a tool for profiling and benchmarking, providing insights that can guide both software optimisation and hardware design. Ultimately, these developments will enable more accurate and efficient simulations of novel materials, leveraging the full potential of exascale computing in material science research.

Abstract

Significant threats to the long-term persistence of coral reefs have accelerated the adoption of coral propagation and out-planting approaches. However, how materials commonly used for propagation structures could potentially affect coral-associated bacterial communities remains untested. Here, we examined the impact of metal propagation structures on coral-associated bacterial communities. Fragments of the coral species Acropora millepora were grown on aluminium, sand/epoxy-coated steel (Reef Stars), and uncoated steel (rebar) structures. After 6 months, the functional and taxonomic profiles of coral-associated bacterial communities of propagated corals and reef colonies were characterised using amplicon (16S rRNA gene) and shotgun metagenomic sequencing. No differences in the phylogenetic structure or functional profile of coral-associated bacterial communities were observed between propagated corals and reef colonies. However, specific genes and pathways (e.g., lipid, nucleotide, and carbohydrate metabolism) were overrepresented in corals grown on different materials, and different taxa were indicative of the materials. These findings indicate that coral propagation on different materials may lead to differences in the individual bacterial taxa and functional potential of coral-associated bacterial communities, but how these contribute to changed holobiont fitness presents a key question to be addressed.

Abstract

Objective: To evaluate the accuracy of shear wave elastography (SWE) ultrasound in the assessment and quantification of fatty infiltration (FI) of the supraspinatus (SSP) muscle with the Goutallier classification on CT as the reference standard. Materials and Methods: Prospective study of 90 patients from December 2020 to August 2022 who had undergone shoulder US including SWE for the assessment of rotator cuff disease and had a previous CT with the shoulder included. Shear modulus (in meters per second) was estimated using ultrasound SWE in three regions of the SSP (myotendinous junction, anterior and posterior muscle bundle). Data collected included age, sex, and fatty muscle infiltration on CT (Goutallier stages 0–IV). Pearson correlation between CT Goutallier stage of the FI of the supraspinatus and SWE value in each region of the supraspinatus muscle was determined. Bland-Altman indexes were used to assess agreement between readers. Results: There were statistically significant differences in the SWE and the different Goutallier groups in the SWE of anterior bundle muscle, posterior bundle muscle, and myotendinous junction (p = < 0.001, 0.008, 0.031, respectively). The differences were significant for SWE of the anterior bundle muscle among the different subgroups of Goutallier stage (I-IV, p = < 0.001). Conclusion: SWE shows an excellent correlation with the Goutallier stage on CT in detecting, qualifying, and quantifying fatty infiltration of the supraspinatus. SWE may be useful in quantifying supraspinatus muscle quality in athletes competing in racquet sports and in other sports with overhead motions such as swimming, volleyball and javelin.
