Biological target (commonly genes or proteins) identification is still largely a manual process, where experts manually try to collect and combine information from hundreds of data sources, ranging from scientific publications to omics databases. Targeting the wrong gene or protein will lead to failure of the drug development process, as well as incur delays and costs. To improve this process, different software platforms are being developed. These platforms rely strongly on efficacy estimates based on target-disease association scores created by computational methods for drug target prioritization. Here novel computational methods are presented to more accurately evaluate the efficacy and safety of potential drug targets. The proposed efficacy scores utilize existing gene expression data and tissue/disease specific networks to improve the inference of target-disease associations. Conversely, safety scores enable the identification of genes that are essential, potentially susceptible to adverse effects or carcinogenic. Benchmark results demonstrate that our transcriptome-based methods for drug target prioritization can increase the true positive rate of target-disease associations. Additionally, the proposed safety evaluation system enables accurate predictions of targets of withdrawn drugs and targets of drug trials prematurely discontinued.

We describe RankFrag: a technique which uses machine learning to detect corner points in hand-drawn digital curves. RankFrag classifies the stroke points by iteratively extracting them from a list of corner candidates. The points extracted in the last iterations are said to have a higher rank and are more likely to be corners. The technique has been tested on three different datasets described in the literature. We observed that, considering both accuracy and efficiency, RankFrag performs better than other state-of-art techniques.

Background Age-related changes in DNA methylation occurring in blood leukocytes during early childhood may reflect epigenetic maturation. We hypothesized that some of these changes involve gene networks of critical relevance in leukocyte biology and conducted a prospective study to elucidate the dynamics of DNA methylation. Serial blood samples were collected at 3, 6, 12, 24, 36, 48 and 60 months after birth in ten healthy girls born in Finland and participating in the Type 1 Diabetes Prediction and Prevention Study. DNA methylation was measured using the HumanMethylation450 BeadChip. Results After filtering for the presence of polymorphisms and cell-lineage-specific signatures, 794 CpG sites showed significant DNA methylation differences as a function of age in all children (41.6% age-methylated and 58.4% age-demethylated, Bonferroni-corrected P value

2011 - 2012 My PhD research activities has focused on the development of new computational methods for biological sequence analyses. To overcome an intrinsic problem to protein sequence analysis, whose aim was to infer homologies in large biological protein databases with short queries, I developed a statistical framework BLAST-based to detect distant homologies conserved in transmembrane domains of different bacterial membrane proteins. Using this framework, transmembrane protein domains of all Salmonella spp. have been screened and more than five thousands of significant homologies have been identified. My results show that the proposed framework detects distant homologies that, because of their conservation in distinct bacterial membrane proteins, could represent ancient signatures about the existence of primeval genetic elements (or mini-genes) coding for short polypeptides that formed, through a primitive assembly process, more complex genes. Further, my statistical framework lays the foundation for new bioinformatics tools to detect homologies domain-oriented, or in other words, the ability to find statistically significant homologies in specific target-domains. The second problem that I faced deals with the analysis of transcripts obtained with RNA-Seq data. I developed a novel computational method that combines transcript borders, obtained from mapped RNA-Seq reads, with sequence features based operon predictions to accurately infer operons in prokaryotic genomes. Since the transcriptome of an organism is dynamic and condition dependent, the RNA-Seq mapped reads are used to determine a set of confirmed or predicted operons and from it specific transcriptomic features are extracted and combined with standard genomic features to train and validate three operon classification models (Random Forests - RFs, Neural Networks – NNs, and Support Vector Machines - SVMs). These classifiers have been exploited to refine the operon map annotated by DOOR, one of the most used database of prokaryotic operons. This method proved that the integration of genomic and transcriptomic features improve the accuracy of operon predictions, and that it is possible to predict the existence of potential new operons. An inherent limitation of using RNA-Seq to improve operon structure predictions is that it can be not applied to genes not expressed under the condition studied. I evaluated my approach on different RNA-Seq based transcriptome profiles of Histophilus somni and Porphyromonas gingivalis. These transcriptome profiles were obtained using the standard RNA-Seq or the strand-specific RNA-Seq method. My experimental results demonstrate that the three classifiers achieved accurate operon maps including reliable predictions of new operons. [edited by author] XI n.s.

Simple Summary Current treatments for complex diseases, including cancer, are generally characterized by high toxicity due to their low selectivity for target cells. Moreover, patients often develop drug resistance, hence becoming less sensitive to the therapy. For this reason, novel, improved, and more specific pharmacological therapies are needed. The high cost and the time required to develop new drugs poses the attention on the development of computational methods for drug repositioning and combination therapy prediction. In this study, we developed an integrated network pharmacology framework that combines mechanistic and chemocentric approaches in order to predict potential drug combinations for cancer therapy. We applied our paradigm in five cancer types, which we used as case studies. Our strategy can be applied to the study of any complex disease by guiding the prioritization of drug combinations. Despite remarkable efforts of computational and predictive pharmacology to improve therapeutic strategies for complex diseases, only in a few cases have the predictions been eventually employed in the clinics. One of the reasons behind this drawback is that current predictive approaches are based only on the integration of molecular perturbation of a certain disease with drug sensitivity signatures, neglecting intrinsic properties of the drugs. Here we integrate mechanistic and chemocentric approaches to drug repositioning by developing an innovative network pharmacology strategy. We developed a multilayer network-based computational framework integrating perturbational signatures of the disease as well as intrinsic characteristics of the drugs, such as their mechanism of action and chemical structure. We present five case studies carried out on public data from The Cancer Genome Atlas, including invasive breast cancer, colon adenocarcinoma, lung squamous cell carcinoma, hepatocellular carcinoma and prostate adenocarcinoma. Our results highlight paclitaxel as a suitable drug for combination therapy for many of the considered cancer types. In addition, several non-cancer-related genes representing unusual drug targets were identified as potential candidates for pharmacological treatment of cancer.

Background: After the Second World War, the population living in the Karelian region was strictly divided by the “iron curtain” between Finland and Russia. This resulted in different lifestyle, standard of living, and exposure to the environment. Allergic manifestations and sensitization to common allergens have been much more common on the Finnish compared to the Russian side. Objective: The remarkable allergy disparity in the Finnish and Russian Karelia calls for immunological explanations. Methods: Young people, aged 15-20 years, in the Finnish (n = 69) and Russian (n = 75) Karelia were studied. The impact of genetic variation on the phenotype was studied by a genome-wide association analysis. Differences in gene expression (transcriptome) were explored from the blood mononuclear cells (PBMC) and related to skin and nasal epithelium microbiota and sensitization. Results: The genotype differences between the Finnish and Russian populations did not explain the allergy gap. The network of gene expression and skin and nasal microbiota was richer and more diverse in the Russian subjects. When the function of 261 differentially expressed genes was explored, innate immunity pathways were suppressed among Russians compared to Finns. Differences in the gene expression paralleled the microbiota disparity. High Acinetobacter abundance in Russians correlated with suppression of innate immune response. High-total IgE was associated with enhanced anti-viral response in the Finnish but not in the Russian subjects. Conclusions and clinical relevance: Young populations living in the Finnish and Russian Karelia show marked differences in genome-wide gene expression and host contrasting skin and nasal epithelium microbiota. The rich gene-microbe network in Russians seems to result in a better-balanced innate immunity and associates with low allergy prevalence. publishedVersion

We present data derived from an exposure experiment in which three cell-lines representative of cell types of the respiratory tissue (epithelial type-I A549, epithelial type-II BEAS-2B, and macrophage THP-1) have been exposed to ten different carbon-based nanomaterials for 48 h. In particular, we provide: genome-wide mRNA and miRNA expression, and DNA methylation; gene tables, containing information on the aberrations induced in these three genomic data layers at the gene level; mechanism of action (MOA) maps representing the comparative functional alteration induced in each cell line and each exposure.
