Abstract: The PHENIX experiment at the BNL Relativistic Heavy Ion Collider has measured second- and third-order Fourier coefficients of the azimuthal distributions of direct photons emitted at midrapidity in Au+Au collisions at sNN=200 GeV for various collision centralities. Abstract: PHENIX measurements are presented for the cross section and double-helicity asymmetry ($A_{LL}$) in inclusive $\pi^0$ production at midrapidity from $p$$+$$p$ collisions at $\sqrt{s}=510$~GeV from data taken in 2012 and 2013 at the Relativistic Heavy Ion Collider. The next-to-leading-order perturbative-quantum-chromodynamics theory calculation is in excellent agreement with the presented cross section results. The calculation utilized parton-to-pion fragmentation functions from the recent DSS14 global analysis, which prefer a smaller gluon-to-pion fragmentation function. The $\pi^{0}A_{LL}$ results follow an increasingly positive asymmetry trend with $p_T$ and $\sqrt{s}$ with respect to the predictions and are in excellent agreement with the latest global analysis results. This analysis incorporated earlier results on $\pi^0$ and jet $A_{LL}$, and suggested a positive contribution of gluon polarization to the spin of the proton $\Delta G$ for the gluon momentum fraction range $x>0.05$. The data presented here extend to a currently unexplored region, down to $x\sim0.01$, and thus provide additional constraints on the value of $\Delta G$. Abstract: Measurements of anisotropic flow Fourier coefficients ($v_n$) for inclusive charged particles and identified hadrons $\pi^{\pm}$, $K^{\pm}$, $p$, and $\bar{p}$ produced at midrapidity in Cu+Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV are presented. The data were collected in 2012 by the PHENIX experiment at the Relativistic Heavy Ion Collider (RHIC). The particle azimuthal distributions with respect to different order symmetry planes $\Psi_n$, for $n$~=~1, 2, and 3 are studied as a function of transverse momentum $p_T$ over a broad range of collisions centralities. Mass ordering, as expected from hydrodynamic flow, is observed for all three harmonics. The charged-particle results are compared to hydrodynamical and transport model calculations. We also compare these Cu$+$Au results with those in Cu$+$Cu and Au$+$Au collisions at the same $\sqrt{s_{_{NN}}}$, and find that the $v_2$ and $v_3$, as a function of transverse momentum, follow a common scaling with $1/(\varepsilon_n N_{\rm part}^{1/3})$., Comment: 404 authors, 21 pages, 20 figures, 3 tables, 2012 data. Abstract: Measurements of the fractional momentum loss ($S_{\rm loss}\equiv{\delta}p_T/p_T$) of high-transverse-momentum-identified hadrons in heavy ion collisions are presented. Using $\pi^0$ in Au$+$Au and Cu$+$Cu collisions at $\sqrt{s_{_{NN}}}=62.4$ and 200 GeV measured by the PHENIX experiment at the Relativistic Heavy Ion Collider and and charged hadrons in Pb$+$Pb collisions measured by the ALICE experiment at the Large Hadron Collider, we studied the scaling properties of $S_{\rm loss}$ as a function of a number of variables: the number of participants, $N_{\rm part}$, the number of quark participants, $N_{\rm qp}$, the charged-particle density, $dN_{\rm ch}/d\eta$, and the Bjorken energy density times the equilibration time, $\varepsilon_{\rm Bj}\tau_{0}$. We find that the $p_T$ where $S_{\rm loss}$ has its maximum, varies both with centrality and collision energy. Above the maximum, $S_{\rm loss}$ tends to follow a power-law function with all four scaling variables. The data at $\sqrt{s_{_{NN}}}$=200 GeV and 2.76 TeV, for sufficiently high particle densities, have a common scaling of $S_{\rm loss}$ with $dN_{\rm ch}/d\eta$ and $\varepsilon_{\rm Bj}\tau_{0}$, lending insight on the physics of parton energy loss., Comment: 630 authors, 21 pages, 16 figures, 7 tables. v2 is version accepted by Phys. Abstract: Measurements of midrapidity charged particle multiplicity distributions, $dN_{\rm ch}/d\eta$, and midrapidity transverse-energy distributions, $dE_T/d\eta$, are presented for a variety of collision systems and energies. Included are distributions for Au$+$Au collisions at $\sqrt{s_{_{NN}}}=200$, 130, 62.4, 39, 27, 19.6, 14.5, and 7.7 GeV, Cu$+$Cu collisions at $\sqrt{s_{_{NN}}}=200$ and 62.4 GeV, Cu$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV, U$+$U collisions at $\sqrt{s_{_{NN}}}=193$ GeV, $d$$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV, $^{3}$He$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV, and $p$$+$$p$ collisions at $\sqrt{s_{_{NN}}}=200$ GeV. Centrality-dependent distributions at midrapidity are presented in terms of the number of nucleon participants, $N_{\rm part}$, and the number of constituent quark participants, $N_{q{\rm p}}$. For all $A$$+$$A$ collisions down to $\sqrt{s_{_{NN}}}=7.7$ GeV, it is observed that the midrapidity data are better described by scaling with $N_{q{\rm p}}$ than scaling with $N_{\rm part}$. Also presented are estimates of the Bjorken energy density, $\varepsilon_{\rm BJ}$, and the ratio of $dE_T/d\eta$ to $dN_{\rm ch}/d\eta$, the latter of which is seen to be constant as a function of centrality for all systems., Comment: 706 authors, 32 pages, 20 figures, 34 tables, 2004, 2005, 2008, 2010, 2011, and 2012 data. v2 is version accepted for publication in Phys. Abstract: The invariant yields for $J/\psi$ production at forward rapidity $(1.2<|y|<2.2)$ in U$+$U collisions at $\sqrt{s_{_{NN}}}$=193 GeV have been measured as a function of collision centrality. The invariant yields and nuclear-modification factor $R_{AA}$ are presented and compared with those from Au$+$Au collisions in the same rapidity range. Additionally, the direct ratio of the invariant yields from U$+$U and Au$+$Au collisions within the same centrality class is presented, and used to investigate the role of $c\bar{c}$ coalescence. Two different parameterizations of the deformed Woods-Saxon distribution were used in Glauber calculations to determine the values of the number of nucleon-nucleon collisions in each centrality class, $N_{\rm coll}$, and these were found to give significantly different $N_{\rm coll}$ values. Results using $N_{\rm coll}$ values from both deformed Woods-Saxon distributions are presented. The measured ratios show that the $J/\psi$ suppression, relative to binary collision scaling, is similar in U$+$U and Au$+$Au for peripheral and midcentral collisions, but that $J/\psi$ show less suppression for the most central U$+$U collisions. The results are consistent with a picture in which, for central collisions, increase in the $J/\psi$ yield due to $c\bar{c}$ coalescence becomes more important than the decrease in yield due to increased energy density. Abstract: We present measurements of $e^+e^-$ production at midrapidity in Au$+$Au collisions at $\sqrt{s_{_{NN}}}$ = 200 GeV. The invariant yield is studied within the PHENIX detector acceptance over a wide range of mass ($m_{ee} <$ 5 GeV/$c^2$) and pair transverse momentum ($p_T$ $<$ 5 GeV/$c$), for minimum bias and for five centrality classes. The \ee yield is compared to the expectations from known sources. In the low-mass region ($m_{ee}=0.30$--0.76 GeV/$c^2$) there is an enhancement that increases with centrality and is distributed over the entire pair \pt range measured. It is significantly smaller than previously reported by the PHENIX experiment and amounts to $2.3\pm0.4({\rm stat})\pm0.4({\rm syst})\pm0.2^{\rm model}$ or to $1.7\pm0.3({\rm stat})\pm0.3({\rm syst})\pm0.2^{\rm model}$ for minimum bias collisions when the open-heavy-flavor contribution is calculated with {\sc pythia} or {\sc mc@nlo}, respectively. The inclusive mass and $p_T$ distributions as well as the centrality dependence are well reproduced by model calculations where the enhancement mainly originates from the melting of the $\rho$ meson resonance as the system approaches chiral symmetry restoration. In the intermediate-mass region ($m_{ee}$ = 1.2--2.8 GeV/$c^2$), the data hint at a significant contribution in addition to the yield from the semileptonic decays of heavy-flavor mesons., Comment: 447 authors, 38 pages, 38 figures, 9 tables, 2010 data. v2 is Phys. Abstract: The PHENIX Collaboration at the Relativistic Heavy Ion Collider has measured open heavy-flavor production in minimum bias Au$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV via the yields of electrons from semileptonic decays of charm and bottom hadrons. Previous heavy-flavor electron measurements indicated substantial modification in the momentum distribution of the parent heavy quarks due to the quark-gluon plasma created in these collisions. For the first time, using the PHENIX silicon vertex detector to measure precision displaced tracking, the relative contributions from charm and bottom hadrons to these electrons as a function of transverse momentum are measured in Au$+$Au collisions. We compare the fraction of electrons from bottom hadrons to previously published results extracted from electron-hadron correlations in $p$$+$$p$ collisions at $\sqrt{s_{_{NN}}}=200$ GeV and find the fractions to be similar within the large uncertainties on both measurements for $p_T>4$ GeV/$c$. We use the bottom electron fractions in Au$+$Au and $p$$+$$p$ along with the previously measured heavy flavor electron $R_{AA}$ to calculate the $R_{AA}$ for electrons from charm and bottom hadron decays separately. Abstract: Jet production rates are measured in $p$$+$$p$ and $d$$+$Au collisions at $\sqrt{s_{NN}}$=200 GeV recorded in 2008 with the PHENIX detector at the Relativistic Heavy Ion Collider. Abstract: We present the first measurement of elliptic ($v_2$) and triangular ($v_3$) flow in high-multiplicity $^{3}$He$+$Au collisions at $\sqrt{s_{_{NN}}}=200$ GeV. Two-particle correlations, where the particles have a large separation in pseudorapidity, are compared in $^{3}$He$+$Au and in $p$$+$$p$ collisions and indicate that collective effects dominate the second and third Fourier components for the correlations observed in the $^{3}$He$+$Au system. The collective behavior is quantified in terms of elliptic $v_2$ and triangular $v_3$ anisotropy coefficients measured with respect to their corresponding event planes. The $v_2$ values are comparable to those previously measured in $d$$+$Au collisions at the same nucleon-nucleon center-of-mass energy. Comparison with various theoretical predictions are made, including to models where the hot spots created by the impact of the three $^{3}$He nucleons on the Au nucleus expand hydrodynamically to generate the triangular flow. Abstract: We present measurements from the PHENIX experiment of large parity-violating single spin asymmetries of high transverse momentum electrons and positrons from $W^\pm/Z$ decays, produced in longitudinally polarized $p$$+$$p$ collisions at center of mass energies of $\sqrt{s}$=500 and 510~GeV. These asymmetries allow direct access to the anti-quark polarized parton distribution functions due to the parity-violating nature of the $W$-boson coupling to quarks and anti-quarks. The results presented are based on data collected in 2011, 2012, and 2013 with an integrated luminosity of 240 pb$^{-1}$, which exceeds previous PHENIX published results by a factor of more than 27. Abstract: We present a systematic study of charged pion and kaon interferometry in Au$+$Au collisions at $\sqrt{s_{_{NN}}}$=200 GeV. The kaon mean source radii are found to be larger than pion radii in the outward and longitudinal directions for the same transverse mass; this difference increases for more central collisions. The azimuthal-angle dependence of the radii was measured with respect to the second-order event plane and similar oscillations of the source radii were found for pions and kaons. Hydrodynamic models qualitatively describe the similar oscillations of the mean source radii for pions and kaons, but they do not fully describe the transverse-mass dependence of the oscillations., Comment: 499 authors, 27 pages, 13 figures, and 11 tables. v2 is the version accepted for publication in Phys. Abstract: In this document the PHENIX collaboration proposes a major upgrade to the PHENIX detector at the Relativistic Heavy Ion Collider. This upgrade, sPHENIX, enables an extremely rich jet and beauty quarkonia physics program addressing fundamental questions about the nature of the strongly coupled quark-gluon plasma (QGP), discovered experimentally at RHIC to be a perfect fluid. The startling dynamics of the QGP on fluid-like length scales is an emergent property of quantum chromodynamics (QCD), seemingly implicit in the Lagrangian but stubbornly hidden from view. Abstract: This paper develops a model to assess the number of nurses needed to ensure both healthy patients and caregivers. We propose a model with random arrivals and exits of patients who may be of a single type (or several), and calculate the average care time they can receive. We show that the mean care time does not depend only on the mean number of patients in the unit. Actually, the probability distribution of the new patients per time step plays a central role. In the Poissonian case, we obtain totally explicit results, prove that the mean care time converges to a constant and give numerical examples. We also propose an analysis of the impact of working conditions on the average time that can be devoted to a patient. Four scenarios are proposed with numerical applications. Our analysis provides insights into current discussions on the introduction of caregiver ratios in hospitals to improve both the quality of care and caregivers' working conditions. Abstract: Social choice theory provides a theoretical framework for analyzing how to combine individual opinions, preferences, interests or welfare so as to reach a collective decision. Social choice theory is one of the areas in economics that has seen a boom in simulations work using models based on the behavior of individuals involved in collective decision-making. The purpose of this paper is to offer to the uninitiated reader a methodological presentation of these different models, as well as the techniques for theoretical calculations and simulations, and then to report on recent developments concerning new models and advances in calculation techniques and simulations. This paper will thus give readers easy access to the models which, due to their complexity, might seem to be reserved for initiates. We take the opportunity to present and discuss the assumptions that support each of the models, and indicate how simulations may be helpful in analyzing complex problems in social choice theory.

Abstract: Genetic parameters of kit survival traits and birth weight were estimated on ITELV2006 synthetic line aimed at improving kit survival using a multiple trait linear and threshold model. Data on 1696 kits for survival at birth and at weaning, as well as individual birth weight and litter size were analysed. Genetic effects of kit survival traits and birth weight were estimated based on threshold and Gaussian models, respectively, using a Bayesian approach. The statistical model included, as fixed effects, parity, lactation status, season of farrowing, nest status, cannibalism in kit, place of kit’s birth in the cage and gender, and adjustment for litter size. Posterior means of heritabilities for direct genetic effects of survival at birth and the entire nursing period, as well as birth weight, were 0.018, 0.023, and 0.088, respectively, and were increased when adjusted for litter size to 0.021, 0.027 and 0.146. Genetic correlation between survival traits was zero. Therefore, these traits can be treated genetically as different traits. Genetic correlation between direct effects of survival at birth and birth weight showed positive, but low, value (+0.134) and was increased to +0.535 when the traits were adjusted for litter size. No genetic correlation was found between survival at weaning and birth weight. These magnitudes of genetic parameter estimates suggested that there is substantial potential for the genetic improvement of kit survival at birth through selection for birth weight.

Abstract: Polymycoviridae is a growing family of mycoviruses whose members typically have non-conventional capsids and multi-segmented, double-stranded (ds) RNA genomes. Beauveria bassiana polymycovirus (BbPmV) 1 is known to enhance the growth and virulence of its fungal host, the entomopathogenic ascomycete and popular biological control agent B. bassiana. Here we report the complete sequence of BbPmV-3, which has six genomic dsRNA segments. Phylogenetic analysis of RNA-dependent RNA polymerase (RdRp) protein sequences revealed that BbPmV-3 is closely related to the partially sequenced BbPmV-2 but not BbPmV-1. Nevertheless, both BbPmV-3 and BbPmV-1 have similar effects on their respective host isolates ATHUM 4946 and EABb 92/11-Dm, affecting pigmentation, sporulation, and radial growth. Production of conidia and radial growth are significantly enhanced in virus-infected isolates as compared to virus-free isogenic lines on Czapek-Dox complete and minimal media that contain sucrose and sodium nitrate. However, this polymycovirus-mediated effect on growth is dependent on the carbon and nitrogen sources available to the host fungus. Both BbPmV-3 and BbPmV-1 increase growth of ATHUM 4946 and EABb 92/11-Dm when sucrose is replaced by lactose, trehalose, glucose, or glycerol, while the effect is reversed on maltose and fructose. Similarly, both BbPmV-3 and BbPmV-1 decrease growth of ATHUM 4946 and EABb 92/11-Dm when sodium nitrate is replaced by sodium nitrite, potassium nitrate, or ammonium nitrate. In conclusion, the effects of polymycoviruses on B. bassiana are at least partially mediated via its metabolic pathways.

Abstract: Purpose This study investigated the effects of acute hyperthermia and heat acclimation (HA) on maximal and rapid voluntary torque production, and their neuromuscular determinants. Methods Ten participants completed 10 days of isothermic HA (50 °C, 50% rh) and had their knee-extensor neuromuscular function assessed in normothermic and hyperthermic conditions, pre-, after 5 and after 10 days of HA. Electrically evoked twitch and octet (300 Hz) contractions were delivered at rest. Maximum voluntary torque (MVT), surface electromyography (EMG) normalised to maximal M-wave, and voluntary activation (VA) were assessed during brief maximal isometric voluntary contractions. Rate of torque development (RTD) and normalised EMG were measured during rapid voluntary contractions. Results Acute hyperthermia reduced neural drive (EMG at MVT and during rapid voluntary contractions; P P P P P Conclusion HA-induced favourable adaptations to the heat after 5 and 10 days of exposure, but there was no measurable benefit on voluntary neuromuscular function in normothermic or hyperthermic conditions. HA did reduce the hyperthermic-induced reduction in twitch half-relaxation time, which may benefit twitch force summation and thus help preserve voluntary torque in hot environmental conditions.

Abstract: Abstract Background The aim of this study was to investigate plasma levels of sST2 and sCD163 to determine whether they at an early stage could predict development of diabetic nephropathy and/or diabetic retinopathy in patients at clinical onset. Methods Patients diagnosed with diabetes mellitus at age 15–34 years between 1987 and 1988 (n = 220) were included. Data such as BMI, smoking, HbA1c and islet cell antibodies were collected at time of diagnosis. Within the 10 year follow-up period, 112 patients (51%) developed following diabetes related complications; retinopathy (n = 91), nephropathy (n = 12) or both (n = 9). Plasma concentrations of sST2 and sCD163 were measured at time of diagnosis and levels compared between different complication groups. Results Plasma levels of sST2 were significantly higher in patients who later developed nephropathy (n = 21; 1012 [773–1493] pg/ml) compared to those who did not (n = 199; 723 [449–1084] pg/ml; p = 0.006). A tendency for higher plasma levels of sCD163 was observed but not statistically significant (p = 0.058). Conclusions sST2 and sCD163 show promise as potential biomarkers for the development of nephropathy already at clinical onset. sST2 and/or sCD163 could possibly be part of a biomarker panel aimed to find patients at high risk of developing nephropathy. Both markers need to be investigated in a larger prospective study.

100. The polymerase chain reaction in the characterisation and diagnosis of lymphomas

Abstract: The polymerase chain reaction (PCR) offers a practical means of studying the clonality and molecular genetic abnormalities of lymphocyte populations in histological tissue samples. This may provide an important tool in the diagnosis and characterisation of lymphoproliferative disorders, which are often difficult to assess using morphological and immunophenotypic techniques. In this thesis, clonality analyses of lymphoid infiltrates, by PCR amplification of immunoglobulin heavy chain (IgH) and T-cell receptor (TCR) β and γ chain genes, were evaluated in terms of their specificity, sensitivity and applicability to routinely processed histological samples. Lymphomas, benign lymphoid infiltrates and equivocal lesions, particularly from extra-nodal sites, were examined. Optimised PCR procedures were used to study tumour progression and clonality of low grade extra-nodal B-cell lymphomas and nodular lymphocyte predominance Hodgkin's disease (NLPHD). The role of PCR detection of the lymphoma type specific chromosomal translocations t(14;18) and t(11;14), in the diagnosis and classification of low grade lymphomas was assessed. PCR analysis of clonality, t(14;18), Helicobacter pylori and Epstein Barr virus was carried out in a comprehensive study of myoepithelial sialadenitis (MESA) and low grade B-cell mucosa associated lymphoid tissue (MALT) lymphoma of the parotid. PCR demonstration of monoclonality was shown to be useful in discriminating benign from malignant B- and T-lineage lymphoproliferations in morphologically equivocal cases, and to be applicable to routine tissue samples. PCR analysis showed that a single clone was involved at multiple sites during progression of a low grade B-cell MALT lymphoma. PCR results suggested that NLPHD is a polyclonal B-cell disorder, but no clonal relationship between this disease and subsequent high grade lymphoma was demonstrated. T(14;18) and t(11;14) chromosome translocations were shown to be detectable by PCR in routine specimens and were largely restricted to follicular and mantle cell lymphomas respectively, but the usefulness of the technique in classification may be limited by the absence of characterised translocations in a high proportion of cases. PCR analysis of clonality in lymphoid infiltrates of the parotid supported previous histological descriptions of the development of low grade B-cell lymphoma at this site. No strong links between MALT lymphoma of the parotid and t(14;18), Helicobacter pylori and Epstein Barr virus were found.
