Mathematics - Optimization and Control - Abstract
The properties of positive bases make them a useful tool in derivative-free optimization (DFO) and an interesting concept in mathematics. The notion of the \emph{cosine measure} helps to quantify the quality of a positive basis. It provides information on how well the vectors in the positive basis uniformly cover the space considered. The number of vectors in a positive basis is known to be between $n+1$ and $2n$ inclusively. When the number of vectors is strictly between $n+1$ and $2n$, we say that it is an intermediate positive basis. In this paper, the structure of intermediate positive bases with maximal cosine measure is investigated. The structure of an intermediate positive basis with maximal cosine measure over a certain subset of positive bases is provided. This type of positive bases has a simple structure that makes them easy to generate with a computer software.

Model-based methods are popular in derivative-free optimization (DFO). In most of them, a single model function is built to approximate the objective function. This is generally based on the assumption that the objective function is one blackbox. However, some real-life and theoretical problems show that the objective function may consist of several blackboxes. In those problems, the information provided by each blackbox may not be equal. In this situation, one could build multiple sub-models that are then combined to become a final model. In this paper, we analyze the relation between the accuracy of those sub-models and the model constructed through their operations. We develop a broad framework that can be used as a theoretical tool in model error analysis and future research in DFO algorithms design.

We extensively studied serigraphic screen-printed commercial silver flake inks loaded with silicon inclusions in order to achieve pinning at the grain boundaries. Based on grain size measurements using electron backscattered diffraction (EBSD), commercial silver ink with silicon microparticle content of 5 wt.% shows significant grain growth retardation compared to pristine silver ink, which stabilizes electrical conductivity up to 700 °C via a Zener pinning mechanism. The modified silicon-loaded silver ink experiences a two-times increase in grain size when heated up to 700 °C, compared to a seven-times increase for pristine silver ink. In turn, this enables operation temperatures significantly higher than the conventional operational window of microparticle-based silver inks, which are usually limited to 400 °C. Using isothermal exposures of 10 min up to 4 h, this phenomenon is observed at temperatures ranging from 250 °C to 900 °C. The electrical conductivity stability, grain size evolution and oxide contents were studied up to 4 h. The activation energy of silver ink with silicon inclusions is 54% lower than for pristine silver ink due to the pining effect, which retards grain growth via the Zener mechanism. Most importantly, the electrical resistivity remains stable up to 700 °C, which is more than twice the operation limit for off-the-shelf screen-printable silver flake inks. Hence, we demonstrate that adding controlled amounts of silicon particles to silver inks for grain structure engineering can open new vistas of possibilities for screen-printed metallic inks.

- Abstract
Undergraduate laboratory courses are vital for both enhancing student learning and preparing students for their future careers. Despite their importance, laboratory courses are often met with a lack of enthusiasm from students. For pre-health students specifically, laboratory courses are commonly seen as part of a check-list that needs to be completed in order to achieve future education or a career, instead of seeing the information that is taught in laboratories as essential preparation. A one-semester biochemistry laboratory module was designed to demonstrate the real-life applications of experimental techniques. This laboratory module introduced students to common clinical measurements and included learning metabolite analysis through hands-on experiments, connections to simulated patient visits, generation of a research question, and implementation of a student-designed independent experiment. Surveys indicate that this approach was helpful in creating a greater understanding of the applicability of undergraduate laboratory concepts appealing specifically to pre-health students. Additionally, students found this module to provide a variety of gained benefits, knowledge, and confidence in performing scientific techniques. The outcomes of this laboratory module indicate its success and potential to be used in curricula as an effective way to engage pre-health students in an undergraduate biochemistry laboratory.

- Abstract
Purpose: This article considers how the evaluation of research teams can better account for the challenges of transdisciplinarity, including their larger team size and more diverse and permeable membership, as well as the tensions between institutional pressures on individuals to publish and team goals. Design/methodology/approach: An evaluation team was retained from 2015 to 2020 to conduct a comprehensive external evaluation of a five-year EPSCoR-funded program undertaken by a transdisciplinary research team. The formative portion of the evaluation involved monitoring the program's developmental progress, while the summative portion tracked observable program outputs and outcomes as evidence of progress toward short- and long-term goals. The evaluation team systematically reviewed internal assessments and gathered additional data for an external assessment via periodic participation in team meetings, participant interviews and an online formative team survey (starting in Year 2). Findings: Survey participants had a better understanding of the project's "Goals and Vision" compared to other aspects. "Work Roles," and particularly the timeliness of decision-making, were perceived to be a "Big Problem," specifically in regard to heavy travel by key managers/leadership. For "Communication Channels," Year 2 tensions included differing views on the extent to which management should be collaborative versus "hierarchical." These concerns about communication demonstrate that differences in language, culture or status impact the efficiency and working relationship of the team. "Authorship Credit/Intellectual Property" was raised most consistently each year as an area of concern. Originality/value: The study involves the use of a unique survey approach.

Physics ,QC1-999 - Abstract
Algotuf is a new steel which is proposed as a candidate for armour material. To assess this application, a study of the impact properties of this steel was conducted at the University of Manitoba using two types of Hopkinson Bar systems, namely a torsional bar equipment and a direct impact system capable of producing high strain rates and large strains. Stress strain curves for the steels were obtained in pure shear and in compression. Temperatures of 25 ∘C, 200 ∘C and 500 ∘C were used in the testing. Following the testing, a microstructural examination of the specimens tested was carried out to investigate the effect of microstructure on the mechanism of failure of this material. It was found that, above a value of impact momentum corresponding to a high strain rate, adiabatic shear bands are formed. The microscopic examination showed that the initiation of these shear bands corresponded at locations where martensitic laths were present and around regions of maximum shear stresses. Generally, the shear bands act as precursors to the formation of microcracks that may lead to failure. On the other hand, the high strength and formability of the steel makes it suitable for use as an armour material.

Mathematics - Numerical Analysis ,Mathematics - Optimization and Control - Abstract
An explicit formula to approximate the diagonal entries of the Hessian is introduced. When the derivative-free technique called \emph{generalized centered simplex gradient} is used to approximate the gradient, then the formula can be computed for only one additional function evaluation. An error bound is introduced and provides information on the form of the sample set of points that should be used to approximate the diagonal of a Hessian. If the sample set of points is built in a specific manner, it is shown that the technique is $\mathcal{O}(\Delta_S^2)$ accurate approximation of the diagonal entries of the Hessian where $\Delta_S$ is the radius of the sample set.

Mathematics - Numerical Analysis - Abstract
This work investigates the asymptotic behaviour of the gradient approximation method called the generalized simplex gradient (GSG). This method has an error bound that at first glance seems to tend to infinity as the number of sample points increases, but with some careful construction, we show that this is not the case. For functions in finite dimensions, we present two new error bounds ad infinitum depending on the position of the reference point. The error bounds are not a function of the number of sample points and thus remain finite.

BackgroundViruses are a significant player in many biosphere and human ecosystems, but most signals remain "hidden" in metagenomic/metatranscriptomic sequence datasets due to the lack of universal gene markers, database representatives, and insufficiently advanced identification tools.ResultsHere, we introduce VirSorter2, a DNA and RNA virus identification tool that leverages genome-informed database advances across a collection of customized automatic classifiers to improve the accuracy and range of virus sequence detection. When benchmarked against genomes from both isolated and uncultivated viruses, VirSorter2 uniquely performed consistently with high accuracy (F1-score > 0.8) across viral diversity, while all other tools under-detected viruses outside of the group most represented in reference databases (i.e., those in the order Caudovirales). Among the tools evaluated, VirSorter2 was also uniquely able to minimize errors associated with atypical cellular sequences including eukaryotic genomes and plasmids. Finally, as the virosphere exploration unravels novel viral sequences, VirSorter2's modular design makes it inherently able to expand to new types of viruses via the design of new classifiers to maintain maximal sensitivity and specificity.ConclusionWith multi-classifier and modular design, VirSorter2 demonstrates higher overall accuracy across major viral groups and will advance our knowledge of virus evolution, diversity, and virus-microbe interaction in various ecosystems. Source code of VirSorter2 is freely available ( https://bitbucket.org/MAVERICLab/virsorter2 ), and VirSorter2 is also available both on bioconda and as an iVirus app on CyVerse ( https://de.cyverse.org/de ). Microbes drive myriad ecosystem processes, but under strong influence from viruses. Because studying viruses in complex systems requires different tools than those for microbes, they remain underexplored. To combat this, we previously aggregated double-stranded DNA (dsDNA) virus analysis capabilities and resources into 'iVirus' on the CyVerse collaborative cyberinfrastructure. Here we substantially expand iVirus's functionality and accessibility, to iVirus 2.0, as follows. First, core iVirus apps were integrated into the Department of Energy's Systems Biology KnowledgeBase (KBase) to provide an additional analytical platform. Second, at CyVerse, 20 software tools (apps) were upgraded or added as new tools and capabilities. Third, nearly 20-fold more sequence reads were aggregated to capture new data and environments. Finally, documentation, as "live" protocols, was updated to maximize user interaction with and contribution to infrastructure development. Together, iVirus 2.0 serves as a uniquely central and accessible analytical platform for studying how viruses, particularly dsDNA viruses, impact diverse microbial ecosystems.

Women veterans (WVs) are more likely than men veterans to experience traumatic brain injury (TBI) from causes unrelated to deployment. Yet, current Veterans Health Administration (VHA) TBI screening focuses on deployment. This study examines the utility of the VHA TBI screening tool for WVs. Using the Boston Assessment for TBI-Lifetime (BAT-L) as the gold standard, sensitivity and specificity of the VHA screen were identified for deployment and non-deployment injuries. Injuries missed by the screen were thematically described. Sensitivity and specificity were compared by context (research, clinical). Ninety WVs were included; fifty-three (60.9%) met TBI criteria per the BAT-L. For TBIs occurring during deployment, sensitivity was higher in research (89.1%) compared to clinics (61.7%); specificity was lower in research (60.7%) compared to clinics (93.0%). The BAT-L identified 27 non-deployment TBIs not captured by the VHA screen, most frequently from physical assault or sports. The VHA screen does not include non-deployment events; thus, non-deployment sensitivity and specificity could not be calculated. For lifetime TBIs (deployment + non-deployment etiologies), sensitivity was higher in research (73.5%) compared to clinics (48.9%). Specificity was lower in research (60.0%) compared to clinics (100.0%). Findings can inform improvements to TBI screening among WVs, including expansion for interpersonal violence.

Our goal was to evaluate persisting deficits in gait and executive functioning in asymptomatic athletes with a history of concussion using a novel approach combining a dual-task paradigm and post-exercise exertion. Thirty-eight athletes aged 17 to 25 years old participated in the study, including 18 with a history of concussion. The dual-task paradigm required walking continuously at a predetermined self-paced target speed of 6.5 km/h while executing a complex switch task. Athletes completed two conditions, each on separate days: (1) dual task alone and (2) dual task following 20 min of running on a non-motorized treadmill. The statistical analyses revealed a significant reduction in gait speed exclusively for athletes with a history of concussion and only following the post-exercise condition (p = 0.008). These findings suggest that although asymptomatic concussed athletes maintain a cognitive performance comparable to non-concussed athletes, this appears to be achieved at the expense of gait speed. Our results underscore the importance of incorporating gait assessments and post-exercise exertion into concussion evaluation protocols in both research and clinical settings.

MotivationViruses infect, reprogram and kill microbes, leading to profound ecosystem consequences, from elemental cycling in oceans and soils to microbiome-modulated diseases in plants and animals. Although metagenomic datasets are increasingly available, identifying viruses in them is challenging due to poor representation and annotation of viral sequences in databases.ResultsHere, we establish efam, an expanded collection of Hidden Markov Model (HMM) profiles that represent viral protein families conservatively identified from the Global Ocean Virome 2.0 dataset. This resulted in 240 311 HMM profiles, each with at least 2 protein sequences, making efam >7-fold larger than the next largest, pan-ecosystem viral HMM profile database. Adjusting the criteria for viral contig confidence from 'conservative' to 'eXtremely Conservative' resulted in 37 841 HMM profiles in our efam-XC database. To assess the value of this resource, we integrated efam-XC into VirSorter viral discovery software to discover viruses from less-studied, ecologically distinct oxygen minimum zone (OMZ) marine habitats. This expanded database led to an increase in viruses recovered from every tested OMZ virome by ∼24% on average (up to ∼42%) and especially improved the recovery of often-missed shorter contigs (

This work introduces the nested-set Hessian approximation, a second-order approximation method that can be used in any derivative-free optimization routine that requires such information. It is built on the foundation of the generalized simplex gradient and proved to have an error bound that is on the order of the maximal radius of the two sets used in its construction. We show that when the points used in the computation of the nested-set Hessian have a favourable structure, (n+1)(n+2)/2 function evaluations are sufficient to approximate the Hessian. However, the nested-set Hessian also allows for evaluation sets with more points without negating the error analysis. Two calculus-based approximation techniques of the Hessian are developed and some advantages of the same are demonstrated., Comment: 23 pages excluding references, 2 figures

Mathematics - Numerical Analysis - Abstract
Using the Moore--Penrose pseudoinverse, this work generalizes the gradient approximation technique called centred simplex gradient to allow sample sets containing any number of points. This approximation technique is called the \emph{generalized centred simplex gradient}. We develop error bounds and, under a full-rank condition, show that the error bounds have order $O(\Delta^2)$, where $\Delta$ is the radius of the sample set of points used. We establish calculus rules for generalized centred simplex gradients, introduce a calculus-based generalized centred simplex gradient and confirm that error bounds for this new approach are also order $O(\Delta^2)$. We provide several examples to illustrate the results and some benefits of these new methods., Comment: 25 pages, no figures

Mathematics - Optimization and Control - Abstract
Originally developed in 1954, positive bases and positive spanning sets have been found to be a valuable concept in derivative-free optimization (DFO). The quality of a positive basis (or positive spanning set) can be quantified via the {\em cosine measure} and convergence properties of certain DFO algorithms are intimately linked to the value of this measure. However, it is unclear how to compute the cosine measure for a positive basis from the definition. In this paper, a deterministic algorithm to compute the cosine measure of any positive basis or finite positive spanning set is provided. The algorithm is proven to return the exact value of the cosine measure in finite time.

Viruses play an important role in the ecology and biogeochemistry of marine ecosystems. Beyond mortality and gene transfer, viruses can reprogram microbial metabolism during infection by expressing auxiliary metabolic genes (AMGs) involved in photosynthesis, central carbon metabolism, and nutrient cycling. While previous studies have focused on AMG diversity in the sunlit and dark ocean, less is known about the role of viruses in shaping metabolic networks along redox gradients associated with marine oxygen minimum zones (OMZs). Here, we analyzed relatively quantitative viral metagenomic datasets that profiled the oxygen gradient across Eastern Tropical South Pacific (ETSP) OMZ waters, assessing whether OMZ viruses might impact nitrogen (N) cycling via AMGs. Identified viral genomes encoded six N-cycle AMGs associated with denitrification, nitrification, assimilatory nitrate reduction, and nitrite transport. The majority of these AMGs (80%) were identified in T4-like Myoviridae phages, predicted to infect Cyanobacteria and Proteobacteria, or in unclassified archaeal viruses predicted to infect Thaumarchaeota. Four AMGs were exclusive to anoxic waters and had distributions that paralleled homologous microbial genes. Together, these findings suggest viruses modulate N-cycling processes within the ETSP OMZ and may contribute to nitrogen loss throughout the global oceans thus providing a baseline for their inclusion in the ecosystem and geochemical models.

Geriatrics ,RC952-954.6 - Abstract
Abstract Background Elderly patients admitted to Geriatric Assessment Units (GAU) typically have complex health problems that require multi-professional care. Considering the scope of human and technological resources solicited during hospitalization, as well as the many risks and discomforts incurred by the patient, it is important to ensure the communication of pertinent information for quality follow-up care in the community setting. Conventional discharge summaries do not adequately incorporate the elements specific to an aging clientele. Objective To develop a discharge summary adapted to the frail elderly patient (D-SAFE) in order to communicate relevant information from hospital to community services. Methods The items to be included in the D-SAFE have been determined by means of a modified Delphi method through consultation with clinical experts from GAUs (11 physicians and 5 pharmacists) and the community (10 physicians and 5 pharmacists). The consensus analysis and the level of agreement among the experts were reached using a modified version of the RAND®/University of California at Los Angeles appropriateness method. Results A consensus was reached after two rounds of consultation for all the items evaluated, where none was judged «inappropriate». Among the items proposed, four were judged to be « uncertain » and were eliminated from the final D-SAFE, which was divided into two sections: the medical discharge summary (22 main items) and the discharge prescription (14 main items). Conclusions The D-SAFE was developed as a more comprehensive tool specifically designed for GAU inpatients. Additional research to validate its acceptability and practical impact on the continuity of care is needed before it can be recommended for use on a broader scale.

Geriatrics ,RC952-954.6 - Abstract
Abstract Background The increasing number of hospitalized elderly persons has greatly challenged decision makers to reorganize services so as to meet the needs of this clientele. Established progressively over the last 30 years, the short-term Geriatric Assessment Unit (GAU) is a specialized care program, now implemented in all the general hospital centres in Quebec. Within the scope of a broader reflection upon the appropriate care delivery for elderly patients in our demographic context, there is a need to revisit the role of GAU within the hospital and the continuum of care. The objective of this project is to describe the range of activities offered by Quebec GAU and the resources available to them. Methods In 2004, 64 managers of 71 GAU answered a mail questionnaire which included 119 items covering their unit's operation and resources in 2002-2003. The clinical and administrative characteristics of the clientele admitted during this period were obtained from the provincial database Med-Echo. The results were presented according to the geographical location of GAU, their size, their university academic affiliation, the composition of their medical staff, and their clinical care profile. Results Overall, GAU programs admitted 9% of all patients aged 65 years and older in the surveyed year. GAU patients presented one or more geriatric syndromes, including dementia. Based on their clientele, three distinct clinical care profiles of GAU were identified. Only 19% of GAU were focused on geriatric assessment and acute care management; 23% mainly offered rehabilitation care, and the others offered a mix of both types. Thus, there was a significant heterogeneity in GAU's operation. Conclusions The GAU is at the cutting edge of geriatric services in hospital centres. Given the scarcity of these resources, it would be appropriate to better target the clientele that may benefit from them. Standardizing and promoting GAU's primary role in acute care must be reinforced. In order to meet the needs of the frail elderly not admitted in GAU, alternative care models centered on prevention of functional decline must be applied throughout all hospital wards.
