Abstract

The broadly neutralizing antibodies HIV 2F5 and 4E10, which bind to overlapping epitopes in the membrane- proximal external region (MPER) of the fusion protein gp41, have been proposed to use a two-step mechanism for neutralization: first, they bind and pre-concentrate at the viral membrane through their long, hydrophobic CDRH3 loops and second, they form a high-affinity complex with the protein epitope. Accordingly, mutagenesis of the CDRH3 can abolish their neutralizing activity, with no change in the affinity for the peptide epitope. We show here that we can mimic this mechanism by conjugating a cholesterol group outside of the paratope of an antibody. Cholesterol- conjugated antibodies bind to lipid-raft domains on the membrane and because of this enrichment, they show increased antiviral potency. In particular we find that cholesterol conjugation: (i) rescues the antiviral activity of CDRH3- mutated 2F5, (ii) increases the antiviral activity of WT 2F5, (iii) potentiates the non-membrane binding HIV antibody D5 10-100 fold (depending on the virus strain), and (iv) increases synergy between 2F5 and D5. Conjugation can be made at several positions, including variable and constant domains. Cholesterol conjugation therefore appears a general strategy to boost potency of antiviral antibodies and, since membrane affinity is engineered outside of the antibody paratope, it can complement affinity maturation strategies.

Abstract

Background: HIV-I R5 viruses cause most of the AIDS cases worldwide and are preferentially transmitted compared to CXCR4-using viruses. Furthermore, R5 viruses vary extensively in capacity to infect macrophages and highly macrophage-tropic variants are frequently identified in the brains of patients with dementia. Here, we investigated the sensitivity of R5 envelopes to a range of inhibitors and antibodies that block HIV entry. We studied a large panel of R5 envelopes, derived by PCR amplification without culture from brain, lymph node, blood and semen. These R5 envelopes conferred a wide range of macrophage tropism and included highly macrophage-tropic variants from brain and non-macrophage-tropic variants from lymph node.Results: R5 macrophage-tropism correlated with sensitivity to inhibition by reagents that inhibited gp120:CD4 interactions. Thus, increasing macrophage-tropism was associated with increased sensitivity to soluble CD4 and to IgG-CD4 ( PRO 542), but with increased resistance to the anti-CD4 monoclonal antibody ( mab), Q4120. These observations were highly significant and are consistent with an increased affinity of envelope for CD4 for macrophage-tropic envelopes. No overall correlations were noted between R5 macrophage-tropism and sensitivity to CCR5 antagonists or to gp41 specific reagents. Intriguingly, there was a relationship between increasing macrophage-tropism and increased sensitivity to the CD4 binding site mab, b12, but decreased sensitivity to 2G12, a mab that binds a glycan complex on gp120.Conclusion: Variation in R5 macrophage-tropism is caused by envelope variation that predominantly influences sensitivity to reagents that block gp120: CD4 interactions. Such variation has important implications for therapy using viral entry inhibitors and for the design of envelope antigens for vaccines.

Abstract

This thesis reports the development of sonoelectrochemistry as a technique for sample analysis. Complementary modelling gives an insight into the mass transport and electrode reaction mechanisms. Separate studies were conducted as follows: - Initially an copper(II) acetate buffer system was used as its speciation can be determined. In order to establish under which conditions analysis could be conducted the effect of speciation was examined. These were applied to the Anodic Stripping Voltammetry (ASV) determination of copper in the acetate solution and to facilitate the use of a traditionally inhospitable electrochemical medium: real ale with minimal pre-treatment. Both gave detection limits of the range (1-100) μg L-1 and in quantitative agreement with Atomic Absorption Spectroscopy. - The effect of acoustic streaming under mild insonation was studied by modelling Square Wave Voltammetry (SWV) of ASV and was found, when compared to experiment, to be the dominating factor. When the latter is strongly present two distinct mass.transport regimes were identified. Studies of chemical and electrochemical processes suggested that the acoustic streaming model fails under more extreme conditions. - SWV voltammetry was modelled for reversible electrochemical reactions leading to a refinement of existing analytical theory and the ASV modelling extended to account for surface morphology and finite electrode kinetics. Droplets on an electrode surface subjected to a potential sweep give rise to voltammetric traces attributed to charge insertion. Three mechanisms for this are proposed: (i) charge injection at the droplets surface, (ii) charge injection at the three phase boundary and (iii) the droplet is saturated with counter ions and electron transfer occurs at the electrode surface. These are solved numerically and incorporate Regular Solution Theory to account for non-ideal interactions. Comparing with experimental data an approximate model identified the processes occurring for small droplets. A Marangoni-type convection is suggested for larger droplets.

Abstract

The E2 glycoprotein of hepatitis C virus (HCV) mediates viral attachment and entry into target hepatocytes and elicits neutralizing antibodies in infected patients. To characterize the structural and functional basis of HCV neutralization, we generated a novel panel of 78 monoclonal antibodies (MAbs) against E2 proteins from genotype 1a and 2a HCV strains. Using high-throughput focus-forming reduction or luciferase-based neutralization assays with chimeric infectious HCV containing structural proteins from both genotypes, we defined eight MAbs that significantly inhibited infection of the homologous HCV strain in cell culture. Two of these bound E2 proteins from strains representative of HCV genotypes 1 to 6, and one of these MAbs, H77.39, neutralized infection of strains from five of these genotypes. The three most potent neutralizing MAbs in our panel, H77.16, H77.39, and J6.36, inhibited infection at an early postattachment step. Receptor binding studies demonstrated that H77.39 inhibited binding of soluble E2 protein to both CD81 and SR-B1, J6.36 blocked attachment to SR-B1 and modestly reduced binding to CD81, and H77.16 blocked attachment to SR-B1 only. Using yeast surface display, we localized epitopes for the neutralizing MAbs on the E2 protein. Two of the strongly inhibitory MAbs, H77.16 and J6.36, showed markedly reduced binding when amino acids within hypervariable region 1 (HVR1) and at sites ~100 to 200 residues away were changed, suggesting binding to a discontinuous epitope. Collectively, these studies help to define the structural and functional complexity of antibodies against HCV E2 protein with neutralizing potential.

The spin exchange interaction in flexible alkane chain biradicals is estimated by analyzing the electronic coupling matrix elements in donor-acceptor complexes. Solvent effects and through-bond pie-assistance are absent in the flexible biradical systems. The stereoelectronic effect in these biradicals is predominated by steric effects. The exclusion of solvent molecules from the biradical molecules attenuates the through-solvent mechanism. Thus, the coupling mechanism is the through-excluded volume.

487. The effect of composition and structure of crude-oil models on fouling phenomena using a stirred batch reactor

Abstract

Fouling of crude oils in the heat exchangers of the refinery preheat train (PHT) is a common problem. The varying composition and complex phase behaviour of crude oils presents significant challenges when processing at high temperatures. Precipitation of asphaltenes from the oil and corrosion fouling at high temperatures results in the build-up of deposits on heat exchanger wall surfaces, reducing heat and momentum transfer. This results in significant economic and environmental impact. Studying this phenomenon from a physicochemical perspective remains challenging as crude oil compositions vary widely. In particular, asphaltenes, the heaviest oil fraction, exhibits phase behaviour which is highly dependent on temperature and blend composition. This work augments existing understanding of fouling behaviour of crude oils at high temperature by focusing on their compositions by blending, fractionation (into asphaltenes and maltenes) and recombination with model solvents. Synthetic asphaltene model-compound solutions were developed to study fouling in a repeatable and controlled manner, and their fouling characteristics were validated against those of naturally occurring crude oils. Fouling experiments for crude oils were conducted in a purpose - built laboratory scale system described in this work. This apparatus simulated the hydrodynamic conditions found in latter stage PHT heat exchangers. These studies formed the basis of comparison for later experiments, testing both fractionated oil solutions and synthetic asphaltene solutions utilising high boiling-point solvents (n-dodecane and 1-methylnaphthalene). Commissioning experiments revealed that fouling behaviour was influenced by several factors. Not only was the production of deposits highly dependent on the process conditions, blend composition and preparation of the test fluids, but also the cleaning procedure of the system. Traces of residual deposits were believed to act as nucleation sites for further deposit production and activity of the heated wall surface was subject to cycling passivation. When fractionated oil solutions were used, solution stability at process conditions was the primary driver of fouling; high concentrations of asphaltenes were relatively stable in 1-methylnaphthalene, but low concentrations were highly unstable in solutions containing large proportions of n-dodecane, an incompatible solvent. Maltene fouling was similarly dependant on its solution stability. Solutions of synthesised model asphaltenes based on alkylpyrene and perylene diimides, exhibited very different behaviour under process conditions. A long alkyl-chain perylene diimide (PDI-C12) alone exhibited strong fouling behaviour at process conditions. It exhibited marginal solubility in 1-methylnaphthalene and high thermal lability, resulting in significant insoluble deposits which also caused corrosion of the steel wall surface.

Abstract

The Sandman is a feature-length screenplay adaptation of E. T. A. Hoffmann’s short story "Der Sandmann." The screenplay re-imagines the story as a contemporary horror film with surrealist underpinnings. The script draws heavily on the gothic tradition. It also draws on the German Romantic tradition out of which Hoffmann writes. The theoretical structure of the screenplay owes a great deal to Sigmund Freud’s ideas about the "uncanny" and concerning the Oedipus complex, the repetition-compulsion, and the death-drive. I do not hold slavishly to these theories so much as use them as points of departure. The story: the young Nathan discovers one day that the Sandman is not a fairytale but a very real creature seemingly bent on his destruction. After abusing Nathan and causing the death of his Father, the Sandman disappears, only to return as Nathan moves away from home to begin his studies at university. Nathan, already haunted by the events of his childhood, spirals further and further into madness. The screenplay is followed by two informal essays concerning the approach taken to the construction of the text.
