Abstract

High-dimensional compositional data are commonplace in the modern omics sciences amongst others. Analysis of compositional data requires a proper choice of orthonormal coordinate representation as their relative nature is not compatible with the direct use of standard statistical methods. Principal balances, a specific class of log-ratio coordinates, are well suited to this context since they are constructed in such a way that the first few coordinates capture most of the variability in the original data. Focusing on regression and classification problems in high dimensions, we propose a novel Partial Least Squares (PLS) based procedure to construct principal balances that maximize explained variability of the response variable and notably facilitates interpretability when compared to the ordinary PLS formulation. The proposed PLS principal balance approach can be understood as a generalized version of common logcontrast models, since multiple orthonormal (instead of one) logcontrasts are estimated simultaneously. Abstract

Probability density functions (PDFs) can be understood as continuous compositions by the theory of Bayes spaces. The origin of a Bayes space is determined by a given reference measure. This can be easily changed through the well-known chain rule which has an impact on the geometry of the Bayes space. This work provides a mathematical framework for setting a reference measure. It is used to develop a weighting scheme on the bounded domain of distributional data. The impact on statistical analysis is shown from the perspective of simplicial functional principal component analysis. Moreover, a novel centered log-ratio transformation is proposed to map a weighted Bayes spaces into an unweighted $L^2$ space, enabling to use most tools developed in functional data analysis (e.g. clustering, regression analysis, etc.) while accounting for the weighting strategy. Abstract

In the last years, ultra-low temperature chemical kinetic experiments have demonstrated that some gas-phase reactions are much faster than previously thought. One example is the reaction between OH and CH3OH, which has been recently found to be accelerated at low temperatures yielding CH3O as main product. This finding opened the question of whether the CH3O observed in the dense core Barnard 1b could be formed by the gas-phase reaction of CH3OH and OH. Several chemical models including this reaction and grain-surface processes have been developed to explain the observed abundance of CH$_3$O with little success. Here we report for the first time rate coefficients for the gas-phase reaction of OH and CH3OH down to a temperature of 22 K, very close to those in cold interstellar clouds. Two independent experimental set-ups based on the supersonic gas expansion technique coupled to the pulsed laser photolysis-laser induced fluorescence technique were used to determine rate coefficients in the temperature range 22-64 K. The temperature dependence obtained in this work can be expressed as k(22-64 K) = (3.6+/-0.1)e-12 (T/ 300)^(-1.0+/-0.2) cm3 molecule-1 s-1. Implementing this expression in a chemical model of a cold dense cloud results in CH3O/CH3OH abundance ratios similar or slightly lower than the value of 3e-3 observed in Barnard 1b. This finding confirms that the gas-phase reaction between OH and CH3OH is an important contributor to the formation of interstellar CH3O. Abstract

The role of water vapor (H2O) and its hydrogen-bonded complexes in the gas-phase reactivity of organic compounds with hydroxyl (OH) radicals has been the subject of many recent studies. Contradictory effects have been reported at temperatures between 200 and 400 K. For the OH + acetaldehyde reaction, a slight catalytic effect of H2O was previously reported at temperatures between 60 and 118 K. In this work, we used Laval nozzle expansions to reinvestigate the impact of H2O on the OH-reactivity with acetaldehyde between 21.7 and 135.0 K. The results of this comprehensive study demonstrate that water, instead, slows down the reaction by factors of ∼3 (21.7 K) and ∼2 (36.2–89.5 K), and almost no effect of added H2O was observed at 135.0 K. Abstract

Our aim was to evaluate the long-term influences of urban organic amendments on the enzymes involved in the carbon cycle under semi-arid conditions, including changes in the biomass and structure of the microbial community. A soil was restored 24 years ago with an organic amendment based on domestic organic waste. Organic amendment was applied to soil in order to increase the content of total organic carbon (TOC) by 0.5% and 1.5% with respect to the original TOC content. Enzyme isoform composition was studied by using zymographic techniques based on protein extraction, separation by gel electrophoresis and further enzyme-specific, in-gel staining. Total cellulose and β-glucosidase activities, microbial biomass estimated by phospholipid-fatty acid analysis and the number of isoforms of each enzyme showed increases related to the initial amount of organic amendment and the consequent development of vegetation. The information obtained by enzyme activity assays may be improved by the use of zymographic techniques, which allow the investigation of the variety of isoforms of each enzyme. This information could improve the understanding of the relationship between the microbial community and carbon cycling in restored areas. Abstract

Soils play a major role in the global carbon cycle and are crucial to the management of climate change. Changes in plant cover derived from different agricultural practices induce variations in the quality of plant residue inputs and in the soil microbial community structure and activity, which may enhance the storage and protection of organic carbon (OC) and nitrogen (N) within aggregates. The aim of this study was to assess how differences in the chemical composition of plant residues in combination with tillage management practices affect the local microbial community activity and structure, and subsequent soil aggregation and OC and N dynamics in an organic, rainfed almond (Prunus dulcis Mill.) orchard. In the laboratory, three types of plant residue (shoots, roots, and the combination of both) coming from different species belonging to each agricultural practice (reduced tillage, reduced tillage plus green manure, reduced tillage plus organic manure, and no-tillage) were mixed with their respective soils and the CO2 released was measured over 243 days at 60% WHC and 28 °C. Water-stable aggregates (including microaggregates within macroaggregates), enzymatic activities related to carbon (dehydrogenase and ß-glucosidase) and N (urease) cycling, and the microbial biomass and community structure through phospholipid fatty acid analysis, were measured at the end of the incubation period. Our results indicate that the chemical composition of plant residues controls the microbial community response, mediating decomposition and the incorporation of OC and N in stable aggregates. Therefore, the incorporation of labile and N-rich plant residues into the soil by reduced tillage is recommended since mixing roots and shoots from green manure increased the formation of free micro-aggregates and improved OC and N stabilization in our semiarid agroecosystem. © 2021 Elsevier Ltd

The occurrence of environmental clusters of Chronic Kidney Disease of uncertain aetiology (CKDu), where there is no known cause for the onset of kidney dysfunction, is a concern globally. Waterborne exposure pathways in the environment may result in indirect or direct ingestion of trace elements with potential health risks. This research examines the relationship between Standardised Incidence Rates (SIRs) of CKDu and the log-ratio balances of Potentially Toxic Elements (PTEs) in regional stream water. Compositional elemental balances were created and regression was used to identify the balances most associated with log-transformed SIR CKDu. At the regional scale, a statistically significant relationship was found between log (CKDu SIR) and the elemental balance Al/As which effectively delineates different geological domains across Northern Ireland. Following stratification by basalt bedrock (the dominant bedrock geology for SIR CKDu), the balance Al/Fe was identified as significantly associated with log (CKDu SIR). Superficial deposits, dissolved organic carbon and pH may act as controls on the balance of Al and Fe. With a high proportion of private water supplies registered in these areas, this research highlights the importance of considering bedrock geology and superficial deposits in understanding multi-element interactions of waterborne environmental toxins and potential links with environmental clusters of CKDu. Abstract

BACKGROUND: Physical activity levels are low in people with chronic obstructive pulmonary disease, and there is limited knowledge about how pulmonary rehabilitation transforms movement behaviors. This study analyzed data from a pulmonary rehabilitation trial and identified determinants of movement behaviors. METHODS: Objectively assessed time in daily movement behaviors (sleep, sedentary, light-intensity physical activity, and moderate- to vigorous-intensity physical activity) from a randomized controlled trial (n = 73 participants) comparing home- and center-based pulmonary rehabilitation was analyzed using conventional and compositional analytical approaches. Regression analysis was used to assess relationships between movement behaviors, participant features, and response to the interventions. RESULTS: Compositional analysis revealed no significant differences in movement profiles between the home- and center-based groups. At end rehabilitation, conventional analyses identified positive relationships between exercise capacity (6-min walk distance), light-intensity physical activity, and moderate- to vigorous-intensity physical activity time. Compositional analyses identified positive relationships between a 6-minute walk distance and moderate- to vigorous-intensity physical activity time, accompanied by negative relationships with sleep and sedentary time (relative to other time components) and novel relationships between body mass index and light-intensity physical activity/sedentary time. CONCLUSION: Compositional analyses following pulmonary rehabilitation identified unique associations between movement behaviors that were not evident in conventional analyses.

30. A Framework for Assessing Concentration-Discharge Catchment Behavior From Low-Frequency Water Quality Data

Abstract

Effective nutrient pollution mitigation measures require in-depth understanding of spatio-temporal controls on water quality which can be obtained by analyzing export regime and hysteresis patterns in concentration-discharge ((Formula presented.)) relationships. Such analyses require high-frequency data (hourly or higher resolution), hampering the assessment of hysteresis patterns in widely available low-frequency (monthly, biweekly) regulatory water quality data. We propose a reproducible classification of (Formula presented.) relationships considering export regime (dilution, constancy, enrichment) and long-term average hysteresis pattern (clockwise, no hysteresis, anticlockwise) applicable to low-frequency water quality data. The classification is based on power-law (Formula presented.) models with separate parametrization for low and high discharge and rising and falling hydrograph limb, enabling a better representation of (Formula presented.) dynamics. The classification has been applied to a 30-years record of daily streamflow and monthly spot samples of solute concentrations in 45 Scottish catchments with contrasting characteristics in terms of topography, climate, soil and land cover. We found that (Formula presented.) classification is solute- and catchment-specific and linked to upland versus lowland catchments and streamflow variability. However as the relationship between solute behavior and catchment characteristics is variable, we propose that future typologies should integrate both water quality response, that is, (Formula presented.) classification, and catchment characteristics. The data-driven (Formula presented.) classification allows us to increase the information content of low-frequency water quality data and thus inform mitigation measures, monitoring strategies, and modeling approaches. A large number of families of distributions are available to model multivariate real vectors. On the contrary, for the simplex sample space, we have only a limited number of families arising through the generalization of the Dirichlet family or the logratio normal family. This chapter tries to summarize those models and some generalizations with a special emphasis on the algebraic-geometric structure of the simplex and on the measure which is considered compatible. In particular, the shifted-scaled Dirichlet distribution is studied and the logratio t distribution is rewritten and studied with respect to the Aitchison measure.

Abstract

Rainfall is the key factor to understand soil erosion processes, mechanisms, and rates. Most research was conducted to determine rainfall characteristics and their relationship with soil erosion (erosivity) but there is little information about how atmospheric patterns control soil losses, and this is important to enable sustainable environmental planning and risk prevention. We investigated the temporal and spatial variability of the relationships of rainfall, runoff, and sediment yield with atmospheric patterns (weather types, WTs) in the western Mediterranean basin. For this purpose, we analyzed a large database of rainfall events collected between 1985 and 2015 in 46 experimental plots and catchments with the aim to: (i) evaluate seasonal differences in the contribution of rainfall, runoff, and sediment yield produced by the WTs; and (ii) to analyze the seasonal efficiency of the different WTs (relation frequency and magnitude) related to rainfall, runoff, and sediment yield. The results indicate two different temporal patterns: the first weather type exhibits (during the cold period: autumn and winter) westerly flows that produce the highest rainfall, runoff, and sediment yield values throughout the territory; the second weather type exhibits easterly flows that predominate during the warm period (spring and summer) and it is located on the Mediterranean coast of the Iberian Peninsula. However, the cyclonic situations present high frequency throughout the whole year with a large influence extended around the western Mediterranean basin. Contrary, the anticyclonic situations, despite of its high frequency, do not contribute significantly to the total rainfall, runoff, and sediment (showing the lowest efficiency) because of atmospheric stability that currently characterize this atmospheric pattern. This field method has provided a variety of results, depending on the characteristics of the plots, on their suitability to reflect the ecosystem's characteristics and on the objectives of each particular research. The coupling of real soil loss at patch and slope scale within a landscape and the values obtained by field plots depend, among other things, on how good the methodology performs over a set of ecosystem properties, such as those related with temporal and spatial scale issues, disturbance and representation of natural conditions, and the ability to account for the complexity of ecosystem interactions. Here, we present a review of (i) the advantages and limitations of the use of field plots to measure soil erosion; and (ii) the potential sources of variation in the results obtained due to a lack of harmony between methodological conditions and the processes operating in the environment at different scales. As regards the spatial and temporal scale of measurements, topics such as the exhaustion of available material within closed plots in long term measurements, the different erosion processes operating (and measured) at different spatial scales and the problems and alternatives of extrapolation of the results from larger to smaller scales, are the main causes of variation between measurements. The disturbance and inadequate representation of natural conditions, such as the heterogeneity, continuity and connectivity of factors and processes, are also sources of variation in the results of specific measurements. In short, the key factor is the difficulty to encapsulate the complexity of system interactions and to represent these interactions by means of field plots. The complexity concept is translated in the connectivity of water and sediment fluxes in the landscape and the interaction between processes and patterns of vegetation and surface components operating across scales.
