When multiple species of fish coexist there are a host of potential ways through which they may interact, yet there is often a strong focus on studies of single species without considering these interactions. For example, many studies of forestry-stream interactions in the Pacific Northwest have focused solely on the most prevalent species: Coastal cutthroat trout. To examine the potential for interactions of other fishes with coastal cutthroat trout, we conducted an analysis of 281 sites in low order streams located on Washington's Olympic Peninsula and along the central Oregon coast. Coastal cutthroat trout and juvenile coho salmon were the most commonly found salmonid species within these streams and exhibited positive associations with each other for both presence and density. Steelhead were negatively associated with the presence of coastal cutthroat trout as well as with coho salmon and sculpins (Cottidae). Coastal cutthroat trout most frequently shared streams with juvenile coho salmon. For densities of these co-occurring species, associations between these two species were relatively weak compared to the strong influences of physical stream conditions (size and gradient), suggesting that physical conditions may have more of an influence on density than species interactions. Collectively, our analysis, along with a review of findings from prior field and laboratory studies, suggests that the net effect of interactions between coastal cutthroat trout and coho salmon do not appear to inhibit their presence or densities in small streams along the Pacific Northwest. Globally, river systems have been extensively modified through alterations in riverscapes and flow regimes, reducing their capacity to absorb geophysical and environmental changes.In western North America and elsewhere, alterations in natural flow regimes and swimways through dams, levees, and floodplain development, work in concert with fire regime, forest management practices, as well as agriculture and urban development, to change recovery trajectories of river systems.Hydroregime scenarios for coho salmon, Oncorhynchus kisutch (Walbaum, 1792), were investigated in Washington and Oregon, USA, where long‐term records of discharge, water temperature, and upstream fish passage are available. This novel approach combines hydrological and ecological data in a single visualization, providing empirical foundations for understanding upstream behavioural movement and tolerances of native fishes.The timing of coho salmon movement with respect to temperature and discharge were compared with scenarios representing possible future hydrological conditions associated with a changing climate.This approach provides a framework for the study of future hydrological alterations in other locations, and can inform local and regional conservation planning, particularly in view of water management policy. Improved understanding of angling behavior in recreational fisheries can help managers account for partial controllability in systems in which angling effort is not directly regulated. Relevant aspects of angling behavior include fishing participation, site choice, and catch-and-release actions and can be considered at scales of both aggregate fishing effort and individual-decision-making. Using creel survey data collected across eight fishery seasons, we predicted aggregate angling effort (e.g., daily number of boating trips engaged in fishing) and characterized influences of individual trip-based site choice for recreational fisheries acting on fall-run Chinook salmon and coho salmon near the mouth of the Columbia River, United States of America. We applied an overdispersed Poisson likelihood-based generalized linear model with an autoregressive structure to aggregate boating effort and a multinomial logit model to trip-based site choice decisions among separate ocean and estuary fishing zones. Predictive models explained 71% and 79% of out-of-sample and in-sample variability in aggregate effort, respectively, and included the covariates weekend status, Chinook salmon catch rate, tidal range, and pre-season expectations of fish abundance. In addition to reinforcing the importance of Chinook salmon catch rate and tidal range, site choice model selection revealed influences of weather, fishery restrictions, expected fishery season lengths, and the individual-specific characteristics of boat length and guide status on decision-making. In the Pacific Northwest of the United States, adult coho salmon (Oncorhynchus kisutch) returning from the ocean to spawn in urban basins of the Puget Sound region have been prematurely dying at high rates (up to 90% of the total runs) for more than a decade. The current weight of evidence indicates that coho deaths are caused by toxic chemical contaminants in land-based runoff to urban streams during the fall spawning season. Non-point source pollution in urban landscapes typically originates from discrete urban and residential land use activities. In the present study we conducted a series of spatial analyses to identify correlations between land use and land cover (roadways, impervious surfaces, forests, etc.) and the magnitude of coho mortality in six streams with different drainage basin characteristics. We found that spawner mortality was most closely and positively correlated with the relative proportion of local roads, impervious surfaces, and commercial property within a basin. These and other correlated variables were used to identify unmonitored basins in the greater Seattle metropolitan area where recurrent coho spawner die-offs may be likely. This predictive map indicates a substantial geographic area of vulnerability for the Puget Sound coho population segment, a species of concern under the U.S. Endangered Species Act. Our spatial risk representation has numerous applications for urban growth management, coho conservation, and basin restoration (e.g., avoiding the unintentional creation of ecological traps). Successfully addressing the multitude of stresses influencing forest catchments, their native biota, and the vital ecological services they provide humanity will require adapting an integrated view that incorporates the full range of natural and anthropogenic disturbances acting on these landscapes and their embedded fluvial networks. The concepts of dendritic networks, disturbance domains, the stream continuum, and hydrologic connectivity can facilitate this integration. Managing catchments based on these combined concepts would better maintain all the components of watersheds and the interacting processes that comprise their ecological integrity. To examine these ideas, I review riparian protection regulations in the Pacific Northwest of the United States, regulations considered by many to be among the best available, and evaluate their ability to protect headwater amphibians. I present evidence for the inadequacy of these rules to maintain robust populations of these amphibians, and discuss the implications of these shortcomings for downstream-dwelling coho salmon. Emphasizing headwaters (1st to 3rd-order channels), I discuss disturbance regimes and how differences in their fluvial and geomorphic processes determine the structuring of channels, their internal environments, and the composition of the resident biota. I examine amphibian dependence on specific channel attributes, and discuss links between their abundances, altered attribute states, and natural and anthropogenic disturbances. Using these examples, I discuss the limitations of current protections to maintain key attributes necessary to support robust populations of headwater amphibians, and via hydrologic connectivity, many downstream organisms. I propose that the goal of maintaining whole catchment biodiversity and ecological services could be improved by managing watersheds based on integrating science-based network organizing concepts and evaluating and adjusting outcomes with a suite of responsive bio-indicators. We developed models to predict the effect of water velocity on prey capture rates and on optimal foraging velocities of two sympatric juvenile salmonids, coho salmon and steelhead. Mean fish size was ~80 mm, the size of age I+ coho and steelhead during their second summer in Southeast Alaska streams, when size overlap suggests that competition might be strongest. We used experimentally determined prey capture probabilities to estimate the effect of water velocity on gross energy intake rates, and we modeled prey capture costs using experimental data for search and handling times and published models of swimming costs. We used the difference between gross energy intake and prey capture costs to predict velocities at which each species maximized net energy intake rate. Predicted prey capture rates for both species declined from ~75 to 30–40 prey/h with a velocity increase from 0.30 to 0.60 m·s−1. We found little difference between coho and steelhead in predicted optimum foraging velocities (0.29 m·s−1 for coho and 0.30 m·s−1 for steelhead). Although prey capture ability appears to be more important than are prey capture costs in determining optimum foraging velocities, capture costs may be important for models that predict fish growth. Because coho are assumed to pay a greater swimming cost due to a less hydrodynamic body form, we also modeled 10 and 25% increases in hydrodynamic drag to assess the effect of increased prey capture costs. This reduced optimum velocity by 0 and 0.01 m∙s−1, respectively. Abstract: Wild stocks of Pacific salmon in the Northwestern United States have declined in recent years, and the major factors contributing to these losses include water pollution and loss of habitat. In salmon, sublethal chemical exposures may impact critical behaviors (such as homing, feeding, predator-avoidance) that are important for species survival. Therefore, understanding the potential for these species to biotransform organic compounds within sensitive target tissues such as liver, gills and olfactory region can help estimate or predict their susceptibility to pollutants. In this study, we used real-time quantitative polymerase chain reaction (Q–PCR), Western blotting, and catalytic assays to characterize the expression of Phase I biotransformation enzymes in coho salmon (Oncorhynchus kisutch), a sensitive species in the Pacific Northwest. Gene expression analysis using Q–PCR assays developed for coho genes revealed the presence of the predominant cytochrome P450 mRNAs (CYP1A, CYP2K1, CYP2M1, CYP3A27) in the olfactory rosettes and provided quantitative mRNA expression levels in coho liver and gills. Q–PCR analysis revealed relatively high expression of the major CYP isoforms in the liver and olfactory rosettes, which was generally confirmed by Western blotting. Extrahepatic CYP expression was generally higher in the olfactory rosettes as compared to the gills. Catalytic studies demonstrated functional CYP1A-dependent ethoxyresorufin-O-deethylase, CYP2-dependent pentoxyresorufin-O-dealkylase, CYP2K1-dependent testosterone 16β-hydroxylase, and CYP3A27-dependent testosterone 6β-hydroxylase activities in liver, but not at detectable levels in gills. In contrast, flavin-containing monooxygenase (FMO)-dependent thiourea S-oxidase activity was readily observed in the gills and was substantially higher than that observed in liver. Collectively, the results of this study suggest that the olfactory rosettes are important sites of extrahepatic biotransformation in coho salmon, and that tissue specific-differences in Phase I metabolism may lead to contrasting tissue-specific biotransformation capabilities in this species. We assessed the relative importance of various factors contributing to spawning site use by a population of threatened coho salmon Oncorhynchus kisutch in Freshwater Creek, California, and created a predictive model of spawning habitat selection based on logistic regression analysis. We excluded sampling sites that previous studies had established as unsuitable on the basis of depth and substrate criteria and asked why fish chose particular locations and not others in seemingly suitable habitat. We evaluated surface water velocity, depth, substrate size composition, gravel inflow rates, vertical hydraulic gradient, geomorphic channel units, hyporheic water physicochemistry, cover, and proximity to other redds not in sampling sites during the 2004-2005 spawning season. In univariate comparisons with unused sites, coho salmon selected sites with a smaller median particle diameter, a larger percentage of gravel-pebble substrate, and higher gravel inflow rates. Based on multivariate logistic regression, the probability of a site's being used for spawning was best modeled as a positive function of the gravel-pebble fraction of the substrate, location at a pool or run tail, and the presence of existing redds in close proximity to the site. This model explained 38% of the variation in the data and was a better predictor of spawning habitat use than a more traditional model based on depth, velocity, and substrate. In February 2006, the US Supreme Court heard cases that may affect whether intermittent streams are jurisdictional waters under the Clean Water Act. In June 2006, however, the cases were remanded to the circuit court, leaving the status of intermittent streams uncertain once again. The presence of commercial species, such as coho salmon (Oncorhynchus kisutch), can be an important consideration when determining jurisdiction. These salmon spawn in the upper portions of Oregon coastal stream networks, where intermittent streams are common. In our study of a coastal Oregon watershed, we found that intermittent streams were an important source of coho salmon smolts. Residual pools in intermittent streams provided a means by which juvenile coho could survive during dry periods; smolts that overwintered in intermittent streams were larger than those from perennial streams. Movement of juvenile coho into intermittent tributaries from the main-stem was another way in which the fish exploited the habitat and illustrates the importance of maintaining accessibility for entire stream networks. In this study we present new information on seasonal variation in absolute growth rate in length of coho salmon (Oncorhynchus kisutch) in the ocean off Oregon and Washington, and relate these changes in growth rate to concurrent changes in the spacing of scale circuli. Average spacing of scale circuli and average rate of circulus formation were significantly and positively correlated with average growth rate among groups of juvenile and maturing coho salmon and thus could provide estimates of growth between age groups and seasons. Regression analyses indicated that the spacing of circuli was proportional to the scale growth rate raised to the 0.4-0.6 power. Seasonal changes in the spacing of scale circuli reflected seasonal changes in apparent growth rates of fish. Spacing of circuli at the scale margin was greatest during the spring and early summer, decreased during the summer, and was lowest in winter or early spring. Changes over time in length of fish caught during research cruises indicated that the average growth rate of juvenile coho salmon between June and September was about 1.3 mm/d and then decreased during the fall and winter to about 0.6 mm/d. Average growth rate of maturing fish was about 2 mm/d between May and June, then decreased to about 1 mm/d between June and September. Average apparent growth rates of groups of maturing coded-wire-tagged coho salmon caught in the ocean hook-and-line fisheries also decreased between June and September. Chlorpyrifos is a common organophosphate insecticide that has been widely detected in surface waters that provide habitat for Pacific salmon in the western United States. Although chlorpyrifos is known to inhibit acetylcholinesterase (AChE) in the brain and muscle of salmonids, the relationship between sublethal AChE inhibition and more integrative indicators of neurobehavioral impairment are poorly understood. This is particularly true for exposures that reflect the typical range of pesticide concentrations in the aquatic environment. To directly compare the effects of chlorpyrifos on AChE activity and salmon behavior, we exposed juvenile coho salmon (Oncorhynchus kisutch) to chlorpyrifos (0-2.5 µg/L) for 96 h. A computer-assisted, three-dimensional video imaging system was used to measure spontaneous swimming and feeding behaviors in control and chlorpyrifos-exposed fish. After the behavioral trials, brain and muscle tissues were collected and analyzed for AChE activity. Chlorpyrifos inhibited tissue AChE activity and all behaviors in a dose-dependent manner. Moreover, brain AChE inhibition and reductions in spontaneous swimming and feeding activity were significantly correlated. Benchmark concentrations for sublethal neurotoxicity (statistical departure values) were <0.5 µg/L and were similar for both neurochemical and behavioral endpoints. Collectively, these results indicate a close relationship between brain AChE inhibition and behavioral impairment in juvenile coho exposed to chlorpyrifos at environmentally realistic concentrations. The use of beaver Castor canadensis ponds by juvenile coho salmon Oncorhynchus kisutch and other fishes has been well established. However, the population- level effects on coho salmon resulting from the widespread removal of millions of beaver and their dams from Pacific Coast watersheds have not been examined. We assessed the current and historic distributions of beaver ponds and other coho salmon rearing habitat in the Stillaguamish River, a 1,771-km² drainage basin in Washington and found that the greatest reduction in coho salmon smolt production capacity originated from the extensive loss of beaver ponds. We estimated the current summer smolt production potential (SPP) to be 965,000 smolts, compared with a historic summer SPP of 2.5 million smolts. Overall, current summer habitat capacity was reduced by 61% compared with historic levels, most of the reduction resulting from the loss of beaver ponds. Current summer SPP from beaver ponds and sloughs was reduced by 89% and 68%, respectively, compared with historic SPP. A more dramatic reduction in winter habitat capacity was found; the current winter SPP was estimated at 971,000 smolts, compared with a historic winter SPP of 7.1 million smolts. In terms of winter habitat capacity, we estimated a 94% reduction in beaver pond SPP, a 68% loss in SPP of sloughs, a 9% loss in SPP of tributary habitat, and an overall SPP reduction of 86%. Most of the overall reduction resulted from the loss of beaver ponds. Our analysis suggests that summer habitat historically limited smolt production capacity, whereas both summer and winter habitats currently exert equal limits on production. Watershed-scale restoration activities designed to increase coho salmon production should emphasize the creation of ponds and other slow-water environments; increasing beaver populations may be a simple and effective means of creating slow-water habitat. Information is summarized on juvenile salmonid distribution, size, condition, growth, stock origin, and species and environmental associations from June and August 2000 GLOBEC cruises with particular emphasis on differences related to the regions north and south of Cape Blanco off Southern Oregon. Juvenile salmon were more abundant during the August cruise as compared to the June cruise and were mainly distributed northward from Cape Blanco. There were distinct differences in distribution patterns between salmon species: chinook salmon were found close inshore in cooler water all along the coast and coho salmon were rarely found south of Cape Blanco. Distance offshore and temperature were the dominant explanatory variables related to coho and chinook salmon distribution. The nekton assemblages differed significantly between cruises. The June cruise was dominated by juvenile rockfishes, rex sole, and sablefish, which were almost completely absent in August. The forage fish community during June comprised Pacific herring and whitebait smelt north of Cape Blanco and surf smelt south of Cape Blanco. The fish community in August was dominated by Pacific sardines and highly migratory pelagic species. Estimated growth rates of juvenile coho salmon were higher in the GLOBEC study area than in areas farther north. An unusually high percentage of coho salmon in the study area were precocious males. Significant differences in growth and condition of juvenile coho salmon indicated different oceanographic environments north and south of Cape Blanco. The condition index was higher in juvenile coho salmon to the north but no significant differences were found for yearling chinook salmon. Genetic mixed stock analysis indicated that during June, most of the chinook salmon in our sample originated from rivers along the central coast of Oregon. To better understand and predict Oregon coho ( Oncorhynchus kisutch) marine survival, we developed a conceptual model of processes occurring during four sequential periods: (1) winter climate prior to smolt migration from freshwater to ocean, (2) spring transition from winter downwelling to spring/summer upwelling, (3) the spring upwelling season and (4) winter ocean conditions near the end of the maturing coho's first year at sea. We then parameterized a General Additive Model (GAM) with Oregon Production Index (OPI) coho smolt-to-adult survival estimates from 1970 to 2001 and environmental data representing processes occurring during each period (presmolt winter SST, spring transition date, spring sea level, and post-smolt winter SST). The model explained a high and significant proportion of the variation in coho survival ( R2 = 0.75). The model forecast of 2002 adult survival rate ranged from 4 to 8%. Our forecast was higher than predictions based on the return of precocious males (‘jacks’), and it won't be known until fall 2002 which forecast is most accurate. An advantage to our environmentally based predictive model is the potential for linkages with predictive climate models, which might allow for forecasts more than 1 year in advance. Relationships between the environmental variables in the GAM and others (such as the North Pacific Index and water column stratification) provided insight into the processes driving production in the Pacific Northwest coastal ocean. To aid in the recovery of depressed wild salmon populations, the operation of hatcheries must be changed to reduce interactions of juvenile hatchery fish with wild fish. Evidence suggests that productivity of wild populations can be reduced by the presence of large numbers of hatchery smolts in lower rivers and estuaries that attract predators. An index of productivity based on the density-independent rate of reproduction of wild coho salmon (Oncorhynchus kisutch) in 12 Oregon coastal river basins and two lake basins was negatively correlated with the average number of hatchery coho salmon smolts released in each basin. The index of productivity was not significantly correlated with the average proportion of hatchery coho salmon in each naturally spawning population or with habitat quality. Alterations to hatchery programs that could encourage recovery of wild populations include (i) avoiding release of large numbers of smolts in areas with high concentrations of wild fish, (ii) decreasing the number of smolts released, and (iii) using a volitional release strategy or a strategy that employs smaller release groups spread temporally. There was a synchronous and significant decrease in marine survival of coho salmon in the Strait of Georgia, Puget Sound, and off the coast from California to Washington after 1989. This large-scale, synchronous change indicates that trends in coho marine survivals were linked over the southern area of their distribution in the north-east Pacific, and that these linkages were associated with a common event. Indicators of large-scale climate change (the Aleutian Low Pressure Index) and of recent regional climate change (the April flows from the Fraser River) also changed abruptly about the same time. The synchrony of trends in marine survival of aggregates of coho stocks from three distinct marine areas and trends in climate indices implies that climate/ocean changes can have profound impacts on the population dynamics of coho salmon. A time series of mean weekly sea surface temperature (SST) images was used to investigate the relationship between fluctuations in the marine survival of hatchery-reared coho salmon and coastal ocean dynamics off the north-western United States (51° to 37°N) between 1985 and 1996, using univariate and nonlinear bivariate regression analysis. Ocean conditions were matched against survival for a number of different annual time frames according to the sum of negative or positive weekly SST anomalies. From the univariate analyses, the sum of negative anomalies from April to June, when the juvenile salmon first enter the ocean, was found to have an R2 of 0.88 against survival with 1991 excluded as an outlier. The bivariate multiple regressions used the sum of negative anomalies from April to June as the first independent variable. When the sums of positive anomalies from the following periods during the fishes’ second calendar year in the ocean were each used as the second independent variable, the R2 values were all greater than or equal to 0.92 (with no data points excluded): January to June, February to June, April to June, March to June. These results are discussed within the context of coastal ocean processes. The summer distribution of three juvenile anadromous salmonid species was compared in the mainstem sections and nine tributaries of the Upper South Umpqua River Basin, Oregon, USA. Chinook salmon, Oncorhynchus tshawytscha (Walbaum), was found at highest densities in the mainstem and mid-elevation tributaries. Coho salmon, O. kisutch (Walbaum), was essentially absent from the mainstem, but was found at high densities in the low-elevation tributaries. Steelhead trout, O. mykiss (Walbaum), was found in the mainstem and all nine tributaries; the highest densities of this species were in the upper mainstem reaches and high-elevation tributaries. No significant correlations were found between ranks of mainstem and tributary densities among the three species (Spearman's rs; P > 0.05). Observed spatial segregation of basin habitat by these species during summer indicated that protection provided at the level of the river basin will be necessary to assure the continued existence of all stocks. Fry in both habitats had the larger numbers of prey in early December after heavy rain, when springtails comprised more than 70% of their food items in both habitats. In January, when rainfall was low, both populations fed more on benthic invertebrates, such as taeniopterygid nymphs and simuliid larvae in the creek, and chironomid larvae in bothhabitats.
