Background and Aims The quartz fields of the Greater Cape Floristic Region (GCFR) are arid and island-like special habitats, hosting ~142 habitat-specialized plant species, of which 81 % are local endemics, characterized by a rapid turnover of species between and among sites. We use several phylogenetic community metrics: (1) to examine species diversity and phylogenetic structure within and among quartz fields; (2) to investigate whether quartz field specialists are evolutionarily drawn from local species pools, whereas the alternative hypothesis posits that there is no significant evolutionary connection between quartz field specialists and the local species pools; and (3) to determine whether there is an association between certain traits and the presence of species in quartz fields. Methods We sampled and developed dated phylogenies for six species-rich angiosperm families (Aizoaceae, Asteraceae, Crassulaceae, Cyperaceae, Fabaceae and Santalaceae) represented in the quartz field floras of southern Africa. Specifically, we focused on the flora of three quartz field regions in South Africa (Knersvlakte, Little Karoo and Overberg) and their surrounding species pools to address our research questions by scoring traits associated with harsh environments. Key Results We found that the Overberg and Little Karoo had the highest level of species overlap for families Aizoaceae and Fabaceae, whereas the Knersvlakte and the Overberg had the highest species overlap for families Asteraceae, Crassulaceae and Santalaceae. Although our phylogenetic community structure and trait analyses showed no clear patterns, relatively low pairwise phylogenetic distances between specialists and their local species pools for Aizoaceae suggest that quartz species could be drawn evolutionarily from their surrounding areas. We also found that families Aizoaceae and Crassulaceae in Knersvlakte and Little Karoo were phylogenetically even. Conclusions Despite their proximity to one another within the GCFR, the studied areas differ in their species pools and the phylogenetic structure of their specialists. Background and Aims The Greater Cape Floristic Region is one of the world's biodiversity hotspots and is considered poor in polyploids. To test this assumption, ploidy variation was investigated in a widespread Cape shrub, Dicerothamnus rhinocerotis (renosterbos, Asteraceae). The aim was to elucidate the cytotype distribution and population composition across the species range, and to assess differences in morphology, environmental niches and genetics. Methods Ploidy level and genome size were determined via flow cytometry and cytotype assignment was confirmed by chromosome counting. Restriction site-associated DNA sequencing (RADseq) analyses were used to infer genetic relationships. Cytotype climatic and environmental niches were compared using a range of environmental layers and a soil model, while morphological differences were examined using multivariate methods. Key Results The survey of 171 populations and 2370 individuals showed that the species comprises diploid and tetraploid cytotypes, no intermediates and only 16.8 % of mixed populations. Mean 2C values were 1.80–2.06 pg for diploids and 3.48–3.80 pg for tetraploids, with very similar monoploid genome sizes. Intra-cytotype variation showed a significant positive correlation with altitude and longitude in both cytotypes and with latitude in diploids. Although niches of both cytotypes were highly equivalent and similar, their optima and breadth were shifted due to differences mainly in isothermality and available water capacity. Morphometric analyses showed significant differences in the leaves and corolla traits, the number of florets per capitulum, and cypsela dimensions between the two cytotypes. Genetic analyses revealed four groups, three of them including both cytotypes. Conclusions Dicerothamnus rhinocerotis includes two distinct cytotypes that are genetically similar. While tetraploids arise several times independently within different genetic groups, morphological and ecological differences are evident between cytotypes. Our results open up new avenues for questions regarding the importance of ploidy in the megadiverse Cape flora, and exemplify the need for population-based studies focused on ploidy variation. Fabaceae plants contribute greatly to a high quality of pasture in rangelands, because of high levels of protein in their tissues. Despite this established importance, only a few southern African legumes have been evaluated for nutritional value and domestication. The Overberg renosterveld vegetation of the Fynbos biome occupies undulating landscapes that have multiple slope aspects, creating variable microclimatic conditions affecting nutrient dynamics, species richness and plant chemical compositions. We assessed the effect of slope aspect on fiber and mineral composition of forage species present to provide information on the importance of slope for species characterization and nutritional value for domestication. Tissue samples from six replicates of the same species occurring on opposing aspects were collected for nutritional assessment. Results on the data showed that fibre and mineral composition differed in species occurring on different slopes, albeit with few exceptions. The concentrations of P, K and Mg in some species were significantly higher on the cooler and wetter south facing slopes relative to north facing slopes. Nutrient elements in soil samples collected from each site varied with slope aspects and elements. Thesium muasyae, a new species of the family Santalaceae, is described and illustrated. This species has unique morphological and ecological characters, differentiating it from other closely related species of the genus, such as T. karooicum. These characters include plants forming compact shrubs to about 30 cm tall with glabrous surfaces; leaves recurved, to about 4 cm long, terete to triangular, apiculate; flowers placed in lax spikes or borne solitary; and style up to about 2.5 mm long. Ecologically, T. muasyae is endemic to the limestone fynbos in the Overberg, Bredasdorp District, South Africa. Molecular phylogenetic evidence places this species in Subgenus Frisea Section Barbata, as closest sister to T. hispidulum + T. karooicum. In this study, Indigofera wenholdiae, a new species of Fabaceae from the Agulhas Plain Region of the Western Cape Province, South Africa, is described. A composite photographic plate is included along with a distribution map, description of habitat and ecology and proposed IUCN conservation status. Indigofera wenholdiae is unique in the I. brachystachya group by having digitately compound (vs. pinnately compound) leaves, white and unscented flowers (vs. pink and sweetly scented flowers) and grows on sandstone hillsides (vs. coastal limestone plains and outcrops). Carex section Schoenoxiphium (Cariceae, Cyperaceae) is endemic to the Afrotropical biogeographic region and is mainly distributed in southern and eastern Africa, with its center of diversity in eastern South Africa. The taxon was formerly recognized as a distinct genus and has a long history of taxonomic controversy. It has also an important morphological and molecular background in particular dealing with the complexity of its inflorescence and the phylogenetic relationships of its species. We here present a fully updated and integrative monograph of Carex section Schoenoxiphium based on morphological, molecular and cytogenetic data. A total of 1,017 herbarium specimens were examined and the majority of the species were studied in the field. Previous molecular phylogenies based on Sanger-sequencing of four nuclear and plastid DNA regions and RAD-seq were expanded. For the first time, chromosome numbers were obtained, with cytogenetic counts on 44 populations from 15 species and one hybrid. Our taxonomic treatment recognizes 21 species, one of them herein newly described (C. gordon-grayae). Our results agree with previous molecular works that have found five main lineages in Schoenoxiphium. We provide detailed morphological descriptions, distribution maps and analytical drawings of all accepted species in section Schoenoxiphium, an identification key, and a thorough nomenclatural survey including 19 new typifications and one nomen novum. Background and Aims The idea that genome (size) evolution in eukaryotes could be driven by environmental factors is still vigorously debated. In extant plants, genome size correlates positively with stomatal size, leading to the idea that conditions enabling the existence of large stomata in fossil plants also supported growth of their genome size. We test this inductive assumption in drought-adapted, prostrate-leaved Cape (South Africa) geophytes where, compared with their upright-leaved geophytic ancestors, stomata develop in a favourably humid microclimate formed underneath their leaves. Methods Stomatal parameters (leaf cuticle imprints) and genome size (flow cytometry) were measured in 16 closely related geophytic species pairs from seven plant families. In each pair, representing a different genus, we contrasted a prostrate-leaved species with its upright-leaved phylogenetic relative, the latter whose stomata are exposed to the ambient arid climate. Key Results Except for one, all prostrate-leaves species had larger stomata, and in 13 of 16 pairs they also had larger genomes than their upright-leaved relatives. Stomatal density and theoretical maximum conductance were less in prostrate-leaved species with small guard cells (<1 pL) but showed no systematic difference in species pairs with larger guard cells (>1 pL). Giant stomata were observed in the prostrate-leaved Satyrium bicorne (89–137 µm long), despite its relatively small genome (2C = 9 Gbp). Conclusions Our results imply that climate, through selection on stomatal size, might be able to drive genome size evolution in plants. The data support the idea that plants from 'greenhouse' geological periods with large stomata might have generally had larger genome sizes when compared with extant plants, though this might not have been solely due to higher atmospheric CO2 in these periods but could also have been due to humid conditions prevailing at fossil deposit sites. Recent phylogenetic hypotheses reveal that Thesium (Santalaceae) is paraphyletic with respect to Austroamericium, Chrysothesium, Kunkeliella and Thesidium, suggesting the need for generic realignment. In addition, existing subgeneric and sectional classifications of this large genus lack a phylogenetic basis, thus compromising their predictive value. Using an expanded taxon sampling and a combination of nuclear (ITS) and chloroplast (matK, rpl32‐trnL, trnL‐F) DNA sequence data, we therefore re‐assessed the phylogenetic relationships of Thesium and used these as the basis of a new subgeneric classification of the genus. Our phylogeny confirms the need to sink the four segregate genera to render Thesium monophyletic. In addition, it resolves five well‐supported major clades within Thesium that we recognize as subgenera. Within Thesium, the South African endemic subgenus Hagnothesium is sister to the Eurasian subgenus Thesium (including Kunkeliella and Mauritanica). The subgenus Psilothesium, occurring in tropical South America (formerly genus Austroamericium) and tropical Africa, is sister to the rest of the subgenera, which are all confined to South Africa. Within the latter, the subgenus Discothesium consists of subtropical and temperate species, whereas subgenus Frisea, comprising the previously recognized sections Annulata, Barbata, Frisea, Imberbia and Penicillata, is entirely of the Greater Cape Floristic Region. To facilitate identification of subgenera, we identify morphological ancestral characters and present an identification key, brief diagnoses, species assigned, distribution and ecological data. Psoralea forbesiae C.H.Stirt., A.Bello & Muasya is a new species of Psoraleeae, Fabaceae. Psoralea forbesiae is endemic to the Swartberg Mountains and is a tall densely branched re-sprouting shrub up to 2.5 m, with bluish-green stems and with most parts covered in small crater-like glands, leaves pinnately 3-foliolate, linear-oblong, pale bluish-green, semi-conduplicate, somewhat succulent, glabrous, crowded at the end of bare branches on older stems or distributed along short branches on young shoots, petiolate. Over 760 legume species occur in the ecologically-heterogeneous Core Cape Subregion (CCR) of South Africa. This study tested whether the main symbionts of CCR legumes (Burkholderia and Mesorhizobium) are phylogenetically structured by altitude, pH and soil types. Rhizobial strains were isolated from field nodules of diverse CCR legumes and sequenced for 16S ribosomic RNA (rRNA), recombinase A (recA) and N-acyltransferase (nodA). Phylogenetic analyses were performed using Bayesian and maximum likelihood techniques. Phylogenetic signals were determined using the D statistic for soil types and Pagel's δ for altitude and pH. Phylogenetic relationships between symbionts of the narrowly-distributed Indigofera superba and those of some widespread CCR legumes were also determined. Results showed that Burkholderia is restricted to acidic soils, while Mesorhizobium occurs in both acidic and alkaline soils. Both genera showed significant phylogenetic clustering for pH and most soil types, but not for altitude. Therefore, pH and soil types influence the distribution of Burkholderia and Mesorhizobium in the CCR. All strains of Indigofera superba were identified as Burkholderia, and they were nested within various clades containing strains from outside its distribution range. It is, therefore, hypothesized that I. superba does not exhibit rhizobial specificity at the intragenic level. Implications for CCR legume distributions are discussed. [ABSTRACT FROM AUTHOR]

The rapid growth rate of human population, along with the public health crisis encountered in many regions, particularly in developing world, creates an urgent need for the discovery of alternative drugs. Because medicinal plants are not distributed randomly across lineages, it has been suggested that phylogeny along with traditional knowledge of plant uses can guide the identification of new medicinally useful plants. In this study, we combined different statistical approaches to test for phylogenetic signal in 33 categories of plant uses in South Africa. Depending on the null models considered, we found evidence for signal in up to 45% of plant use categories, indicating the need for multiple tests combination to maximize the chance of discovering new medicinal plants when applying a phylogenetic comparative approach. Furthermore, although there was no signal in the diversity of medicinal uses-that is, total number of medicinal uses recorded for each plant-our results indicate that taxa that are evolutionarily closely related have significantly more uses than those that are evolutionarily isolated. Our study therefore provides additional support to the body of the literature that advocates for the inclusion of phylogeny in bioscreening medicinal flora for the discovery of alternative medicines. Two new species of Psoralea L. are described: Psoralea diturnerae A. Bello, C.H. Stirt. & Muasya, sp. nov. and P. vanberkelae C.H. Stirt., A. Bello & Muasya, sp. nov. Psoralea diturnerae is endemic to the Out-eniqua mountains (Camferskloof) and is characterised by a mass of numerous basal shoots out of which emerge 2--3 woody stems up to 2 m tall, 3-foliolate needle-like leaflets at the base of the seasonally growing shoot reducing to one towards the apex and bearing numerous 1--3-flowered axillary inflorescences along its length; each mauve to purple and white flower subtended by a trifid cupulum. Psoralea vanberkelae is characterised by its spreading mounding habit, short tightly packed fleshy leaves, with large impressed papillae, densely glandular short broadly triangular stipules, pale to intense mauve to deep blue flowers, standard with a dark purple central blotch above a M-shaped white patch situated above claw, and khaki seeds with purple flecks. A new species of Psoralea is described. Psoralea karooensis C.H. Stirt., Muasya & Vlok is endemic to mountain streams in the Klein Karoo region of the Western Cape Province, South Africa. The new species is characterised by its flexuose habit of many stiff bare stems with the seasonal shoots arising apically in clusters and its greenish cream flowers borne at the apex of 10--12 mm long peduncles each ending in a trifid cupulum. The Middle Stone Age deposits at Sibudu contain sedge (Cyperaceae) nutlets, which previously have been interpreted as indirect evidence of bedding. Scanning electron microscopy was used to identify the sedge nutlets through comparison of archaeological specimens with modern analogues. The presence of nutlets of Cladium mariscus (L.) Pohl subsp. jamaicense (Crantz) Kük, a 1-3 m tall sedge with long scabrid leaves, was unexpected and challenges the bedding hypothesis because of the minute sharp hairs along the midrib and margins of the leaf blades. Nevertheless, we argue for the use of Cladium as bedding material, possibly as the foundation on which softer matter was laid. It is possible that the Cladium nutlets and rhizomes may have been eaten and that the plant was also used as kindling or fuel. [ABSTRACT FROM AUTHOR]

A new species of Psoralea is described. Psoralea margaretiflora C.H. Stirton & V.R. Clark is endemic to the Sneeuberg Centre of Floristic Endemism, Eastern Cape, South Africa. This resprouter is characterised by its small greenish-white flowers with a small trifid purple nectar patch and translucent veins; 5(-7)-pinnate leaflets; multi-branching erect short seasonal flowering shoots; and tall habit of many stiff bare stems with the seasonal shoots massed at the apex. It is most similar to P. oligophylla Eckl. & Zeyh., a widespread species found in the Eastern Cape. The reseeder P. oligophylla differs in its lax virgate spreading habit with numerous long glaucous seasonal shoots; single stem, 1(-3)- glaucous leaflets; more numerous white flowers; and standard petals with a purple ring surrounding a bright yellow nectar patch. The article presents a study which examines the extinction risk and diversification of phylogenetic tree from the biodiversity hotspot in Cape of South Africa. The study analyzes the unusual phylogenetic structure of the plant which shows its distribution of plant extinction risks. Results reveal that the increase of extinction risk from Cape flora differs from vertebrates and extinction risk was higher in fast-evolving and young plant lineages.

A survey of 93 wetlands in six catchments across the Maloti-Drakensberg is used to assess the distribution of plant functional types across altitudinal and wetness gradients. Altitudes range from 1,000 to 3,200 m a.s.l. Within each catchment, the wetlands were selected to cover the complete range in altitude and wetland types. In each of the selected wetlands, vegetation was sampled in 3 by 3 m quadrats covering the entire range of wetness represented in the wetland, from temporarily wet to permanently inundated soils. Plant species were allocated to one of 11 different functional types (examples are C3 grasses, C4 sedges, rosette plants, and shrubs), and the proportion of the vegetation in each sample occupied by each functional type was calculated from the species’ abundances. Canonical Correspondence Analysis shows that “wetness” clearly has the highest impact on the distribution of functional types, followed by altitude. The most important plant functional types in wetlands are grasses and sedges, however, at higher altitudes, forbs (especially rosette plants) and bulbous plants become a more prominent feature in the wetlands. The total amount of graminoids gradually decreases with altitude. The general trend is that sedges tend to increase with increasing wetness and C3 plants (grasses and sedges) increase with increasing altitude, but these effects are not independent. The distributions of C4 sedges and C4 grasses along an altitudinal gradient are quite different, and C4 grasses grow abundantly at much higher altitudes than C4 sedges. C4 sedges are very scarce at the altitudes represented in the Maloti-Drakensberg area, whereas C3 grasses occur in the permanently wet parts of the wetlands, especially at higher altitudes (normally mostly occupied by sedges). Shrubs are rare in wetlands and tend to be an indication of disturbance. This study complements previous studies on the distribution of grasses and sedges at the lower altitudes within KwaZulu-Natal, which found that at altitudes below 1,000 m a.s.l. C4 sedges were much more prominent, while forbs and rosette plants were largely absent. This confirms that C4 as an adaptation to hotter and warmer climates is sometimes a less favorable metabolism in wet high altitude areas. At high altitudes, rosette plants and bulbous plants become more competitive in wetlands, probably because grasses and sedges present at these altitudes generally grow smaller than they do in low altitude wetlands. Aspalathus linearis (Burm.f.) R. Dahlgren (rooibos) is an important commercial, endemic crop that is produced in the Cederberg region, South Africa. This region experiences a Mediterranean-type ecosystem that is characterised by hot, dry summers (November – February) and cool, wet winters (May – August). This study assessed the effects of temperature on the growth and stress tolerant traits of A. linearis over two years. Crop biomass and selected physiological traits were determined in the field, along a temperature gradient, at four farm sites in the Cederberg during the summer and winter 2017 and summer 2018. Aspalathus linearis plants showed evidence of transpirational leaf cooling during summer and this, combined with lower chlorophyll and high phenolic content, could be considered acclimatized adaptive changes allowing the plants to mitigate the heating effects of elevated temperatures. Although changes in soil nutrients and increasing temperatures had a negative impact on crop biomass, the phenolic content, a measure of tea quality, did not vary with sites. This suggests that a shift in rooibos farming to cooler and wetter areas further south, for better growth and higher yields, would not compromise the quality of rooibos tea. [ABSTRACT FROM AUTHOR]

Rhizobia of the genus Burkholderia have large-scale distribution ranges and are usually associated with South African papilionoid and South American mimosoid legumes, yet little is known about their genetic structuring at either local or global geographic scales. To understand variation at different spatial scales, from individual legumes in the fynbos (South Africa) to a global context, we analyzed chromosomal (16S rRNA, recA) and symbiosis (nifH, nodA, nodC) gene sequences. We showed that the global diversity of nodulation genes is generally grouped according to the South African papilionoid or South American mimosoid subfamilies, whereas chromosomal sequence data were unrelated to biogeography. While nodulation genes are structured on a continental scale, a geographic or host-specific distribution pattern was not detected in the fynbos region. In host range experiments, symbiotic promiscuity of Burkholderia tuberum STM678T and B. phymatum STM815T was discovered in selected fynbos species. Finally, a greenhouse experiment was undertaken to assess the ability of mimosoid (Mimosa pudica) and papilionoid (Dipogon lignosus, Indigofera filifolia, Macroptilium atropurpureum, and Podalyria calyptrata) species to nodulate in South African (fynbos) and Malawian (savanna) soils. While the Burkholderia-philous fynbos legumes (D. lignosus, I. filifolia, and P. calyptrata) nodulated only in their native soils, the invasive neotropical speciesM. pudica did not develop nodules in the African soils. The fynbos soil, notably rich in Burkholderia, seems to retain nodulation genes compatible with the local papilionoid legume flora but is incapable of nodulating mimosoid legumes that have their center of diversity in South America. Abstract: Like island-endemic taxa, whose origins are expected to postdate the appearance of the islands on which they occur, biome-endemic taxa should be younger than the biomes to which they are endemic. Accordingly, the ages of biome-endemic lineages may offer insights into biome history. In this study, we used the ages of multiple lineages to explore the origin and diversification of two southern African biomes whose remarkable floristic richness and endemism has identified them as global biodiversity hotspots (succulent karoo and fynbos). We used parsimony optimization to identify succulent karoo- and fynbos-endemic lineages across 17 groups of plants, for which dated phylogenies had been inferred using a relaxed Bayesian (BEAST) approach. All succulent karoo-endemic lineages were less than 17.5My old, the majority being younger than 10 My. This is largely consistent with suggestions that this biome is the product of recent radiation, probably triggered by climatic deterioration since the late Miocene. In contrast, fynbos-endemic lineages showed a broader age distribution, with some lineages originating in the Oligocene, but most being more recent. Also, in groups having both succulent karoo- and fynbos-endemic lineages, there was a tendency for the latter to be older. These patterns reflect the greater antiquity of fynbos, but also indicate considerable recent speciation, probably through a combination of climatically-induced refugium fragmentation and adaptive radiation. The limited grazeable size of renosterveld vegetation in the Western Cape warranted assessment of chemical and fibre composition of the species to determine their nutritive value. We hypothesised that Fabaceae has chemically superior palatable species relative to Poaceae, Asteraceae and Asparagaceae species in the area. Plant samples were collected in the Overberg region from 11 sites. The species sampled from these four families Fabaceae, Poacea e , Asteraceae, and Asparagaceae were analysed for macro- and micro-elements, fibre and secondary compounds. At each site, replicated soil samples were also collected and analysed for pH, macro- and micro-elements. Fabaceae recorded the greatest concentration of crude protein, but the Poaceae was the most fibrous relative to Fabaceae and Asteraceae. All the species contained adequate levels of nutrients except P, Zn and sometimes Cu. Soil concentration of macronutrients and carbon in the soil varied with location. Based on crude protein, neutral detergent fibre and digestibility, the three most important parameters defining forage quality, the Fabaceae species Aspalathus hispida , A. angustifolia , A. nigra and A. submissa were regarded as superior forage species in the Mediterranean renosterveld. Livestock relying on only the renosterveld species in the Western Cape as forages should receive P and Zn supplements. • Fabaceae recorded greatest concentrations of crude protein and medium to low fibre content. • All the species contained adequate levels macro- and micro-nutrients except P, Zn and sometimes Cu. • Total phenolic and condensed tannins were low in all species irrespective of plant family. • Livestock relying on only the renosterveld species in the Western Cape as forages should receive P and Zn supplements. • The Fabaceae species A. hispida , A. angustifolia , A. nigra and A. submissa were superior forage species in renosterveld. The rapid loss of biodiversity, coupled with difficulties in species identification, call for innovative approaches to assess biodiversity. Insects make up a substantial proportion of extant diversity and play fundamental roles in any given ecosystem. To complement morphological species identification, new techniques such as metabarcoding make it possible to quantify insect diversity and insect-ecosystem interactions through DNA sequencing. Here we examine the potential of bulk insect samples (i.e., containing many non-sorted specimens) to assess prokaryote and eukaryote biodiversity and to complement the taxonomic coverage of soil samples. We sampled 25 sites on three continents and in various ecosystems, collecting insects with SLAM traps (Brazil) and Malaise traps (South Africa and Sweden). We then compared our diversity estimates with the results obtained with biodiversity data from soil samples from the same localities. We found a largely different taxonomic composition between the soil and insect samples, testifying to the potential of bulk insect samples to complement soil samples. Finally, we found that non-destructive DNA extraction protocols, which preserve insect specimens for morphological studies, constitute a promising choice for cost-effective biodiversity assessments. We propose that the sampling and sequencing of insect samples should become a standard complement for biodiversity studies based on environmental DNA.
