Simple Summary: The overexploitation of the bristle worm Diopatra neapolitana in Ria de Aveiro, a coastal lagoon in mainland Portugal, has led to a generalized decline of its local populations, as it is commonly used as live bait for sports fishing. Several management actions have been put forward to reduce the impact of its harvesting, although illegal poaching still threatens the sustainable use of this marine resource. In an attempt to verify if D. neapolitana was sourced from no-take zones or if it was indeed collected from the place of origin claimed by live bait traders, this study evaluated if the geographic origin of D. neapolitana could be correctly assigned using a combination of fatty acid profiles and elemental fingerprints of its whole body and jaws, respectively. Results showed that both fatty acid profiles and elemental fingerprints differ significantly among locations, making it possible to discriminate the geographic origin of D. neapolitana. The present work can, therefore, contribute to the enforcement of management plans for the sustainable use of this commercially important marine resource. Coastal municipalities and industries often discharge poorly treated wastewater into proximate marine and estuarine environments. The urban and/or effluent input can lead to eutrophication and lower water quality, as it holds high concentrations of nutrients and pollutants. One widely applied tool to increase effluent dispersion and direct it away from coastal areas, thus causing fewer impacts on human activities, is sea outfall. In Aveiro, Portugal, the São Jacinto sea outfall construction was completed in 1998; however, limited literature regarding the sea outfall's monitoring using satellite data is available. The methodology in this study involved collecting four years' worth (2016–2019) of satellite data to investigate visible traces of the interaction between the S. Jacinto sewage water mass and the Ria de Aveiro lagoon ecosystem using ocean color and spectral analysis, and producing new qualitative data regarding sea outfall plume dispersion monitoring through high-resolution Sentinel-2 imagery. The results showed a clear spectral signature of the sewage water mass, and a seasonal pattern was observed in which the plume was more evident in winter and autumn. Additionally, the coastal longshore current and the Aveiro lagoon's runoff were able to restrict the marine outfall's dispersion superficially. Ocean color data were revealed to be a factual and cost-effective tool to monitor the plume water. Finally, an exchange between the marine outfall water mass and Ria de Aveiro lagoon could happen in high tide under northern wind conditions. Coastal vegetated ecosystems such as saltmarshes and seagrasses are important sinks of organic carbon (OC) and total nitrogen (TN), with large global and local variability, driven by the confluence of many physical and ecological factors. Here we show that sedimentary OC and TN stocks of intertidal saltmarsh (Sporobolus maritimus) and seagrass (Zostera noltei) habitats increased between two- and fourfold along a decreasing flow velocity gradient in Ria Formosa lagoon (south Portugal). A similar twofold increase was also observed for OC and TN burial rates of S. maritimus and of almost one order of magnitude for Z. noltei. Stable isotope mixing models identify allochthonous particulate organic matter as the main source to the sedimentary pools in both habitats (39–68%). This is the second estimate of OC stocks and the first of OC burial rates in Z. noltei, a small, fast-growing species that is widely distributed in Europe (41,000 ha) and which area is presently expanding (8600 ha in 2000s). Its wide range of OC stocks (29–99 Mg ha−1) and burial rates (15–122 g m2 y−1) observed in Ria Formosa highlight the importance of investigating the drivers of such variability to develop global blue carbon models. The TN stocks (7–11 Mg ha−1) and burial rates (2–4 g m−2 y−1) of Z. noltei were generally higher than seagrasses elsewhere. The OC and TN stocks (29–101 and 3–11 Mg ha−1, respectively) and burial rates (19–39 and 3–5 g m−2 y−1) in S. maritimus saltmarshes are generally lower than those located in estuaries subjected to larger accumulation of terrestrial organic matter. Establishing a higher classification of bees based on morphology alone can fail to capture evolutionary relationships when morphological characters either vary very little between distantly related groups, or conversely vary greatly between closely related species. This problem is well represented in the subfamily Panurginae, for which a recent global revision based on phylogenomic data unexpectedly revealed that two Old World species previously placed in Camptopoeum Spinola and Flavipanurgus Warncke, are in fact most closely related to each other, and together form a sister group relationship to the remaining Flavipanurgus and Panurgus Panzer combined. To rectify this situation, we here establish an expanded phylogenomic data set of Old World Panurgini and re-assess generic and subgeneric concepts for the tribe. To solve the paraphyly of Camptopoeum and Flavipanurgus, we establish the new genus Halopanurgus gen. nov. containing the species H. baldocki (Wood & Cross), comb. nov. and H. fuzetus (Patiny), comb. nov., both of which are restricted to coastal sands, saltmarshes, and inland saline lagoons in the extreme south of Portugal and south-west of Spain. Re-evaluation of four recently used subgenera in Panurgus strongly supports a simplified classification of two subgenera; Pachycephalopanurgus Patiny, stat. rev. including Micropanurgus Patiny syn. nov., and Panurgus s. str. including Euryvalvus Patiny. Pachycephalopanurgus species seem to be oligoleges of Asteroideae (Asteraceae), whereas Panurgus s. str. may be oligoleges of Cichorieae (Asteraceae). Our findings reinforce the challenges of establishing a phylogenetically sound classification of Panurginae using morphology alone and illustrate that even in well-studied regions like Europe unrecognised genera can persist in underexplored corners of the continent. The dynamics related to evolution of nitrate-contaminated groundwater are analyzed with focus on the impact of intrinsic aquifer properties, agricultural activities and restoration measures at Campina de Faro aquifer (M12), southern Portugal. Agricultural practices in the region developed in the 1970s and resulted in high abstraction rates, nitrate contamination and salinization. Despite the implementation of the European Union (EU) Nitrates Directive since 1997, nitrate levels still show increasing trends at some locations, constituting a threat to the chemical status of M12 and consequent nitrate discharge to Ria Formosa coastal lagoon. Simultaneously, groundwater levels are not dropping consistently, despite apparent overexploitation. A groundwater flow and mass transport model is developed for M12 to assess the evolution of nitrate under different scenarios. Model results reveal that M12 has a hydraulic connection with northernmost aquifers, a process not properly assessed so far. Results further show that nitrate contamination in the upper Plio-Quaternary layer of M12 is extremely persistent and mostly linked to unbalanced fertilizer application practices and irrigation return flows. The response of M12 to implementation of good agricultural practices in compliance with EU policies is slow, indicating that good qualitative status would be impossible to reach by the required EU deadlines. Integration of climate change scenarios into the transport model reveals that despite the implementation of restoration measures, there could be a retardation of the nitrate levels' decrease in the upper aquifer as a result of enhanced evapoconcentration caused by lower recharge, higher water demands and incomplete mixing within the aquifer. Despite worldwide proliferation of the genus Caulerpa and subsequent effects on benthic communities, little is known about the nutritional physiology of the Caulerpales. Here, we investigated the uptake rates of ammonium, nitrate, amino acids, and phosphate through the fronds and rhizoids + stolon, the internal translocation of nitrogen, and developed a nitrogen budget for the rapidly spreading Caulerpa prolifera in Ria Formosa lagoon, southern Portugal. Caulerpa prolifera acquired nutrients by both aboveground and belowground parts at similar rates, except nitrate, for which fronds showed 2‐fold higher uptake rates. Ammonium was the preferential nitrogen source (81% of the total nitrogen acquisition), and amino acids, which accounted for a significant fraction of total N acquisition (19%), were taken up at faster rates than nitrate. Basipetal translocation of 15N incorporated as ammonium was nearly 3‐fold higher than acropetal translocation, whereas 15N translocation as nitrate and amino acids was smaller but equal in either direction. The estimated total nitrogen acquisition by C. prolifera was 689 μmol · m−2 · h−1, whereas the total nitrogen requirement for growth was 672 μmol · m−2 · h−1. The uptake of ammonium and amino acids by belowground parts accounted for the larger fraction of the total nitrogen acquisition of C. prolifera and is sufficient to satisfy the species nitrogen requirements for growth. This may be one reason explaining the fast spreading of the seaweed in the bare sediments of Ria Formosa where it does not have any macrophyte competitors and the concentration of nutrients is high. Ria Formosa is a productive coastal lagoon, located on the south coast of Portugal, and represents the largest national producer of shellfish bivalves (ca. 90% production). This ecosystem is subjected to various anthropogenic pressures, including the discharge of urban wastewater treatment plants (UWWTP), which impacts the lagoon water quality. This study aimed to assess the impact of alterations in the functioning of two UWWTP on the water quality of Ria Formosa, based on chemical variables, phytoplankton composition (including potential harmful species) and faecal contamination. During the period September 2018 - October 2019, water sampling was conducted along dominant longitudinal gradients of the effluent dispersion from the discharge point (1-2 km), for two sites: a decommissioned (OP) and a modified (FO) UWWTP. After modification, the later started receiving a higher influent volume (ca. 40%), under an innovative technology system (biological treatment in aerobic granular sludge). Based on chemical water quality variables, phytoplankton and indicators of faecal contamination, a significant improvement along the longitudinal gradient from the discharge point was observed after OP decommissioning. This improvement was fast, being detected two months after decommissioning, positively affecting areas used as shellfish farming grounds. However, distribution patterns of bacteriological indicators and regular shellfish harvesting interdictions suggested an alternative source of faecal contamination after OP decommissioning. At FO, both chemical variables and bacteriological indicators of faecal contamination revealed a slower improvement, only six-months after the UWWTP alteration. Before that, increased and highly variable ammonium, chlorophyll a concentration, phytoplankton abundances and Escherichia coli densities, revealed an unstable phase. The Ria de Aveiro is an important coastal lagoon for wildlife in Portugal, where the production of bivalves reaches approximately 2700 tons annually. However, the illegal overfishing of bivalves is frequent in this lagoon, which causes critical changes in the ecosystem. In this study, using a developed food-web model (Ecopath model), the ecological carrying capacity (ECC) and maximum sustained yield (MSY) of the Manila clam, Ruditapes philippinarum were estimated, and the effects of further increases in clam biomass on other species were investigated. The results showed that 1) the current biomass and legal catch of R. philippinarum do not yet exceed the ECC (172.40 tons km−2) or the MSY (86.20 tons km−2 year−1) in Ria de Aveiro; 2) the harvested Manila clams of the MSY represent removing from the ecosystem ∼ 581 tons carbon (C) and ∼83 tons nitrogen (N) annually, with substantial ecological and economic implications; and 3) a further increase in the biomass levels of this species may cause the ecotrophic efficiency of other groups to become unrealistic, potentially leading to decreases in ecosystem transfer efficiency, biodiversity and health. Abstract Foz do Almargem and Salgados are two small, intermittently closed and open lakes and lagoons (ICOLLs) located in the Portuguese southern coast, both remaining isolated from the sea throughout great part of the year. Based on environmental and biotic parameters, the first lagoon was classified as mesotrophic, with a greater marine influence, while the second one was classified as hypereutrophic. The plankton relations and seasonal variation were examined in both lagoons aiming at understanding the biological patterns here present and relating them with the environmental conditions, as well as inferring possible top-down or bottom-up control in the communities, determining also in which alternative trophic state they are: a clean water lagoon, with submerged macrophyte vegetation; or a turbid water lagoon, with only phytoplankton as primary producer. The plankton community greatly differs in the two lagoons. Salgados lagoon presented extremely high concentrations of phytoplankton, which form blooms throughout the year, mostly composed by potential harmful organisms. This lagoon also had very high densities of zooplankton. Phytoplankton and zooplankton density was always lower in Foz do Almargem. Rotifera, Ostracoda and Cladocera dominated the Zooplankton community in Salgados. In Foz do Almargem, Rotifera also dominates, together with other groups, such as annelids, crustaceans and mollusks larvae, which denotes a stronger marine influence. In both lagoons, organisms with body size inferior to 100 μm mainly composed the zooplankton. In Salgados lagoon, excess nutrient load induced a high density of phytoplankton, which is utilized by a high density of zooplankton, following a bottom-up control model. The lagoon clearly showed a permanent turbid-water alternative state due to excess nutrients. On Foz do Almargem, the frequent openings of the inlet throughout the wet season caused strong physical disturbance, which prevented the development of a stable planktonic community. This work introduces graphical methods documenting density, diversity (species richness combined with heterogeneity) and similarity in combined diagrams for estimating the influence of environmental and taphonomic factors in living (LAs) and dead (DAs) assemblages. In this paper, the diagrams compare: 1) densities per 1 g of sediment expressed in cubic squares; 2) diversities based on rarefaction species richness (x-axis) and Shannon H rarefaction (y-axis), both extended to infinity by the logistic Hull equation, and 3) similarity diagrams based on cosine measures (x-axis) and Spearman correlation coefficients (y-axis). Diagrams were exemplified for LAs and DAs found at 53 stations along channels and intertidal areas of the Aveiro Lagoon (Portugal). Eight 'routes' characterized by different trends in the distribution of the analyzed biotic parameters were recognized in six regions of the Aveiro Lagoon: 'port area', 'central lagoon', 'northeast lagoon', 'northern and southern extremities of the lagoon' and 'city area'. In addition, Detrended Correspondence Analyses (DCA) based on diversity diagrams were performed to show the influence of environmental parameters, especially grain size, salinity, and pH, on the average species composition in each route. The comparative diagrams allow deduction about the impact of parameters that simultaneously affect LAs and DAs, such as hydrodynamics, post-mortem tests dissolution, physicochemical parameters, excessive contribution of organic matter, oxygen depletion, and pollution by metals. A high quality data collection has been carried out between 2004 and 2014 to develop the first trophic ECOPATH model for the functioning of the sub and intertidal zones of Ria de Aveiro. This schematic representation allows the characterization of the most important compartments of biomass and flows of energy representing the functioning of the ecosystem, and can be used in the fields of decision-making and management. The model considered 26 functional groups from primary producers to top-predators and two different fisheries (artisanal and leisure), and showed that Ria de Aveiro is a dynamic ecosystem dominated by a high biomass of primary producers, where the transference of energy among compartments is, to a large extent, accomplished through the detritus path. The model also provides several ecological indicators on the state of maturity of the ecosystem, showing that Ria de Aveiro is in an intermediate state of maturity with a relatively complex food web and resilience to environmental changes. As discussed, this state of maturity is probably determined by human action pervading the system to advance in the expectable ecological succession of a coastal lagoon. These aspects, together with indicators of elevated fishing pressure and predation within the system, underline the necessity of controlling illegal extraction activities and monitoring the biomass of the main functional groups of the system, especially top predators, in order to keep the functioning of the ecosystem of Ria de Aveiro in its current condition. Coastal systems are very important interface areas between land and sea, subject to constant changes motivated by both natural and anthropogenic factors. In addition to the increasing modifications imposed by human activities, natural processes are also being altered as a result of climate change. Important consequences of climate change in coastal systems are sea level rise (SLR) and changes in freshwater discharge, due to modifications in rainfall patterns and air temperature. The aim of this work was to assess the impact of climate changes on the suspended sediment dynamics in a coastal system (the Ria de Aveiro, Portugal). A sediment transport model was implemented for this system and results used to investigate the impact of SLR and rivers discharge, separately and combined, considering a reference and five future scenarios. Maps of suspended sediment concentration (SSC) and sediment fluxes along the tidal cycle were analysed for each future scenario and compared with the reference scenario. In general, the highest changes on net sediment balance (difference between flood and ebb fluxes) are predicted for the scenario that only considers changes in river discharges, with a decrease of 33% relatively to the reference scenario. Combining changes in both river discharges and mean sea level (MSL), differences are attenuated, with a decrease of 6% in net sediment balance. Cadmium (Cd) is considered a priority hazardous substance under the European Community Directive 2013/39 due to its ecotoxicity. The ragworm Hediste diversicolor (O.F. Müller, 1776), a common species in estuaries and coastal lagoons, plays an important ecological role in these ecosystems and is a suitable bioindicator of environmental chemical contamination. In this study, H. diversicolor was chosen as an ecotoxicological model with the aim of evaluating the responses to Cd contamination, considering a multi-biomarker approach (mortality, biometry, behaviour, Cd bioaccumulation, oxidative stress and damage, and energy metabolism). Also, the hypothesis of different tolerances resulting in different responses was evaluated, by collecting worms from three systems distinctly impacted by metal contamination (Mondego estuary, Óbidos Lagoon and Sado estuary – Portugal). Animals were exposed under laboratory conditions to cadmium (10, 50 and 100 µg/L), for 10 days. Significant differences were observed in responses amongst worms originating from the different sites. Organisms from the less impacted systems revealed greater effects on mortality, biomass decrease and burrowing behaviour, as well as higher bioaccumulation potential, after exposure to Cd. Biochemical and behaviour impairments were observed as a consequence of Cd exposure, although not in a concentration-dependant manner. The results obtained in this study reinforce the importance of integrating endpoint responses, at the individual and sub-individual levels, to assess potential changes induced by pollutants in the physiological status and fitness of H. diversicolor and help to predict what their ecological consequences might be. The sedimentary record of fossil coastal lagoons is an under-explored archive of environmental change in ancient coastal domains. The significant continentality of coastal lagoons, the small volumes of their water bodies, very shallow depths and intermittent connectivity to oceanic aquafacies all result in a highly complex depositional system. The matrix micrite chemostratigraphy (carbon and oxygen isotope ratios) of two mid-Cenomanian shallow coastal lagoon sections in the western Lusitanian Basin, Portugal, are here presented in comparison to the geochemistry of different diagenetic carbonate materials. Geochemical evidence is placed against independent data from field observations, sedimentology, microfacies analysis, and ostracod palaeoecology. Marine ingressions and coastal lagoonal environments are recorded both in sedimentological, micropalaeontological and geochemical data sets. Intervals of more open, marine conditions are evidenced by overall higher (0 to 2‰) carbon and less 18 O-depleted (− 3‰) isotope ratios. The opposing pattern is observed for periods of more restricted lagoonal conditions. The combination of a detailed ostracod palaeoecology with geochemical and sedimentological findings is considered a strength of this paper as it allowed to disentangle the complex geochemical signals of ancient coastal lagoonal deposits. Phytoplankton community' dynamics were studied in Salgados coastal lagoon in order to evaluate the effects of excessive organic loads and also physical stress caused by the irregular opening of the lagoon. Salgados is a hypereutrophic intermittently open coastal lagoon, which received freshwater inputs from small rivers and from a wastewater treatment plant. Cyanophyceae dominated the phytoplankton communities most of the time; Bacillariophyceae became the main taxonomic group in winter when the lagoon was closed; Chlorophyceae was the major class in early summer; pico-nano flagellate algae accounted for a high percentage of total phytoplankton during spring. Potentially harmful taxa were observed during most of the sampling periods, forming blooms and accounting for a considerable percentage of total phytoplankton abundance. A strong differentiation among dry and wet seasons could be noticed. The dry season was dominated by Microsystis aeruginosa , Rhodomonas sp., pico-nano flagellate algae, Cyclotella spp. and Planktothrix sp., while the wet season, although still with the presence of Microsystis aeruginosa , was dominated by Dolichospermum spiroides . The best environmental variables explaining stations patterns and based on phytoplankton taxa were days of isolation, pH, and salinity. Temperature, cumulative rain and total phosphorus were also related with species and stations patterns. The high nutrient load in Salgados lagoon promoted the development and persistence of harmful algae blooms. Proper management of coastal lagoons involves not only the control of direct discharges of nutrients, but also of other factors, including water level and communication with the sea. This study describes the simultaneous quantification of 56 pesticides in surface coastal water, supported by the development and validation of a gas chromatography (GC)–ion trap (IT) mass spectrometry (MS) method. Samples (500 mL) were pre-concentrated 2500 times by solid phase extraction (OASISTMHLB). The compounds were identified and quantified, within 35 minutes, by GC tandem mass spectrometry (GC-MS/MS) and GC-MS, respectively. The methodology proved to be highly specific for all target pesticides, with an average linearity of 0.99. Detection limits and recovery rates ranged from 0.4 to 1.3 ng L−1and 71% to 120%, respectively. The performance of the method was checked using water samples collected from nine sampling sites along the Ria Formosa Lagoon Natural Park (south of Portugal, n = 54) in each season (2010). The total annual concentrations of all pesticides in each category (fungicides, herbicides and insecticides) were 1.4, 0.6 and 9.0 µg L−1, respectively. Moreover, 89% of the pesticides tested for were detected, 84% could be quantified and 25% had concentrations above the European recommended levels (2013/39/EU). The highest total loads of pesticides were found in the spring, which is in agreement with their seasonal application. Physicochemical parameters such as, nitrites, nitrates, ammonia and phosphates, also indicate poor water quality, supporting the fact that the Ria Formosa lagoon actually needs an effective monitoring programme for effective preservation of its natural reserve status. A significant decline in the seahorse populations in the Ria Formosa has been recently reported and holdfast availability suggested as a particularly important variable that influences the abundance of the long-snouted seahorse ( Hippocampus guttulatus ) and the short-snouted seahorse ( H . hippocampus ). In order to test the usefulness of artificial holdfast units (AHU) to enhance habitat recovery, several of these structures were deployed at four different locations with distinct environmental characteristics and surveyed for seahorse abundance during a 6 month period. All AHU were colonized by seahorses within a month after deployment, reaching a maximum density of 13.1 seahorse m − 2 at one of the sites. Results suggest that these AHU have the potential to aggregate seahorses in damaged habitats but have limited effect when placed close to natural high complexity habitats. The results from this experiment provide useful guidance in the use of artificial structures to improve degraded seahorse habitats in other similar situations, as part of management plans for seahorse population recovery. Comparisons of three sets of surveys in the Ria Formosa Lagoon, Portugal, over a 13 year period (2001-2002, 2008-2009 and 2010-2013) revealed significant population fluctuations in at least one of the two seahorse (Hippocampinae) species living there, and that those fluctuations were potentially associated with habitat changes in the lagoon. After a significant decline between the first two survey periods (2001-2002 v. 2008-2009), long-snouted seahorse Hippocampus guttulatus populations increased significantly between 2008-2009 surveys and new 2010-2013 surveys. There were no significant differences in H. guttulatus populations between the 2001-2002 and 2010-2013 surveys. In contrast, there were no significant differences in short-snouted seahorse Hippocampus hippocampus densities among the 16 sites surveyed throughout the three sampling periods, although the ability to detect any change was hampered by the low densities of this species in all time periods. Fluctuations in H. guttulatus densities were positively correlated with the percentage of holdfast coverage, but with none of the other environmental variables tested. These results highlight the importance of holdfast availability in maintaining stable seahorse populations. While population fluctuations are certainly more promising than a consistent downward decline, such extreme fluctuations observed for seahorses in the Ria Formosa Lagoon could still leave these two species vulnerable to any additional stressors, particularly during low density periods. Óbidos Lagoon is classified as a sensible system according to the eutrophication criteria in the Portuguese Decree-Law 149/2004, which transpose the standards of Urban Waste Water Treatment Directive (Council Directive 91/271/EEC) concerning urban waste water treatment. From September 2005 onwards, the urban loads of five Waste Water Treatment Plant (WWTP) were deviated to a submarine outfall to prevent water degradation and improve the lagoon trophic state (LTS). This paper evaluated the LTS after urban loads diversion, testing the hypothesis behind the management decision. First, the loads reaching the lagoon were determined with the Harp-Nut guidelines and watershed modeling. Then, the water quality in the lagoon was simulated with a hydro-ecological model and compared with measured data. Finally, management scenarios corresponding to nutrient loads reduction were tested to determine hypothesis-driven LTS. Results showed that the loads from pig farms should be diverted instead of the WWTP, to improve the LTS and achieve a 'Good/Bad' status. The proposed method stresses the importance of integrated modeling tools in the Water Framework Directive, given their skill in testing various hypothesis, and ultimately ruling out inadequate management decisions before implementation. The Ria Formosa is a shallow and multi-inlet coastal lagoon system in southern Portugal, with six permanent connections to the Atlantic Ocean. The western sector of Ria Formosa comprises three of the main inlets, Ancão, Faro-Olhão and Armona, which contribute ~90% of the total tidal prism of the lagoon. Of those three inlets, Ancão and Faro-Olhão supply the minimum and maximum contribution for these exchanges, respectively. Four field surveys were conducted at these two inlets during the upwelling season (from spring to autumn) to determine the influence of upwelling process upon the hydrographic characteristics in spring tidal conditions: i) spring 2009 (Ancão inlet), ii) autumn 2011 (both inlets) and iii) spring 2012 (Faro-Olhão inlet). Water samples were collected hourly (at three levels), along complete semi-diurnal tidal cycles, to determine chlorophyll a (chl a) and nutrient concentrations. At the same time, the water velocity was measured along the cross section to estimate the tidal prism, nutrients and chl a transports. Ancão inlet contributes a much lower volume to the total tidal prisms than Faro-Olhão inlet. The temporal data variability reveals that chl a and nutrient dynamics through these inlets depends not only on the tidal influence and characteristics of the boundary waters, but also on the intensity of the atmospheric and oceanic forcings acting on the adjacent coastal zone. During pulses of coastal upwelling events, more evident in spring season (mainly in April 2009 and May 2012), the two inlets imported chl a and phosphate. In contrast, in the absence of upwelling conditions, due to wind reversals and/or long periods of wind relaxation, both inlets exported nitrate and phosphate, fertilizing the coastal ocean. However, the Ria Formosa is a highly complex hydrodynamic system, and hydrographic temporal differences can be expected at different scales as a result of changes in: i) morphological configuration of the natural inlets, ii) interconnectivity of channels, and iii) the seasonal meteorological and oceanographic conditions. Oil spill accidents can be caused by several risk factors associated to maritime transport and port activities, which cannot always be predicted or controlled. Therefore, it is essential to support prevention and contingency plans, whose effectiveness is crucial to produce adequate responses and minimize resulting impacts. Ria de Aveiro (Portugal) is a wide coastal lagoon, within a densely populated area, representing a concentration of important biodiversity resources and several economic activities. This paper presents alternative methodologies to support the optimization of civil protection assets in the occurrence of oil spill events and the results of their application on a section area of the Aveiro Lagoon, using an established geographic information system database containing crucial data. The presented methodologies are based on the Environmental Sensitivity Index developed by the North American National Oceanic and Atmospheric Administration (USA) and the Global Vulnerability Index which were applied on the Bay of Biscay (Spain). However, during the development of this work, neither of these methodologies was considered to entirely assess the study area in its full extent, which led to the need to adapt and define a bespoke approach. The introduced changes include extra categories in shoreline classification, an adapted physical vulnerability index for coastal lagoons, differentiated aspects for highly protected status areas, qualitative assessment of socioeconomic features and an access and operability index created to support emergency operation response. The resulting maps are the subject of analysis, in which considerations regarding control and cleanup methods are introduced, together with guidelines for further integration in local risk management strategies. The Ria Formosa is a tidal multi-inlet shallow-water coastal lagoon located in the south of Portugal, subjected to the dry Mediterranean climate. The tide controls the Ria's exchange with the adjacent shelf for most of the hydrological year except for isolated torrential run-off events. Episodes of low hypoxia reported in the literature may be related to the lagoon's flushing time, affecting its shellfish production valued at 20 - 50 million €y−1. Over the past decades several observational and modelling studies presented values for the capacity of the tide to renovate the water inside the Ria. However, these studies lack either the spatial resolution to yield results unaffected by numerical diffusion or analyze a very limited part of the lagoon's territory. In this work, we use a very-high resolution hydrodynamic model to assess the flushing time exclusively due to tidal forcing inside the Ria Formosa. A bi-dimensional implementation of the finite-volume/finite-difference Eulerian Lagrangian hydrodynamic and transport model (ELCIRC) was used, allowing for the local refinement of the computational domain, which best suits the lagoon's complex morphology. The present model configuration was validated for tidal propagation with sea surface elevation collected in 1979/80 at 11 lagoon stations. The validation results show a good agreement between predicted and observed elevations, with root mean square errors lower than 20 cm and skill values higher than 0.98. A set of experiments were carried out by releasing a conservative tracer at different stages of the tide at discrete points of the Ria, where possible environmental hazard hot-spots are located and the flushing e-folding time calculated from the tracer's dilution. The results are discussed taking into account the propagation of the tide in this multi-inlet, meandering topography. Evidence is presented of topographic trapping due to the complex spatial distribution of the phase lags of the semi-diurnal tidal constituents. This evidence explains the significant increase of the flushing time from the inlets to the head of the channels, thus justifying the use of detailed spatial resolution when modelling such a complex system. Abstract: DNA damage was evaluated by comet assay in the haemolymph of two bivalve species Ruditapes decussatus and Mytilus galloprovincialis from the Ria Formosa lagoon (south Coast of Portugal). Clams and mussels were sampled from sites close to each other to determine interspecific responses to similar environmental conditions, considering also seasonal and gender differences. Coupled with genotoxic effect, another damage biomarker (lipid peroxidation) was analysed to verify if the conditions that instigate DNA damage can be related with injury to cell membranes. For both species, DNA damage was low, reflecting the low levels of genotoxic contaminants in the lagoon, and no interspecific differences were found. However, seasonal differences were established for both bivalve species, reflecting higher environmental stress in summer. Regarding gender susceptibility, only clams showed differences in percentage of Tail DNA, with females more sensitive to DNA damage than males. Additionally, results for clams point out that factors responsible for LPO may not be the same as those causing genotoxicity. This study demonstrated that DNA damage is a sensitive biomarker to discriminate spatial, temporal and gender differences, being an appropriate biomarker for genotoxicity evaluation even in places of low contamination, such as the Ria Formosa lagoon. The Ria Formosa lagoon (south coast of Portugal) is a highly productive shallow mesotidal system of high water renewal through six permanent connections to the ocean. The three inlets in the western sector represent ~ 90% of the total tidal prism. To understand spatial and temporal dynamics of nutrients, chlorophyll a (proxy of phytoplankton) and particulate matter, data acquisition of these parameters along with current velocity was conducted hourly during two consecutive semi-diurnal spring and neap tidal cycles (~12.5 h) in the three inlets of Ria Formosa western sector, in late autumn of 2011. In all three inlets, nutrients ranges were typical for this time of the year, varying in antiphase relative to tidal signal, although less evident during the neap tide. Chlorophyll a and suspended solids concentrations were lower during the neap tidal cycle with less evident tidal variation than for nutrients. Net transport results show that Ria Formosa plays an important role in the mass export of nutrients to the adjacent coastal area, particularly during spring tides, with a greater contribution by the Faro-Olhão inlet, followed by the Armona and Ancão inlets. These two, regardless of the residual tidal prism, export nutrients while suspended solids were imported. The Faro-Olhão inlet presented different behaviour: it acts as a flood dominated inlet importing chlorophyll a and nitrate, and exporting ammonium and suspended solids. Nonetheless, values can change due to tidal variability, asymmetry and distortion, and interconnection of inlets inside the lagoon. Abstract: Coastal flooding due to storm surges combined with high tides causes a growing concern, and recent legislation requires that European Union countries develop inundation maps for the areas at risk. This paper describes the methodology to generate inundation maps and its application to the Ria de Aveiro, a coastal lagoon exposed to Atlantic storm surges that can exceed 1m. The maps are based on the application of the shallow water model SELFE, for different return periods and scenarios of sea level rise. A new approach to define the model boundary conditions for different return periods is developed based on the statistical analysis of time series from tidal gauges. This approach considers the effect of storm surges as well as tides and their 18.6 year cycle. The extreme levels obtained with this method converge for the 20 years of available data and are more accurate than the ones obtained with traditional approaches for this limited data set. In addition, the new method provides not only the extreme levels, but also the time series that include them, which are needed to force the hydrodynamic model. The clam Ruditapes decussatus is an important resource to preserve in coastal lagoon systems around the Mediterranean including the South Portugal. To assess spatial and temporal biomarker responses to contamination in the species, a multibiomarker approach was conducted using antioxidant enzymes, MFO system phase I and II; acetylcholinesterase, metallothionein (MT), δ-aminolevulinic acid dehydratase and lipid peroxidation (LPO). The condition index (CI), metals and polycyclic aromatic hydrocarbons (PAHs) were also determined. The levels of contaminants were not particularly high and the antioxidant enzymes, acetylcholinesterase (AChE), MT in the digestive gland, and δ-aminolevulinic acid dehydratase (ALAD) do not provide a suitable seasonal and spatial discrimination reversely to that regarding CYP450, glutathione-S-transferase (GST), MT in the gills, and LPO in both tissues. However, even those could vary with natural variables that may act as confounding factors. Thus, seasonal variability and natural range of biomarker responses must be carefully and accurately taken into account in ecotoxicological approaches of environmental quality assessment programmes. Abstract: The current work examines the linkage of pronounced winter–summer fluctuations on the nutrient composition with phytoplankton assemblages and mussel toxicity produced by the presence of toxic dinoflagellates. The work was performed at the Óbidos lagoon, a coastal eutrophic ecosystem that is permanently connected to an area characterized by frequent upwelling episodes. The lagoon and adjoining coastal area exhibit recurrent incidents of diarrhetic and paralytic shellfish poisoning. The conclusions are based on: (1) inorganic and organic nutrients at five sites of the lower, middle and upper Óbidos lagoon, and inorganic nutrients at two sites of the adjacent coastal area; biannual campaigns were performed in winter and summer between 2006 and 2010; (2) phytoplankton assemblages at three sites of the lagoon (located at lower and upper areas) in winter and summer of 2009; (3) algae-derived toxicity of wild mussels from the lower lagoon and coastal area, on a 1–2 week time scale, over 2006 and 2009. Nutrient molar ratios in Óbidos lagoon contrast between winter and summer. The lower median ratios DIN:P (31 and 0.8) and Si:P (11 and 3.3) in summer reflect the excess of phosphate. Excess was mainly attributed to phosphorus regeneration in sediments of the upper lagoon with accentuated symptoms of eutrophication. Dissolved organic nitrogen and dissolved organic phosphorus were also higher in summer, particularly in this area. No significant winter–summer differences were recorded for nutrient ratios in the adjacent coastal area. Phytoplankton assemblages pointed to a winter–summer contrast characterized by a shift of non-siliceous-based phytoplankton to diatoms. The toxic dinoflagellate species (Gymnodinium catenatum, Dinophysis cf. acuminata and Dinophysis acuta), presumably imported from the adjacent coast following upwelling episodes in summer, were observed in the lower lagoon. In summer of the two surveyed years, toxins produced by dinoflagellates occurred in mussels from the lower lagoon and coastal area. However, mussel toxicity in the lagoon exceeded values of the coastal area suggesting that high cell density of toxic dinoflagellates resulted from favourable nutrient conditions. We conclude that connectivity between eutrophic lagoons and upwelling systems stimulates the increase of toxic algae and consequently enhancing shellfish toxicity. [Copyright &y& Elsevier]

Summary: Groundwater–surface water interactions are investigated in the Pateira de Fermentelos lagoon, a shallow freshwater body with important aquatic and terrestrial ecosystems. The monthly monitoring of water levels proves that the lagoon drains phreatic aquifers which in turn contribute to recharge the underlying semi-confined aquifers. Besides rainwater, four types of natural waters contribute for the water balance and water quality in the lagoon: (1) the Cértima River with a Ca–HCO3 water type and circum neutral pH; (2) the Cretaceous aquifers with a Na–Cl–HCO3 water type and acidic pH; (3) the Triassic aquifers with a mixed water type, and slightly alkaline pH; and, (4) under certain conditions, the Águeda River with a diluted Na–Cl water type. Calculation of the water budget of the lagoon was developed with a lumped parameter model earlier proposed. The results of the lumped parameter model show that subsurface lateral flow is an important contributor to surface water bodies when compared to aquifer discharge. Albeit the lagoon drains impacted aquifers with high nitrate content, surface water bodies revealed low nitrate content throughout most of the 1-year monitoring period. The low nitrate content in the lagoon reflects a natural attenuation capacity that ranges between 8% and 13% which is mainly attributed to biogeochemical processes occurring in the hyporheic and riparian zones associated to the lagoon. Abstract: Santo André is an enclosed brackish water coastal lagoon with temporary connections to the sea by a man-made channel. The exchange and mixture of saltwater and freshwater is irregular and the lagoon may show daily and seasonal fluctuations, but also long-term variation. Different benthic communities may be present along the annual cycle according to the magnitude of episodic freshwater and sea water inputs. In the last 30 years the communication with the sea has followed different regimes from year to year and, as a consequence, macrobenthic communities, assessed several times during the period before the opening to the sea, shifted from freshwater to marine affinities. Major differences were found between 1979 and 2010, with a preponderance of species with marine affinity, and the 1980s in which the organisms with freshwater affinity prevailed. Benthic communities are frequently used to assess aquatic environmental condition. Metrics used in the indices currently under discussion to assess ecological status of aquatic ecosystems within the scope of European Water Framework Directive were applied to Santo André data and the applicability of these metrics to assess quality in this coastal land-locked lagoon was discussed. Abstract: The macroinvertebrate spatial distribution patterns in the Lagoon of Óbidos were studied in 1984 and revisited in 2002. The overall surficial sediments and benthic community patterns show consistent similarities in the two sampling periods, but also important differences. The lagoon is relatively shallow, with about 1/3 of the area covered with extensive intertidal sand banks. These are interrupted by a navigation channel bordering the northern margin (1984) and, following dredging operations, a new navigation channel was opened along the southern margin (2002). The sediments in the navigation channels were coarser and with less percentage of fines in 2002 than in 1984. Arthropods dominated the species richness and abundance in 1984, but were much less important in 2002, when the community was dominated by molluscs and annelids, both in species numbers as well as in abundance. In 1984, the structure of the macrofauna communities closely followed a general model proposed for Atlantic and Mediterranean lagoons, with the marine, the transition and the lagoon communities occupying very well defined areas. This gradient was in accordance with an increase in the fines and organic matter content directed inwards allowing for the coexistence of several characteristic lagoon species with others characteristic of organic enriched sediments. In 2002 this spatial pattern is still recognized but the marine and the transition communities are spatially mixed, occupying both the entrance region and the navigation channels, whereas the characteristic lagoon community identified in 1984 was only recognized in a group of sites located along the southern margin in 2002. Several species show very important changes in their distribution extent in the lagoon system. These changes essentially show a generalized inward expansion of the distribution range of the marine species, in agreement with a larger influence of marine conditions toward the inner areas of the lagoon. This study shows how sensitive lagoon systems can be to the regime of water exchange rate with the ocean being possible to induce more or less marine conditions to the system as a response to the flow and exchange rate of water through the communication inlet following dredging interventions. Abstract: Submerged macrophytes are key in coastal ecosystems, with important structural and functional roles. Thus, the characterization of the submerged aquatic vegetation dynamics is of prime importance for assessing the ecological status of coastal ecosystems. The main aim of this study was to assess the spatial and temporal dynamics of submerged macrophytes biomass in a temporarily open coastal lagoon in Melides, Portugal, and to evaluate the physiological performance of the dominant macrophyte in the system. This lagoon is subject to several disturbances such as the dramatic changes in water physicochemical parameters over time, since temporarily opens to the sea occur renewing the lagoon water content. Moreover it is under a Mediterranean climate with the inherently high temporal variability of precipitation and high temperatures during the summer. Our study shows that the submerged macrophyte community was dominated initially by Ruppia cirrhosa and then replaced by Potamogeton pectinatus, which showed a marked temporal and spatial pattern with extremely high values of biomass in August and in the inner part of the lagoon. The spatial and temporal biomass patterns in submerged macrophytes were mainly related with water level, salinity, pH and transparency. The physiological performance of R. cirrhosa was lower when there was greater biomass accumulation and in extremely shallow waters, whereas physiological vigor seemed to be greater at moderate temperatures and in areas with higher salinity and dissolved oxygen. The data from this study can be used to predict submerged biomass macrophyte responses to extreme water quality changes and to feed a decision support system for the best period to promote the seasonal artificial breaching of the sandy barrier. Abstract: From a geoscience perspective, coastal lagoons are essentially ephemeral features which are part of a continuum of coastal environments. Their natural hydromorphological evolution is seldom if ever permitted to take place as a consequence of human action; either directly by engineering interventions, to maintain or create navigable inlets, or indirectly due to activities within their catchment areas. The hydromorphological impacts of historical, contemporary and proposed engineering activities in coastal lagoons around in the world are reviewed and from these a powerful exemplar is that of the Aveiro system in Portugal. Here, two centuries of channelization, jetty and breakwater construction and progressive dredging have transformed a then fluvially dominant system into one that is today tidally dominant. Both the tidal range and tidal prism have increased along with the extent of saline intrusion. The associated stresses imposed by increased tidal currents have, in turn, led to important changes in the sedimentary regime and to the loss of almost all seagrass species which were once abundant in the system. This, along with observations from other related case studies, raises important questions regarding the concept of lagoon ecosystem ‘health’ and the baseline or reference conditions to which it is assessed. Abstract: The residence time of water is widely used as an indicator of how long a substance will remain in an estuary, a harbour, or a lagoon, and it is used to enable comparisons among different water bodies. In this work, the residence time in the Mondego Estuary, Portugal, is calculated by using two methodologies: the first one is based on field data and a freshwater fraction model, and the second one is based on a Lagrangian transport model. The Lagrangian model is coupled to a two-dimensional hydrodynamic numerical model that solves the depth-averaged advection and diffusion equations. Boundary conditions are provided by the Portuguese Coastal Operational Model, downscaled by using four nested domains with increasing resolution from the large to the local scale. The spatial variation of the residence time is characterized by subdividing the Mondego Estuary into boxes. The observed average salinity for each box is applied to the freshwater fraction model. With the Lagrangian model, boxes are filled with tracers and the path of the particles passing through them is quantified. The overall results of the two methodologies are similar, with a value of the residence time varying over the year between 1 and 12 days computed with the Lagrangian transport model and 2 and 9 days with the freshwater fraction model. Several scenarios were built by applying the Lagrangian transport model to investigate the history of water renewal and the influence of freshwater inflows and geomorphologic factors on the residence time. The overall results indicate that freshwater inflow is the main factor influencing the residence time. The analysis of the history of the water renewal was carried out by calculating the water exchange among boxes inside the estuary, pointing to the river flow as the main factor contributing to the water renewal of boxes. Abstract: The Ria Formosa lagoon is an ecosystem whose water quality reflects the anthropogenic influence upon the surrounding areas. In this lagoon, the clam Ruditapes decussatus has a great economical importance and has been widely used as a biomonitor. A multibiomarker approach (δ-aminolevulinic acid dehydratase, metallothionein, lipid peroxidation, acetylcholinesterase, alkali-labile phosphates, DNA damage) was applied to assess the environmental quality of this ecosystem and the accumulation of contaminants and their potential adverse effects on clams. Clams were sampled in different shellfish beds in the period between July 2007 and December 2008 and abiotic parameters (temperature, salinity, pH and dissolved oxygen of seawater and organic matter in the sediment), condition index, metals (Cd, Cu, Zn, Ni, Pb), TBTs and PAHs concentrations were measured in clam tissues. Data was integrated using Principal Component Analyses and biomarker indices: IBR (Integrated Biomarker Response) and HSI (Health Status Index). This multibiomarker approach enabled discrimination of a time and space trend between sites with different degrees of anthropogenic contamination, identifying one of them (site 2) as the most stressful and summer months as the most critical period for clams due to an increase of environmental stress (anthropogenic pressure along with extreme environmental conditions, e.g. temperature, dissolved oxygen, organic matter in the sediments, etc). The selected biomarkers provided an integrated response to assess the environmental quality of the system, proving to be a useful approach when complex mixtures of contaminants occur. Abstract: At Aveiro lagoon (Portuguese northwest coast) bivalve contamination with diarrhoetic shellfish poisoning toxins (DSTs), okadaic acid (OA) and dinophysistoxin-2 (DTX2), is a recurrent annual phenomenon seriously affecting seafood safety. The influence of meteorological parameters was studied to understand accumulation of DSTs in mussels, related to the blooming of the causative toxic microalgae, belonging to genus Dinophysis. Two simplified models were useful in predicting the accumulation of DSTs in blue mussels from this lagoon. Either the May river drainage or the rainfall accumulated from January through May could adequately predict the severity of OA accumulated from predation upon Dinophysis acuminata during June/July. In both cases a linear relationship was obtained, with correlation coefficients of 0.85 or greater. Winds with a west direction favour coastal concentration of Dinophysis acuta in Aveiro region. Both OA and DTX2 contamination increased exponentially in September/October with the cumulative number of days with W-wind orientation in the preceding August (correlation coefficients greater than 0.92). This relationship was attributed to the quadratic effect of wind stress on surface currents. August is a transitional month, when the continental runoff effect upon Dinophysis acuminata can still be observed and Dinophysis acuta advection may be promoted by westerly winds occurring in July. The frequency of periods with northerly winds in July can halt accumulation of toxins derived from Dinophysis acuta. [Copyright &y& Elsevier]

The article presents a study focusing on the movement patterns of Sarpa Salpa inside a coastal lagoon in Ria Formosa, Portugal in order to provide basic information on their home range and site fidelity. The study shows that salpa in Ria Formosa did not demonstrate a diel activity pattern with movements between day and night areas which is related to the dissimilarity in the availability of seagrass beds.

Abstract: Tidal inlets are extremely dynamic, as a result of an often delicate balance between the effects of tides, waves and other forcings. Since the morphology of these inlets can affect navigation, water quality and ecosystem dynamics, there is a clear need to anticipate their evolution in order to promote adequate management decisions. Over decadal time scales, the position and size of tidal inlets are expected to evolve with the conditions that affect them, for instance as a result of climate change. A process-based morphodynamic modeling system is validated and used to analyze the effects of sea level rise, an expected shift in the wave direction and the reduction of the upper lagoon surface area by sedimentation on a small tidal inlet (Óbidos lagoon, Portugal). A new approach to define yearly wave regimes is first developed, which includes a seasonal behavior, random inter-annual variability and the possibility to extrapolate trends. Once validated, this approach is used to produce yearly time series of wave spectra for the present and for the end of the 21st century, considering the local rotation trends computed using hindcast results for the past 57 years. Predictions of the mean sea level for 2100 are based on previous studies, while the bathymetry of the upper lagoon for the same year is obtained by extrapolation of past trends. Results show, and data confirm, that the Óbidos lagoon inlet has three stable configurations, largely determined by the inter-annual variations in the wave characteristics. Both sea level rise and the reduction of the lagoon surface area will promote the accretion of the inlet. In contrast, the predicted rotation of the wave regime, within foreseeable limits, will have a negligible impact on the inlet morphology. [Copyright &y& Elsevier]

Abstract: Sea level change is an important consequence of climate change due to its impact on society and ecosystems. Analyses of tide-gauge data have indicated that the global sea level has risen during the 20th century and several studies predict that the mean sea level will continue to rise during the 21st century, intensifying coastal hazards worldwide. In Portugal, the Ria de Aveiro is expected to be one of the regions most affected by sea level change. The main aim of this study is to evaluate the potential impacts of the mean sea level change on the hydrodynamics and morphodynamics of the Ria de Aveiro. With this purpose, local mean sea level change was projected for the period 2091–2100 relative to 1980–1999, for different Special Report on Emission Scenarios (SRES) scenarios developed by the Intergovernmental Panel on Climate Change (IPCC). These projections revealed an increase in the mean sea level between 0.28m under scenario B1 and 0.42m under scenario A2. The results obtained for sea level rise scenario A2 projection were used to force the morphodynamic model MORSYS2D, previously implemented for the Ria de Aveiro. The modelling results were compared with model forecasts for the present sea level. The residual sediment transport and its balance at the lagoon inlet were computed and analysed for both situations. While the residual sediment transport is generally seaward, sediments tend to deposit inside the inlet due to the weak sediment transport at its mouth. The direction of the residual flux will not change with the sea level rise, but sediment fluxes will intensify, and accretion inside the inlet will increase. The rise in mean sea level will also affect the lagoon hydrodynamics. The tidal prism at the lagoon mouth will increase by about 28% in spring tide. Abstract: The present work aimed to identify the main environmental drivers shaping temporal and spatial dynamics of macrobenthic communities within a eutrophic coastal lagoon. Sediments in the Óbidos lagoon showed a gradient of increasing metal contamination from the inlet area to inner branches. The mid-lower lagoon area exhibited an intermediate contaminated condition between the inlet and upstream areas, suggesting that the effects of the organic loadings into the lagoon may be reflected until this area. This transitional feature was corroborated by biological data, with macrobenthic assemblages displaying characteristics of down- and upstream areas. Macrobenthic abundance peaked in winter, which was associated with a higher nutrient availability (mainly ammonium) and the proliferation of green macroalgae in mid-lower and inner lagoon areas. However, massive macroalgae growth resulted in a sharp decrease of macrobenthic diversity and abundance in spring, particularly where the higher amounts of decaying algae were detected. Higher dissimilarities between assemblages were detected during winter (and spring, for trophic composition), while in summer, differences were highly attenuated. The least contaminated area (close to the sea inlet) experienced smaller temporal variations for environmental variables, as well as the lowest temporal biological variability. This area was dominated by carnivores, which were related with increased salinity. Deposit-feeders were numerically dominant in the lagoon, being generally spread within organically enriched sandy and muddy areas. The high concentration of chlorophyll a and suspended particulate matter in water was reflected in the abundance of deposit-feeders/suspension-feeders, taking benefit of the high primary productivity. On the other hand, deposit-feeders/herbivores responded to the decay of macroalgae mats in the sediment. Biological associations varied with the biological data used (taxonomic versus trophic group composition; abundance versus biomass), highlighting the relevance of the combination of different data analysis’ approaches. In general, BIOENV analysis indicated total phosphorus, biomass of Ulva, metals and organic carbon and nitrogen as being significantly influencing benthic patterns. On the other hand, discrepancies in ecological behaviours of some taxa were also detected in the present study stressing the need for additional studies on the relationships between macrobenthic communities and environmental variables. Surface sediments and sediment cores were collected in a mercury (Hg)-contaminated lagoon, namely Largo do Laranjo - Ria de Aveiro, Portugal and analysed in order to establish the monomethylmercury (MeHg) behaviour in this kind of environment. In surface sediments, this compound was only detected in one place (13.2 ng g-1 (dry weight)). In this site, it was determined one of the lowest redox potentials (22 mV), indicative of oxic/anoxic conditions, which favours Hg methylation by enhancing the sulphate-reducing bacteria activity. However, the MeHg percentage obtained was low, namely less than 0.1% of the total Hg. This is probably due to Hg deposition with organic matter and iron oxyhydroxides, decreasing Hg availability to methylation. At the deeper layers, MeHg was also determined, reaching 46.4 ng g-1 (dry weight) and representing less than 0.1% of the total Hg. The higher MeHg percentages were observed near the surface, where Hg seems to be faster methylated as a result of the lower sulphide concencentrations that render bioavailable the inorganic Hg. At depth the low MeHg percentages obtained are due to the formation of HgS and to the adsorption of Hg to iron monosulphides. [ABSTRACT FROM AUTHOR]

Abstract: The Lagoa da Apúlia is a unique feature in the NW coastal zone of Portugal, a remaining form from a lagoon complex system that, during the Late Holocene, was dominant in the region. This system was mainly neotectonically controlled, occupying a depressed area bounded by faults on a Palaeozoic rocky lower platform, today observable on beaches at low tide. With the intention of knowing the main architecture of the palaeo-lagoon, geophysical prospecting with GPR and resistivity was carried out. Accordingly, six cores were taken and the sedimentary and mineralogical facies, and diatom and foraminifer contents were analysed, and five rich organic layers were dated by radiocarbon analysis. With the data, an evolutionary environment reconstruction model was created for this palaeo-lagoon and the main structural features of the neighbouring area. [Copyright &y& Elsevier]

Abstract: The population dynamics of the seagrass Cymodocea nodosa was investigated in three meadows differently affected by the artificial relocation of an inlet in the western sector of the Ria Formosa lagoon, southern Portugal. One meadow was subjected to increasing currents that caused erosion, another one was subjected to an initial episode of burial and a third meadow was undisturbed by the inlet opening. The hydrodynamic/sedimentary condition of meadows was assessed through comparative sediment analysis between the meadow and the adjacent unvegetated area. The studied C. nodosa meadows clearly reflected the resultant hydrodynamic changes and consequent sedimentary disturbances caused by the inlet opening, eleven months prior to sampling. In all meadows except the eroded one, C. nodosa promoted the accumulation and stabilization of sediments with grain-size dominated by a mode of 2.75 ϕ, much finer than the surrounding sediments, which grain-size was dominated by modes of 0.75–1.25 ϕ. Under the strong currents of the eroded meadow, the sediment was much coarser (mode of 0.75 ϕ), had less organic matter content and was not significantly different from the adjacent unvegetated area. A lower horizontal rhizome elongation, higher shoot mortality and lower shoot recruitment was observed at the eroded meadow indicating a strong population regression. Based on the sediment grain-size of the eroded meadow, it was inferred that the current velocity thresholds for C. nodosa decline occur at water current >60 cm s−1. Sediment burial resulted in longer leaf sheaths, higher vertical and horizontal rhizome elongation, lower shoot age, lower total biomass and higher shoot recruitment, which suggests population recovery after disturbance. The net recruitment of all studied meadows, including the undisturbed one, was negative, even though the buried meadow was close to zero. If environmental conditions will remain the same, all studied meadows are predicted to decline to extinction. Results thus suggest that the inlet relocation may alter the landscape distribution of C. nodosa meadows in Ria Formosa, but it was not the main cause of C. nodosa decline. [Copyright &y& Elsevier]

This work investigates the recent morphological changes at the inlet of a complex coastal system ( Ria de Aveiro lagoon, Portugal). This study was carried out using bathymetric data analysis and numerical simulations obtained with the 2DH morphodynamic modelling system MORSYS2D. The present simulations considered only tidal forcing, and a sensitivity analysis was performed by tuning the formula used to compute the sediment transports. A non-uniform sediment grain size distribution for the Ria de Aveiro inlet is considered in the numerical simulations, based on surveys performed in this area. The model results are analysed to assess if they resemble the observed trends of erosion and deposition, as calculated from bathymetric data. A quantitative analysis of the differences between the bathymetric changes obtained through surveys and the numerical results over a period of 3 years considering different sediment transport formulations shows that the formulations of Ackers and White () and Engelund and Hansen () are the ones that best describe the morphodynamic changes driven by tides in the Ria de Aveiro inlet. Phytoplankton biomass and composition were monitored for four coastal lagoons of the Algarve, Portugal, from February to November 2006. The phytoplankton community in the freshwater lagoons – Dunas Douradas (FW1) and Garrão (FW2) – as determined by biomarker pigment concentration using high-performance liquid chromatography and the programchemtax, was dominated by diatoms and chlorophytes. For the brackish lagoons – Salgados (BW1) and Almargem (BW2) – cyanophytes and diatoms were the most important groups respectively. The trophic state indices, based on algal biomass, classify FW1, FW2 and BW1 lagoons as hypertrophic, whereas BW2 is classified as mesotrophic. Signs of eutrophication in the former lagoons include large phytoplankton biomass (chlorophyll- a) fluctuations, the presence of phytoplankton taxa that usually thrive under nutrient-enriched conditions and high concentrations of chlorophyll- a-degradation products. Chemotaxonomic analyses derived from high-performance liquid chromatography data might constitute a valuable tool for achieving Water Framework Directive requirements for an evaluation system based on phytoplankton taxonomic composition. Abstract: Microphytobenthos (MPB) are an important, yet highly variable, component of productive shallow systems and intertidal areas. Samples were collected from Ria Formosa, Portugal, to assess the temporal and spatial variability of microphytobenthic chlorophyll in two types of intertidal sediment: mud and sand. Chlorophyll pigments were measured spectrophotometrically after freeze-drying and extraction into an acetone–water mixture. Time-series of superficial chlorophyll measured at two sites during 2006–2007 showed no obvious seasonal peaks. A truncated Fourier series was fitted to the time-series data. Seasonality was very weak: only 5% of the estimated total variance could be explained by annual cycle components up to 3year−1, while 25% was explained by waves with periods from 14 to 91days. The residual error of the Fourier series was partitioned into within-day variance (61%) and other components (9%). The within-day variation was made up of roughly equal contributions from: (i) variability associated with sampling within-sites; and (ii) differences between-sites. There were no significant correlations between MPB chlorophyll and tidal range, wind speed, solar irradiance, water temperature and salinity and water nutrient concentrations. Sediment type was once more confirmed to be a key factor to MPB spatial variability. These results are discussed in relation to processes controlling the distribution of benthic microalgae in Ria Formosa, and their implications considered in relation to on-going work to understand and model the role of microphytobenthos in eutrophication in such water bodies. This work describes the application of hydrodynamic (ELCIRC) and transport (VELA and VELApart) models to the Ria Formosa lagoon (Portugal) to study the impact of the relocation of the Ancão Inlet. Located in the south of Portugal, this lagoon is a mesotidal barrier island system that communicates with the sea through 6 inlets. The Old Ancão Inlet was artificially closed and the New Ancão Inlet was relocated into a westward position. This work investigates the hydrodynamic patterns and the potential pathways of tracers in Ria Formosa in two distinct configurations: before and after the Ancão Inlet relocation. The hydrodynamic model was successfully calibrated and validated against elevation, velocity and inlet discharges data, accurately reproducing the tidal propagation. The inlet relocation increases the magnitude of tidal currents, residual velocities and the tidal prism across the bar, suggesting a better stability. The tracers transport simulations suggest enhanced water exchanges through the Ancão Inlet and smaller residence times in the western part of Ria Formosa with the present configuration. Overall, it is concluded that the Ancão Inlet relocation had a positive contribution towards increasing the water renewal of the western part of the lagoon, thus decreasing its vulnerability to pollution. Abstract: Morphodynamic modeling systems are being subjected to a growing development over the last decade and increasingly appear as valuable tools for understanding and predicting coastal dynamics and morphological changes. The recent improvements of a 2DH unstructured grid morphodynamic modeling system are presented in this paper and include the implementation of an adaptive morphodynamic time step, the integration and full coupling of a wave model and the forcing by large scale wave and tide models. This modeling system was first applied to a dissipative wave-dominated beach located on the French coast, where the availability of field data allowed for a fine calibration and validation of wave-induced flows and longshore transport, and an assessment of the various sediment transport formulae. The modeling system was then applied to a very dynamic Portuguese tidal inlet where numerical tests show the computational efficiency of using an adaptive time step. Morphodynamic simulations of this inlet with real wave and tidal forcings resulted in realistic morphological predictions. The two applications show that the improved modeling system is able to predict hydrodynamics, transport and morphological evolutions in complex coastal environments. [Copyright &y& Elsevier]

Concentrations of both essential (Fe, Cu, Zn) and non essential (Cd, Hg and Pb) metals were measured in the digestive gland and mantle of female cephalopods Sepia officinalis captured in two distinct lagoons in Portugal: Aveiro Lagoon, with a history of anthropogenic and industrial pollution, and Formosa Lagoon receiving urban effluents. We provide evidence for the following: (1) the digestive gland is the main target organ for both essential and non essential metals, frequently containing concentrations few orders of magnitude higher as compared to mantle; the sole exception from this was the Hg that is equally distributed in the two tissues; (2) unexpectedly, the higher levels of metals were found in animals captured in the less polluted lagoon, except for Cd whose bioavailability in Aveiro lagoon might be related to industrial sources, while the influence of Cd speciation in local pray composition should not be ruled out (3) size influenced metal concentration in different way: smaller individuals accumulated significantly more Cu, while Hg concentrations showed the opposite trend; (4) Cd is positively correlated to Zn and Cu in digestive gland of specimens collected in spring in Aveiro Lagoon, and no relationship was found in Formosa Lagoon; (5) the molar ratios Cd:Zn and Cd:Cu in digestive gland increased with body weight in specimens from Aveiro area, both ratios becoming particularly higher in older individuals. Metal-specific accumulation patterns in both mantle and digestive gland at the two sites are discussed in the light of their toxicological implications. [Copyright &y& Elsevier]

Abstract: Public awareness regarding environmental issues has increased in recent decades. The increasing number of impact assessment studies, management and conservation plans, as well as ecological monitoring studies, demand new and more efficient techniques. Indices are an important tool to aid biologists in these studies and should allow an easier comprehension of the data by managers, decision-makers and the general public. This study presents the first multi-metrical index able to establish a hierarchical ordination of the conservation priority of the estuarine fish species using 72 species from 16 estuarine systems (W and S coasts of Portugal). The index is composed of 10 metrics, comprising species life traits, distribution and population trends. The information needed to score each metric was gathered from the published literature and the index validation was done by external means. This methodology allowed the definition of those fish species most in need of conservation planning, and those less prone to extinction in Portuguese estuarine systems. The proposed index fills a gap in our knowledge and provides a useful tool to the scientific community and to the decision-makers, being a breakthrough in the field of conservation planning of estuarine fish species. Abstract: The faunal communities of four intertidal habitats namely sand, mud, seagrass (Zostera noltii) and seagrass patches (mixSM) of a temperate coastal lagoon, Ria Formosa (southern Portugal), were sampled. A total of 47 species were taken in 428 bottomless drop sampler samples, with the highest number of species and the more commonly occurring species belonging to the Mollusca phylum. The dominance of these gastropod species underlines the importance of the grazing food chain in these habitats. Bittium reticulatum was the most abundant species, being especially abundant in the seagrass habitat. The most frequent and highest biomass species in the community was Carcinus maenas, a predator that makes use of the available resources and that is adapted to the highly variable intertidal environment. Pomatoschistus microps was the most abundant fish species, with highest densities in the mud habitat, which demonstrates an ability to occupy a low depth area. The seagrass habitat had the highest diversity, abundance and biomass, followed by the mixSM habitat and was different from all the others. Assemblages were highly influenced by the presence of vegetation, providing forage and refuge from predation. A well defined summer group was identified in all habitats. These results highlight the importance of seagrass beds and the idea that their decrease implies the decrease of lagoon production through the impoverishment of the trophic structure of the lagoon.
