Stony corals (Scleractinia) form the basis for some of the most diverse ecosytems on Earth, but we have much to learn about their evolutionary history and systematic relationships. In order to improve our understanding of species in corals we here investigated phylogenetic relationships between morphologically defined species and genetic lineages in the genus Galaxea (Euphyllidae) using a combined phylogenomic and phylogeographic approach. Previous studies revealed the nominal species G. fascicularis included three genetically well-differentiated lineages (L, S & L+) in the western Pacific, but their distribution and relationship to other species in the genus was unknown. Based on genomic (RAD-seq) and mitochondrial sequence data (non-coding region between cytb and ND2) we investigated whether the morphological taxa represent genetically coherent entities and what is the phylogenetic relationship and spatial distribution of the three lineages of G. fascicularis throughout the observed species range. Using the RAD-seq data, we find that the genus Galaxea is monophyletic and contains three distinct clades: an Indo-Pacific, a Pacific, and a small clade restricted to the Chagos Archipelago. The three lineages of G. fascicularis were associated with different RAD-seq clades, with the 'L' lineage showing some morphological distinction from the other two lineages (larger more asymmetrical polyps). In addition to these, three more genetic lineages in G. fascicularis may be distinguished - a Chagossian, an Ogasawaran, and one from the Indian-Red Sea. Among nominal taxa for which we have multiple samples, G. horrescens was the only monophyletic species. The mitochondrial non-coding region is highly conserved apart of the length polymorphism used to define L, S & L+ lineages and lacks the power to distinguish morphological and genetic groups resolved with genomic RAD-sequencing. The polyphyletic nature of most species warrants a careful examination of the accepted taxonomy of this group with voucher collections and their comparison to type specimens to resolve species boundaries. Two species of Synactinernus sea anemones were found in Japanese waters. Synactinernus flavus Carlgren, 1918, the only described species of this genus, is rediscovered from off the Goto Islands a century after the original description. Synactinernus flavus was once synonymized with Isactinernus quadrilobatus Carlgren, 1918; however, we show that, based on morphological (including examination of type specimens) and molecular (using nuclear 18S rDNA) evidence, these species are completely different. The other species, Synactinernus churaumi sp. nov., was found off Ishigaki Island and Okinawa Island by a remotely operated vehicle (ROV), and had been kept for 15 years in a tank at the Okinawa Churaumi Aquarium. There are clear differences between these two species; therefore, we describe the second species and revise the diagnosis of Synactinernus .

Coral reefs are under increasing stress from local and global factors. Long-term perspectives are becoming increasingly important for understanding ecosystem responses. Here, we provide insights from a 91-year study of the Low Isles on the northern Great Barrier Reef (GBR) that begins with the pioneering Great Barrier Reef Expedition (1928-29). We show that intertidal communities have experienced major phase-shifts since 1928, with few signs of a return to the initial state. Coral communities demolished by cyclones 50 years ago and exposed to multiple stressors have yet to recover. Richness and diversity of these communities systematically declined for corals and other invertebrates. Specifically, massive corals have replaced branching corals, and soft corals have become much more numerous. The long-term perspective of this study illustrates the importance of considering multiple factors in reef decline, and potential recovery, of coral reefs, and the importance of tracking changes in community structure as well as coral abundance over long periods.

The order Pennatulacea, commonly known as sea pens, are colony-forming benthos belonging within subclass Octocorallia (Anthozoa, Cnidaria). Sea pens are found worldwide from shallow to deep waters, and they are important components in sandy and muddy environments. Thus far, there has been only one molecular study focusing on the phylogenetic relationships within the order Pennatulacea, which mainly treated deep-sea species, and thus information on shallow water species is still lacking. On a regional scale, the diversity of sea pens in the northwestern Pacific, including Japan and Palau, has not been well investigated. In this research, we aimed to: (1) more accurately resolve the phylogenetic relationships of sea pens with the inclusion of shallow water species, and (2) obtain a better understanding of the diversity of sea pens in Japan and Palau. Specimens were collected by SCUBA and dredging from the Ryukyu Islands in southern Japan, and from mainland Japan and Palau, and identified to at least the genus level by their morphological traits. Construction of phylogenetic trees with concatenated sequences including the mitochondrial mutS-like protein DNA mismatch repair gene mtMutS and the NADH dehydrogenase subunit 2 ND2 region were performed. The p-distances of mtMutS were calculated for estimation of species number following McFadden et al. (2011). Molecular data for 12 families and 20 genera of sea pens were used in this study. This most comprehensive study including shallow water taxa provided us with more knowledge of phylogenetic relationships. The resulting phylogenetic trees showed a topology distinguished by four large clades (clades 1-4). Families Veretillidae and Echinoptilidae are shown as not the earliest-diverging taxa. Virgulariidae and Scleroptilidae are shown as polyphyletic groups, and our results reconfirm that families Pennatulidae, Kophobelemnidae and Umbellulidae are not monophyletic groups. Overall, we collected and examined an estimated 18 species from the Ryukyu Islands, 16 species from mainland Japan, and five species from Palau. Some of these specimens represented new records from Ryukyu Islands and Palau. Previous records of these sea pens did not exist likely due to a lack of diversity research in sandy and muddy areas. The Family Hydrozoanthidae are macrocnemic zoantharians, however their phylogenetic position is closer to brachycnemic zoantharians than to other macrocnemic zoantharians. Previous studies have indicated the presence of undescribed Hydrozoanthidae species from various locations in the Indo-Pacific Ocean. In this study, two new Hydrozoanthidae species, Aenigmanthus segoi gen. n., sp. n. and Hydrozoanthus sils sp. n., are described from Japanese and Palauan waters based on combined morphological and molecular phylogenetic analyses utilizing multiple genetic markers. Additionally, Hydrozoanthidae consists of species with an obligate epizoic relationship with hydroids (Hydrozoanthus) and of species with facultative epizoic relationships (Aenigmanthus gen. n. and Terrazoanthus). Results of ancestral state reconstruction analyses indicate that Hydrozoanthus gained obligate epizoic relationships in their evolutionary history perhaps due to structural differences of host invertebrates., (Copyright © 2018 Elsevier Inc. Processes of cnidarian evolution, including hybridization and phenotypic plasticity, have complicated the clear diagnosis of species boundaries within the phylum. Pocillopora acuta, a species of scleractinian coral that was recently split from the widespread Pocillopora damicornis species complex, occurs in at least two distinct morphs on the Great Barrier Reef. Contrasting morphology combined with evidence of differential bleaching thresholds among sympatrically distributed colonies suggest that the taxonomy of this recently described species is not fully resolved and may represent its own species complex. To examine the basis of sympatric differentiation between the two morphs, we combined analyses of micro- and macro-skeletal morphology with genome wide sequencing of the coral host, as well as ITS2 genotyping of the associated Symbiodinium communities. We found consistent differences between morphs on both the macro- and micro-skeletal scale. In addition, we identified 18 candidate functional genes that relate to skeletal formation and morphology that may explain how the two morphs regulate growth to achieve their distinct growth forms. With inconclusive results in endosymbiotic algal community diversity between the two morphs, we propose that colony morphology may be linked to bleaching susceptibility. We conclude that cryptic speciation may be in the early stages within the species P. acuta.

Currently the genera Parazoanthus (family Parazoanthidae) and Epizoanthus (family Epizoanthidae) are the only sponge-associated zoantharians (Cnidaria, Anthozoa). The Parazoanthidae-sponge associations are widely distributed in tropical and subtropical waters from the intertidal to the deep sea in the Atlantic and Indo-Pacific Oceans. However, the taxonomic identification of both parties is often confused due to variable morphology and wide ecological ranges. In particular, Parazoanthidae species diversity remains poorly understood in the Indo-Pacific. In the present study, the diversity of the sponge-zoanthid association in the Indo-Pacific was investigated with 71 Parazoanthidae specimens collected from 29 different locations in Japan (n=22), Australia (n=6) and Florida, USA (n=1). For all specimens morphological analyses were performed and total DNA was extracted and amplified for four DNA markers (COI-mtDNA, mt 16S-rDNA, ITS-rDNA and ALG11-nuDNA). The combined data demonstrate that the specimens of this study are clearly different from those of all described Parazoanthus species, and lead us to erect Umimayanthus gen. n., within family Parazoanthidae, containing the three newly described species U. chanpuru sp. n., U. miyabi sp. n., U. nakama sp. n. The new genus also includes the previously described species U. parasiticus (Duchassaing and Michelotti, 1860; comb. nov.), previously belonging to the genus Parazoanthus. Neighbor joining, maximum likelihood and Bayesian posterior probability phylogenetic trees clearly demonstrate the monophyly of Umimayanthus gen. n. to the exclusion of all outgroup sequences. The phylogenetic results were also compared to morphological features, and polyp sizes, amount of sand content in tissues, types of connections between polyps, and cnidae data, in particular holotrichs-1, were useful in distinguishing the different species within this new genus. This new genus can be distinguished from all other Zoantharia by a unique and conserved 9 bp insertion and a 14 bp deletion in the mt 16S-rDNA region. Additionally, compared to Parazoanthus sensu stricto (i.e. P. axinellae [Schmidt, 1862]), Umimayanthus spp. are only found associated to sponges, and have a coenenchyme much less developed than Parazoanthus sensu stricto. Each new species can be distinguished from other congeners by a unique DNA sequence, numbers of tentacle, maximum sizes of holotrichs, associated sponge morphology, and colony morphology. Growth anomalies (GAs) in scleractinian corals drain energy from the host and can result in partial or entire colony mortality. Here I show that growth anomaly removal is an effective treatment for the branching coral Acropora acuminata, with 90% of subjects remaining GA-free 9 mo following the procedure. In contrast, the encrusting coral Montipora efflorescens did not respond positively to treatment, with GAs re-developing in 100% of treated subjects. There was no clear evidence that injuries sustained during GA removal increased susceptibility to GA development in either coral species. Based on these results, I hypothesize that the factors inducing GAs in Acropora acuminata are localized, whereas those in Montipora efflorescens appear more systemic throughout the colony-perhaps the result of a genetically-based factor, or a persistent causative agent such as a virus. GA removal may therefore be effective for targeted rescues of particular coral species and morphologies in reef systems with low overall disease prevalence and is likely to be most effective for scleractinian corals if complimented by management actions that address the ultimate drivers of GAs on coral reefs.

Recent phylogenetic analyses have demonstrated the limits of traditional coral taxonomy based solely on skeletal morphology. In this phylogenetic context, Faviidae and Mussidae are ecologically dominant families comprising one third of scleractinian reef coral genera, but their phylogenies remain partially unresolved. Many of their taxa are scattered throughout most of the clades of the Robust group, and major systematic incongruences exist. Numerous genera and species remain unstudied, and the entire biogeographic area of the Indian Ocean remains largely unsampled. In this study, we analyzed a portion of the mitochondrial cytochrome c oxidase subunit 1 gene and a portion of ribosomal DNA for 14 genera and 27 species of the Faviidae and Mussidae collected from the Indian Ocean and New Caledonia and this is the first analysis of five of these species. For some taxa, newly discovered evolutionary relationships were detected, such as the evolutionary distinctiveness of Acanthastrea maxima, the genetic overlap of Parasimplastrea omanensis and Blastomussa merleti, and the peculiar position of Favites peresi in clade XVII together with Echinopora and Montastraea salebrosa. Moreover, numerous cases of intraspecific divergences between Indian Ocean and Pacific Ocean populations were detected. The most striking cases involve the genera Favites and Favia, and in particular Favites complanata, F. halicora, Favia favus, F. pallida, F. matthaii, and F. rotumana, but divergence also is evident in Blastomussa merleti, Cyphastrea serailia, and Echinopora gemmacea. High morphological variability characterizes most of these taxa, thus traditional skeletal characteristics, such as corallite arrangement, seem to be evolutionary misleading and are plagued by convergence. Our results indicate that the systematics of the Faviidae and the Mussidae is far from being resolved and that the inclusion of conspecific populations of different geographical origin represents an unavoidable step when redescribing the taxonomy and systematics of scleractinian corals. High-precision Mg isotope measurements by multiple collector inductively coupled plasma mass spectrometry were applied for determinations of magnesium isotopic fractionation of biogenic calcium carbonates from seawater with a rapid Mg purification technique. The mean δ(26)Mg values of scleractinian corals, giant clam, benthic foraminifera, and calcite deep-sea corals were -0.87‰, -2.57‰, -2.34‰, and -2.43‰, suggesting preferential precipitation of light Mg isotopes to produce carbonate skeleton in biomineralization. Mg isotope fractionation in deep-sea coral, which has high Mg calcite skeleton, showed a clear temperature (T) dependence from 2.5 °C to 19.5 °C: 1,000 × ln(α) = -2.63 (±0.076) + 0.0138 (±0.0051) × T(R(2) = 0.82, p < 0.01). The δ(26)Mg values of large benthic foraminifera, which are also composed of a high-Mg calcite skeleton, can be plotted on the same regression line as that for deep-sea coral. Since the precipitation rates of deep-sea coral and benthic foraminifera are several orders of magnitude different, the results suggest that kinetic isotope fractionation may not be a major controlling factor for high-Mg calcite. The Mg isotope fractionation factors and the slope of temperature dependence from deep-sea corals and benthic foraminifera are similar to that for an inorganically precipitated calcite speleothem. Taking into account element partitioning and the calcification rate of biogenic CaCO(3), the similarity among inorganic minerals, deep-sea corals, and benthic foraminiferas may indicate a strong mineralogical control on Mg isotope fractionation for high-Mg calcite. On the other hand, δ(26)Mg in hermatypic corals composed of aragonite has been comparable with previous data on biogenic aragonite of coral, sclerosponges, and scaphopad, regardless of species differences of samples.

A management proposal aims to partly remove a WWII military causeway at Palmyra Atoll to improve lagoon water circulation and alleviate sedimentation stress on the southeast backreef, an area of high coral cover and diversity. This action could result in a shift in sedimentation across reef sites. To provide management advice, we quantified the proximate environmental factors driving scleractinian coral cover and community patterns at Palmyra. The proportion of fine sedimentation was the optimal predictor of coral cover and changes in community structure, explaining 23.7% and 24.7% of the variation between sites, respectively. Scleractinian coral cover was negatively correlated with increases in fine sedimentation. Removing the causeway could negatively affect the Montipora corals that dominate the western reef terrace, as this genus was negatively correlated with levels of fine sedimentation. Growth anomalies (GAs) are common, tumor-like diseases that can cause significant morbidity and decreased fecundity in the major Indo-Pacific reef-building coral genera, Acropora and Porites. GAs are unusually tractable for testing hypotheses about drivers of coral disease because of their pan-Pacific distributions, relatively high occurrence, and unambiguous ease of identification. We modeled multiple disease-environment associations that may underlie the prevalence of Acropora growth anomalies (AGA) (n = 304 surveys) and Porites growth anomalies (PGA) (n = 602 surveys) from across the Indo-Pacific. Nine predictor variables were modeled, including coral host abundance, human population size, and sea surface temperature and ultra-violet radiation anomalies. Prevalence of both AGAs and PGAs were strongly host density-dependent. PGAs additionally showed strong positive associations with human population size. Although this association has been widely posited, this is one of the first broad-scale studies unambiguously linking a coral disease with human population size. These results emphasize that individual coral diseases can show relatively distinct patterns of association with environmental predictors, even in similar diseases (growth anomalies) found on different host genera (Acropora vs. Porites). As human densities and environmental degradation increase globally, the prevalence of coral diseases like PGAs could increase accordingly, halted only perhaps by declines in host density below thresholds required for disease establishment.

Background: Coral reefs in the Tropical Eastern Pacific (TEP) are amongst the most peripheral and geographically isolated in the world. This isolation has shaped the biology of TEP organisms and lead to the formation of numerous endemic species. For example, the coral Pocillopora damicornis is a minor reef-builder elsewhere in the Indo-West Pacific, but is the dominant reef-building coral in the TEP, where it forms large, mono-specific stands, covering many hectares of reef. Moreover, TEP P. damicornis reproduces by broadcast spawning, while it broods mostly parthenogenetic larvae throughout the rest of the Indo-West Pacific. Population genetic surveys for P. damicornis from across its Indo-Pacific range indicate that gene flow (i.e. larval dispersal) is generally limited over hundreds of kilometers or less. Little is known about the population genetic structure and the dispersal potential of P. damicornis in the TEP., Methodology: Using multilocus microsatellite data, we analyzed the population structure of TEP P. damicornis among and within nine reefs and test for significant genetic structure across three geographically and ecologically distinct regions in Panama., Principal Findings/conclusions: We detected significant levels of population genetic structure (global R(ST) = 0.162), indicating restricted gene flow (i.e. larvae dispersal), both among the three regions (R(RT) = 0.081) as well as within regions (R(SR) = 0.089). Limited gene flow across a distinct environmental cline, like the regional upwelling gradient in Panama, indicates a significant potential for differential adaptation and population differentiation. Individual reefs were characterized by unexpectedly high genet diversity (avg. 94%), relatively high inbreeding coefficients (global F(IS) = 0.183), and localized spatial genetic structure among individuals (i.e. unique genets) over 10 m intervals. These findings suggest that gene flow is limited in TEP P. damicornis populations, particularly among regions, but even over meter scales within populations.

Stony corals in the genus Pocillopora are among the most common and widely distributed of Indo-Pacific corals and, as such, are often the subject of physiological and ecological research. In the far Tropical Eastern Pacific (TEP), they are major constituents of shallow coral communities, exhibiting considerable variability in colony shape and branch morphology and marked differences in response to thermal stress. Numerous intermediates occur between morphospecies that may relate to extensive hybridization. The diversity of the Pocillopora genus in the TEP was analysed genetically using nuclear ribosomal (ITS2) and mitochondrial (ORF) sequences, and population genetic markers (seven microsatellite loci). The resident dinoflagellate endosymbiont (Symbiodinium sp.) in each sample was also characterized using sequences of the internal transcribed spacer 2 (ITS2) rDNA and the noncoding region of the chloroplast psbA minicircle. From these analyses, three symbiotically distinct, reproductively isolated, nonhybridizing, evolutionarily divergent animal lineages were identified. Designated types 1, 2 and 3, these groupings were incongruent with traditional morphospecies classification. Type 1 was abundant and widespread throughout the TEP; type 2 was restricted to the Clipperton Atoll; and type 3 was found only in Panama and the Galapagos Islands. Each type harboured a different Symbiodinium'species lineage' in Clade C, and only type 1 associated with the 'stress-tolerant'Symbiodinium glynni (D1). The accurate delineation of species and implementation of a proper taxonomy may profoundly improve our assessment of Pocillopora's reproductive biology, biogeographic distributions, and resilience to climate warming, information that must be considered when planning for the conservation of reef corals., (© 2010 Blackwell Publishing Ltd.)

The conservation status of 845 zooxanthellate reef-building coral species was assessed by using International Union for Conservation of Nature Red List Criteria. Of the 704 species that could be assigned conservation status, 32.8% are in categories with elevated risk of extinction. Declines in abundance are associated with bleaching and diseases driven by elevated sea surface temperatures, with extinction risk further exacerbated by local-scale anthropogenic disturbances. The proportion of corals threatened with extinction has increased dramatically in recent decades and exceeds that of most terrestrial groups. The Caribbean has the largest proportion of corals in high extinction risk categories, whereas the Coral Triangle (western Pacific) has the highest proportion of species in all categories of elevated extinction risk. Our results emphasize the widespread plight of coral reefs and the urgent need to enact conservation measures.

Fist-sized fragments of Porites cylindrica, Porites rus and Pavona frondifera were deployed in single-species (P. cylindrica) and mixed-species (all three) plots in a shallow reef area in the northwestern Philippines. After 6 months, the corals in half of the plots were broken into smaller pieces to simulate an episodic physical disturbance. The survival of all corals was monitored from March 2000 to July 2001 during which the corals experienced 2 typhoons and episodes of algal overgrowth. For both intact and broken treatments, there was significantly higher survival in the mixed-species plots than in the single-species treatments. Fragment mortality varied between disturbances of varying frequencies and magnitudes, namely: one-time fragmentation stress, seasonal overgrowth by cyanobacteria and macroalgae, short-term (1 day) and long-term (more than 1 week) burial. The mixed-species assemblages had higher fragment survivorship than the monospecific assemblages during small-scale perturbations (e.g., algal overgrowth), but not in the face of subsequent, larger scale disturbances. This study emphasizes that coral responses to disturbance are both species- and context-specific.

The architecture of the colony in a branching coral is an iterative process in which new layers of calcium carbonate compile atop existing structures that remain unchanged. Colony growth and development, known as astogeny, is believed to be a continuous process, characterized by replication of lower rank unites, polyps, and branches. This study seeks to explore the genetic blueprint of branch-to-colony developmental trajectory in the branching coral Stylophora pistillata, within an astogeny period of 1 year. One hundred small branches (initially 2-4 cm long) were sampled from 10 colonies. A year later, 63 remaining colonies were analyzed for their architectural rules by using 15 morphometric parameters. Multivariate statistical tests were preformed. Cluster and two-dimensional nonmetric Multi-Dimensional Scaling analyses revealed that the 10 genotypes could be divided into two major morphometric groups and two intermediate groups, whereas SIMPER analyses (a similarity percentage test) on within-genet similarities showed high similarity between the ramets developed from each of the 10 genotypes. Although, at first, it seemed that different colonies exhibited variable and different architectural designs (each characterized by specific morphometric parameters), a comprehensive analysis revealed that all 10 coral genotypes exhibited a single common developmental plan that was characterized by a continuum of architectural design with several distinct stages. Each stage is marked by its own characteristic morphometric parameters. Changing of developmental rules during the trajectory from branch to coral colony may help the colony to cope better with environmental constraints.

Only 17% of 111 reef-building coral genera and none of the 18 coral families with reef-builders are considered endemic to the Atlantic, whereas the corresponding percentages for the Indo-west Pacific are 76% and 39%. These figures depend on the assumption that genera and families spanning the two provinces belong to the same lineages (that is, they are monophyletic). Here we show that this assumption is incorrect on the basis of analyses of mitochondrial and nuclear genes. Pervasive morphological convergence at the family level has obscured the evolutionary distinctiveness of Atlantic corals. Some Atlantic genera conventionally assigned to different families are more closely related to each other than they are to their respective Pacific 'congeners'. Nine of the 27 genera of reef-building Atlantic corals belong to this previously unrecognized lineage, which probably diverged over 34 million years ago. Although Pacific reefs have larger numbers of more narrowly distributed species, and therefore rank higher in biodiversity hotspot analyses, the deep evolutionary distinctiveness of many Atlantic corals should also be considered when setting conservation priorities.

Many members of the cnidarian subclass Zoantharia (sea anemones, corals, and their allies) pass through a larval stage with eight complete mesenteries and without posterior musculature. This larva is usually transient, developing into an adult with 12 or more mesenteries. The adults of one family of sea anemones, the Edwardsiidae, bear the larval number and arrangement of mesenteries and lack the pedal disc seen in other sea anemones. The morphology of the Edwardsiidae has been interpreted in a number of ways: (1) the Edwardsiidae are the most basal extant zoantharian, having diverged before the evolution of additional mesenteries and basal musculature; (2) they are relatively advanced sea anemones that have secondarily simplified because they burrow in sand or mud rather than attaching to a hard substrate; or (3) edwardsiids are derived anemones that have retained a juvenile morphology through paedomorphosis. Phylogenetic analyses of small subunit ribosomal gene sequences reveal that the Edwardsiidae are derived zoantharians, nested within sea anemones. None of the proposed explanations fully explain the edwardsiid's body plan; edwardsiid anatomy is a mosaic of retained primitive and derived features. The results of the present study provide insight into zoantharian phylogeny and illustrate how phylogenetic tests can be used to study the evolution of cnidarian body plans.
