The diversity of functional feeding anatomy is particularly impressive in fishes and correlates with various interspecific ecological specializations. Intraspecific polymorphism can manifest in divergent feeding morphology and ecology, often along a benthic–pelagic axis. Arctic charr (Salvelinus alpinus) is a freshwater salmonid known for morphological variation and sympatric polymorphism and in Lake Þingvallavatn, Iceland, four morphs of charr coexist that differ in preferred prey, behaviour, habitat use, and external feeding morphology. We studied variation in six upper and lower jaw bones in adults of these four morphs using geometric morphometrics and univariate statistics. We tested for allometric differences in bone size and shape among morphs, morph effects on bone size and shape, and divergence along the benthic-pelagic axis. We also examined the degree of integration between bone pairs. We found differences in bone size between pelagic and benthic morphs for two bones (dentary and premaxilla). There was clear bone shape divergence along a benthic–pelagic axis in four bones (dentary, articular-angular, premaxilla and maxilla), as well as allometric shape differences between morphs in the dentary. Notably for the dentary, morph explained more shape variation than bone size. Comparatively, benthic morphs possess a compact and taller dentary, with shorter dentary palate, consistent with visible (but less prominent) differences in external morphology. As these morphs emerged in the last 10,000 years, these results indicate rapid functional evolution of specific feeding structures in arctic charr. Tetracapsuloides bryosalmonae is a myxozoan parasite and the causative agent of proliferative kidney disease (PKD), a serious, temperature-dependent and emerging disease affecting salmonid fish. It was first identified in Iceland in 2008, from Arctic charr inhabiting a shallow lowland lake. The aim of this study was to investigate the distribution and prevalence of macroscopic and subclinical T. bryosalmonae infections in Icelandic salmonids and compare different time periods, in context with depths, volumes, altitudes and areas of the lakes and fish age. Arctic charr (Salvelinus alpinus) and brown trout (Salmo trutta) from 34 lakes, sampled between 1994–1998 and 2009–2017, were examined for macroscopic signs of PKD (n = 2,151) and the presence of T. bryosalmonae infections (n = 1,424). In the earlier period, 43% of lakes (10/23) harboured T. bryosalmonae -infected fish. The mean prevalence in those lakes was 62.1%, being most common in shallow lowland lakes whilst deeper lakes at high altitudes were all free from infection. Only a single fish from one lake showed macroscopic signs of PKD, a shallow lowland lake in southwestern Iceland. In the latter period, T. bryosalmonae was found in 16/18 lakes studied (89%), with a mean prevalence of 78–79% (excluding T.b. free lakes), being most common in the smaller, shallower lakes at lower alttudes. Macroscopic signs of PKD were observed in 11 of 18 of the lakes studied (61%) with prevalences up to 67%, most common in younger fish inhabiting small shallow lowland lakes. The results indicate that the distribution of T. bryosalmonae and the presence of PKD in Iceland have increased over the last few decades. The disease was almost non-existent in the 1990s but has become very common during the last decade or two. Quantifying temporal variation in demographic rates is a central goal of population ecology. In this study, we analyzed a multidecadal age-structured time series of Arctic char (Salvelinus alpinus) abundance in Lake Mývatn, Iceland, to infer the time-varying demographic response of the population to reduced harvest in the wake of the fishery's collapse. Our analysis shows that while survival probability of adults increased following the alleviation of harvesting pressure, per capita recruitment consistently declined over most of the study period, until the final three years when it began to increase. The countervailing demographic trends resulted in only limited directional change in the total population size and population growth rate. Rather, the population dynamics were dominated by large interannual variability and a shift towards an older age distribution. Our results are indicative of a slow recovery of the population after its collapse, despite the rising number of adults following relaxed harvest. Analysing the geographical distribution of evolutionary linages can reveal the potential locations of past refugia and colonisation routes and thus can improve understanding of current patterns of genetic variation and adaptive potential. We analysed 94 full mitogenome sequences to assess phylogeographic relationships amongst ten Arctic char (Salvelinus alpinus) populations, from western Greenland, eastern Greenland, Iceland and Norway. In addition, we excised D‐loop sequences, which were combined with previously published data in order to provide a circumpolar phylogeographical overview. In western Greenland, a secondary contact zone between Arctic and Atlantic evolutionary lineages was identified, spanning >1000 km, which geographically parallels a similar contact zone in Labrador, Canada. In eastern Greenland, Iceland and Norway, the Atlantic lineage was exclusively observed, whereas the northernmost western Greenland populations belonged to the Arctic lineage. The Arctic and Atlantic lineages were estimated to have diverged ca. 400,000 years BP, corresponding to the onset of the Saale glaciation, whereas the time of the most recent common ancestor (TMRCA) of the Arctic lineage was ca. 15,000 years BP. The Atlantic lineage comprised two subclades, with an estimated TMRCA of 60,000 BP, suggesting a complex history involving cryptic refugia or multiple recolonisations. Codon‐based tests revealed no evidence for positive selection within the 13 coding genes, indicating that there are no mitochondrial genetic adaptations within or between lineages. Higher genetic diversity observed within the contact zone likely correlates with higher standing genetic variation that could contribute to adaptive responses and morphological diversification, which Arctic char is renowned. Climate change is predicted to change not only the temperature of many freshwater systems but also flow dynamics. Understanding how fishes will fare in the future requires knowing how they will respond to both extended variations of temperature and flow. Arctic charr have had their thermal tolerance measured, but never with respect to flow. Additionally, this circumpolar species has multiple populations exhibiting dramatic phenotypic plasticity which may mean that regional differences in thermal tolerance are unaccounted for. In Iceland, Arctic charr populations have experienced highly variable flow and temperature conditions over the past 10,000 years. The Icelandic climate, topography and geothermal activity have created a mosaic of freshwater habitats inhabited by charr that vary substantially in both temperature and flow. Our purpose was to test whether populations from these varied environments had altered thermal tolerance and whether phenotypic plasticity of thermal tolerance in charr depends on flow. We raised cultured Icelandic charr from hatch under a 2 X 2 matrix of flow and temperature and compared them to wild charr captured from matching flow and temperature environments. Wild fish were more thermally tolerant than cultured fish at both acclimation temperatures and were more thermally plastic. Icelandic Arctic charr were more thermally tolerant than comparison charr populations across Europe and North America, but only when acclimated to 13 °C; fish acclimated to 5 °C compared equably with comparison charr populations. Icelandic Arctic charr were also more thermally plastic than all but one other salmonine species. Neither flow of rearing or the flow selected during a thermal tolerance (CT max) test factored into thermal tolerance. Thermal tolerance was also independent of body size, condition factor, heart and gill size. In summary, wild Icelandic Arctic charr have greater thermal tolerance and plasticity than predicted from the literature and their latitude, but artificial selection for properties like growth rate or fecundity may be breeding that increased tolerance out of cultured fish. As the world moves toward a warmer climate and increased dependence on cultured fish, this is a noteworthy result and merits further study. Warming temperatures resulting from climate change may alter the distribution and abundance of many freshwater fish species, especially those in northern latitudes. Owing to interspecific differences in temperature adaptations and tolerances, warming may lead to changes in the fish community as a result of shifts in the abundance of co‐existing species.We investigated how increased temperatures have potentially affected the abundance and catch composition of anadromous salmonids in northern Europe. We used national angling catch statistics over a period of several decades (1993–2018) as a proxy of relative annual abundance of adult Atlantic salmon (Salmo salar), brown trout (Salmo trutta), and Arctic charr (Salvelinus alpinus) in water courses in Iceland and in northern Norway. These are the only locations in the world where the three species coexist naturally as anadromous forms, and where they are distributed across latitudinal gradients characterised by varying temperatures.Interpolated data on average annual air temperatures proximate to the study rivers increased 1–1.7°C in northern Norway and 1.0–1.5°C in Iceland during the 26‐year study period.While the overall total number of fish caught has remained relatively stable during the period of study, gradual climate warming has been accompanied by a marked change in the catch composition of the three species in both countries. Increased temperatures were related to a decreased proportion of Arctic charr and an increased proportion of brown trout, while no temperature effect was found for Atlantic salmon. Controlling for the difference between fluvial and lacustrine systems, brown trout has begun to replace Arctic charr in all regions, whereas the relative catch of Atlantic salmon has been stable.Interpretation of angling data can facilitate understanding of longer‐term trends in catch data and provide insights into possible underlying changes in fish species and alert managers to shifts in abundance that might be mitigated by management actions. Many life-history events in aquatic invertebrates are triggered by seasonal changes in water temperature, but other ecological factors may be important as well. To rule out the confounding effects of changing water temperature, we studied the seasonal dynamics of an aquatic invertebrate community and their effect on a top fish predator in a thermally stable freshwater spring in South Iceland. We sampled benthic invertebrates five times over a year and conducted a mark-recapture study on the top predator in the system, small benthic Arctic charr, Salvelinus alpinus (L.). We assessed variation in diet composition and feeding preferences by calculating the electivity and individual specialisation of each fish at each sampling time. There was a clear separation of winter and summer communities for the benthic invertebrates. The variation in prey availability was also reflected in the fish diet, with higher feeding selectivity in summer than in winter for the highly abundant Chironomidae larvae. In contrast, individual specialisation as a measure of intrapopulation niche variation was higher in winter when prey availability was lower. We furthermore found that groundwater amphipods might play an important role in the winter diet of spring-dwelling Arctic charr. In conclusion, seasonal variation in the invertebrate community is an important factor to consider and has the potential to alter the phenotype (e.g. growth rates) and behaviour (e.g. feeding preferences) of higher trophic levels. In 2018 and 2019, salmonid fishes, Salmo trutta L. and Salvelinus alpinus (L.) from lakes in Iceland were assessed for trematodes during a parasitological examination. Combined morphological and molecular analyses revealed the presence of four trematode species, two of which were previously known to parasitise salmonids in Iceland, Crepidostomum farionis (Müller, 1780) and Phyllodistomum umblae (Fabricius, 1780), and the two remaining species were recognised as new to science. Morphologically and genetically, Crepidostomum brinkmanni n. sp. and C. pseudofarionis n. sp. are closely related to two European species, namely C. metoecus and C. farionis. However, C. brinkmanni n. sp. is distinct by the position of maximum body width and arrangement of vitelline follicles; C. pseudofarionis n. sp. is distinct by its stout body, position of maximum body width, size of muscular papillae relative to oral sucker and the anterior extent of vitelline follicles. The new species were previously molecularly detected in their intermediate and definitive hosts in Norway and Ukraine, but their sequences were not supplemented with any morphological characterisation. In the present study, we provide detailed morphological descriptions and molecular sequences (28S rDNA and ITS2) of the four species of trematodes detected in Iceland. The discovery of the two new species of Crepidostomum indicates that the trematode diversity in fishes in the north is higher than previously known; our finding doubles the species spectrum of fish trematodes for Iceland. Anadromous Arctic charr Salvelinus alpinus and sea trout Salmo trutta are commonly found in marine, estuarine and freshwater habitats across the Northern Hemisphere. The marine phase varies between populations but often involves summer foraging in nearshore waters while spawning and overwintering occur in freshwater. The dependence of anadromous salmonids on nearshore habitats makes them vulnerable to increased industrial activity, such as aquaculture developments, that may increase the risk of salmon lice Lepeophtheirus salmonis, infection. Lice infection in wild salmonids depends on farmed fish density but can also be correlated to environmental factors, including foraging ecology. In the current paper we examine niche use and trophic variation of co-occurring Arctic charr and sea trout in northwest Iceland, using stomach contents and stable isotope values of δ13C, δ15N and δ34S. We then test if these factors correlated to salmon lice infection. The salmonid species differed in niche use, for example, in time of marine foraging, with Arctic charr having a longer marine phase than was expected, and in the level of piscivory between both species. Moreover, we show that both environmental factors and individual trophic use are related to salmon lice infection in sea trout. The availability of diverse ecological niches can promote adaptation of trophic specializations and related traits, as has been repeatedly observed in evolutionary radiations of freshwater fish. The role of genetics, environment, and history in ecologically driven divergence and adaptation, can be studied on adaptive radiations or populations showing ecological polymorphism. Salmonids, especially the Salvelinus genus, are renowned for both phenotypic diversity and polymorphism. Arctic charr (Salvelinus alpinus) invaded Icelandic streams during the glacial retreat (about 10,000 years ago) and exhibits many instances of sympatric polymorphism. Particularly, well studied are the four morphs in Lake Þingvallavatn in Iceland. The small benthic (SB), large benthic (LB), planktivorous (PL), and piscivorous (PI) charr differ in many regards, including size, form, and life history traits. To investigate relatedness and genomic differentiation between morphs, we identified variable sites from RNA‐sequencing data from three of those morphs and verified 22 variants in population samples. The data reveal genetic differences between the morphs, with the two benthic morphs being more similar and the PL‐charr more genetically different. The markers with high differentiation map to all linkage groups, suggesting ancient and pervasive genetic separation of these three morphs. Furthermore, GO analyses suggest differences in collagen metabolism, odontogenesis, and sensory systems between PL‐charr and the benthic morphs. Genotyping in population samples from all four morphs confirms the genetic separation and indicates that the PI‐charr are less genetically distinct than the other three morphs. The genetic separation of the other three morphs indicates certain degree of reproductive isolation. We have generated a high-density, high-throughput genotyping array for characterizing genome-wide variation in Arctic charr (Salvelinus alpinus). Novel single nucleotide polymorphisms (SNPs) were identified in charr from the Fraser, Nauyuk and Tree River aquaculture strains, which originated from northern Canada and fish from Iceland using high coverage sequencing, reduced representation sequencing and RNA-seq datasets. The array was designed to capture genome-wide variation from a diverse suite of Arctic charr populations. Cross validation of SNPs from various sources and comparison with previously published Arctic charr SNP data provided a set of candidate SNPs that generalize across populations. Further candidate SNPs were identified based on minor allele frequency, association with RNA transcripts, even spacing across intergenic regions and association with the sex determining (sdY) gene. The performance of the 86,503 SNP array was assessed by genotyping Fraser, Nauyuk and Tree River strain individuals, as well as wild Icelandic Arctic charr. Overall, 63,060 of the SNPs were polymorphic within at least one group and 36.8% were unique to one of the four groups, suggesting that the array design allows for characterization of both within and across population genetic diversity. The concordance between sdY markers and known phenotypic sex indicated that the array can accurately determine the sex of individuals based on genotype alone. The bacterium Aeromonas salmonicida ssp. achromogenes (Asa) causes atypical furunculosis in salmonids that may lead to extensive financial losses in intensive fish farming. The commercially available vaccine commonly used against the ssp. achromogenes in the production of Arctic charr in Iceland has been developed for Atlantic salmon (Salmon salar) against the subspecies salmonicida which causes typical furunculosis, but it has insufficient efficacy in Arctic charr. In response to this, a novel vaccine against Asa in Arctic charr was developed in cooperation with Spanish vaccine company; HIPRA, and the antibody response of Arctic charr against Asa investigated using enzyme-linked immunosorbent assay. Fish used for testing were vaccinated using the novel, monovalent autogenous experimental vaccine and a commercially available vaccine Alpha Ject® 3000 developed for Atlantic salmon that was used as a comparison. The study was conducted in commercial production units where the fish were continually exposed to natural outbreaks of atypical furunculosis. Blood samples were collected from the fish prior to vaccination and thereafter at approximately ten-week intervals in each production unit throughout the production period until the fish reached harvesting size. Fish growth and mortality was recorded throughout the study. The results indicated that both vaccines induced antibody response in fish against Asa antigens and that antibody titers obtained during the first weeks following vaccination were maintained throughout the production period. However, significantly higher antibody titers were observed in fish vaccinated with the experimental novel vaccine and fish mortality was significantly lower in production units containing fish vaccinated with the novel vaccine in comparison to the Alpha Ject 3000® vaccine. These results suggest that the novel vaccine may be a promising candidate for protective immunity against atypical furunculosis caused by Asa in Arctic charr. • The specific antibody responses in Arctic charr against Aeromonas salmonicida ssp. achromogenes were analyzed using ELISA. • A novel experimental vaccine developed for Arctic charr and a commercial vaccine developed for Atlantic salmon were compared. • The novel experimental vaccine induced a higher specific antibody response and with more extended duration. • Significantly reduced fish mortality was observed in the group vaccinated using the experimental vaccine. In recent years, Arctic char populations in Iceland have declined and the objective of this experiment was to throw further light on these changes by examining the effect of temperature (5, 9, 13, 17, and 21 °C) on the survival, growth rate, metabolism, and physiological indices of juvenile Arctic charr (initial mean body mass 4.02 ± 0.8 g). Mortality was 60% at 21 °C while at lower temperatures it was below 5%. However, Arctic charr populations in Iceland are declining in locations where the ambient temperature is lower, suggesting that other factors may be more important in determining the abundance of the species. The optimum temperature for growth was near 14 °C. The growth rate was progressively reduced at supra-optimum temperatures with almost no growth at 21 °C. Indicators of energy reserves: condition factor, relative intestinal mass, and hepatosomatic index are all consistent with reduced feed intake at supra-optimum temperatures. The standard and maximum metabolic rate (SMR; MMR), as well as the aerobic scope for activity (AS), were maximum at 13 °C. The routine metabolic rate (RMR) increased exponentially with temperature and, at T21, it was equal to the MMR suggesting, that the RMR was limited by the MMR. Moreover, increased heart- and gill mass at 21 °C are consistent with increased stress on the cardiovascular system. These findings are in keeping with the OCLTT hypothesis that the thermal tolerance of fish is limited by the capacity of the cardiovascular system to deliver oxygen and support metabolism. Taken together, the results of this experiment suggest, that growth rate is reduced at supra-optimum temperatures because of reduced energy intake, increased metabolic demand, and limitations in the capacity of the cardiovascular system to support metabolic rate at high temperatures. At lower temperatures, growth does not appear to be limited by the AS. • Long term survival of Arctic charr is reduced at 21 °C but not at 17 °C. • The aerobic scope for activity was highest at 13 °C and optimum temperature for growth was near 14 °C. • Near 21°C, the growth is limited by the increased in routine metabolic rate and by the capacity of the charr to support high metabolic rates. • At lower temperatures we find no evidence of growth being limited by the aerobic scope as suggested by Fry's paradigm. Ecological factors have a major role in shaping natural variation in body size, although the underlying mechanisms are poorly understood. Icelandic Arctic charr ( Salvelinus alpinus L.) populations represent an ideal model to understand body-size evolution, because adult dwarfism has arisen independently on multiple occasions in response to parallel environmental pressures. The mechanistic target of rapamycin (mTOR) pathway transmits signals from the environment to control cellular growth and is a primary candidate to be under selection for the dwarf phenotype. To test this hypothesis, we modified 'inputs' to this pathway in five dwarf and two generalist populations (with ancestral life history and body-size traits), using a standardized manipulation of food intake in a common environment. The skeletal muscle transcript levels of 21 mTOR-pathway genes were quantified in 274 individuals (∼6000 datapoints), and statistical modelling was used to elucidate sources of variation. Constitutive expression differences between populations were the main component of variation for around three-quarters of the studied genes, irrespective of nutritional-state and body-size phenotype. There was evidence for stabilizing selection acting among populations, conserving the nutritionally dependent regulation of pathway genes controlling muscle atrophy. There were three genes ( mTOR, 4E-BP-1 and IGFBP4), where the expression variation between dwarf and generalist populations exceeded the between-population variation. Divergence in the expression of these candidate adaptive genes was most evident during a period of rapid growth following sustained fasting and was directionally consistent with their functions regulating growth and protein synthesis. We concluded that selection has operated efficiently to shape gene expression evolution in Icelandic charr populations and that the regulation of certain mTOR-pathway genes evolved adaptively in locations favouring dwarfism, resulting in reduced muscle protein accretion under growth-favouring conditions. The ecological theory of adaptive radiation predicts that the evolution of phenotypic diversity within species is generated by divergent natural selection arising from different environments and competition between species. Genetic connectivity among populations is likely also to have an important role in both the origin and maintenance of adaptive genetic diversity. Our goal was to evaluate the potential roles of genetic connectivity and natural selection in the maintenance of adaptive phenotypic differences among morphs of Arctic charr, Salvelinus alpinus, in Iceland. At a large spatial scale, we tested the predictive power of geographic structure and phenotypic variation for patterns of neutral genetic variation among populations throughout Iceland. At a smaller scale, we evaluated the genetic differentiation between two morphs in Lake Thingvallavatn relative to historically explicit, coalescent-based null models of the evolutionary history of these lineages. At the large spatial scale, populations are highly differentiated, but weakly structured, both geographically and with respect to patterns of phenotypic variation. At the intralacustrine scale, we observe modest genetic differentiation between two morphs, but this level of differentiation is nonetheless consistent with strong reproductive isolation throughout the Holocene. Rather than a result of the homogenizing effect of gene flow in a system at migration-drift equilibrium, the modest level of genetic differentiation could equally be a result of slow neutral divergence by drift in large populations. We conclude that contemporary and recent patterns of restricted gene flow have been highly conducive to the evolution and maintenance of adaptive genetic variation in Icelandic Arctic charr. Abstract: Arctic charr (Salvelinus alpinus L.) from Lake Thingvallavatn, Iceland occur as four distinct morphs: large benthivorous (LB), dwarf benthivorous (DB), piscivorous (PI) and planktonivorous (PL). The morphs differ with respect to body size, head morphology, growth rate, and life history. The aim of this study was to investigate the paired box protein 7 (Pax7) gene as a candidate for such polymorphisms due to its importance in cranio-facial, skeletal muscle, and central nervous system development. No variation in coding and intronic sequences was found between morphs. We identified 10 alternate Pax7 isoforms with insertions/deletions: a four-residue (GNRT) deletion, a GEASS insertion truncated by the first serine residue (GEAS), and a thirteen-residue insertion (GQYA/TGPEYVYCGT). The latter insertion with a threonine (T) contains a putative casein kinase II (CK-2) phosphorylation site. Pax7 spatial expression patterns were identical in embryos of DB-, LB-, and PL-morphs, and were similar to those described for zebrafish Pax7c, but a difference in temporal expression for segmentation was observed between DB and LB morphs. At the end of segmentation, novel expression was observed in the mandibular region as two bilateral domains. Iceland is unique in terms of geologically young freshwater systems and rapid adaptations of fresh water fishes to diverse habitats, e.g. lava with ground water flow. Iceland has six species of freshwater fishes, including Arctic charr, Salvelinus alpinus. Previous research has shown great diversity within this species. Four different morphs of Arctic charr are found in one lake, Thingvallavatn, including a small benthivorous charr. Similar populations of small benthic charr are known from several other Icelandic freshwater locations, including Nautavakir in Grímsnes. Our comparison of the small benthic charr morphs in Thingvallavatn and in Grímsnes showed that they are similar in morphology but distinguishable in several characteristics. Small benthic charr in Grímsnes and Thingvallavatn demonstrate similar adaptations and are an example of parallel evolution. We caught first time emigrating Arctic charr in a smolt trap in the Vesturdalsa River in NE-Iceland. Most of the charr were of age-1 or age-2, but older pre-emigrating charr had passed earlier. In all years age-1 charr were more numerous than age-2 charr. The characteristics of the run differ considerably among years, with respect to onset, duration and pattern. Thingvallavatn, Iceland contains two sympatric morphotypes (benthic and limnetic) of Arctic charr Salvelinus alpinus. Each morphotype is composed of two morphs and these differ markedly in ecology, behaviour and life history. We used molecular genetic approaches to test whether (i) genetic heterogeneity exists among morphs and (ii) if morphs arose in allopatry and came into secondary contact or arose sympatrically within the lake through genetic segregation and/or phenotypic plasticity. Direct sequencing of 275 bp of the mitochondrial DNA (mtDNA) control region, mtDNA restriction fragment length polymorphisms and single locus minisatellite analyses detected insufficient variation to test our hypotheses. Analysis of multilocus minisatellite band sharing detected no significant differences between morphs within the same morphotype. However, significant differences among morphs belonging to different morphotypes suggest some genetic heterogeneity in Thingvallavatn charr. Limnetic charr from Thingvallavatn were more similar to sympatric benthic charr than to allopatric limnetics from two other Icelandic lakes. This suggests that the Thingvallavatn morphs arose sympatrically within the lake rather than in allopatry followed by secondary contact. [ABSTRACT FROM AUTHOR]
