To improve the efficiency of high-density genotype data storage and imputation in bread wheat (Triticum aestivum L.), we applied the Practical Haplotype Graph (PHG) tool. The Wheat PHG database was built using whole-exome capture sequencing data from a diverse set of 65 wheat accessions. Population haplotypes were inferred for the reference genome intervals defined by the boundaries of the high-quality gene models. Missing genotypes in the inference panels, composed of wheat cultivars or recombinant inbred lines genotyped by exome capture, genotyping-by-sequencing (GBS), or whole-genome skim-seq sequencing approaches, were imputed using the Wheat PHG database. Though imputation accuracy varied depending on the method of sequencing and coverage depth, we found 92% imputation accuracy with 0.01× sequence coverage, which was slightly lower than the accuracy obtained using the 0.5× sequence coverage (96.6%). Compared to Beagle, on average, PHG imputation was ∼3.5% (P-value < 2 × 10-14) more accurate, and showed 27% higher accuracy at imputing a rare haplotype introgressed from a wild relative into wheat. We found reduced accuracy of imputation with independent 2× GBS data (88.6%), which increases to 89.2% with the inclusion of parental haplotypes in the database. The accuracy reduction with GBS is likely associated with the small overlap between GBS markers and the exome capture dataset, which was used for constructing PHG. The highest imputation accuracy was obtained with exome capture for the wheat D genome, which also showed the highest levels of linkage disequilibrium and proportion of identity-by-descent regions among accessions in the PHG database. We demonstrate that genetic mapping based on genotypes imputed using PHG identifies SNPs with a broader range of effect sizes that together explain a higher proportion of genetic variance for heading date and meiotic crossover rate compared to previous studies.

SUMMARY: Septoria nodorum blotch (SNB), caused by Parastagonospora nodorum, is a disease of durum and common wheat initiated by the recognition of pathogen‐produced necrotrophic effectors (NEs) by specific wheat genes. The wheat gene Snn1 was previously cloned, and it encodes a wall‐associated kinase that directly interacts with the NE SnTox1 leading to programmed cell death and ultimately the development of SNB. Here, sequence analysis of Snn1 from 114 accessions including diploid, tetraploid, and hexaploid wheat species revealed that some wheat lines possess two copies of Snn1 (designated Snn1‐B1 and Snn1‐B2) approximately 120 kb apart. Snn1‐B2 evolved relatively recently as a paralog of Snn1‐B1, and both genes have undergone diversifying selection. Three point mutations associated with the formation of the first SnTox1‐sensitive Snn1‐B1 allele from a primitive wild wheat were identified. Four subsequent and independent SNPs, three in Snn1‐B1 and one in Snn1‐B2, converted the sensitive alleles to insensitive forms. Protein modeling indicated these four mutations could abolish Snn1–SnTox1 compatibility either through destabilization of the Snn1 protein or direct disruption of the protein–protein interaction. A high‐throughput marker was developed for the absent allele of Snn1, and it was 100% accurate at predicting SnTox1‐insensitive lines in both durum and spring wheat. Results of this study increase our understanding of the evolution, diversity, and function of Snn1‐B1 and Snn1‐B2 genes and will be useful for marker‐assisted elimination of these genes for better host resistance. Significance Statement: Alleles of the wheat Snn1 gene that confer septoria nodorum blotch susceptibility through direct interaction with the pathogen‐produced necrotrophic effector SnTox1 arose through three point mutations and a gene duplication event, and four subsequent point mutations led to the formation of lack‐of‐function (resistance) alleles. Knowledge of the evolution, selection, and structural and functional nature of Snn1 alleles allowed for the development of an efficient marker‐based elimination assay for the development of disease resistant wheat. The USDA‐ARS and North Dakota State University Agricultural Experiment Station jointly released the Fusarium head blight (FHB)‐resistant spring wheat (Triticum aestivum L.) germplasm WGC002 (Reg. no. GP‐1089, PI 702949) in May 2023. WGC002 is a wheat‐Thinopyrum elongatum 7B‐7E translocation line, designated 7BS·7BL‐7EL, with the wheat chromosome 7BL terminal region replaced by the homoeologous counterpart of the Th. elongatum chromosome 7EL that contains the novel FHB resistance gene Fhb7The2. WGC002 was developed from the Chinese Spring (CS) wheat‐Th. elongatum disomic substitution line DS 7E(7B) using our genomics‐enabled chromosome engineering pipeline. The pedigree of WGC002 is DS 7E(7B)/2*CS ph1b mutant//DS 7E(7B). WGC002 has consistently exhibited resistance to FHB in inoculations of greenhouse grown plants. WGC002 does not contain the yellow flour pigment gene in the Fhb7The2 haplotype present on the terminal 7EL segment of the 7BS·7BL‐7EL translocation and has not exhibited any obvious linkage drag on the 7EL segment. Therefore, WGC002 is ready for immediate use in wheat breeding. One sequence‐tagged site (STS) and two polymerase chain reaction allelic competitive extension markers were developed specifically for Fhb7The2 and validated in different wheat genotypes. They are highly diagnostic for Fhb7The2 and extremely useful in marker‐assisted introgression of Fhb7The2 in wheat breeding. In summary, WGC002 is a new wild grass‐derived FHB‐resistant spring wheat germplasm with diagnostic DNA markers available to conduct marker‐assisted selection of Fhb7The2, that will enhance and diversify FHB resistance of wheat. 'ND Frohberg' (Reg. no. CV‐1200, PI 698310) is a hard‐red spring wheat (HRSW; Triticum aestivum L.) developed at North Dakota State University (NDSU) and released by the North Dakota Agricultural Experiment Station (NDAES) in 2020. ND Frohberg was selected from the cross ND709‐9/ND2902. ND709‐9 was an experimental line with the pedigree (ND 2709/3/'Grandin'*3//'Ramsey'/ND 622). ND2902 was an experimental line with the pedigree (ND674//ND2710/ND688). It was tested as experimental line NDHRS16‐13‐97 and released because of improved straw strength, yield potential, strong disease resistance and end‐use quality. ND Frohberg is highly resistant to stem rust (caused by Puccinia graminis f.sp. tritici), and moderately resistant to leaf rust (caused by Puccinia triticina), bacterial leaf streak (caused by Xanthomonas translucens pv. undulosa), and Fusarium head blight (caused by Fusarium graminearum). The name ND Frohberg was chosen to honor Dr. Richard Frohberg, hard red spring wheat breeder at NDSU for 37 years. During his tenure at NDSU, Dr. Frohberg's varieties were widely cultivated, reaching as much as 65% of the acreage in North Dakota in 2003. He was responsible for the cross that resulted in this variety. 'MT Sidney' (Reg. no. CV‐1199; PI 699957) hard red spring wheat (Triticum aestivum L.) was released by the Montana Agricultural Experiment Station in January 2021 as a new cultivar adapted to Montana's rainfed growing environments. MT Sidney was a selection from the cross MT1274/'RB07' and was tested in Montana as experimental line MT1716 from 2018 to 2020. MT1274 is an unreleased, Montana experimental line, and RB07 was released by the University of Minnesota in 2007 for high yield, moderate Fusarium head blight (FHB) resistance, and good end‐use quality. MT Sidney was in the top‐yielding statistical group in our advanced yield trial that includes 'Vida' (PI 642366), the most widely grown cultivar in Montana. MT Sidney also has significantly higher test weight and an earlier heading date than Vida. Multiple years of FHB resistance screening indicate MT Sidney is moderately resistant to FHB. MT Sidney was released based on high yield potential, high test weight, early heading date, and moderate FHB resistance. Key message: We identified and integrated the novel FHB-resistant Fhb7The2 allele into wheat B genome and made it usable in both common and durum wheat breeding programs without yellow flour linkage drag. A novel tall wheatgrass-derived (Thinopyrum elongatum, genome EE) Fhb7 allele, designated Fhb7The2, was identified and integrated into the wheat B genome through a small 7B–7E translocation (7BS·7BL–7EL) involving the terminal regions of the long arms. Fhb7The2 conditions significant Type II resistance to Fusarium head blight (FHB) in wheat. Integration of Fhb7The2 into the wheat B genome makes this wild species-derived FHB resistance gene usable for breeding in both common and durum wheat. By contrast, other Fhb7 introgression lines involving wheat chromosome 7D can be utilized only in common wheat breeding programs, not in durum wheat. Additionally, we found that Fhb7The2 does not have the linkage drag of the yellow flour pigment gene that is tightly linked to the decaploid Th. ponticum-derived Fhb7 allele Fhb7Thp. This will further improve the utility of Fhb7The2 in wheat breeding. DNA sequence analysis identified 12 single nucleotide polymorphisms (SNPs) in Fhb7The2, Fhb7Thp, and another Th. elongatum-derived Fhb7 allele Fhb7The1, which led to seven amino acid conversions in Fhb7The2, Fhb7Thp, and Fhb7The1, respectively. However, no significant variation was observed in their predicted protein configuration as a glutathione transferase. Diagnostic DNA markers were developed specifically for Fhb7The2. The 7EL segment containing Fhb7The2 in the translocation chromosome 7BS·7BL–7EL exhibited a monogenic inheritance pattern in the wheat genetic background. Thinopyrum distichum (Thunb.) Á. Löve (2n = 4x = 28; J1dJ1dJ2dJ2d) inhabits harsh, dry saline coastal dunes. Its adaptive genes can be of value to cultivated cereals; therefore, single‐chromosome additions were previously developed in hexaploid triticale (×Triticosecale Wittm. ex A. Camus) and common wheat (Triticum aestivum L.); however, their homoeology to triticale and wheat chromosomes remained largely unknown. Here we used genotyping‐by‐sequencing (GBS) to supplement conventional markers and determine the synteny of the Th. distichum addition chromosomes. Twenty‐seven triticale lines with single Th. distichum addition chromosomes were analyzed. Genotyping‐by‐sequencing yielded 2.75 million unique sequences that included 134,506 Th. distichum‐specific tags absent in the wheat, durum wheat [Triticum turgidum L. subsp. Durum (Desf.) van Slageren], ×Triticosecale spp., and rye (Secale cereale L.) controls. The Th. distichum‐specific tags were then sorted into 125,262 informative, single‐pair tags (from one homoeologous group) and 9,244 uninformative, multi‐group tags associated with more than one homoeologous group. Presence–absence patterns produced by the single‐pair tags suggested the presence of 11 different Th. distichum addition chromosomes whose associated sequence tags were then aligned to the Th. elongatum (Host) D. R. Dewey and Chinese Spring (CS) genomic databases to reveal their homoeology. Five prominent translocations were detected among the 11 Th. distichum addition chromosomes and three chromosomes appeared to be extensively restructured. The extra chromosomes in 10 additions to common wheat represented five different Th. distichum chromosomes that were also represented in the triticale set. Key message: A total of 19 meta-QTL conferring resistance to tan spot were identified from 104 initial QTL detected in 15 previous QTL mapping studies. Tan spot, caused by the fungal pathogen Pyrenophora tritici-repentis (Ptr), is a major foliar disease worldwide in both bread wheat and durum wheat and can reduce grain yield due to reduction in photosynthetic area of leaves. Developing and growing resistant cultivars is a cost-effective and environmentally friendly approach to mitigate negative effects of the disease. Understanding the genetic basis of tan spot resistance can enhance the development of resistant cultivars. With that goal, over 100 QTL associated with resistance to tan spot induced by a variety of Ptr races and isolates have been identified from previous QTL mapping studies. Meta-QTL analysis can identify redundant QTL among various studies and reveal major QTL for targeting in marker-assisted selection applications. In this study, we performed a meta-QTL analysis of tan spot resistance using the reported QTL from 15 previous QTL mapping studies. An integrated linkage map with a total length of 4080.5 cM containing 47,309 markers was assembled from 21 individual linkage maps and three previously published consensus maps. Nineteen meta-QTL were clustered from 104 initial QTL projected on the integrated map. Three of the 19 meta-QTL located on chromosomes 2A, 3B, and 5A show large genetic effects and confer resistance to multiple races in multiple bread wheat and durum wheat mapping populations. Key message: Resistance to tan spot in durum wheat involves race-nonspecific QTL and necrotrophic insensitivity gene. Tan spot, caused by the necrotrophic fungus Pyrenophoratritici-repentis, is a major foliar disease on all cultivated wheat crops worldwide. Compared to common wheat, much less work has been done to investigate the genetic basis of tan spot resistance in durum. Here, we conducted disease evaluations, necrotrophic effector (NE) sensitivity assays and a genome-wide association study using a collection of durum accessions. The durum panel segregated for the reaction to disease inoculations and NE infiltrations with eighteen accessions being highly resistant to all races and most of them insensitive to both PtrToxA and PtrToxB. Over 65,000SNP markers were developed from genotyping-by-sequencing for the association mapping. As expected, sensitivity to PtrToxA and PtrToxB was mapped to the chromosome arms 5BL and 2BS, respectively. For the fungal inoculations, a quantitative trait locus (QTL) on chromosome 3B was associated with resistance to all races and likely corresponds to the race-nonspecific resistance QTL previously identified in common wheat. The Tsn1locus was not significantly associated with tan spot caused by the PtrToxA-producing isolates Pti2 and 86-124, but the Tsc2 locus was significantly associated with tan spot caused by the PtrToxB-producing isolate DW5. Another QTL on chromosome arm 1AS was associated with tan spot caused by the PtrToxC-producing isolate Pti2 and likely corresponds to the Tsc1 locus. Additional QTL for specific races was identified on chromosome 1B and 3B. Our work highlights the complexity of genetic resistance to tan spot and further confirms that the Ptr ToxA-Tsn1 interaction plays no significant role in disease development in tetraploid wheat. Key message: We performed homoeologous recombination-based partitioning and physical mapping of wheat chromosome 3B and Th. elongatum chromosome 3E, providing a unique physical framework of this homoeologous pair for genome studies. The wheat (Triticum aestivum, 2n = 6x = 42, AABBDD) and Thinopyrum elongatum (2n = 2x = 14, EE) genomes can be differentiated from each other by fluorescent genomic in situ hybridization (FGISH) as well as molecular markers. This has facilitated homoeologous recombination-based partitioning and engineering of their genomes for physical mapping and alien introgression. Here, we constructed a special wheat genotype, which was double monosomic for wheat chromosome 3B and Th. elongatum chromosome 3E and homozygous for the ph1b mutant, to induce 3B–3E homoeologous recombination. Totally, 81 3B–3E recombinants were recovered and detected in the primary, secondary, and tertiary homoeologous recombination cycles by FGISH. Comparing to the primary recombination, the secondary and tertiary recombination shifted toward the proximal regions due to the increase in homology between the pairing partners. The 3B–3E recombinants were genotyped by high-throughput wheat 90-K single nucleotide polymorphism (SNP) arrays and their recombination breakpoints physically mapped based on the FGISH patterns and SNP results. The 3B–3E recombination physically partitioned chromosome 3B into 38 bins, and 429 SNPs were assigned to the distinct bins. Integrative analysis of FGISH and SNP results led to the construction of a composite bin map for chromosome 3B. Additionally, we developed 22 SNP-derived semi-thermal asymmetric reverse PCR markers specific for chromosome 3E and constructed a comparative map of homoeologous chromosomes 3E, 3B, 3A, and 3D. Durum is a tetraploid species of wheat and an important food crop. Utilizing resistant resources and identifying novel resistant loci in tetraploid wheat will be beneficial for the development of tan spot-resistant durum varieties. In this study, we evaluated four interconnected tetraploid wheat populations for their reactions to the race 2 isolate 86-124, which produces Ptr ToxA. Tsn1, the wheat gene that confers sensitivity to Ptr ToxA, was not associated with tan spot severity in any of the four populations. We found a total of 12 tan spot-resistant QTL among the three mapping populations. The QTL located on chromosomes 3A and 5A were detected in multiple populations and co-localized with race-nonspecific QTL identified in other mapping studies. Together, these QTL can confer high levels of resistance and can be used for the improvement in tan spot resistance in both hexaploid bread and durum wheat breeding. Two QTL on chromosomes 1B and 7A, respectively, were found in one population when inoculated with a ToxA knockout strain 86-124ΔToxA only, indicating that their association with tan spot was induced by other unidentified necrotrophic effectors, but under the absence of Ptr ToxA. In addition to removal of the known dominant susceptibility genes, integrating major race-nonspecific resistance loci like the QTL identified on chromosome 3A and 5A in this study could confer high and stable tan spot resistance in durum wheat. Fusarium head blight (FHB) is one of the most destructive diseases in wheat worldwide. Breeding for FHB resistance is hampered by its complex genetic architecture, large genotype by environment interaction, and high cost of phenotype screening. Genomic selection (GS) is a powerful tool to enhance improvement of complex traits such as FHB resistance. The objectives of this study were to (1) investigate the genetic architecture of FHB resistance in a North Dakota State University (NDSU) hard red spring wheat breeding population, (2) test if the major QTL Fhb1 and Fhb5 play an important role in this breeding population; and (3) assess the potential of GS to enhance breeding efficiency of FHB resistance. A total of 439 elite spring wheat breeding lines from six breeding cycles were genotyped using genotyping-by-sequencing (GBS) and 102,147 SNP markers were obtained. Evaluation of FHB severity was conducted in 10 unbalanced field trials across multiple years and locations. One QTL for FHB resistance was identified and located on chromosome arm 1AL, explaining 5.3% of total phenotypic variation. The major type II resistance QTL Fhb1 only explained 3.1% of total phenotypic variation and the QTL Fhb5 was not significantly associated with FHB resistance in this breeding population. Our results suggest that integration of many genes with medium/minor effects in this breeding population should provide stable FHB resistance. Genomic prediction accuracies of 0.22–0.44 were obtained when predicting over breeding cycles in this study, indicating the potential of GS to enhance the improvement of FHB resistance.
