Environmental DNA (eDNA) analysis has become a transformative technology, but sample collection methods lack standardization and sampling at effective frequencies requires considerable field effort. Autonomous eDNA samplers that can sample water at high frequencies offer potential solutions to these problems. We present results from four case studies using a prototype autonomous eDNA sampler as part of the U.S. Geological Survey's Rapid Environmental eDNA Assessment and Deployment Initiative & Network (READI-Net) project. These case studies involved short-term deployments of an eDNA autosampler (Smith-Root) across a range of riverine habitats with the objectives of (a) identifying what insights could be gained from high-frequency autosampling and (b) benchmarking these autosamples against manually collected samples. The high frequency autosampling revealed high temporal variability of eDNA concentrations and provided valuable insights about eDNA associations with environmental covariates, such as discharge and turbidity. Benchmarking assessments indicated autosamples had similar detection rates to manual samples and obtained similar or greater eDNA quantities. We did find minimal carryover contamination in autosampler field controls. We conclude that eDNA autosamplers have potential to improve freshwater biosurveillance by reducing logistical sampling barriers, standardizing collection methods, and clarifying the influence of environmental covariates on eDNA results.

Mortality of brook trout Salvelinus fontinalis and water chemistry were characterized in 6 headwater streams in the western Adirondacks of New York during spring 2015, 2016, and 2017 and compared with results from analogous tests done between 1980 and 2003 in many of the same streams, to assess temporal changes in toxicity and inorganic monomeric aluminum (Al i ) concentrations, and the role of Al i exposure duration on brook trout survival. The Al i concentrations of 2 and 4 µmol L -1 corresponded to low-to-moderate and high mortality thresholds, but prolonged exposure to ≥1 µmol Al i  L -1 also produced mortality. The variability, mean, and highest Al i concentrations in Buck Creek year round, and in several other streams during spring, have decreased significantly over the past 3 decades. Logistic models indicate that Al i surpassed highly toxic concentrations in Buck Creek for 3 to 4 mo annually during 2001 to 2003 and for 2 to 3 wk annually during 2015 to 2017. The loss of extremely high Al i episodes indicates that toxicity has declined markedly between the 1989 to 1990, 2001 to 2003, and 2015 to 2017 test periods, yet Al i concentrations can still cause moderate-to-high and complete (100%) mortality. The logistic models illustrate how mortality of brook trout in several Adirondack streams likely decreased in response to the 1990 Amendments to the United States' Clean Air Act (which decreased acidity, Al i concentrations, and duration of toxic episodes) and offer a means to predict how changes in US regulations that limit emissions of NO x and SO x (and N and S deposition loads) could affect fish survival and stream ecosystems in this region and across the Northeast. Mercury (Hg) concentrations in freshwater fish across the state of New York frequently exceed guidelines considered harmful to humans and wildlife, but statewide distribution and temporal changes are not well known for the state's streams and rivers. We analyzed existing data to describe recent spatial patterns, identify key environmental drivers, and assess temporal changes. Size classes within sportfishes and prey fishes formed 'functional taxa' (FT), and standardized scores were generated from 2007–2016 data for 218 sites. Muscle Hg in ≥1 sportfish FT exceeded human-health guidelines of 50 ng/g (sensitive populations) and 300 ng/g (general population, GP) at 93 and 56% of sites, respectively, but exceeded 1000 ng/g (a state threshold) at only 10% of sites. Whole-body Hg in ≥1 prey fish FT exceeded wildlife thresholds of 40 ng/g and 100 ng/g at 91 and 51% of sites, respectively. Environmental drivers of recent spatial patterns include extent of forest cover and storage, the latter an indicator of wetlands. Standardized Hg scores increased with increasing atmospheric Hg deposition and storage across rural 'upland' regions of New York. However, scores were not related to atmospheric deposition in more-developed 'lowland' regions due to the limited methylation potential of urban landscapes. Comparisons of 2010–2015 sportfish Hg concentrations with those of 1998 and 2000–2005 showed inconsistent temporal changes both among and within eight sites examined. Some recent stream and river fish Hg spatial patterns differed from those of lake-based studies, highlighting the importance of New York's flowing waters to future Hg monitoring and risk assessment. Reductions in sulfur emissions have initiated chemical recovery of surface waters impacted by acidic deposition in the Adirondack region of New York State. However, acidified streams remain common in the region, which limits recovery of brook trout (Salvelinus fontinalis) populations. To investigate liming as a method to accelerate recovery of brook trout, the channels of two acidified streams were limed annually from 2012 to 2015, and an entire watershed of a third acidified tributary was limed by helicopter in 2013. Stream flow, water chemistry, and density of young-of-year (YOY) brook trout were measured in limed streams, an untreated acidified stream, and a buffered reference stream. Lime additions increased pH and acid-neutralizing capacity and decreased inorganic monomeric aluminum concentrations to less than 2.0 μmol/L, the minimum concentration at which in situ brook trout mortality has been documented. However, of the two channel-limed streams, only stream T8 showed a significant response (P < 0.01) in YOY density, increasing from a mean of 0.4 fish/m2 before liming to 2.7 fish/m2 after liming. No YOY brook trout response was observed in the stream within the limed watershed. Groundwater inputs to streams were identified by relative differences in temperature and concentrations of silica and sodium. YOY brook trout densities increased only in the channel-limed stream (T8) with suitable groundwater inputs for fall spawning and a summer nursery. Results suggest that targeted liming of acidified streams with the necessary groundwater habitat could be beneficial in accelerating recovery of brook trout populations. [ABSTRACT FROM AUTHOR]
