Tropical forests occupy small coral atolls to the vast Amazon basin. They occur across bioregions with different geological and climatic history. Differences in area and bioregional history shape species immigration, extinction and diversification. How this effects local diversity is unclear. The Indonesian archipelago hosts thousands of tree species whose coexistence should depend upon these factors. Using a novel dataset of 215 Indonesian forest plots, across fifteen islands ranging in area from 120 to 785 000 km2, we apply Gaussian mixed effects models to examine the simultaneous effects of environment, earthquake proximity, island area and bioregion upon tree diversity for trees ≥ 10 cm diameter at breast height. We find that tree diversity declines with precipitation seasonality and increases with island area. Accounting for the effects of environment and island area we show that the westernmost bioregion Sunda has greater local diversity than Wallacea, which in turn has greater local diversity than easternmost Sahul. However, when the model includes geological activity (here proximity to major earthquakes), bioregion differences are reduced. Overall, results indicate that multi‐scale, current and historic effects dictate tree diversity. Abstract: Selective logging in tropical rain forests may promote population growth of invasive plants. The ability of invaders to respond, specifically in reproductive traits, to increase in resource abundance may allow them to increase their presence in the seed rain of recipient communities. The invasive pioneer tree Bellucia pentamera (Melastomataceae) is currently spreading within Gunung Palung National Park in West Kalimantan, Indonesia. The park has also experienced periods of illegal, small‐scale, selective logging that seem to have facilitated population growth and spread of this invader. We first used fruiting frequency as a proxy for fruit output to make comparisons between B. pentamera and the native tree community of over 200 genera. We then constructed two Generalized Linear Autoregressive Moving Average (GLARMA) models using 13 months of phenology data to predict both fruiting frequency and crop size of B. pentamera under selective logging versus natural treefall disturbance regimes. Bellucia pentamera fruited at considerably higher frequency than all 200 native genera considered. This invader also responded positively to selective logging with both odds of being in fruit and crop sizes at least doubling in logged plots. Prolific seed output of B. pentamera is especially problematic within the lottery competition of tropical rain forest gap tree communities, in which prominence in the seed rain is particularly important. Furthermore, the reproductive response of B. pentamera to selective logging suggests that this harvesting practice may have a considerable role in facilitating this invasion in Southeast Asia. What determines which plant species are susceptible to a given plant pathogen is poorly understood. Experimental inoculations with fungal pathogens of plant leaves in a tropical rain forest show that most fungal pathogens are polyphagous but that most plant species in a local community are resistant to any given pathogen. The likelihood that a pathogen can infect two plant species decreases continuously with phylogenetic distance between the plants, even to ancient evolutionary distances. This phylogenetic signal in host range allows us to predict the likely host range of plant pathogens in a local community, providing an important tool for plant ecology, design of agronomic systems, quarantine regulations in international trade, and risk analysis of biological control agents. In particular, the results suggest that the rate of spread and ecological impacts of a disease through a natural plant community will depend strongly on the phylogenetic structure of the community itself and that current regulatory approaches strongly under- estimate the local risks of global movement of plant pathogens or their hosts. Theory has long predicted that insect community structure should be related to host plant phylogeny. We examined the distribution of insect herbivore associations with respect to host plant phylogeny for caterpillars (Lepidoptera), beetles (Coleoptera), and grasshoppers and relatives (orthopteroids) in a New Guinea rain forest. We collected herbivores from three lineages of closely related woody plants and from more distantly related plant lineages in the same locality to examine the phylogenetic scale at which host specificity can be detected in a community sample. By grafting molecular phylogenies inferred from three different genes into a supertree, we developed a phylogenetic hypothesis for the host community. Feeding experiments were performed on more than 100 000 live insects collected from the 62 host species. We examined patterns of host use with respect to the host plant phylogeny. As predicted, we found a negative relationship between faunal similarity, defined as the proportion of all herbivores feeding on two hosts that are shared between the hosts, and the phylogenetic distance between hosts based on DNA sequence divergence. Host phylogenetic distance explained a significant fraction of the variance (25%) in herbivore community similarity, in spite of the many ecological factors that probably influence feeding patterns. Herbivore community similarity among congeneric hosts was high (50% on average) compared to overlap among host families (20-30% on average). We confirmed this pattern using the nearest taxon index (NTI) and net relatedness index (NRI) to quantify the extent of phylogenetic clustering in particular herbivore associations and to test whether patterns are significantly different from chance expectations. We found that 40% of caterpillar species showed significant phylogenetic clustering with respect to host plant associations, somewhat more so than for beetles or orthopteroids. Fossil data have been interpreted as indicating that Late Cretaceous tropical forests were open and dry adapted and that modern closed-canopy rain forest did not originate until after the Cretaceous-Tertiary (K/T) boundary. However, some mid-Cretaceous leaf floras have been interpreted as rain forest. Molecular divergencetime estimates within the clade Malpighiales, which constitute a large percentage of species in the shaded, shrub, and small tree layer in tropical rain forests worldwide, provide new tests of these hypotheses. We estimate that all 28 major lineages (i.e., traditionally recognized families) within this clade originated in tropical rain forest well before the Tertiary, mostly during the Albian and Cenomanian (112-94 Ma). Their rapid rise in the mid-Cretaceous may have resulted from the origin of adaptations to survive and reproduce under a closed forest canopy. This pattern may also be paralleled by other similarly diverse lineages and supports fossil indications that closed-canopy tropical rain forests existed well before the K/T boundary. This case illustrates that dated phylogenies can provide an important new source of evidence bearing on the timing of major environmental changes, which may be especially useful when fossil evidence is limited or controversial. Dispersal limitation may promote high tree-species diversity in rain forest by slowing local competitive exclusion, but evidence is scarce. By comparing the species lists of tree plots with those of nested seedling plots in rain forest at Gunung Palung, we found that the proportion of local seedlings arising from active dispersal events (via wind or animals, but not simply dropped from parent trees) was high: 68% of species and 46% of the individual seedlings. Local seedling species richness was not limited by the local richness of adults. Using these data, a spatially explicit simulation model indicated that dispersal limitation may not contribute substantially to the maintenance of tree diversity in this forest. We predict that the loss of animal seed dispersers would reduce local species richness of seedlings by 60%. While this reduction could possibly increase the influence of dispersal limitation, it would interfere with other mechanisms maintaining diversity. [ABSTRACT FROM AUTHOR]
