Wild rhesus macaques are a potential source of zoonotic parasites for humans, and Entamoeba spp. are common intestinal parasites. To investigate the prevalence of Entamoeba in wild rhesus macaques in China and explore the genetic differentiation of the potentially pathogenic species Entamoeba nuttalli, a total of 276 fecal samples from five populations at high altitudes (HAG, 2,800-4,100 m above sea level) and four populations at low altitudes (LAG, 5-1,000 m above sea level) were collected. PCR methods based on the ssrRNA gene were used to detect Entamoeba infection. Genotyping of E. nuttalli was performed based on six tRNA-linked short tandem repeat (STR) loci for further genetic analyses. The results revealed that Entamoeba infection (69.2%) was common in wild rhesus macaques in China, especially in LAG which had a significantly higher prevalence rate than that in HAG (P < 0.001). Three zoonotic species were identified: Entamoeba chattoni (60.9%) was the most prevalent species and distributed in all the populations, followed by Entamoeba coli (33.3%) and Entamoeba nuttalli (17.4%). In addition, a novel Entamoeba ribosomal lineage named RL13 (22.8%) was identified, and phylogenetic analysis revealed a close genetic relationship between RL13 and Entamoeba. hartmanni. Genotyping of E. nuttalli obtained 24 genotypes from five populations and further analysis showed E. nuttalli had a high degree of genetic differentiation (F ST  > 0.25, Nm < 1) between the host populations. The result of analysis of molecular variance (AMOVA) revealed that observed genetic differences mainly originate from differences among populations (F ST  = 0.91). Meanwhile, the phylogenetic tree showed that these genotypes of E. nuttalli were clustered according to geographical populations, indicating a significant phylogeographic distribution pattern. Knowledge about the impact of different geographical environments on rhesus macaque gut microbiota is limited. In this study, we compared the characteristics of gut microbiota in six different Chinese rhesus macaque populations, including Hainan, Nanning, Guizhou, Xichang, Jianchuan and Tibet. Through the composition analysis of operational taxonomic units (OTUs), we found that there were significant differences in the abundance of core overlapping OTUs in the six Chinese groups. Specifically, the Tibet population exhibited the highest gut microbial diversity and the most unique OTUs. Statistically significant differences in the composition of gut microbiota among the six groups at phylum and family level were evident. Specifically, Tibet had higher abundances of Firmicutes and lower abundances of Bacteroidetes than the other geographical groups, and the higher abundance of Firmicutes in the Tibetan group was mainly caused by a significant increase in the family Ruminococcaceae and Christensenellaceae. Phylogenetic investigation of communities by reconstruction of unobserved state analysis showed that the enrichment ratio for environmental information processing and organismal systems was the highest in the Tibet population. Additionally, our results suggested that in the adaptation process of rhesus macaques to different geographical environments, the abundance of the core common flora of the intestinal microbes had undergone varying degree of change and produced new and unique flora, both of which helped to reshape the gut microbiota of rhesus macaques. In particular, this change was more obvious for animals in the high-altitude environments.

Chrysolophus amherstiae and Chrysolophus pictus are two related species of Chrysolophus. Understanding the differences in their mitochondrial genome structure is of great significance for studying their phylogenetic relationship. In this study, the full mitochondrial genome of C. amherstiae was sequenced and annotated and analyzed with C. pictus to reveal their structural differences. At the same time, the phylogenetic trees were constructed based on the BI and ML methods with other species of the same family to analyze the phylogenetic relationship of Phasianidae. The results showed that the basic characteristics of mitochondrial genomes of C. amherstiae and C. pictus were similar. By comparing the secondary structures of rRNA and the relative synonymous codon usage of protein-coding genes, the subtle differences of mitochondrial structures between the two were further demonstrated. Tibetan macaque ( Macaca thibetana) is a threatened primate species endemic to China. Population genetic and phylogenetic analyses were conducted in 66 Tibetan individuals from Sichuan (SC), Huangshan (HS), and Fujian (FJ) based on a 477-bp fragment of mitochondrial DNA control region. Four new haplotypes were defined, and a relatively high level of genetic diversity was first observed in FJ populations (Hd = 0.7661). Notably, a continuous approximately 10 bp-fragment deletion was observed near the 5′ end of the mtDNA control region of both HS and FJ populations when compared with that of SC population, and a sharing haplotype was found between the two populations, revealing a closer genetic relationship. However, significant genetic differentiation ( FST = 0.8700) and more poor gene exchange (Nm < 1) had occurred among three populations. This study mainly provide a further insight into the genetic relationship between HS and FJ Tibetan macaque populations, but it may be necessary to carry out further study with extra samples from other locations in the geographic coverage of the two subspecies ( M. thibetana pullus and M. thibetana huangshanensis). In this study, we sequenced the complete mitochondrial genome of Argali sheep (Ovis ammon). The total length was 16,612 bp, which contained 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and a control region (D-loop). Eight tRNA genes with one PCG (ND6) encoded on the L-strand, others were encoded on the H-strand. The neighbor-joining analysis shows that Argali sheep has a close relationship with the same genus species of Ovis aries and Ovis orientalis. In this study, we determined the complete mitochondrial genome sequence of the Mustela sibirica. The complete mitogenome of M. sibirica is 16,529 bp in length and consist of 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and a D-loop region. The overall base composition of the mitochondrial DNA is 32.88%A, 13.84%G, 27.32%T, and 25.96%C. The phylogenetic tree of the family Mustelidae constructed by using mitogenome sequences from 10 mustelid species of the family Mustelidae. The complete mitogenome of Japalura splendida (16,673 bp in length) is determined and analyzed in this study. It contains 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and one non-coding regions. All the genes in J. splendida are distributed on the H-strand, except for the ND6 gene and seven tRNA genes which are encoded on the L-strand. The phylogenetic tree suggests that J. splendida and Japalura flaviceps formed a sister group and reveals the order ((((Acanthosaura lepidogaster, Acanthosaura armata), ((J. splendida, J. flaviceps), Pseudocalotes microlepis))), Calotes versicolor) with substantial support for the monophyly. In this study, we reported the complete mitochondrial genome sequence of a red panda (Ailurus fulgens). The mitogenome (GenBank accession number MK886830) length is 16,517 bp and exhibits the typical structure of mammalian mitochondrial genomes contains 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and one control region. The tRNASer (AGY) gene failed to form the typical clover-leaf secondary structure as it lacked the dihydrouridine (DHU) arm. phylogenetically, our sequence cluster together with genus Ailurus, which showed a closer genetic relationship. In this study, we described the complete mitochondrial genome of Alpine musk deer (Moschus chrysogaster) from China. It has a circular genome of 16,352 bp (GeneBank number: MK697349) with a higher A + T content of 62.06%, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes (12S rRNA and 16S rRNA), and 1 control region (D-loop), which was similar to typical vertebrate mitochondrial DNA. The phylogenetic analysis indicated that our sequence clustered with two Alpine musk deer subspecies from Sichuan, China. The complete mitochondrial genome of Chinese serow (Capricornis milneedwardsii) has been described. It is a circular genome of 16,441 bp with a higher A + T content of 60.25%. By reconstructing a Maximum-likelihood (ML) phylogenetic tree, we found that our sample is more closely related to a C. sumatraensis individual from Cambodia (FJ207534) than a Chinese serow individual (KF856568) from closer geographic distance. Therefore, we speculate that our Chinese serow may be a subspecies of C. sumatraensis, and there may be glacial refugia in western Sichuan. [ABSTRACT FROM AUTHOR]

The complete mitochondrial genome of Petaurista alborufus is 16,057 bp in length and contains 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region. In the control region, it is speculated that the CSB2 have been lost in the evolution. The molecular phylogenetic analysis of 32 Rodentia species is performed using sequences from 12 concatenated heavy-strand encoded protein coding genes. The complete mitochondrial genome of Eurasian lynx (Lynx lynx) from China has been described in this study. It has a circular genome of 16,996 bp with a higher A + T content of 58.65%, and the base composition is A: 32.31%, G: 14.29%, T: 26.35%, C: 27.06%. When compared with the reported individual (KR919624) from China, there are 81 variations and 58 base deletion between the two sequences. The phylogenetic analysis indicated our sequence separated clearly from Eurasian lynx individuals in the previous publications. In this study, we first characterized the complete mitogenome of Pygathrix nigripes, and analysed its phylogenetic status. The circular mitogenome was 16,534 bp in length, and contained 13 protein-coding genes (PCGs), two rRNA genes, 22 tRNA genes and one non-coding control region (D-loop). These genes except ND6 and 8 tRNA genes were encoded on the H-strand. The phylogenetic analysis exhibited that our sequence formed a sister branch with P. cinereal and P. nemaeus of genus Pygathrix, which showed a closer genetic relationship of the three species. Platysternon megacephalum is the only living representative species of Platysternidae and only three subspecies remain: P. m. megalorcephalum, P. m. shiui, and P. m. peguense. However, previous reports implied that P. m. peguense has distinct morphological and molecular features. The characterization of the mitogenome has been accepted as an efficient means of phylogenetic and evolutionary analysis. Hence, this study first determined the complete mitogenome of P. m. peguense with the aim to identify the structure and variability of the P. m. peguense mitogenome through comparative analysis. Furthermore, the phylogenetic relationship of the three subspecies was tested. Based on different tRNA gene loss and degeneration of these three subspecies, their rearrangement pathways have been inferred. Phylogenetic analysis showed that P. m. peguense is a sister group to (P. m. megalorcephalum and P. m. shiui). Furthermore, the divergence time estimation of these three subspecies coincided with the uplift of the Tibetan Plateau. This study shows that the genetic distances between P. m. peguense and the other two subspecies are comparable to interspecific genetic distances, for example within Mauremys. The complete mitogenome ofTylototriton shanjingis 16,661 bp in length with GenBank accession number KR154461, which contains 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNA), 2 ribosomal RNA genes (rRNA), and 1 control region (CR). The overall base composition of this mitogenome is biased toward AT content at 59.45%. Most of the PCGs and tRNA genes are located on the H-strand, except for ND6 subunit gene and eight tRNA genes, which were distributed on the L-strand. The PCGs used “ATG” and “GTG” as the start codons, while “TAA”, “TAG”, “AGA”, and “T–” are used as stop codons. Almost all tRNA genes were folded into typical cloverleaf secondary structures.
