The genus Cerradoa (type species Cerradoa palmaea ) was established in 1978 by Hennen and Ono and named after the Brazilian Cerrado biome. The holotype collected in Planaltina, Federal District, Brazil, belonged to the first rust fungus reported on palms (Arecaceae). For decades, the status of Cerradoa as a distinct genus has been regarded as doubtful, representing a synonym of Edythea (Uropyxidaceae) starting with the second edition of the Illustrated Genera of Rust Fungi in 1983. Our molecular phylogenetic analyses, as well as our morphological investigations, allowed us to reject this synonymy, leading to the reinstatement of Cerradoa within the Pucciniaceae. Cerradoa , together with morphologically similar genera such as the newly established Pseudocerradoa with two species ( Ps. paullula and Ps. rhaphidophorae ) infecting araceous hosts, the fern rust Desmella , and also P. engleriana , could not be assigned to any of the seven identified major lineages within the Pucciniaceae. Edythea , instead of being maintained as a member of the Uropyxidaceae, was herein placed in Pucciniaceae, shown phylogenetically in close relationship to Cumminsiella mirabilissima , both infecting the Berberidaceae. Additionally, our extensive phylogenetic analyses add guidance for future taxonomic revisions in the highly polyphyletic genus Puccinia and other established taxa within the family Pucciniaceae.

In this study we provide a phylogenetically based introduction to the classes and orders of Pucciniomycotina (= Urediniomycetes), one of three subphyla of Basidiomycota. More than 8000 species of Pucciniomycotina have been described including putative saprotrophs and parasites of plants, animals and fungi. The overwhelming majority of these (approximately 90%) belong to a single order of obligate plant pathogens, the Pucciniales (= Uredinales), or rust fungi. We have assembled a dataset of previously published and newly generated sequence data from two nuclear rDNA genes (large subunit and small subunit) including exemplars from all known major groups in order to test hypotheses about evolutionary relationships among the Pucciniomycotina. The utility of combining nuc-lsu sequences spanning the entire D1-D3 region with complete nuc-ssu sequences for resolution and support of nodes is discussed. Our study confirms Pucciniomycotina as a monophyletic group of Basidiomycota. In total our results support eight major clades ranked as classes (Agaricostilbomycetes, Atractiellomycetes, Classiculomycetes, Cryptomycocolacomycetes, Cystobasidiomycetes, Microbotryomycetes, Mixiomycetes and Pucciniomycetes) and 18 orders.

The subphylum Ustilaginomycotina comprises about 1500 species of basidiomycetous plant parasites. They are usually dimorphic, producing a saprobic haploid yeast phase and a parasitic dikaryotic hyphal phase. With only a few exceptions they occur on angiosperms and are found mainly on members of the Poaceae and Cyperaceae. Molecular methods recently have shown that anamorphic species such as members of Malassezia or Tilletiopsis should be included in this group. Here we present the most recent consensus as to the phylogeny of this group and discuss its relevant characteristics. Our morphological, ultrastructural and molecular phylogenetic data point to the existence of three lines of Ustilaginomycotina: Entorrhizomycetes, Ustilaginomycetes and Exobasidiomycetes. Entorrhizomycetes is represented by Entorrhizales, a small group of unusual teliosporic root parasites on Juncaceae and Cyperaceae. Ustilaginomycetes, to which the majority of Ustilaginomycotina belong, is a teliosporic and gastroid group characterized by the presence of enlarged interaction zones. Ustilaginomycetes is dichotomous, consisting of predominantly holobasidiate Urocystales and predominantly phragmobasidiate Ustilaginales. Exobasidiomycetes forms local interaction zones. This group is predominantly holobasidiate and consists of teliosporic Doassansiales, Entylomatales, Georgefischeriales and Tilletiales, nonteliosporic Ceraceosorales, Exobasidiales and Microstromatales, as well as the anamorphic Malasseziales. Entorrhizomycetes, Exobasidiomycetes and Ceraceosorales are proposed as new taxa, and the description of Ustilaginomycetes is emended.

Background: Anther smuts of the basidiomycetous genus Microbotryum on Caryophyllaceae are important model organisms for many biological disciplines. Members of Microbotryum are most commonly found parasitizing the anthers of host plants in the family Caryophyllaceae, however they can also be found on the anthers of members of the Dipsacaceae, Lamiaceae, Lentibulariaceae, and Portulacaceae. Additionally, some members of Microbotryum can be found infecting other organs of mainly Polygonaceae hosts. Based on ITS nrDNA sequences of members of almost all genera in Microbotryaceae, this study aims to resolve the phylogeny of the anther smuts and their relationship to the other members of the family of plant parasites. A multiple analysis strategy was used to correct for the effects of different equally possible ITS sequence alignments on the phylogenetic outcome, which appears to have been neglected in previous studies., Results: The genera of Microbotryaceae were not clearly resolved, but alignment-independent moderate bootstrap support was achieved for a clade containing the majority of the Microbotryum species. The anther parasites appeared in two different well-supported lineages whose interrelationship remained unresolved. Whereas bootstrap support values for some clades were highly vulnerable to alignment conditions, other clades were more robustly supported. The differences in support between the different alignments were much larger than between the phylogenetic optimality criteria applied (maximum parsimony and maximum likelihood)., Conclusion: The study confirmed, based on a larger dataset than previous work, that the anther smuts on Caryophyllaceae are monophyletic and that there exists a native North American group that diverged from the European clade before the radiation of the European species. Also a second group of anther smuts was revealed, containing parasites on Dipsacaceae, Lamiaceae, and Lentibulariaceae. At least the majority of the parasites of Asteraceae appeared as a monophylum, but delimitations of some species in this group should be reconsidered. Parasitism on Polygonaceae is likely to be the ancestral state for the Microbotryaceae on Eudicot hosts.

The phylogenetic relationship of 52 specimens representing 30 species of Anthracoidea (Ustilaginales) was investigated by molecular analyses using sequence data from the large subunit (LSU) of nuclear rDNA. Phylogenetic trees were inferred with neighbour-joining (NJ), maximum parsimony (MP), and Bayesian Markov chain Monte Carlo (MCMC) methods. The results are discussed with respect to the species concept and the subdivision of the genus into subgenera and sections. Collections from different hosts and localities were compared. Our analyses can neither support nor significantly reject the hypothesis of the bipartition of the genus Anthracoidea. Thus, the representatives of the subgenus Proceres appeared in the NJ analysis as a moderately supported monophylum, whereas MCMC analysis revealed a polyphyletic topology for this group. Paraphyly of the subgenus Anthracoidea was supported by all methods used. Sections Echinosporae and Leiosporae were each represented by two species in our analyses which grouped together with high support. Section Anthracoidea should be restricted to a highly supported group with extremely irregular to angular teliospore shape. However, these three sections do not cover the whole diversity of the subgenus Anthracoidea. Molecular data largely supported the traditional circumscription of species, and species delimitations are discussed.

The Tremellomycetes are a species-rich group within the basidiomycete fungi; however, most analyses of this group to date have focused on pathogenic Cryptococcus species within the order Tremellales. Recent genome-assisted studies of other Tremellomycetes have identified interesting features with respect to biotechnological applications as well as the evolution of genes involved in mating and sexual development. Here, we report genome sequences of two strains of Filobasidium floriforme, a species from the order Filobasidiales, which branches basally to the Tremellales, Trichosporonales, and Holtermanniales. The assembled genomes of strains CBS6241 and CBS6242 are 27.4 Mb and 26.4 Mb in size, respectively, with 8314 and 7695 predicted protein-coding genes. Overall sequence identity at nucleic acid level between the strains is 97%. Among the predicted genes are pheromone precursor and pheromone receptor genes as well as two genes encoding homedomain (HD) transcription factors, which are predicted to be part of the mating type (MAT) locus. Sequence analysis indicates that CBS6241 and CBS6242 carry different alleles for both the pheromone/receptor genes as well as the HD transcription factors. Orthology inference identified 1482 orthogroups exclusively found in F. floriforme, some of which were involved in carbohydrate transport and metabolism. Subsequent CAZyme repertoire characterization identified 267 and 247 enzymes for CBS6241 and CBS6242, respectively, the second highest number of CAZymes among the analyzed Tremellomycete species. In addition, F. floriforme contains five CAZymes absent in other species and several plant-cell-wall degrading CAZymes with the highest copy number in Tremellomycota, indicating the biotechnological potential of this species.

The group of seed-destroying Microbotryum species on caryophyllaceous hosts includes ten species, among which only M. alsines, on Stellaria nitens from USA, is known on Stellaria. Recently, a specimen of Stellaria media from Greece, infected by a seed-destroying Microbotryum species, was found in a phanerogams herbarium. Based on distinct morphology and phylogenetic evidence, this fungus was considered to represent an unknown species which is described and illustrated as Microbotryum graecum. It can be distinguished from M. alsines by having smaller spores, fewer meshes per spore diameter, a different spore ornamentation, wider meshes, and higher spore wall muri. [ABSTRACT FROM AUTHOR]

The species of Anthracoidea on Carex are host-specific smut fungi restricted to sedges belonging to the same or closely related sections. They are characterized by sori that form black, hard bodies around aborted nuts of their hosts. In Carex sect. Hallerianae, only one species, C. halleriana, is known as a host of Anthracoidea. The taxonomic status of this smut fungus was problematic due to a lack of molecular data. It has been reported under different names, mainly as "A. caricis" or "A. irregularis". A comparative morphological study and molecular phylogenetic analysis, using LSU (large subunit) nuclear rDNA sequences, supported the recognition of a distinct species, A. hallerianae. The new species is described and illustrated based on material from Central Europe, the Iberian Peninsula, the Balkan Peninsula, the Mediterranean area and Transcaucasia. Citation: Denchev T. The group of the anthericolous Microbotryum species on Silene consists of narrowly host-specialized fungi. Despite intensive taxonomic and phylogenetic studies in this group over the past two decades, the actual species richness has not yet been fully uncovered. Thirteen of these species cause typical anther infection, with soral development restricted to the anthers. Three other species cause atypical infection, with soral development resulting in swollen and deformed flowers (completely filled with spores) and affecting both the anthers and the filaments. A comparative morphological study and molecular phylogenetic analyses, using ITS and LSU rDNA sequences, revealed a new species, Microbotryum arcticum, causing anther infection of Silene uralensis subsp. arctica. Microbotryum arcticum is described and illustrated on the basis of material from Greenland and the eastern Canadian Arctic. An emended description of M. savilei, which causes atypical infection of the same host plant in the eastern Canadian Arctic, is also given. Morphological characters of healthy flowers of S. uralensis subsp. arctica are compared with those of flowers with anther infection and with those of flowers with atypical infection. Anther smuts in the genus Microbotryum often show very high host specificity toward their caryophyllaceous hosts, but some of the larger host groups such as Dianthus are crucially undersampled for these parasites so that the question of host specificity cannot be answered conclusively. In this study we sequenced the internal transcribed spacer (ITS) region of members of the Microbotryum dianthorum species complex as well as their Dianthus hosts. We compared phylogenetic trees of these parasites including sequences of anther smuts from other Caryophyllaceae, mainly Silene, with phylogenies of Caryophyllaceae that are known to harbor anther smuts. Additionally we tested whether observed patterns in parasites are due to shared ancestry or if geographic separation is a factor that should be taken into consideration in delimitating species. Parasites on Dianthus showed mainly an arbitrary distribution on Dianthus hosts, whereas parasites on other Caryophyllaceae formed well-supported monophyletic clades that corresponded to restricted host groups. The same pattern was observed in the Caryophyllaceae studied: morphologically described Dianthus species did not correspond well with monophyletic clades based on molecular data, whereas other Caryophyllaceae mainly did. We suggest that these different patterns primarily result from different breeding systems and speciation times between different host groups as well as difficulties in species delimitations in the genus Dianthus. DNA sequence data from the internal transcribed spacer (ITS) region of the nuclear rDNA genes were used to determine a phylogenetic relationship between the graminicolous smut genera Ustilago and Sporisorium (Ustilaginales). Fifty-three members of both genera were analysed together with three related outgroup genera. Neighbor-joining and Bayesian inferences of phylogeny indicate the monophyly of a bipartite genus Sporisorium and the monophyly of a core Ustilago clade. Both methods confirm the recently published nomenclatural change of the cane smut Ustilago scitaminea to Sporisorium scitamineum and indicate a putative connection between Ustilago maydis and Sporisorium. Overall, the three clades resolved in our analyses are only weakly supported by morphological characters. Still, their preferences to parasitize certain subfamilies of Poaceae could be used to corroborate our results: all members of both Sporisorium groups occur exclusively on the grass subfamily Panicoideae. A new genus, Classicula, and a new species, Classicula fluitans, are described in the Urediniomycetes for the teleomorph of Naiadella fluitans. Classicula fluitans forms transversely septate basidia with subapically swollen sterigmata and long fusiform basidiospores. An integrated analysis of morphological, ultrastructural and molecular data indicates that Classicula fluitans is a member of the Urediniomycetes. Among the Urediniomycetes, Classicula fluitans shares the formation of simple septal pores associated with microbodies and tremelloid haustorial cells only with the hyphomycete Jaculispora submersa. In addition, in our molecular phylogenetic analyses with at least two representatives of all known urediniomycetous groups, Classicula fluitans appears together with Jaculispora submersa in a statistically well-supported cluster. Accordingly, the family Classiculaceae and the order Classiculales are proposed to accommodate these fungi in the Urediniomycetes. [ABSTRACT FROM AUTHOR]

Sequence data from nuclear large subunit ribosomal DNA was used to infer phylogenetic relationships of selected genera of the Uredinales. We investigated 52 rust fungi representing nine families and three outgroup species. Neighbor joining analysis and a Bayesian method of phylogenetic inference using Monte Carlo Markov chains confirm the rust fungi as a natural group and indicate that Puccinia, Uromyces, Endophyllum, and Cumminsiella have a common origin. The autoecious Rosaceae-rusts Phragmidium, Kuehneola, Triphragmium, and Trachyspora are a monophyletic group. The gasteroid genus Ochropsora is closely related to Tranzschelia. While the Pucciniastreae sensu Dietel (1938) is recognized as a monophylctic group in neighbor joining analysis, the Pucciniaceae s.l. (Dietel 1928) is supported by Bayesian analysis. The following genera appear to be monophyletic: Chrysomyxa, Coleosporium, Cronartium, Gymnosporangium, Melampsora, Phragmidium, and Tranzschelia, whereas the genera Puccinia, Pucciniastrum, Thekopsora, and Uromyces are not.
