Permafrost degradation in peatlands is altering vegetation and soil properties and impacting net carbon storage. We studied four adjacent sites in Alaska with varied permafrost regimes, including a black spruce forest on a peat plateau with permafrost, two collapse scar bogs of different ages formed following thermokarst, and a rich fen without permafrost. Measurements included year-round eddy covariance estimates of net carbon dioxide (CO 2 ), mid-April to October methane (CH 4 ) emissions, and environmental variables. From 2011 to 2022, annual rainfall was above the historical average, snow water equivalent increased, and snow-season duration shortened due to later snow return. Seasonally thawed active layer depths also increased. During this period, all ecosystems acted as slight annual sources of CO 2 (13-59 g C m -2  year -1 ) and stronger sources of CH 4 (11-14 g CH 4  m -2 from ~April to October). The interannual variability of net ecosystem exchange was high, approximately ±100 g C m -2  year -1 , or twice what has been previously reported across other boreal sites. Net CO 2 release was positively related to increased summer rainfall and winter snow water equivalent and later snow return. Controls over CH 4 emissions were related to increased soil moisture and inundation status. The dominant emitter of carbon was the rich fen, which, in addition to being a source of CO 2 , was also the largest CH 4 emitter. These results suggest that the future carbon-source strength of boreal lowlands in Interior Alaska may be determined by the area occupied by minerotrophic fens, which are expected to become more abundant as permafrost thaw increases hydrologic connectivity. Since our measurements occur within close proximity of each other (≤1 km 2 ), this study also has implications for the spatial scale and data used in benchmarking carbon cycle models and emphasizes the necessity of long-term measurements to identify carbon cycle process changes in a warming climate., (Global Change Biology© 2024 The Authors. Permafrost underlies approximately one quarter of Northern Hemisphere terrestrial surfaces and contains 25-50% of the global soil carbon (C) pool. Permafrost soils and the C stocks within are vulnerable to ongoing and future projected climate warming. The biogeography of microbial communities inhabiting permafrost has not been examined beyond a small number of sites focused on local-scale variation. Permafrost is different from other soils. Perennially frozen conditions in permafrost dictate that microbial communities do not turn over quickly, thus possibly providing strong linkages to past environments. Thus, the factors structuring the composition and function of microbial communities may differ from patterns observed in other terrestrial environments. Here, we analyzed 133 permafrost metagenomes from North America, Europe, and Asia. Permafrost biodiversity and taxonomic distribution varied in relation to pH, latitude and soil depth. The distribution of genes differed by latitude, soil depth, age, and pH. Genes that were the most highly variable across all sites were associated with energy metabolism and C-assimilation. Specifically, methanogenesis, fermentation, nitrate reduction, and replenishment of citric acid cycle intermediates. This suggests that adaptations to energy acquisition and substrate availability are among some of the strongest selective pressures shaping permafrost microbial communities. The physical and chemical changes that accompany permafrost thaw directly influence the microbial communities that mediate the decomposition of formerly frozen organic matter, leading to uncertainty in permafrost-climate feedbacks. Although changes to microbial metabolism and community structure are documented following thaw, the generality of post-thaw assembly patterns across permafrost soils of the world remains uncertain, limiting our ability to predict biogeochemistry and microbial community responses to climate change. Based on our review of the Arctic microbiome, permafrost microbiology, and community ecology, we propose that Assembly Theory provides a framework to better understand thaw-mediated microbiome changes and the implications for community function and climate feedbacks. This framework posits that the prevalence of deterministic or stochastic processes indicates whether the community is well-suited to thrive in changing environmental conditions. We predict that on a short timescale and following high-disturbance thaw (e.g., thermokarst), stochasticity dominates post-thaw microbiome assembly, suggesting that functional predictions will be aided by detailed information about the microbiome. At a longer timescale and lower-intensity disturbance (e.g., active layer deepening), deterministic processes likely dominate, making environmental parameters sufficient for predicting function. We propose that the contribution of stochastic and deterministic processes to post-thaw microbiome assembly depends on the characteristics of the thaw disturbance, as well as characteristics of the microbial community, such as the ecological and phylogenetic breadth of functional guilds, their functional redundancy, and biotic interactions. Permafrost hosts a community of microorganisms that survive and reproduce for millennia despite extreme environmental conditions, such as water stress, subzero temperatures, high salinity, and low nutrient availability. Many studies focused on permafrost microbial community composition use DNA-based methods, such as metagenomics and 16S rRNA gene sequencing. However, these methods do not distinguish among active, dead, and dormant cells. This is of particular concern in ancient permafrost, where constant subzero temperatures preserve DNA from dead organisms and dormancy may be a common survival strategy. To circumvent this, we applied (i) LIVE/DEAD differential staining coupled with microscopy, (ii) endospore enrichment, and (iii) selective depletion of DNA from dead cells to permafrost microbial communities across a Pleistocene permafrost chronosequence (19,000, 27,000, and 33,000 years old). Cell counts and analysis of 16S rRNA gene amplicons from live, dead, and dormant cells revealed how communities differ between these pools, how they are influenced by soil physicochemical properties, and whether they change over geologic time. We found evidence that cells capable of forming endospores are not necessarily dormant and that members of the class Bacilli were more likely to form endospores in response to long-term stressors associated with permafrost environmental conditions than members of the Clostridia , which were more likely to persist as vegetative cells in our older samples. We also found that removing exogenous "relic" DNA preserved within permafrost did not significantly alter microbial community composition. These results link the live, dead, and dormant microbial communities to physicochemical characteristics and provide insights into the survival of microbial communities in ancient permafrost. IMPORTANCE Permafrost soils store more than half of Earth's soil carbon despite covering ∼15% of the land area (C. Tarnocai et al., Global Biogeochem Cycles 23:GB2023, 2009, https://doi.org/10.1029/2008GB003327). This permafrost carbon is rapidly degraded following a thaw (E. A. G. Schuur et al., Nature 520:171-179, 2015, https://doi.org/10.1038/nature14338). Understanding microbial communities in permafrost will contribute to the knowledge base necessary to understand the rates and forms of permafrost C and N cycling postthaw. Permafrost is also an analog for frozen extraterrestrial environments, and evidence of viable organisms in ancient permafrost is of interest to those searching for potential life on distant worlds. If we can identify strategies microbial communities utilize to survive in permafrost, it may yield insights into how life (if it exists) survives in frozen environments outside of Earth. In permafrost (perennially frozen ground) microbes survive oligotrophic conditions, sub-zero temperatures, low water availability and high salinity over millennia. Viable life exists in permafrost tens of thousands of years old but we know little about the metabolic and physiological adaptations to the challenges presented by life in frozen ground over geologic time. In this study we asked whether increasing age and the associated stressors drive adaptive changes in community composition and function. We conducted deep metagenomic and 16 S rRNA gene sequencing across a Pleistocene permafrost chronosequence from 19 000 to 33 000 years before present (kyr). We found that age markedly affected community composition and reduced diversity. Reconstruction of paleovegetation from metagenomic sequence suggests vegetation differences in the paleo record are not responsible for shifts in community composition and function. Rather, we observed shifts consistent with long-term survival strategies in extreme cryogenic environments. These include increased reliance on scavenging detrital biomass, horizontal gene transfer, chemotaxis, dormancy, environmental sensing and stress response. Our results identify traits that may enable survival in ancient cryoenvironments with no influx of energy or new materials.

Over 20% of Earth's terrestrial surface is underlain by permafrost with vast stores of carbon that, once thawed, may represent the largest future transfer of carbon from the biosphere to the atmosphere. This process is largely dependent on microbial responses, but we know little about microbial activity in intact, let alone in thawing, permafrost. Molecular approaches have recently revealed the identities and functional gene composition of microorganisms in some permafrost soils and a rapid shift in functional gene composition during short-term thaw experiments. However, the fate of permafrost carbon depends on climatic, hydrological and microbial responses to thaw at decadal scales. Here we use the combination of several molecular 'omics' approaches to determine the phylogenetic composition of the microbial communities, including several draft genomes of novel species, their functional potential and activity in soils representing different states of thaw: intact permafrost, seasonally thawed active layer and thermokarst bog. The multi-omics strategy reveals a good correlation of process rates to omics data for dominant processes, such as methanogenesis in the bog, as well as novel survival strategies for potentially active microbes in permafrost.

Permafrost soils are large reservoirs of potentially labile carbon (C). Understanding the dynamics of C release from these soils requires us to account for the impact of wildfires, which are increasing in frequency as the climate changes. Boreal wildfires contribute to global emission of greenhouse gases (GHG-CO2, CH4 and N2O) and indirectly result in the thawing of near-surface permafrost. In this study, we aimed to define the impact of fire on soil microbial communities and metabolic potential for GHG fluxes in samples collected up to 1 m depth from an upland black spruce forest near Nome Creek, Alaska. We measured geochemistry, GHG fluxes, potential soil enzyme activities and microbial community structure via 16SrRNA gene and metagenome sequencing. We found that soil moisture, C content and the potential for respiration were reduced by fire, as were microbial community diversity and metabolic potential. There were shifts in dominance of several microbial community members, including a higher abundance of candidate phylum AD3 after fire. The metagenome data showed that fire had a pervasive impact on genes involved in carbohydrate metabolism, methanogenesis and the nitrogen cycle. Although fire resulted in an immediate release of CO2 from surface soils, our results suggest that the potential for emission of GHG was ultimately reduced at all soil depths over the longer term. Because of the size of the permafrost C reservoir, these results are crucial for understanding whether fire produces a positive or negative feedback loop contributing to the global C cycle.

Northern high-latitudes are projected to get warmer and wetter, which will affect rates of permafrost thaw and mechanisms by which thaw occurs. To better understand the impact of rain, as well as other factors such as snow depth, canopy cover, and microtopography, we instrumented a degrading permafrost plateau in south-central Alaska with high-resolution soil temperature sensors. The site contains ecosystem-protected permafrost, which persists in unfavorable climates due to favorable ecologic conditions. Our study (2020-2022) captured three of the snowiest years and three of the four wettest years since the site was first studied in 2015. Average thaw rates along an across-site transect increased nine-fold from 6 ± 5 cm yr−1 (2015-2020) to 56 ± 12 cm yr−1 (2020-2022). This thaw was not uniform. Hummock locations, residing on topographic high points with relatively dense canopy, experienced only 8 ± 9 cm yr−1 of thaw, on average. Hollows, topographic low points with low canopy cover, and transition locations, which had canopy cover and elevation between hummocks and hollows, thawed 44 ± 6 cm yr−1 and 39 ± 13 cm yr−1, respectively. Mechanisms of thaw differed between these locations. Hollows had high warm-season soil moisture, which increased thermal conductivity, and deep cold-season snow coverage, which insulated soil. Transition locations thawed primarily due to thermal energy transported through subsurface taliks during individual rain events. Most increases in depth to permafrost occurred below the ∼45 cm thickness seasonally frozen layer, and therefore, expanded existing site taliks. Results highlight the importance of canopy cover and microtopography in controlling soil thermal inputs, the ability of subsurface runoff from individual rain events to trigger warming and thaw, and the acceleration of thaw caused by consecutive wet and snowy years. As northern high-latitudes become warmer and wetter, and weather events become more extreme, the importance of these controls on soil warming and thaw is likely to increase.

We quantified permafrost peat plateau and post-thaw carbon (C) stocks across a chronosequence in Interior Alaska to evaluate the amount of C lost with thaw. Macrofossil reconstructions revealed three stratigraphic layers of peat: (a) a base layer of fen/marsh peat, (b) peat from a forested peat plateau (with permafrost), and (c) collapse-scar bog peat (at sites where permafrost thaw has occurred). Radiocarbon dating revealed that peat initiated within the last 2,500 years and that permafrost aggraded during the Little Ice Age (ca. 250–575 years ago) and degraded within the last several decades. The timing of permafrost thaw within each feature was not related to thaw bog size. Their rate of expansion may be more influenced by local factors, such as ground ice content and subsurface water inputs. We found C losses due to thaw over the past century were up to 46% of the C available, but the absolute amount of C lost (kg m−2) was over 50% lower than losses previously described in other Alaskan peatland chronosequences. We hypothesize that this difference stems from the process by which permafrost aggraded, with sites that formed permafrost epigenetically (significantly later than most peat accumulation) experiencing less absolute C loss with thaw than sites that formed syngenetically (simultaneously with peat accumulation). Epigenetic peat from our site had lower C:N ratios as compared to Alaskan sites that have syngenetic peat. Vascular plants are important in the wetland methane cycle, but their effect on production, oxidation, and transport has high uncertainty, limiting our ability to predict emissions. In a permafrost‐thaw bog in Interior Alaska, we used plant manipulation treatments, field‐deployed planar optical oxygen sensors, direct measurements of methane oxidation, and microbial DNA analyses to disentangle mechanisms by which vascular vegetation affect methane emissions. Vegetation operated on top of baseline methane emissions, which varied with proximity to the thawing permafrost margin. Emissions from vegetated plots increased over the season, resulting in cumulative seasonal methane emissions that were 4.1–5.2 g m−2 season−1 greater than unvegetated plots. Mass balance calculations signify these greater emissions were due to increased methane production (3.0–3.5 g m−2 season−1) and decreased methane oxidation (1.1–1.6 g m−2 season−1). Minimal oxidation occurred along the plant‐transport pathway, and oxidation was suppressed outside the plant pathway. Our data indicate suppression of methane oxidation was stimulated by root exudates fueling competition among microbes for electron acceptors. This contention is supported by the fact that methane oxidation and relative abundance of methanotrophs decreased over the season in the presence of vegetation, but methane oxidation remained steady in unvegetated treatments; oxygen was not detected around plant roots but was detected around silicone tubes mimicking aerenchyma; and oxygen injection experiments suggested that oxygen consumption was faster in the presence of vascular vegetation. Root exudates are known to fuel methane production, and our work provides evidence they also decrease methane oxidation. Plain Language Summary: Methane is a greenhouse gas with a greater ability to warm the earth than carbon dioxide. Wetlands are the largest natural source of methane to the atmosphere. To understand future climate change, scientists need to predict the amount of methane released from wetlands. Many factors affect the amount of methane generated by soil microbes (called methane production) and how much methane is released into the atmosphere (called methane emission). Methane traveling through soils can also get converted to carbon dioxide through methane oxidation. Wetland plants influence production, transport, and oxidation of methane, but studies disagree on their overall effect on emissions. In this study, we used multiple methods to identify how plants affect the methane cycle. Plants appeared to increase methane production and, to our surprise, decrease methane oxidation. We created a theory for why plants increased methane emissions, advancing understanding of plant‐soil interactions that contribute to wetland methane emissions. Surface-based 2D electrical resistivity tomography (ERT) surveys were used to characterize permafrost distribution at wetland sites on the alluvial plain north of the Tanana River, 20 km southwest of Fairbanks, Alaska, in June and September 2014. The sites were part of an ecologically-sensitive research area characterizing biogeochemical response of this region to warming and permafrost thaw, and the site contained landscape features characteristic of interior Alaska, including thermokarst bog, forested permafrost plateau, and a rich fen. The results show how vegetation reflects shallow (0-10 m depth) permafrost distribution. Additionally, we saw shallow (0-3 m depth) low resistivity areas in forested permafrost plateau potentially indicating the presence of increased unfrozen water content as a precursor to ground instability and thaw. Time-lapse study from June to September suggested a depth of seasonal influence extending several meters below the active layer, potentially as a result of changes in unfrozen water content. A comparison of several electrode geometries (dipole-dipole, extended dipole-dipole, Wenner-Schlumberger) showed that for depths of interest to our study (0-10 m) results were similar, but data acquisition time with dipole-dipole was the shortest, making it our preferred geometry. The results show the utility of ERT surveys to characterize permafrost distribution at these sites, and how vegetation reflects shallow permafrost distribution. These results are valuable information for ecologically sensitive areas where ground-truthing can cause excessive disturbance. ERT data can be used to characterize the exact subsurface geometry of permafrost such that over time an understanding of changing permafrost conditions can be made in great detail. Characterizing the depth of thaw and thermal influence from the surface in these areas also provides important information as an indication of the depth to which carbon storage and microbially-mediated carbon processing may be affected. Permafrost thaw is leading to rapid shifts in boreal ecosystem function. Permafrost thaw affects soil carbon turnover through changes in soil hydrology; however, the biotic mechanisms regulating plant community response remain elusive.Here, we measured the response of fungal community composition and soil nutrient content in an intact permafrost plateau forest soil and an adjacent thermokarst bog and evaluated their potential to mediate shifts in plant composition.We used barcoded amplicon targeting ITS2 and 28S rRNA genes to determine fungal community composition. Next, we used the soils from the permafrost plateau and the thermokarst bog as soil inoculum in a greenhouse experiment to measure whether shifts in fungal community and soil water level regulate plant productivity and composition.Overall, we found that fungal community composition differed significantly between the thawed and intact permafrost sites, but soil nutrient content did not. Relative abundance of mycorrhizal fungal taxa decreased while relative abundance of putative fungal pathogens increased with permafrost thaw. In the greenhouse, we found that ecto‐ and arbuscular‐associated host plants had higher productivity in permafrost‐intact soils relative to thawed soils. However, productivity of non‐mycorrhizal tussock grass was more affected by soil water levels than soil communities.Synthesis. Methane emissions regulate the near‐term global warming potential of permafrost thaw, particularly where loss of ice‐rich permafrost converts forest and tundra into wetlands. Northern latitudes are expected to get warmer and wetter, and while there is consensus that warming will increase thaw and methane emissions, effects of increased precipitation are uncertain. At a thawing wetland complex in Interior Alaska, we found that interactions between rain and deep soil temperatures controlled methane emissions. In rainy years, recharge from the watershed rapidly altered wetland soil temperatures, warming the top ~80 cm of soil in spring and summer and cooling it in autumn. When soils were warmed by spring rainfall, methane emissions increased by ~30%. The warm, deep soils early in the growing season likely supported both microbial and plant processes that enhanced emissions. Our study identifies an important and unconsidered role of rain in governing the radiative forcing of thawing permafrost landscapes. Plain Language Summary: Because the world is getting warmer, permanently frozen ground around the arctic, known as permafrost, is thawing. When permafrost thaws, the ground collapses and sinks. Often a wetland forms within the collapsed area. Conversion of permanently frozen landscapes to wetlands changes the exchange of greenhouse gases between the land and atmosphere, which impacts global temperatures. Wetlands release methane into the atmosphere. Methane is a potent greenhouse gas. The ability of methane to warm the Earth is 32 times stronger than that of carbon dioxide over a period of 100 years. In our study, we found that methane release from a thaw wetland in Interior Alaska was greater in rainy years when rain fell in spring. When spring rainwater entered the wetland, it rapidly warmed wetland soils. Rain has roughly the same temperature as the air, and during springtime in northern regions, the air is warmer than the ground. The microbial and plant processes that generate methane increase with temperature. Therefore, wetland soils, warmed by spring rainfall, supported more methane production and release. Northern regions are expected to receive more rainfall in the future. By warming soils and increasing methane release, this rainfall could increase near‐term global warming associated with permafrost thaw. Permafrost thaw can alter the soil environment through changes in soil moisture, frequently resulting in soil saturation, a shift to anaerobic decomposition, and changes in the plant community. These changes, along with thawing of previously frozen organic material, can alter the form and magnitude of greenhouse gas production from permafrost ecosystems. We synthesized existing methane (CH4) and carbon dioxide (CO2) production measurements from anaerobic incubations of boreal and tundra soils from the geographic permafrost region to evaluate large-scale controls of anaerobic CO2 and CH4 production and compare the relative importance of landscape-level factors (e.g., vegetation type and landscape position), soil properties (e.g., pH, depth, and soil type), and soil environmental conditions (e.g., temperature and relative water table position). We found fivefold higher maximum CH4 production per gram soil carbon from organic soils than mineral soils. Maximum CH4 production from soils in the active layer (ground that thaws and refreezes annually) was nearly four times that of permafrost per gram soil carbon, and CH4 production per gram soil carbon was two times greater from sites without permafrost than sites with permafrost. Maximum CH4 and median anaerobic CO2 production decreased with depth, while CO2:CH4 production increased with depth. Maximum CH4 production was highest in soils with herbaceous vegetation and soils that were either consistently or periodically inundated. This synthesis identifies the need to consider biome, landscape position, and vascular/moss vegetation types when modeling CH4 production in permafrost ecosystems and suggests the need for longer-term anaerobic incubations to fully capture CH4 dynamics. Our results demonstrate that as climate warms in arctic and boreal regions, rates of anaerobic CO2 and CH4 production will increase, not only as a result of increased temperature, but also from shifts in vegetation and increased ground saturation that will accompany permafrost thaw. Permafrost contains an estimated 1672?Pg carbon (C), an amount roughly equivalent to the total currently contained within land plants and the atmosphere. This reservoir of C is vulnerable to decomposition as rising global temperatures cause the permafrost to thaw. During thaw, trapped organic matter may become more accessible for microbial degradation and result in greenhouse gas emissions. Despite recent advances in the use of molecular tools to study permafrost microbial communities, their response to thaw remains unclear. Here we use deep metagenomic sequencing to determine the impact of thaw on microbial phylogenetic and functional genes, and relate these data to measurements of methane emissions. Metagenomics, the direct sequencing of DNA from the environment, allows the examination of whole biochemical pathways and associated processes, as opposed to individual pieces of the metabolic puzzle. Our metagenome analyses reveal that during transition from a frozen to a thawed state there are rapid shifts in many microbial, phylogenetic and functional gene abundances and pathways. After one week of incubation at 5?°C, permafrost metagenomes converge to be more similar to each other than while they are frozen. We find that multiple genes involved in cycling of C and nitrogen shift rapidly during thaw. We also construct the first draft genome from a complex soil metagenome, which corresponds to a novel methanogen. Methane previously accumulated in permafrost is released during thaw and subsequently consumed by methanotrophic bacteria. Boreal forests contain significant quantities of soil carbon that may be oxidized to CO2 given future increases in climate warming and wildfire behavior. At the ecosystem scale, decomposition and heterotrophic respiration are strongly controlled by temperature and moisture, but we questioned whether changes in microbial biomass, activity, or community structure induced by fire might also affect these processes. We particularly wanted to understand whether postfire reductions in microbial biomass could affect rates of decomposition. Additionally, we compared the short-term effects of wildfire to the long-term effects of climate warming and permafrost decline. We compared soil microbial communities between control and recently burned soils that were located in areas with and without permafrost near Delta Junction, AK. In addition to soil physical variables, we quantified changes in microbial biomass, fungal biomass, fungal community composition, and C cycling processes (phenol oxidase enzyme activity, lignin decomposition, and microbial respiration). Five years following fire, organic surface horizons had lower microbial biomass, fungal biomass, and dissolved organic carbon (DOC) concentrations compared with control soils. Reductions in soil fungi were associated with reductions in phenol oxidase activity and lignin decomposition. Effects of wildfire on microbial biomass and activity in the mineral soil were minor. Microbial community composition was affected by wildfire, but the effect was greater in nonpermafrost soils. Although the presence of permafrost increased soil moisture contents, effects on microbial biomass and activity were limited to mineral soils that showed lower fungal biomass but higher activity compared with soils without permafrost. Fungal abundance and moisture were strong predictors of phenol oxidase enzyme activity in soil. Phenol oxidase enzyme activity, in turn, was linearly related to both 13C lignin decomposition and microbial respiration in incubation studies. Taken together, these results indicate that reductions in fungal biomass in postfire soils and lower soil moisture in nonpermafrost soils reduced the potential of soil heterotrophs to decompose soil carbon. Although in the field increased rates of microbial respiration can be observed in postfire soils due to warmer soil conditions, reductions in fungal biomass and activity may limit rates of decomposition.
