Treatment coronary arteries endovascular involves catheter navigation through patient vasculature. The projective angiography guidance is limited in the case of chronic total occlusion where occluded vessel can not be seen. Integrating standard preoperative CT angiography information with live fluoroscopic images addresses this limitation but requires alignment of both modalities. This article proposes a structure-based registration method that intrinsically preserves both the geometrical and topological coherencies of the vascular centrelines to be registered, by the means of a dedicated curve-to-curve distance pairs of closest curves are identified, while pairing their points. Preliminary experiments demonstrate that the proposed approach performs better than the standard Iterative Closest Point method giving a wider attraction basin and improved accuracy.

Radiotherapy planning requires accurate delineations of the critical structures. To avoid manual contouring, atlas-based segmentation can be used to get automatic delineations. However, the results strongly depend on the chosen atlas, especially for the head and neck region where the anatomical variability is high. To address this problem, atlases adapted to the patient's anatomy may allow for a better registration, and already showed an improvement in segmentation accuracy. However, building such atlases requires the definition of a criterion to select among a database the images that are the most similar to the patient. Moreover, the inter-expert variability of manual contouring may be high, and therefore bias the segmentation if selecting only one image for each region. To tackle these issues, we present an original method to design a piecewise most similar atlas. Given a query image, we propose an efficient criterion to select for each anatomical region the K most similar images among a database by considering local volume variations possibly induced by the tumor. Then, we present a new approach to combine the K images selected for each region into a piecewise most similar template. Our results obtained with 105 CT images of the head and neck show that our method reduces the over-segmentation seen with an average atlas while being robust to inter-expert manual segmentation variability.

Conformal radiotherapy planning needs accurate delineations of the critical structures. Atlas-based segmentation has been shown to be very efficient to delineate brain structures. It would therefore be very interesting to develop an atlas for the head and neck region where 7% of the cancers arise. However, the construction of an atlas in this region is very difficult due to the high variability of the anatomies. This can generate segmentation errors and over-segmented structures in the atlas. To overcome this drawback, we present an alternative method to build a template locally adapted to the patient's anatomy. This is done first by selecting in a database the images that are the most similar to the patient on predefined regions of interest, using on a distance between transformations. The first major contribution is that we do not compute every patient-to-image registration to find the most similar image, but only the registration of the patient towards an average image. This method is therefore computationally very efficient. The second major contribution is a novel method to use the selected images and the predefined regions to build a "Frankenstein's creature" for segmentation. We present a qualitative and quantitative comparison between the proposed method and a classical atlas-based segmentation method. This evaluation is performed on a subset of 58 patients among a database of 105 head and neck CT images and shows a great improvement of the specificity of the results.

The study of cerebral microvascular networks requires high-resolution images. However, to obtain statistically relevant results, a large area of the brain (several square millimeters) must be analyzed. This leads us to consider huge images, too large to be loaded and processed at once in the memory of a standard computer. To consider a large area, a compact representation of the vessels is required. The medial axis is the preferred tool for this application. To extract it, a dedicated skeletonization algorithm is proposed. Numerous approaches already exist which focus on computational efficiency. However, they all implicitly assume that the image can be completely processed in the computer memory, which is not realistic with the large images considered here. We present in this paper a skeletonization algorithm that processes data locally (in subimages) while preserving global properties (i.e., homotopy). We then show some results obtained on a mosaic of three-dimensional images acquired by confocal microscopy.

This manuscript tackles the reconstruction of 3-D volumes via mono-modal registration of series of 2-D biological images (histological sections, autoradiographs, cryosections, etc.). The process of acquiring these images typically induces composite transformations that we model as a number of rigid or affine local transformations embedded in an elastic one. We propose a registration approach closely derived from this model. Given a pair of input images, we first compute a dense similarity field between them with a block matching algorithm. We use as a similarity measure an extension of the classical correlation coefficient that improves the consistency of the field. A hierarchical clustering algorithm then automatically partitions the field into a number of classes from which we extract independent pairs of sub-images. Our clustering algorithm relies on the Earth mover's distribution metric and is additionally guided by robust least-square estimation of the transformations associated with each cluster. Finally, the pairs of sub-images are, independently, affinely registered and a hybrid affine/non-linear interpolation scheme is used to compose the output registered image. We investigate the behavior of our approach on several batches of histological data and discuss its sensitivity to parameters and noise.

Cardiovascular diseases remain the primary cause of death in developed countries. In most cases, exploration of possibly underlying coronary artery pathologies is performed using X-ray coronary angiography. Current clinical routine in coronary angiography is directly conducted in two-dimensional projection images from several static viewing angles. However, for diagnosis and treatment purposes, coronary artery reconstruction is highly suitable. The purpose of this study is to provide physicians with a three-dimensional (3-D) model of coronary arteries, e.g., for absolute 3-D measures for lesion assessment, instead of direct projective measures deduced from the images, which are highly dependent on the viewing angle. In this paper, we propose a novel method to reconstruct coronary arteries from one single rotational X-ray projection sequence. As a side result, we also obtain an estimation of the coronary artery motion. Our method consists of three main consecutive steps: 1) 3-D reconstruction of coronary artery centerlines, including respiratory motion compensation; 2) coronary artery four-dimensional motion computation; 3) 3-D tomographic reconstruction of coronary arteries, involving compensation for respiratory and cardiac motions. We present some experiments on clinical datasets, and the feasibility of a true 3-D Quantitative Coronary Analysis is demonstrated.

In this paper we propose a new two step method to register the liver from two acquisitions. This registration helps experts to make an intra-patient follow-up for hepatic tumors. Firstly, an original and efficient tree matching is applied on different segmentations of the vascular system of a single patient. These vascular systems are segmented from CT-scan images acquired (every six months) during disease treatement, and then modeled as trees. Our method matches common bifurcations and vessels. Secondly, an estimation of liver deformation is computed from the results of the first step. This approach is validated on a large synthetic database containing cases with various deformation and segmentation problems. In each case, after the registration process, the liver recovery is very accurate (around 95%) and the mean localization error for 3D landmarks in liver is small (around 4 mm).

In this paper, we propose an original and efficient tree matching algorithm for intra-patient hepatic vascular system registration. Vascular systems are segmented from CT-scan images acquired at different times, and then modeled as trees. The goal of this algorithm is to find common bifurcations (nodes) and vessels (edges) in both trees. Starting from the tree root, edges and nodes are iteratively matched. The algorithm works on a set of match solutions that are updated to keep the best matches thanks to a quality criterion. It is robust against topological modifications due to segmentation failures and against strong deformations. Finally, this algorithm is validated on a large synthetic database containing cases with various deformation and segmentation problems.

Although numerous methods to register brains of different individuals have been proposed, no work has been done, as far as we know, to evaluate and objectively compare the performances of different nonrigid (or elastic) registration methods on the same database of subjects. In this paper, we propose an evaluation framework, based on global and local measures of the relevance of the registration. We have chosen to focus more particularly on the matching of cortical areas, since intersubject registration methods are dedicated to anatomical and functional normalization, and also because other groups have shown the relevance of such registration methods for deep brain structures. Experiments were conducted using 6 methods on a database of 18 subjects. The global measures used show that the quality of the registration is directly related to the transformation's degrees of freedom. More surprisingly, local measures based on the matching of cortical sulci did not show significant differences between rigid and non rigid methods.

The recent development of 3-D medical imaging devices has given access to the 3-D imaging of in vivo tissues, from an anatomical (MR, CT) or even functional point of view (fMRI, PET, SPECT). However, the resolution of these images is still not sufficient to image anatomical or functional details, that can only be revealed by in vitro imaging (e.g. histology, autoradiography). The deep motivation of this work is the comparison of activations detected by fMRI series analysis to the ones that can be observed in autoradiographic images. The aim of the presented work is to fuse the autoradiographic data with the pre-mortem anatomical MR image, to facilitate the above-mentioned comparison. We show that this fusion can be achieved by using only simple global transformations (rigid and affine), yielding a very satisfactory result.
