To address this, we mapped the developmental origin of 160 interneurons from seven bilateral neural progenitors (neuroblasts) and identify them in a synapse-scale TEM reconstruction of the Drosophila larval central nervous system. We find that lineages concurrently build the sensory and motor neuropils by generating sensory and motor hemilineages in a Notch-dependent manner. Neurons in a hemilineage share common synaptic targeting within the neuropil, which is further refined based on neuronal temporal identity. Connectome analysis shows that hemilineage-temporal cohorts share common connectivity. Finally, we show that proximity alone cannot explain the observed connectivity structure, suggesting hemilineage/temporal identity confers an added layer of specificity. Thus, we demonstrate that the mechanisms specifying neuronal diversity also govern circuit formation and function, and that these principles are broadly applicable throughout the nervous system.

Despite the development of effective vaccines against SARS-CoV-2, epidemiological control of the virus is still challenging due to slow vaccine rollouts, incomplete vaccine protection to current and emerging variants, and unwillingness to get vaccinated. Therefore, frequent testing of individuals to identify early SARS-CoV-2 infections, contact-tracing and isolation strategies remain crucial to mitigate viral spread. Here, we describe WHotLAMP, a rapid molecular test to detect SARS-CoV-2 in saliva. WHotLAMP is simple to use, highly sensitive (3.6 viral RNA copies per microliter of saliva) and specific, as well as inexpensive, making it ideal for frequent screening. Moreover, WHotLAMP does not require toxic chemicals or specialized equipment and thus can be performed in point-of-care settings, and may also be adapted for resource-limited environments or home use. While applied here to SARS-CoV-2, WHotLAMP can be modified to detect other pathogens, making it adaptable for other diagnostic assays, including for use in future outbreaks.

Making inferences about the computations performed by neuronal circuits from synapse-level connectivity maps is an emerging opportunity in neuroscience. The mushroom body (MB) is well positioned for developing and testing such an approach due to its conserved neuronal architecture, recently completed dense connectome, and extensive prior experimental studies of its roles in learning, memory, and activity regulation. Here, we identify new components of the MB circuit inDrosophila, including extensive visual input and MB output neurons (MBONs) with direct connections to descending neurons. We find unexpected structure in sensory inputs, in the transfer of information about different sensory modalities to MBONs, and in the modulation of that transfer by dopaminergic neurons (DANs). We provide insights into the circuitry used to integrate MB outputs, connectivity between the MB and the central complex and inputs to DANs, including feedback from MBONs. Our results provide a foundation for further theoretical and experimental work.

The Drosophila mushroom body exhibits dopamine dependent synaptic plasticity that underlies the acquisition of associative memories. Recordings of dopamine neurons in this system have identified signals related to external reinforcement such as reward and punishment. However, other factors including locomotion, novelty, reward expectation, and internal state have also recently been shown to modulate dopamine neurons. This heterogeneity is at odds with typical modeling approaches in which these neurons are assumed to encode a global, scalar error signal. How is dopamine dependent plasticity coordinated in the presence of such heterogeneity? We develop a modeling approach that infers a pattern of dopamine activity sufficient to solve defined behavioral tasks, given architectural constraints informed by knowledge of mushroom body circuitry. Model dopamine neurons exhibit diverse tuning to task parameters while nonetheless producing coherent learned behaviors. Notably, reward prediction error emerges as a mode of population activity distributed across these neurons. Our results provide a mechanistic framework that accounts for the heterogeneity of dopamine activity during learning and behavior., Author summary Dopamine neurons across the animal kingdom are involved in the formation of associative memories. While numerous studies have recorded activity in these neurons related to external and predicted rewards, the diversity of these neurons’ activity and their tuning to non-reward-related quantities such as novelty, movement, and internal state have proved challenging to account for in traditional modeling approaches. Using a well-characterized model system for learning and memory, the mushroom body of Drosophila fruit flies, Jiang and Litwin-Kumar provide an account of the diversity of signals across dopamine neurons. They show that models optimized to solve tasks like those encountered by flies exhibit heterogeneous activity across dopamine neurons, but nonetheless this activity is sufficient for the system to solve the tasks. The models will be useful to generate testable hypotheses about dopamine neuron activity across different experimental conditions.

Associating stimuli with positive or negative reinforcement is essential for survival, but a complete wiring diagram of a higher-order circuit supporting associative memory has not been previously available. Here we reconstruct one such circuit at synaptic resolution, the Drosophila larval mushroom body. We find that most Kenyon cells integrate random combinations of inputs but that a subset receives stereotyped inputs from single projection neurons. This organization maximizes performance of a model output neuron on a stimulus discrimination task. We also report a novel canonical circuit in each mushroom body compartment with previously unidentified connections: reciprocal Kenyon cell to modulatory neuron connections, modulatory neuron to output neuron connections, and a surprisingly high number of recurrent connections between Kenyon cells. Stereotyped connections found between output neurons could enhance the selection of learned behaviours. The complete circuit map of the mushroom body should guide future functional studies of this learning and memory centre.

Animals generate diverse motor behaviors, yet how the same motor neurons (MNs) generate two distinct or antagonistic behaviors remains an open question. Here, we characterize Drosophila larval muscle activity patterns and premotor/motor circuits to understand how they generate forward and backward locomotion. We show that all body wall MNs are activated during both behaviors, but a subset of MNs change recruitment timing for each behavior. We used TEM to reconstruct a full segment of all 60 MNs and 236 premotor neurons (PMNs), including differentially-recruited MNs. Analysis of this comprehensive connectome identified PMN-MN ‘labeled line’ connectivity; PMN-MN combinatorial connectivity; asymmetric neuronal morphology; and PMN-MN circuit motifs that could all contribute to generating distinct behaviors. We generated a recurrent network model that reproduced the observed behaviors, and used functional optogenetics to validate selected model predictions. This PMN-MN connectome will provide a foundation for analyzing the full suite of larval behaviors.

SummaryCognitive capacities afford contingent associations between sensory information and behavioral responses. We studied this problem using an olfactory delayed match to sample task whereby a sample odor specifies the association between a subsequent test odor and rewarding action. Multi-neuron recordings revealed representations of the sample and test odors in olfactory sensory and association cortex, which were sufficient to identify the test odor as match/non-match. Yet, inactivation of a downstream premotor area (ALM), but not orbitofrontal cortex, confined to the epoch preceding the test odor, led to gross impairment. Olfactory decisions that were not context dependent were unimpaired. Therefore, ALM may not receive the outcome of a match/non-match decision from upstream areas but contextual information—the identity of the sample—to establish the mapping between test odor and action. A novel population of pyramidal neurons in ALM layer 2 may mediate this process.

Modulatory (e.g. dopaminergic) neurons provide “teaching signals” that drive associative learning across the animal kingdom, but the circuits that regulate their activity and compute teaching signals are still poorly understood. We provide the first synaptic-resolution connectome of the circuitry upstream of all modulatory neurons in a brain center for associative learning, the mushroom body (MB) of theDrosophilalarva. We discovered afferent pathways from sensory neurons, as well as an unexpected large population of 61 feedback neuron pairs that provide one- and two-step feedback from MB output neurons. The majority of these feedback pathways link distinct memory systems (e.g. aversive and appetitive). We functionally confirmed some of the structural pathways and found that some modulatory neurons compare inhibitory input from their own compartment and excitatory input from compartments of opposite valence, enabling them to compute integrated common-currency predicted values across aversive and appetitive memory systems. This architecture suggests that the MB functions as an interconnected ensemble during learning and that distinct types of previously formed memories can regulate future learning about a stimulus. We developed a model of the circuit constrained by the connectome and by the functional data which revealed that the newly discovered architectural motifs, namely the multilevel feedback architecture and the extensive cross-compartment connections, increase the computational performance and flexibility on learning tasks. Together our study provides the most detailed view to date of a recurrent brain circuit that computes teaching signals and provides insights into the architectural motifs that support reinforcement learning in a biological system.

Simultaneous recordings from large neural populations are becoming increasingly common. An important feature of the population activity are the trial-to-trial correlated fluctuations of the spike train outputs of recorded neuron pairs. Like the firing rate of single neurons, correlated activity can be modulated by a number of factors, from changes in arousal and attentional state to learning and task engagement. However, the network mechanisms that underlie these changes are not fully understood. We review recent theoretical results that identify three separate biophysical mechanisms that modulate spike train correlations: changes in input correlations, internal fluctuations, and the transfer function of single neurons. We first examine these mechanisms in feedforward pathways, and then show how the same approach can explain the modulation of correlations in recurrent networks. Such mechanistic constraints on the modulation of population activity will be important in statistical analyses of high dimensional neural data.

Recent studies have applied dimensionality reduction methods to understand how the multi-dimensional structure of neural population activity gives rise to brain function. It is unclear, however, how the results obtained from dimensionality reduction generalize to recordings with larger numbers of neurons and trials or how these results relate to the underlying network structure. We address these questions by applying factor analysis to recordings in the visual cortex of non-human primates and to spiking network models that self-generate irregular activity through a balance of excitation and inhibition. We compared the scaling trends of two key outputs of dimensionality reduction—shared dimensionality and percent shared variance—with neuron and trial count. We found that the scaling properties of networks with non-clustered and clustered connectivity differed, and that the in vivo recordings were more consistent with the clustered network. Furthermore, recordings from tens of neurons were sufficient to identify the dominant modes of shared variability that generalize to larger portions of the network. These findings can help guide the interpretation of dimensionality reduction outputs in regimes of limited neuron and trial sampling and help relate these outputs to the underlying network structure., Author Summary We seek to understand how billions of neurons in the brain work together to give rise to everyday brain function. In most current experimental settings, we can only record from tens of neurons for a few hours at a time. A major question in systems neuroscience is whether our interpretation of how neurons interact would change if we monitor orders of magnitude more neurons and for substantially more time. In this study, we use realistic networks of model neurons, which allow us to analyze the activity from as many model neurons as we want for as long as we want. For these models, we found that we can identify the salient interactions among neurons and interpret their activity meaningfully within the range of neurons and recording time available in current experiments. Furthermore, we studied how the neural activity from the models reflects how the neurons are connected. These results help to guide the interpretation of analyses using populations of neurons in the context of the larger network to understand brain function.

Neural activity that persists long after stimulus presentation is a biological correlate of short-term memory. Variability in spiking activity causes persistent states to drift over time, ultimately degrading memory. Models of short-term memory often assume that the input fluctuations to neural populations are independent across cells, a feature that attenuates population-level variability and stabilizes persistent activity. However, this assumption is at odds with experimental recordings from pairs of cortical neurons showing that both the input currents and output spike trains are correlated. It remains unclear how correlated variability affects the stability of persistent activity and the performance of cognitive tasks that it supports. We consider the stochastic long-timescale attractor dynamics of pairs of mutually inhibitory populations of spiking neurons. In these networks, persistent activity was less variable when correlated variability was globally distributed across both populations compared with the case when correlations were locally distributed only within each population. Using a reduced firing rate model with a continuum of persistent states, we show that, when input fluctuations are correlated across both populations, they drive firing rate fluctuations orthogonal to the persistent state attractor, thereby causing minimal stochastic drift. Using these insights, we establish that distributing correlated fluctuations globally as opposed to locally improves network's performance on a two-interval, delayed response discrimination task. Our work shows that the correlation structure of input fluctuations to a network is an important factor when determining long-timescale, persistent population spiking activity.

Recent anatomical and functional characterization of cortical inhibitory interneurons has highlighted the diverse computations supported by different subtypes of interneurons. However, most theoretical models of cortex do not feature multiple classes of interneurons and rather assume a single homogeneous population. We study the dynamics of recurrent excitatory-inhibitory model cortical networks with parvalbumin (PV)-, somatostatin (SOM)-, and vasointestinal peptide-expressing (VIP) interneurons, with connectivity properties motivated by experimental recordings from mouse primary visual cortex. Our theory describes conditions under which the activity of such networks is stable and how perturbations of distinct neuronal subtypes recruit changes in activity through recurrent synaptic projections. We apply these conclusions to study the roles of each interneuron subtype in disinhibition, surround suppression, and subtractive or divisive modulation of orientation tuning curves. Our calculations and simulations determine the architectural and stimulus tuning conditions under which cortical activity consistent with experiment is possible. They also lead to novel predictions concerning connectivity and network dynamics that can be tested via optogenetic manipulations. Our work demonstrates that recurrent inhibitory dynamics must be taken into account to fully understand many properties of cortical dynamics observed in experiments.

Synaptic connectivity varies widely across neuronal types. Cerebellar granule cells receive five orders of magnitude fewer inputs than the Purkinje cells they innervate, and cerebellum-like circuits, including the insect mushroom body, also exhibit large divergences in connectivity. In contrast, the number of inputs per neuron in cerebral cortex is more uniform and large. We investigate how the dimension of a representation formed by a population of neurons depends on how many inputs each neuron receives and what this implies for learning associations. Our theory predicts that the dimensions of the cerebellar granule-cell and Drosophila Kenyon-cell representations are maximized at degrees of synaptic connectivity that match those observed anatomically, showing that sparse connectivity is sometimes superior to dense connectivity. When input synapses are subject to supervised plasticity, however, dense wiring becomes advantageous, suggesting that the type of plasticity exhibited by a set of synapses is a major determinant of connection density.

The architecture of cortex is flexible, permitting neuronal networks to store recent sensory experiences as specific synaptic connectivity patterns. However, it is unclear how these patterns are maintained in the face of the high spike time variability associated with cortex. Here we demonstrate, using a large-scale cortical network model, that realistic synaptic plasticity rules coupled with homeostatic mechanisms lead to the formation of neuronal assemblies that reflect previously experienced stimuli. Further, reverberation of past evoked states in spontaneous spiking activity stabilizes, rather than erases, this learned architecture. Spontaneous and evoked spiking activity contains a signature of learned assembly structures, leading to testable predictions about the effect of recent sensory experience on spike train statistics. Our work outlines requirements for synaptic plasticity rules capable of modifying spontaneous dynamics and shows that this modification is beneficial for stability of learned network architectures.

Throughout the central nervous system, the timescale over which pairs of neural spike trains are correlated is shaped by stimulus structure and behavioral context. Such shaping is thought to underlie important changes in the neural code, but the neural circuitry responsible is largely unknown. In this study, we investigate a stimulus-induced shaping of pairwise spike train correlations in the electrosensory system of weakly electric fish. Simultaneous single unit recordings of principal electrosensory cells show that an increase in the spatial extent of stimuli increases correlations at short () timescales while simultaneously reducing correlations at long () timescales. A spiking network model of the first two stages of electrosensory processing replicates this correlation shaping, under the assumptions that spatially broad stimuli both saturate feedforward afferent input and recruit an open-loop inhibitory feedback pathway. Our model predictions are experimentally verified using both the natural heterogeneity of the electrosensory system and pharmacological blockade of descending feedback projections. For weak stimuli, linear response analysis of the spiking network shows that the reduction of long timescale correlation for spatially broad stimuli is similar to correlation cancellation mechanisms previously suggested to be operative in mammalian cortex. The mechanism for correlation shaping supports population-level filtering of irrelevant distractor stimuli, thereby enhancing the population response to relevant prey and conspecific communication inputs., Author Summary The size of a stimulus that is sensed by the nervous system can control the activity of neurons in sensory areas. How neural wiring supports this dependence remains an open question. We explore this general phenomenon using weakly electric fish, which possess a sensory system that detects electric field modulations produced by the surrounding environment. In particular, these animals' nervous systems are tuned to detect the difference between spatially compact prey inputs and spatially broad communication calls from other fish. In experiment, we discover that these two classes of stimuli differentially control the synchrony between pairs of electrosensory neurons. Using a computational model, we predict that this modulation is related to feedforward and feedback neural pathways in the electrosensory system, and we verify this prediction with experiments. This architecture prevents low frequency distractor stimuli, such as the animal's own tail motion, from driving neural population responses. With our model, we demonstrate how a common neural architecture enables a population-level code for behaviorally relevant stimuli.

Stimulus properties, attention, and behavioral context influence correlations between the spike times produced by a pair of neurons. However, the biophysical mechanisms that modulate these correlations are poorly understood. With a combined theoretical and experimental approach, we show that the rate of balanced excitatory and inhibitory synaptic input modulates the magnitude and timescale of pairwise spike train correlation. High rate synaptic inputs promote spike time synchrony rather than long timescale spike rate correlations, while low rate synaptic inputs produce opposite results. This correlation shaping is due to a combination of enhanced high frequency input transfer and reduced firing rate gain in the high input rate state compared to the low state. Our study extends neural modulation from single neuron responses to population activity, a necessary step in understanding how the dynamics and processing of neural activity change across distinct brain states., Author Summary Neurons in sensory, motor, and cognitive regions of the nervous system integrate synaptic input and output trains of action potentials (spikes). A critical feature of neural computation is the ability for neurons to modulate their spike train response to a given input, allowing task context or past history to affect the flow of information in the brain. The mechanisms that modulate the input-output transfer of single neurons have received significant attention. However, neural computation involves the coordinated activity of populations of neurons, and the mechanisms that modulate the correlation between spike trains from pairs of neurons are relatively unexplored. We show that the level of excitatory and inhibitory input that a neuron receives modulates not only the sensitivity of a single neuron's response to input, but also the magnitude and timescale of correlated spiking activity of pairs of neurons receiving a common synaptic drive. Thus, while modulatory synaptic activity has been traditionally studied from a single neuron perspective, it can also shape the coordinated activity of a population of neurons.
