Gaps are openings within tropical forest canopies created by natural or anthropogenic disturbances. Important aspects of gap dynamics that are not well understood include how gaps close over time and their potential for contagiousness, indicating whether the presence of gaps may or may not induce the creation of new gaps. This is especially important when we consider disturbances from selective logging activities in rainforests, which take away large trees of high commercial value and leave behind a forest full of gaps. The goal of this study was to quantify and understand how gaps open and close over time within tropical rainforests using a time series of airborne LiDAR data, attributing observed processes to gap types and origins. For this purpose, the Jamari National Forest located in the Brazilian Amazon was chosen as the study area because of the unique availability of multi-temporal small-footprint airborne LiDAR data covering the time period of 2011–2017 with five data acquisitions, alongside the geolocation of trees that were felled by selective logging activities. We found an increased likelihood of natural new gaps opening closer to pre-existing gaps associated with felled tree locations (<20 m distance) rather than farther away from them, suggesting that small-scale disturbances caused by logging, even at a low intensity, may cause a legacy effect of increased mortality over six years after logging due to gap contagiousness. Moreover, gaps were closed at similar annual rates by vertical and lateral ingrowth (16.7% yr−1) and about 90% of the original gap area was closed at six years post-disturbance. Therefore, the relative contribution of lateral and vertical growth for gap closure was similar when consolidated over time. We highlight that aboveground biomass or carbon density of logged forests can be overestimated if considering only top of the canopy height metrics due to fast lateral ingrowth of neighboring trees, especially in the first two years of regeneration where 26% of gaps were closed solely by lateral ingrowth, which would not translate to 26% of regeneration of forest biomass. Trees inside gaps grew 2.2 times faster (1.5 m yr−1) than trees at the surrounding non-gap canopy (0.7 m yr−1). Our study brings new insights into the processes of both the opening and closure of forest gaps within tropical forests and the importance of considering gap types and origins in this analysis. Full-waveform LiDAR (FWF) offers a promising advantage over other technologies to represent the vertical canopy structure of secondary successions in the Amazon region, as the waveform encapsulates the properties of all elements intercepting the emitted beam. In this study, we investigated modifications in the vertical structure of the Amazonian secondary successions across the vegetation gradient from early to advanced stages of vegetation regrowth. The analysis was performed over two distinct climatic regions (Drier and Wetter), designated using the Maximum Cumulative Water Deficit (MCWD). The study area was covered by 309 sample plots distributed along 25 LiDAR transects. The plots were grouped into three successional stages (early—SS1; intermediate—SS2; advanced—SS3). Mature Forest (MF) was used as a reference of comparison. A total of 14 FWF LiDAR metrics from four categories of analysis (Height, Peaks, Understory and Gaussian Decomposition) were extracted using the Waveform LiDAR for Forestry eXtraction (WoLFeX) software (v1.1.1). In addition to examining the variation in these metrics across different successional stages, we calculated their Relative Recovery (RR) with vegetation regrowth, and evaluated their ability to discriminate successional stages using Random Forest (RF). The results showed significant differences in FWF metrics across the successional stages, and within and between sample plots and regions. The Drier region generally exhibited more pronounced differences between successional stages and lower FWF metric values compared to the Wetter region, mainly in the category of height, peaks, and Gaussian decomposition. Furthermore, the Drier region displayed a lower relative recovery of metrics in the early years of succession, compared to the areas of MF, eventually reaching rates akin to those of the Wetter region as succession progressed. Canopy height metrics such as Waveform distance (WD), and Gaussian Decomposition metrics such as Bottom of canopy (BC), Bottom of canopy distance (BCD) and Canopy distance (CD), related to the height of the lower forest stratum, were the most important attributes in discriminating successional stages in both analyzed regions. However, the Drier region exhibited superior discrimination between successional stages, achieving a weighted F1-score of 0.80 compared to 0.73 in the Wetter region. When comparing the metrics from SS in different stages to MF, our findings underscore that secondary forests achieve substantial relative recovery of FWF metrics within the initial 10 years after land abandonment. Regions with potentially slower relative recovery (e.g., Drier regions) may require longer-term planning to ensure success in providing full potential ecosystem services in the Amazon. Natural disturbances like hurricanes can cause extensive disorder in forest structure, composition, and succession. Consequently, ecological, social, and economic alterations may occur. Terrestrial laser scanning (TLS) and deep learning have been used for estimating forest attributes with high accuracy, but to date, no study has combined both TLS and deep learning for assessing the impact of hurricane disturbance at the individual tree level. Here, we aim to assess the capability of TLS and convolutional neural networks (CNNs) combined for classifying post-Hurricane Michael damage severity at the individual tree level in a pine-dominated forest ecosystem in the Florida Panhandle, Southern U.S. We assessed the combined impact of using either binary-color or multicolored-by-height TLS-derived 2D images along with six CNN architectures (Densenet201, EfficientNet_b7, Inception_v3, Res-net152v2, VGG16, and a simple CNN). The confusion matrices used for assessing the overall accuracy were symmetric in all six CNNs and 2D image variants tested with overall accuracy ranging from 73% to 92%. We found higher F-1 scores when classifying trees with damage severity varying from extremely leaning, trunk snapped, stem breakage, and uprooted compared to trees that were undamaged or slightly leaning (<45°). Moreover, we found higher accuracies when using VGG16 combined with multicolored-by-height TLS-derived 2D images compared with other methods. Our findings demonstrate the high capability of combining TLS with CNNs for classifying post-hurricane damage severity at the individual tree level in pine forest ecosystems. As part of this work, we developed a new open-source R package (rTLsDeep) and implemented all methods tested herein. We hope that the promising results and the rTLsDeep R package developed in this study for classifying post-hurricane damage severity at the individual tree level will stimulate further research and applications not just in pine forests but in other forest types in hurricane-prone regions. The Amazon region in Brazil contains c. 5% of the palm species of the world. However, palm cover at macroecological scales has not yet been quantified in this biome. Here, we used high spatial resolution LiDAR data, acquired from 610 flightlines over the Brazilian Amazon, to map canopy palm cover for the first time using a deep learning approach. The image segmentation model from U‐Net deep learning was selected for mapping palm segments using the LiDAR canopy height model (CHM) at 0.5‐m spatial resolution. To train and validate the model, we manually delineated 6971 canopy palm segments over 931.43 ha of forests on four training sites by inspecting their unique star‐shaped crown architecture in the CHM. The results indicated an accuracy of 80% to automatically map canopy palm area. The approach detected >1.1 million palm segments over the 480 000 ha sampled by LiDAR and roughly estimated 1.05 billion palm segments for the Brazilian Amazon. Palm cover was not evenly distributed over the Amazon, revealing undocumented hotspots of high cover (>5%) in eastern Amazon (Pará state), and confirming documented hotspots in southwest (Acre state) and north of the region (Roraima state). Palm segment height was strongly and positively correlated with forest height, where palm segments showed overall lower height. A higher canopy palm cover was observed over shorter forests, while the opposite was found over taller forests, where palms may not be visible from the canopy. Palm segments occurred more frequently at valleys but they were also observed in other landscapes, depending on site location and forest height. Our findings highlight the disproportional occurrence of palm cover in some Amazonian canopies. This fact should be taken into account to improve regional carbon cycle representation and promote initiatives of biodiversity conservation and bioeconomic use of these forests. The detection of pre-Colombian geoglyphs, geometric structures outlined by trenches or walls, from airborne LiDAR data is usually made by visual observation of the variation in elevation and commonly using additional hillshading. Depending on the area covered by LiDAR to inspect and the variation in elevation, this method can be time consuming and inaccurate as it required to constantly adjust the contrasts of the elevation image or the parameter of the hillshading function, and the user can miss some important archaeological features. Here, we present a method to enhance the anomaly of the terrain without using focal operations to normalize the elevation of each pixel in relation to its neighbours. An example is given for two areas covered by LiDAR and containing geoglyphs under the forest cover in the Amazon and with a synthetic LiDAR footprint over a simulated dense forested area containing four geoglyphs with different shapes and height/depth characteristics. The normalization enables to remove the influence of the landscape mean elevation, to highlight the fine anomaly of the terrain. The produced equalized images enable a fast visual assessment of relief anomaly and of the presence of geoglyphs in large LiDAR datasets of hundreds or thousands of LAS files. [ABSTRACT FROM AUTHOR]

Amazon forests are characterized by rich structural diversity. However, the influence of factors such as topography, soil attributes, and external disturbances on structural variability is not always well characterized, and traditional structural metrics may be inadequate to capture this type of complexity. While LiDAR offers expanded structural insights, traditional parameters used in LiDAR analysis, such as mean or maximum canopy height, are not always well directly linked to environmental variables like topography. Emerging approaches merge LiDAR with machine learning to uncover deeper structural complexities. However, work to date may fail to fully utilize the potential of fine-scale LiDAR information. Here we introduce a novel approach, leveraging 2D point cloud images derived from a profiling canopy LiDAR (PCL). The technique targets intricate details within LiDAR point clouds by using deep learning algorithms. With a dataset from the Central Amazon comprising 18 multitemporal transects of 450 m in length, our objective was to detect structural "fingerprints" of varied topographical types along a hillslope, comprising: Riparian, White-sand, and Plateau, and to detect any gradient of structural shifts based on terrain variations here represented by the height above the nearest drainage (HAND). The dataset was trained and tested using a leave-one-group-out approach (LOGO) in which, for each iteration, a complete 450 m multitemporal transect was excluded from training and tested after each iteration. The fast.ai platform and a ResNet-34 architecture, coupled with transfer learning, were used to perform a classification to distinguish between three topographical types. Furthermore, a hybrid model combining a Convolutional Autoencoder, and Partial Least Square (PLS) regression was designed to detect forest structural gradient correlations with HAND variation. Cross-validation achieved a promising high weighted F1 score of 0.83 to classify forests based on the topographical types. Additionally, a combined Convolutional Autoencoder and PLS regression revealed a strong correlation (R2 = 0.76) between actual and predicted HAND. Innovatively combining deep learning with ground-based PCL LiDAR, our study revealed unique Amazon Forest structures connected to topographic variation. We report large-scale estimates of Amazonian gap dynamics using a novel approach with large datasets of airborne light detection and ranging (lidar), including five multi-temporal and 610 single-date lidar datasets. Specifically, we (1) compared the fixed height and relative height methods for gap delineation and established a relationship between static and dynamic gaps (newly created gaps); (2) explored potential environmental/climate drivers explaining gap occurrence using generalized linear models; and (3) cross-related our findings to mortality estimates from 181 field plots. Our findings suggest that static gaps are significantly correlated to dynamic gaps and can inform about structural changes in the forest canopy. Moreover, the relative height outperformed the fixed height method for gap delineation. Well-defined and consistent spatial patterns of dynamic gaps were found over the Amazon, while also revealing the dynamics of areas never sampled in the field. The predominant pattern indicates 20–35% higher gap dynamics at the west and southeast than at the central-east and north. These estimates were notably consistent with field mortality patterns, but they showed 60% lower magnitude likely due to the predominant detection of the broken/uprooted mode of death. While topographic predictors did not explain gap occurrence, the water deficit, soil fertility, forest flooding and degradation were key drivers of gap variability at the regional scale. Tropical forests hold significant amounts of carbon and play a critical role on Earth´s climate system. To date, carbon dynamics over tropical forests have been poorly assessed, especially over vast areas of the tropics that have been affected by some type of disturbance (e.g., selective logging, understory fires, and fragmentation). Understanding the multi-temporal dynamics of carbon stocks over human-modified tropical forests (HMTF) is crucial to close the carbon cycle balance in the tropics. Here, we used multi-temporal and high-spatial resolution airborne LiDAR data to quantify rates of carbon dynamics over a large patch of HMTF in eastern Amazon, Brazil. We described a robust approach to monitor changes in aboveground forest carbon stocks between 2012 and 2018. Our results showed that this particular HMTF lost 0.57 m·yr−1 in mean forest canopy height and 1.38 Mg·C·ha−1·yr−1 of forest carbon between 2012 and 2018. LiDAR-based estimates of Aboveground Carbon Density (ACD) showed progressive loss through the years, from 77.9 Mg·C·ha−1 in 2012 to 53.1 Mg·C·ha−1 in 2018, thus a decrease of 31.8%. Rates of carbon stock changes were negative for all time intervals analyzed, yielding average annual carbon loss rates of −1.34 Mg·C·ha−1·yr−1. This suggests that this HMTF is acting more as a source of carbon than a sink, having great negative implications for carbon emission scenarios in tropical forests. Although more studies of forest dynamics in HMTFs are necessary to reduce the current remaining uncertainties in the carbon cycle, our results highlight the persistent effects of carbon losses for the study area. HMTFs are likely to expand across the Amazon in the near future. Logging, including selective and illegal activities, is widespread, affecting the carbon cycle and the biodiversity of tropical forests. However, automated approaches using very high resolution (VHR) satellite data (≤1 m spatial resolution) to accurately track these small-scale human disturbances over large and remote areas are not readily available. The main constraint for performing this type of analysis is the lack of spatially accurate tree-scale validation data. In this study, we assessed the potential of VHR satellite imagery to detect canopy tree loss related to selective logging in closed-canopy tropical forests. To do this, we compared the tree loss detection capability of WorldView-2 and GeoEye-1 satellites with airborne LiDAR, which acquired pre- and post-logging data at the Jamari National Forest in the Brazilian Amazon. We found that logging drove changes in canopy height ranging from −5.6 to −42.2 m, with a mean reduction of −23.5 m. A simple LiDAR height difference threshold of −10 m was enough to map 97% of the logged trees. Compared to LiDAR, tree losses can be detected using VHR satellite imagery and a random forest (RF) model with an average precision of 64%, while mapping 60% of the total tree loss. Tree losses associated with large gap openings or tall trees were more successfully detected. In general, the most important remote sensing metrics for the RF model were standard deviation statistics, especially those extracted from the reflectance of the visible bands (R, G, B), and the shadow fraction. While most small canopy gaps closed within ~2 years, larger gaps could still be observed over a longer time. Nevertheless, the use of annual imagery is advised to reach acceptable detectability. Our study shows that VHR satellite imagery has the potential for monitoring the logging in tropical forests and detecting hotspots of natural disturbance with a low cost at the regional scale. The large scale loss of primary forest in the Amazon region, primarily due deforestation followed by land abandonment, place in evidence the importance of secondary forests for carbon sequestration in the tropics. Secondary succession (SS) in the Amazon is one of the major sources of uncertainties in net biomass estimation, especially due to lack of information on the different stages of succession. Hence, to discriminate between stages of secondary succession is not a straightforward task. Here we tested different structural metrics of Airborne Laser Scanning (ALS LiDAR) to characterise stages of secondary succession (SS) in the Amazonian tropical forests at the Tapajos National Forest, Para state, Brazil. We used metrics of height, canopy cover and canopy density for three different stages of SS: SS1, SS2 and SS3, that represents young, intermediate and old stages of forest succession, respectively. The analysis of height showed an increase from SS1 to SS3, as expected. The mean height for SS1, SS2 and SS3, was 6m (±4m), 19m (±7m) and 21m (±6m). Besides the subtler difference between SS2 to SS3, we observed that the canopy density representing big trees was slightly higher for SS3 than for SS2. The SS1 presented a small variation in canopy cover, probably due to its low structural complexity and smallest trees. Meanwhile, a higher heterogeneity in terms of canopy structure was found for SS2, indicating a more complex strata composition and diversity associated with vertical structure. The canopy cover results have also shown homogeneous canopy with some emergent trees for SS3. LiDAR metrics have a strong potential to discriminate the characteristics between stages of SS, especially due to its ability to directly provide information of forest structure. We recommend the use of LiDAR combined with other remote sensing and inventory data to map large areas of SS across the Amazon region. In future investigations the GEDI (Global Ecosystem Dynamics Investigation) datasets can be explored as well.
