Numerous studies have shown that combining populations from similar or closely related genetic breeds improves the accuracy of genomic predictions (GP). Extensive experimentation with diverse Bayesian and genomic best linear unbiased prediction (GBLUP) models have been developed to explore multi-breed genomic selection (GS) in livestock, ultimately establishing them as successful approaches for predicting genomic estimated breeding value (GEBV). This study aimed to assess the effectiveness of using BayesR and GBLUP models with linkage disequilibrium (LD)-weighted genomic relationship matrices (GRMs) for genomic prediction in three different beef cattle breeds to identify the best approach for enhancing the accuracy of multi-breed genomic selection in beef cattle. Additionally, a comparison was conducted to evaluate the predictive precision of different marker densities and genetic correlations among the three breeds of beef cattle. The GRM between Yunling cattle (YL) and other breeds demonstrated modest affinity and highlighted a notable genetic concordance of 0.87 between Chinese Wagyu (WG) and Huaxi (HX) cattle. In the within-breed GS, BayesR demonstrated an advantage over GBLUP. The prediction accuracies for HX cattle using the BayesR model were 0.52 with BovineHD BeadChip data (HD) and 0.46 with whole-genome sequencing data (WGS). In comparison to the GBLUP model, the accuracy increased by 26.8% for HD data and 9.5% for WGS data. For WG and YL, BayesR doubled the within-breed prediction accuracy to 14.3% from 7.1%, outperforming GBLUP across both HD and WGS datasets. Moreover, analyzing multiple breeds using genomic selection showed that BayesR consistently outperformed GBLUP in terms of predictive accuracy, especially when using WGS. For instance, in a mixed reference population of HX and WG, BayesR achieved a significant accuracy of 0.53 using WGS for HX, which was a substantial enhancement over the accuracies obtained with GBLUP models. The research further highlights the benefit of including various breeds in the reference group, leading to enhanced accuracy in predictions and emphasizing the importance of comprehensive genomic selection methods. Our research findings indicate that BayesR exhibits superior performance compared to GBLUP in multi-breed genomic prediction accuracy, achieving a maximum improvement of 33.3%, especially in genetically diverse breeds. The improvement can be attributed to the effective utilization of higher single nucleotide polymorphism (SNP) marker density by BayesR, resulting in enhanced prediction accuracy. This evidence conclusively demonstrates the significant impact of BayesR on enhancing genomic predictions in diverse cattle populations, underscoring the crucial role of genetic relatedness in selection methodologies. Assessments of genomic prediction accuracies using artificial intelligent (AI) algorithms (i.e., machine and deep learning methods) are currently not available or very limited in aquaculture species. The principal aim of this study was to examine the predictive performance of these new methods for disease resistance to Edwardsiella ictaluri in a population of striped catfish Pangasianodon hypophthalmus and to make comparisons with four common methods, i.e., pedigree-based best linear unbiased prediction (PBLUP), genomic-based best linear unbiased prediction (GBLUP), single-step GBLUP (ssGBLUP) and a nonlinear Bayesian approach (notably BayesR). Our analyses using machine learning (i.e., ML-KAML) and deep learning (i.e., DL-MLP and DL-CNN) together with the four common methods (PBLUP, GBLUP, ssGBLUP, and BayesR) were conducted for two main disease resistance traits (i.e., survival status coded as 0 and 1 and survival time, i.e., days that the animals were still alive after the challenge test) in a pedigree consisting of 560 individual animals (490 offspring and 70 parents) genotyped for 14,154 single nucleotide polymorphism (SNPs). The results using 6,470 SNPs after quality control showed that machine learning methods outperformed PBLUP, GBLUP, and ssGBLUP, with the increases in the prediction accuracies for both traits by 9.1-15.4%. However, the prediction accuracies obtained from machine learning methods were comparable to those estimated using BayesR. Imputation of missing genotypes using AlphaFamImpute increased the prediction accuracies by 5.3-19.2% in all the methods and data used. On the other hand, there were insignificant decreases (0.3-5.6%) in the prediction accuracies for both survival status and survival time when multivariate models were used in comparison to univariate analyses. Interestingly, the genomic prediction accuracies based on only highly significant SNPs (P<0.00001, 318-400 SNPs for survival status and 1,362-1,589 SNPs for survival time) were somewhat lower (0.3-15.6%) than those obtained from the whole set of 6,470 SNPs. In most of our analyses, the accuracies of genomic prediction were somewhat higher for survival time than survival status (0/1 data). It is concluded that although there are prospects for the application of genomic selection to increase disease resistance to E. ictaluri in striped catfish breeding programs, further evaluation of these methods should be made in independent families/populations when more data are accumulated in future generations to avoid possible biases in the genetic parameters estimates and prediction accuracies for the disease-resistant traits studied in this population of striped catfish P. hypophthalmus. We selected the most suitable kernel function and hyperparameters for the SVM model in eight published genomic data sets on pigs and maize. Next, we compared the SVM model with RBF and the linear kernel functions to the two most commonly used genome-enabled prediction models (GBLUP and BayesR) in terms of prediction accuracy, time, and the memory used. The results showed that the SVM model had the best prediction performance in two of the eight data sets, but in general, the predictions of both models were similar. In terms of time, the SVM model was better than BayesR but worse than GBLUP. In terms of memory, the SVM model was better than GBLUP and worse than BayesR in pig data but the same with BayesR in maize data. Newly developed sequencing technologies have dramatically reduced the cost of genotyping and significantly increased the scale of genotype data that used for GS. Meanwhile, state-of-the-art statistical methods were developed to make the best use of high marker density genotype data. In this study, 14 traits from four data sets of three species (maize, cattle, and pig) and five influential factors that affect the prediction accuracy were evaluated, including marker density (from 1 to ~600 k), statistical method (GBLUP-A, GBLUP-AD, and BayesR), minor allele frequency (MAF), heritability, and genetic architecture. Results indicate that in the GBLUP method, higher marker density leads to a higher prediction accuracy. In contrast, BayesR method needs more Monte Carlo Markov Chain (MCMC) iterations to reach the convergence and get reliable prediction values. BayesR outperforms GBLUP in predicting high or medium heritability trait that affected by one or several genes with large effects, while GBLUP performs similarly or slightly better than BayesR in predicting low heritability trait that controlled by a large amount of genes with minor effects. Prediction accuracy of trait with complex genetic architecture can be improved by increasing the marker density. Interestingly, for simple traits that controlled by one or several genes with large effects, higher marker density can cause a lower prediction accuracy if the QTN is included, but leads to a higher prediction accuracy if the QTN is excluded. The quantity of genetic markers with low MAF would not significantly affect the prediction accuracy of GBLUP, but results in a bad prediction accuracy performance of BayesR method. Compared with GBLUP-A, GBLUP-AD didn't show any advantages in capturing the non-additive variance for the traits with high heritability. The factors that affected prediction accuracy are discussed in this study and indicate that a combination of either GBLUP or BayesR method with moderate marker density and favorable polymorphism single nucleotide polymorphisms (SNPs) (~25 k SNPs) would always produce a good and stable prediction accuracy with acceptable breeding and computational costs.

ABSTRACT In this study, we aimed to provide a wet laboratory validation for a set of single nucleotide polymorphisms (SNP), which had been identified as candidate functional variants in silico. Genotyping for candidate SNP was performed in Brahman and Tropical Composite cattle. After quality control, 29 SNP were first investigated individually for their association with female reproductive traits and then used as a panel for genomic predictions. The reproductive traits studied were age at first corpus luteum (AGECL; days), post-partum anoestrus interval (PPAI; days), and a binary trait that described if the cow had ovulated before weaning the first calf or not (PW, 0-1). Single nucleotide polymorphisms in six genes (FOXA2, TRAF4, IRF2, IRF1, BPTF, and CPEB1) were found to be significantly associated with reproduction traits . The genomic prediction method used was BayesR, to accommodate the 29 new SNP and compare their performance with predictions based on 50K genotypes (Illumina SNP chip). When new SNP and PLAG1 mutation rs109231213 were included in the genomic predictions for female reproductive traits their accuracies improved. The best predictions were obtained by combining the new SNP and the 50K SNP using BayesR analysis, with a 4% improvement in accuracy. The proportion of the genetic variance explained by the new SNP together was 0.07 for AGECL, 0.03 for PPAI, and 0.02 for PW. It would be favourable to include these new SNP in future versions of bovine SNP chips to target selection for female reproductive traits. These new SNP are likely to improve genomic predictions for female reproductive traits in tropical beef cattle breeds, with varying degrees of Bos indicus content.
