Reproductive traits of dairy cattle are bound to the actual efficiency of farm operation, which therefore show great economic importance. Among them, some traits were deemed to be simultaneously affected by service sire and mating cow. Service sires are proved to play an important role in reproduction process of cows. However, limited study explored the genetic effect of service sire (GESS), let alone the genomic prediction of this effect. In the present study, 2244 genotyped bulls together with phenotypic records were used to predict the GESS on conception rate, 56‐day non‐return rate, calving ease, stillbirth and gestation length. The feasibilities of multi‐step genomic best linear unbiased predictor (msGBLUP) and single‐step genomic best linear unbiased predictor (ssGBLUP) were investigated under different scenarios, that is, different marker densities and validation population. The predictive accuracies and unbiasedness for GESS ranged from 0.159 to 0.647 and from 0.202 to 2.018, respectively, when validated on young bulls, while the accuracies and unbiasedness ranged from 0.409 to 0.802 and 0.333 to 1.146 when validated on random split data sets. It is feasible to predict GESS on reproductive traits by using a linear mixed model and genomic data, and high‐density marker panel had limited contribution to the prediction. This research investigated the potential factors that influence the genomic prediction of GESS on reproductive traits and indicated the possibility of genomic selection on GESS, both in ideal and practical circumstances. Simple Summary: The size of the reference population is critical to the accuracy of genomic prediction. In addition, joining the reference populations from different breeding organizations is a convenient and effective method by which to enlarge reference populations. By adding the Nordic Holstein reference population to the Chinese Holstein reference population, we found that the accuracy of genomic prediction in the Chinese Holstein population was improved substantially for the traits with high or moderate genetic correlation between the two populations; however, the low-genetic-correlation traits did not improve. These findings are important for the purposes of multi-country joint genomic evaluation. The size of the reference population is critical in order to improve the accuracy of genomic prediction. Indeed, improving genomic prediction accuracy by combining multinational reference populations has proven to be effective. In this study, we investigated the improvement of genomic prediction accuracy in seven complex traits (i.e., milk yield; fat yield; protein yield; somatic cell count; body conformation; feet and legs; and mammary system conformation) by combining the Chinese and Nordic Holstein reference populations. The estimated genetic correlations between the Chinese and Nordic Holstein populations are high with respect to protein yield, fat yield, and milk yield—whereby these correlations range from 0.621 to 0.720—and are moderate with respect to somatic cell count (0.449), but low for the three conformation traits (which range from 0.144 to 0.236). When utilizing the joint reference data and a two-trait GBLUP model, the genomic prediction accuracy in the Chinese Holsteins improves considerably with respect to the traits with moderate-to-high genetic correlations, whereas the improvement in Nordic Holsteins is small. When compared with the single population analysis, using the joint reference population for genomic prediction in younger animals, results in a 2.3 to 8.1 percent improvement in accuracy. Meanwhile, 10 replications of five-fold cross-validation were also implemented in order to evaluate the performance of joint genomic prediction, thereby resulting in a 1.6 to 5.2 percent increase in accuracy. With respect to joint genomic prediction, the bias was found to be quite low. The stability prediction is an effective approach to suppress the unstable milling process caused by the regenerative chatter. Through updating a numerical solution scheme (NSS), a fast prediction method is proposed in this paper. Firstly, a NSS is constructed by combining the Lagrange polynomial and Euler's method. Then, the solution of the differential equations described the milling process is transformed into the initial-value problem of the equation which is expressed by the built NSS over each small discrete time interval. Subsequently, the state transition matrix over one tooth passing period is established to predict the stability lobe diagram (SLD) via the Floquet theory. Finally, the computational performances of the proposed method are verified by the single and two DOF dynamic models. Compared with the complete discretization scheme, the computational accuracy and efficiency of the proposed method are increased by 2.69 times and 2.01 times, respectively. The proposed method reduces the computational accuracy by 2.16 times in comparison to the first-order full-discretization method, but it increases the computational efficiency by 2.2 times. The stability prediction is usually used to avoid the unstable machining in milling process. According to the Lagrange-Simpson hybrid interpolation scheme, this paper improves a numerical integration method (NIM) to perform the milling chatter prediction accurately and efficiently. Firstly, the higher-order numerical integral formulas (NIFs) are constructed based on the Lagrange polynomial. Thus, the third-order and fourth-order NIMs are built and investigated respectively. Then, to improve the calculated performance of the NIMs, the Simpson scheme is introduced to decrease the local discretization error. Finally, the comparisons among the built NIMs and the existing discretization methods are carried out by calculating the convergence rate and the stability boundaries. Compared to the third-order NIM and the third-order full-discretization method, the proposed second-order Lagrange-Simpson NIM shows the better computational performance. [ABSTRACT FROM AUTHOR]

Bayesian regression models are widely used in genomic prediction for various species. By introducing the global parameter τ, which can shrink marker effects to zero, and the local parameter λ k , which can allow markers with large effects to escape from the shrinkage, we developed two novel Bayesian models, named BayesHP and BayesHE. The BayesHP model uses Horseshoe+ prior, whereas the BayesHE model assumes local parameter λ k , after a half-t distribution with an unknown degree of freedom. The performances of BayesHP and BayesHE models were compared with three classical prediction models, including GBLUP, BayesA, and BayesB, and BayesU, which also applied global–local prior (Horseshoe prior). To assess model performances for traits with various genetic architectures, simulated data and real data in cattle (milk production, health, and type traits) and mice (type and growth traits) were analyzed. The results of simulation data analysis indicated that models based on global–local priors, including BayesU, BayesHP, and BayesHE, performed better in traits with higher heritability and fewer quantitative trait locus. The results of real data analysis showed that BayesHE was optimal or suboptimal for all traits, whereas BayesHP was not superior to other classical models. For BayesHE, its flexibility to estimate hyperparameter automatically allows the model to be more adaptable to a wider range of traits. The BayesHP model, however, tended to be suitable for traits having major/large quantitative trait locus, given its nature of the "U" type-like shrinkage pattern. Our results suggested that auto-estimate the degree of freedom (e.g., BayesHE) would be a better choice other than increasing the local parameter layers (e.g., BayesHP). In this study, we introduced the global–local prior with unknown hyperparameter to Bayesian regression models for genomic prediction, which can trigger further investigations on model development. Background: In breeding programs, recording large-scale feed intake (FI) data routinely at the individual level is costly and difficult compared with other production traits. An alternative approach could be to record FI at the group level since animals such as pigs are normally housed in groups and fed by a shared feeder. However, to date there have been few investigations about the difference between group- and individual-level FI recorded in different environments. We hypothesized that group- and individual-level FI are genetically correlated but different traits. This study, based on the experiment undertaken in purebred DanBred Landrace (L) boars, was set out to estimate the genetic variances and correlations between group- and individual-level FI using a bivariate random regression model, and to examine to what extent prediction accuracy can be improved by adding information of individual-level FI to group-level FI for animals recorded in groups. For both bivariate and univariate models, single-step genomic best linear unbiased prediction (ssGBLUP) and pedigree-based BLUP (PBLUP) were implemented and compared. Results: The variance components from group-level records and from individual-level records were similar. Heritabilities estimated from group-level FI were lower than those from individual-level FI over the test period. The estimated genetic correlations between group- and individual-level FI based on each test day were on average equal to 0.32 (SD = 0.07), and the estimated genetic correlation for the whole test period was equal to 0.23. Our results demonstrate that by adding information from individual-level FI records to group-level FI records, prediction accuracy increased by 0.018 and 0.032 compared with using group-level FI records only (bivariate vs. univariate model) for PBLUP and ssGBLUP, respectively. Conclusions: Based on the current dataset, our findings support the hypothesis that group- and individual-level FI are different traits. Thus, the differences in FI traits under these two feeding systems need to be taken into consideration in pig breeding programs. Selective genotyping of phenotypically superior animals may lead to bias and less accurate genomic breeding values (GEBV). Performing selective genotyping based on phenotypes measured in the breeding environment (B) is not necessarily a good strategy when the aim of a breeding program is to improve animals' performance in the commercial environment (C). Our simulation study compared different genotyping strategies for selection candidates and for fish in C in a breeding program for rainbow trout in the presence of genotype-by-environment interactions when the program had limited genotyping resources and unregistered pedigrees of individuals. For the reference population, selective genotyping of top and bottom individuals in C based on phenotypes measured in C led to the highest genetic gains, followed by random genotyping and then selective genotyping of top individuals in C. For selection candidates, selective genotyping of top individuals in B based on phenotypes measured in B led to the highest genetic gains, followed by selective genotyping of top and bottom individuals and then random genotyping. Selective genotyping led to bias in predicting GEBV. However, in scenarios that used selective genotyping of top fish in B and random genotyping of fish in C, predictions of GEBV were unbiased, with genetic correlations of 0.2 and 0.5 between traits measured in B and C. Estimates of variance components were sensitive to genotyping strategy, with an overestimation of the variance with selective genotyping of top and bottom fish and an underestimation of the variance with selective genotyping of top fish. Unbiased estimates of variance components were obtained when fish in B and C were genotyped at random. In conclusion, we recommend phenotypic genotyping of top and bottom fish in C and top fish in B for the purpose of selecting breeding animals and random genotyping of individuals in B and C for the purpose of estimating variance components when a genomic breeding program for rainbow trout aims to improve animals' performance in C. Feed represents the major cost of chicken production. Selection for improving feed utilization is a feasible way to reduce feed cost and greenhouse gas emissions. The objectives of this study were to investigate the efficiency of genomic prediction for feed conversion ratio (FCR), residual feed intake (RFI), average daily gain (ADG) and average daily feed intake (ADFI) and to assess the impact of selection for feed efficiency traits FCR and RFI on eviscerating percentage (EP), breast muscle percentage (BMP) and leg muscle percentage (LMP) in meat-type chickens. Genomic prediction was assessed using a 4-fold cross-validation for two validation scenarios. The first scenario was a random family sampling validation (CVF), and the second scenario was a random individual sampling validation (CVR). Variance components were estimated based on the genomic relationship built with single nucleotide polymorphism markers. Genomic estimated breeding values (GEBV) were predicted using a genomic best linear unbiased prediction model. The accuracies of GEBV were evaluated in two ways: the correlation between GEBV and corrected phenotypic value divided by the square root of heritability, i.e., the correlation-based accuracy, and model-based theoretical accuracy. Breeding values were also predicted using a conventional pedigree-based best linear unbiased prediction model in order to compare accuracies of genomic and conventional predictions. The heritability estimates of FCR and RFI were 0.29 and 0.50, respectively. The heritability estimates of ADG, ADFI, EP, BMP and LMP ranged from 0.34 to 0.53. In the CVF scenario, the correlation-based accuracy and the theoretical accuracy of genomic prediction for FCR were slightly higher than those for RFI. The correlation-based accuracies for FCR, RFI, ADG and ADFI were 0.360, 0.284, 0.574 and 0.520, respectively, and the model-based theoretical accuracies were 0.420, 0.414, 0.401 and 0.382, respectively. In the CVR scenario, the correlation-based accuracy and the theoretical accuracy of genomic prediction for FCR was lower than RFI, which was different from the CVF scenario. The correlation-based accuracies for FCR, RFI, ADG and ADFI were 0.449, 0.593, 0.581 and 0.627, respectively, and the model-based theoretical accuracies were 0.577, 0.629, 0.631 and 0.638, respectively. The accuracies of genomic predictions were 0.371 and 0.322 higher than the conventional pedigree-based predictions for the CVF and CVR scenarios, respectively. The genetic correlations of FCR with EP, BMP and LMP were -0.427, -0.156 and -0.338, respectively. The correlations between RFI and the three carcass traits were -0.320, -0.404 and -0.353, respectively. These results indicate that RFI and FCR have a moderate accuracy of genomic prediction. Improving RFI and FCR could be favourable for EP, BMP and LMP. Compared with FCR, which can be improved by selection for ADG in typical meat-type chicken breeding programs, selection for RFI could lead to extra improvement in feed efficiency. The difficulty or high cost to register pedigree and the presence of genotype by environment interaction (G×E) are the factors limiting conventional selective breeding in aquaculture. The limitation could be overcome by genomic selection. The objective of this study was to investigate the impact of phenotypic information and composition of reference population on genomic prediction in aquaculture under the presence of G×E, and the impact of genotyping strategy for selection candidates on genetic progress. The study was based on simulated data mimicking a rainbow trout population under G×E where genetic correlation between breeding environment and commercial production environment was 0.8, 0.5 or 0.2. Different scenarios of reference population were investigated, with regard to reference individuals from breeding population or production population, reference individuals were a random sample or a selected sample of top fish, and the phenotypic performance of the reference individuals were measured in breeding environment or in production environment. These scenarios were assessed on accuracy and unbiasedness of predicted breeding value for performance in commercial production environment. The results showed that genomic prediction greatly increased accuracy of selection, compared with conventional pedigree-based selection. Reference population comprising top individuals led to low accuracy and serious bias of genomic prediction. Accuracies of breeding values for performance in production environment predicted based on phenotypic information from breeding farm were low when genetic correlation between breeding and production environments was less than 0.8. With records of performance measured in production farm, reference population comprising individuals from breeding population gave higher prediction accuracy than the reference individuals from production population did. In addition, preselecting candidates from the breeding population for genotyping led to larger selection response than randomly genotyping candidates. These results indicate that genomic selection is feasible and promising in fish breeding under the presence of G×E. It is a good strategy to use a reference population comprising individuals randomly sampled from breeding population but reared in commercial production farm to get phenotypic records (RanBC in the context). Such a reference population is representative of the whole population, have a close relationship with candidates, and lead to a direct selection for performance in commercial production environment.
