In ecosystems, sharks can be predators, competitors, facilitators, nutrient transporters, and food. However, overfishing and other threats have greatly reduced shark populations, altering their roles and effects on ecosystems. We review these changes and implications for ecosystem function and management. Macropredatory sharks are often disproportionately affected by humans but can influence prey and coastal ecosystems, including facilitating carbon sequestration. Like terrestrial predators, sharks may be crucial to ecosystem functioning under climate change. However, large ecosystem effects of sharks are not ubiquitous. Increasing human uses of oceans are changing shark roles, necessitating management consideration. Rebuilding key populations and incorporating shark ecological roles, including less obvious ones, into management efforts are critical for retaining sharks' functional value. Coupled social-ecological frameworks can facilitate these efforts.

As the offshore hydrocarbon industry matures and decommissioning activities are expected to increase, there is a requirement to assess the environmental consequences of different pipeline decommissioning options. Previous research on fish and other ecological components associated with pipelines has focused on examining species richness, abundance and biomass surrounding structures. The extent to which subsea pipelines mimic or alter ecosystem function compared with nearby natural habitats is unknown. We analyse differences in fish assemblage biological trait composition and the functional diversity at exposed shallow-water subsea pipelines, nearby natural reef and soft sediment habitats, using mini stereo-video remotely operated vehicles (ROV). Habitats significantly differed in assemblage trait composition. The pipeline and reef habitats shared a more similar functional composition and had the presence of key functional groups required for the development and maintenance of healthy coral reef systems. We investigated the composition and abundance of fish assemblages associated with seven offshore oil and gas platform jackets in the Gulf of Thailand before (pre-lift and pre-tow), and immediately after relocation (post-tow and reefed). Jackets were cut, lifted until partly out of the water, and attached to the rear of a heavy lift vessel. They were towed at speeds of 2.7 - 3.3 knots for between 133.9 and 205.4 km before being placed on the seafloor at an artificial reef site. Sixteen species of fish were observed both before and after jacket towing. We believe these species have sought refuge in the complex structures out of the current and have remained with the jackets. Ten species of fish were observed before towing, but not after. A further seven species of fish were only observed after the jackets were relocated onto the seafloor and were assumed to be early colonisers to the structures. Marine fisheries in coastal ecosystems in many areas of the world have historically removed large-bodied individuals, potentially impairing ecosystem functioning and the long-term sustainability of fish populations. Reporting on size-based indicators that link to food-web structure can contribute to ecosystem-based management, but the application of these indicators over large (cross-ecosystem) geographical scales has been limited to either fisheries-dependent catch data or diver-based methods restricted to shallow waters (<20 m) that can misrepresent the abundance of large-bodied fished species. We obtained data on the body-size structure of 82 recreationally or commercially targeted marine demersal teleosts from 2904 deployments of baited remote underwater stereo-video (stereo-BRUV). Sampling was at up to 50 m depth and covered approximately 10,000 km of the continental shelf of Australia. Seascape relief, water depth, and human gravity (i.e., a proxy of human impacts) were the strongest predictors of the probability of occurrence of large fishes and the abundance of fishes above the minimum legal size of capture. No-take marine reserves had a positive effect on the abundance of fishes above legal size, although the effect varied across species groups. In contrast, sublegal fishes were best predicted by gradients in sea surface temperature (mean and variance). In areas of low human impact, large fishes were about three times more likely to be encountered and fishes of legal size were approximately five times more abundant. For conspicuous species groups with contrasting habitat, environmental, and biogeographic affinities, abundance of legal-size fishes typically declined as human impact increased. Offshore decommissioning activities are expected to increase as oil and gas subsea infrastructure becomes obsolete. Decisions on decommissioning alternatives will benefit from quantifying and understanding the marine communities associated with these structures. As a case study, fish assemblages associated with an inshore network of subsea pipelines located on the North West shelf of Western Australia were compared to those in surrounding natural reef and soft sediment habitats using remotely operated vehicles fitted with a stereo-video system (stereo-ROVs). The number of species, the abundance, biomass, feeding guild composition and the economic value of fishes were compared among habitats. The community composition of fish associated with pipelines was distinct from those associated with natural habitats, and was characterised by a greater abundance and/or biomass of fish from higher trophic levels (e.g. piscivores, generalist carnivores and invertivores), including many species considered to be of value to commercial and recreational fishers. Biomass of fish on pipelines was, on average, 20 times greater than soft sediments, and was similar to natural reefs. However, the biomass of species considered important to fisheries recorded on the pipelines was, on average 3.5 times greater than reef and 44.5 times greater than soft sediment habitats. This study demonstrates that fish assemblages on the pipeline infrastructure exhibit high ecological and socioeconomic values.

Marine ecosystems are changing rapidly as the oceans warm and become more acidic. The physical factors and the changes to ocean chemistry that they drive can all be measured with great precision. Changes in the biological composition of communities in different ocean regions are far more challenging to measure because most biological monitoring methods focus on a limited taxonomic or size range. Environmental DNA (eDNA) analysis has the potential to solve this problem in biological oceanography, as it is capable of identifying a huge phylogenetic range of organisms to species level. Here we develop and apply a novel multi-gene molecular toolkit to eDNA isolated from bulk plankton samples collected over a five-year period from a single site. This temporal scale and level of detail is unprecedented in eDNA studies. We identified consistent seasonal assemblages of zooplankton species, which demonstrates the ability of our toolkit to audit community composition. We were also able to detect clear departures from the regular seasonal patterns that occurred during an extreme marine heatwave. The integration of eDNA analyses with existing biotic and abiotic surveys delivers a powerful new long-term approach to monitoring the health of our world's oceans in the context of a rapidly changing climate., Competing Interests: The Authors declare that no competing interests exists.

Monitoring communities of fish is important for the management and sustainability of fisheries and marine ecosystems. Baited remote underwater video systems (BRUVs) are among the most effective nondestructive techniques for sampling bony fishes and elasmobranchs (sharks, rays, and skates). However, BRUVs sample visually conspicuous biota; hence, some taxa are undersampled or not recorded at all. We compared the diversity of fishes characterized using BRUVs with diversity detected via environmental DNA (eDNA) metabarcoding. We sampled seawater and captured BRUVs imagery at 48 locales that included reef and seagrass beds inside and outside a marine reserve (Jurien Bay in Western Australia). Eighty-two fish genera from 13 orders were detected, and the community of fishes described using eDNA and BRUVs combined yielded >30% more generic richness than when either method was used alone. Rather than detecting a homogenous genetic signature, the eDNA assemblages mirrored the BRUVs' spatial explicitness; differentiation of taxa between seagrass and reef was clear despite the relatively small geographical scale of the study site (∼35 km 2 ). Taxa that were not sampled by one approach, due to limitations and biases intrinsic to the method, were often detected with the other. Therefore, using BRUVs and eDNA in concert provides a more holistic view of vertebrate marine communities across habitats. Scuba diving tourism is a sustainable source of income for many coastal communities, but can have negative environmental impacts if not managed effectively. Diving on soft sediment habitats, typically referred to as 'muck diving', is a growing multi-million dollar industry with a strong focus on photographing cryptobenthic fauna. We assessed how the environmental impacts of scuba divers are affected by the activity they are engaged in while diving and the habitat they dive in. To do this, we observed 66 divers on coral reefs and soft sediment habitats in Indonesia and the Philippines. We found diver activity, specifically interacting with and photographing fauna, causes greater environmental disturbances than effects caused by certification level, gender, dive experience or age. Divers touched the substrate more often while diving on soft sediment habitats than on coral reefs, but this did not result in greater environmental damage on soft sediment sites. Divers had a higher impact on the substrate and touch animals more frequently when observing or photographing cryptobenthic fauna. When using dSLR-cameras, divers spent up to five times longer interacting with fauna. With the unknown, long-term impacts on cryptobenthic fauna or soft sediment habitats, and the increasing popularity of underwater photography, we argue for the introduction of a muck diving code of conduct., (Copyright © 2018 Elsevier Ltd. As ecosystems come under increasing anthropogenic pressure, rare species face the highest risk of extinction. Paradoxically, data necessary to evaluate the conservation status of rare species are often lacking because of the challenges of detecting species with low abundance. One group of fishes subject to this undersampling bias are those with cryptic body patterns. Twenty-one percent of cryptic fish species assessed for their extinction risk (International Union for Conservation of Nature [IUCN]) are data deficient. We developed a nondestructive method for surveying cryptically patterned marine fishes based on the presence of biofluorescence (underwater biofluorescence census, UBC). Blue LED torches were used to investigate how widespread biofluorescence was in cryptic reef fishes in the Coral Triangle region. The effectiveness of UBC to generate abundance data was tested on a data-deficient pygmy seahorse species (Hippocampus bargibanti) and compared with data obtained from standard underwater visual census (UVC) surveys. We recorded 95 reef fish species displaying biofluorescence, 73 of which had not been previously described as biofluorescent. Of those fish with cryptic patterns, 87% were biofluorescent compared with 9% for noncryptic fishes. The probability of species displaying biofluorescence was 70.9 times greater for cryptic species than for noncryptic species. Almost twice the number of H. bargibanti was counted using the UBC compared with UVC. For 2 triplefin species (Ucla xenogrammus, Enneapterygius tutuilae), the abundance detected with UBC was triple that detected with UVC. The UBC method was effective at finding cryptic species that would otherwise be difficult to detect and thus will reduce interobserver variability inherent to UVC surveys. Biofluorescence is ubiquitous in cryptic fishes, making this method applicable across a wide range of species. Data collected using UBC could be used with multiple IUCN criteria to assess the extinction risk of cryptic species. Niche requirements and habitat resource partitioning by conspecific fishes of different sizes are significant knowledge gaps in the species distribution modelling domain. Management actions and operations are typically concentrated on static habitats, or specific areas of interest, without considering movement patterns of species associated with ontogenetic shifts in habitat usage. Generalized additive models were used to model the body-length-habitat relationships of six fish species. These models were used to identify subsets of environmental parameters that drive and explain the continuous length-habitat relationships for each of the study species, which vary in their degree of ecological and/or commercial importance. Continuous predictive maps of the length distributions for each of the six study species across approximately 200 km 2 of the study area were created from these models. The spatial patterns in habitat partitioning by individuals of different body lengths for all six study species provide strong evidence for ontogenetic shifts. This highlights the importance of considering ontogenetic processes for marine spatial management. Importantly, predictive hotspot maps were created that identify potential areas that accumulate individuals of similar life stages of multiple species (e.g., multispecies nursery areas). In circumstances where limited resources are available for monitoring and management of fish resources, predictive modelling is a valuable tool for studying previously overlooked processes such as ontogenetic habitat shifts. Predictive modelling provides crucial information that elucidates spatial patterns in community composition across mosaics of benthic habitats. Large-bodied coral reef roving predators (sharks, jacks, snappers) are largely considered to be depleted around human population centers. In the Hawaiian Archipelago, supporting evidence is primarily derived from underwater visual censuses in shallow waters (≤30 m). However, while many roving predators are present or potentially more abundant in deeper strata (30-100 m+), distributional information remains sparse. To partially fill that knowledge gap, we conducted surveys in the remote Northwestern Hawaiian Islands (NWHI) and populated Main Hawaiian Islands (MHI) from 2012-2014 using baited remote underwater stereo-video. Surveys between 0-100 m found considerable roving predator community dissimilarities between regions, marked conspicuous changes in species abundances with increasing depth, and largely corroborated patterns documented during shallow water underwater visual censuses, with up to an order of magnitude more jacks and five times more sharks sampled in the NWHI compared to the MHI. Additionally, several species were significantly more abundant and larger in mesophotic versus shallow depths, which remains particularly suggestive of deep-water refugia effects in the MHI. Stereo-video extends the depth range of current roving predator surveys in a more robust manner than was previously available, and appears to be well-suited for large-scale roving predator work in the Hawaiian Archipelago.

Distributions of mobile animals have been shown to be heavily influenced by habitat and climate. We address the historical and contemporary context of fish habitats within a major zootone: the Recherche Archipelago, southern western Australia. Baited remote underwater video systems were set in nine habitat types within three regions to determine the species diversity and relative abundance of bony fishes, sharks and rays. Constrained ordinations and multivariate prediction and regression trees were used to examine the effects of gradients in longitude, depth, distance from islands and coast, and epibenthic habitat on fish assemblage composition. A total of 90 species from 43 families were recorded from a wide range of functional groups. Ordination accounted for 19% of the variation in the assemblage composition when constrained by spatial and epibenthic covariates, and identified redundancy in the use of distance from the nearest emergent island as a predictor. A spatial hierarchy of fourteen fish assemblages was identified using multivariate prediction and regression trees, with the primary split between assemblages on macroalgal reefs, and those on bare or sandy habitats supporting seagrass beds. The characterisation of indicator species for assemblages within the hierarchy revealed important faunal break in fish assemblages at 122.30 East at Cape Le Grand and subtle niche partitioning amongst species within the labrids and monacanthids. For example, some species of monacanthids were habitat specialists and predominantly found on seagrass (Acanthaluteres vittiger, Scobinichthys granulatus), reef (Meuschenia galii, Meuschenia hippocrepis) or sand habitats (Nelusetta ayraudi). Predatory fish that consume molluscs, crustaceans and cephalopods were dominant with evidence of habitat generalisation in reef species to cope with local disturbances by wave action. Niche separation within major genera, and a sub-regional faunal break, indicate future zootone mapping should recognise both cross-shelf and longshore environmental gradients.

Understanding movement patterns, habitat use and behaviour of fish is critical to determining how targeted species may respond to protection provided by "no-take" sanctuary zones within marine parks. We assessed the fine and broad scale movement patterns of an exploited herbivore, luderick (Girella tricuspidata), using acoustic telemetry to evaluate how this species may respond to protection within Jervis Bay (New South Wales, Australia). We surgically implanted fourteen fish with acoustic transmitters and actively and passively tracked individuals to determine fine and broad scale movement patterns respectively. Eight fish were actively tracked for 24 h d¯(1) for 6 d (May 2011), and then intermittently over the following 30 d. Six fish were passively tracked from December 2011 to March 2012, using a fixed array of receivers deployed across rocky reefs around the perimeter of the bay. Luderick exhibited strong site fidelity on shallow subtidal reefs, tending to remain on or return consistently to the reef where they were caught and released. All eight fish actively tracked used core areas solely on their release reef, with the exception of one fish that used multiple core areas, and four of the six fish passively tracked spent between 75 to 96% of days on release reefs over the entire tracking period. Luderick did move frequently to adjacent reefs, and occasionally to more distant reefs, however consistently returned to their release reef. Luderick also exhibited predictable patterns in movement between spatially distinct daytime and night-time core use areas. Night-time core use areas were generally located in sheltered areas behind the edge of reefs. Overall, our data indicate luderick exhibit strong site fidelity on shallow subtidal reefs in Jervis Bay and suggests that this important herbivore may be likely to show a positive response to protection within the marine park.

Age structure data is essential for single species stock assessments but length-frequency data can provide complementary information. In south-western Australia, the majority of these data for exploited species are derived from line caught fish. However, baited remote underwater stereo-video systems (stereo-BRUVS) surveys have also been found to provide accurate length measurements. Given that line fishing tends to be biased towards larger fish, we predicted that, stereo-BRUVS would yield length-frequency data with a smaller mean length and skewed towards smaller fish than that collected by fisheries-independent line fishing. To assess the biases and selectivity of stereo-BRUVS and line fishing we compared the length-frequencies obtained for three commonly fished species, using a novel application of the Kernel Density Estimate (KDE) method and the established Kolmogorov-Smirnov (KS) test. The shape of the length-frequency distribution obtained for the labrid Choerodon rubescens by stereo-BRUVS and line fishing did not differ significantly, but, as predicted, the mean length estimated from stereo-BRUVS was 17% smaller. Contrary to our predictions, the mean length and shape of the length-frequency distribution for the epinephelid Epinephelides armatus did not differ significantly between line fishing and stereo-BRUVS. For the sparid Pagrus auratus, the length frequency distribution derived from the stereo-BRUVS method was bi-modal, while that from line fishing was uni-modal. However, the location of the first modal length class for P. auratus observed by each sampling method was similar. No differences were found between the results of the KS and KDE tests, however, KDE provided a data-driven method for approximating length-frequency data to a probability function and a useful way of describing and testing any differences between length-frequency samples. This study found the overall size selectivity of line fishing and stereo-BRUVS were unexpectedly similar.

The implications of shallow water impacts such as fishing and climate change on fish assemblages are generally considered in isolation from the distribution and abundance of these fish assemblages in adjacent deeper waters. We investigate the abundance and length of demersal fish assemblages across a section of tropical continental shelf at Ningaloo Reef, Western Australia, to identify fish and fish habitat relationships across steep gradients in depth and in different benthic habitat types. The assemblage composition of demersal fish were assessed from baited remote underwater stereo-video samples (n = 304) collected from 16 depth and habitat combinations. Samples were collected across a depth range poorly represented in the literature from the fringing reef lagoon (1-10 m depth), down the fore reef slope to the reef base (10-30 m depth) then across the adjacent continental shelf (30-110 m depth). Multivariate analyses showed that there were distinctive fish assemblages and different sized fish were associated with each habitat/depth category. Species richness, MaxN and diversity declined with depth, while average length and trophic level increased. The assemblage structure, diversity, size and trophic structure of demersal fishes changes from shallow inshore habitats to deeper water habitats. More habitat specialists (unique species per habitat/depth category) were associated with the reef slope and reef base than other habitats, but offshore sponge-dominated habitats and inshore coral-dominated reef also supported unique species. This suggests that marine protected areas in shallow coral-dominated reef habitats may not adequately protect those species whose depth distribution extends beyond shallow habitats, or other significant elements of demersal fish biodiversity. The ontogenetic habitat partitioning which is characteristic of many species, suggests that to maintain entire species life histories it is necessary to protect corridors of connected habitats through which fish can migrate.
