Soil invertebrates are members of terrestrial ecosystems, contributing to the processing of organic matter, resulting in carbon and nutrient cycling that is essential for continuous productivity. By linking species delineations, morphological traits and measured or inferred functional roles, we demonstrate a method for functional identification of soil faunal assemblages based on molecular information. Here we align the genetic inter-relatedness and functional trait expression in nematodes and springtails. Nematodes were assigned feeding guild, plant parasitic feeding type and coloniser-persister (c-p) value, with springtail sequences assigned to soil vertical stratification level, soil moisture preference and a selection of morphological traits. We found that both nematode and springtail feeding preferences show significant phylogenetic clustering. In contrast, greater dispersal was found amongst nematode coloniser-persister (c-p) values and springtail soil vertical stratification level and moisture preferences. Minimum patristic (p) distances between species supported the clustering amongst nematode feeding guilds, with plant feeders being separated from all other guilds by at least p = 0.99. Distances between endoparasitic, ectoparasitic and sedentary plant parasitic nematodes were also distinct with minimal distances of p = 0.35–0.72 between parasitic types. Springtail stratification level and soil moisture preferences showed greater dispersion across phylogenies, with negligible between-group minimum patristic distances. However, nematode c-p values and springtail moisture preference alignments indicate some genetic conservation at the genus level. These results indicate how ecosystems can direct trait conservation beyond that of environmental stimuli. Being able to assign functional traits to novel sequences will allow individual species' likely contribution to ecosystem functioning to be inferred without the need for exact taxonomic identification. More broadly, such information can advance our understanding of the evolution of soil faunal traits and the contribution of diverse soil assemblages to functional soil systems, particularly those with a high proportion of undescribed species.

Among the most economically relevant and environmentally devastating diseases globally are those caused by Phytophthora species. In Australia, production losses in agriculture and forestry results from several well-known cosmopolitan Phytophthora species and infestation of natural ecosystems by Phytophthora cinnamomi have caused irretrievable loss to biodiversity, especially in proteaceous dominated heathlands. For this review, all available records of Phytophthora in Australia were collated and curated, resulting in a database of 7869 records, of which 2957 have associated molecular data. Australian databases hold records for 99 species, of which 20 are undescribed. Eight species have no records linked to molecular data, and their presence in Australia is considered doubtful. The 99 species reside in 10 of the 12 clades recognised within the complete phylogeny of Phytophthora. The review includes discussion on each of these species? status and additional information provided for another 29 species of concern. The first species reported in Australia in 1900 was Phytophthora infestans. By 2000, 27 species were known, predominantly from agriculture. The significant increase in species reported in the subsequent 20 years has coincided with extensive surveys in natural ecosystems coupled with molecular taxonomy and the recognition of numerous new phylogenetically distinct but morphologically similar species. Routine and targeted surveys within Australian natural ecosystems have resulted in the description of 27 species since 2009. Due to the new species descriptions over the last 20 years, many older records have been reclassified based on molecular identification. The distribution of records is skewed toward regions with considerable activity in high productivity agriculture, horticulture and forestry, and native vegetation at risk from P. cinnamomi. Native and exotic hosts of different Phytophthora species are found throughout the phylogeny; however, species from clades 1, 7 and 8 are more likely to be associated with exotic hosts. One of the most difficult challenges to overcome when establishing a pest status is a lack of reliable data on the current state of a species in any given country or location. The database compiled here for Australia and the information provided for each species overcomes this challenge. This review will aid federal and state governments in risk assessments and trade negotiations by providing a comprehensive resource on the current status of Phytophthora species in Australia.

Moon jellies are some of the most popular, widely distributed, and best-studied marine jellyfish. By the end of the past century only two or three Aurelia species were recognized, but with the rise of DNA barcoding studies, around thirty Aurelia species are presently accepted. Most of the species are morphologically indistinguishable and have restricted biogeography. We reveal, with COI, 16S, and ITS1-5.8S sequence data, two (pseudo-)cryptic species of Aurelia, potentially endemic to the Azores ecoregion, herein provisionally classified as A. "cf. pseudosolida" and A. "misteriosa". These species are closely related to the Mediterranean lineages of A. pseudosolida and A. persea, respectively. In the Azores, the shape of the campanula and oral arms readily distinguishes the two species: the former with folded oral arms and globose campanula, and the latter with flattened campanula and thick and long oral arms. Previous reports of A. solida and A. aurita in the Azores should generally correspond to A. "misteriosa" and A. cf. pseudosolida, respectively. The phylogenetic (re-)examination of the available DNA barcodes of Aurelia only evidenced human-mediated dispersal for A. coerulea, A. relicta, and A. aurita. Aurelia solida cannot be yet considered NIS in the Mediterranean. More jellyfish DNA (meta)barcoding should reveal further cryptic diversity, biological invasions, and phylogeographic inferences. DNA barcoding by sequencing a standard region of cytochrome c oxidase subunit I (COⅠ) provides an accurate, rapid method for identifying different species. In this study, we provide a molecular taxonomic assessment of demersal fishes in the Bering Sea and Chukchi Sea based on DNA barcoding, and a total of 123 mitochondrial COⅠ partial fragments with a length of 652 bp were obtained. The consensus among all sequences was determined by alignment via a BLAST search in GenBank. Phylogenetic relationships were reconstructed on the basis of neighbor-joining (NJ) trees and barcoding gaps. The 39 species investigated in this analysis were distributed among 10 families. Five families within Scorpaeniformes including 19 species accounted for almost half of the species. The next largest group was Perciformes, with 9 species, followed by Pleuronectiformes and Gadiformes, with 5 species each, and the smallest number of species belonged to Rajiformes. At the family level, Cottidae was the largest family, followed by Zoarcidae, accounting for 8 species. The other eight families—Gadidae, Pleuronectidae, Psychrolutidae, Agonidae, Liparidae, Ammodytidae, Hexagrammidae, and Rajidae—accounted for a smaller proportion of species. In brief, our study shows that DNA barcodes are an effective tool for studying fish diversity and phylogeny in the Bering Sea and Chukchi Sea. The contribution of DNA barcoding to identifying Arctic fish species may benefit further Arctic fish studies on biodiversity, biogeography and conservation in the future.

The position of the southwestern Caucasus as a stygobiotic Mollusca hotspot is confirmed. Molecular data of stygobiotic gastropods revealed the diversity of subfamily Sadlerianinae Szarowska, 2006, inhabiting the subterranean environment of Georgia. In addition to the well-known endemic generaPontohoratiaVinarski, Palatov & Glöer, 2014 andMotsametiaVinarski, Palatov & Glöer, 2014, five more genera were identified in northwestern Georgia as new to the science:Kartvelobiagen. nov.,Imeretiopsisgen. nov.,Caucasopsisgen. nov.,Caucasogeyeriagen. nov., andHausdorfeniagen. nov.Additionally, 21 new species were found to inhabit the studied area (Samegrelo, Imereti, Racha regions in Georgia).

We submitted first results of the DNA studies of the Central Asiatic owlet moths of the genus Euchalcia. Standard cytochrome C oxidase subunit I (COI) gene fragments were sequenced for DNA barcoding of six specimens belonging to Euchalcia herrichi and Euchalcia gyulai. We compared the received sequences between discussed species and with two European Euchalcia species (E. variabilis and E. consona). We found no variability within the COI sequences of the samples collected in the same locality (Alai Mts., Kyrgyzstan), whereas the difference in COI sequences between two populations (Ketmen Mts., Kazakhstan and Alai Mts., Kyrgyzstan) was 0.005.

Since 2020, the south-western Caucasus has been recognized as a hotspot of stygobiotic Mollusca diversity after revealing a large number of new, range-restricted species within the spring snail family Hydrobiidae, subfamily Sadlerianinae sensu Szarowska. Meantime, based on extensive material collected in the south-western Caucasus during the last decades, we studied members of another spring snail subfamily Belgrandiellinae Radoman, 1983. Modern integrative taxonomic work revealed hitherto unknown diversity within this subfamily in the region and further proved the importance of the south-western Caucasus as a hotspot of stygobiotic life. In particular, the subterranean environment and springs of Georgia were known to be inhabited by the genus Tschernomorica Vinarski and Palatov, 2019 with four nominal species. Our research, based on a morpho-anatomical study and genetic investigation of COI/H3 mitochondrial/nuclear markers, revealed additionally seven species and three genera new to science—Colchiella lugella gen. et sp. nov., C. nazodelavo gen. et sp. nov., C. shiksa gen. et sp. nov., C. dadiani gen. et sp. nov., Sataplia cavernicola gen. et sp. nov., Aetis starobogatovi gen. et sp. nov., and Tschernomorica kopidophora sp. nov. —to inhabit the Georgian part of south-western Caucasus. The full taxonomic description of each new taxa, along with the review of habitat characteristics and conservation status, is provided. Molecular genetics suggests that the ancestors of Caucasian Belgrandiellinae have migrated from south-western Europe, probably more than once during the late Messinian and early Pliocene periods. Later, Plio-Pleistocene climate oscillations, particularly the repeated rise and fall of the Black Sea water level, resulted in the isolation and radiation of various lineages within the Caucasus and Crimea.

The Silene gigantea complex is characterized by a high degree of morphological variability that resulted in the description of three subspecies across its distribution range from the Balkan Peninsula to South-west Asia and Cyprus. In this work, we used nuclear and plastid markers in Bayesian phylogeographic analyses to investigate the taxonomy and the evolutionary history of S. gigantea. The results from plastid DNA partly support the existing taxonomic assessments since S. gigantea subsp. rhodopea is monophyletic, whereas S. gigantea subspp. gigantea and hellenica are clearly polyphyletic. This pattern suggests that a strong morphological convergence is associated with chasmophytic conditions. The results also suggest that the populations from the Epirus region (north-western Greece) did not arise from hybridization as previously claimed, but correspond to a new evolutionary lineage that is consequently described and named S. gigantea subsp. epirota. An identification key to the four subspecies is also given. Our phylogeographic study further highlights a genetic continuity across populations from the central and eastern Greek mainland to Chios and Turkey, all of them sharing the same plastid DNA haplotype and belonging to the same nuclear cluster. In addition, at least two separate colonization events are suggested for Crete. The Bayesian phylogeographic reconstruction clearly points to a post-Messinian diversification across the Aegean area. Considering the low seed dispersal ability of S. gigantea, a continuum of ancestral populations between islands and the mainland is assumed to have occurred during the last glaciations and to have played a key role in colonization processes.

Background: The mastic tree (formal name: Pistacia lentiscus var. Chia) is extensively cultivated on the southern part of the Greek island of Chios. Its extensive cultivation is due to the production of a special resin, known as mastic gum, or mastiha, which is widely used in several dietary, pharmaceutical and other products since ancient times. Mastic tree is an evergreen, dioecious (consisting of male and female individuals), woody plant. Furthermore, a number of morphological characteristics suggest the existence of several different plant groups, called here “morpho-varieties”, but it is probable that there exist an unknown number of different, deviating genotypes on the island. Nevertheless, five major morphologically determined morpho-varieties of mastic tree are mainly cultivated, namely “Votomos”, “Maroulitis”, “Mavroschinos”, “Stenophyllos” and “Fardyphyllos”. The morpho-varieties exhibit mostly, but not always, distinct morphology, on which their taxonomy was initially based. Since it is observed that different plant populations differ in the quantity and quality of the produced resin, it is important to explore whether these differences have a genetic basis, or are due to other factors, such as agricultural practices, or soil composition. To this end, the genetic diversity among these five morpho-varieties and within each one of them was investigated in the present study, using in a first approximation their Random Amplified Polymorphic DNA profiles and subsequently the sequence divergence of their Internal Transcribed Spacer regions 1 and 2. Results: The results confirm the existence of a considerable genotypic diversity among the five morpho-varieties studied and, furthermore, reveal the existence of genotypic diversity within each one of them, as well as the existence of a number of further deviating genotypes. The possibility, this diversity to be partly a result of reticulate evolution events is also discussed.Conclusions: This study provides evidence that the population of cultivated mastic trees on the island of Chios consists mainly of two species, i.e. Pistacia lentiscus and Pistacia x saportae, although it is clear that there also exist genetically deviating mastic trees, as well as individual plants, probably produced through hybridization between the two afore mentioned species.

The Balkan endemic caddisfly species Drusus osogovicus Kumanski, 1980 that was previously known only from Bulgaria was recently reported from the Republic of North Macedonia as well. However, all data on the presence of the species included only adult specimens as the larval stage remained unknown. In the following study we present the first description of the larval stage of Drusus osogovicus based on morphological characters. In order to prove the conspecificity between the larvae and the adults, DNA barcoding of the specimens was also conducted. Furthermore, lists of the crucial diagnostic characters present only in D. osogovicus larvae as well as information on the distribution and ecological preferences of the species are also provided.

This article aims to reconstruct the invasion of the ear-shaped pond snail, Radix auricularia (Linnaeus, 1758), to Lake Baikal, East Siberia. This species is widely distributed in the Palaearctic and Northern America, and since the early 20th century has formed abundant and sustained populations in Lake Baikal. The data provided on the morphological and genetic variability of R. auricularia help to better describe and delineate the species. With an integrative approach involving morphological and molecular data, we improved the knowledge of the intraspecific variability of R. auricularia in the most important characteristics used for its determination. Molecular sequences of nuclear spacer fragment ITS-2 and mitochondrial gene fragment cyt–b were obtained from 32 individuals of Radix (including seven outgroup Radix species) collected from various parts of Lake Baikal and adjacent waterbodies and compared with sequences of 32 individuals of R. auricularia from different regions of the Palaearctic as well as with individuals determinated as R. intercisa from Lake Baikal, R. iturupica from the Kurile Islands, R. ussuriensis from the Khabarovsk region, R. narzykulovi from Tajikistan, and R. schubinae from the Amur region. Molecular genetic analyses revealed that all specimens collected from Lake Baikal belong to R. auricularia. There are no genetically distinct groups of snails that would correspond to two morphospecies previously recorded in Lake Baikal (e.g., R. auricularia s. str. and R. intercisa). Variability of the characteristics that are commonly used for species identification (shell morphology, mantle pigmentation, shape and position of the bursa copulatrix, length and position of the bursa duct, length ratio of preputium to penial sheath) were found in individuals analysed with molecular genetics to be broader than recognised in the current literature. Some shells of R. auricularia collected from Lake Baikal resemble shells of another lymnaeid species, R. balthica, and without molecular assessment can be confused with the latter. Geometric morphometric analysis of more than 250 shells revealed no observed hiatus between Baikalian and non-Baikalian R. auricularia. The probable stages and pathways of R. auricularia invasion to Lake Baikal’s ecosystem are outlined and discussed. Factors such as global climate warming and human activity stimulated and facilitated the ongoing dispersal of ear pond snails within Lake Baikal.

International audience; In this study, molecular taxonomy associated with Spicara flexuosa, Spicara maena, and Spicara smaris was examined with a geographical focus along the coasts of the Turkey and the Mediterranean. In addition, the effects of the Turkish Straits System on the evolutionary history and phylogeography of Spicara flexuosa were investigated. The mitochondrial cytochrome c oxidase I, cytochrome b, and the nuclear Interphotoreceptor retinoid-binding protein genes were used for these purposes. Our results indicated that the distinction of the three taxa under Spicara is possible with the two different mitochondrial DNA markers. Nuclear DNA analyses indicated that reproductive isolation of the S. maena and S. flexuosa was complete. Demographic analyses support the sudden population growth of S. flexuosa after a potential bottleneck. The result of the dating analyses suggested that the three Spicara species were differentiated during the early or middle Pliocene. An absence of genetic structure between Spicara flexuosa subpopulations from Turkey indicated the connectivity, within sampling locations, suggesting that the Turkish Straits System is a corridor for gene flow for this species. As picarel populations have experienced rapid decline in their distribution areas in recent years, separate population studies are necessary to help make informed conservation and management decisions for S. maena and S. flexuosa.

The phylogeography and molecular taxonomy of the Alpine newt, Ichthyosaura alpestris, has been intensively studied in the past. However, previous studies did not include a comprehensive sampling from the Carpathian Basin, possibly a key region in the evolution of the species. We used a 1251 bp long fragment of the mitochondrial genome to infer the species’ evolutionary history in central-eastern Europe by assigning isolated Carpathian Basin populations from 6 regions to previously defined mtDNA lineages. We also revised the morphology-based intraspecific taxonomy of the species in the light of new genetic data. Alpine newt populations from the Carpathian Basin represented two different mitochondrial lineages. The Mátra, Bükk and Zemplén Mts populations can be assigned to the Western lineage of the nominotypical subspecies. Bakony and Őrség populations showed high haplotype diversity and formed a separate clade within the Western lineage, suggesting that the Carpathian Basin might have provided cryptic refugia for Alpine newt populations in their cold-continental forest-steppe landscapes during the younger Pleistocene. Newts from Apuseni Mts were related to the Eastern lineage but formed a distinct clade within this lineage. Considering the morphological and genetic differentiation of the Bakony and Őrség populations, consistent with a long independent evolutionary history, we propose these populations be referred to as Ichthyosaura alpestris bakonyiensis (Dely, 1964). The brown algal genus Lobophora is widely reported from the Mediterranean Sea. Contrary to studies in the Indo-Pacific and Caribbean regions, little attention has been given to Lobophora in the Mediterranean Sea, at least using molecular tools. To address this knowledge gap, we sampled specimens across the Mediterranean Sea (Spanish coast, Balearic Islands, Greece and Israel), with an exhaustive effort in the Balearic Islands. Molecular analyses disclosed the presence of three species, none of them conspecific with the name L. variegata, as they were recorded up to now in the Mediterranean Sea. The most common species in the Mediterranean Sea is L. delicata. We here describe L. schneideri sp. nov., so far found only in Haifa Bay (Israel), where it forms large and dense populations. Similar to L. delicata, L. schneideri occurs across the North Atlantic Ocean. Though a recent range expansion or introduction cannot be ruled out, we regard the North Atlantic Ocean, including the Greater Caribbean and the Mediterranean Sea, as the natural range of both L. schneideri and L. delicata. A third species, described here as L. lessepsiana sp. nov., is found along the Israeli coast as well as in the Red Sea and is most probably a recent introduction through the Suez Canal. Further exploration along the North African coast, the Levantine Sea and the Aegean Sea, would probably increase the currently known species diversity for this group in the Mediterranean Sea. Recent molecular and morphological data derived from members of the pollen-beetle subfamily Meligethinae suggest the need to separate the genus Sagittogethes Audisio and Cline, 2009, including species mostly distributed in Western Palaearctic areas, into two distinct (although related) genera, Sagittogethes and Teucriogethes gen. n. This new genus, comprising the Western European Meligethes obscurus Erichson, 1845 as its type species, includes less than ten species distributed between the Iberian Peninsula and North Africa westward, and China and Japan eastward. All inclusive species utilize members of the genus Teucrium L. (Lamiacaeae: Ajugoideae) as larval host-plants. Morphological and bionomical information, and molecular data clearly demonstrate the necessity for updating the taxonomic position of the two clades. Based on molecular evidence, the new genus represents the sister-group of Thymogethes Audisio and Cline, 2009, while the sister-group relationships of the remaining Sagittogethes taxa with other Lamiaceae-associated genera of Meligethinae remain uncertain. Within the new genus, the relictual and rare Western Mediterranean species T. minutus (C.N.F. The brown alga Lobophora (Dictyotales, Phaeophyceae) is an important macroalga in the North-eastern Atlantic archipelagos (i.e., Macaronesia). Notably in the Canaries it can dominate benthic assemblages. While the genus has been the subject of several ecological studies in the Canaries, no study has yet been conducted to assess species-level diversity of Lobophora in Macaronesia. We reassessed the diversity of Lobophora in Macaronesia, reporting the presence of seven species (L. caboverdeana sp. nov., L. canariensis, L. dagamae sp. nov., L. delicata, L. dispersa, L. littlerorum, and L. schneideri). Lobophora spp. from Macaronesia are morphologically and ecologically distinguishable. In the Canaries, L. schneideri dominates the photophilic assemblages from the intertidal to 20-30 m depth. Lobophora dagamae sp. nov. grows in less illuminated shallow habitats, and replaces L. schneideri from 30 to ~80 m. Lobophora canariensis also has a wide vertical distribution, from the intertidal to deep waters, while L. delicata, L. dispersa and L. littlerorum grow in shallow waters. The dominance of species with an upright habit versus prostrate or crustose species may be mediated by the pressure of herbivores. Four species have an amphi-Atlantic distribution: L. littlerorum, L. canariensis, L. delicata, and L. schneideri. Lobophora schneideri and L. delicata are furthermore distributed in the Mediterranean Sea. By sampling a pivotal region in the Atlantic, this study significantly improves our knowledge of Lobophora biogeography in the Atlantic Ocean. Macaronesia constitutes a species-poor region for Lobophora where no diversification events occurred, and a region of overlap between the Greater Caribbean and the Indo-Pacific.

This work is the first attempt to assess the biodiversity of the Hydrozoa in the Archipiélago de Bocas del Toro (Panamá, Caribbean Sea) using morphology and molecular taxonomy, and to produce field identification tools to help future identification and monitoring efforts in the area. We sampled, identified, vouchered, and barcoded 112 specimens of Hydrozoa from shallow coastal waters (0–22 m depth) in the Archipiélago de Bocas del Toro. The specimens belong to 70 taxa, of which 53 were identified at the species level, and 17 were identified at the genus or family level. We produced 64 sequences of the large ribosomal subunit of the mitochondrial RNA (mt lsu-rRNA, 16S), the genetic marker generally used for barcoding Hydrozoa. We updated the local checklist that now comprises 118 species, and produced 87 detailed taxon identification tables that display species descriptions augmented with pictures, geographic distribution (worldwide and in Bocas del Toro), GenBank accession numbers for the 16S mitochondrial gene, and a synopsis of the families they belong to.

Avocado is one of the most important crops in the world, and Mexico is the largest producer of this fruit. Several insect pests affect its production, and thrips are amongst the most important. A key step in the design of control methods is accurate species identification. Despite this, formal reports on species diversity of thrips in Mexico are very scarce. Morphological identification can sometimes be time-consuming and inconclusive. Therefore, we explored the species diversity of thrips in Mexican avocado orchards (Michoacan state) based on partial sequences of the mitochondrial gene cytochrome oxidase subunit I (COI). Forty-four specimens were analysed, which represented approximately 8% of all individuals collected from five localities distributed in three Municipalities. All specimens were analysed using the COI marker, and specimens within the genera Frankliniella were also analysed using a marker within the D2 domain of the 28S (28SD2) nuclear ribosomal DNA. Molecular identifications were confirmed using morphological taxonomy. Overall, six genera were found (Neohydatothrips, Scirtothrips, Frankliniella, Arorathrips, Caliothrips and Leptothrips). All genera contained only one species, except Frankliniella, for which there were six species. Data from the two molecular markers suggest the existence of cryptic species within Mexican F. occidentalis populations.

Naegleria spp. are free-living amoebae belonging to the family Vahlkampfiidae, in the class Heterolobosea. Among the recognized species, Naegleria fowleri causes primary amoebic meningoencephalitis (PAM), while two other species, Naegleria australiensis and Naegleria italica, have been reported as pathogenic in experimental animals. Due to the thermotolerance properties of some species, geothermal water sources including hot springs represent suitable habitats for their proliferation. The main aim of this study was a year-round sampling in two geothermal springs in Central Italy, to investigate the presence of Naegleria spp. using PCR/DNA sequencing based methods. The affinities between the sequences generated here and others reported in the literature were explored by using POY, which implements the concept of dynamic homology. Naegleria australiensis, Naegleria italica, and Naegleria lovaniensis, plus an unassigned Naegleria spp. were detected. Indels in the rDNA ITS1 and ITS2 turned out to be critical to distinguish the three species and confirmed their phylogenetic relationships. This is the first molecular report on the Naegleria spp. occurrence in geothermal waters in Central Italy, coupled with a fine genetic characterization.

Niphargus is one of the major freshwater amphipod genera in the world, distributed in groundwater in the Western Palearctic. Iran presents the eastern-most boundary of its range. Recent surveys using molecular markers unveiled that many populations from Western Iran deserve species status. In this study, we morphologically analyzed, described and illustrated four new species: N. persicus sp. nov., N. hosseiniei sp. nov., N. ilamensis sp. nov. and N. sohrevardensis sp. nov. All species were found in the west and north-west of Iran in Elburz and Zagros Mountain ranges. Therefore, the number of Niphargus species from Iran has been raised to 15, and we expect more species will be discovered in the future. In order to facilitate and further stimulate the taxonomy of the genus in the region, we constructed a database in the taxonomic program DELTA. The database describes 31 the most important morphological characters for 29 Asian Niphargus species, and is freely distributed via the World Amphipoda Database. In order to stimulate research on groundwater amphipods in the Middle East, we present how further taxonomy can benefit from this web-available data on morphology.

Species of Calonectria include important pathogens of numerous agronomic and forestry crops worldwide, and they are commonly distributed in soils of tropical and subtropical regions of the world. Previous research results indicated that species diversity of Calonectria in China is relatively high. Most Calonectria spp. reported and described from China were obtained from diseased Eucalyptus tissues or soils in Eucalyptus plantations established in tropical and subtropical areas in southern China. Recently, a number of Calonectria isolates were isolated from soils in a natural forest in the temperate region of central China. These isolates were identified by DNA sequence comparisons for the translation elongation factor 1-alpha (tef1), histone H3 (his3), calmodulin (cmdA) and β-tubulin (tub2) gene regions, combined with morphological characteristics. Two novel species of Calonectria were identified and described, and are named here as Calonectria lichi and Ca. montana, which reside in the Prolate Group and Sphaero-Naviculate Group, respectively. This study revealed that more species of Calonectria may occur in natural forests in central China than previously suspected.

The Chagos archipelago in the British Indian Ocean Territory (BIOT) has been lacking in detailed genetic studies of its chondrichthyan populations. Chondrichthyes in Chagos continue to be endangered through illegal fishing operations, necessitating species distribution and abundance studies to facilitate urgent monitoring and conservation of the species. Here, we present a complete mitochondrial genome of the Silvertip Shark, Carcharhinus albimarginatus sampled in the Chagos archipelago. The mitochondrial genome of C. albimarginatus was 16,706 bp in length and consisted of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, a replication origin and a D-loop region. GC content was at 38.7% and the control region was 1,065 bp in length. We expect that mitogenomes presented here will aid development of molecular assays for species distribution studies. Overall these studies will promote effective conservation of marine ecosystemes in the BIOT.

International audience; Madagascar is an isolated oceanic island characterized by high degrees of endemism at all taxonomic levels. The waters surrounding Madagascar are still poorly studied for benthic marine diatom assemblages. The aim of our study was to analyse the taxonomic biodiversity and molecular phylogeny of the diatom assemblages of the Nosy Be archipelago in terms of their ubiquity/rarity. A total of 65 samples from 14 sampling sites were collected from the Nosy Be and Nosy Tanikely islands in June/July 2014. Diatom identification, based on light and electron microscopic examination, revealed 332 diatom taxa. From those, ∼90 strains were isolated and successfully cultured. So far, DNA has been extracted and one chloroplast gene (rbcL) sequenced from 21 strains in order to reconstruct their single gene phylogeny. Taxa selected for sequencing and the preliminary phylogeny are from genera considered common benthic and planktonic forms in the marine littoral: Bellerochea, Melosira, Paralia, Triceratium, Navicula, Hippodonta, Auricula, Nitzschia, Cocconeis, and some araphids. For each site, Shannon and Simpson biodiversity indices were calculated. Diatom assemblages of Nosy Be were characterized by high biodiversity. The most abundant species was Cocconeis scutellum. Whereas some of the cultured taxa seem to represent cosmopolitan or zonal forms: e.g., Bellerochea malleus, Triceratium dubium, Melosira lineata, Paralia crawfordii, or Nitzschia inconspicua, most of the taxa isolated in culture and sequenced have not been observed in earlier works based on use of molecular markers. The dominant taxa were generally those with broad geographic distribution with global/Indo-Pacific affinities. Amongst all 332 taxa, only 35% have been identified to the species level. Many of the taxa identified to the generic level may turn out to represent taxa new to science after further SEM examination and DNA sequencing.

Macroinvertebrate surveys are commonly used for assessing the health of freshwater systems around the world. Traditionally, surveying involves morphologically identifying the families, and sometimes genera, present in samples. Biological indices, derived from taxonomic lists, provide convenient ways to summarise community data and may be fairly insensitive to species-level changes in community compositions. In recent years, molecular techniques for identifying taxa have become increasingly popular and metabarcoding approaches that offer the ability to identify species from mixtures of whole animals (bulk-samples) or from environmental samples have gained much attention. However, generating accurate species lists from metabarcode data is challenging and can be impacted by sample type, choice of primers, community composition within samples, and the availability of reference sequences. This study compares the performance of molecular data extracted from bulk-samples against morphological data in calculating two biological indices (the Stream Invertebrate Grade Number Average Level 2 (SIGNAL2), which is calculated from family-level data, and a genus-level equivalent of this index, SIGNAL_SG) and one biological metric (taxon richness). Further, molecular indices and metrics derived from global, local or mixed reference DNA libraries and with varying degrees of filtering processes applied to them, are compared with respect to the strength of their relationships with morphological indices and metrics. Molecularly derived SIGNAL2 and SIGNAL_SG scores correlated strongly with morphologically derived scores, and were strongest when using a reference library containing a mix of local and global data. Molecularly derived richness metrics were moderately correlated with morphological taxa richness; however, the strongest correlations were observed when taxa that could not be assigned SIGNAL grades were omitted from analyses. This study highlights the utility of using molecular data as an objective and sensitive alternative to traditional freshwater biological assessment using macroinvertebrates.
