As a class of biologically active molecules with significant immunomodulatory and anti-inflammatory effects, anti-inflammatory peptides have important application value in the medical and biotechnology fields due to their unique biological functions. Research on the identification of anti-inflammatory peptides provides important theoretical foundations and practical value for a deeper understanding of the biological mechanisms of inflammation and immune regulation, as well as for the development of new drugs and biotechnological applications. Therefore, it is necessary to develop more advanced computational models for identifying anti-inflammatory peptides. In this study, we propose a deep learning model named DAC-AIPs based on variational autoencoder and contrastive learning for accurate identification of anti-inflammatory peptides. In the sequence encoding part, the incorporation of multi-hot encoding helps capture richer sequence information. The autoencoder, composed of convolutional layers and linear layers, can learn latent features and reconstruct features, with variational inference enhancing the representation capability of latent features. Additionally, the introduction of contrastive learning aims to improve the model's classification ability. Through cross-validation and independent dataset testing experiments, DAC-AIPs achieves superior performance compared to existing state-of-the-art models. In cross-validation, the classification accuracy of DAC-AIPs reached around 88%, which is 7% higher than previous models. Furthermore, various ablation experiments and interpretability experiments validate the effectiveness of DAC-AIPs. Human leukocyte antigen (HLA) plays a vital role in immunomodulatory function. Studies have shown that immunotherapy based on non-classical HLA has essential applications in cancer, COVID-19, and allergic diseases. However, there are few deep learning methods to predict non-classical HLA alleles. In this work, an adaptive dual-attention network named DapNet-HLA is established based on existing datasets. Firstly, amino acid sequences are transformed into digital vectors by looking up the table. To overcome the feature sparsity problem caused by unique one-hot encoding, the fused word embedding method is used to map each amino acid to a low-dimensional word vector optimized with the training of the classifier. Then, we use the GCB (group convolution block), SENet attention (squeeze-and-excitation networks), BiLSTM (bidirectional long short-term memory network), and Bahdanau attention mechanism to construct the classifier. The use of SENet can make the weight of the effective feature map high, so that the model can be trained to achieve better results. Attention mechanism is an Encoder-Decoder model used to improve the effectiveness of RNN, LSTM or GRU (gated recurrent neural network). The ablation experiment shows that DapNet-HLA has the best adaptability for five datasets. On the five test datasets, the ACC index and MCC index of DapNet-HLA are 4.89% and 0.0933 higher than the comparison method, respectively. According to the ROC curve and PR curve verified by the 5-fold cross-validation, the AUC value of each fold has a slight fluctuation, which proves the robustness of the DapNet-HLA. With the continuous development of structural biology, the requirement for accurate threedimensional structures during functional modulation of biological macromolecules is increasing. Therefore, determining the dynamic structures of bio-macromolecular at high resolution has been a highpriority task. With the development of cryo-electron microscopy (cryo-EM) techniques, the flexible structures of biomacromolecules at the atomic resolution level grow rapidly. Nevertheless, it is difficult for cryo-EM to produce high-resolution dynamic structures without a great deal of manpower and time. Fortunately, deep learning, belonging to the domain of artificial intelligence, speeds up and simplifies this workflow for handling the high-throughput cryo-EM data. Here, we generalized and summarized some software packages and referred algorithms of deep learning with remarkable effects on cryo-EM data processing, including Warp, user-free preprocessing routines, TranSPHIRE, PARSED, Topaz, crYOLO, and self-supervised workflow, and pointed out the strategies to improve the resolution and efficiency of three-dimensional reconstruction. Motivation Anticancer peptides (ACPs) have natural cationic properties and can act on the anionic cell membrane of cancer cells to kill cancer cells. Therefore, ACPs have become a potential anticancer drug with good research value and prospect. Results In this article, we propose AACFlow, an end-to-end model for identification of ACPs based on deep learning. End-to-end models have more room to automatically adjust according to the data, making the overall fit better and reducing error propagation. The combination of attention augmented convolutional neural network (AAConv) and multi-layer convolutional neural network (CNN) forms a deep representation learning module, which is used to obtain global and local information on the sequence. Based on the concept of flow network, multi-head flow-attention mechanism is introduced to mine the deep features of the sequence to improve the efficiency of the model. On the independent test dataset, the ACC, Sn, Sp, and AUC values of AACFlow are 83.9%, 83.0%, 84.8%, and 0.892, respectively, which are 4.9%, 1.5%, 8.0%, and 0.016 higher than those of the baseline model. The MCC value is 67.85%. In addition, we visualize the features extracted by each module to enhance the interpretability of the model. Hypertension (HT) is a general disease, and also one of the most ordinary and major causes of cardiovascular disease. Some diseases are caused by high blood pressure, including impairment of heart and kidney function, cerebral hemorrhage and myocardial infarction. Due to the limitations of laboratory methods, bioactive peptides for the treatment of HT need a long time to be identified. Therefore, it is of great immediate significance for the identification of anti-hypertensive peptides (AHTPs). With the prevalence of machine learning, it is suggested to use it as a supplementary method for AHTPs classification. Therefore, we develop a new model to identify AHTPs based on multiple features and deep learning. And the deep model is constructed by combining a convolutional neural network (CNN) and a gated recurrent unit (GRU). The unique convolution structure is used to reduce the feature dimension and running time. The data processed by CNN is input into the recurrent structure GRU, and important information is filtered out through the reset gate and update gate. Finally, the output layer adopts Sigmoid activation function. Firstly, we use Kmer, the deviation between the dipeptide frequency and the expected mean (DDE), encoding based on grouped weight (EBGW), enhanced grouped amino acid composition (EGAAC) and dipeptide binary profile and frequency (DBPF) to extract features. For Kmer, DDE, EBGW and EGAAC, it is widely used in the field of protein research. DBPF is a new feature representation method designed by us. It corresponds dipeptides to binary numbers, and finally obtains a binary coding file and a frequency file. Then these features are spliced together and input into our proposed model for prediction and analysis. After a tenfold cross-validation test, this model has a better competitive advantage than the previous methods, and the accuracy is 96.23% and 99.10%, respectively. From the results, compared with the previous methods, it has been greatly improved. It shows that the combination of convolution calculation and recurrent structure has a positive impact on the classification of AHTPs. The results show that this method is a feasible, efficient and competitive sequence analysis tool for AHTPs. Motivation 5-Methylcytosine (m5C) is a crucial post-transcriptional modification. With the development of technology, it is widely found in various RNAs. Numerous studies have indicated that m5C plays an essential role in various activities of organisms, such as tRNA recognition, stabilization of RNA structure, RNA metabolism and so on. Traditional identification is costly and time-consuming by wet biological experiments. Therefore, computational models are commonly used to identify the m5C sites. Due to the vast computing advantages of deep learning, it is feasible to construct the predictive model through deep learning algorithms. Results In this study, we construct a model to identify m5C based on a deep fusion approach with an improved residual network. First, sequence features are extracted from the RNA sequences using Kmer, K-tuple nucleotide frequency component (KNFC), Pseudo dinucleotide composition (PseDNC) and Physical and chemical property (PCP). Kmer and KNFC extract information from a statistical point of view. PseDNC and PCP extract information from the physicochemical properties of RNA sequences. Then, two parts of information are fused with new features using bidirectional long- and short-term memory and attention mechanisms, respectively. Immediately after, the fused features are fed into the improved residual network for classification. Finally, 10-fold cross-validation and independent set testing are used to verify the credibility of the model. The results show that the accuracy reaches 91.87%, 95.55%, 92.27% and 95.60% on the training sets and independent test sets of Arabidopsis thaliana and M.musculus , respectively. This is a considerable improvement compared to previous studies and demonstrates the robust performance of our model. Radar emitter signal recognition under noisy background is one of the focus areas in research on radar signal processing. In this study, the soft thresholding function is embedded into deep learning network models as a novel nonlinear activation function, achieving advanced radar emitter signal recognition results. Specifically, an embedded sub-network is used to learn the threshold of soft thresholding function according to the input feature, which results in each input feature having its own independent nonlinear activation function. Compared with conventional activation functions, the soft thresholding function is characterized by flexible nonlinear conversion and the ability to obtain more discriminative features. By this way, the noise features can be flexibly filtered while retaining signal features, thus improving recognition accuracy. Under the condition of Gaussian and Laplacian noise with signal-to-noise ratio of −8 dB to −2 dB, experimental results show that the overall average accuracy of soft thresholding function reached 88.55%, which was 11.82%, 8.12%, 2.16%, and 1.46% higher than those of Sigmoid, PReLU, ReLU, ELU, and SELU, respectively. Although deep convolutional neural networks have achieved remarkable success in removing synthetic fog, it is essential to be able to process images taken in complex foggy conditions, such as dense or non-homogeneous fog, in the real world. However, the haze distribution in the real world is complex, and downsampling can lead to color distortion or loss of detail in the output results as the resolution of a feature map or image resolution decreases. Moreover, the over-stacking of convolutional blocks might increase the model complexity. In addition to the challenges of obtaining sufficient training data, overfitting can also arise in deep learning techniques for foggy image processing, which can limit the generalization abilities of the model, posing challenges for its practical applications in real-world scenarios. Considering these issues, this paper proposes a Transformer-based wavelet network (WaveletFormerNet) for real-world foggy image recovery. We embed the discrete wavelet transform into the Vision Transformer by proposing the WaveletFormer and IWaveletFormer blocks, aiming to alleviate texture detail loss and color distortion in the image due to downsampling. We introduce parallel convolution in the Transformer block, which allows for the capture of multi-frequency information in a lightweight mechanism. Such a structure reduces computational expenses and improves the effectiveness of the network. Additionally, we have implemented a feature aggregation module (FAM) to maintain image resolution and enhance the feature extraction capacity of our model, further contributing to its impressive performance in real-world foggy image recovery tasks. Through extensive experiments on real-world fog datasets, we have demonstrated that our WaveletFormerNet achieves superior performance compared to state-of-the-art methods, as shown through quantitative and qualitative evaluations of minor model complexity. Additionally, our satisfactory results on real-world dust removal and application tests showcase the superior generalization ability and improved performance of WaveletFormerNet in computer vision-related applications compared to existing state-of-the-art methods, further confirming our proposed approach's effectiveness and robustness. DNA-binding proteins play a vital role in cellular processes. It is an extremely urgent to develop a high-throughput method for efficiently identifying DNA-binding proteins. According to the current research situation, some methods in machine learning and deep learning show excellent computational speed and accuracy, which are worthy of application. In this work, a novel predictor was proposed to predict DNA binding proteins called UMAP-DBP. Firstly, the feature extraction of primary protein sequence was realized based on physicochemical distance transformation, Profile-based auto-cross covariance and General series correlation pseudo amino acid composition. Secondly, uniform manifold approximation and projection (UMAP) and feature importance score methods were used for feature selection; there is a progressive relationship between them. Finally, the Adaboost operation engine with jackknife test were adopted for predicting DNA-binding proteins. For the jackknife test on the BP1075 and BP594, we obtained an overall accuracy of 82.97% and 82.14%, Cohen's kappa (CK) of 0.66 and 0.64, respectively. The results illustrate that a feasible method has been developed for predicting DNA-binding proteins by UMAP and Adaboost. In this paper, we investigate the classical detection problem for vehicle networks with multiple antennas, by considering practical communication scenarios, where the interfering signals are correlated over time or frequency. In such cases, the conventional detector requires to estimate the joint distribution of the interfering signals, which imposes a huge computational complexity. To tackle this issue, we propose the joint use of a maximum likelihood detector (MLD) and a deep convolutional neural network (DCNN), where MLD is used to produce an initial detection result and DCNN improves the detection by exploiting the local correlation to suppress the interference. Furthermore, the improved DCNN is enhanced by devising the loss function through the cross-entropy of the detection, which can help to suppress the interfering signals and simultaneously force the residual interference to approach the Gaussian distribution. Simulation results are presented to verify the effectiveness of the proposed detector compared to the conventional one. • A novel predictor called iPro-GAN to identify promoters and their strength. • Moran-based spatial auto-cross correlation considering physicochemical properties of dinucleotide is used to extract sequence features. • A generative adversarial network based on deep convolution is established to solve the binary classification problem in bioinformatics for the first time. Promoter is a component of the gene, which can specifically bind with RNA polymerase and determine where transcription starts, and also determine the transcription efficiency of the gene. Promoters can be divided into strong promoters and weak promoters because their structures and the interaction time interval are quite different. The functional variation of the promoter can lead to a variety of diseases. Therefore, identifying promoters and their strength is necessary and has important biological significance. A novel and promising model based on deep learning is proposed to achieve it. In this work, we build a power model named iPro-GAN for identification of promoters and their strength. First, we collect benchmark datasets and independent datasets for training and testing. Then, Moran-based spatial auto-cross correlation method is used as feature extraction method. Finally, deep convolution generative adversarial network with 10-fold cross validation is applied for classifying. The first layer of the model is used to identify the promoter and the second layer is used to determine its type. On the benchmark data set, the accuracy of the first layer predictor is 93.15%, and the accuracy of the second layer predictor is 92.30%. On the independent data set, the accuracy of the first layer predictor is 86.77%, and the accuracy of the second layer predictor is 91.66%. In particular, breakthrough progress has been made in the identification of promoters' strength. These results are far higher than the existing best predictor, which indicate that our model is serviceable and practicable to identify promoters and their strength. Therapeutic peptides, as active substances involved in a variety of cell functions in the organism, are essential participants to complete complex physiological activities of the body. Therefo r e, the prediction of therapeutic peptides is essential for researching on peptide-based therapies. The method of using biological experiments is considered to be time-consuming and labor-intensive. As a fast and accurate method, deep learning can process massive amounts of data on therapeutic peptides. In this research, we raise a deep learning model called Pep-CNN to accurately predict therapeutic peptides. Firstly, we represent the features of the peptide sequence based on the sequence position, the physicochemical property, and the evolutionary-derived feature and use the vectors to represent the sequence. After fusing the features, we use the improved classifier of Convolutional Neural Network (imCNN) to classify and predict eight kinds of peptides. The results show that, compared with other models, Pep-CNN can identify peptides more accurately, which is more conductive to the further research of therapeutic peptides by biomedical scientists. Signal features can be obscured in noisy environments, resulting in low accuracy of radar emitter signal recognition based on traditional methods. To improve the ability of learning features from noisy signals, a new radar emitter signal recognition method based on one-dimensional (1D) deep residual shrinkage network (DRSN) is proposed, which offers the following advantages: (i) Unimportant features are eliminated using the soft thresholding function, and the thresholds are automatically set based on the attention mechanism; (ii) without any professional knowledge of signal processing or dimension conversion of data, the 1D DRSN can automatically learn the features characterizing the signal directly from the 1D data and achieve a high recognition rate for noisy signals. The effectiveness of the 1D DRSN was experimentally verified under different types of noise. In addition, comparison with other deep learning methods revealed the superior performance of the DRSN. Recently, vehicular networks have emerged to facilitate intelligent transportation systems (ITS). They enable vehicles to communicate with each other in order to provide various services such as traffic safety, autonomous driving, and entertainments. The vehicle-to-vehicle (V2V) communication channel is doubly selective, where the channel changes within the transmission bandwidth and the frame duration. This necessitates robust algorithms to provide reliable V2V communications. In this paper, we propose a scheme that provides joint adaptive modulation, coding and payload length selection (AMCPLS) for V2V communications. Our AMCPLS scheme selects both the modulation and coding scheme (MCS) and the payload length of transmission frames for V2V communication links, according to the V2V channel condition. Our aim is to achieve both reliability and spectrum efficiency. Our proposed AMCPLS scheme improves the V2V effective throughput performance while satisfying a predefined frame error rate (FER). Furthermore, we present a deep learning approach that exploits deep convolutional neural networks (DCNN) for implementing the proposed AMCPLS. Simulation results reveal that the proposed DCNN-based AMCPLS approach outperforms other competing machine learning algorithms such as k-nearest neighbors (k-NN) and support vector machines (SVM) in terms of FER, effective throughput, and prediction time. Automatic seismic phase detection and phase arrival time picking are always fundamental tasks in seismology. With the emergence of machine learning, and deep learning in particular, a number of neural network architectures are being used to explore the correlations between seismic waveforms and hidden information of interest. In this paper, we present a sequential attention (SEA) module that can learn both local and long-distance corrections to effectively extract sequential features. This module is lightweight and plug-in-play. Based on the SEA module, a fully convolutional neural network with sequential attention mechanism was constructed to detect seismic events and determine the arrival time of phases. Further experiments on STEAD dataset, in comparison with existing methods, show that our proposed model outperforms other algorithms with a higher F1-score (100% for seismic detection, 98.8% for P arrival picking, and 89.0% for S arrival picking) and fewer residual errors. Comparatively, our model has a quarter of the model parameters and computational complexity as well as a 36.7% reduction in processing time compared to the current state-of-the-art method.
