1. Data mining versus manual screening to select papers for inclusion in systematic reviews: a novel method to increase efficiency.

Abstract

Systematic reviews rely on identification of studies, initially through electronic searches yielding potentially thousands of studies, and then reviewer-led screening studies for inclusion. This standard method is time- and resource-intensive. We designed and applied an algorithm written in Python involving computer-aided identification of keywords within each paper for an exemplar systematic review of arm impairment after stroke. The standard method involved reading each abstract searching for these keywords. We compared the methods in terms of accuracy in identification of keywords, abstracts' eligibility, and time taken to make a decision about eligibility. For external validation, we adapted the algorithm for a different systematic review, and compared eligible studies using the algorithm with those included in that review. For the exemplar systematic review, the algorithm failed on 72 out of 2,789 documents retrieved (2.6%). Both methods identified the same 610 studies for inclusion. Based on a sample of 21 randomly selected abstracts, the standard screening took 1.58 ± 0.26 min per abstract. Computer output screening took 0.43 ± 0.14 min per abstract. The mean difference between the two methods was 1.15 min ( P  < 0.0001), saving 73% per abstract. For the other systematic review, use of the algorithm resulted in the same studies being identified. One study was excluded based on the interpretation of the comparison intervention. Our purpose-built software was an accurate and significantly time-saving method for identifying eligible abstracts for inclusion in systematic reviews. 2. Lead–lag effect of research between conference papers and journal papers in data mining.

Abstract

The examination of the lead–lag effect between different publication types, incorporating a temporal dimension, is very significant for assessing research. In this article, we introduce a novel framework to quantify the lead–lag effect between the research topics of conference papers and journal papers. We first identify research topics via the text‐embedding‐based topic modeling technique BERTopic, then extract the research topics of each time slice, construct and visualize the similarity matrix of topics to reveal the time‐lag direction and finally quantify the lead–lag effect by four proposed indicators, as well as by average influence topic similarity comparison maps. We conduct a detailed analysis of 19,166 bibliographic data for top conference papers and journal papers from 2015 to 2019 in the data mining field, calculate the similarity of topics obtained by BERTopic between each time slice divided by quarters. The results show that journal paper topics lag behind conference paper topics in the data mining field. The most significant lead–lag effect is 2.5 years, with approximately 33.45% of topics affected by this lag. The methodology presented here holds potential for broader application in the analysis of lead–lag effects across diverse research areas, offering valuable insights into the state of research development and informing policy decisions. Abstract

A longstanding issue with knowledge bases that discuss drug-drug interactions (DDIs) is that they are inconsistent with one another. Computerized support might help experts be more objective in assessing DDI evidence. A requirement for such systems is accurate automatic classification of evidence types. In this pilot study, we developed a hierarchical classifier to classify clinical DDI studies into formally defined evidence types. The area under the ROC curve for sub-classifiers in the ensemble ranged from 0.78 to 0.87. The entire system achieved an F1 of 0.83 and 0.63 on two held-out datasets, the latter consisting focused on completely novel drugs from what the system was trained on. The results suggest that it is feasible to accurately automate the classification of a sub-set of DDI evidence types and that the hierarchical approach shows promise. Future work will test more advanced feature engineering techniques while expanding the system to classify a more complex set of evidence types., (©2020 AMIA - All rights reserved.)

Objectives: Analyze papers published in 2019 within the medical natural language processing (NLP) domain in order to select the best works of the field., Methods: We performed an automatic and manual pre-selection of papers to be reviewed and finally selected the best NLP papers of the year. We also propose an analysis of the content of NLP publications in 2019., Results: Three best papers have been selected this year including the generation of synthetic record texts in Chinese, a method to identify contradictions in the literature, and the BioBERT word representation., Conclusions: The year 2019 was very rich and various NLP issues and topics were addressed by research teams. This shows the will and capacity of researchers to move towards robust and reproducible results. Abstract

We examine trends in words/terms published in Health & Place between 1995 and 2018. Terms used have diversified over this period, including a decline in 'health' overall, as well as greater usage of 'diet', 'alcohol' and 'depression'. There was a noticeable increase in using 'neighbourhood' to describe context. Topic modelling reveals that papers are increasingly concerned with specific aspects of place (e.g. the built environment). Our findings emphasise that Health & Place has matured into the leading outlet for examining the geographical dimensions of health with important and enduring insights that continue to inform research and policy., (Copyright © 2019 Elsevier Ltd. Abstract

The primary objective of this research is to evaluate the feasibility of two of the most prevalent agricultural residues in Ecuador, banana peels and pineapple peels, as a carbon source in the culture medium of Komagataeibacter hansenii for the production of bacterial cellulose (BC) and BC-based paper. This analysis includes an assessment of the productivity parameters of the obtained BC and the quality parameters of the BC-based paper, employing multivariate statistical methodologies. The experimental design consisted of fifteen treatments: T1 served as the control using the standard HS medium, while treatments T2–T8 used banana peel extracts (BPE), and treatments T9–T15 used pineapple peel extracts (PPE) at concentrations from 10% to 40% (v/v). Extracts were prepared with tailored pretreatments for each type of peel to optimize bioactive compound recovery. Standardized fermentation and purification conditions were applied, and once the cellulose was obtained, additives and coating agents were incorporated to produce paper samples from each treatment. The results indicated that higher BPE concentrations (T5, T6, T7, and T8) correlated significantly with increased Weight and Yield of BC, as well as improved grammage and water content in the BC-based paper. This highlights that efficient paper production is influenced by the quality of the bacterial cellulose used, with BPE-based media yielding optimal results due to their nutrient composition, which promotes bacterial growth and metabolic activity. Abstract

The use of misidentified and contaminated cell lines continues to be a problem in biomedical research. Research Resource Identifiers (RRIDs) should reduce the prevalence of misidentified and contaminated cell lines in the literature by alerting researchers to cell lines that are on the list of problematic cell lines, which is maintained by the International Cell Line Authentication Committee (ICLAC) and the Cellosaurus database. To test this assertion, we text-mined the methods sections of about two million papers in PubMed Central, identifying 305,161 unique cell-line names in 150,459 articles. We estimate that 8.6% of these cell lines were on the list of problematic cell lines, whereas only 3.3% of the cell lines in the 634 papers that included RRIDs were on the problematic list. Abstract

We have developed a simple text mining algorithm that allows us to identify surface area and pore volumes of metal-organic frameworks (MOFs) using manuscript html files as inputs. The algorithm searches for common units (e.g., m 2 /g, cm 3 /g) associated with these two quantities to facilitate the search. From the sample set data of over 200 MOFs, the algorithm managed to identify 90% and 88.8% of the correct surface area and pore volume values. Further application to a test set of randomly chosen MOF html files yielded 73.2% and 85.1% accuracies for the two respective quantities. Most of the errors stem from unorthodox sentence structures that made it difficult to identify the correct data as well as bolded notations of MOFs (e.g., 1a) that made it difficult identify its real name. These types of tools will become useful when it comes to discovering structure-property relationships among MOFs as well as collecting a large set of data for references.
