Aim: To estimate genetic and crossbreeding parameters for the incidence of recorded clinical lameness in New Zealand dairy cattle., Methods: Herd records from 76,357 cows, collected during the 2005/06 to 2008/09 milking seasons from 155 herds in the Livestock Improvement Corporation young sire progeny test scheme, were used to estimate genetic parameters and breed effects for incidence of recorded clinical lameness in HolsteinFriesian, Jersey and crossbred dairy cattle. Recorded clinical lameness was coded "1" for cows that presented at least one event of clinical lameness at any day during the season and "0" for unaffected cows. Genetic parameters were estimated using an animal model across breeds considering all and then only first lactation records. Heritability and repeatability of recorded clinical lameness were calculated from the variance component estimates both with and without logit transformation., Results: The mean incidence of recorded clinical lameness per herd was 6.3 (min 2, max 34)%. The incidence of recorded clinical lameness in Holstein Friesian cows (mean 6.8, SE 0.24%) was higher than the incidence of recorded clinical lameness in crossbred (mean 6.1, SE 0.19%) and Jersey cows (mean 6.0, SE 0.28%) (p=0.0002). There was no difference in incidence between crossbred and Jersey cows (p=0.96). Estimates of the heritability of recorded clinical lameness as an untransformed trait were 0.053 (SE 0.014) for first lactation records and 0.016 (SE 0.003) for all lactation records. As a transformed (logit) trait heritabilities were 0.067 (SE 0.024) and 0.044 (SE 0.016) for first and all lactation records, respectively. The repeatability estimates of recorded clinical lameness were 0.071 (SE 0.005) and 0.107 (SE 0.011) for untransformed and logit transformed lactation records, respectively. Sire estimated breeding values for recorded clinical lameness showed the lowest values in Jersey sires, and ranged between -5 and 8%., Conclusions: Despite the low heritability of recorded clinical lameness, this study provided evidence that there is significant exploitable animal genetic variation. Selection of specific sires across and within breeds could be an option for increasing genetic resistance to lameness in New Zealand dairy cattle.

Regulation of milk synthesis and secretion is controlled mostly through local (intramammary) mechanisms. To gain insight into the molecular pathways comprising this response, an analysis of mammary gene expression was conducted in 12 lactating cows shifted from twice daily to once daily milking. Tissues were sampled by biopsy from adjacent mammary quarters of these animals during the two milking frequencies, allowing changes in gene expression to be assessed within each animal. Using bovine-specific, oligonucleotide arrays representing 21,495 unique transcripts, a range of differentially expressed genes were found as a result of less frequent milk removal, constituting transcripts and pathways related to apoptotic signaling (NF-kappaB, JUN, ATF3, IGFBP5, TNFSF12A) mechanical stress and epithelial tight junction synthesis (CYR61, CTGF, THBS1, CLDN4, CLDN8), and downregulated milk synthesis (LALBA, B4GALT1, UGP2, CSN2, GPAM, LPL). Quantitative real-time PCR was used to assess the expression of 13 genes in the study, and all 13 of these were correlated (P < 0.05) with values derived from array analysis. It can be concluded that the physiological changes that occur in the bovine mammary gland as a result of reduced milk removal frequency likely comprise the earliest stages of the involution response and that mechano-signal transduction cascades associated with udder distension may play a role in triggering these events.

New platforms utilizing single nucleotide polymorphisms (SNP) offer operational advantages over the conventional microsatellite-based ones, making them a promising alternative for parentage exclusion. Through simulation and empirical data, a 40-SNP panel (where the minor allele frequency was 0.35 on average) was shown to be a comparable or better diagnostic tool than the current 14-microsatellite panel that is used to parentage test New Zealand dairy animals. The 40 SNP alone did not have sufficient power of exclusion to match more than 75% of the progeny to the correct sire and dam. Utilizing mating records and grouping progeny and dams by birth and calving dates, respectively, decreased the number of sire-dam combinations that each progeny was tested against and dramatically increased the utility of the SNP. These results highlight the importance of combining genotypes with on-farm data to maximize the ability to assign parentage in the New Zealand dairy herd.

In seasonal dairy production systems a high level of reproductive performance is required to maintain a 365-day calving interval. Compared with many countries New Zealand dairy cattle are fertile, with an average calving interval of 368 days and first service conception rates of around 55%. However, fertility has been demonstrated to have declined over the past 15-years. An extended interval from calving to first luteal activity (CLA) has previously been identified as a major cause of infertility in New Zealand dairy cows. This paper investigates the phenotypic relationship between CLA and reproductive performance in a population of second cross FriesianxJersey dairy cattle. The data consists of 1780 lactations, from 801 individuals that were managed in a seasonal, pasture-based dairy production system. Overall, reproductive performance in the herd was high, with first service conception rates of over 60% and more than 80% of the herd pregnant within 42-days of the start of the breeding period. Animals were divided into six groups of at least 270 animals per group based on CLA (50 days). First service conception rates and the interval from the start of mating to conception were not statistically different between the CLA groups (p>0.05), despite the number of oestrous cycles prior to first mating being inversely proportional to CLA. However, only 47% of animals with a CLA of >70 days (n=88) were pregnant within 21-day of the start of mating, compared with 65% of animals with CLA of <70 days. Animals that had not ovulated by 1-week prior to the start of mating also had reduced reproductive performance (45% versus 67% pregnant within 21-days of the start of mating, p<0.001). The poor reproductive performance of animals with CLA>70 days is likely to be due to a lower proportion of animals having ovulated by the start of mating (0.28 versus 0.95, p<0.001). Contrary to previous findings in non-seasonal production systems the length of CLA was not related to fertility, except when CLA was greater than 70 days.

The discovery of markers linked to genes that are responsible for traits of interest to the dairy industry might prove useful because they could aid in selection and breeding decisions. We have developed a selective DNA pooling methodology to allow us to efficiently screen the bovine genome in order to find genes responsible for production traits. Using markers on chromosome 14 as a test case, we identified a gene (DGAT1) previously known to affect three traits (fat yield, protein yield and total milk yield). Furthermore, we predicted similar effects to those previously shown for DGAT1 in a New Zealand Holstein-Friesian herd. Additionally, we showed a low error rate (1.6%) for the pooling procedure. Hence we are confident that we can apply this procedure to an entire genome scan in the search for quantitative trait loci (QTL).

The aim of this study was to evaluate the profitability of dairy herds under three mating systems involving the Holstein-Friesian, Jersey, and Ayrshire breeds. Mating systems were straight breeding and rotational cross-breeding using two or three breeds. A deterministic model was developed to simulate the nutritional, biological, and economic performance of dairy herds under New Zealand conditions. Expected performances per cow were obtained using estimates of breed group and heterosis effects, age effects, and age distribution in the herd. Requirements for dry matter in feed were estimated per cow for maintenance, lactation, pregnancy, and growth of the replacements. Stocking rate was calculated by assuming 12,000 kg of dry matter utilized annually per hectare. Productivity per hectare was calculated as performance per cow multiplied by stocking rate. Profitability was the difference between income (sale of milk and salvage value of animals) and costs (related to the number of cows in the herd and the land area farmed). Under current market values for milk and meat, all of the rotational crossbred herds showed superior profitability to the straightbred herds (Holstein-Friesian x Jersey, NZ$505/ha; Holstein-Friesian x Jersey x Ayrshire NZ$493/ha; Jersey x Ayrshire, NZ$466/ha; Holstein-Friesian x Ayrshire, NZ$430/ha; Jersey, NZ$430/ha; Holstein-Friesian, NZ$398/ha; and Ayrshire, NZ$338/ha). Changes in the value for fat relative to protein affected profitability more significantly in herds using the Jersey breed, and changes in the value for meat affected profitabiity more significantly in herds using the Holstein-Friesian and Ayrshire breeds. Results suggested that, under New Zealand conditions, the use of rotational crossbreeding systems could increase profitability of dairy herds under the conceivable market conditions.

The effects of selection and crossbreeding on the New Zealand dairy industry net income were evaluated with a deterministic model over a 25 yr planning horizon. Several mating strategies involving Holstein-Friesian, Jersey and Ayrshire cattle were evaluated. These strategies were straight breeding, upgrading to Holstein-Friesian, upgrading to Jersey, upgrading to Ayrshire, use of the best bulls irrespective of breed and two- and three-breed rotational crossbreeding. Industry productions of milk, fat, protein, and lactose were calculated assuming that 12,000 kg of dry matter per hectare was utilized from 1,224,911 hectares of pasture. Profitability was the difference between income (international sale of whole milk powder, casein, butter, and beef from salvage animals) and costs (farm expenses, milk collection, manufacture, and marketing). Casein and whole milk powder were valued at NZ$8.345 and NZ$3.306/ per kilogram, respectively, over 25 yr. Butter was valued at NZ$2.995/kilogram for base year production levels and NZ$0.45/kilogram for marginal increases in production. Upgrading to Holstein-Friesian resulted in the highest industry net income (NZ$1119 million) followed by straight breeding (NZ$1086 million) and two-breed rotational Holstein-Friesian x Jersey (NZ$1076 million). However, if the marginal value of extra butter production was assumed equal to the average base value, then upgrading to Jersey resulted in the highest industry net income (NZ$1185 million) followed by two-breed rotational Holstein-Friesian x Jersey (NZ$1177 million) and use of the best bulls (NZ$1173 million). Future costs and prices of dairy products have major impact on mating strategies.

Marker-assisted selection schemes that utilize information about quantitative trait loci to preselect progeny test bulls within a family are the most practical application of quantitative trait loci results in the short-term. Technical difficulties exist for across-family marker-assisted selection using BLUP procedures. Two within-family marker-assisted selection schemes were evaluated genetically and economically using stochastic simulation for a locus that explained 5% of phenotypic variance. The genetic and economic impacts of variation in the number of offspring per bull-dam were evaluated. The top down marker-assisted selection scheme identifies sires that are heterozygous for the locus based on the granddaughter design and uses the quantitative trait locus information in the preselection of grandsons entering progeny testing. The bottom up marker-assisted selection scheme identifies sires heterozygous for a quantitative trait locus based on the daughter design and uses the information in the preselection of sons entering progeny testing. The top down scheme with one progeny per bull-dam reduced the rate of genetic gain compared with that from a breeding scheme that ignored knowledge of the quantitative trait locus. The top down scheme with reproductive performance of 3 or 40 progeny per bull-dam increased genetic gain by 1 to 2%. The bottom up scheme increased the rate of genetic gain by 1.5, 3.5, and 5% for 1, 3, and 40 progeny per bull-dam, respectively. When the top down scheme was used on the maternal path and the bottom up scheme on the paternal path, increases were 9% with 40 progeny per bull-dam. The use of reproductive technologies on bull-dams is imperative to prevent gains from marker-assisted selection being eroded by the loss in polygenic selection differential that results when more bull-dams are required to enable preselection of sons using markers.
