The amount of ocean protected from fishing and other human impacts has often been used as a metric of conservation progress. However, protection efforts have highly variable outcomes that depend on local conditions, which makes it difficult to quantify what coral reef protection efforts to date have actually achieved at a global scale. Here, we develop a predictive model of how local conditions influence conservation outcomes on ~2,600 coral reef sites across 44 ecoregions, which we used to quantify how much more fish biomass there is on coral reefs compared to a modeled scenario with no protection. Under the assumptions of our model, our study reveals that without existing protection efforts there would be ~10% less fish biomass on coral reefs. Scientific advances in environmental data coverage and machine learning algorithms have improved the ability to make large-scale predictions where data are missing. These advances allowed us to develop a spatially resolved proxy for predicting numbers of tropical nearshore marine taxa. A diverse marine environmental spatial database was used to model numbers of taxa from ∼1000 field sites, and the predictions were applied to all 7039 6.25-km 2 reef cells in 9 ecoregions and 11 nations of the western Indian Ocean. Our proxy for total numbers of taxa was based on the positive correlation (r 2  = 0.24) of numbers of taxa of hard corals and 5 highly diverse reef fish families. Environmental relationships indicated that the number of fish species was largely influenced by biomass, nearness to people, governance, connectivity, and productivity and that coral taxa were influenced mostly by physicochemical environmental variability. At spatial delineations of province, ecoregion, nation, and strength of spatial clustering, we compared areas of conservation priority based on our total species proxy with those identified in 3 previous priority-setting reports and with the protected area database. Our method identified 119 locations that fit 3 numbers of taxa (hard coral, fish, and their combination) and 4 spatial delineations (nation, ecoregion, province, and reef clustering) criteria. Previous publications on priority setting identified 91 priority locations of which 6 were identified by all reports. We identified 12 locations that fit our 12 criteria and corresponded with 3 previously identified locations, 65 that aligned with at least 1 past report, and 28 that were new locations. Only 34% of the 208 marine protected areas in this province overlapped with identified locations with high numbers of predicted taxa. Differences occurred because past priorities were frequently based on unquantified perceptions of remoteness and preselected priority taxa. Identifying locations of refugia from the thermal stresses of climate change for coral reefs and better managing them is one of the key recommendations for climate change adaptation. We review and summarize approximately 30 years of applied research focused on identifying climate refugia to prioritize the conservation actions for coral reefs under rapid climate change. We found that currently proposed climate refugia and the locations predicted to avoid future coral losses are highly reliant on  excess heat metrics, such as degree heating weeks. However, many existing alternative environmental, ecological, and life-history variables could be used to identify other types of refugia that lead to the desired diversified portfolio for coral reef conservation. To improve conservation priorities for coral reefs, there is a need to evaluate and validate the predictions of climate refugia with long-term field data on coral abundance, diversity, and functioning. There is also the need to identify and safeguard locations displaying resistance toprolonged exposure to heat waves and the ability to recover quickly after thermal exposure. We recommend using more metrics to identify a portfolio of potential refugia sites for coral reefs that can avoid, resist, and recover from exposure to high ocean temperatures and the consequences of climate change, thereby shifting past efforts focused on avoidance to a diversified risk-spreading portfolio that can be used to improve strategic coral reef conservation in a rapidly warming climate., (© 2023 The Authors. The worldwide decline of coral reefs necessitates targeting management solutions that can sustain reefs and the livelihoods of the people who depend on them. However, little is known about the context in which different reef management tools can help to achieve multiple social and ecological goals. Because of nonlinearities in the likelihood of achieving combined fisheries, ecological function, and biodiversity goals along a gradient of human pressure, relatively small changes in the context in which management is implemented could have substantial impacts on whether these goals are likely to be met. Caribbean reefs have experienced unprecedented changes in the past four decades. Of great concern is the perceived widespread shift from coral to macroalgal dominance and the question of whether it represents a new, stable equilibrium for coral-reef communities. The primary causes of the shift-grazing pressure (top-down), nutrient loading (bottom-up) or direct coral mortality (side-in)-still remain somewhat controversial in the coral-reef literature. We have attempted to tease out the relative importance of each of these causes. Four insights emerge from our analysis of an early regional dataset of information on the benthic composition of Caribbean reefs spanning the years 1977-2001. First, although three-quarters of reef sites have experienced coral declines concomitant with macroalgal increases, fewer than 10% of the more than 200 sites studied were dominated by macroalgae in 2001, by even the most conservative definition of dominance. Using relative dominance as the threshold, a total of 49 coral-to-macroalgae shifts were detected. This total represents ~35% of all sites that were dominated by coral at the start of their monitoring periods. Four shifts (8.2%) occurred because of coral loss with no change in macroalgal cover, 15 (30.6%) occurred because of macroalgal gain without coral loss, and 30 (61.2%) occurred owing to concomitant coral decline and macroalgal increase. Second, the timing of shifts at the regional scale is most consistent with the side-in model of reef degradation, which invokes coral mortality as a precursor to macroalgal takeover, because more shifts occurred after regional coral-mortality events than expected by chance. Third, instantaneous observations taken at the start and end of the time-series for individual sites showed these reefs existed along a continuum of coral and macroalgal cover. The continuous, broadly negative relationship between coral and macroalgal cover suggests that in some cases coral-to-macroalgae phase shifts may be reversed by removing sources of perturbation or restoring critical components such as the herbivorous sea urchin Diadema antillarum to the system. The five instances in which macroalgal dominance was reversed corroborate the conclusion that macroalgal dominance is not a stable, alternative community state as has been commonly assumed. Temperature variability, habitat, coral communities, and fishing intensity are important factors influencing coral responses to climate change. Consequently, chronic and acute sea-surface temperatures (SSTs) and their interactions with habitat and fishing were studied along the East African coast (~400km) by evaluating changes over a ~25-year period in two major reef habitats-island and fringing reefs. These habitats had similar mean and standard deviation temperature measurements but differed in that islands had lower ocean heights and flatter and less right-skewed temperature distributions than fringing reefs. These patterns arise because islands are exposed to deep offshore water passing through deep channels while being protected from the open ocean storms and the strong inter-annual current temperature variability. Within these two seascapes, coral communities are shaped by population responses to the variable temperature distributions as determined by the taxa's associations with the competitive-stress-ruderal (CSR) life history groups. For example, competitive taxa were more abundant where temperature distributions were flat and lacked frequent warm water anomalies. In contrast, ruderal, weedy, and generalist taxa were more common where temperature distributions were centralized, standard deviations high, and warm water anomalies more frequent. Finally, stress-resistant taxa were more common in reefs with high temperature skew but flatter temperature distributions. The rare 1998 thermal anomaly impacted and disturbed the ruderal and stressed reef more than the competitive communities. Ruderal became more similar to stressed communities while the stressed community moved further from the mean before recovering towards the competitive community. Competitive taxa were more common on islands and the deeper fringing reef sites while ruderal were dominant in shallow fringing reef lagoons. Over time, islands were less disturbed than fringing reefs and maintained the highest coral cover, numbers of taxa, and most competitive or space-occupying taxa. However, some island reefs with a history of dynamite fishing aligned with the stress-resistant communities over the full study period. Compared to the in situ SST gauges at the study site, temperature proxies with global coverage were often good at estimating mean and standard deviations of the SSTs but much poorer at estimating the shape of the temperature distributions that reflect chronic and acute stress, as reflected by kurtosis and skewness metrics. Given that these stress variables were critical for understanding the impacts of rare climate disturbances, global climate models that use mean conditions are likely to be poor predictors of future impacts on corals, particularly their species and life history composition. Without drastic efforts to reduce carbon emissions and mitigate globalized stressors, tropical coral reefs are in jeopardy. Strategic conservation and management requires identification of the environmental and socioeconomic factors driving the persistence of scleractinian coral assemblages-the foundation species of coral reef ecosystems. Here, we compiled coral abundance data from 2,584 Indo-Pacific reefs to evaluate the influence of 21 climate, social and environmental drivers on the ecology of reef coral assemblages. Higher abundances of framework-building corals were typically associated with: weaker thermal disturbances and longer intervals for potential recovery; slower human population growth; reduced access by human settlements and markets; and less nearby agriculture. We therefore propose a framework of three management strategies (protect, recover or transform) by considering: (1) if reefs were above or below a proposed threshold of >10% cover of the coral taxa important for structural complexity and carbonate production; and (2) reef exposure to severe thermal stress during the 2014-2017 global coral bleaching event. Our findings can guide urgent management efforts for coral reefs, by identifying key threats across multiple scales and strategic policy priorities that might sustain a network of functioning reefs in the Indo-Pacific to avoid ecosystem collapse.

Complex social-ecological interactions underpin many environmental problems. To help capture this complexity, we advance an interdisciplinary network modeling framework to identify important relationships between people and nature that can influence environmental conditions. Drawing on comprehensive social and ecological data from five coral reef fishing communities in Kenya; including interviews with 648 fishers, underwater visual census data of reef ecosystem condition, and time-series landings data; we show that positive ecological conditions are associated with 'social-ecological network closure' - i.e., fully linked and thus closed network structures between social actors and ecological resources. Our results suggest that when fishers facing common dilemmas form cooperative communication ties with direct resource competitors, they may achieve positive gains in reef fish biomass and functional richness. Our work provides key empirical insight to a growing body of research on social-ecological alignment, and helps to advance an integrative framework that can be applied empirically in different social-ecological contexts.

Threats from climate change and other human pressures have led to widespread concern for the future of Australia's Great Barrier Reef (GBR). Resilience of GBR reefs will be determined by their ability to resist disturbances and to recover from coral loss, generating intense interest in management actions that can moderate these processes. Here we quantify the effect of environmental and human drivers on the resilience of southern and central GBR reefs over the past two decades. Using a composite water quality index, we find that while reefs exposed to poor water quality are more resistant to coral bleaching, they recover from disturbance more slowly and are more susceptible to outbreaks of crown-of-thorns starfish and coral disease-with a net negative impact on recovery and long-term hard coral cover. Given these conditions, we find that 6-17% improvement in water quality will be necessary to bring recovery rates in line with projected increases in coral bleaching among contemporary inshore and mid-shelf reefs. However, such reductions are unlikely to buffer projected bleaching effects among outer-shelf GBR reefs dominated by fast-growing, thermally sensitive corals, demonstrating practical limits to local management of the GBR against the effects of global warming.

Resilience underpins the sustainability of both ecological and social systems. Extensive loss of reef corals following recent mass bleaching events have challenged the notion that support of system resilience is a viable reef management strategy. While resilience-based management (RBM) cannot prevent the damaging effects of major disturbances, such as mass bleaching events, it can support natural processes that promote resistance and recovery. Here, we review the potential of RBM to help sustain coral reefs in the 21st century. We explore the scope for supporting resilience through existing management approaches and emerging technologies and discuss their opportunities and limitations in a changing climate. We argue that for RBM to be effective in a changing world, reef management strategies need to involve both existing and new interventions that together reduce stress, support the fitness of populations and species, and help people and economies to adapt to a highly altered ecosystem., (Copyright © 2018 The Authors. Coral reefs provide ecosystem goods and services for millions of people in the tropics, but reef conditions are declining worldwide. Effective solutions to the crisis facing coral reefs depend in part on understanding the context under which different types of conservation benefits can be maximized. Our global analysis of nearly 1,800 tropical reefs reveals how the intensity of human impacts in the surrounding seascape, measured as a function of human population size and accessibility to reefs ("gravity"), diminishes the effectiveness of marine reserves at sustaining reef fish biomass and the presence of top predators, even where compliance with reserve rules is high. Critically, fish biomass in high-compliance marine reserves located where human impacts were intensive tended to be less than a quarter that of reserves where human impacts were low. Similarly, the probability of encountering top predators on reefs with high human impacts was close to zero, even in high-compliance marine reserves. However, we find that the relative difference between openly fished sites and reserves (what we refer to as conservation gains) are highest for fish biomass (excluding predators) where human impacts are moderate and for top predators where human impacts are low. Our results illustrate critical ecological trade-offs in meeting key conservation objectives: reserves placed where there are moderate-to-high human impacts can provide substantial conservation gains for fish biomass, yet they are unlikely to support key ecosystem functions like higher-order predation, which is more prevalent in reserve locations with low human impacts., Competing Interests: The authors declare no conflict of interest., (Copyright © 2018 the Author(s). The distribution of biomass among trophic levels provides a theoretical basis for understanding energy flow and the hierarchical structure of animal communities. In the absence of energy subsidies [1], bottom-heavy trophic pyramids are expected to predominate, based on energy transfer efficiency [2] and empirical evidence from multiple ecosystems [3]. However, the predicted pyramid of biomass distribution among trophic levels may be disrupted through trophic replacement by alternative organisms in the ecosystem, trophic cascades, and humans preferentially impacting specific trophic levels [4-6]. Using empirical data spanning >250 coral reefs, we show how trophic pyramid shape varies given human-mediated gradients along two orders of magnitude in reef fish biomass. Mean trophic level of the assemblage increased modestly with decreasing biomass, contrary to predictions of fishing down the food web [7]. The mean trophic level pattern is explained by trophic replacement of herbivorous fish by sea urchins at low biomass and the accumulation of slow-growing, large-bodied, herbivorous fish at high biomass. Further, at high biomass, particularly where fishers are not selectively removing higher trophic level individuals, a concave trophic distribution emerges. The concave trophic distribution implies a more direct link between lower and upper trophic levels, which may confer greater energy efficiency. Ongoing declines in the structure and function of the world’s coral reefs require novel approaches to sustain these ecosystems and the millions of people who depend on them3. A presently unexplored approach that draws on theory and practice in human health and rural development is to systematically identify and learn from the ‘outliers’—places where ecosystems are substantially better (‘bright spots’) or worse (‘dark spots’) than expected, given the environmental conditions and socioeconomic drivers they are exposed to. Here we compile data from more than 2,500 reefs worldwide and develop a Bayesian hierarchical model to generate expectations of how standing stocks of reef fish biomass are related to 18 socioeconomic drivers and environmental conditions. We identify 15 bright spots and 35 dark spots among our global survey of coral reefs, defined as sites that have biomass levels more than two standard deviations from expectations. Importantly, bright spots are not simply comprised of remote areas with low fishing pressure; they include localities where human populations and use of ecosystem resources is high, potentially providing insights into how communities have successfully confronted strong drivers of change. Conversely, dark spots are not necessarily the sites with the lowest absolute biomass and even include some remote, uninhabited locations often considered near pristine6. We surveyed local experts about social, institutional, and environmental conditions at these sites to reveal that bright spots are characterized by strong sociocultural institutions such as customary taboos and marine tenure, high levels of local engagement in management, high dependence on marine resources, and beneficial environmental conditions such as deep-water refuges. Alternatively, dark spots are characterized by intensive capture and storage technology and a recent history of environmental shocks. Our results suggest that investments in strengthening fisheries governance, particularly aspects such as participation and property rights, could facilitate innovative conservation actions that help communities defy expectations of global reef degradation.

Trophic cascades caused by a reduction in predators of sea urchins have been reported in Indian Ocean and Caribbean coral reefs. Previous studies have been constrained by their site-specific nature and limited spatial replication, which has produced site and species-specific understanding that can potentially preclude larger community-organization nuances and generalizations. In this study, we aimed to evaluate the extent and variability of the cascade community in response to fishing across ~23° of latitude and longitude in coral reefs in the southwestern Indian Ocean. The taxonomic composition of predators of sea urchins, the sea urchin community itself, and potential effects of changing grazer abundance on the calcifying benthic organisms were studied in 171 unique coral reef sites. We found that geography and habitat were less important than the predator-prey relationships. There were seven sea urchin community clusters that aligned with a gradient of declining fishable biomass and the abundance of a key predator, the orange-lined triggerfish (Balistapus undulatus). The orange-lined triggerfish dominated where sea urchin numbers and diversity were low but the relative abundance of wrasses and emperors increased where sea urchin numbers were high. Two-thirds of the study sites had high sea urchin biomass (>2,300 kg/ha) and could be dominated by four different sea urchin species, Echinothrix diadema, Diadema savignyi, D. setosum, and Echinometra mathaei, depending on the community of sea urchin predators, geographic location, and water depth. One-third of the sites had low sea urchin biomass and diversity and were typified by high fish biomass, predators of sea urchins, and herbivore abundance, representing lightly fished communities with generally higher cover of calcifying algae. Calcifying algal cover was associated with low urchin abundance where as noncalcifying fleshy algal cover was not clearly associated with herbivore abundance. Fishing of the orange-lined triggerfish, an uncommon, slow-growing by-catch species with little monetary value drives the cascade and other predators appear unable to replace its ecological role in the presence of fishing. Fish biomass is a primary driver of coral reef ecosystem services and has high sensitivity to human disturbances, particularly fishing. Estimates of fish biomass, their spatial distribution, and recovery potential are important for evaluating reef status and crucial for setting management targets. Here we modeled fish biomass estimates across all reefs of the western Indian Ocean using key variables that predicted the empirical data collected from 337 sites. These variables were used to create biomass and recovery time maps to prioritize spatially explicit conservation actions. The resultant fish biomass map showed high variability ranging from ~15 to 2900 kg/ha, primarily driven by human populations, distance to markets, and fisheries management restrictions. Lastly, we assembled data based on the age of fisheries closures and showed that biomass takes ~ 25 years to recover to typical equilibrium values of ~1200 kg/ha. The recovery times to biomass levels for sustainable fishing yields, maximum diversity, and ecosystem stability or conservation targets once fishing is suspended was modeled to estimate temporal costs of restrictions. The mean time to recovery for the whole region to the conservation target was 8.1(± 3SD) years, while recovery to sustainable fishing thresholds was between 0.5 and 4 years, but with high spatial variation. Recovery prioritization scenario models included one where local governance prioritized recovery of degraded reefs and two that prioritized minimizing recovery time, where countries either operated independently or collaborated. The regional collaboration scenario selected remote areas for conservation with uneven national responsibilities and spatial coverage, which could undermine collaboration. There is the potential to achieve sustainable fisheries within a decade by promoting these pathways according to their social-ecological suitability.

Coral reefs are among the most species-rich and threatened ecosystems on Earth, yet the extent to which human stressors determine species occurrences, compared with biogeography or environmental conditions, remains largely unknown. With ever-increasing human-mediated disturbances on these ecosystems, an important question is not only how many species can inhabit local communities, but also which biological traits determine species that can persist (or not) above particular disturbance thresholds. Here we show that human pressure and seasonal climate variability are disproportionately and negatively associated with the occurrence of large-bodied and geographically small-ranging fishes within local coral reef communities. These species are 67% less likely to occur where human impact and temperature seasonality exceed critical thresholds, such as in the marine biodiversity hotspot: the Coral Triangle. Our results identify the most sensitive species and critical thresholds of human and climatic stressors, providing opportunity for targeted conservation intervention to prevent local extinctions.

Ecological baselines are disappearing and it is uncertain how marine reserves, here called fisheries closures, simulate pristine communities. We tested the influence of fisheries closure age, size and compliance on recovery of community biomass and life-history metrics towards a baseline. We used census data from 324 coral reefs, including 41 protected areas ranging between 1 and 45 years of age and 0.28 and 1430 km(2), and 36 sites in a remote baseline, the Chagos Archipelago. Fish community-level life histories changed towards larger and later maturing fauna with increasing closure age, size and compliance. In high compliance closures, community biomass levelled at approximately 20 years and 10 km(2) but was still only at approximately 30% of the baseline and community growth rates were projected to slowly decline for more than 100 years. In low compliance and young closures, biomass levelled at half the value and time as high compliance closures and life-history metrics were not predicted to reach the baseline. Consumers and prey diversity, their interactions, and subsequent effects on ecosystem function are important for ecological processes but not well understood in high diversity ecosystems such as coral reefs. Consequently, we tested the potential for diversity-effects with a series of surveys and experiments evaluating the influence of browsing herbivores on macroalgae in Kenya's fringing reef ecosystem. We surveyed sites and undertook experiments in reefs subject to three levels of human fishing influence: open access fished reefs, small and recently established community-managed marine reserves, and larger, older government-managed marine reserves. Older marine reserves had a greater overall diversity of herbivores and browsers but this was not clearly associated with reduced macroalgal diversity or abundance. Experiments studying succession on hard substrata also found no effects of consumer diversity. Instead, overall browser abundance of either sea urchins or fishes was correlated with declines in macroalgal cover. An exception was that the absence of a key fish browser genus, Naso, which was correlated with the persistence of Sargassum in a marine reserve. Algal selectivity assays showed that macroalgae were consumed at variable rates, a product of strong species-specific feeding and low overlap in the selectivity of browsing fishes. We conclude that the effects of browser and herbivore diversity are less than the influences of key species, whose impacts emerge in different contexts that are influenced by fisheries management. Consequently, identifying key herbivore species and managing to protect them may assist protecting reef functions.

The coral reefs of Tanga, Tanzania were recognized as a national conservation priority in the early 1970s, but the lack of a management response led to damage by dynamite, beach seines, and high numbers of fishers until the mid 1990s. Subsequently, an Irish Aid funded IUCN Eastern Africa program operated from 1994 to mid 2007 to implement increased management aimed at reducing these impacts. The main effects of this management were to establish collaborative management areas, reduce dynamite and seine net fishing, and establish small community fisheries closures beginning in 1996. The ecology of the coral reefs was studied just prior to the initiation of this management in 1996, during, 2004, and a few years after the project ended in 2010. The perceptions of resource users towards management options were evaluated in 2010. The ecological studies indicated that the biomass of fish rose continuously during this period from 260 to 770 kg/ha but the small closures were no different from the non-closure areas. The benthic community studies indicate stability in the coral cover and community composition and an increase in coralline algae and topographic complexity over time. The lack of change in the coral community suggests resilience to various disturbances including fisheries management and the warm temperature anomaly of 1998. These results indicate that some aspects of the management program had been ecologically successful even after the donor program ended. Moreover, the increased compliance with seine net use and dynamite restrictions were the most likely factors causing this increase in fish biomass and not the closures. Resource users interviewed in 2010 were supportive of gear restrictions but there was considerable between-community disagreement over the value of specific restrictions. The social-ecological results suggest that increased compliance with gear restrictions is largely responsible for the improvements in reef ecology and is a high priority for future management programs.

Continuing degradation of coral reef ecosystems has generated substantial interest in how management can support reef resilience. Fishing is the primary source of diminished reef function globally, leading to widespread calls for additional marine reserves to recover fish biomass and restore key ecosystem functions. Yet there are no established baselines for determining when these conservation objectives have been met or whether alternative management strategies provide similar ecosystem benefits. Here we establish empirical conservation benchmarks and fish biomass recovery timelines against which coral reefs can be assessed and managed by studying the recovery potential of more than 800 coral reefs along an exploitation gradient. We show that resident reef fish biomass in the absence of fishing (B0) averages ∼1,000 kg ha(-1), and that the vast majority (83%) of fished reefs are missing more than half their expected biomass, with severe consequences for key ecosystem functions such as predation. Given protection from fishing, reef fish biomass has the potential to recover within 35 years on average and less than 60 years when heavily depleted. Notably, alternative fisheries restrictions are largely (64%) successful at maintaining biomass above 50% of B0, sustaining key functions such as herbivory. Our results demonstrate that crucial ecosystem functions can be maintained through a range of fisheries restrictions, allowing coral reef managers to develop recovery plans that meet conservation and livelihood objectives in areas where marine reserves are not socially or politically feasible solutions.

The failure of fisheries management among multispecies coral reef fisheries is well documented and has dire implications for the 100 million people engaged in these small-scale operations. Weak or missing management institutions, a lack of research capacity, and the complex nature of these ecosystems have heralded a call for ecosystem-based management approaches. However, ecosystem-based management of coral reef fisheries has proved challenging due to the multispecies nature of catches and the diversity of fish functional roles. We used data on fish communities collected from 233 individual sites in 9 western Indian Ocean countries to evaluate changes in the site's functional composition and associated life-history characteristics along a large range of fish biomass. As biomass increased along this range, fish were larger and grew and matured more slowly while the abundance of scraping and predatory species increased. The greatest changes in functional composition occurred below relatively low standing stock biomass (<600 kg/ha); abundances of piscivores, apex predators, and scraping herbivores were low at very light levels of fishing. This suggests potential trade-offs in ecosystem function and estimated yields for different management systems. Current fishing gear and area restrictions are not achieving conservation targets (proposed here as standing stock biomass of 1150 kg/ha) and result in losses of life history and ecological functions. Fish in reefs where destructive gears were restricted typically had very similar biomass and functions to young and low compliance closures. This indicates the potentially important role of fisheries restrictions in providing some gains in biomass and associated ecological functions when fully protected area enforcement potential is limited and likely to fail. Our results indicate that biomass alone can provide broad ecosystem-based fisheries management targets that can be easily applied even where research capacity and information is limited. The reduction in coral cover on many contemporary tropical reefs suggests a different set of coral community assemblages will dominate future reefs. To evaluate the capacity of reef corals to persist over various time scales, we examined coral community dynamics in contemporary, fossil, and simulated future coral reef ecosystems. Based on studies between 1987 and 2012 at two locations in the Caribbean, and between 1981 and 2013 at five locations in the Indo-Pacific, we show that many coral genera declined in abundance, some showed no change in abundance, and a few coral genera increased in abundance. Whether the abundance of a genus declined, increased, or was conserved, was independent of coral family. An analysis of fossil-reef communities in the Caribbean revealed changes in numerical dominance and relative abundances of coral genera, and demonstrated that neither dominance nor taxon was associated with persistence. As coral family was a poor predictor of performance on contemporary reefs, a trait-based, dynamic, multi-patch model was developed to explore the phenotypic basis of ecological performance in a warmer future. Sensitivity analyses revealed that upon exposure to thermal stress, thermal tolerance, growth rate, and longevity were the most important predictors of coral persistence. Together, our results underscore the high variation in the rates and direction of change in coral abundances on contemporary and fossil reefs. Given this variation, it remains possible that coral reefs will be populated by a subset of the present coral fauna in a future that is warmer than the recent past.

The impact of anthropogenic activity on ecosystems has highlighted the need to move beyond the biogeographical delineation of species richness patterns to understanding the vulnerability of species assemblages, including the functional components that are linked to the processes they support. We developed a decision theory framework to quantitatively assess the global taxonomic and functional vulnerability of fish assemblages on tropical reefs using a combination of sensitivity to species loss, exposure to threats and extent of protection. Fish assemblages with high taxonomic and functional sensitivity are often exposed to threats but are largely missed by the global network of marine protected areas. We found that areas of high species richness spatially mismatch areas of high taxonomic and functional vulnerability. This study provides a descriptive analysis of the North Male, Maldives seven years after the 1998 bleaching disturbance to determine the state of the coral community composition, the recruitment community, evidence for recovery, and adaptation to thermal stress. Overall, hard coral cover recovered at a rate commonly reported in the literature but with high spatial variability and shifts in taxonomic composition. Massive Porites, Pavona, Synarea, and Goniopora were unusually common in both the recruit and adult communities. Coral recruitment was low and some coral taxa, namely Tubipora, Seriatopora, and Stylophora, were rarer than expected. A study of the bleaching response to a thermal anomaly in 2005 indicated that some taxa, including Leptoria, Platygyra, Favites, Fungia, Hydnophora, and Galaxea astreata, bleached as predicted while others, including Acropora, Pocillopora, branching Porites, Montipora, Stylophora, and Alveopora, bleached less than predicted. The risk of global extinction of reef-building coral species is increasing. We evaluated extinction risk using a biological trait-based resiliency index that was compared with Caribbean extinction during the Plio-Pleistocene, and with extinction risk determined by the International Union for Conservation of Nature (IUCN). Through the Plio-Pleistocene, the Caribbean supported more diverse coral assemblages than today and shared considerable overlap with contemporary Indo-Pacific reefs. A clear association was found between extant Plio-Pleistocene coral genera and our positive resilience scores. Regional extinction in the past and vulnerability in the present suggests that Pocillopora, Stylophora and foliose Pavona are among the most susceptible taxa to local and regional isolation. These same taxa were among the most abundant corals in the Caribbean Pliocene. Therefore, a widespread distribution did not equate with immunity to regional extinction. The strong relationship between past and present vulnerability suggests that regional extinction events are trait-based and not merely random episodes. We found several inconsistencies between our data and the IUCN scores, which suggest a need to critically re-examine what constitutes coral vulnerability.

Managing coral reefs for resilience to climate change is a popular concept but has been difficult to implement because the empirical scientific evidence has either not been evaluated or is sometimes unsupportive of theory, which leads to uncertainty when considering methods and identifying priority reefs. We asked experts and reviewed the scientific literature for guidance on the multiple physical and biological factors that affect the ability of coral reefs to resist and recover from climate disturbance. Eleven key factors to inform decisions based on scaling scientific evidence and the achievability of quantifying the factors were identified. Factors important to resistance and recovery, which are important components of resilience, were not strongly related, and should be assessed independently. The abundance of resistant (heat-tolerant) coral species and past temperature variability were perceived to provide the greatest resistance to climate change, while coral recruitment rates, and macroalgae abundance were most influential in the recovery process. Based on the 11 key factors, we tested an evidence-based framework for climate change resilience in an Indonesian marine protected area. The results suggest our evidence-weighted framework improved upon existing un-weighted methods in terms of characterizing resilience and distinguishing priority sites. The evaluation supports the concept that, despite high ecological complexity, relatively few strong variables can be important in influencing ecosystem dynamics. This is the first rigorous assessment of factors promoting coral reef resilience based on their perceived importance, empirical evidence, and feasibility of measurement. There were few differences between scientists' perceptions of factor importance and the scientific evidence found in journal publications but more before and after impact studies will be required to fully test the validity of all the factors. The methods here will increase the feasibility and defensibility of including key resilience metrics in evaluations of coral reefs, as well as reduce costs. Effective management is necessary if small-scale fisheries, such as those found in mixed habitats including seagrass and coral reefs, are to continue providing food for many of the poorest communities of the world. Gear-based management, although under represented and under studied, has the potential to be adaptive, address multiple objectives, and be crafted to the socio-economic setting. Management effectiveness in seagrass and coral reef fisheries has generally been evaluated at the scale of the fish community. However, community level indicators can mask species-specific declines that provide significant portions of the fisheries yields and income. Using a unique dataset, containing ten years of species level length frequency catch data from a multi-gear, multi-species seagrass and coral reef fishery in Kenya, we evaluate species specific fishery statuses, compare gear use to gear regulations and estimate the potential needs for further gear restrictions. Despite the high diversity of the fishery, fifteen species represented over 90% of the catch, and only three species represented 60% of the catch. The three most abundant species in the catch, Lethrinus lentjan (Lacepède), Siganus sutor (Valenciennes) and Leptoscarus vaigiensis (Quoy & Gaimard) all showed evidence of growth overfishing. Lethrinus lentjan, with an exploitation rate of 0.82, also shows evidence of recruitment overfishing. Current legal but weakly enforced gear restrictions are capable of protecting a significant portion of the catch up to maturity but optimization of yield will require that the current mesh size be increased from 6.3 to 8.8 and 9.2 cm to increase yields of L. lentjan and S. sutor, respectively. Given the difficulties of enforcing mesh size, we recommend that the economic benefits of these larger mesh sizes be communicated and enforced through co-management. Sustainably managing ecosystems is challenging, especially for complex systems such as coral reefs. This study develops critical reference points for sustainable management by using a large empirical dataset on the coral reefs of the western Indian Ocean to investigate associations between levels of target fish biomass (as an indicator of fishing intensity) and eight metrics of ecosystem state. These eight ecological metrics each exhibited specific thresholds along a continuum of fishable biomass ranging from heavily fished sites to old fisheries closures. Three thresholds lay above and five below a hypothesized window of fishable biomass expected to produce a maximum multispecies sustainable yield (B(MMSY)). Evaluating three management systems in nine countries, we found that unregulated fisheries often operate below the B(MMSY), whereas fisheries closures and, less frequently, gear-restricted fisheries were within or above this window. These findings provide tangible management targets for multispecies coral reef fisheries and highlight key tradeoffs required to achieve different fisheries and conservation goals.

Removal of predators can have strong indirect effects on primary producers through trophic cascades. Crustose coralline algae (CCA) are major primary producers worldwide that may be influenced by predator removal through changes in grazer composition and biomass. CCA have been most widely studied in Caribbean and temperate reefs, where cover increases with increasing grazer biomass due to removal of competitive fleshy algae. However, each of these systems has one dominant grazer type, herbivorous fishes or sea urchins, which may not be functionally equivalent. Where fishes and sea urchins co-occur, fishing can result in a phase shift in the grazing community with subsequent effects on CCA and other substrata. Kenyan reefs have herbivorous fishes and sea urchins, providing an opportunity to determine the relative impacts of each grazer type and evaluate potential human-induced trophic cascades. We hypothesized that fish benefit CCA, abundant sea urchins erode CCA, and that fishing indirectly reduces CCA cover by removing sea urchin predators. We used closures and fished reefs as a large-scale, long-term natural experiment to assess how fishing and resultant changes in communities affect CCA abundance. We used a short-term caging experiment to directly test the effects of grazing on CCA. CCA cover declined with increasing fish and sea urchin abundance, but the negative impact of sea urchin grazing was much stronger than that of fishes. Abundant sea urchins reduced the CCA growth rate to almost zero and prevented CCA accumulation. A warming event (El Niño Southern Oscillation, ENSO) occurred during the 18-year study and had a strong but short-term positive effect on CCA cover. However, the effect of the ENSO on CCA was lower in magnitude than the effect of sea urchin grazing. We compare our results with worldwide literature on bioerosion by fishes and sea urchins. Grazer influence depends on whether benefits of fleshy algae removal outweigh costs of grazer-induced bioerosion. However, the cost-benefit ratio for CCA appears to change with grazer type, grazer abundance, and environment. In Kenya, predator removal leads to a trophic cascade that is expected to reduce net calcification of reefs and therefore reduce reef stability, growth, and resilience.

The adoption of fisheries closures and gear restrictions in the conservation of coral reefs may be limited by poor understanding of the economic profitability of competing economic uses of marine resources. Over the past 12 years, I evaluated the effects of gear regulation and fisheries closures on per person and per area incomes from fishing in coral reefs of Kenya. In two of my study areas, the use of small-meshed beach seines was stopped after 6 years; one of these areas was next to a fishery closure. In my third study area, fishing was unregulated. Fishing yields on per capita daily wet weight basis were 20% higher after seine-net fishing was stopped. The per person daily fishing income adjacent to the closed areas was 14 and 22% higher than the fishing income at areas with only gear restrictions before and after the seine-net restriction, respectively. Incomes differed because larger fish were captured next to the closed area and the price per weight (kilograms) increased as fish size increased and because catches adjacent to the closure contained fish species of higher market value. Per capita incomes were 41 and 135% higher for those who fished in gear-restricted areas and near-closed areas, respectively, compared with those who fished areas with no restrictions. On a per unit area basis (square kilometers), differences in fishing income among the three areas were not large because fishing effort increased as the number of restrictions decreased. Changes in catch were, however, larger and often in the opposite direction expected from changes in effort alone. For example, effort declined 21% but nominal profits per square kilometer (not accounting for inflation) increased 29% near the area with gear restrictions. Priorities for conservation, management, and associated activities will differ based on the interplay between nearness of ecosystems to full recovery from a disturbance (pristineness), susceptibility to climate change (environmental susceptibility [ES]), and capacity of human communities to cope with and adapt to change (social adaptive capacity [AC]). We studied 24 human communities and adjacent coral reef ecosystems in 5 countries of the southwestern Indian Ocean. We used ecological measures of abundance and diversity of fishes and corals, estimated reef pristineness, and conducted socioeconomic household surveys to determine the AC of communities adjacent to selected coral reefs. We also used Web-based oceanographic and coral mortality data to predict each site's ES to climate warming. Coral reefs of Mauritius and eastern Madagascar had low ES and consequently were not predicted to be affected strongly by warm water, although these sites were differentiated by the AC of the human community. The higher AC in Mauritius may increase the chances for successful self-initiated recovery and protective management of reefs of this island. In contrast, Madagascar may require donor support to build AC as a prerequisite to preservation efforts. The Seychelles and Kenya had high ES, but their levels of AC and disturbance differed. The high AC in the Seychelles could be used to develop alternatives to dependence on coral reef resources and reduce the effects of climate change. Pristineness weighted toward measures of fish recovery was greatest for Kenya's marine protected areas; however, most protected areas in the region were far from pristine.
