Aminoacylation reaction is the first step of protein biosynthesis. Transfer RNA (tRNA) is charged with an amino acid in this reaction and the reaction is catalyzed by aminoacyl tRNA synthetase enzyme (aaRS). In the present work, we use classical molecular dynamics simulation to show that the tRNA bound Mg2+ ions significantly influence the charging step of class I TtGluRS: Glu-AMP: tRNAGlu and class II dimeric TtSerRS: Ser-AMP: tRNASer. The CCA end of the acceptor terminal is disordered in the absence of coordinated Mg2+ ions and the CCA end can freely explore beyond the specific conformational space of the tRNA in its precharging state. A balance between the conformational disorder of the tRNA and the restriction imposed on the CCA terminal via coordination with the Mg2+ ions is needed for the placement of the CCA terminal in a precharging state organization. This result provides a molecular-level explanation of the experimental observation that the presence of Mg2+ ions is a necessary condition for a successful aminoacylation reaction. The aminoacyl-tRNA synthetases (aaRSs) are well established as the translators of the genetic code, because their products, the aminoacyl-tRNAs, read codons to translate messenger RNAs into proteins. Consequently, deleterious errors by the aaRSs can be transferred into the proteome via misacylated tRNAs. Nevertheless, many microorganisms use an indirect pathway to produce Asn-tRNAAsn via Asp-tRNAAsn. This intermediate is produced by a non-discriminating aspartyl-tRNA synthetase (ND-AspRS) that has retained its ability to also generate Asp-tRNAAsp. Here we report the discovery that ND-AspRS and its discriminating counterpart, AspRS, are also capable of specifically producing Glu-tRNAGlu, without producing misacylated tRNAs like Glu-tRNAAsn, Glu-tRNAAsp, or Asp-tRNAGlu, thus maintaining the fidelity of the genetic code. Consequently, bacterial AspRSs have glutamyl-tRNA synthetase-like activity that does not contaminate the proteome via amino acid misincorporation.

Discrimination of tRNAGln is an integral function of several bacterial glutamyl-tRNA synthetases (GluRS). The origin of the discrimination is thought to arise from unfavorable interactions between tRNAGln and the anticodon-binding domain of GluRS. From experiments on an anticodon-binding domain truncated Escherichia coli (E. coli) GluRS (catalytic domain) and a chimeric protein, constructed from the catalytic domain of E. coli GluRS and the anticodon-binding domain of E. coli glutaminyl-tRNA synthetase (GlnRS), we show that both proteins discriminate against E. coli tRNAGln. Our results demonstrate that in addition to the anticodon-binding domain, tRNAGln discriminatory elements may be present in the catalytic domain in E. coli GluRS as well.

The putative zinc-binding domain (pZBD) in Escherichia coli glutamyl-tRNA synthetase (GluRS) is known to correctly position the tRNA acceptor arm and modulate the amino acid-binding site. However, its functional role in other bacterial species is not clear since many bacterial GluRSs lack a zinc-binding motif in the pZBD. From experimental studies on pZBD-swapped E. coli GluRS, with Thermosynechoccus elongatus GluRS, Burkholderia thailandensis GluRS and E. coli glutamyl-queuosine-tRNAAsp synthetase (Glu-Q-RS), we show that E. coli GluRS, containing the zinc-free pZBD of B. thailandensis, is as functional as the zinc-bound wild-type E. coli GluRS, whereas the other constructs, all zinc-bound, show impaired function. A pZBD-tinkered version of E. coli GluRS that still retained Zn-binding capacity, also showed reduced activity. This suggests that zinc is not essential for the pZBD to be functional. From extensive structural and sequence analyses from whole genome database of bacterial GluRS, we further show that in addition to many bacterial GluRS lacking a zinc-binding motif, the pZBD is actually deleted in some bacteria, all containing either glutaminyl-tRNA synthetase (GlnRS) or a second copy of GluRS (GluRS2). Correlation between the absence of pZBD and the occurrence of glutamine amidotransferase CAB (GatCAB) in the genome suggests that the primordial role of the pZBD was to facilitate transamidation of misacylated Glu-tRNAGln via interaction with GatCAB, whereas its role in tRNAGlu interaction may be a consequence of the presence of pZBD., Zinc is functionally important in glutamylation of tRNAGlu in Escherichia coli, yet, it is absent from many bacterial glutamyl-tRNA synthetases (GluRSs). We demonstrate and rationalize why zinc or the putative zinc-binding domain (pZBD) is not indispensable in all bacterial GluRSs.

The ability of aminoacyl-tRNA synthetases (aaRS) to faithfully recognize both their amino acid and tRNA substrates is essential for accurate protein synthesis. This chapter focuses on the recognition of tRNA by Escherichia coli glutaminyl-tRNA synthetase (GlnRS). This system is arguably the best characterized aaRS-tRNA interaction both functionally and structurally, as the first high-resolution crystal structure of a protein-RNA complex was solved for GlnRS:tRNAGln. The chapter summarizes the characteristics of the GlnRS:tRNAGln system that make GlnRS unique among aaRS, as well as those that make the glutamine system an ideal model for the study of protein-RNA interaction, specifically aaRS-tRNA interaction. Together the crystal structure, genetic, and biochemical studies have identified the most important specificity determinants from among the hundreds of contacts between GlnRS and tRNAGln. The chapter also describes several of the more interesting aspects of the GlnRS:tRNAGln system: (1) the close evolutionary relationship between GlnRS and glutamyl-tRNA synthetase (GluRS); (2) GlnRS's relaxed discrimination against noncognate tRNAs coupled with its "overdetermined," tight recognition of its cognate tRNA; and (3) the enzyme mechanism of GlnRS, specifically the structural and functional communication that permits this small monomeric aaRS to recognize tRNA identity elements that are more than 75A apart in uncomplexed tRNA. The information obtained from biophysical techniques (crystallography, fluorescence, and x-ray/neutron scattering) and from genetic and biochemical approaches is combined to yield a coherent and detailed picture of the specific recognition of tRNA by E. coli GlnRS.

Glutamol adenylate 10 was a competitive inhibitor ( K i = 3 μM) of glutamyl-tRNA synthetase from Escherichia coli . The N 6 -benzoyl adenine derivative 9 was also an inhibitor ( K i ∼ 60 μM). Replacement of adenine by other bases (purine, cytosine, dihydrocytosine, uridine) resulted in a more than 1000-fold loss in activity, indicating the important contribution of the adenine ring to the enzyme binding.

Two three-dimensional protein structural similarities accompanied by slight similarities in function are reported to highlight the present difficulties in discerning the relationship between structure and function. The similarity between the structures of uteroglobin and the CAP domain of haloalkane dehalogenase reveals a common four helix hydrophobic ligand binding motif. The similarity between the beta-barrel domains of glutaminyl tRNA synthetase and domain 1 of glutamine synthetase is accompanied by some similarity in the location of nucleotide binding sites and suggests a possible ancient domain common to these two proteins involved in the synthesis or binding of glutaminyl moieties. The problems raised by these two similarities in the structure-function 'twilight zone' are discussed.

Three previously described mutant Escherichia coli glutaminyl-tRNA synthetase (GlnRS) proteins that incorrectly aminoacylate the amber suppressor derived from tRNATyr (supF) with glutamine were cocrystallized with wild-type tRNAGln and their structures determined. In two of the mutant enzymes studied, Asp235, which contacts base pair G3-C70 in the acceptor stem, has been changed to asparagine in GlnRS7 and to glycine in GlnRS10. These mutations result in changed interactions between Asn235 of GlnRS7 and G3-C70 of the tRNA and an altered water structure between Gly235 of GlnRS10 and base pair G3-C70. These structures suggest how the mutant enzymes can show only small changes in their ability to aminoacylate wild-type cognate tRNA on the one hand and yet show a lack of discrimination against a noncognate U3-A70 base pair on the other. In contrast, the change of Ile129 to Thr in GlnRS15 causes virtually no change in the structure of the complex, and the explanation for its ability to misacylate supF is unclear.

The existence of aminoacyl-tRNAs was predicted during the late 50s as molecules that transfer specific amino acids for protein synthesis. Today we know that, in addition to protein synthesis, these molecules can also participate in several other cellular functions. One of these aminoacyl-tRNAs, glutamyl-tRNA, can participate in at least three functions in bacteria: biosynthesis of glutaminyl-tRNA, tetrapyrroles and proteins. In this article we discuss how bacterial cells manage to distribute glutamyltRNA among all these functions. Proteins involved in each pathway recognize different features of the tRNA which allows them to use only the correct glutamyl-tRNA species. Also, the formation of macromolecular complexes allows the utilization of each of these species by the correct proteins. This compartmentalization is critical for bacterial fitness as it prevents the incorporation of intermediates in the incorrect pathway.(doi: 10.5562/cca1830)

A specific inhibitor of glutamyl-tRNA synthetase, analog of glutamyl-adenylate, the N 6 -benzoyl-L-glutamol AMP, has been synthesized. This compound does not inhibit glutaminyl-tRNA synthetase.

Portions of E. coli tRNA(Glu) having identity determinants for glutamyl-tRNA synthetase (ERS, EC 6.1.1.17) have been designed to be the first RNA inhibitors of a Class I synthetase. ERS recognizes the 2-thionyl group of 2-thio-5-methylaminomethyluridine (mnm(5)s(2)U(34)) in the first or wobble anticodon position of E. coli tRNA(Glu). The interaction, as revealed by structural analysis, though specific, appears tenuous. Thus, it is surprising that RNAs designed from this tRNA's anticodon stem and loop domain with (ASL(Glu)-s(2)U(34)) and without s(2)U(34) are bound by ERS and inhibit aminoacylation of the native tRNA. ASL(Glu), ASL(Glu)-s(2)U(34), and a minihelix(Glu) composed of identity determinants of the amino acid accepting stem were thermally stable under conditions of aminoacylation (T(m)s = 75 +/- 1.5, 76 +/- 0.9 and 83 +/- 2.0 degrees C, respectively). In binding competition, the modified ASL(Glu)-s(2)U(34) bound ERS with a higher affinity (half maximal inhibiting concentration, IC(50), 5.1 +/- 0.4 microM) than its unmodified counterpart, ASL(Glu) (IC(50), 10.3 +/- 0.6 microM). The minihelix(Glu), ASL(Glu)-s(2)U(34) and ASL(Glu) bound ERS with K(d)s of 9.9 +/- 3.3, 6.5 +/- 1.7 and 20.5 +/- 3.8 microM. ERS aminoacylation of tRNA(Glu) was inhibited by the tRNA fragments. Unmodified ASL(Glu), minihelix(Glu), and ASL(Glu)-s(2)U(34) exhibited a K(ic) of 1.9 +/- 0.2 microM, 4.1 +/- 0.2 microM, and 6.5 +/- 0.1 microM, respectively. The modified ASL(Glu)-s(2)U(34), though having a higher affinity for ERS, may be released more readily and thus, not be as good an inhibitor as the unmodified ASL. Thus, the RNA constructs are effective tools to study RNA-protein interaction.

Two types of glutamyl-tRNA synthetase exist: the discriminating enzyme (D-GluRS) forms only Glu-tRNAGlu, while the non-discriminating one (ND-GluRS) also synthesizes Glu-tRNAGln, a required intermediate in protein synthesis in many organisms (but not in Escherichia coli). Testing the capacity to complement a thermosensitive E. coli gltX mutant and to suppress an E. coli trpA49 missense mutant we examined the properties of heterologous gltX genes. We demonstrate that while Acidithiobacillus ferrooxidans GluRS1 and Bacillus subtilis Q373R GluRS form Glu-tRNAGlu, A. ferrooxidans and Helicobacter pylori GluRS2 form Glu-tRNAGln in E. coli in vivo.

A model of the N-terminal half of glutamyl-tRNA synthetase from E. coli was constructed on the basis of similarity in sequence and function of Glutaminyl- and Glutamyl-tRNA synthetases. The glutaminyl-tRNA synthetase does not contain any zinc atom, but glutamyl-tRNA synthetase from E. coli contains one atom of zinc. The specific role of zinc is not yet known. In this article, molecular modeling is employed to show that the zinc atom is well outside the contact region of the acceptor stem of tRNA. The placement of a zinc atom at a significant distance from the tRNA acceptor stem indicates that the role of zinc is likely to be indirect and structural.

The gltX gene encoding glutamyl-tRNA synthetase from Methanobacterium thermoautotrophicum has been cloned, sequenced, and identified. The gene is located immediately downstream of idsA in an operon containing at least three additional ORFs. The deduced protein sequence from gltX contains conserved regions (HIGH and KMSKS) indicative of a class I aminoacyl-tRNA synthetase.

The formation of a stable complex between glutamyl-tRNA synthetase and the first enzyme of chlorophyll biosynthesis glutamyl-tRNA reductase was investigated in the green alga Chlamydomonas reinhardtii. Apparently homogenous enzymes, purified after previously established purification protocols were incubated in various combinations with ATP, glutamate, tRNA(Glu) and NADPH and formed complexes were isolated via glycerol gradient centrifugation. Stable complexes were detected only after the preincubation of glutamyl-tRNA synthetase, glutamyl-tRNA reductase with either glutamyl-tRNA or free tRNA(Glu), ATP and glutamate, indicating the obligatory requirement of aminoacylated tRNA(Glu) for complex formation. The further addition of NADPH resulting in the reduction of the tRNA-bound glutamate to glutamate 1-semialdehyde led to the dissociation of the complex. Once complexed to the two enzymes tRNA(Glu) was found to be partially protected from ribonuclease digestion. Escherichia coli, Bacillus subtilis and Synechocystis 6803 tRNA(Glu) were efficiently incorporated into the protein-RNA complex. The detected complexes provide the chloroplast with a potential channeling mechanism for Glu-tRNA(Glu) into chlorophyll synthesis in order to compete with the chloroplastic protein synthesis machinery.

AspNH 2 -, Asp- and GluNH 2 - t RNA synthetases were purified from Phaseolus aureus ; their optimum assay conditions, substrate specificities and salt sensitivities were investigated. AspNH 2 - t RNA synthetase from β-cyanoalanine-producing ( Vicia sativa ), and non-producing ( P. aureus and V. faba ) species was able to utilize the analogue as a substrate irrespective of the source of the enzyme. Asp- t RNA synthetase from P. aureus was able to utilize α-aminomalonate and threo -β-hydroxy Asp as a substrate. The transfer of 14 C-GluNH 2 to t RNA, catalyzed by GluNH 2 - t RNA synthetase, was only inhibited by high concentrations of those analogues tested; albizziine was the most efficient, but no difference could be demonstrated between the substrate specificities of the enzyme isolated from an albizziine-producer ( A. julibrissin and a non-producer ( P. aureus ) species.

The amino acid substrate specificity of glutamyl-tRNA synthetase, prepared from Phaseolus aureus seed and two plant materials (Hemerocallis fulva leaves and Caesalpinia bonduc seed) containing γ-substituted glutamic acids, have been examined. The enzyme from P. aureus activated a range of γ-substituted glutamic acids. The enzymes from analogue-producing plants have developed a mechanism which prevents the activation of their constituent analogues. Optimum assay conditions, sensitivity to salts, and the general stability of the enzyme are also described.

The charging of glutamate on tRNAGlu is catalyzed by glutamyl-tRNA synthetase, a monomer of 53.8 kilodaltons in Escherichia coli. To obtain the large amounts of enzyme necessary for the identification of structural domains, we have inserted the structural gene gltX in the conditional runaway-replication plasmid pOU61, which led to a 350-fold overproduction of glutamyl-tRNA synthetase. Partial proteolysis of this enzyme revealed the existence of preferential sites of attack that, according to their N-terminal sequences, delimit regions of 12.9, 2.3, 12.1, and 26.5 kilodaltons from the N- to C-terminal of the enzyme. Their sizes suggest that the 2.3-kilodalton fragment is a hinge structure, and that those of 12.9, 12.1, and 26.5 kilodaltons are domain structures. The 12.9-kilodalton domain of the glutamyl-tRNA synthetase of E. coli is the only long region of this enzyme displaying a good amino acid sequence similarity with the glutaminyl-tRNA synthetase of Escherichia coli.Key words: glutamyl-tRNA synthetase, structural domains, overproduction, runaway-replication plasmid, Escherichia coli.

An investigation of the subunit structure of glutamyl-tRNA synthetase (EC 6.1.1.17) from Escherichia coli indicates that this enzyme is a monomer. The enzyme purified to apparent homogeneity is a single polypeptide chain with a molecular weight of 62,000 ± 3,000 and KGlum ≅ 50 μM in the aminoacylation reaction. Analytical gel electrophoretic procedures were used to determine the molecular weight of species exhibiting glutamyl-tRNA synthetase activity in freshly prepared extracts of several strains of E. coli, which had been grown under various nutritional conditions and harvested at different stages of growth. In all cases, glutamyl-tRNA synthetase activity was associated with a protein having about the same molecular weight and KGlum as the purified enzyme. Thus, no evidence of an oligomeric form of glutamyl-tRNA synthetase with a greater affinity for l -glutamate was obtained, in contrast to a previous report of J. Lapointe and D. Soll (J. Biol. Chem.247, 4966–4974, 1972).
