Microorganisms carry out several essential steps in the recycling of organic and inorganic S in soils. Microbes and plants interact, mainly in the rhizosphere, but the mechanisms ruling these interactions and the extent of such relationships remain poorly understood. Here, we update current perspectives on the role of specific microorganisms involved in S cycling and the spatial interaction between plants and microbes. To contextualize the pitfalls of current approaches in studying soil S transformations, we review the current main established steps, redox reactions and microbial players in the S cycle. The incorporation of novel microbial taxa, namely those important for organic S mineralization, which may be important ecosystem players in terms of soil functionality, and of the spatial-temporal context at aggregate-level for the relevance of plant-microbe interactions, introduce important implications involving the role of microorganisms in the rhizosphere and require an integrated analysis. Taxanes are the mainstay of treatment in triple-negative breast cancer (TNBC), with de novo and acquired resistance limiting patient's survival. To investigate the genetic basis of docetaxel resistance in TNBC, exome sequencing was performed on matched TNBC patient-derived xenografts (PDX) sensitive to docetaxel and their counterparts that developed resistance in vivo upon continuous drug exposure. Most mutations, small insertions/deletions, and copy number alterations detected in the initial TNBC human metastatic samples were maintained after serial passages in mice and emergence of resistance. We identified a chromosomal amplification of chr12p in a human BRCA1-mutated metastatic sample and the derived chemoresistant PDX, but not in the matched docetaxel-sensitive PDX tumor. Chr12p amplification was validated in a second pair of docetaxel-sensitive/resistant BRCA1-mutated PDXs and after short-term docetaxel treatment in several TNBC/BRCA1-mutated PDXs and cell lines, as well as during metastatic recurrence in a patient with BRCA1-mutated breast cancer who had progressed on docetaxel treatment. Analysis of clinical data indicates an association between chr12p amplification and patients with TNBC/basal-like breast cancer, a BRCA1 mutational signature, and poor survival after chemotherapy. Detection of chr12p amplification in a cohort of TNBC PDX models was associated with an improved response to carboplatin. Our findings reveal tumor clonal dynamics during chemotherapy treatments and suggest that a preexisting population harboring chr12p amplification is associated with the emergence of docetaxel resistance and carboplatin responsiveness in TNBC/BRCA1-mutated tumors. Significance: Chr12p copy number gains indicate rapid emergence of resistance to docetaxel and increased sensitivity to carboplatin, therefore sequential docetaxel/carboplatin treatment could improve survival in TNBC/BRCA1 patients.

Drought and salinity are the most serious environmental factors affecting crop productivity worldwide; hence, it is important to select and develop both salt- and drought-tolerant crops. The perennial smooth cordgrass Spartina alterniflora Loisel is unusual in that it is highly salt-tolerant and seems to prefer ammonium (NH4 + ) over nitrate (NO3 - ) as an inorganic N source. In this study, we determined whether Spartina's unique preference for NH4 + enhances performance under salt and drought stress. Greenhouse experiments were conducted to compare the interactive effects of N source, salinity, and low water availability on plant performance (growth and antioxidant metabolism). Drought significantly reduced growth and photosynthetic activity in S. alterniflora, more so with NH4 + than NO3 - ; in contrast, NH4 + enhanced growth under high salinity. The increased tolerance of S. alterniflora to salt stress in the presence of NH4 + was linked to a high level of antioxidant enzyme activity, combined with low MDA content, EL, and H2 O2 production. In contrast, drought stress negated the growth advantages for S. alterniflora exposed to salt stress in the presence of NH4 + . The susceptibility of S. alterniflora to drought was partly due to reduced antioxidant enzyme activities, thereby reducing the defense against the oxidative damages induced by osmotic stress. In conclusion, in contrast to salt stress, drought stress negates the beneficial effects of ammonium as an N source in the C4 plant Spartina alterniflora.

Iron (Fe) is essential for the maintenance of processes such as respiration and photosynthesis, thus being an important element for the plant production of cultivated or natural species. However, the combination of Fe and the acidity of acid rain creates favourable environments for the occurrence of oxy-reduction reactions, which transform Fe3+ into soluble forms (Fe2+), increasing the availability of this metal in the soil, causing direct and indirect effects on plant growth, development, and productivity. Fe can also affect the availability of other nutrients in the soil like nitrogen (N) and phosphorus (P), directly influencing plant growth. At an optimum concentration, Fe can increase the availability of N, while in high concentrations, it does not alter N content. However, Fe has a high affinity for P and in acid soils this metal is commonly found in high concentrations, thus Fe usually binds to P, making this macronutrient unavailable for uptake by the plant, thereby negatively affecting the plant’s metabolism. To promote the recovery of environments contaminated by toxic levels of Fe, the use of mycorrhizal associations, such as ectomycorrhizae, is considered a promising practice. Ectomycorrhizal (ECM) fungi developed three Fe absorption mechanisms to prevent its insolubility and toxicity: acidification of the medium, reduction of ferric to ferrous form, and secretion of iron-chelating molecules (melanins and siderophores). However, for host plants to obtain the benefits of fungi under conditions of Fe toxicity, it is necessary to carry out in vitro studies, using several sources of this metal. It is also extremely important to analyse the relationship of Fe with other nutrients in the medium, mainly N and P, since ECM fungi have intra and interspecific variations, and their growth is influenced by several abiotic factors.

Gas chromatography (GC) is one of the most widely used methods for separating and quantifying lipids. GC almost exclusively uses methyl ester derivatives of fatty acids in conjunction with a flame ionization detector (FID). Other derivatives are discussed in order to enhance structural information for different lipid classes. GC-FID is also useful for analyzing free fatty acids and partial acylglycerols such as monoacylglycerols, diacylglycerols, and sterols after derivatization, which allow for the characterization of different fats and can be extended to the profiling of triacylglycerols, waxes, or sterol esters using heat-stable stationary phases. Complete separation of common fatty acids is typically achieved by using capillary columns with polar stationary phases but depending on the class of lipids to be separated, further separation and fractionation might be necessary or different columns required. Improvements in GC allow for faster analysis that offers many key benefits, such as increased laboratory productivity.

Low-density lipoprotein receptor-related protein 1 (LRP1) is a member of LDL receptor family that plays a key role in systemic glucose and lipid homeostasis. LRP1 also regulates energy balance in the hypothalamus by mediating leptin’s anorexigenic action, although the underlying neurocircuitry involved is still unclear. Because GABAergic neurons are a major mediator of hypothalamic leptin action, we studied the role of GABAergic LRP1 in energy balance and leptin action using mice lacking LRP1 in Vgat- or AgRP-expressing neurons (Vgat-Cre; LRP1 loxP/loxP or AgRP-Cre; LRP1 loxP/loxP). Here, we show that LRP1 deficiency in GABAergic neurons results in severe obesity in male and female mice fed a normal-chow diet. This effect is most likely due to increased food intake and decreased energy expenditure and locomotor activity. Increased adiposity in GABAergic neuron-specific LRP1-deficient mice is accompanied by hyperleptinemia and hyperinsulinemia. Insulin resistance and glucose intolerance in these mice are occurred without change in body weight. Importantly, LRP1 in GABAergic neurons is not required for leptin action, as evidenced by normal leptin’s anorexigenic action and leptin-induced hypothalamic Stat3 phosphorylation. In contrast, LRP1 deficiency in AgRP neurons has no effect on adiposity and caloric intake. In conclusion, our data identify GABAergic neurons as a key neurocircuitry that underpins LRP1-dependent regulation of systemic energy balance and body-weight homeostasis. We further find that the GABAergic LRP1 signaling pathway modulates food intake and energy expenditure independently of leptin signaling and AgRP neurons.

The lichen Cladonia portentosa is generally considered to be sensitive to increased environmental nitrogen (N) deposition. However, the presence of this lichen in impacted environments suggests that it can cope with prolonged exposure to high N availability. To test the tolerance of this species to N, photosynthetic parameters, carbon and N concentrations and isotopic signature, chitin concentration, surface pH and extracellular enzymatic activity were measured in samples exposed for 11 years to different N doses and forms at the Whim bog N manipulation experimental site (United Kingdom). The results showed that C. portentosa is tolerant to long-term exposure to wet N deposition, maintaining its functionality with almost unaltered physiological parameters. The comparison of the proteome of short- and long-term exposed samples showed similar changes in protein expression suggesting that mechanisms to cope with N are not dependent on the exposure time even after more than a decade. Since empirical N Critical Loads are based on the response of sensitive components of the ecosystem, like C. portentosa, its capacity to cope with short- and long-term exposure to N needs to be recognized and taken into account when setting them, likewise, the significance of the form of N., Investigador - Fundação para Ciência e Tecnologia (FCT) contract and the FCT projects IF/00964/2013 and UID/BIA/00329/2013 (2015–2018).

Although RNA sequencing methods provide unsurpassed insights into ncRNA distribution and expression, detailed information on structure and processing are harder to extract from sequence data. In contrast, northern blotting methods provide uniquely detailed insights into complex RNA populations but are rarely employed outside specialist RNA research groups. Such techniques are generally considered difficult for nonspecialists, which is unfortunate as substantial technical advances in the past few decades have solved the major challenges. Here we present simple, reproducible and highly robust protocols for separating glyoxylated RNA on agarose gels and heat denatured RNA on polyacrylamide–urea gels using standard laboratory electrophoresis equipment. We also provide reliable transfer and hybridization protocols that do not require optimization for most applications. Together, these should allow any molecular biology lab to elucidate the structure and processing of ncRNAs of interest. Serendipita indica (former Piriformospora indica) is a non-obligate endophytic fungus and generally a plant growth and defence promoter with high potential to be used in agriculture. However, S. indica may switch from biotrophy to saprotrophy losing its plant growth promoting traits. Our aim was to understand if the free-living stage growth conditions (namely C availability) regulate S. indica’s phenotype, and its potential as plant-growth-promoting-microbe (PGPM). We grew S. indica in its free-living stage under increasing C availabilities (2–20 g L–1 of glucose or sucrose). We first characterised the effect of C availability during free-living stage growth on fungal phenotype: colonies growth and physiology (plasma membrane proton pumps, stable isotopic signatures, and potential extracellular decomposing enzymes). The effect of the C availability during the free-living stage of the PGPM was evaluated on wheat. We observed that C availability during the free-living stage regulated S. indica’s growth, ultrastructure and physiology, resulting in two distinct colony phenotypes: compact and explorer. The compact phenotype developed at low C, used peptone as the major C and N source, and displayed higher decomposing potential for C providing substrates; while the explorer phenotype developed at high C, used glucose and sucrose as major C sources and casein and yeast extract as major N sources, and displayed higher decomposing potential for N and P providing substrates. The C availability, or the C/N ratio, during the free-living stage left a legacy to the symbiosis stage, regulating S. indica’s potential to promote plant growth: wheat growth promotion by the explorer phenotype was ± 40% higher than that by the compact phenotype. Our study highlights the importance of considering microbial ecology in designing PGPM/biofertilizers. Further studies are needed to test the phenotypes under more extreme conditions, and to understand if the in vitro acquired characteristics persist under field conditions.

Their efficacy in germline BRCA1/2 (gBRCA1/2)-mutated metastatic breast cancers has been recently confirmed in clinical trials. Numerous mechanisms of PARPi resistance have been described, whose clinical relevance in gBRCA-mutated breast cancer is unknown. This highlights the need to identify functional biomarkers to better predict PARPi sensitivity. We investigated the in vivo mechanisms of PARPi resistance in gBRCA1 patient-derived tumor xenografts (PDXs) exhibiting differential response to PARPi. Analysis included exome sequencing and immunostaining of DNA damage response proteins to functionally evaluate HRR. Findings were validated in a retrospective sample set from gBRCA1/2-cancer patients treated with PARPi. RAD51 nuclear foci, a surrogate marker of HRR functionality, were the only common feature in PDX and patient samples with primary or acquired PARPi resistance. Consistently, low RAD51 was associated with objective response to PARPi. Evaluation of the RAD51 biomarker in untreated tumors was feasible due to endogenous DNA damage. In PARPi-resistant gBRCA1 PDXs, genetic analysis found no in-frame secondary mutations, but BRCA1 hypomorphic proteins in 60% of the models, TP53BP1 -loss in 20% and RAD51 -amplification in one sample, none mutually exclusive. Conversely, one of three PARPi-resistant gBRCA2 tumors displayed BRCA2 restoration by exome sequencing. In PDXs, PARPi resistance could be reverted upon combination of a PARPi with an ataxia-telangiectasia mutated (ATM) inhibitor. Detection of RAD51 foci in gBRCA tumors correlates with PARPi resistance regardless of the underlying mechanism restoring HRR function. This is a promising biomarker to be used in the clinic to better select patients for PARPi therapy. Our study also supports the clinical development of PARPi combinations such as those with ATM inhibitors.

Soils are being degraded at an alarming rate and thereby also crucial ecosystem goods and services. Nitrogen (N) enrichment is a major driver of this degradation. While the negative impacts of N enrichment on vegetation are well known globally, those on various ecological interactions, and on ecosystem functioning, remain largely unknown. Because Mediterranean ecosystems are N limited, they are good model systems for evaluating how N enrichment impacts not only vegetation but also ecological partnerships and ecosystem functioning. While it is acknowledged that invasive species are a global driver of land degradation, their effects are often only noticed when the invasion has been going on for a while. However, early stage processes must play a fundamental role in plant establishment until invasive plants are able to outgrow the native vegetation. In 10 plots of 100 m2 each, we tested the hypothesis that belowground properties are associated with early invasion processes aboveground. We examined the early stage of invasion by a woody legume (Acacia longifolia), growing in the canopy of native dune shrubs (Corema album) as a model system in oligotrophic primary dunes in southern Portugal. Biomass under canopies of invaded and non-invaded C. album shrubs as well as organic matter (OM) distribution in various soil fractions was measured. In accordance with our hypothesis, A. longifolia presence was related to increased C. album foliar δ15N, a proxy for nitrogen derived from the invasive legume. Under invaded canopies, root and rhizosphere biomass were higher, as was OM in the silt-clay fraction. Also, δ15N of the OM in the silt-clay fraction under invaded canopies was enriched, while δ13C was depleted. Finally, we found that the ratio between OM in the biotic vs. soil compartment could be a good early indicator for invasion. These findings suggest that even when aboveground invasion pressure on the system is low, it is imperative for ecosystem conservation to remove young plants, as they might alter soil functioning already at an early stage of invasion.

The C4 grass Spartina alterniflora is known for its unique salt tolerance and strong preference for ammonium (NH4+) as a nitrogen (N) source. We here examined whether Spartina's unique preference for NH4+ results in improved performance under drought stress. Manipulative greenhouse experiments were carried out to measure the effects of variable water availability and inorganic N sources on plant performance (growth, photosynthesis, antioxidant, and N metabolism). Drought strongly reduced leaf number and area, plant fresh and dry weight, and photosynthetic activity on all N sources, but the reduction was most pronounced on NH4+. Indeed, the growth advantage seen on NH4+ in the absence of drought, producing nearly double the biomass compared to growth on NO3-, was entirely obliterated under both intermediate and severe drought conditions (50 and 25% field capacity, respectively). Both fresh and dry weight became indistinguishable among N sources under drought. Major markers of the antioxidant capacity of the plant, the activities of the enzymes superoxide dismutase, catalase, ascorbate peroxidase, and glutathione reductase, showed higher constitutive levels on NH4+. Catalase and glutathione reductase were specifically upregulated in NH4+-fed plants with increasing drought stress. This upregulation, however, failed to protect the plants from drought stress. Nitrogen metabolism was characterized by lower constitutive levels of glutamine synthetase in NH4+-fed plants, and a rise in glutamate dehydrogenase (GDH) activity under drought, accompanied by elevated proline levels in leaves. Our results support postulates on the important role of GDH induction, and its involvement in the synthesis of compatible solutes, under abiotic stress. We show that, despite this metabolic shift, S. alterniflora's sensitivity to drought does not benefit from growth on NH4+ and that the imposition of drought stress equalizes all N-source-related growth differences observed under non-drought conditions.

Zebrafish is currently intensively reared in laboratories around the world due to its increasing importance as an experimental model in biomedical research. Recirculating aquaculture systems (RAS) have been generally used for zebrafish rearing, allowing the maintenance of high densities of fish with minimal water renewal. Biofilters play a pivotal role in RAS by converting the highly toxic ammonia excreted by fish into nitrate. Due to its much lower acute toxicity, nitrate accumulation in RAS is usually neglected, and fish can be exposed to relatively high levels of this compound for extended periods. This study evaluated the impact of chronic exposure to relevant levels of nitrate on the zootechnical performance and histology of selected organs (gills, integument, kidney, liver, and intestine) of juvenile zebrafish, with the aim to define safety levels of this nitrogenous compound for zebrafish rearing. For that, groups of 30-day-old zebrafish were exposed to − 1 nitrate-N for 28 days. No mortality was registered in fish exposed up to 200 mg L − 1 nitrate, and all individuals seemed externally healthy; however, in fish exposed to the highest nitrate concentration mortality reached 47% at the end of the trial, and many individuals showed lethargy, abnormal swimming, emaciation, lordosis, and/or superficial lesions. Although final growth was not significantly different among groups, growth parameters tend to decrease with increasing levels of nitrate, and a significant negative correlation was found between weight gain and nitrate levels, suggesting a dose-dependent negative effect of nitrate on growth. Except for the lowest nitrate concentration (100 mg L − 1 nitrate-N), the histological survey revealed significant changes induced by nitrate in all examined organs, and a dose-dependent effect of nitrate on the overall histopathological changes is suggested. In conclusion, this study shows that the chronic exposure of zebrafish juveniles to nitrate induces histopathological changes that would lead to a negative impact on the general health condition of fish. Fish growth tended to decrease and the overall histological damages tended to increase with increasing nitrate levels, particularly above 100 mg L − 1 (the lowest tested value). Thus, we recommend that this limit of 100 mg L − 1 nitrate-N should not be exceeded in RAS during rearing of juvenile zebrafish.

Copy number variation (CNV) is rife in eukaryotic genomes and has been implicated in many human disorders, particularly cancer, in which CNV promotes both tumorigenesis and chemotherapy resistance. CNVs are considered random mutations but often arise through replication defects; transcription can interfere with replication fork progression and stability, leading to increased mutation rates at highly transcribed loci. Here we investigate whether inducible promoters can stimulate CNV to yield reproducible, environment-specific genetic changes. We propose a general mechanism for environmentally-stimulated CNV and validate this mechanism for the emergence of copper resistance in budding yeast. By analysing a large cohort of individual cells, we directly demonstrate that CNV of the copper-resistance gene CUP1 is stimulated by environmental copper. CNV stimulation accelerates the formation of novel alleles conferring enhanced copper resistance, such that copper exposure actively drives adaptation to copper-rich environments. Furthermore, quantification of CNV in individual cells reveals remarkable allele selectivity in the rate at which specific environments stimulate CNV. We define the key mechanistic elements underlying this selectivity, demonstrating that CNV is regulated by both promoter activity and acetylation of histone H3 lysine 56 (H3K56ac) and that H3K56ac is required for CUP1 CNV and efficient copper adaptation. Stimulated CNV is not limited to high-copy CUP1 repeat arrays, as we find that H3K56ac also regulates CNV in 3 copy arrays of CUP1 or SFA1 genes. The impact of transcription on DNA damage is well understood, but our research reveals that this apparently problematic association forms a pathway by which mutations can be directed to particular loci in particular environments and furthermore that this mutagenic process can be regulated through histone acetylation. Although it is generally accepted that δ15N in lichen reflects predominating N isotope sources in the environment, confirmation of the direct correlation between lichen δ15N and atmospheric δ15N is still missing, especially under field conditions with most confounding factors controlled. To fill this gap and investigate the response of lichens with different tolerance to atmospheric N deposition, thalli of the sensitive Evernia prunastri and the tolerant Xanthoria parietina were exposed for ten weeks to different forms and doses of N in a field manipulation experiment where confounding factors were minimized. During this period, several parameters, namely total N, δ15N and chlorophyll a fluorescence, were measured. Under the experimental conditions, δ15N in lichens quantitatively responded to the δ15N of released gaseous ammonia (NH3). Although a high correlation between the isotopic signatures in lichen tissue and supplied N was found both in tolerant and sensitive species, chlorophyll a fluorescence indicated that the sensitive species very soon lost its photosynthetic functionality with increasing N availability. The most damaging response to the different N chemical forms was observed with dry deposition of NH3, although wet deposition of ammonium ions had a significant observable physiological impact. Conversely, there was no significant effect of nitrate ions on chlorophyll a fluorescence, implying differential sensitivity to dry deposition versus wet deposition and to ammonium versus nitrate in wet deposition. Evernia prunastri was most sensitive to NH3, then NH4+, with lowest sensitivity to NO3−. Moreover, these results confirm that lichen δ15N can be used to indicate the δ15N of atmospheric ammonia, providing a suitable tool for the interpretation of the spatial distribution of NH3 sources in relation to their δ15N signal.

In plants with Crassulacean Acid Metabolism (CAM), organic acids, mainly malate are crucial intermediates for carbon fixation. In this research we studied the circadian oscillations of three organic anions (malate, citrate, and succinate) in Ananas comosus, assessing the effect of season and plant development stage. Seasonal and plant development dependencies were observed. The circadian oscillations of malate and citrate were typical of CAM pathways reported in the literature. Citrate content was quite stable (25-30 μmol g(-1) FW) along the day, with a seasonal effect. Succinate was shown to have both diurnal and seasonal oscillations and also a correlation with malate, since it accumulated during the afternoon when malate content was normally at a minimum, suggesting a possible mechanistic effect between both anions in CAM and/or respiratory metabolisms.

Background: PARP1/2 inhibitors (PARPi) are active anti-cancer agents in BRCA1 or BRCA2 mutation carriers (BRCA) with advanced breast or ovarian cancer. However, not all BRCA-tumors respond to PARP blockade, and eventually all develop acquired resistance. Little is known about clinically relevant mechanisms of PARPi resistance in BRCA-breast cancer. Here, we sought to identify biomarkers correlating with primary and acquired resistance to PARPi using PDX derived from both the early disease and the metastatic setting. Methods: We have developed a panel of PDX from patients harboring germline BRCA1 or BRCA2 mutations, namely from 12 primary and advanced breast cancer and 1 high-grade serous metastatic ovarian cancer (HGSOC). The antitumor activity of the PARP1/2 inhibitor olaparib as single agent (50 mg/kg) was assessed in all models. To study the mechanisms of acquired resistance, the olaparib-sensitive PDXs were exposed to olaparib for >100 days, until individual tumors regrew. The tumor's capacity to repair DNA double strand breaks was estimated by quantification of the BRCA1 and RAD51 nuclear foci in the S-phase of the cell cycle. We investigated the correlation between the tumor's BRCA1/RAD51 foci formation and sensitivity to olaparib, and also identified potential genetic modifiers of PARPi sensitivity by targeted sequencing. Results: Four out of 13 PDX (31%) treated with single agent olaparib exhibited tumor regression or disease stabilization. Nuclear BRCA1/RAD51 foci formation correlated with PARPi resistance in six BRCA1 PDX models investigated, either with primary or acquired resistance. No reversions in BRCA1/2 mutations were identified as the mechanism of olaparib resistance. We identified four potential genetic modifiers of PARPi sensitivity and the corresponding validating studies will be presented. Conclusions: Among our BRCA PDX, reactivation of HR functionality is a frequent event that is associated with PARPi resistance and seems to occur through mechanisms other than secondary mutations in BRCA1/2 in contrast to what it has been reported for HGSOC. Numerous benefits are attributed to omega-3 fatty acids (OM3) especially in cardiovascular health. However, bioavailability and clinical efficacy depend on numerous factors, including OM3 form, food matrix effects (especially the lipid content of the diet), and metabolic capacity. Here, we show in humans that a &ldquo, pre-digested&rdquo, OM3-sn-1(3)-monoacylglycerol lipid structure (OM3-MAG) has a significantly greater absorption at high therapeutic doses (2.9 g/day) than the most commonly OM3-ethyl ester (3.1 g/day) form (used for the treatment of hypertriglyceridemia), and a comparable profile to other pre-digested OM3 free fatty acids (OM3-FFA) structure (3.2 g/day). Nutritional supplement doses of MAG resulted in similar increases in OM3 blood level, compared to OM3 triacylglycerols (OM3-TAG) supplements in obese subjects (1.2 g/day) under low fat diet, and in children with cystic fibrosis (1.0 g/day). These results suggest that both forms of pre-digested OM3-MAG and OM3-FFA are effectively absorbed and re-incorporated effectively into triacylglycerols inside the enterocytes, before being exported into the chylomicrons lipid transport system. The pre-digested OM3-MAG might provide a more effective therapy in severe cardiovascular conditions where high doses of OM3 are required and a low-fat diet is indicated, which limited digestive lipase activity.

To enhance crop productivity and minimize the harmful effects of various environmental stresses, such as salinity and drought, farmers often use mineral fertilizers. However, inadequate or excessive fertilization can reduce plant growth and nutritive quality and contribute to soil degradation and environmental pollution. This study investigated the effects of salinity (0, 100 or 150 mM NaCl) and nitrogen form (sole NO3− or NH4+, or combined NO3−:NH4+ at 25:75 or 50:50) on growth, photosynthesis, and water and ion status of a commercial variety of maize (Zea mays SY Sincero). In the absence of NaCl, the media containing ammonium only or both nitrogen forms had higher aboveground growth rates than that containing nitrate only. Indeed, the maize growth, expressed as leaf dry matter, seen on NH4+ in the absence of salinity, was nearly double the biomass compared to that with NO3−treatment. Irrespective of N form, the presence of NaCl severely reduced leaf and roots growth; the presence of ammonium in the nutrient solution diminished these negative effects. Compared to the NH4+ only and combined treatments, the leaves of plants in the NO3−-only medium showed signs of nitrogen deficiency (general chlorosis), which was more pronounced in the lower than upper leaves, indicating that nitrate is partly replaced by chloride during root uptake. NH4+ favored maize growth more than NO3−, especially when exposed to saline conditions, and may improve the plant's capacity to osmotically adjust to salinity by accumulating inorganic solutes.

Pentacyclic triterpenoid acids (PCTTAs) are pleiotropic agents that target many macromolecular end-points with low to moderate affinity. To explore the biological space associated with PCTTAs, we have investigated the carboxylate-to-hydroxamate transformation, discovering that it de-emphasizes affinity for the transcription factors targeted by the natural compounds (NF-κB, STAT3, Nrf2, TGR5) and selectively induces inhibitory activity on HIF prolyl hydrolases (PHDs). Activity was reversible, isoform-selective, dependent on the hydroxamate location, and negligible when this group was replaced by other chelating elements or O-alkylated. The hydroxamate of betulinic acid (5b) was selected for further studies, and evaluation of its effect on HIF-1α expression under normal and hypoxic conditions qualified it as a promising lead structure for the discovery of new candidates in the realm of neuroprotection.

Preterm infants require fortification of human milk (HM) with essential fatty acids (FA) to ensure adequate post-natal development. As part of a larger randomized controlled study, we investigated FA metabolism in a subset of 47 clinically stable preterm infants (birth weight &le, 1500 g or gestational age &le, 32 weeks). Infants were randomized to receive HM supplemented with either a new HM fortifier (nHMF, n = 26) containing 12.5 g medium-chain FA (MCFA), 958 mg linoleic acid (LA), 417 mg &alpha, linolenic acid (ALA), and 157 mg docosahexaenoic acid (DHA) per 100 g of powder (in compliance with the latest guidelines) or a fat-free HMF (cHMF, n = 21). Plasma phospholipid (PL) and triacylglycerol (TAG), and red blood cell phosphatidylcholine (RBC-PC) and phosphatidylethanolamine (RBC-PE) FA profiles were assessed before and after 21 days of feeding. In the nHMF group, significantly increased levels of n-9 monounsaturated fatty acids were observed, formed most likely by elongation and desaturation of dietary saturated fatty acids present in HM. ALA fortification increased ALA assimilation into plasma TAG. Similarly, DHA fortification enriched the DHA content in RBC-PE, which, in this compartment, was not associated with lower arachidonic acid levels as observed in plasma TAG and phospholipids. RBC-PE, a reliable indicator of FA metabolism and accretion, was the most sensitive compartment in this study.

We tested the legacy of the farming system (conventional or organic) on the interactions among phosphate solubilizing bacteria (PSB) and phosphate (Pi) solubilisation. We determined the in vitro Pi solubilisation and production of organic acids by nine PSB (four from conventional and five from organic farming) isolated from the rhizospheres of Carica papya, grown in monoculture or in pairs (66 combinations). When grown in monoculture, PSB isolated from conventional farming solubilised more Pi, but when grown in pairs, these PSB solubilised the least Pi. Furthermore, when the pairs included only PSB isolated from conventional farming, no Pi-solubilising cooperation was observed, that is, Pi solubilisation by pairs was lower than in monoculture. When PSB isolated from organic farming were present in the pairs, ∼40% of the combinations resulted in Pi solubilising cooperation. Organic acid production was not related with Pi solubilisation. Our work demonstrated the existence of a farming system legacy influencing the biotic interactions among PSB, and that the output of the interactions (cooperation or antagonism) was not phylogenetically determined. Data highlighted that biotic interactions should be considered when screening for potential plant growth promoting bacteria.

Poly(ADP‐ribose) polymerase (PARP) inhibitors (PARPi) are effective in cancers with defective homologous recombination DNA repair (HRR), including BRCA1/2‐related cancers. A test to identify additional HRR‐deficient tumors will help to extend their use in new indications. We evaluated the activity of the PARPi olaparib in patient‐derived tumor xenografts (PDXs) from breast cancer (BC) patients and investigated mechanisms of sensitivity through exome sequencing, BRCA1 promoter methylation analysis, and immunostaining of HRR proteins, including RAD51 nuclear foci. In an independent BC PDX panel, the predictive capacity of the RAD51 score and the homologous recombination deficiency (HRD) score were compared. To examine the clinical feasibility of the RAD51 assay, we scored archival breast tumor samples, including PALB2‐related hereditary cancers. The RAD51 score was highly discriminative of PARPi sensitivity versus PARPi resistance in BC PDXs and outperformed the genomic test. In clinical samples, all PALB2‐related tumors were classified as HRR‐deficient by the RAD51 score. The functional biomarker RAD51 enables the identification of PARPi‐sensitive BC and broadens the population who may benefit from this therapy beyond BRCA1/2‐related cancers.

Immulina®, a high-molecular-weight polysaccharide extract from the cyanobacterium Arthrospira platensis (Spirulina) is a potent activator of innate immune cells. On the other hand, it is well documented that Spirulina exerts anti-inflammatory effects and showed promising effects with respect to the relief of allergic rhinitis symptoms. Taking into account these findings, we decided to elucidate whether Immulina®, and immunLoges® (a commercial available multicomponent nutraceutical with Immulina® as a main ingredient) beyond immune-enhancing effects, might also exert inhibitory effects in the induced allergic inflammatory response and on histamine release from RBL-2H3 mast cells. Our findings show that Immulina® and immunLoges® inhibited the IgE-antigen complex-induced production of TNF- , IL-4, leukotrienes and histamine. The compound 48/80 stimulated histamine release in RBL-2H3 cells was also inhibited. Taken together, our results showed that Immulina® and immunLoges® exhibit anti-inflammatory properties and inhibited the release of histamine from mast cells.

This study examines the antimicrobial activity of silver nanoparticles incorporated into nanostructured membranes made of cellulose acetate (CA) and blends of chitosan/poly-(ethylene oxide, CTS/PEO) and prepared by electrospinning. The formation of chemically synthesized Ag nanoparticles (AgNPs) was monitored by UV-visible spectroscopy (UV-Vis) and characterized by transmission electron microscopy (TEM). The size distribution of the AgNPs was measured by dynamic light scattering (DLS), with an average size of approximately 20 nm. The presence of AgNPs on the surface of electrospun nanofibers was observed by field emission electron microscopy (FEG) and confirmed by TEM. The antimicrobial activity of AgNPs incorporated into nanostructured membranes made of CA and CTS/PEO electrospun nanofibers was evaluated in the presence of both Gram-positive bacteria, such as Staphylococcus aureus ATCC 29213 and Propionibacterium acnes ATCC 6919, and Gram-negative bacteria, such as Escherichia coli ATCC 25992 and Pseudomonas aeruginosa ATCC 17933. Microbiological results showed that the presence of AgNPs in CA and CTS/PEO nanostructured membranes has significant antimicrobial activity for the Gram-positive bacteria Escherichia coli and Propionibacterium acnes. resumo Neste trabalho avaliou-se a atividade antimicrobiana das nanopartículas de prata (AgNPs) incorporadas em membranas de acetato celulose (AC) e blendas de quitosana/poli-óxido de etileno (CTS/PEO) preparadas pelo método de eletrofiação. A formação das AgNPs previamente sintetizadas foi monitorada por UV-Vis e caracterizada por microscopia eletrônica de transmissão (MET). A distribuição de tamanho das AgNPs foi mensurada por espalhamento de luz dinâmico, com tamanho médio em torno de 20 nm. A presença das NPs na superfície das nanofibras eletrofiadas foi observada por microscopia eletrônica com emissão de campo (FEG) e confirmada por MET. A atividade antimicrobiana das membranas nanoestruturadas de AC e CTS/PEO foi avaliada pelo uso de bactérias Gram-positivas, tais como Staphylococcus aureus ATCC 29213 e Propionibacterium acnes ATCC 6919, e Gram-negativas, como Escherichia coli ATCC 25992 e Pseudomonas aeruginosa ATCC 17933. Os resultados microbiológicos mostraram a presença das AgNPs nas membranas de AC e CTS/PEO com significativa atividade antimicrobiana para Escherichia coli e Propionibacterium acnes, respectivamente.

Little is known about the ability of cultivated barley (Hordeum vulgare L.) to recover from salt stress. In a pot experiment, barley plants (cultivar Lamsi) were treated with up to 200 mM NaCl for 0, 15, 30, 45 or 60 d. Plants were collected at the end of each of these salt-treatment periods and at grain maturity. Plant growth, leaf organic and inorganic solutes, and some physiological and productivity parameters were determined. Salinity reduced fresh and dry weight, relative growth rate (RGR), leaf water potential, and osmotic potential at full turgor whereas it increased leaf Na⁺ and Cl– concentration and tissue rigidity. However, the adverse effect of salinity on plant growth was observed relatively late (after 15 d of salt treatment), suggesting that during the first period of treatment, the effect of salinity is osmotic rather than salt specific. Grain number per plant, and grain productivity (g plant–¹) were more responsive to salinity than other assessed parameters. After stress removal, only seedling treated with up to 200 mM NaCl for 15 d could completely recover, whereas plants exposed to salinity for 30 d or longer were not able to recover. As a whole, osmotic adjustment and cell wall elasticity (CWE) represent important components for barley adaptation to salinity in a 15-d time frame. However, they are not sufficient to provide increased barley salt tolerance under prolonged period of treatments.

Bardoxolone methyl (1) is the archetypal member of triterpenoid cyanoacrylates, an emerging class of bioactive compounds capable of transient covalent binding to thiols. The mechanistic basis for this unusual “pulsed reactivity” profile and the mode of its biological translation are unknown. To provide clues on these issues, a series of 1-dehydrooleanolates bearing an electron-withdrawing group at C-2 (7a-m) were prepared from oleanolic acid (3a), +and comparatively investigated in terms of reactivity with thiols and bioactivity against a series of electrophile-sensitive transcription factors (Nrf2, NF-B, STAT3). The emerging picture suggests that the triterpenoid scaffold sharply decreases the reactivity of the enone system by steric encoumbrance, and that only strongly electrophilic and sterically undemanding substituents like a cyanide or a carboxylate group can re-establish Michael reactivity, albeit in a transient way for the cyanide group. In general, a substantial dissection between the thiol trapping ability and the modulation of biological end-points sensitive to thiol alkylation was observed, highlighting the role of shape complementarity for the activity of triterpenoid thia-Michael acceptors.

Human milk provides the key nutrients necessary for infant growth and development. The objective of this study was to develop and validate a method to analyze the cholesterol content in liquid human milk samples along lactation. Direct saponification of the sample using ethanolic potassium hydroxide solution under cold conditions was applied and unsaponifiable matter was separated by centrifugation. Cholesterol was converted into its trimethylsilyl ether and the derivative analyzed by gas chromatography coupled with a flame ionization detector. Cholesterol was quantified using epicoprostanol as internal standard. The method is suitable for the determination of cholesterol in only 0.3 g of human milk. It has been validated showing good repeatability (CV(r) < 15%) and intermediate reproducibility (CV(iR) < 15%). The method was used to analyze human milk obtained from five mothers collected at day 30(±3), 60 (±3) and 120 (±3) after delivery. The cholesterol content in human milk slightly decreased from 13.1 mg/100 g at 1 month to 11.3 mg/100 g 120 days after delivery. The method can also be used to determine desmosterol, an intermediate in cholesterol synthesis.

As a result of the heterogeneous nature of lipid classes in complex biological matrices such as plasma and erythrocytes, it is imperative to have a robust and validated methodology for fatty acid quantification. The effective method presented here combines available methodology of fast gas chromatography and an improvement of the sample preparation methodology before injection into the gas chromatograph. This methodology ensures complete transesterification and quantification of total and individual fatty acids (and not only in relative amounts) by addition of internal standards. We considered sample preparation key, and we established the use of lysis buffer and ethanol for erythrocytes and plasma sample preparation, respectively. Fatty acid profile was determined by acid methylation and fast gas chromatography equipped with a flame ionization detector. The triacylglycerol 13:0, phosphatidylcholine 23:0 and methyl esters 21:0 were used as internal standards. Within the linearity of the calibration, the ratio of the peak area of each fatty acid over the peak area of the internal standard was constant (coefficient of variation ≤ 2.5). Increased anthropogenic nitrogen (N) deposition is a major contributor to alteration of soil nutrient cycles particularly in nutrient poor ecosystems, such as the Mediterranean basin, where co-limitation of N and phosphorus (P) occurs and N addition might thus lead to an exacerbation of P limitation. Here, we measured the effect of medium term (6 years) N fertilization in different forms and doses (40 kg N ha−1 yr−1 as 1:1 NH4Cl and (NH4)2SO4; 40 and 80 kg N ha−1 yr−1 as NH4NO3) on nutrient stoichiometry, potential turnover rates and abundance of roots, ectomycorrhizal (ECM) root tips and adjacent soil in Cistus ladanifer L. In order to assess the impact of N addition at its most extreme point, we sampled roots and topsoil (10 cm) with and without plant influence in the summer months. We analysed N and P concentrations in soil and roots and determined the abundance of the most dominant mycorrhizal root tip morphotypes. We also assessed nutrient turnover in soil, roots and mycorrhizal root tips by measuring their N and C related enzyme activities (EAs) as well as acid phosphatase (AP) activity. Results showed decreased soil Pinorg and increased soil N:Pinorg in the treatment plots. Also, a decline in Cenococcum geophilum in N addition plots was found and a general reduction in ECM colonization in the treatment receiving ammonium without nitrate. We also detected a decrease of C. geophilum absolute EA and AP, as well as N related EA in the whole soil compartment. Furthermore, we observed lower root AP activity and found a loss of correlation between N related EA and AP activity in all treatments, while a high correlation between N related EA and C related EA persisted in all plots. EA was also generally negatively related with root P/soil P, which we used as a measure for plant P status. The negative effect of ammonium on the ECM community of C. ladanifer and a putative loss of short distance exploration morphotypes, such as C. geophilum, together with decreased AP activity in the plant roots, might be connected with low Pinorg availability in soil with plant influence, thus being in line with the hypothesis of P depletion due to N addition. Furthermore, the decrease of N related EA in the soil compartment, as well as the decoupling of N and P cycles, might be signs of altered soil microbial communities. This decoupling, together with the strong dependence of EA on plant P status, could point to a shift from N and P scavenging ECM communities to more copiotrophic saprophytic fungi that rely on C and N acquisition from soil organic matter rather than plant C inputs. We posit that a decline in root colonization by ECM fungi and changes in N:P cycling could be detrimental to ecosystem development, as C. ladanifer is a common ECM species in early successional stages, providing a host for ECM fungi that also colonize late-successional plants.

Main conclusion: Different nitrogen forms affect different metabolic pathways in lichens. In particular, the most relevant changes in protein expression were observed in the fungal partner, with NO3−mostly affecting the energetic metabolism and NH4+affecting transport and regulation of proteins and the energetic metabolism much more than NO3−did.Excess deposition of reactive nitrogen is a well-known agent of stress for lichens, but which symbiont is most affected and how, remains a mystery. Using proteomics can expand our understanding of stress effects on lichens. We investigated the effects of different doses and forms of reactive nitrogen, with and without supplementary phosphorus and potassium, on the proteome of the lichen Cladonia portentosa growing in a ‘real-world’ simulation of nitrogen deposition. Protein expression changed with the nitrogen treatments but mostly in the fungal partner, with NO3− mainly affecting the energetic metabolism and NH4+ also affecting the protein synthesis machinery. The photobiont mainly responded overexpressing proteins involved in energy production. This suggests that in response to nitrogen stress, the photobiont mainly supports the defensive mechanisms initiated by the mycobiont with an increased energy production. Such surplus energy is then used by the cell to maintain functionality in the presence of NO3−, while a futile cycle of protein production can be hypothesized to be induced by NH4+ excess. External supply of potassium and phosphorus influenced differently the responses of particular enzymes, likely reflecting the many processes in which potassium exerts a regulatory function.

PARP1/2 inhibitors (PARPi) are the first approved targeted DNA damage response (DDR) inhibitors and have been shown to have clinical benefit, particularly in tumors harboring mutations in BRCA1/BRCA2 and other genes of homologous recombination repair (HRR). However, resistance to PARPi monotherapy will impact on both the breadth and depth of response. We showed that HRR-mutant TNBC and ovarian cancer patient-derived tumor xenograft (PDX) models frequently exhibit innate or acquired PARP inhibitor resistance and that this resistance is linked to a proficient or reactivated HRR, indicated by the ability to form RAD51 foci. A key component of PARPi mechanism of action results from trapping PARP onto DNA, which has the potential to generate replication stress. Moreover, recent data demonstrate that PARP1, along with components of the HRR, are associated with the re-start and protection of stalled replication forks. Here, we assessed whether combinations of the PARPi olaparib together with inhibitors of the replication stress response (RSR) could reverse PARPi resistance in our PDX cohort and we analyzed the effects on RSR by immunofluorescence and immunoblotting. Our data demonstrate that 7/27 models exhibit WEE1i (AZD1775) single agent activity measured as tumor regressions (≤ -30% change in tumor volume), all of which were PARPi resistant. Of the PARPi and WEE1i resistant models, 5 responded to combination treatment and demonstrated a significant increase in the RSR markers pRPA32 and pan-γH2AX compared to either single agent treatment alone. For monotherapy ATRi treatment, there were three models showing tumor regression with AZD6738, all harbored ATM mutations, two also responding to WEE1i monotherapy and one responded to olaparib monotherapy. There were an additional two models that responded to the combination of PARPi plus ATRi, and one of these also responded to the WEE1i/PARPi combination. Together, our analysis demonstrates that by targeting the replication stress response we could cause tumor regression in 13/20 PARPi resistant PDX models and in 6 of these cases the response required PARP inhibition, with DDR signalling indicating that the PARPi was impacting on the RSR. Further insights will be presented into which genetic backgrounds and acquired PARPi resistant mechanisms are reversed by targeting either WEE1 or ATR, thus highlighting the potential for how PARPi resistance can be reversed by targeting alternative DDR dependencies. Montados are evergreen oak woodlands dominated by Quercus species, which are considered to be key to biodiversity conservation and ecosystem services. This ecosystem is often used for cattle breeding in most regions of the Iberian Peninsula, which causes plants to receive extra nitrogen as ammonia (NH(3)) through the atmosphere. The effect of this atmospheric NH(3) (NH(3atm)) on ecosystems is still under discussion. This study aimed to evaluate the effects of an NH(3atm) concentration gradient downwind of a cattle barn in a Montado area. Leaves from the selected Quercus suber L. trees along the gradient showed a clear influence of the NH(3) on δ(13)C, as a consequence of a strong limitation on the photosynthetic machinery by a reduction of both stomatal and mesophyll conductance. A detailed study of the impact of NH(3atm) on the photosynthetic performance of Q. suber trees is presented, and new mechanisms by which NH(3) affects photosynthesis at the leaf level are suggested.

Phospholipids are integral constituents of the milk fat globule membranes and they play a central role in infants' immune and inflammatory responses. A methodology employing liquid chromatography coupled with evaporative light scattering detector has been optimized and validated to quantify the major phospholipids classes in human milk. Phospholipids were extracted using chloroform and methanol and separated on C18 column. Repeatability, intermediate reproducibility, and recovery values were calculated and a large sample set of human milk analyzed. In human milk, phospholipid classes were quantified at concentrations of 0.6 mg/100 g for phosphatidylinositol; 4.2 mg/100 g for phosphatidylethanolamine, 0.4 mg/100 g for phosphatidylserine, 2.8 mg/100 g for phosphatidylcholine, and 4.6 mg/100 g for sphingomyelin. Their relative standard deviation of repeatability and intermediate reproducibility values ranging between 0.8 and 13.4 % and between 2.4 and 25.7 %, respectively. The recovery values ranged between 67 and 112 %. Finally, the validated method was used to quantify phospholipid classes in human milk collected from 50 volunteers 4 weeks postpartum providing absolute content of these lipids in a relatively large cohort. The average content of total phospholipids was 23.8 mg/100 g that corresponds to an estimated mean intake of 140 mg phospholipids/day in a 4-week old infant when exclusively breast-fed.

Human milk provides the key nutrients necessary for the infants' growth and development. The fatty acid composition of human milk has been extensively studied over the last 20 years and the results obtained by analyzing the fatty acid profile followed by lipid extraction and expressing data as g per 100g of fatty acids. The main drawback is that normalizing data set does not give any information on the amount of fatty acid mother's milk and therefore the level of intake by the infant. The objective of the present study was to develop and validate a direct method to analyze the fatty acid content in liquid human milk samples. Hydrochloric acid in a solution of methanol was selected as the catalyst and methyl undecanoate (11:0) as the internal standard together with tritridecanoin (13:0 TAG) to monitor transesterification performance. The separation of fatty acid methyl esters (FAME) was performed using a 100 m highly polar capillary column and a certified calibration mixture used to calculate experimental response factors. The method is suitable to quantify fatty acids in human milk from a 250 μL sample and allow expression of the data in mg of fatty acids per deciliter of human milk as well as weight % of fatty acids. The effects of salt stress on the salt marsh halophyte Spartina alterniflora have been well documented. However, plant responses to combined salinity and ammonium toxicity and the underlying mechanisms are relatively unknown. The aim of the present investigation was to study the effects of both salinity (0, 200 and 500 mM NaCl) and nitrogen form (NO3 −, NH4 + or NH4NO3) on S. alterniflora. Plants were cultivated in sandy soil under greenhouse conditions for 3 months. At harvest, growth parameters were measured and leaf samples were analysed for oxidative stress parameters (malondialdehyde, MDA; electrolyte leakage, EL; and hydrogen peroxide, H2O2 concentration) and the activity of antioxidant enzymes (glutathione reductase, GR; superoxide dismutase, SOD; catalase, CAT; ascorbate peroxidase, APX and Guaiacol peroxidase, GPX). In the absence of NaCl, plant growth rate was the highest in the medium containing both nitrogen forms, and the lowest in the medium containing only nitrate. Irrespective of the nitrogen form, plant growth was generally higher at 200 mM NaCl than without salinity. Ammonium-fed plants showed better growth than nitrate-fed plants under high salinity. In the absence of salinity, ammonium-fed plants showed higher SOD, APX, GR, CAT, and GPX activities than nitrate-fed ones. The antioxidant enzymes exhibited higher activity in saline-treated plants. The considerable advantage of NH4 + nutrition to S. alterniflora under saline conditions was associated with high antioxidant enzyme activities, together with low MDA content, EL, and H2O2 concentration. These data clearly demonstrate that NH4 + is more favourable for the growth of S. alterniflora under high salinity than NO3 −. It is suggested that NH4 + nutrition improves the plant’s capacity to limit oxidative damage by stimulating the activities of the major antioxidant enzymes.

Fatty acids (FA), phospholipids (PL), and gangliosides (GD) play a central role in infant growth, immune and inflammatory responses. The aim of this study was to determine FA, PL, and GD compositional changes in human milk (HM) during lactation in a large group of Chinese lactating mothers (540 volunteers) residing in Beijing, Guangzhou, and Suzhou. HM samples were collected after full expression from one breast and while the baby was fed on the other breast. FA were assessed by direct methylation followed by gas chromatography (GC) analysis. PL and GD were extracted using chloroform and methanol. A methodology employing liquid chromatography coupled with an evaporative light scattering detector (ELSD) and with time of flight (TOF) mass spectrometry was used to quantify PL and GD classes in HM, respectively. Saturated FA (SFA), mono-unsaturated FA (MUFA), and PL content decreased during lactation, while polyunsaturated FA (PUFA) and GD content increased. Among different cities, over the lactation time, HM from Beijing showed the highest SFA content, HM from Guangzhou the highest MUFA content and HM from Suzhou the highest n-3PUFA content. The highest total PL and GD contents were observed in HM from Suzhou. In order to investigate the influence of the diet on maternal milk composition, a careful analyses of dietary habits of these population needs to be performed in the future.
