Cold‐water lakes situated in high latitudes and altitudes have pivotal socio‐ecological importance both globally and locally. However, they are increasingly threatened by multiple anthropogenic stressors, such as climate change, hydropower and invasive species. The development of efficient management strategies is therefore urgently needed and requires a comprehensive understanding of the factors influencing the biodiversity and ecological processes of these ecosystems. We provide a holistic knowledge base for informed future research and management by addressing the interplay between local and global environmental drivers of food webs in Arctic charr (Salvelinus alpinus, Salmonidae) and brown trout (Salmo trutta, Salmonidae) dominated cold‐water lakes in Fennoscandia. The trophic niche and population dynamics of these generalist top consumers provide extensive insights into the effects of natural and anthropogenic drivers on food webs in intensively studied Fennoscandian cold‐water lakes, covering marked biogeographical gradients in abiotic and biotic conditions. Drawing on a synthesis of existing literature, our focus is on three pivotal drivers: (1) lake location and connectivity, (2) lake area and morphometry and (3) fish community composition. These drivers significantly influence the complexity and the origin and flow of energy in lake food webs, and ultimately the size structure of the charr and trout populations. Furthermore, we highlight ongoing environmental changes in Fennoscandian cold‐water lakes caused by hydropower and invasive species. Finally, we identify crucial knowledge gaps and propose management actions for improving the future state of Fennoscandian cold‐water lake ecosystems and their charr and trout populations. Current procedures to establish vertebral column regionalization (e.g., histology) in fish are time consuming and difficult to apply. The aim of this study was to develop a more rapid and accurate radiology‐based method for Atlantic salmon (Salmo salar). A detailed analysis of 90 animals (4 kg) led to the establishment of region‐specific radiographic hallmarks. To elucidate its transferability to other salmonid species, radiography was carried out in brown trout (Salmo trutta), Arctic char (Salvelinus alpinus), rainbow trout (Oncorhynchus mykiss), pink salmon (Oncorhynchus gorbuscha), and Chinook salmon (Oncorhynchus tshawytscha). This method was also evaluated for whole ungutted fish. The vertebral column of Atlantic salmon can be subdivided into five regions (R1–R5) based on anatomy: postcranial (R1, V1, and V2), abdominal (R2, V3–V26), transitional (R3, V27–V36), caudal (R4, V37–V53), and ural (R5, V54–V59). The following specific radiographic hallmarks allow the identification of regions: (i) lack of ribs in R1, (ii) modified parapophysis of the first vertebra of R3, (iii) prominent hemal spine of the first vertebra of R4, and (iv) the separated hemal spine of the most cranial pre‐ural vertebra of R5. These hallmarks were all transferable to the other salmonid species assessed. The results include a further description of various region‐specific characteristics in Atlantic salmon. The method was found applicable for sedated/whole ungutted fish, verifying it as quick and easy compared to other regionalization methods. The regions defined by radiology in this study agree with the vertebral column regions recently defined for Chinook salmon (O. tshawytscha). Our understanding of the environmental behavior, bioaccumulation and concentrations of chlorinated paraffins (CPs) and Dechloranes (Dec) in the Arctic environment is still limited, particularly in freshwater ecosystems. In this descriptive study, short chain (SCCPs) and medium chain (MCCPs) CPs, Dechlorane Plus (DP) and analogues, and polychlorinated biphenyls (PCBs) were measured in sediments, benthic organisms, three-spined stickleback (Gasterosteus aculeatus), Arctic char (Salvelinus alpinus) and brown trout (Salmo trutta) in two Sub-Arctic lakes in Northern Norway. Takvannet (TA) is a remote lake, with no known local sources for organic contaminants, while Storvannet (ST) is situated in a populated area. SCCPs and MCCPs were detected in all sediment samples from ST with concentration of 42.26--115.29 ng/g dw and 66.18--136.69 ng/g dw for SCCPs and MCCPs, respectively. Only SCCPs were detected in TA sediments (0.4--5.28 ng/g dw). In biota samples, sticklebacks and benthic organisms showed the highest concentrations of CPs, while concentrations were low or below detection limits in both char and trout. The congener group patterns observed in both lakes showed SCCP profiles dominated by higher chlorinated congener groups while the MCCPs showed consistency in their profiles, with C14 being the most prevalent carbon chain length. Anti- and syn-DP isomers were detected in all sediment, benthic and stickleback samples with higher concentrations in ST than in TA. However, they were only present in a few char and trout samples from ST. Dec 601 and 604 were below detection limits in all samples in both lakes. Dec 603 was detected only in ST sediments, sticklebacks and 2 trout samples, while Dec 602 was the only DP analogue found in all samples from both lakes. While there were clear differences in sediment concentrations of DP and Dec 602 between ST and TA, differences between lakes decreased with increasing δ15N. This pattern was similar to the PCB behavior, suggesting the lake characteristics in ST are playing an important role in the lack of biomagnification of pollutants in this lake. Genetic diversity is fundamental to the adaptive potential and survival of species. Although its importance has long been recognized in science, it has a history of neglect within policy, until now. The new Global Biodiversity Framework recently adopted by the Convention on Biological Diversity, states that genetic diversity must be maintained at levels assuring adaptive potential of populations, and includes metrics for systematic monitoring of genetic diversity in so called indicators. Similarly, indicators for genetic diversity are being developed at national levels. Here, we apply new indicators for Swedish national use to one of the northernmost salmonid fishes, the Arctic charr (Salvelinus alpinus). We sequence whole genomes to monitor genetic diversity over four decades in three landlocked populations inhabiting protected alpine lakes in central Sweden. We find levels of genetic diversity, inbreeding and load to differ among lakes but remain stable over time. Effective population sizes are generally small (< 500), suggesting a limited ability to maintain adaptive variability if genetic exchange with nearby populations became eliminated. We identify genomic regions potentially shaped by selection; SNPs exhibiting population divergence exceeding expectations under drift and a putative selective sweep acting within one lake to which the competitive brown trout (Salmo trutta) was introduced during the sampling period. Identified genes appear involved in immunity and salinity tolerance. Present results suggest that genetically vulnerable populations of Arctic charr have maintained neutral and putatively adaptive genetic diversity despite small effective sizes, attesting the importance of continued protection and assurance of gene flow among populations. International policy recently adopted commitments to maintain genetic diversity in wild populations to secure their adaptive potential, including metrics to monitor temporal trends in genetic diversity – so‐called indicators. A national programme for assessing trends in genetic diversity was recently initiated in Sweden. Relating to this effort, we systematically assess contemporary genome‐wide temporal trends (40 years) in wild populations using the newly adopted indicators and whole genome sequencing (WGS). We use pooled and individual WGS data from brown trout (Salmo trutta) in eight alpine lakes in protected areas. Observed temporal trends in diversity metrics (nucleotide diversity, Watterson's ϴ and heterozygosity) lie within proposed acceptable threshold values for six of the lakes, but with consistently low values in lakes above the tree line and declines observed in these northern‐most lakes. Local effective population size is low in all lakes, highlighting the importance of continued protection of interconnected systems to allow genetic connectivity for long‐term viability of these populations. Inbreeding (FROH) spans 10%–30% and is mostly represented by ancient (<1 Mb) runs of homozygosity, with observations of little change in mutational load. We also investigate adaptive dynamics over evolutionarily short time frames (a few generations); identifying putative parallel selection across all lakes within a gene pertaining to skin pigmentation as well as candidates of selection unique to specific lakes and lake systems involved in reproduction and immunity. Iteroparity occurs when organisms reproduce more than once, and is seen as a bet-hedging reproductive strategy. Despite a wealth of research on iteroparous Atlantic salmon, steelhead, brown trout, and Arctic charr, the determinants of reproductive investment, the intra- and interspecific differences in the degree of iteroparity, the drivers of repeat spawning, and the contribution of repeat spawners to populations and sustainability remain unclear. In particular, the knowledge base is stronger for Atlantic salmon and brown trout, but relatively weak for Arctic charr and steelhead. While juveniles, maiden spawners and repeat spawners are facing similar challenges, many threats specific to the kelt stage are emerging (e.g., downstream migration passed barriers after spawning). Recent work has quantified the benefits of iteroparity for population resilience, and the potential for iteroparity to increase when anthropogenic stressors are mitigated. This is the first literature review paper synthetizing the growing knowledge base that exists on various aspects of the ecology and biology of repeat spawners in freshwater and at sea, the threats they face, the proximate and ultimate mechanisms underlying iteroparity in salmonids, the importance of iteroparity for population-level processes, as well as highlighting pressing areas of research. Collectively, this work offers a valuable resource to fisheries scientists and managers by shedding light on an important life-history stage that warrants more attention to mitigate these threats and restore healthy wild salmonid populations. The highly polymorphic taxon European brown trout (genus Salmo) has high phenotypic plasticity, displaying a complex pattern of morphological and life-history variation, contributing to taxonomic confusion. Three main mitochondrial lineages (Adriatic, Mediterranean, and marmoratus) developed during the Pleistocene climatic events in the southern Alpine ecosystem. Here, the natural distribution of native brown trout S. trutta is controversial, complicated by introductions of the Atlantic strain. By investigating museum vouchers, this study aimed to retrace the historical presence of brown trout in the southern Alpine ecosystem before the beginning of mass introductions, which occurred since the middle of the 19th century. By examining the combination of historical and current genetic variability, this study aims to depict the actual impact of introductions of the introduced strain, increasing knowledge and informing conservation strategies and future management plans. The molecular approaches selected were: (i) sequencing of the mitochondrial control region and (ii) genotyping of the nuclear gene LDH-C1*. Vouchers dated the presence of the native Adriatic strain since 1821, while current genetic variability showed the widespread signature of introgression, a consequence of several decades of introductions. Brown trout (Salmo trutta L. 1758) and Arctic charr [Salvelinus alpinus (L. 1758)] tagged with acoustic transmitters migrated from fresh water to the sea mainly in May and June, but with large individual variation in migration timing. For S. trutta, large individuals (42–86 cm total length) migrated earlier in the season than small individuals (18–27 cm). For S. alpinus, no such pattern was found, likely because of the small size range of tagged fish (28–41 cm). S. trutta stayed longer at sea than S. alpinus (average 2 vs. 1 month). Early migrants of S. trutta stayed for a shorter period at sea than late migrants, whereas no such pattern was observed for S. alpinus. Large S. trutta moved quickly away from the river and spent average 3 days to reach a receiver line 20 km from the river mouth, whereas small S. trutta and S. alpinus migrating that far spent 2–3 weeks on the same distance. S. trutta utilized the entire fjord system and had a greater proportion of long‐distance migrants (>20 km, 78% and 59% of large and small S. trutta, respectively) than S. alpinus (29%). S. alpinus mostly stayed in the inner fjord areas, and none were recorded in the outermost part of the fjord. The difference in the use of marine areas may be caused by variation in prey choice and spatial distribution of the preferred prey groups. Stable isotope analysis showed that S. trutta had been feeding at a higher trophic level than S. alpinus. S. trutta had mainly fed on marine fish and shrimps, whereas S. alpinus had large proportions of freshwater invertebrates in the diet, suggesting that the estuary with benthos and amphipods drifting from the river was an important feeding habitat for S. alpinus. Tetracapsuloides bryosalmonae is a myxozoan parasite and the causative agent of proliferative kidney disease (PKD), a serious, temperature-dependent and emerging disease affecting salmonid fish. It was first identified in Iceland in 2008, from Arctic charr inhabiting a shallow lowland lake. The aim of this study was to investigate the distribution and prevalence of macroscopic and subclinical T. bryosalmonae infections in Icelandic salmonids and compare different time periods, in context with depths, volumes, altitudes and areas of the lakes and fish age. Arctic charr (Salvelinus alpinus) and brown trout (Salmo trutta) from 34 lakes, sampled between 1994–1998 and 2009–2017, were examined for macroscopic signs of PKD (n = 2,151) and the presence of T. bryosalmonae infections (n = 1,424). In the earlier period, 43% of lakes (10/23) harboured T. bryosalmonae -infected fish. The mean prevalence in those lakes was 62.1%, being most common in shallow lowland lakes whilst deeper lakes at high altitudes were all free from infection. Only a single fish from one lake showed macroscopic signs of PKD, a shallow lowland lake in southwestern Iceland. In the latter period, T. bryosalmonae was found in 16/18 lakes studied (89%), with a mean prevalence of 78–79% (excluding T.b. free lakes), being most common in the smaller, shallower lakes at lower alttudes. Macroscopic signs of PKD were observed in 11 of 18 of the lakes studied (61%) with prevalences up to 67%, most common in younger fish inhabiting small shallow lowland lakes. The results indicate that the distribution of T. bryosalmonae and the presence of PKD in Iceland have increased over the last few decades. The disease was almost non-existent in the 1990s but has become very common during the last decade or two. We analysed a 24 cm long sediment sequence (past ~200 years) from an alpine lake (Tatra Mts., Slovakia) for chironomids, cladocerans, and diatoms to reconstruct the effects of a historically documented fish introduction. Our results indicate that fish introduction predated the age of the sequence, and thus, we did not cover the lake's fishless period. The individual proxies coincide in showing two main lake development stages. The first stage lasted until ~1950 CE and was interpreted as the stage when brown trout and alpine bullhead co-occurred. The extremely low concentration of cladocerans, the dominance of small-bodied chydorids, and the low share of daphnids, together with the low proportion/absence of large-bodied tanypod chironomids, suggest a strong effect of both species. The beginning of the next stage is probably related to the ban on fish manipulations and grazing in the catchment. A significant increase in the total abundance of cladocerans and of daphnids may indicate the extirpation of trout. The steep increase in thermally plastic chironomid taxa since the end of the 20th century indicates climate warming. Disentangling the causes and consequences of ontogenetic niche shifts has been a pivotal challenge in ecology, aiming to enhance the understanding of biological processes that function at the individual, population, and community levels. Studies on ontogenetic dietary shifts have traditionally focused on short time scales, mostly including sampling covering just one or a few consecutive years, thus neglecting possible aspects of temporal variation and ecosystem stability that can only be revealed on long-term scales. We address ontogenetic dietary shifts of two fish predators in an intraguild system (Arctic charr and brown trout) using a long-term dataset spanning 20 consecutive years. Our study revealed distinct ontogenetic niche shifts of the two intraguild predators and demonstrated that these patterns were stable over time, suggesting large stability in prey acquisition and resource partitioning despite changes in their abundances and relative species composition. Some interannual variation was observed, but this was primarily due to sampling bias from low observation numbers for some ontogenetic stages, reflecting a common methodical challenge for ontogenetic niche shift studies. The persistent patterns in the trophic ontogeny of intraguild predators likely facilitate population and community stability by reducing inter- and/or intraspecific competition, thereby having important consequences for ecosystem functioning and resilience. Our study provides a strong rationale for performing ontogenetic niche shift studies over several consecutive years, enabling important insights into temporal variation, enhancement of observation numbers by merging data from multiple years, and the facilitation of a less intrusive sampling scheme for more vulnerable populations. Ecological theory predicts that the relative distribution of primary production across habitats influence fish size structure and biomass production. In this study, we assessed individual, population, and community-level consequences for brown trout (Salmo trutta) and Arctic char (Salvelinus alpinus) of variation in estimated habitat specific (benthic and pelagic) and total whole lake (GPPwhole) gross primary production in 27 northern oligotrophic lakes. We found that higher contribution of benthic primary production to GPPwhole was associated with higher community biomass and larger maximum and mean sizes of fish. At the population level, species-specific responses differed. Increased benthic primary production (GPPBenthic) correlated to higher population biomass of brown trout regardless of being alone or in sympatry, while Arctic char responded positively to pelagic primary production (GPPPelagic) in sympatric populations. In sympatric lakes, the maximum size of both species was positively related to both GPPBenthic and the benthic contribution to GPPWhole. In allopatric lakes, brown trout mean and maximum size and Arctic char mean size were positively related to the benthic proportion of GPPWhole. Our results highlight the importance of light-controlled benthic primary production for fish biomass production in oligotrophic northern lakes. Our results further suggest that consequences of ontogenetic asymmetry and niche shifts may cause the distribution of primary production across habitats to be more important than the total ecosystem primary production for fish size, population biomass, and production. Awareness of the relationships between light availability and asymmetric resource production favoring large fish and fish production may allow for cost-efficient and more informed management actions in northern oligotrophic lakes. Salmonid (Salmonidae) sympatric diversity is the co‐occurrence, in a lake or river, of two or more reproductively isolated populations/subpopulations, or phenotypes resulting from phenotypic plasticity. Sympatric populations can arise through allopatric and/or sympatric evolution. Subsequently, allopatric lineages can occur in sympatry due to independent colonisation and/or through anthropogenic introduction. Sympatric divergence is often driven by feeding opportunities, with populations segregating as planktivorous, benthivorous and piscivorous ecotypes ("trophic polymorphism"), and further segregation occurring by feeding depth and body size. Subpopulations evolve by natal homing where a water has two or more discrete spawning areas, often resulting in phenotypically and ecologically cryptic sympatry. Most known sympatric populations/phenotypes in trout of the genus Salmo (Eurasian trout aka brown trout) involve sympatric piscivorous (ferox) and lifetime invertivorous trout. Segregation on the benthic–limnetic axis has been poorly studied in Eurasian trout compared with other salmonids but is likely commoner than currently described. While three sympatric populations/species of Eurasian trout are recognised from Lake Ohrid (Albania/North Macedonia), limited ecological information is available and there are only two lakes with three or four sympatric populations with described benthic, limnetic and piscivorous trophic segregation: Lough Melvin (Ireland) and Loch Laidon (Scotland), the latter having the only identified case of a sympatric profundal benthic feeding populations, possibly due to the absence of Arctic charr (Salvelinus alpinus) in the lake. Many thousands of waters are yet to be examined. Some sympatric populations are extinct, and others are vulnerable with conservation action being urgently required. This should ideally be based on populations/conservation units, but the lack of recognition of intraspecific units in most legislations in the native Eurasian trout range necessitates a pragmatic approach, with species classification, where appropriate, based on integrative taxonomy. Warming temperatures resulting from climate change may alter the distribution and abundance of many freshwater fish species, especially those in northern latitudes. Owing to interspecific differences in temperature adaptations and tolerances, warming may lead to changes in the fish community as a result of shifts in the abundance of co‐existing species.We investigated how increased temperatures have potentially affected the abundance and catch composition of anadromous salmonids in northern Europe. We used national angling catch statistics over a period of several decades (1993–2018) as a proxy of relative annual abundance of adult Atlantic salmon (Salmo salar), brown trout (Salmo trutta), and Arctic charr (Salvelinus alpinus) in water courses in Iceland and in northern Norway. These are the only locations in the world where the three species coexist naturally as anadromous forms, and where they are distributed across latitudinal gradients characterised by varying temperatures.Interpolated data on average annual air temperatures proximate to the study rivers increased 1–1.7°C in northern Norway and 1.0–1.5°C in Iceland during the 26‐year study period.While the overall total number of fish caught has remained relatively stable during the period of study, gradual climate warming has been accompanied by a marked change in the catch composition of the three species in both countries. Increased temperatures were related to a decreased proportion of Arctic charr and an increased proportion of brown trout, while no temperature effect was found for Atlantic salmon. Controlling for the difference between fluvial and lacustrine systems, brown trout has begun to replace Arctic charr in all regions, whereas the relative catch of Atlantic salmon has been stable.Interpretation of angling data can facilitate understanding of longer‐term trends in catch data and provide insights into possible underlying changes in fish species and alert managers to shifts in abundance that might be mitigated by management actions. Proliferative kidney disease (PKD), caused by the myxozoan endoparasite Tetracapsuloides bryosalmonae, is of serious ecological and economical concern to wild and farmed salmonids. Wild salmonid populations have declined due to PKD, primarily in rivers, in Europe and North America. Deep lakes are also important habitats for salmonids, and this work aimed to investigate parasite presence in five deep Norwegian lakes. Kidney samples from three salmonid species from deep lakes were collected and tested using real‐time PCR to detect PKD parasite presence. We present the first detection of T. bryosalmonae in European whitefish in Norway for the first time, as well as the first published documentation of the parasite in kidneys of Arctic charr, brown trout and whitefish in four lakes. The observed prevalence of the parasite was higher in populations of brown trout than of Arctic charr and whitefish. The parasite was detected in farmed, but not in wild, charr in one lake. This suggests a possible link with a depth of fish habitat and fewer T. bryosalmonae‐infected and PKD‐affected fish. Towards a warmer climate, cold hypolimnion in deep lakes may act as a refuge for wild salmonids, while cold deep water may be used to control PKD in farmed salmonids. [ABSTRACT FROM AUTHOR]

Competition is assumed to shape niche widths, affecting species survival and coexistence. Expectedly, high interspecific competition will reduce population niche widths, whereas high intraspecific competition will do the opposite. Here we test in situ how intra‐ and interspecific competition affects trophic resource use and the individual and population niche widths of two lacustrine fish species, Arctic charr and brown trout, covering a 40 year study period with highly contrasting competitive impacts prior to and following a large‐scale fish culling experiment. Initially, an overcrowded Arctic charr population dominated the study system, with brown trout being nearly absent. The culling experiment reduced the littoral Arctic charr density by 80%, whereupon brown trout gradually increased its density in the system. Thus, over the study period, the Arctic charr population went from high to low intraspecific competition, followed by increasing interspecific competition with brown trout. As hypothesized, the relaxed intraspecific competition following the experimental culling reduced individual diet specialization and compressed population niche width of Arctic charr. During the initial increase of the brown trout population, there was a large dietary overlap between the two species. Over the subsequent intensified interspecific competition from the population build‐up of brown trout, their trophic niche overlap chiefly declined due to a dietary shift of Arctic charr towards enhanced zooplankton consumption. Contrary to theoretical expectations, the individual and population niche widths of Arctic charr increased with intensified interspecific competition. In contrast, the diet and niche width of brown trout remained stable over time, confirming its competitive superiority. The large‐scale culling experiment and associated long‐term research revealed pronounced temporal dynamics in trophic niche and resource use of the inferior competitor, substantiating that intra‐ and interspecific competition have large and contrasting impacts on individual and population niches. Abstract The quantification of the abundance of aquatic organisms via the use of environmental DNA (eDNA) molecules present in water is potentially a useful tool for efficient and noninvasive population monitoring. However, questions remain about the reliability of molecular methods. Among the factors that can hamper the reliability of the eDNA quantification, we investigated the influence of five filtration methods (filter pore size, filter type) and filtered water volume (1 and 2 L) on the total eDNA and the fish eDNA concentrations of two species, brown trout (Salmo trutta) and Arctic char (Salvelinus alpinus) from tanks with known number of individuals and biomass. We applied a droplet digital PCR (ddPCR) approach to DNA extracted from water samples collected from two cultivation tanks (each of them containing one of the targeted species). Results showed that the quantification of fish eDNA concentrations of both species varies with filtration methods. More specifically, the 0.45‐µm Sterivex enclosed filters were identified to recover the highest eDNA concentrations. Difficulties to filter 2 L water samples were present for small pore size filters (≤0.45 µm) and likely caused by filter clogging. To overcome issues related to filter clogging, common in studies aiming to quantify fish eDNA molecules from water samples, we recommend a procedure involving filtration of multiple 1 L water samples with 0.45‐µm enclosed filters, to recover both high quality and high concentrations of eDNA from targeted species, and subsequent processing of independent DNA extracts with the ddPCR method.

Acoustic telemetry was utilized to track 49 brown trout (Salmo trutta) and 37 Arctic charr (Salvelinus alpinus) first‐time migrants of wild origin [post‐smolts; mean LF (fork length): 169 and 172 mm] in a large fjord in northern Norway. The S. trutta were registered at sea for more than twice the time of the S. alpinus (medians of 54 and 22 days, respectively). Both species were mostly detected near river mouths (>80% of detections) and almost exclusively spent their time (>95%) within the interior 18 km of the fjord. They were surface oriented, with most detections at <1 m depth and S. trutta deeper on average (median mean depths of 0.7 and 0.5 m, respectively). This study concludes that post‐smolts of both species stay closer to the surface and to river mouths than larger veteran migrants. Vertebral deformities in salmonid interspecific hybrids, some of which were triploidised, were assessed across three separate year classes during the freshwater life stage. Initially, eggs from a farmed Atlantic salmon Salmo salar were crossed with the sperm from a S. salar, arctic char Salvelinus alpinus or brown trout Salmo trutta. For S. salar × S. trutta, half the eggs were triploidised. In a second‐ and third‐year class, the eggs from a farmed S. salar were crossed with the sperm from either a S. salar or a S. trutta, and half of each group was triploidised. In the two initial‐year classes, all hybrids were larger than the S. salar controls, and triploid S. salar × S. trutta were larger than diploid counterparts. In the third‐year class, the S. salar × S. trutta were smaller than the S. salar, in contrast to the initial 2 year classes, although the triploid hybrids were still larger than the diploids. In the third‐year class, a high degree of spontaneous triploidy was also observed in the putative diploid groups (between 16 and 39%). Vertebral deformities were consistently higher in pressure‐shocked triploids than diploids, irrespective of hybridisation, but there was no consistent effect of hybridisation among experiments. Although this study was not able to explain the contrasting results for vertebral deformities between year classes, triploid S. salar × S. trutta can demonstrate impressive freshwater growth that could be of interest for future farming programmes. Consistent individual differences in behavior have been demonstrated for many animals, but there are few studies of consequences of such repeated behavior in the wild. We tested consistency in migration timing to and from the sea among anadromous Arctic char (Salvelinus alpinus) and brown trout (Salmo trutta), using data from a study period of about 25 years, including more than 27,000 uniquely Carlin‐tagged individuals that migrated to sea for feeding in the spring and returned to the river in late summer for up to 13 successive years. Consistency was found between individuals across time in timing of the seaward migration. Individuals migrating early during their first migration tended to migrate early the following years, and late migrants tended to migrate late. The same pattern was found also at ascent to freshwater. Hence, this study demonstrated that individual fish in nature can differ in behavior related to migration timing and that these differences can be consistent during their lifetime. Early migrants increased their mass more than late migrants and had a higher specific growth rate. Early migrating Arctic char, but not brown trout, experienced a longer life after the first migration to sea than late migrants. In both species, maturity occurred earlier in individuals that migrated early. For brown trout, but not for Arctic char, fecundity was significantly correlated to the timing of smolt migration. Hence, the repeatable individual variation in migration timing seemed to have ecological and fitness consequences in terms of growth, longevity, timing of maturity, and lifetime fecundity. In 2018 and 2019, salmonid fishes, Salmo trutta L. and Salvelinus alpinus (L.) from lakes in Iceland were assessed for trematodes during a parasitological examination. Combined morphological and molecular analyses revealed the presence of four trematode species, two of which were previously known to parasitise salmonids in Iceland, Crepidostomum farionis (Müller, 1780) and Phyllodistomum umblae (Fabricius, 1780), and the two remaining species were recognised as new to science. Morphologically and genetically, Crepidostomum brinkmanni n. sp. and C. pseudofarionis n. sp. are closely related to two European species, namely C. metoecus and C. farionis. However, C. brinkmanni n. sp. is distinct by the position of maximum body width and arrangement of vitelline follicles; C. pseudofarionis n. sp. is distinct by its stout body, position of maximum body width, size of muscular papillae relative to oral sucker and the anterior extent of vitelline follicles. The new species were previously molecularly detected in their intermediate and definitive hosts in Norway and Ukraine, but their sequences were not supplemented with any morphological characterisation. In the present study, we provide detailed morphological descriptions and molecular sequences (28S rDNA and ITS2) of the four species of trematodes detected in Iceland. The discovery of the two new species of Crepidostomum indicates that the trematode diversity in fishes in the north is higher than previously known; our finding doubles the species spectrum of fish trematodes for Iceland. Changes in abiotic and biotic factors between seasons in subarctic lake systems are often profound, potentially affecting the community structure and population dynamics of parasites over the annual cycle. However, few winter studies exist and interactions between fish hosts and their parasites are typically confined to snapshot studies restricted to the summer season whereas host‐parasite dynamics during the ice‐covered period rarely have been explored. The present study addresses seasonal patterns in the infections of intestinal parasites and their association with the diet of sympatric living Arctic charr (Salvelinus alpinus) and brown trout (Salmo trutta) in Lake Takvatn, a subarctic lake in northern Norway. In total, 354 Arctic charr and 203 brown trout were sampled from the littoral habitat between June 2017 and May 2018. Six trophically transmitted intestinal parasite taxa were identified and quantified, and their seasonal variations were contrasted with dietary information from both stomachs and intestines of the fish. The winter period proved to be an important transmission window for parasites, with increased prevalence and intensity of amphipod‐transmitted parasites in Arctic charr and parasites transmitted through fish prey in brown trout. In Arctic charr, seasonal patterns in parasite infections resulted mainly from temporal changes in diet toward amphipods, whereas host body size and the utilization of fish prey were the main drivers in brown trout. Heat waves are threatening fish around the world, leading sometimes to mass mortality events. One crucial function of fish failing in high temperatures is oxygen delivery capacity, i.e. cardiovascular function. For anadromous salmonids, increased temperature could be especially detrimental during upstream migration since they need efficiently working oxygen delivery system in order to cross the river rapids to reach upstream areas. The migration also occurs during summer and early autumn exposing salmonids to peak water temperatures, and in shallow rivers there is little availability for thermal refuges as compared to thermally stratified coastal and lake habitats. In order to shed light on the mechanisms underpinning the capacity of migrating fish to face high environmental temperatures, we applied a physiological and molecular approach measuring cardiovascular capacities of migrating and resident Arctic char (Salvelinus alpinus) and brown trout (Salmo trutta) in Northern Norway. The maximum cardiovascular capacity of migrating fish was significantly lower compared to the resident conspecifics. The onset of cardiac impairment started only 2°C higher than river temperature, meaning that even a small increase in water temperature may already compromise cardiac function. The migrating fish were also under significant cellular stress, expressing increased level of cardiac heat shock proteins. We consider these findings highly valuable when addressing climate change effect on migrating fish and encourage taking action in riverine habitat conservation policies. The significant differences in upper thermal tolerance of resident and migrating fish could also lead changes in population dynamics, which should be taken into account in future conservation plans. Classical methods for estimating the abundance of fish populations are often both expensive, time-consuming and destructive. Analyses of the environmental DNA (eDNA) present in water samples could alleviate such constraints. Here, we developed protocols to detect and quantify brown trout (Salmo trutta) and Arctic char (Salvelinus alpinus) populations by applying the droplet digital PCR (ddPCR) method to eDNA molecules extracted from water samples collected in 28 Swedish mountain lakes. Overall, contemporary fish CPUE (catch per unit effort) estimates from standardized survey gill nettings were not correlated to eDNA concentrations for either of the species. In addition, the measured environmental variables (e.g. dissolved organic carbon concentrations, temperature, and pH) appear to not influence water eDNA concentrations of the studied fish species. Detection probabilities via eDNA analysis showed moderate success (less than 70% for both species) while the presence of eDNA from Arctic char (in six lakes) and brown trout (in one lake) was also indicated in lakes where the species were not detected with the gillnetting method. Such findings highlight the limits of one or both methods to reliably detect fish species presence in natural systems. Additional analysis showed that the filtration of water samples through 1.2 μm glass fiber filters and 0.45 μm mixed cellulose ester filters was more efficient in recovering DNA than using 0.22 μm enclosed polyethersulfone filters, probably due to differential efficiencies of DNA extraction. Altogether, this work showed the potentials and limits of the approach for the detection and the quantification of fish abundance in natural systems while providing new insights in the application of the ddPCR method applied to environmental DNA. It is hypothesized that in diadromous fish, migrations may occur because of differences in the availability of food in marine and freshwater habitats. The benefits of migration to sea may be increased growth opportunities and reproductive output, while the costs may be increased mortality and increased energy use. Here we examine mortality rates of anadromous Arctic char (Salvelinus alpinus) and brown trout (Salmo trutta) in fresh water and at sea over a 25-year period to test these hypotheses. Daily mortality rates were 5–15 times higher at sea than in fresh water, with highest rates for first-time migrants, inferring a clear trade-off between increased mass gain and mortality risk during the sea migration. Descending smolts were caught in a trap at the outlet of the river, individually tagged, and thereafter recorded each time they passed through the trap on their annual migration between the river and the sea. Brown trout females seemed to benefit to a higher degree from migrating to sea than did female Arctic char, probably because of the higher growth rate at sea, and hence higher reproductive output. Catchment-scale variation between lake habitats has the potential to simultaneously influence the trophic niche and parasite community of fish hosts. In this study, we investigated the trophic niche and parasite community of sympatric Arctic charr and brown trout populations from two inter-connected southern Norwegian lakes at different altitudes. Arctic charr and brown trout occupied profundal and littoral habitats in each lake, respectively, whereas brown trout replaced Arctic charr in pelagic habitats of the lower altitude lake. Distinct between-lake differences in diet and parasite community composition were noted for brown trout; however, both fish species showed highly overlapping trophically transmitted parasite communities regardless of the habitats each species used. Our results suggest that environmental differences over relatively limited geographical distances have the potential to influence fish habitat use and parasite community structure. This study found empirical evidence supporting the 'growth-survival' paradigm in the marine phase of Arctic char ( Salvelinus alpinus) and brown trout ( Salmo trutta). The paradigm postulates that larger or faster-growing individuals are more likely to survive than smaller or slower-growing conspecifics. The study employed long-term (25 year) capture data from a trap in the River Halselva in Norway during annual migration between marine and freshwater environments. Similar results were found for both species. Growth during the sea sojourn and return rates were positively correlated, linking increased survival with growth. Specific growth rate, survival, and duration of the sea sojourn of first-time migrants were correlated, suggesting that common environmental conditions at sea influence annual fish productivity. Freshwater and sea temperatures affected migration timing, whereas annual variation in marine growth and survival did not correlate with temperatures. This suggests that other factors such as variation in energy intake were the main source of annual growth variations. Background: Salmonid fishes exhibit high levels of phenotypic and ecological variation and are thus ideal model systems for studying evolutionary processes of adaptive divergence and speciation. Furthermore, salmonids are of major interest in fisheries, aquaculture, and conservation research. Improving understanding of the genetic mechanisms underlying traits in these species would significantly progress research in these fields. Here we generate high quality de novo transcriptomes for four salmonid species: Atlantic salmon (Salmo salar), brown trout (Salmo trutta), Arctic charr (Salvelinus alpinus), and European whitefish (Coregonus lavaretus). All species except Atlantic salmon have no reference genome publicly available and few if any genomic studies to date. Results: We used paired-end RNA-seq on Illumina to generate high coverage sequencing of multiple individuals, yielding between 180 and 210 M reads per species. After initial assembly, strict filtering was used to remove duplicated, redundant, and low confidence transcripts. The final assemblies consisted of 36,505 protein-coding transcripts for Atlantic salmon, 35,736 for brown trout, 33,126 for Arctic charr, and 33,697 for European whitefish and are made publicly available. Assembly completeness was assessed using three approaches, all of which supported high quality of the assemblies: 1) ~78% of Actinopterygian single-copy orthologs were successfully captured in our assemblies, 2) orthogroup inference identified high overlap in the protein sequences present across all four species (40% shared across all four and 84% shared by at least two), and 3) comparison with the published Atlantic salmon genome suggests that our assemblies represent well covered (~98%) protein-coding transcriptomes. Thorough comparison of the generated assemblies found that 84-90% of transcripts in each assembly were orthologous with at least one of the other three species. We also identified 34-37% of transcripts in each assembly as paralogs. We further compare completeness and annotation statistics of our new assemblies to available related species. Conclusion: New, high-confidence protein-coding transcriptomes were generated for four ecologically and economically important species of salmonids. This offers a high quality pipeline for such complex genomes, represents a valuable contribution to the existing genomic resources for these species and provides robust tools for future investigation of gene expression and sequence evolution in these and other salmonid species. Some fish parasites constitute severe management problems as they may cause mortality of their fish host or are important zoonoses of humans. Parasite assessments are therefore critical to keep track of infections. If conventional sampling techniques can be simplified, parasite assessments might be easier to obtain, less time-consuming and more extensive. In this study, we compare the assessed number of Diphyllobothrium spp. cysts ( CYST) with the counted number of Diphyllobothrium spp. plerocercoid larvae recovered using a conventional digestive technique ( LARV). The aim was to determine the potential of using CYST as a simplified methodology for assessing Diphyllobothrium spp. infection in salmonids. In total, 365 brown trout and 424 Arctic charr were sampled from nine lakes in subarctic Norway. Strong correlation, significant linear relationship and large amount of explained variation were found between log10 CYST and log10 LARV in both fish species. The method had a slight, but not significant tendency to work better in charr compared to trout. In addition, absolute difference between CYST and LARV increased at parasite intensities >100 indicating that the method has reduced functionality when estimating parasite intensity in heavily infected salmonid populations. However, overall, using this simplified and less time-consuming methodology, a good indication of Diphyllobothrium spp. intensity, abundance and prevalence was obtained. We suggest that this method provides a sound proxy of the Diphyllobothrium spp. burden and have the potential to be used in parasite assessment during fish monitoring and fisheries management surveys, particularly if the time and resources for detailed parasite studies are not available. Arctic charr and European whitefish are considered to be strong competitors in lakes, with the latter usually being the superior species. However, high niche plasticity and lake morphometry may suggestively facilitate resource partitioning and coexistence between charr and whitefish. Here, we explore the trophic niche utilization (diet and habitat use) of charr and whitefish co-occurring with brown trout in the deep and oligotrophic Lake Fyresvatnet, southern Norway (59°05’N, 8°10’E). Using CPUE, stomach contents and stable isotope analyses, a distinct resource partitioning was revealed between brown trout and the other two species. Brown trout typically occupied the littoral zone, feeding on benthic invertebrates, surface insects and small-sized whitefish. In contrast, charr and whitefish were predominantly zooplanktivorous, but diverged somewhat in habitat utilization as charr shifted seasonally between the profundal and the littoral zone, whereas whitefish were found in the upper water layers (littoral and pelagic habitats). Accordingly, the stable isotope values of carbon (δ13C) reflected a pelagic orientated prey resource use for both charr and whitefish, whereas brown trout had elevated carbon and nitrogen (δ15N) signatures that reflected their benthivore and piscivore diet, respectively. The findings suggest that charr may not rely upon the profundal zone as a feeding habitat but as a refuge area, and may coexist with whitefish if a third competitive and predatory species like brown trout co-occur in the lake. The study indicates that a general high habitat plasticity of Arctic charr may be essential in the presently observed coexistence with a competitively superior fish species like whitefish, and that a third fish species like brown trout may facilitate this particular fish community structure. While most studies have focused on the timing and nature of ontogenetic niche shifts, information is scarce about the effects of community structure on trophic ontogeny of top predators. We investigated how community structure affects ontogenetic niche shifts (i.e., relationships between body length, trophic position, and individual dietary specialization) of a predatory fish, brown trout ( Salmo trutta). We used stable isotope and stomach content analyses to test how functional characteristics of lake fish community compositions (competition and prey availability) modulate niche shifts in terms of (i) piscivorous behavior, (ii) trophic position, and (iii) individual dietary specialization. Northern Scandinavian freshwater fish communities were used as a study system, including nine subarctic lakes with contrasting fish community configurations: (i) trout-only systems, (ii) two-species systems (brown trout and Arctic charr [ Salvelinus alpinus] coexisting), and (iii) three-species systems (brown trout, Arctic charr, and three-spined sticklebacks [ Gasterosteus aculeatus] coexisting). We expected that the presence of profitable small prey (stickleback) and mixed competitor-prey fish species (charr) supports early piscivory and high individual dietary specialization among trout in multispecies communities, whereas minor ontogenetic shifts were expected in trout-only systems. From logistic regression models, the presence of a suitable prey fish species (stickleback) emerged as the principal variable determining the size at ontogenetic niche shifts. Generalized additive mixed models indicated that fish community structure shaped ontogenetic niche shifts in trout, with the strongest positive relationships between body length, trophic position, and individual dietary specialization being observed in three-species communities. Our findings revealed that the presence of a small-sized prey fish species (stickleback) rather than a mixed competitor-prey fish species (charr) was an important factor affecting the ontogenetic niche-shift processes of trout. The trophic niches of Arctic charr and brown trout differ when the species occur in sympatry. Their trophically transmitted parasites are expected to reflect these differences. Here, we investigate how the infections of Diphyllobothrium dendriticum and D. ditremum differ between charr and trout. These tapeworms use copepods as their first intermediate hosts and fish can become infected as second intermediate hosts by consuming either infected copepods or infected fish. We examined 767 charr and 368 trout for Diphyllobothrium plerocercoids in a subarctic lake. The prevalence of D. ditremum was higher in charr (61.5%) than in trout, (39.5%), but the prevalence of D. dendriticum was higher in trout (31.2%) than in charr (19.3%). Diphyllobothrium spp. intensities were elevated in trout compared to charr, particularly for D. dendriticum. Large fish with massive parasite burdens were responsible for the high Diphyllobothrium spp. loads in trout. We hypothesize that fish prey may be the most important source for the Diphyllobothrium spp. infections in trout, whereas charr predominantly acquire Diphyllobothrium spp. by feeding on copepods. Arctic charr ( Salvelinus alpinus) is generally considered an inferior piscivore compared to brown trout ( Salmo trutta). However, we demonstrate that a recently described profundal spawning piscivore PP-morph of Arctic charr in a subarctic lake has evolved typical piscivore traits (i.e. large jaws, robust skulls), similar to the co-occurring brown trout but different from the sympatric littoral spawning omnivore LO-morph of Arctic charr. A few large-sized LO-morph, most large-sized PP-morph and trout constitute the piscivore guild, but they differed in prey fish selection. Of the fish-eating deep-water PP-morph, 52% had consumed charr, with a peak during the polar night period (68-80% in November-January). In contrast, the LO-morph and trout were mainly (~90%) inter-specific piscivores eating stickleback. Consequently, the PP-morph was the main charr predator and started to feed on fish at a smaller size and took larger prey relative to their body length than the trout. Stable isotope (δC, δN) ratios reflect the dietary specialisations in the upper-water (LO-morph, trout) and the deep-water (PP-morph) environments, besides the piscivorous behaviour of the PP-morph and trout. The existence of a shallow-water piscivore (trout) may explain the origin of this PP-morph, taking benefit of underutilised resources of small-sized Arctic charr in the deep-water habitat. In relation to stock enhancement programmes, wild salmon broodfish have been routinely screened for the presence of Renibacterium salmoninarum antigens (Rs-Ag) for decades. A sudden increase in the prevalence of Rs-Ag experienced caused extensive problems to this industry as eggs from positive fish are discarded. The prevalence and level of Rs-Ag were examined in resident and anadromous salmonids in the River Ellidaár system and the progress of Rs-Ag in a cohort of salmon followed. Both prevalence and Rs-Ag levels were high in resident salmonids and emigrating salmon smolts in the river system. When the smolts re-entered their home river as adults the following summer, they were almost free of Rs-Ag, but the longer they stayed in the river, the more Rs-Ag they acquired; the majority being positive at spawning. This study demonstrates a high level of Rs-Ag in salmonids in the River Ellidaár system which significantly reduces in the salmon during its seawater phase. Accordingly, it seems ideal to sample salmon broodfish as soon as possible after ascending the river and subsequently transfer to Rs-free environment for storage until stripping, which could result in lower Rs-prevalence and minimize the problems that stock enhancement programmes have faced due to Rs-positive wild broodfish. This study examined the abiotic and biotic characteristics of ecosystems that allow expression of a life history called ferox trout, the colloquial name given to brown trout Salmo trutta adopting a piscivorous life history strategy, an apex predator in post-glacial lakes in northern Europe. In Arctic and alpine lakes, Arctic char [ Salvelinus alpinus (L.)] often form two distinct morphs: invertebrate feeders ('dwarfs') and piscivores ('giant or cannibals'). Here, we test for early life history growth variation in dimorphic Arctic char as a proximate explanation for the observed life history variation between the two forms. Char were sampled in 11 alpine and Arctic Norwegian lakes. Dwarfs (defined as sexually mature char less than 15 cm long; N = 304) had a mean total length of 105 mm, whereas the typical cannibal (body length above 20 cm; N = 153) was 388 mm long. A positive correlation between egg size and otolith hatching ring were ascertained in a separate hatching experiment with brown trout ( Salmo trutta) and it is assumed that this relationship also is valid for Arctic char, and otolith size was used as a proxy for length. Otolith hatching ring from Arctic char cannibals was larger (mean ± SD; 187 ± 24 μm) than those from dwarfs (mean ± SD; 164 ± 23 μm). There were only minor size differences between dwarfs and cannibals during the next three years, after which dwarfs usually matured. Two mutually nonexclusive, proximate explanations for the differentiation into separate morphs (dwarfs and cannibals) are therefore maternal effects and/or genetic based differentiation. This study tests the basic hypothesis that the removal of charr, Salvelinus alpinus ( L.), would cause an increase in both the growth and density of a sympatric trout population, Salmo trutta L. The charr population was characterised by slow-growing individuals, with a high proportion of mature fish, that is typical for so-called overpopulated populations. A total of 31,000 charr was removed from the lake in the period 1990-1992, and the density of younger trout (1+, 2+), but not older trout (3+, 4+), increased. The growth of older trout (3+, 4+) increased, but the evidence for similar growth increases of younger trout (1+, 2+) was limited. From 1989 to 1990, the proportion of trout increased from 30 to only 40% of the total catch, but from 1991 to 1994, it was significantly higher (60-80%) than that of charr. Total trout biomass increased to a maximum in 1992 and then decreased so that the biomass of 1994 was nearly similar to that of 1989, that is before the start of the charr removal. Back-calculated lengths of trout from otoliths showed that 2+ and 3+ trout caught in the pelagic were growing consistently faster over previous years than those caught in the littoral, while this was not the case for the 4+ fish. Therefore, the hypothesis was partially supported; the growth rate of trout increased (age groups 1+ to 4+), while the density of juvenile trout (1+, 2+), but not the older trout (3+, 4+), increased after the removal of charr. A long-term study in the River Halselva in the Arctic region of Norway demonstrated that movements between watersheds were considerably higher in anadromous brown trout ( Salmo trutta) than anadromous Arctic char ( Salvelinus alpinus). Fourteen smolt year classes of both species were captured in a fish trap, individually tagged, and thereafter registered each time they passed the trap during their migration between the sea and fresh water every summer. Annual mean survival (i.e., recovery rate) after the first entry to sea as smolts was estimated as 31.4% in Arctic char and 26.6% in brown trout. Most surviving Arctic char returned to the River Halselva to overwinter after the same summer that they migrated to sea as smolts. However, several brown trout overwintered one to four times in other watersheds, mainly the considerably larger River Altaelva, before most eventually returned to the River Halselva upon maturation. The substantial difference in movement rate between watersheds between Arctic char (2.2%) and brown trout (39.6%) is expected to be a consequence of local geographic conditions combined with different habitat preferences of the two species.
