It is unknown whether bacterioplankton and biofilm communities are structured by the same ecological processes, and whether they influence each other through continuous dispersal (known as mass effects). Using a hierarchical sampling approach we compared the relative importance of ecological processes structuring the dominant fraction (relative abundance ≥0.1%) of bacterioplankton and biofilm communities from three microhabitats (open water, Nuphar and Phragmites sites) at within- and among-pond scale in a set of 14 interconnected shallow ponds. Our results demonstrate that while bacterioplankton and biofilm communities are highly distinct, a similar hierarchy of ecological processes is acting on them. For both community types, most variation in community composition was determined by pond identity and environmental variables, with no effect of space. The highest β-diversity within each community type was observed among ponds, while microhabitat type (Nuphar, Phragmites, open water) significantly influenced biofilm communities but not bacterioplankton. Mass effects among bacterioplankton and biofilm communities were not detected, as suggested by the absence of within-site covariation of biofilm and bacterioplankton communities. The impact of metal pollution on plant communities has been studied extensively in the past, but little is known about the effects of metal pollution on fungal communities that occur in metal-polluted soils. Metal-tolerant ecotypes of the ectomycorrhizal fungus Suillus luteus are frequently found in pioneer pine forests in the Campine region in Belgium on metal-polluted soils. We hypothesized that metal pollution would play an important role in shaping below-ground fungal communities that occur in these soils and that Suillus luteus would be a dominant player. To test these hypotheses, the fungal communities in a young pine plantation in soil polluted with zinc, and cadmium were studied using 454 amplicon pyrosequencing. Results show that zinc, cadmium and soil organic matter content were strongly correlated with the fungal community composition, but no effects on fungal diversity were observed. As hypothesized, S. luteus was found to be a dominant member of the studied fungal communities. However, other dominant fungal species, such as Sistotrema sp., Wilcoxina mikolae and Cadophora finlandica were found as well. Understanding which factors drive the diversity and community composition of arbuscular mycorrhizal fungi (AMF) is important due to the role of these soil micro-organisms in ecosystem functioning and current environmental threats to AMF biodiversity. Additionally, in agro-ecosystems, this knowledge may help to evaluate their use in making agriculture more sustainable. Here, we used 454-pyrosequencing of small subunit rRNA gene amplicons to quantify AMF diversity and community composition in the roots of cultivated apple trees across 24 orchards in central Belgium. We aimed at identifying the factors (soil chemical variables, organic vs. conventional farming, and geographical location) that affect AMF diversity and community composition. In total, 110 AMF OTUs were detected, of which the majority belonged to the Glomeraceae (73%) and the Claroideoglomeraceae (19%). We show that soil characteristics and farming system, rather than the geographical location of the orchards, shape AMF communities on apple trees. Particularly, plant-available P content of the soil was associated with lower AMF diversity. In orchards with a lower plant-available P content of the soil (P < 100 mg/kg soil), we also found a significantly higher AMF diversity in organically managed orchards as compared to conventionally managed orchards. Finally, the degree of nestedness of the AMF communities was related to plant-available P and N content of the soil, pointing at a progressive loss of AMF taxa with increasing fertilization. Overall, we conclude that a combination of organic orchard management and moderate fertilization may preserve diverse AMF communities on apple trees and that AMF in the roots of apple trees appear not to be dispersal limited at the scale of central Belgium., (© 2015 John Wiley & Sons Ltd.)

The presence of microorganisms producing cell wall hydrolyzing enzymes such as xylanases during malting can improve mash filtration behavior and consequently have potential for more efficient wort production. In this study, the xylanolytic bacterial community during malting was assessed by isolation and cultivation on growth media containing arabinoxylan, and identification by 16S rRNA gene sequencing. A total of 33 species-level operational taxonomic units (OTUs) were found, taking into account a 3% sequence dissimilarity cut-off, belonging to four phyla (Actinobacteria, Bacteroidetes, Firmicutes and Proteobacteria) and 25 genera. Predominant OTUs represented xylanolytic bacteria identified as Sphingobacterium multivorum, Stenotrophomonas maltophilia, Aeromonas hydrophila and Pseudomonas fulva. DNA fingerprinting of all xylanolytic isolates belonging to S. multivorum obtained in this study revealed shifts in S. multivorum populations during the process. Xylanase activity was determined for a selection of isolates, with Cellulomonas flavigena showing the highest activity. The xylanase of this species was isolated and purified 23.2-fold by ultrafiltration, 40% ammonium sulfate precipitation and DEAE-FF ion-exchange chromatography and appeared relatively thermostable. This study will enhance our understanding of the role of microorganisms in the barley germination process. Floral nectar of animal-pollinated plants is commonly infested with microorganisms, yet little is known about the microorganisms inhabiting the floral nectar of orchids. In this study, we investigated microbial communities occurring in the floral nectar of seven Epipactis (Orchidaceae) species. Culturable bacteria and yeasts were isolated and identified by partially sequencing the small subunit (SSU) ribosomal RNA (rRNA) gene and the D1/D2 domains of the large subunit (LSU) rRNA gene, respectively. Using three different culture media, we found that bacteria were common inhabitants of the floral nectar of Epipactis. The most widely distributed bacterial operational taxonomic units (OTUs) in nectar of Epipactis were representatives of the family of Enterobacteriaceae, with an unspecified Enterobacteriaceae bacterium as the most common. In contrast to previous studies investigating microbial communities in floral nectar, very few yeast species (mainly of the genus Cryptococcus) were observed, and most of them occurred in very low densities. Total OTU richness (i.e., the number of bacterial and yeast OTUs per orchid species) varied between 4 and 20. Cluster analysis revealed that microbial communities of allogamous species differed from those of autogamous and facultatively autogamous species. Aim: Our aim was to quantify the extent to which nutrient pollution explains arbuscular mycorrhizal fungal community richness and composition. Location: Europe. Time period: 2014–2016. Major taxa studied: Arbuscular mycorrhizal fungi. Methods: We sampled soils of calcareous and acidic grasslands and roots of 34 host plant species across a large geographical gradient of atmospheric nitrogen deposition and soil phosphorus availability. Furthermore, we performed an independent pairwise comparison between fertilized and unfertilized grasslands in Belgium and Iceland to compare results. Results: We found that nitrogen deposition had a significant negative relationship to arbuscular mycorrhizal fungal richness, with a negative community threshold of 7.7 kg N/ha/year corresponding to the greatest reduction in operational taxonomic units. Additionally, we found that soil phosphorus had a significant negative relationship to mycorrhizal fungal richness. Main conclusions: Our results highlight the necessity to revisit the critical loads of atmospheric nitrogen deposition used in European environmental policy, currently set at 10–15 kg N/ha/year. Importantly, our observed threshold of 7.7 kg N/ha/year does not correspond to a critical load below which there is no environmental harm, because the least negative changes in arbuscular mycorrhizal fungal communities were observed at < 5 kg N/ha/year. Therefore, to avoid compromising the policy tenet of no environmental harm with respect to grassland mycorrhizal fungi, areas of zero tolerance to nitrogen pollution should be delimited. Our results also indicate that environmental policy biased towards reducing nitrogen pollution alone will fail to preserve mycorrhizal biodiversity in European grasslands. We advocate increased policy attention to avoid phosphorus enrichment, particularly through agricultural fertilization. Here too, areas of zero phosphorus input, ideally set in the currently unpolluted (or least polluted) areas, seem key for effective environmental policy, because elevated levels of soil phosphorus after phosphorus fertilization are known to be extremely persistent. Arbuscular mycorrhizal fungi are root symbionts that play a key role in crop growth. A systematic quantitative analysis of the response of crops to arbuscular mycorrhizal inoculation, however, remains to be done. Additionally, little is known regarding the role of mycorrhizal specificity and the diversity of the inoculum on crop growth. Therefore, we collected data from 115 inoculation studies, including 435 experiments. We then used meta-analysis to examine the effect of crop identity, arbuscular mycorrhizal fungus identity, and mycorrhizal diversity on crop biomass increase, following inoculation. Our results show that total crop biomass was on average 34.9 % higher in inoculated versus non-inoculated plants. We found that specific combinations of arbuscular mycorrhizal fungus genera and host plant families were more beneficial for growth promotion as compared to other combinations. Moreover, a single-species inoculum increased crop growth response on average by 41.2 % compared to a multi-species inoculum. Overall, our findings show that a broad range of crops highly benefit from the inoculation with arbuscular mycorrhizal fungi. They also strongly suggest that selecting specific arbuscular mycorrhizal taxa for specific crops is the most promising approach to enhance crop growth. There is no 'one-size-fits-all' arbuscular mycorrhizal fungus. Finally, and at least in stable and controlled environments, inoculation with a single arbuscular mycorrhizal species is more effective, compared to inoculation with a mixture of different arbuscular mycorrhizal taxa. This may be explained by fungi superior in extraradical growth, but less beneficial to the host, that outcompete the more mutualistic fungi. Therefore, it may be beneficial to maintain a high dominance of one beneficial arbuscular mycorrhizal taxon in simplified agricultural systems. [ABSTRACT FROM AUTHOR]

Current metabarcoding studies aiming to characterize microbial communities generally rely on the amplification and sequencing of relatively short DNA regions. For fungi, the internal transcribed spacer (ITS) region in the ribosomal RNA (rRNA) operon has been accepted as the formal fungal barcode. Despite an increasing number of fungal metabarcoding studies, the amplification efficiency of primers is generally not tested prior to their application in metabarcoding studies. Some of the challenges that metabarcoding primers should overcome efficiently are the amplification of target DNA strands in samples rich in non-target DNA and environmental pollutants, such as humic acids, that may have been co-extracted with DNA. In the current study, three selected primer pairs were tested for their suitability as fungal metabarcoding primers. The selected primer pairs include two primer pairs that have been frequently used in fungal metabarcoding studies (ITS1F/ITS2 and ITS3/ITS4) and a primer pair (ITS86F/ITS4) that has been shown to efficiently amplify the ITS2 region of a broad range of fungal taxa in environmental soil samples. The selected primer pairs were evaluated in a 454 amplicon pyrosequencing experiment, real-time PCR (qPCR) experiments and in silico analyses. Results indicate that experimental evaluation of primers provides valuable information that could aid in the selection of suitable primers for fungal metabarcoding studies. Furthermore, we show that the ITS86F/ITS4 primer pair outperforms other primer pairs tested in terms of in silico primer efficiency, PCR efficiency, coverage, number of reads and number of species-level operational taxonomic units (OTUs) obtained. These traits push the ITS86F/ITS4 primer pair forward as highly suitable for studying fungal diversity and community structures using DNA metabarcoding. [ABSTRACT FROM AUTHOR]

Background: Microbial communities in floral nectar have been shown to be characterized by low levels of species diversity, yet little is known about among-plant population variation in microbial community composition. Methodology/Principal Findings: We investigated the microbial community structure (yeasts and bacteria) in floral nectar of ten fragmented populations of the bee-pollinated forest herb Pulmonaria officinalis. We also explored possible relationships between plant population size and microbial diversity in nectar, and related microbial community composition to the distance separating plant populations. Culturable bacteria and yeasts occurring in the floral nectar of a total of 100 plant individuals were isolated and identified by partially sequencing the 16S rRNA gene and D1/D2 domains of the 26S rRNA gene, respectively. A total of 9 and 11 yeast and 28 and 39 bacterial OTUs was found, taking into account a 3% (OTU0.03) and 1% sequence dissimilarity cut-off (OTU0.01). OTU richness at the plant population level (i.e. the number of OTUs per population) was low for yeasts (mean: 1.7, range: 0–4 OTUs0.01/0.03 per population), whereas on average 6.9 (range: 2–13) OTUs0.03 and 7.9 (range 2–16) OTUs0.01 per population were found for bacteria. Both for yeasts and bacteria, OTU richness was not significantly related to plant population size. Similarity in community composition among populations was low (average Jaccard index: 0.14), and did not decline with increasing distance between populations. Conclusions/Significance: We found low similarity in microbial community structure among populations, suggesting that the assembly of nectar microbiota is to a large extent context-dependent. Although the precise factors that affect variation in microbial community structure in floral nectar require further study, our results indicate that both local and regional processes may contribute to among-population variation in microbial community structure in nectar. Rice is an essential food crop that nourishes >50% of the world population. In many regions of Bangladesh rice production is constrained by high soil salinity and heavy metal contamination due to irrigation practices. Plants may naturally overcome such stress through mutualistic interactions with arbuscular mycorrhizal fungi (AMF). Yet, little is known regarding the diversity and composition of AMF communities in rice fields with high saline and arsenic concentration. Here we used high throughput Illumina sequencing to characterize AMF communities in rice roots from 45 Bangladeshi rice fields, along a large geographical gradient of soil salinity and arsenic contamination. We obtained 77 operational taxonomic units (OTUs, based on a sequence similarity threshold of 97%) from eight AMF families, and showed that high soil salinity and arsenic concentration are significantly associated with low AMF diversity in rice roots. Soil salinity and arsenic concentration also explained a large part of the variation in AMF community composition, but also soil pH, moisture, organic matter content and plant available soil phosphorus played an important role. Overall, our study showed that even at very high salinity and arsenic levels, some AMF OTUs are present in rice roots. Their potential role in mediating a reduction of rice stress and arsenic uptake remains to be investigated. Organic farming is a key approach to reconcile food production, biodiversity conservation and environmental sustainability. Due to reduced inputs of agrochemicals, the success of organic farming is heavily dependent on the ecosystem services provided by the soil microbial community, and in particular by arbuscular mycorrhizal fungi (AMF). Numerous studies have already shown that also grapevines ( Vitis vinifera ) depend on AMF for normal growth and development. To what extent organic agriculture benefits the AMF communities on vines at regional scales, however, is still poorly understood. Here, we first quantified the relative importance of organic management, soil chemical characteristics, and geography on vineyard AMF diversity and community composition. Second, we tested whether soil nutrients fundamentally change the host-AMF community dynamics through changing universality of dissimilarity overlap curves. To identify AMF communities, we used high-throughput pyrosequencing on 170 root samples from grapevines originating from 18 conventionally and 16 organically managed Belgian and Dutch vineyards. We found no differences in AMF diversity between conventionally and organically managed vineyards. Soil phosphorus content and soil acidity, however, was strongly negatively associated with AMF diversity. Together with management type (organic vs. conventional), these two soil variables did also explain most of the variation in AMF community composition. The observed accumulation of soil copper, used to control fungal diseases, especially in organically managed vineyards, did not affect AMF communities. We observed, however, that copper concentration in the soil increased with vineyard age, indicating copper accumulation in the soil over time. AMF communities showed a regularity in interactions among taxa and their host. Under high soil P availability, however, interactions became more irregular. The potential benefits of organic vineyard management in terms of a high diversity of AMF are highly compromised by elevated soil phosphorus levels which may jeopardize the role of these symbionts in improving plant health and soil fertility.
