We describe unprecedented resolution of electrochemically observed quantized double layer (QDL) charging, attained with use of reduced solution temperatures and with an annealing procedure that produces hexanethiolate monolayer protected gold clusters (C6 MPCs) with a high level of monodispersity in charging capacitance, C(CLU). The spacing DeltaV = e/C(CLU) on the electrochemical potential axis between one electron changes in the electronic charge of nanoscopic metal particles is determined by their effective capacitance C(CLU). The high monodispersity of the C6 MPCs with Au(140) cores facilitates (a) detailed rotated disk and cyclic voltammetric measurements, (b) simulation of QDL waveshapes based on assumed reversible, multivalent redox-like behavior, (c) determination of nanoparticle diffusion rates, and (d) observation of as many as 13 changes in the MPC charge state, from MPC(6-) to MPC(7+). The single electron QDL charging peaks are quite evenly spaced (DeltaV constant) at potentials near the MPC potential of zero charge, but are irregularly spaced at more positive and negative potentials. The irregular spacing is difficult to rationalize with classical double layer capacitance ideas and is proposed to arise from a correspondingly structured (e.g., not smooth) density of electronic states of the nanoparticle core, resulting from its small HOMO/LUMO gap and incipiently molecule-like behavior.

Extended purine sequences on a DNA strand can lead to the formation of triplex DNA in which the third strand runs parallel to the purine strand. Triplex DNA structures have been proposed to play a role in gene expression and recombination and also have potential application as antisense inhibitors of gene expression. Triplex structures have been studied in solution by NMR, but have hitherto resisted attempts at crystallization. Here, we report a novel design of DNA sequences, which allows the first crystallographic study of DNA segment containing triplexes and its junction with a duplex. In the 1.8 A resolution structure, the sugar-phosphate backbone of the third strand is parallel to the purine-rich strand. The bases of the third strand associate with the Watson and Crick duplex via Hoogsteen-type interactions, resulting in three consecutive C(+).GC, BU.ABU (BU = 5-bromouracil), and C(+).GC triplets. The overall conformation of the DNA triplex has some similarity to the B-form, but is distinct from both A- and B-forms. There are large changes in the phosphate backbone torsion angles (particularly gamma) of the purine strand, probably due to the electrostatic interactions between the phosphate groups and the protonated cytosine. These changes narrow the minor groove width of the purine-Hoogsteen strands and may represent sequence-specific structural variations of the DNA triplex.

Two-dimensional NMR spectroscopy has been used to study the structure and hydrogen bonding scheme of A:G mismatched base pairing in d-GGTAAGCGTACC at pH 5.8. Under the conditions of our study, the molecule forms a B-DNA helix, with the mismatched bases in the A+(anti)-G(syn) conformation. The adenosine exists in the protonated form. The NOESY spectrum in 90% H2O + 10% 2H2O has been used to assign all observable imino and amino protons including those involved in the A+(anti)-G(syn) base pair. Both the proton donors in the A:G mismatched inter-base hydrogen bonding are situated on adenosine.

A structure for the triple helix d(T)n.d(A)n.d(T)n consistent with recent infrared spectral data is proposed, and its salient features are discussed. The present structure preserves the pseudodyad between the Watson-Crick base-paired adenine and thymine strands and in addition has a pseudorotational symmetry relating the Hoogsteen-paired adenine and thymine strands. The simultaneous presence of these two symmetries gives rise to a dyad between the two thymine polynucleotides. These symmetries result in identical backbone conformations for all three strands, unlike any previously proposed model for a triple helix. The proposed structure has an axial rise per residue of 3.26 A and 12 residues per turn obtained from X-ray fiber diffraction [Arnott S., & Selsing, E. (1974) J. Mol. Biol. 88, 509-521]. The present structure is structurally and conformationally similar to double helical B-form DNA and has sugar pucker in the C2'-endo region. This structure is fundamentally different from the one proposed by Arnott and co-workers, which was based on structural and conformational features similar to double helical A-form DNA with C3'-endo sugar pucker. It is stereochemically satisfactory, and it does not have the disallowed nonbonded distances present in the earlier model of Arnott and co-workers. It is energetically much more favorable than their structure. Coordinates of the present structure are given.

MTs are small cysteine-rich metal-binding proteins found in many species and, although there are differences between them, it is of note that they have a great deal of sequence and structural homology. Mammalian MTs are 61 or 62 amino acid polypeptides containing 20 conserved cysteine residues that underpin the binding of metals. The existence of MT across species is indicative of its biological demand, while the conservation of cysteines indicates that these are undoubtedly central to the function of this protein. Four MT isoforms have been found so far, MT-1, MT-2, MT-3, and MT-4, but these also have subtypes with 17 MT genes identified in man, of which 10 are known to be functional. Different cells express different MT isoforms with varying levels of expression perhaps as a result of the different function of each isoform. Even different metals induce and bind to MTs to different extents. Over 40 years of research into MT have yielded much information on this protein, but have failed to assign to it a definitive biological role. The fact that multiple MT isoforms exist, and the great variety of substances and agents that act as inducers, further complicates the search for the biological role of MTs. This article reviews the current knowledge on the biochemistry, induction, regulation, and degradation of this protein in mammals, with a particular emphasis on human MTs. It also considers the possible biological roles of this protein, which include participation in cell proliferation and apoptosis, homeostasis of essential metals, cellular free radical scavenging, and metal detoxification.

Exposure to a number of drugs and xenobiotics, including aminoglycosides, cephalosporins, cisplatin, halogenated alkenes and heavy metals, results in proximal tubular nephrotoxicity. The toxicity is specific for different regions of the tubule, depending on cell-specific transport and metabolic processes [1]. The nephrotoxicity of mercury and cadmium is well documented, their toxic effects being manifested primarily in the S3 segments and the S1/S2 segments of the proximal tubule respectively, where they are known to accumulate [2, 3]. Heavy metals induce the synthesis of, and bind to, metallothionein and it has been suggested that this may ameliorate the toxicity of heavy metals in vivo [4]. We have previously shown that heavy metals induce metallothionein to different extents in primary cultures of human proximal tubular cells [5]. Human in vitro systems are potentially useful in understanding the roles of metallothionein isoforms in protection against drug-or xenobiotic-induced toxicity, since there are marked species differences in the expression and induction of the isoforms. The aim of this study was two fold: 1) to determine if bismuth, a relatively non toxic metal used in combination therapy for the treatment of peptic ulcers and as an adjunct in chemotherapy, could induce metallothioneins in human proximal tubular cell cultures and 2) to determine if the induced metallothionein protected against heavy metal or drug-induced proximal tubular toxicity.

We show here for the first time that a stable parallel double helix with Hoogsteen pairing can exist independently of the triple helix of which it is a component part. The experiments employ DNA oligonucleotides with mixed sequences of normal bases. These duplexes are distinct from previously reported ribopolynucleotide helices containing bulky substituents which prevent Watson-Crick pairing as well as from parallel duplexes with Donohue, or reversed Watson-Crick, pairing. Stoichiometry is established by mixing curves and gel electrophoresis. Tm depends linearly upon pH, increasing with acidity because of the need to protonate N3 of C. The Tm of the 20-mer studied here is 52 degrees C at pH 5.2 and 0.1 M NaCl. At pH above 6, the molecule rearranges to form an antiparallel duplex with imperfect Watson-Crick pairing and loops, and the Tm is then independent of pH. The CD spectrum of the parallel duplex is very similar to that of the corresponding triple helix but quite different from that of the Watson-Crick helix. The infrared spectrum in the double bond region closely resembles that of the triple helix but, as with the CD, is quite different from that of the Watson-Crick duplex. The infrared spectra of the duplex and triple helix are also nearly identical in the region form 800 to 1000 cm-1, which is sensitive to backbone conformation. The only symmetry element present is a pseudorotational axis coincident with the helix axis of the parallel duplex as well as with the axis of the corresponding triple helix.(ABSTRACT TRUNCATED AT 250 WORDS)

Proton one- and two-dimensional nuclear Overhauser enhancement (1D and 2D NOE) spectroscopy has been used to demonstrate that poly(d2NH2A-d5IU) and poly(d2NH2A-d5BrU) are converted from the B to the A conformation in high salt, as found previously for poly(d2NH2A-dT) [Borah, B., Cohen, J. S., Howard, F. B., & Miles, H. T. (1985) Biochemistry 24, 7456-7462]. The 2D NOE and 1D NOE spectra exhibit strong base proton (H8,H6)-H3' cross relaxation, suggesting short interproton distances. These results are indicative of a C3'-endo sugar pucker for both purine and pyrimidine residues in an A or closely related structure. The circular dichroism and UV spectra are consistent with the interpretation of an A conformation in high salt.

Poly(d2NH2A-dT) forms a structure in high salt that is clearly distinct from the B form present in low salt. Two-dimensional nuclear Overhauser effect (2D NOE) NMR spectra establish that the conformation of the high-salt form is not Z. Correlations of observed cross peaks in the 2D NOE spectra and estimated interproton distances of the common DNA conformations are consistent only with an A form or closely related structure. This interpretation is also consistent with the negative circular dichroic band observed in the high-salt form of poly(d2NH2A-dT) and in A-form ribohomopolymer helices containing 2NH2A.

Equilibrium binding isotherms have been measured as a function of temperature for the interaction of 2- and 8-aminoadenosine with poly(U) by continuous, constant-volume ultrafiltration. An analytical method is described for determining the entire isotherm in a single experiment on a preequilibrated ligand--polymer solution. The method is shown to produce the same results as classical equilibrium dialysis but to be much more rapid and convenient. Values of the enthalpy, equilibrium constant, and free energy of stacking as a function of temperature are derived from the binding data. Stoichiometry of interaction is obtained from the diafiltration profiles as well as from the binding isotherms. Over the temperature range studied, the cooperativity of binding is observed to increase with rising temperature.

Random copolymers of adenylic acid and 2-aminoadenylic acid form both double and triple helices with poly(uridylic acid) [poly(U)]. Transition temperatures of two-stranded helices increase with 2NH2A content, exhibiting a slight positive departure from linearity and indicating that the contribution to helix stability arising from introduction of the 2-amino group does not significantly depend upon base sequence. We have shown previously that poly(2NH2A) . poly(U) does not undergo a disproportionation reaction (2 leads to 3 transition). Extrapolation from melting curves of 1:1 complexes between A,2NH2A copolymers and poly(U) indicates a Tm for the 2 leads to 3 transition of poly(2NH2A) . poly(U) which is too high to be observable under normal conditions. Addition of an organic solvent (50% ethylene glycol), however, lowers Tm by promoting unstacking of single-stranded poly(2NH2A) sufficiently to permit observation of the disproportionation of poly(2NH2A) . poly(U) for the first time. Transition breadths of 1:1 complexes of A,2NH2A copolymers with poly(U) are greater than those of either of the homopolymer complexes in the middle range of composition (67 and 48% A) but not at 25% A. These results are consistent with previous calculations on the effect of heterogeneity in base-pair stability on DNA transition breadths. In the poly(A), poly(U) system, Et4N+ counterion reduces the Tm of the double and triple helices by 26 and 41 degrees C, respectively. The larger depression in the latter case arises from the higher charge density of the triple helix and less effective counterion screening by Et4N+. In the poly(2NH2A), poly(U) system Tm,2 leads to 1 is reduced by 24 degrees C, but extrapolation of the copolymer results indicates a reduction of approximately 100 degrees C for Tm,3 leads to 2, accounting for previous failure to observe a triple helix in this system. CD spectra of A,2NH2A copolymers suggest that much of the spectral region can be regarded as a contribution of the CD spectra of the parent polymers poly(A) and poly(2NH2A) but that the region from 255 to 275 nm requires that contributions made by longer range interactions be taken into account.

Two dimensional (2D) FT-NMR investigations have been carried out on the self-complementary dodecanucleotide d-CTCGAGCTCGAG, which has cleavage sites for the restriction enzyme Xho I (between C and T). The central TCG portion is also known to show a preference for DNAase activity. Complete resonance assignments have been obtained for the non-exchangeable sugar and base protons of the oligonucleotide. Information regarding sugar geometries, glycosidic torsion angles and other structural parameters has been obtained from the relative intensities of the cross peaks in the COSY and NOESY spectra. The results indicate that deoxyribose rings of C1 and C7 adopt a conformation different from the remaining sugars in the double helical oligonucleotide. The central TCG portion also exhibits variations in the backbone structure. The base stacking in the double helix shows interesting sequence dependent effects suggesting that the sequence effects are not localised to nearest neighbours but extended over longer stretches.

Resonance assignments of nonexchangeable base and sugar protons of the self-complementary dodecanucleotide d-GGATCCGGATCC have been obtained by two-dimensional NMR methods and strategies derived from interproton distance calculations on different secondary structures of nucleic acids. Conformational details about the glycosidic dihedral angle and sugar pucker have been derived from the relative intensities of cross peaks in the two-dimensional J-correlated and nuclear Overhauser enhancement correlated spectra in D2O solution. It is observed that d-GGATCCGGATCC assumes a predominantly B-type conformation with sequence-dependent changes along the chain. The recognition site of BamHI shows a distinctly different geometrical environment. The sugar rings of G1 and G7 assume a C3'-endo geometry while the rest of the sugars possess C2'-endo geometry.

Resonance assignments of nonexchangeable base and sugar protons have been obtained in double-helical d-ACATCGATGT by using two-dimensional correlated spectroscopy (COSY) and nuclear Overhauser enhancement spectroscopy (NOESY). The exchangeable imino protons have been assigned on the basis of their chemical shifts. The characteristic phase-sensitive multiplet patterns of the intrasugar cross-peaks in the omega 1-scaled COSY spectrum have been used to estimate several scalar coupling constants (J). The information on the J values combined with the intranucleotide COSY cross-peak intensities has been used to identify sugar puckers of individual nucleotide units. In most cases, the deoxyribofuranose rings are found to adopt a conformation close to O4'-endo. Spin diffusion has been monitored from the buildup of the normalized volumes of NOE cross-peaks in NOESY spectra as a function of mixing time. A set of 52 intranucleotide and internucleotide proton-proton distances have been estimated by using low mixing time NOESY spectra (tau m = 40 and 80 ms). The estimated intrasugar proton-proton distances rule out possibilities of existence of a fast equilibrium between C2'-endo and C3'-endo conformations. Intranucleotide proton-proton distances combined with the knowledge of sugar puckers have been used to fix the glycosidic bond torsion angle (chi). For this purpose, simulated distance contours depicting the dependence of intranucleotide proton-proton distances on pseudorotational phase angle (P) and glycosidic bond torsion angle (chi) have been used. Further, the proton homonuclear (J, delta) spectrum has been used to monitor the 31P-1H heteronuclear couplings, which are preserved in the omega 2 projection.(ABSTRACT TRUNCATED AT 250 WORDS)

Resonance assignments of nonexchangeable base and sugar protons of the self-complementary dodecanucleotide d(GAATTCGAATTC) have been obtained by using the two-dimensional Fourier transform NMR methods correlated spectroscopy and nuclear Overhauser effect spectroscopy. Conformational details about the sugar pucker, the glycosidic dihedral angle, and the overall secondary structure of the molecule have been derived from the relative intensities of cross peaks in the two-dimensional NMR spectra in aqueous solution. It is observed that d(GAATTCGAATTC) assumes a novel double-helical structure. The solution conformations of the two complementary strands are identical, unlike those observed in a related sequence in the solid state. Most of the five-membered sugar rings adopt an unusual O1'-endo geometry. All the glycosidic dihedral angles are in the anti domain. The AATT segments A2-T5 and A8-T11 show better stacking compared to the rest of the molecule. These features fit into a right-handed DNA model for the above two segments, with the sugar geometries different from the conventional ones. There are important structural variations in the central TCG portion, which is known to show preferences for DNase I activity, and between G1-A2 and G7-A8, which are cleavage points in the EcoRI recognition sequence. The sugar puckers for G1 and G7 are significantly different from the rest of the molecule. Further, in the three segments mentioned above, the sugar phosphate geometry is such that the distances between protons on adjacent nucleotides are much larger than those expected for a right-handed DNA. We suggest that such crevices in the DNA structure may act as "hot points" in initiation of protein recognition.

Poly(8-methyladenylic acid) has been prepared by chemical synthesis of 8-methyladenosine 5'-diphosphate and enzymatic polymerization with polynucleotide phosphorylase. The polymer exhibits a large hypochromism and cooperative melting in neutral solution. The transition temperature is independent of salt concentration at moderate ionic strength and decreases slightly at high salt. The adenine ring vibration at 1626 cm-1 is independent of temperature. A high-resolution nuclear magnetic resonance spectrum is observed near the bottom of the melting range. The chemical shift of the H2 proton exhibits a large upfield shift in the ordered form, and the temperature profile of H2 is cooperative and congruent with the UV melting curve. The CH3 proton signal, in striking contrast to H2, is independent of temperature. These results support a regular, single-stranded helix in the ordered form, in contrast to both poly(adenylic acid) and poly(8-bromoadenylic acid). We suggest that the contrasting temperature dependence of the H2 and CH3 proton signals can be accounted for by regularly alternating syn and anti conformations of the 8-methyladenylic acid residues.

Complete resonance assignments of nonexchangeable base protons and sugar protons in d-GGTACGCGTACC at 500 MHz have been obtained by two-dimensional correlated spectroscopy (COSY) and nuclear Overhauser enhancement spectroscopy (NOESY). The characteristic phase-sensitive multiplet patterns of the ntrasugar cross peaks in the omega 1-scaled COSY spectrum have been used to estimate several scalar coupling constants (J). These coupling constants combined with the intranucleotide COSY cross peak intensities have been used to identify the sugar pucker of individual nucleotide units. In most cases, the deoxyribose rings adopt a conformation close to O4'-endo. Spin-diffusion has been monitored from the buildup of the normalized volumes of NOE cross peaks in NOESY spectra as a function of mixing time. A set of 55 intranucleotide and internucleotide interproton distances have been estimated from the low mixing time NOESY spectrum (tau m = 75 ms). The estimated intranucleotide proton-proton distances have been used to determine the individual glycosidic dihedral angles of the nucleotide units which lie in the anti domain. It is observed that the molecule adopts an overall conformation close to that of the B-form although there are differences in the intricate details.

The ribopolynucleotide poly(2-amino-8-methyladenylic acid), (r2NH2(8)MeA)n, has been synthesized, and its physical and chemical properties have been examined. The study reveals competing effects on these properties of the 2-NH2 and 8-Me substituents. In marked contrast to the analogous (r8MeA)n, the new polymer readily interacts to form double helixes with complementary pyrimidine polynucleotides. Triple helixes are not formed. The 8-Me group is strongly destabilizing for helix formation (delta Tm approximately 65 degrees C), presumably by favoring a syn conformation, which blocks heteroduplex formation with ribohomopolymers. The 2-NH2 substituent stabilizes helixes in the ribo series by about 30 degrees C in Tm by forming a third interbase hydrogen bond. We suggest that the free energy from the 2-NH2 interaction drives the syn-anti equilibrium to the purine polymer to the anti form present in the double helix. CD spectra of the homopolymers (r2NH2A)n and (r2NH2(8)MeA)n are completely different, reflecting major differences of conformation. The double helixes formed by these polymers with (rT)n and (rBrU)n, on the other hand, have closely similar CD spectra, supporting our proposal of a major change in conformation of (2NH2(8)MeA)n on going from single strand to double helix.

Nonexchangeable proton resonances in the 500-MHz NMR spectrum of d-CTCGAGCTCGAG have been assigned by using two-dimensional correlated spectroscopy (COSY) and nuclear Overhauser enhancement spectroscopy (NOESY). 1H-1H coupling constants (J) in the deoxyribose rings have been measured by analyzing intensity and multiplet patterns in the phase-sensitive omega 1-scaled COSY spectra. A modification of the J-resolved technique, called amplitude-modulated J-resolved spectroscopy, has been described and used to increase the accuracy of J measurements. Absorption mode omega 1-scaled NOESY spectra at mixing times in the range 50-200 ms have been analyzed to monitor spin diffusion. A 50-ms spectrum has been used to estimate several interproton distances. The coupling constant and distance data have been used to arrive at sequence-specific sugar geometries and glycosidic torsion angles. The backbone structure has been refined by model building using the FRODO program, employing the sugar geometries and glycosidic torsion angles discussed above. The molecule shows interesting sequence-dependent variations in the structure. The cleavage site of the restriction enzyme XhoI exhibits unique differences in the sugar geometry and backbone torsion angles.

The method described consists of three distinct and separate steps. Initially, a thin-layer chromatographic technique, involving the use of mixed silica gel-aluminium oxide plates, is used to separate and identify the extracted antioxidants. This step is followed by confirmation of the suspected identity and determination of the antioxidant by using infrared and ultraviolet spectroscopy.This method is considered applicable, over a range of concentrations, to the analysis of both antioxidants and ultraviolet screening compounds possessing ultraviolet absorbing properties, in polyolefinic polymers such as polyethylene, polypropylene, poly(4-methylpentene), etc. It can be used to detect such additives down to a level of 200 µg g–1, and possibly even less, in a given polymer.In addition, the procedure has been successfully applied to the separation of isomeric antioxidants and to the identification of antioxidants present in lubricating oils.
