Pig keeping is important to the livelihoods of many rural Ugandans. Pigs are typically sold based on live weight or a carcass weight derived from this; however this weight is commonly estimated due to the lack of access to scales. Here, we explore the development of a weigh band for more accurate weight determination and potentially increased farmer bargaining power on sale price. Pig weights and varied body measurements (heart girth, height, and length) were collected on 764 pigs of different ages, sex, and breed types, from 157 smallholder pig keeping households in Central and Western Uganda. Mixed-effects linear regression analyses, with household as a random effect and the varied body measurements as a fixed effect, were performed to determine the best single predictor for cube root of weight (transformation of weight for normality), for 749 pigs ranging between 0 and 125 kg. The most predictive single body measurement was heart girth, where weight in kg = (0.4011 + heart girth in cm × 0.0381)3. This model was found to be most suitable for pigs between 5 and 110 kg, notably more accurate than farmers’ estimates, but still with somewhat broad confidence intervals (for example, ±11.5 kg for pigs with a predicted weight of 51.3 kg). We intend to pilot test a weigh band based on this model before deciding on whether it is suitable for wider scaling.

Climate change-induced increases in temperature and humidity are predicted to impact East African food systems, but the extent to which heat stress negatively affects livestock production in this region is poorly understood. Here we use ERA‐Interim reanalysis data to show that the frequency of ‘Severe/Danger’ heat events for dairy cattle, beef cattle, sheep, goats, swine and poultry significantly increased from 1981 to 2010. Using a multi-model ensemble of climate change projections for 2021–2050 and 2071–2100 (under representative concentration pathway (RCP) 4.5 and 8.5 by the coordinated regional-climate downscaling experiment for Africa (CORDEX-AFRICA)), we show that the frequency of dangerous heat-stress conditions and the average number of consecutive days with heat stress events will significantly increase, particularly for swine and poultry. Our assessment suggests that 4–19% of livestock production occurs in areas where dangerous heat stress events are likely to increase in frequency from 2071 to 2100. With demand for animal products predicted to grow in East Africa, production-specific heat-stress mitigation measures and breeding programmes for increasing heat tolerance are urgently needed for future livestock sector productivity—and future food security—in East Africa. Demand for animal products in East Africa is projected to rise, but climate change-induced temperature increases will negatively impact livestock production. This modelling study quantifies the potential frequency and length of dangerous heat-stress events for the six main livestock types, identifies the regions that will be most affected and highlights the types of livestock that will be most at risk.

Background In cattle, genome-wide association studies (GWAS) have largely focused on European or Asian breeds, using genotyping arrays that were primarily designed for European cattle. Because there is growing interest in performing GWAS in African breeds, we have assessed the performance of 23 commercial bovine genotyping arrays for capturing the diversity across African breeds and performing imputation. We used 409 whole-genome sequences (WGS) spanning global cattle breeds, and a real cohort of 2481 individuals (including African breeds) that were genotyped with the Illumina high-density (HD) array and the GeneSeek bovine 50 k array. Results We found that commercially available arrays were not effective in capturing variants that segregate among African indicine animals. Only 6% of these variants in high linkage disequilibrium (LD) (r2 > 0.8) were on the best performing arrays, which contrasts with the 17% and 25% in African and European taurine cattle, respectively. However, imputation from available HD arrays can successfully capture most variants (accuracies up to 0.93), mainly when using a global, not continent-specific, reference panel, which partially reflects the unusually high levels of admixture on the continent. When considering functional variants, the GGPF250 array performed best for tagging WGS variants and imputation. Finally, we show that imputation from low-density arrays can perform almost as well as HD arrays, if a two-stage imputation approach is adopted, i.e. first imputing to HD and then to WGS, which can potentially reduce the costs of GWAS. Conclusions Our results show that the choice of an array should be based on a balance between the objective of the study and the breed/population considered, with the HD and BOS1 arrays being the best choice for both taurine and indicine breeds when performing GWAS, and the GGPF250 being preferable for fine-mapping studies. Moreover, our results suggest that there is no advantage to using the indicus-specific arrays for indicus breeds, regardless of the objective. Finally, we show that using a reference panel that better represents global bovine diversity improves imputation accuracy, particularly for non-European taurine populations.

Smallholder dairy production in Senegal is important to both livelihoods and food and nutrition security. Here we examine the economic performance of smallholder dairy cattle enterprises in Senegal, using data from longitudinal monitoring of 113 households. The mean (and standard deviation) of the net returns (NR) per cow per annum (pcpa) was 21.7 (202.9) USD, whilst the NR per household herd per annum (phpa) was 106.1 (1740.3) USD. Only about half (52.2 %) of the dairy cattle enterprise had a positive NR. The most significant income components were milk sale followed by animal sale, whilst the most significant cost components were animal feed followed by animal purchase. When households were grouped by ranking on NRpcpa an interesting trend was observed: whilst the mean NRpcpa showed a fairly linear increase from the lowest to highest NR groups, income and cost did not. Income and costs were both higher for the lowest and highest NR groups, in comparison to the intermediate NR groups. The mean NRs of households grouped by the main breed-type they kept were not significantly different from each other, due to large variances within the breed groups. However, the mean total income and costs were significantly higher for households mainly keeping improved dairy breeds (Bos taurus or Zebu x Bos taurus crosses) in comparison to those keeping indigenous Zebu or Zebu by Guzerat crosses. This study highlights the highly variable (and often low) profitability of smallholder dairy cattle enterprise in Senegal. Further actions to address this are strongly recommended.

Heat stress is a global issue constraining pig productivity, and it is likely to intensify under future climate change. Technological advances in earth observation have made tools available that enable identification and mapping livestock species that are at risk of exposure to heat stress due to climate change. Here, we present a methodology to map the current and likely future heat stress risk in pigs using R software by combining the effects of temperature and relative humidity. We applied the method to growing-finishing pigs in Uganda. We mapped monthly heat stress risk and quantified the number of pigs exposed to heat stress using 18 global circulation models and projected impacts in the 2050s. Results show that more than 800 000 pigs in Uganda will be affected by heat stress in the future. The results can feed into evidence-based policy, planning and targeted resource allocation in the livestock sector.

Background Understanding the relationship between genetic admixture and phenotypic performance is crucial for the optimization of crossbreeding programs. The use of small sets of informative ancestry markers can be a cost-effective option for the estimation of breed composition and for parentage assignment in situations where pedigree recording is difficult. The objectives of this study were to develop small single nucleotide polymorphism (SNP) panels that can accurately estimate the total dairy proportion and assign parentage in both West and East African crossbred dairy cows. Methods Medium- and high-density SNP genotype data (Illumina BovineSNP50 and BovineHD Beadchip) for 4231 animals sampled from African crossbreds, African Bos taurus, European Bos taurus, Bos indicus, and African indigenous populations were used. For estimating breed composition, the absolute differences in allele frequency were calculated between pure ancestral breeds to identify SNPs with the highest discriminating power, and different combinations of SNPs weighted by ancestral origin were tested against estimates based on all available SNPs. For parentage assignment, informative SNPs were selected based on the highest minor allele frequency (MAF) in African crossbred populations assuming two Scenarios: (1) parents were selected among all the animals with known genotypes, and (2) parents were selected only among the animals known to be a parent of at least one progeny. Results For the medium-density genotype data, SNPs selected for the largest differences in allele frequency between West African indigenous and European Bos taurus breeds performed best for most African crossbred populations and achieved a prediction accuracy (r2) for breed composition of 0.926 to 0.961 with 200 SNPs. For the high-density dataset, a panel with 70% of the SNPs selected on their largest difference in allele frequency between African and European Bos taurus performed best or very near best across all crossbred populations with r2 ranging from 0.978 to 0.984 with 200 SNPs. In all African crossbred populations, unambiguous parentage assignment was possible with ≥ 300 SNPs for the majority of the panels for Scenario 1 and ≥ 200 SNPs for Scenario 2. Conclusions The identified low-cost SNP assays could overcome incomplete or inaccurate pedigree records in African smallholder systems and allow effective breeding decisions to produce progeny of desired breed composition.

Senegal, located in West Africa, is an example of a low-to middle-income country where the govern-ment has prioritized improving livestock production self-sufficiency, with a strong focus on dairy. Among other initiatives, the use of exotic dairy cattle has been promoted, despite no evidence for the potential liveli-hood benefits (or otherwise) to smallholder farmers on adopting the new genetics. The current work fills this evidence gap by performing a farm-level economic study comparing the keeping of different breed and cross-breed types of dairy cattle under different management levels. Data for the study were obtained by monitoring 220 smallholder dairy cattle farms, with a combined cattle population of about 3,000 animals, over an almost 2-yr period. Findings of the study suggest that the most net-beneficial and cost-beneficial dairy cattle enterprise that could be used by the smallholder farmers was to keep crossbred indigenous zebu by exotic Bos taurus animals under management standards that are consid-ered good compared with local standards. This dairy enterprise type was 7.4-fold more net beneficial and had a 1.4-fold more favorable cost-benefit ratio than the traditional system of keeping indigenous zebu animals under poor (low-input) management. Interestingly, the keeping of (near) pure B. taurus dairy cattle resulted in the highest milk yields and thus benefit from milk, but was not the most net beneficial due to the high costs of keeping these animals, particularly in terms of feed. We also found that increasing the managementlevel of any of the breed or cross-breed types under consideration, including the indigenous zebu animals, resulted in an increased net benefit of 2.2-to 2.9-fold. Results of this economic analysis are discussed as part of a broader trade-off analysis, resulting in recommendations to strengthen the Senegal dairy sector. The combined intervention of improved dairy cattle genetics and management is considered a promising intervention to improve livelihoods of the rural poor as well as livestock production self-sufficiency for Senegal; some other system constraints are addressed.

Developing countries are experiencing an increase in total demand for livestock commodities, as populations and per capita demands increase. Increased production is therefore required to meet this demand and maintain food security. Production increases will lead to proportionate increases in greenhouse gas (GHG) emissions unless offset by reductions in the emissions intensity (Ei) (i.e. the amount of GHG emitted per kg of commodity produced) of livestock production. It is therefore important to identify measures that can increase production whilst reducing Ei cost-effectively. This paper seeks to do this for smallholder agro-pastoral cattle systems in Senegal; ranging from low input to semi-intensified, they are representative of a large proportion of the national cattle production. Specifically, it identifies a shortlist of mitigation measures with potential for application to the various herd systems and estimates their GHG emissions abatement potential (using the Global Livestock Environmental Assessment Model) and cost-effectiveness. Limitations and future requirements are identified and discussed. This paper demonstrates that the Ei of meat and milk from livestock systems in a developing region can be reduced through measures that would also benefit food security, many of which are likely to be cost-beneficial. The ability to make such quantification can assist future sustainable development efforts.

Infrastructure and institutional frameworks supporting sustainable phenotyping systems are lacking in most developing countries, which are characterized by subsistence agricultural systems with small, highly dispersed farms having few animals, which makes performance recording inefficient, unattractive and expensive. Nevertheless, capturing performance data in near real time using digital devices for livestock improvement is fast gaining ground in many emerging economies around the world because of technological advancements made in the use of information and communications technologies (ICT), mobile devices and a myriad of digital innovations. Several initiatives in developing countries have demonstrated that ICT models for livestock performance recording in small-holder farming systems coupled with appropriate feedback to farmers for improved management and decision making is sustainable. More work needs to be done in developing and designing simple, efficient, inexpensive, non-evasive and sturdy phenotyping devices to support the collection of a range of existing or new quantitative data relating to animal welfare, production, reproduction, product quality, feed efficiency, etc. on farms. Most suitable technologies will be those that will support routine data collection to be transmitted in real time/near real time, but can also function without the internet, and can be easily incorporated into genetic/genomic improvement programs with a community-based breeding program approach. Animal scientists will need to collaborate with an interdisciplinary team of scientists (software developers, engineers, programmers, etc.) to design these next generation of innovative technologies needed for phenotypic data collection. Efficient methods for data collection will generate a lot of data and will need trained scientists to transform this data into information needed for improving animal production systems. Application of these technologies will be critical in attracting youth into agriculture and thus ensure sustainable systems for phenomics in developing countries.

We investigated the prediction of live weight (LW) of dairy cattle in low- to medium-input systems in Senegal, based on measurements of heart girth (HG) and height at the withers (HW). A total of 459 female dairy cattle, mainly comprising indigenous Zebu and their crosses with Guzerat or Bos Taurus, were weighed (kg), and their HG (cm) and HW (cm) determined. Farmers were asked to provide their own weight estimates for each animal. The single explanatory variable that explained the most variation in LW was HG. The best model to predict LW from HG for the overall data was $\hbox{LW} = 4.81\; \hbox{HG} - 437.52$ with an adjusted R2 of 0.85 and a root mean square error of 34.25 kg corresponding to 11.10% of the mean LW. This model predicted the LW of 91–100% of cows and 64–100% of heifers within 20% of their true-live weight, in the weight range of about 100–500 kg. In comparison, farmers could only estimate the LW of about a quarter of their animals within 20% of their true LW. This weight prediction equation, when translated into a weigh band, could provide a simple and reliable method for cattle keepers to estimate the weight of studied cattle breed types.

Somalia, one of the world's poorest countries, has livestock as the mainstay of the economy, with an estimated 65% of the population engaged in the livestock sector. This paper presents a gendered study on the traditional livestock breeding practices of Somali pastoralists for camels, cattle, sheep and goats, with a focus on documenting livestock traits of importance, the criteria used to select male breeding animals and the criteria used to cull female breeding animals. Data for the study were obtained by performing participatory rural appraisals (PRAs) with separate male and female pastoral groups from 20 settlements of the Tog-Dheer region of Somaliland (in north-western Somalia). In total, more than 500 pastoralists were involved. In terms of livestock ownership, goats were the most common species kept (97% of all households), followed by sheep (64%), camels (37%) and cattle (9%), with considerable herd size variation across households. Traits of key importance to the pastoralists varied by species and gender of the PRA group, but included adaptedness to harsh environmental conditions, high market value/high meat production and high milk production. The pastoralists practised sensible criteria for the selection of male breeding animals for all species, capturing aspects of productivity (milk yield, reproduction), adaptedness (good hardiness) and marketability (body size and conformation). Similarly, they practised sensible criteria for culling of female breeding animals, with females removed from the herd primarily for poor performance, but also to meet the livelihood needs of the family. Differences in the selection and culling criteria were noted by species, as well as gender of the pastoralists. On the whole, there was strong alignment between the livestock selection criteria used by the Somali pastoralists, their reasons for keeping livestock and the market requirements. This is not surprising given the intimate and long-standing relationship between Somali pastoralists and their livestock.

Developing country livestock production systems are diverse and dynamic, and include those where existing indigenous breeds are currently optimal and likely to remain so, those where non-indigenous breed types are already in common use, and systems that are changing, such as by intensification, where the introduction of new breed types represents significant opportunities. These include opportunities to improve the livelihood of the world's poor, increase food and nutrition security and enhance environmental sustainability. At present, very little research has focused on this issue, such that significant knowledge gaps in relation to breed-change interventions remain. The purpose of this study is to raise awareness of this issue and suggests strategic research areas to begin filling these knowledge gaps. Such strategic research would include (i) assessing the impact of differing breed types in developing country livestock productions systems, from a range of viewpoints including intrahousehold livelihood benefit, food and nutrition security at different scales, and environmental sustainability; (ii) identification of specific livestock production systems within developing countries, and the type of livestock keepers within these system, that are most likely to benefit from new breed types; and (iii) identification of new breed types as candidates for in-situ testing within these systems, such as through the use of spatial analysis to identify similar production environments combined with community acceptance studies. Results of these studies would primarily assist stakeholders in agriculture, including both policy makers and livestock keepers, to make informed decisions on the potential use of new breed types.

Livestock provide a wide variety of goods and services that generate income and support the livelihoods of millions of poor people in the developing world. Natural and human selections have shaped existing livestock genotypes throughout the estimated 12,000 year history since the first animal domestication. The result, in many production systems in the developing world, is a livestock genotype adapted to its environment and capable of meeting the needs of smallholder farmers. However, this adaptation is unlikely to be optimal and the rapid changes currently affecting the livestock sector, including policy and market changes, movements of germplasm frequently involving the importation of exotic breeds, and the increasing impacts of climate change are affecting the livestock genotype-environment optimum. This is challenging livestock production systems of smallholder farmers. Current challenges include: high rates of loss of the diversity in livestock populations, rapid transformation in smallholder production systems requiring significant changes in genotypes and their management; increased demand for quality and safe foods; increased market competition in a globalizing economy; increased need for complex partnership arrangements in the ever-changing livestock commodity chain; and lack of adaptive capacity to respond to the rapid system changes. Underlying all these is the general lack of strategies for genetic improvement of livestock in smallholder systems and poor livestock infrastructure in developing countries. Opportunities include increased demand for livestock products — and hence potential market opportunities, and new technologies with potential to leap-frog breeding progress in developing countries. This paper analyses options for pro-poor livestock improvement in developing countries, with particular emphasis on the potential role that science – both old and new – will have, from understanding the social underpinnings to innovative technical solutions. It concludes that one of the highest priority interventions for the smallholder systems is the development of innovative approaches for the strategic use of appropriate genotypes from the available range of global breed resources. The analysis strongly suggests that the highest priority ‘breeding intervention’ should be the provision of appropriate genotypes in a sustainable manner, underpinned by a good understanding of what breed resources exist that have demonstrated potential, where else they could be used, and how they would be delivered to smallholders. Efforts to improve/refine breeding skills of smallholders should proceed in parallel. Institutional arrangements and enabling policies are critical for the success in identifying and applying appropriate genetic technologies, improving access to input services and facilitating access to markets in order to translate productivity gains into incomes.

Livestock plays an important role in the livelihoods of millions of poor smallholders within developing countries. Although it has been recognized that smallholders could benefit from genetic improvement strategies (breeding programmes), the challenges associated with establishing genetic improvement strategies for smallholder systems are considerable, resulting in limited successes to date. This paper considers the potential role of marker-based selection to genetic improvement strategies for smallholder production systems, taking into account the socio-economic, infrastructural and institutional issues. The paper stresses that no genetic improvement strategy, with or without the use of markers, is likely to succeed unless a systems approach is applied and other system constraints are met. The marker-based selection technologies discussed in this paper include marker- and gene-assisted selection, marker-assisted introgression and genomic selection. The issues addressed include the priorities of marker-based selection against other genetic improvement strategies, the potential benefits of these technologies to smallholder producers, and conditions under which marker-based selection will most likely succeed in smallholder production systems. We suggest that, of these marker-based selection technologies, marker-assisted introgression and the emerging technology of genomic selection appear to offer the most promise to smallholders, although this is yet to be clearly demonstrated. In relation to genomic selection, developing countries should maintain a ‘watching brief’ on this technology, but simultaneously act now so that they can capitalize on this technology if and when it becomes applicable in the future.

In Somalia, located in the horn of Africa and one of the world’s poorest countries, livestock are the mainstay of the economy. While strengthening the livestock sector is considered key to reduced poverty and increased food security, few studies have reported the livestock management practices of Somali pastoralists, including on breeding issues. Here, we present the final of a series of papers documenting the breeding practices of women and men Somali pastoralists for goat, sheep, camel and cattle. Data for the study were obtained by surveying 200 livestock-keeping households located within the Tog-Dheer region of Somaliland. The most important livestock species kept, in terms of contribution to household livelihood, were goats and sheep, followed by camel, then cattle. Migration with livestock was practiced by two-thirds of the households for some or all of the year, whereas other households were settled with their livestock. On breeding practices, the main means of acquiring breeding animals was by the animal being born into the herd, and varied means were used to control mating, including castration, culling, separation of male and female animals, purposeful mating of best males to best females, and controlling the size of mating groups. On beliefs on breeding issues, the pastoralists had a varied understanding of whether specific livestock traits were influenced by genetics, environment, or a combination of both, and most could not articulate the basis of inheritance. Knowledge of inbreeding was poor, with almost all respondents indicating they did not consider the mating of related animals to be problematic. Additionally, some pastoralists tried to influence the sex of the livestock progeny born through various practices. Overall, the finding presented here and in the companion studies (Marshall et al. 2014, 2016) indicated that the women and men Somali pastoralists generally employ sound breeding practices, although there is room for capacity building such as on inbreeding.

Summary High levels of inbreeding in East African dairy cattle are a potential concern because of use of a limited range of imported germplasm coupled with strong selection, especially by disease, and sparse performance recording. To address this, genetic relationships and breed composition in an admixed population of Kenyan dairy cattle were estimated by means of a 50K SNP scan. Genomic DNA from 3 worldwide Holstein and 20 Kenyan bulls, 71 putative cow-calf pairs, 25 cows from a large ranch and 5 other Kenyan animals were genotyped for 37 238 informative SNPs. Sires were predicted and 89% of putative dam-calf relationships were supported by genotype data. Animals were clustered with the HapMap population using Structure software to assess breed composition. Cows from a large ranch primarily clustered with Holsteins, while animals from smaller farms were generally crosses between Holstein and Guernsey. Coefficients of relatedness were estimated and showed evidence of heavy use of one AI bull. We conclude that little native germplasm exists within the genotyped populations and mostly European ancestry remains.

Three microsatellite markers on goat chromosome 23 adjacent to the MHC were used to test for quantitative trait loci (QTL) affecting faecal worm egg count (WEC) and leukocyte traits in ten Australian Angora and twelve Australian Cashmere half-sib families (n = 16-57 per family). Data were collected from 280 Angora and 347 Cashmere kids over a 3- and 4-year period. A putative QTL affecting trichostrongyle WEC was found in two small families at the 5% chromosome-wise threshold level. The biggest QTL effect for WEC of 1.65 standard deviations (sigma(p)) was found within the region of OarCP73-BM1258. A significant QTL affecting blood eosinophil counts at the 1% chromosome-wise threshold level was detected at marker BM1258 (at 26 cM) in two Angora and Cashmere families. The magnitude of the putative QTL was 0.69 and 0.85 sigma(p) in Angora and Cashmere families, respectively. Due to the comparatively low power of the study these findings should be viewed as indicative rather than definitive.

Methods for detection of quantitative trait loci (QTL) in sheep are discussed. There is a reasonable coverage of the sheep map with microsatellite markers. Developments in molecular genetic technology have now made available very dense marker maps based on single nucleotide polymorphisms, which will soon be available for sheep. Mapping methods were originally based on linkage analysis, either using crosses of divergent breeds or paternal half sib designs in commercial populations. The size of most QTL experiments are too small to allow precise estimation of QTL with moderate effects. Fine mapping is based on linkage disequilibrium (LD) and methods using LD information have now been developed for mapping of QTL. LD analysis can be based on a random sample of animals from the population and is less dependent on marker information and designed experiments.

Measurement of liveweight of stock is one of the most important production tools available to farmers – playing a role in nutrition, fertility management, health and marketing. Yet most farmers in sub-Saharan Africa do not have access to scales on which to weigh cattle. Heart girth measurements (and accompanying algorithms) have been used as a convenient and cost-effective alternative to scales, however despite a plethora of studies in the extant literature, the accuracy and sensitivity of such measures are not well described. Using three datasets from phenotypically and geographically diverse cattle populations, we developed and validated new algorithms with similar R2 to extant studies but lower errors of prediction over a full range of observed weights, than simple linear regression, that was valid for measurements in an unassociated animal population in sub-Saharan Africa. Our results further show that heart girth measurements are not sufficiently sensitive to accurately assess seasonal liveweight fluctuations in cattle and thus should not be relied on in situations where high precision is a critical consideration.

This case study focused on a pig production system in a rural area of North Central Vietnam, with a focus on describing household pig breeding practices and estimating herd demographic parameters, particularly on reproduction. One hundred five households undertaking small-scale piglet production were surveyed, with information gathered on 3268 individual pigs. Pig keeping contributed variably to the overall household livelihood portfolio, with female household members as the main decision makers, contributors to labor, and beneficiaries of income from the pig enterprise. All households kept between one and four young or adult sows, with 69 % of these sows of a local breed type (predominantly Mong Cai), 28 % a cross between a local sow and an exotic sow (predominantly Large White), and the remainder (3 %) as exotic sows. Eighty-eight percent of the piglets produced were cross-bred, while 12 % were local breed. No adult males were kept by the surveyed households, reflecting the common use of artificial insemination for mating purposes. The most common breeding system practiced—the keeping of Mong Cai females and production of cross-bred piglets—capitalizes on the small body size and high fecundity of the sows and the fast growth rate and leanness of the cross-bred piglets. The survey tool used, which was based on farmer recall of events over the preceding 12-month period, appeared to give reasonable results although some recall bias could be detected. This case study will serve as an entry point to planned broader scale characterization and development of pig breeding systems in North Central Vietnam.

Summary A genome-wide scan was performed to detect quantitative trait loci (QTL) for resistance to the gastrointestinal nematode Haemonchus contortus in a double backcross population of Red Maasai and Dorper sheep. The mapping population comprised six sire families, with 1026 lambs in total. The lambs were artificially challenged with H. contortus at about 6.5 months of age, and nine phenotypes were measured: fecal egg count, packed cell volume decline, two weight traits and five worm traits. A subset of the population (342 lambs) was selectively genotyped for 172 microsatellite loci covering 25 of the 26 autosomes. QTL mapping was performed for models which assumed that the QTL alleles were either fixed or segregating within each breed, combined with models with only an additive QTL effect fitted or both additive and dominance QTL effects fitted. Overall, QTL significant at the 1% chromosome-wide level were identified for 22 combinations of trait and chromosome. Of particular interest are a region of chromosome 26 with putative QTL for all nine traits and a region of chromosome 2 with putative QTL for three traits. Favorable QTL alleles for disease resistance originated in both the Red Maasai and Dorper breeds, were not always fixed within breed and had significant dominance effects in some cases. We anticipate that this study, in combination with follow-up work and other relevant studies, will help elucidate the biology of disease resistance.

This paper describes the traditional breeding objectives and practices of West African Dwarf goat, Djallonke sheep, and N’dama cattle keepers in The Gambia and discusses the implications of these on the design of breeding-related interventions to improve livestock productivity. Data were collected via surveys implemented within three study sites in The Gambia, where traditional mixed crop–livestock smallholder farming predominates. The surveys comprised a participatory rural appraisal conducted in nine communities and a household questionnaire targeting 238 households. Livestock-keeping households were classified as ‘poorer’ or ‘wealthier’ based on the number of cattle owned. The most important objectives for keeping all species of livestock for the poorer groups (0 to 10 cattle) was ‘savings and insurance’, followed by ‘income’ and ‘ceremonial/dowry’ for the small ruminants and ‘manure’ and ‘draught’ for both cows and bulls. In contrast, for the wealthier group (more than 10 cattle), savings and insurance was the fourth to seventh ranked production objective (depending on species), with the most important production objectives being ceremonial/dowry for goats, income for sheep and manure for cows and bulls. An analysis of breeding practices indicated that breeding animals are selected on criteria which partially align to the breeding objectives, animals are rarely purchased for the purpose of breed improvement, knowledge of the cause and consequence of inbreeding is low and breeding decision makers may not necessarily be the livestock owner, particularly if the livestock owner is a women. Given this, it is suggested that capacity building on breeding-related issues, particularly in relation to the selection of breeding animals and specifically targeted at the different socioeconomic groups of livestock keepers, may be an appropriate, effective and relatively low-cost breeding intervention.

This paper presents results from a mapping experiment to detect quantitative trait loci (QTL) for resistance to Haemonchus contortus infestation in merino sheep. The primary trait analysed was faecal worm egg count in response to artificial challenge at 6 months of age. In the first stage of the experiment, whole genome linkage analysis was used for broad-scale mapping. The animal resource used was a designed flock comprising 571 individuals from four half-sib families. The average marker spacing was about 20 cM. For the primary trait, 11 QTL (as chromosomal/family combinations) were significant at the 5% chromosome-wide level, with allelic substitution effects of between 0.19 and 0.38 phenotypic standard deviation units. In general, these QTL did not have a significant effect on faecal worm egg count recorded at 13 months of age. In the second stage of the experiment, three promising regions (located on chromosomes 1, 3 and 4) were fine-mapped. This involved typing more closely spaced markers on individuals from the designed flock as well as an additional 495 individuals selected from a related population with a deeper pedigree. Analysis was performed using a linkage disequilibrium-linkage approach, under additive, dominant and multiple QTL models. Of these, the multiple QTL model resulted in the most refined QTL positions, with resolutions of < 10 cM achieved for two regions. Because of the moderate size of effect of the QTL, and the apparent age and/or immune status specificity of the QTL, it is suggested that a panel of QTL will be required for significant genetic gains to be achieved within industry via marker-assisted selection. This study investigated a marker-assisted introgression programme in Australian Merino sheep. The goal was to introgress an allele with a large negative effect on fibre diameter into a Merino flock possessing medium average fibre diameter. The influence of two factors was explored: the strategy used to select animals from the purebred and backcross line for backcrossing purposes and the use of selection on background markers to accelerate the return to the purebred line's genome. The results were compared to introgression based on EBVs only. Introgression using EBVs only produced almost the same response in the dollar index as marker-based introgression methods. However, this study did not account for some of the costs associated with implementing the programmes, including the costs of phenotyping and genotyping. Given that the cost of measuring fibre diameter is low, it was concluded that introgression on EBVs only would be the preferred method since the marginal profit of marker-assisted introgression would not be large enough to cover the additional cost of genotyping. In marker-assisted introgression, reciprocal crossing of male and female selection candidates from the backcross and the purebred line was the most advantageous strategy from a practical and profit point of view. Selection for background markers was less profitable in this study than recovering the donor genome by selection on phenotype.
