N-alpha-acetyltransferase 40 (NAA40) catalyzes the transfer of an acetyl moiety to the alpha-amino group of serine 1 (S1) on histones H4 and H2A. Our previous studies linked NAA40 and its corresponding N-terminal acetylation of histone H4 (N-acH4) to colorectal cancer (CRC). However, the role of NAA40 in CRC development was not investigated. Here, we show that NAA40 protein and mRNA levels are commonly increased in CRC primary tissues compared to non-malignant specimens. Importantly, depletion of NAA40 inhibits cell proliferation and survival of CRC cell lines and increases their sensitivity to 5-Fluorouracil (5-FU) treatment. Moreover, the absence of NAA40 significantly delays the growth of human CRC xenograft tumors. Intriguingly, we found that NAA40 knockdown and loss of N-acH4 reduce the levels of symmetric dimethylation of histone H4 (H4R3me2s) through transcriptional downregulation of protein arginine methyltransferase 5 (PRMT5). NAA40 depletion and subsequent repression of PRMT5 results in altered expression of key oncogenes and tumor suppressor genes leading to inhibition of CRC cell growth. Consistent with this, NAA40 mRNA levels correlate with those of PRMT5 in CRC patient tissues. Taken together, our results establish the oncogenic function of the epigenetic enzyme NAA40 in colon cancer and support its potential as a therapeutic target.

Changes in histone modifications are an attractive model through which environmental signals, such as diet, could be integrated in the cell for regulating its lifespan. However, evidence linking dietary interventions with specific alterations in histone modifications that subsequently affect lifespan remains elusive. We show here that deletion of histone N-alpha-terminal acetyltransferase Nat4 and loss of its associated H4 N-terminal acetylation (N-acH4) extend yeast replicative lifespan. Notably, nat4Δ-induced longevity is epistatic to the effects of calorie restriction (CR). Consistent with this, (i) Nat4 expression is downregulated and the levels of N-acH4 within chromatin are reduced upon CR, (ii) constitutive expression of Nat4 and maintenance of N-acH4 levels reduces the extension of lifespan mediated by CR, and (iii) transcriptome analysis indicates that nat4Δ largely mimics the effects of CR, especially in the induction of stress-response genes. We further show that nicotinamidase Pnc1, which is typically upregulated under CR, is required for nat4Δ-mediated longevity. Collectively, these findings establish histone N-acH4 as a regulator of cellular lifespan that links CR to increased stress resistance and longevity. © 2016 The Authors. Protein N-terminal acetylation is an abundant post-translational modification in eukaryotes implicated in various fundamental cellular and biochemical processes. This modification is catalysed by evolutionarily conserved N-terminal acetyltransferases (NATs) whose deregulation has been linked to cancer development and thus, are emerging as useful diagnostic and therapeutic targets. Naa40 is a highly selective NAT that acetylates the amino-termini of histones H4 and H2A and acts as a sensor of cell growth in yeast. In the present study, we examine the role of Naa40 in cancer cell survival. We demonstrate that depletion of Naa40 in HCT116 and HT-29 colorectal cancer cells decreases cell survival by enhancing apoptosis, whereas Naa40 reduction in non-cancerous mouse embryonic fibroblasts has no effect on cell viability. Specifically, Naa40 knockdown in colon cancer cells activates the mitochondrial caspase-9-mediated apoptotic cascade. Consistent with this, we show that caspase-9 activation is required for the induced apoptosis because treatment of cells with an irreversible caspase-9 inhibitor impedes apoptosis when Naa40 is depleted. Furthermore, the effect of Naa40-depletion on cell-death is mediated through a p53-independent mechanism since p53-null HCT116 cells still undergo apoptosis upon reduction of the acetyltransferase. Altogether, these findings reveal an anti-apoptotic role for Naa40 and exhibit its potential as a therapeutic target in colorectal cancers. Post-translational modifications of histones play a key role in DNA-based processes, like transcription, by modulating chromatin structure. N-terminal acetylation is unique among the numerous histone modifications because it is deposited on the N-alpha amino group of the first residue instead of the side-chain of amino acids. The function of this modification and its interplay with other internal histone marks has not been previously addressed. Here, we identified N-terminal acetylation of H4 (N-acH4) as a novel regulator of arginine methylation and chromatin silencing in Saccharomyces cerevisiae. Lack of the H4 N-alpha acetyltransferase (Nat4) activity results specifically in increased deposition of asymmetric dimethylation of histone H4 arginine 3 (H4R3me2a) and in enhanced ribosomal-DNA silencing. Consistent with this, H4 N-terminal acetylation impairs the activity of the Hmt1 methyltransferase towards H4R3 in vitro. Furthermore, combinatorial loss of N-acH4 with internal histone acetylation at lysines 5, 8 and 12 has a synergistic induction of H4R3me2a deposition and rDNA silencing that leads to a severe growth defect. This defect is completely rescued by mutating arginine 3 to lysine (H4R3K), suggesting that abnormal deposition of a single histone modification, H4R3me2a, can impact on cell growth. Notably, the cross-talk between N-acH4 and H4R3me2a, which regulates rDNA silencing, is induced under calorie restriction conditions. Collectively, these findings unveil a molecular and biological function for H4 N-terminal acetylation, identify its interplay with internal histone modifications, and provide general mechanistic implications for N-alpha-terminal acetylation, one of the most common protein modifications in eukaryotes., Author Summary The genome of eukaryotic cells is packaged into nucleosomes consisting of an octamer of histone proteins that is wrapped around by DNA. Histone proteins are often modified with chemical groups that can influence the arrangement of nucleosomes and thereby affect DNA-based processes like transcription. Histone N-terminal acetylation, which comprises the addition of a chemical group at the tip of the histone tail, is an abundant modification whose function is unknown. In this work, we show that N-terminal acetylation of histone H4 can strongly inhibit the occurrence of a neighboring modification, namely dimethylation at the third arginine. To do this, N-terminal acetylation cooperates with other internal lysine acetylation marks. We find that the communication amongst these histone modifications is necessary for controlling the expression of ribosomal RNA genes that are required for protein synthesis and cell growth. Our experiments show that in the absence of both N-terminal acetylation and lysine acetylation there is a strong increase in H4 arginine 3 dimethylation levels leading to cell lethality. This growth defect can be rescued by a point mutation on H4 that blocks methylation at position 3. Together, our results unveil a molecular and biological function for the previously uncharacterized N-terminal acetylation of histones.

Post-translational modifications (PTMs) of histones have been implicated in cellular processes such as transcription, replication and DNA repair. These processes normally involve dynamic changes in chromatin structure and DNA accessibility. Most of the PTMs reported so far map on the histone tails and essentially affect chromatin structure indirectly by recruiting effector proteins. A recent study by Schneider and colleagues published in Cell (1) has uncovered the function of H3K122 acetylation found within the histone globular domain and specifically positioned on the DNA-bound surface of the nucleosome. Παρόλο που προηγούμενες μελέτες έχουν συνδέσει την ΝΑΑ40 με τον καρκίνο, η λειτουργία του επιγενετικού αυτού παράγοντα δεν έχει διερευνηθεί. Στην μελέτη αυτή δείχνουμε ότι το ΝΑΑ40 ένζυμο βρίσκεται συχνά αυξημένο σε ασθενείς με καρκίνο του εντέρου ενώ μειωμένη έκφραση της ΝΑΑ40 αναστέλλει την επιβίωση των καρκινικών κυττάρων του εντέρου και καθυστερεί την ανάπτυξη ανθρώπινων όγκων σε ποντίκια. Σε μοριακό επίπεδο ανακαλύψαμε ότι η ΝΑΑ40 ενεργοποιεί την έκφραση της PRMT5 (Protein arginine methyltransferase 5) πρωτεΐνης η οποία στη συνέχεια καταλύει τη μεταφορά μεθυλομάδων στην πλευρική αλυσίδα της αργινίνης 3 (Η4R3me2s) ελέγχοντας την έκφραση σημαντικών γονιδίων που σχετίζονται με την ανάπτυξη του καρκίνου του εντέρου. Επιπλέον, ανάλυση του μεταγραφήματος και μεταβολισμού των κυττάρων έδειξε ότι η ΝΑΑ40 ελέγχει την έκφραση βασικών γονιδίων στον κύκλο του άνθρακα και την αφθονία των αντίστοιχων μεταβολιτών. Συγκεκριμένα, μέσω της δράσης της ως ακετυλτρανσφεράση, η ΝΑΑ40 ρυθμίζει τον μεταβολικό κύκλο της μεθιονίνης επηρεάζοντας έτσι τα επίπεδα μεθυλίωσης των ιστονών και την επιβίωση των καρκινικών κυττάρων του εντέρου. Κατά συνέπεια σε όγκους από ασθενείς με καρκίνο του εντέρου η έκφραση της ΝΑΑ40 σχετίζεται με τα επίπεδα του TYMS και μειωμένη ανταπόκριση στο 5-FU. Here, we show that NAA40 is commonly increased in CRC patient tissues while depletion of NAA40 inhibits CRC cell survival and delays the growth of human CRC xenograft tumors. Molecularly, we reveal that NAA40 activates the expression of protein arginine methyltransferase 5 (PRMT5), which then mediates the deposition of H4R3me2s in order to control the expression of essential cancer-associated genes and sustain CRC cell growth. Furthermore, using transcriptomic and metabolomic analysis we demonstrate that NAA40 controls key one-carbon metabolic genes and the abundance of corresponding metabolites. In particular, through its acetyltransferase activity NAA40 regulates the methionine cycle thereby affecting global histone methylation and CRC cell survival. Importantly, NAA40-mediated metabolic rewiring promotes resistance of CRC cells to chemotherapy in vitro and in vivo. Specifically, NAA40 stimulates transcription of the one-carbon metabolic gene thymidylate synthase (TYMS), whose product is targeted by 5-fluorouracil (5-FU) and accordingly in primary tumours NAA40 expression associates with TYMS levels and poorer 5-FU response. Mechanistically, NAA40 activates TYMS by preventing enrichment of repressive H2A/H4S1ph at the nuclear periphery. Overall, these findings define a regulatory role for NAA40 in CRC and signify its potential as a novel predictive factor and therapeutic target.

Η αμινο-τελική ακετυλίωση (Nτ-ακετυλίωση) των πρωτεϊνών αποτελεί μία από τις συνηθέστερες τροποποιήσεις που παρουσιάζονται στο 80-90% των κυτταροπλασματικών, ευκαρυωτικών πρωτεϊνών. Αυτή η τροποποίηση έχει αναδειχθεί ως σημαντικός ρυθμιστής των πρωτεϊνών στόχων, επιφέροντας αξιοσημείωτες συνέπειες στη δράση τους. Αλλαγές στη σταθεροποίηση της πρωτεΐνης-στόχου στο κύτταρο, η διευκόλυνση αλληλεπιδράσεων καθώς και η συμμετοχή των πρωτεϊνών-στόχων σε μονοπάτια μεταβολισμού είναι μόνο λίγες από τις πολλαπλές επιπτώσεις που επιφέρει η προσθήκη της ακετυλομάδας στο αμινο-τελικό άκρο των πρωτεϊνών-στόχων. Η Nτ-ακετυλίωση καταλύεται από εξελικτικά συντηρημένες πρωτεΐνες, γνωστές ως αμινο-τελικές ακετυλτρανσφεράσες (ΝΑΤs). Η απορρύθμιση αυτών των ενζύμων έχει συνδεθεί με την ανάπτυξη καρκινικών όγκων και ως εκ τούτου, έχουν αναδειχθεί ως υποσχόμενοι στόχοι σε διαγνωστικές και θεραπευτικές αντικαρκινικές μεθόδους. Η Ντ-ακετυλτρανσφεράση 4 (Naa40) αποτελεί μία εξαιρετικά εκλεκτική αμινο-τελική ακετυλτρανσφεράση, καθώς ακετυλιώνει μόνο δύο πρωτεΐνες-στόχους, την ιστόνη Η4 και την ιστόνη Η2Α. Στον ζυμομύκητα, ο οποίος αποτελεί χρήσιμο απλουστευμένο μοντέλο οργανισμού, η Naa40 παρουσιάζεται ως σημαντικός αισθητήρας της κυτταρικής ανάπτυξης. Στην παρούσα μελέτη εξετάζουμε τον βιολογικό και μοριακό ρόλο της Naa40 στην επιβίωση των καρκινικών κυττάρων. Αποδεικύουμε ότι η απουσία έκφρασης και δράσης της Naa40 στις HCT116 και ΗΤ-29 ανθρώπινες κυτταροσειρές ορθοκολικού καρκίνου, μειώνει την επιβίωση των κυττάρων ενεργοποιώντας το μιτοχονδριακό αποπτωτικό μονοπάτι, καθώς η ιστόνη Η4 παύει να φέρει την αμινοτελική ακετυλίωση. Αντιθέτως, η απουσία της Naa40 σε εμβρυϊκούς, μη καρκινικούς ινοβλάστες ποντικού (STO κύτταρα) δεν επιφέρει καμία αλλαγή στη βιωσιμότητα των κυττάρων. Συγκεκριμένα, η μείωση της Naa40 σε καρκινικά κύτταρα με επεμβατικές RNA αλληλουχίες (siRNAs), οδηγεί στην ενεργοποίηση της μιτοχονδριακής κασπάσης-9, η οποία με τη σειρά της ενεργοποιεί άλλες εκτελεστικές κασπάσες, ούτως ώστε να επέλθει κυτταρικός θάνατος. Η απαραίτητη συμμετοχή της κασπάσης-9 στην επαγωγή της απόπτωσης επιβεβαιώνεται με τη χρήση μη αναστρέψιμου αναστολέα κατά της κασπάσης-9, όπου, παρόλο που η Νaa40 απουσιάζει, η απόπτωση παρεμποδίζεται. Σημαντική είναι η ανακάλυψη που αποδεικνύει ότι η ενεργοποίηση του αποπτωτικού μηχανισμού προκαλείται χωρίς τη συμμετοχή της ογκοκατασταλτικής πρωτεΐνης p53, η οποία είναι συχνά μεταλλαγμένη και ανενεργή στους πλείστους καρκίνους. Ο ρόλος της Naa40 στη ρύθμιση της γονιδιακής έκφρασης έχει επίσης διερευνηθεί. Αρχικά, δείξαμε ότι η δράση της Ναα40 είναι απαραίτητη για την έκφραση του ριβοσωμικού RNA, καθώς η απουσία του ενζύμου οδήγησε στη μείωση των επιπέδων του ριβοσωμικού RNA. Αυτή η παρατήρηση συνάδει με την πρόσφατη ανακάλυψη ότι η Naa40 ενεργοποιεί το ριβοσωμικό DNA στον ζυμομύκητα, καταδεικνύοντας την εξελικτικά συντηρημένη δράση της. Επιπλέον, δείξαμε ότι κατά την απώλεια της Naa40, η έκφραση των αντι-αποπτωτικών γονιδίων είναι σημαντικά εξασθενημένη, ενώ αντιθέτως, η έκφραση των προ-αποπτωτικών γονιδίων εντείνεται. Initially, we show that depletion of Naa40 results in reduced levels of ribosomal RNA transcripts, which is consistent with the recently described function of yeast Naa40. Also, we show that upon Naa40 loss, the expression of anti-apoptotic genes is impaired whereas the expression of pro-apoptotic genes is up-regulated. These findings, together with the aforementioned identified anti-apoptotic role of Naa40 suggest that N-acH4 mediated by Naa40 is necessary for transcriptional activation of genes implicated in cell survival. Moreover, Naa40 knockdown results in a significant reduction of H4R3me2s and a great elevation of H3K4me3, which represent repressive and activation marks of transcription, respectively. Interestingly, we show that transcriptional activation of PRMT5 methyltransferase, which is responsible for catalysing H4R3me2s and which is frequently over-expressed in many cancer cell types, is dependent upon Naa40 activity. Altogether, these findings reveal the anti-apoptotic role of Naa40 and exhibit its potential as a therapeutic target in colorectal cancers.

Η Ν-άλφα-τελική ακετυλίωση είναι μια από τις πιο κοινές συντηρημένες τροποποιήσεις πρωτεϊνών σε ευκαρυωτικά κύτταρα, η οποία εμφανίζεται επίσης και σε ιστόνες. Διακρίνεται από τις υπόλοιπες τροποποιήσεις καθώς εντοπίζεται στην Ν-άλφα-αμινομάδα του πρώτου υπολείμματος αντί στην πλευρική αλυσίδα των αμινοξέων. Η Ν-αλφα-τελική ακετυλίωση της ιστόνης (Ν-acH4) καταλύεται από την Ν-τελική ακετυλοτρανσφεράση (Nat4). Παρά το γεγονός ότι, έχουν ήδη εξακριβωθεί βιολογικοί ρόλοι της Nat4 στο ζυμομύκητα (Saccharomyces cerevisiae) καθώς και στον άνθρωπο, η μοριακή λειτουργία του Ν-acH4 δεν έχει προηγουμένως μελετηθεί. Στην παρούσα μελέτη αποδεικνύουμε ότι η Ν-acH4 είναι ένας νέος ρυθμιστής της μεθυλίωσης της αργινίνης 3 στην ιστόνη 4 Η4 καθώς και της αποσιώπησης της χρωματίνης στο ζυμομύκητα. Η σημαντικότητα των αποτελεσμάτων μας επιβεβαιώνεται από το γεγονός ότι δείχνουμε για πρώτη φορά ότι η συνεργιστική επικοινωνία μεταξύ Ν-acH4 και της εσωτερικής ακετυλίωσης ιστόνης σε λυσίνες 5, 8 και 12 ενισχύει έντονα την εναπόθεση της ασύμμετρης διμεθυλίωσης της αργινίνης (H4R3me2a) καθώς και την αποσιώπηση του ριβοσωμικού DNA (rDNA). Ως εκ τούτου μειώνεται σημαντικά η ανάπτυξη του ζυμομύκητα, η οποία μπορεί να διασωθεί μεταλλάσσοντας την αργινίνη 3 προς λυσίνη (H4R3K), γεγονός το οποίο καταδεικνύει ότι η ανώμαλη εναπόθεση μιας ενιαίας τροποποίησης ιστόνης μπορεί να έχει επίδραση στην κυτταρική ανάπτυξη. Ακολούθως, αποδείξαμε ότι η επικοινωνία μεταξύ Ν-acH4 και H4R3me2a στη ρύθμιση της αποσιώπησης του rDNA προκαλείται υπό συνθήκες θερμιδικού περιορισμού (CR). Προκειμένου να προσδιοριστεί αν η Nat4 ρυθμίζει την έκφραση του γονιδίων εκτός από το ριβοσωμικό DNA πραγματοποιήσαμε RNA- αλληλούχιση, και εντοπίσαμε μια ομάδα γονιδίων που η έκφραση τους είναι σημαντικά αυξανόμενη όταν η δραστηριότητα της Nat4 χάνεται. Είναι ενδιαφέρον ότι, κάποια από αυτά τα γονίδια συμβάλουν στον μεταβολισμό, και κάποια γονίδια συσχετίζονται με συνθήκες στρες που επάγονται ισχυρά υπό συνθήκες CR. Το αποτέλεσμα αυτό υποδεικνύει ότι η έλλειψη Nat4 μιμείται συνθήκες CR. Βασιζόμενοι σε μελέτες γήρανσης, γνωρίζουμε ότι σε συνθήκες CR η διάρκεια ζωής του ζυμομύκητα αυξάνεται. Επομένως, θέλαμε να προσδιορίσουμε αν η απουσία της Nat4 επίσης αυξάνει τη μακροζωία (RLS) του ζυμομύκητα. Τα αποτελέσματα μας υποστηρίζουν ότι η απώλεια της Nat4 επεκτείνει την μακροζωία σε παρόμοια επίπεδα με την CR και η διαγραφή της Nat4 σε συνδυασμό με CR δεν έχει καμία πρόσθετη επίδραση στη μακροζωία, υπονοώντας μια επιστατική επίδραση. N-alpha-terminal acetylation is one of the most common and conserved post-translational modifications in eukaryotes, occurring on 60-70% of proteins. This modification also exists on histone proteins but is distinct from the numerous other histone modifications identified so far because it is deposited on the N-alpha amino group of the first residue instead of the side-chain of amino acids. The enzyme catalyzing histone N-alpha terminal acetylation was first identified in yeast and was named N-terminal acetyltransferase 4 (Nat4). Although other groups have provided insight about the biological role of yeast Nat4 and its human ortholog (Naa40), the molecular function of histone N-terminal acetylation has not been studied before. Our results suggest that N-terminal acetylation of histone H4 (N-acH4) is a novel regulator of histone arginine methylation and chromatin silencing in Saccharomyces cerevisiae. Importantly, we show that synergistic communication between N-acH4 and internal histone acetylation at lysines 5, 8 and 12 strongly enhances the deposition of asymmetric arginine dimethylation (H4R3me2a) and ribosomal DNA silencing. This leads to a severe growth defect that is remarkably rescued by mutating arginine 3 to lysine (H4R3K), pointing out that abnormal deposition of a single histone modification can have an effect on cell growth. Notably, we reveal that the cross-talk between N-acH4 and H4R3me2a in regulating rDNA silencing is induced under calorie restriction (CR) conditions. In order to determine whether Nat4 regulates gene expression beyond the ribosomal DNA locus, we performed RNA-sequencing (RNA-seq) and have identified a group of genes that are significantly upregulated when Nat4 activity is lost. Interestingly, these are metabolic and stress response genes that are highly induced under CR conditions. This result suggests that lack of Nat4 mimics CR and consistent with this we found that loss of Nat4 extends replicative lifespan (RLS) in yeast to similar levels as CR. Additionally, deletion of Nat4 in combination with CR does not have an additive effect on longevity implying an epistatic relationship between Nat4 and CR. This is further indicated by the fact that Nat4 expression and its activity are strongly repressed under CR. Accordingly, the extension in longevity upon Nat4 deletion is mediated by loss of H4 N- terminal acetylation since loss of this modification by mutating histone H4 serine 1 to aspartate (H4S1D) results in an extension in lifespan. Furthermore, we show that arginine 3 on histone H4 (H4R3) is required for the extension of RLS as well as for the Nat4- mediated regulation of gene expression. Collectively, the findings within this study reveal a novel role of Nat4 in regulating both heterochromatic and euchromatic gene expression in the yeast genome.
