Abstract: Normalization flows are generic and powerful tools for probabilistic modeling and density estimation. In this paper, we show that this class of models can also be used to approximate the solution of an optimal transport problem between any empirical distributions. Specifically, the optimal transport plan is approximated by an invertible network whose training is based on the relaxation of the Monge formulation. This approach has the advantage of allowing a discretization of this transport plan into a composition of functions associated with each layer of the network, providing intermediate transports between two measures., Les flux de normalisation sont des outils génériques et puissants pour l'élaboration de modèles probabilistes et l'estimation de densité. Dans cet article, nous montrons que cette classe de modèles permet également d'approcher la solution d'un problème de transport optimal entre distributions empiriques quelconques. Précisément, la fonction de transport optimal est approchée par un réseau inversible dont l'entraînement repose sur une relaxation de la formulation de Monge. Cette approche a notamment l'avantage de permettre une discrétisation de cette fonction de transport en une composition de fonctions associées à chacune des couches du réseau, permettant d'obtenir les transports intermédiaires entre deux mesures.

Abstract: International audience; In this work, we tackle the problem of hyperspectral unmixing by departing from the usual linear model and focusing on a linear-quadratic (LQ) one. The algorithm we propose, coined Successive Nonnegative Projection Algorithm for Linear Quadratic mixtures (SNPALQ), extends the Successive Nonnegative Projection Algorithm (SNPA), specifically designed to address the unmixing problem under a linear non-negative model and the pure-pixel assumption (a.k.a. near-separable assumption). By explicitly modeling the product terms inherent to the LQ model along the iterations of the SNPA scheme, the nonlinear contributions of the mixing are mitigated, thus improving the separation quality. The approach is shown to be relevant in realistic numerical experiments, which further highlight that SNPALQ is robust to noise.

Abstract: International audience; Electron microscopy has shown to be a powerful tool to ana-lyze chemical composition of samples. However, acquiring a high qualityimage is hard due to radiation damages which limit the signal-to-noiseratio. One solution, considered in this work, consists in spatially partiallyacquiring the multi-band image and reconstructing it afterwards. Wepropose a reconstruction algorithm, referred to as Fourier sparsity in3D (FS3D), based on a regularization specifically tailored for atomicallyresolved images. Experiments show that the proposed FS3D method leadsto state-of-the-art results with a significantly lighter computational cost.

Because of data sparsity, the alignment of tilt series is a major problem. Standard alignment algorithms based on fiducials or automatic feature recognition cannot be used on sparse data. Therefore, as long as the problem of sparse data alignment is not solved, the use of compressed sensing for tomography reconstruction will be limited.

Abstract: International audience; Cet article introduit une méthode de démélange pour l’analyse d’images de tomographie par émission de positons (TEP) dynamiques du cerveau. Plus précisément, on souhaite estimer conjointement les courbes temps-activité (CTA) qui caractérisent chaque type de tissu, et la répartition spatiale de ces tissus dans les voxels du cerveau imagé. Le modèle proposé permet notamment de prendre en compte la variabilité spatiale de la CTA qui correspond à une région de fixation spécifique, ainsi que l’effet de volume partiel et le bruit afférents à ce type d’image. Les contributions de l’article sont d’une part, de montrer que le concept de démélange est un outil d’analyse approprié pour les images TEP dynamiques; et d’autre part, de proposer un nouvel algorithme de démélange prenant explicitement en compte la variabilité, ce qui permet d’améliorer significativement les résultats de démélange par rapport `a ceux obtenus par des méthodes de l’état-de-l’art.

Abstract: La classification supervisée et le démélange spectral sont deux techniques permettant d’extraire de l’information d’images hyperspectrales. Cependant, malgré la complémentarité de ces techniques, il est rare de trouver des travaux les exploitant conjointement. Nous proposons donc un nouveau modèle bayésien hiérarchique pour mener de façon conjointes ces deux types d’analyse, de sorte à ce que chacune soit facilitée par l’autre. Pour cela, un modèle de mélange linéaire de spectres purs est utilisé pour décrire le mélange spectral puis l’image est segmentée en plusieurs groupes caractérisés par des pixels dont les abondances sont statistiquement proches. Une loi a priori est définie sur ces étiquettes de groupe sous la forme d’un champ aléatoire de Markov. Ce champ inclut classiquement un potentiel de Potts-Markov promouvant la cohérence spatiale de ces étiquettes. Il est complété par un potentiel local de site induit par la classification. Cette classification exploite la présence de données déjà labellisées par l’utilisateur. Les estimateurs bayésiens des paramètres du modèle (abondances, étiquettes de groupes, étiquettes de classes) sont approchés à l’aide d’un algorithme de Monte Carlo par chaîne de Markov. L’intérêt du modèle est illustré à l’aide d’expériences menées sur des données synthétiques et réelles., Classification and spectral unmixing are two methods to extract information from hyperspectral images. Nonetheless, it is very unusual to find a joint approach of this two complementary interpretations. In this work, a new Bayesian model is proposed to perform unmixing and classification jointly. The traditional linear mixing model is used to describe the spectral mixtures. A clustering is then performed to divide the image into spectrally coherent clusters, in which abundance vectors are statistically homogeneous. Cluster labels are assigned a Markov random field prior which assures first a spatial regularity with a Potts potential and secondly a coherence with estimated classification labels. Classification labels are finally dependent of labeled pixels provided by the user as encountered in traditional classification tasks. Performances of the model are finally assessed with synthetic and real data.

Abstract: International audience; Supervised classification and spectral unmixing are two methods to extract information from hyperspectral images. However, despite their complementarity, they have been scarcely considered jointly. This paper presents a new hierarchical Bayesian model to perform simultaneously both analysis in order to ensure that they benefit from each other. A linear mixture model is proposed to described the pixel measurements. Then a clustering is performed to identify groups of statistically similar abundance vectors. A Markov random field (MRF) is used as prior for the corresponding cluster labels. It pro-motes a spatial regularization through a Potts-Markov potential and also includes a local potential induced by the classification. Finally, the classification exploits a set of possibly corrupted labeled data provided by the end-user. Model parameters are estimated thanks to a Markov chain Monte Carlo (MCMC) algorithm. The interest of the proposed model is illustrated on synthetic and real data.

Abstract: International audience; This contribution focuses, within the ℓ1-Potts model, on the automated estimation of the regularization parameter balancing the ℓ1 data fidelity term and the TVℓ0 penalization. Variational approaches based on total variation gained considerable interest to solve piecewise constant denoising problems thanks to their deterministic setting and low computational cost. However, the quality of the achieved solution strongly depends on the tuning of the regularization parameter. While recent works have tailored various hierarchical Bayesian procedures to additionally estimate the regularization parameter for Gaussian noise, less attention has been granted to Laplacian noise, of interested in numerous applications. This contribution promotes a fast and parameter-free denoising procedure for piecewise constant signals corrupted by Laplacian noise, that includes automated selection of the regularization parameter. It relies on the minimization of a Bayesian-driven criterion whose similarities with the ℓ1-Potts model permit to derive a computationally efficient algorithm.

Abstract: International audience; En microscopie électronique, un problème récurent est de trouver le bon compromis entre un bon rapport signal-sur-bruit et une dose d’électrons suffisamment faible pour ne pas endommager l’échantillon. La microscopie en transmission à balayage permettant l’acquisition d’un cube de données spatiales et spectrales possède un atout non négligeable : la capacité d’acquérir des pixels isolés, ouvrant ainsi la porte à des schémas d’acquisition partiels couplés à une étape de reconstruction des données. Ainsi, une méthode de reconstruction basée sur l’hypothèse de faible rang dans le domaine spectral et de régularité spatiale est présentée, puis mise en œuvre sur des données réalistes.

Abstract: International audience; Le démélange d’images hyperspectrales est un exemple particulier du problème de factorisation en matrices non-négatives (NMF) qui consiste à identifier les signatures spectrales d’un milieu imagé ainsi que leurs proportions dans chacun des pixels. Toutefois, le nombre important de pixels composant ces images peut s’avérer contraignant en termes de mémoire ou de temps de calcul, ce qui peut motiver le développement de techniques d’estimation distribuées (entre plusieurs processeurs et/ou plusieurs machines). Dans cette perspective, nous proposons une approche distribuée du problème de démélange, basée sur de récentes avancées en optimisation distribuée asynchrone inspirées de l’algorithme proximal alternating linearized minimization (PALM). L’intérêt d’une estimation asynchrone par rapport à une procédure synchrone est illustré dans ce contexte sur des données synthétiques

Abstract: International audience; Le problème du choix du paramètre de régularisation dans les approches variationnelles pour la résolution de problèmes inverses reste une question ouverte. Dans cette étude nous nous intéressons au problème du choix de ce paramètre, que nous noterons λ , dans la formulation du problème `2-Potts considéré pour le débruitage de signaux constants par morceaux. Le lien avec un modèle hiérarchique bayésien est mis en avant et permet de proposer une pénalisation pour le paramètre de régularisation. Une solution algorithmique permet ensuite d’estimer efficacement λ.

Abstract: International audience; This paper addresses the problem of single image super-resolution (SR), which consists of recovering a high- resolution image from its blurred, decimated, and noisy version. The existing algorithms for single image SR use different strate- gies to handle the decimation and blurring operators. In addition to the traditional first-order gradient methods, recent techniques investigate splitting-based methods dividing the SR problem into up-sampling and deconvolution steps that can be easily solved. Instead of following this splitting strategy, we propose to deal with the decimation and blurring operators simultaneously by taking advantage of their particular properties in the frequency domain, leading to a new fast SR approach. Specifically, an analytical solution is derived and implemented efficiently for the Gaussian prior or any other regularization that can be formulated into an l2 -regularized quadratic model, i.e., an l2 –l2 optimization problem. The flexibility of the proposed SR scheme is shown through the use of various priors/regularizations, ranging from generic image priors to learning-based approaches. In the case of non-Gaussian priors, we show how the analytical solution derived from the Gaussian case can be embedded into traditional splitting frameworks, allowing the computation cost of existing algorithms to be decreased significantly. Simulation results conducted on several images with different priors illustrate the effectiveness of our fast SR approach compared with existing techniques.

Abstract: International audience; Le démélange d’images hyperspectrales vise à identifier les signatures spectrales d’un milieu imagé ainsi que leurs proportions dans chacun des pixels. Toutefois, les signatures extraites présentent en pratique une variabilité qui peut compromettre la fiabilité de cette identification. En supposant ces signatures potentiellement affectées par le phénomène de variabilité, nous proposons d’estimer les paramètres d’un modèle de mélange linéaire à l’aide d’un algorithme de minimisation alternée (Proximal alternating linearized minimization, PALM) dont la convergence a été démontrée pour une classe de problèmes non-convexes qui contient précisément le problème du démélange d’images hyperspectrales. La méthode proposée est évaluée sur des données synthétiques et réelles.

Abstract: International audience; La caractérisation de la texture d’une image peut être conduite via l’étude des fluctuations de la régularité locale de son amplitude dans le cadre théorique de l’analyse multifractale. Les images étant souvent composées de différentes textures, cette analyse doit être locale. Cet article s’attaque à ce problème en formulant un modèle bayésien par patch reposant sur un modèle semi-paramétrique récemment proposé pour la statistique du logarithme des coefficients dominants. Les estimateurs bayésiens sont obtenus via une procédure d’échantillonnage utilisant un algorithme de Monte-Carlo Hamiltonien. Les performances de ces estimateurs sont illustrées à l’aide de processus synthétiques.

Abstract: International audience; — A powerful approach to sparse representation, dictionary learning consists in finding a redundant frame in which the representation of a particular class of images is sparse. In practice, all algorithms performing dictionary learning iteratively estimate the dictionary and a sparse representation of the images using this dictionary. However, the numerical complexity of dictionary learning restricts its use to atoms with a small support. A way to alleviate these issues is introduced in this paper, consisting in dictionary atoms obtained by translating the composition of K convolutions with S-sparse kernels of known support. The dictionary update step associated with this strategy is a non-convex optimization problem, which we study here. A block-coordinate descent or Gauss-Seidel algorithm is proposed to solve this problem, whose search space is of dimension KS, which is much smaller than the size of the image. Moreover, the complexity of the algorithm is linear with respect to the size of the image, allowing larger atoms to be learned (as opposed to small patches). An experiment is presented that shows the approximation of a large cosine atom with K = 7 sparse kernels, demonstrating a very good accuracy.

19. A hierarchical sparsity-smoothness Bayesian model for ℓ0 + ℓ1 + ℓ2 regularization

Abstract: International audience; Sparse signal/image recovery is a challenging topic that has captured a great interest during the last decades. To address the ill-posedness of the related inverse problem, regularization is often essential by using appropriate priors that promote the sparsity of the target signal/image. In this context, ℓ0 + ℓ1 regularization has been widely investigated. In this paper, we introduce a new prior accounting simultaneously for both sparsity and smoothness of restored signals. We use a Bernoulli-generalized Gauss-Laplace distribution to perform ℓ0 + ℓ1 + ℓ2 regularization in a Bayesian framework. Our results show the potential of the proposed approach especially in restoring the non-zero coefficients of the signal/image of interest.

Abstract: National audience; This paper presents an algorithm based on sparse representation for fusing hyperspectral and multispectral images. The observed images are assumed to be obtained by spectral or spatial degradations of the high resolution hyperspectral image to be recovered. Based on this forward model, the fusion process is formulated as an inverse problem whose solution is determined by optimizing an appropriate criterion. To incorporate additional spatial information within the objective criterion, a regularization term is carefully designed,relying on a sparse decomposition of the scene on a set of dictionaryies. The dictionaries and the corresponding supports of active coding coef�cients are learned from the observed images. Then, conditionally on these dictionaries and supports, the fusion problem is solved by iteratively optimizing with respect to the target image (using the alternating direction method of multipliers) and the coding coefcients. Simulation results demonstrate the ef�ciency of the proposed fusion method when compared with the state-of-the-art.

Abstract: National audience; L’analyse multifractale est largement utilisée pour caractériser et interpréter les propriétés d’invariance d’échelle de données expérimentales issues de multiples et diverses applications. Cependant, l'estimation du paramètre dit de multifractalité, qui permet de discriminer entre grandes classes de processus modèles pour l’invariance d’échelle, est délicate. Quand la taille des données est limitée notamment, la performance des estimateurs classiques, reposant principalement sur des régressions linéaires, est souvent trop faible, limitant ainsi la possibilité d’une véritable utilisation pratique de ce paramètre. Dans cette contribution, nous envisageons une procédure dont l’originalité est double. D’une part, nous construisons un modèle semi-paramétrique générique pour décrire la statistique du logarithme des coefficients dominants de processus multifractals, construits à partir de cascades multiplicatives (une déclinaison adaptée à l’analyse multifractale des coefficients d’ondelettes classiquement utilisés). D’autre part, nous élaborons une formulation bayésienne adaptée à ce problème ainsi qu’un algorithme MCMC pour approcher la loi a posteriori et les estimateurs bayésiens. La pertinence du modèle semi-paramétrique proposé et l’intérêt et la qualité des estimateurs bayésiens construits sont évalués au moyen de simulations numériques. Nous montrons la réelle amélioration des performances d'estimation obtenues à partir du schéma bayésien.

Abstract: International audience; This paper presents a nonlinear mixing model for hyperspectral image unmixing. The proposed model assumes that the pixel reflectances are post-nonlinear functions of unknown pure spectral components contaminated by an additive white Gaussian noise. The nonlinear effects are approximated by a polynomial leading to a polynomial post-nonlinear mixing model. A Bayesian algorithm is proposed to estimate the parameters involved in the model yielding an unsupervised nonlinear unmixing algorithm. Due to the large number of parameters to be estimated, an efficient constrained Hamiltonian Monte Carlo algorithm is investigated. The performance of the unmixing strategy is finally evaluated on synthetic data.

Abstract: This paper addresses the problem of estimating the Potts parameter B jointly with the unknown parameters of a Bayesian model within a Markov chain Monte Carlo (MCMC) algorithm. Standard MCMC methods cannot be applied to this problem because performing inference on B requires computing the intractable normalizing constant of the Potts model. In the proposed MCMC method the estimation of B is conducted using a likelihood-free Metropolis-Hastings algorithm. Experimental results obtained for synthetic data show that estimating B jointly with the other unknown parameters leads to estimation results that are as good as those obtained with the actual value of B. On the other hand, assuming that the value of B is known can degrade estimation performance significantly if this value is incorrect. To illustrate the interest of this method, the proposed algorithm is successfully applied to real bidimensional SAR and tridimensional ultrasound images.

Abstract: International audience; This paper introduces two informed spatial regularizations dedicated to multiband image fusion. The fusion process combines a multispectral image with high spatial resolution and a hyperspectral image with high spectral resolution, with the aim of recovering a full resolution data-cube. In this work, we propose two spatial regularizations that exploit the spatial information of the multispectral image. A weighted Sobolev regularization identifies the sharp structures locations to locally mitigate a smoothness-promoting Sobolev regularization. A dictionary-based regularization takes advantage of spatial redundancy to recover spatial textures using a dictionary learned on the multispectral image. The proposed regularizations are evaluated on realistic simulations of James Webb Space Telescope (JWST) observations of the Orion Bar and show a better reconstruction of sharp structures compared to a non-informed regularization. Since JWST is now in orbit, we expect to use this method on real data in the near future.

Abstract: In electron energy loss spectroscopy (EELS), the sample to be analyzed is exposed to an electron beam, and the measure of the energy loss after passing through the material informs about the chemical composition. For samples particularly sensitive to electronic irradiation damages, such as organic materials, the experimenter is constrained to reduce the total electron dose received by the sample while obtaining a satisfying signal-to-noise ratio. With the recent development of sampling modules adapted to scanning transmission electron microscopes (STEM), the initial raster acquisition (i.e., line-by-line) has become highly configurable. Henceforth, it is now possible to visit any set of spatial positions during the acquisition. Based on these technical advances, a lot of works proposed optimized acquisition schemes for preserving sensitive samples. For a global electron dose equivalent to standard sampling, these strategies consist in visiting less spatial positions, i.e., to perform partial sampling. As a consequence, a higher electron dose per spatial position is allowed, which permits to increase the signal-to-noise ratio for each sampled spectrum. Yet, a post-processing step is required to infer the missing spectra. Among the reconstruction techniques used in the literature, the interpolation methods are fast but rather inaccurate ; they are particularly efficient for displaying the full image along the acquisition process. On the contrary, the dictionary learning-based methods are very performant, but are memory and computation demanding. They are chosen in priority to refine the reconstructed image after experimenting. Finally, only a few works attempt to fill this gap. The main objective of this Ph.D. thesis is to propose fast and accurate reconstruction algorithms for STEM-EELS imaging. Similarly to the interpolation methods, they should be fast enough to visualize the reconstructed image along the acquisition. Meanwhile, they should also achieve better reconstruction performances than those reached by interpolation, close to those of dictionary learning-based methods. To that end, regularized least square methods are proposed in the context of spatially smooth samples or of periodic crystalline samples. The proposed algorithms are then tested based on synthetic as well as real data experiments. The interest of partial-sampling based methods and the performances with respect to other reconstruction methods are evaluated., En spectroscopie de perte d’énergie des électrons (EELS), l’échantillon à analyser est soumis à un faisceau d’électron et une détection de l’énergie perdue au cours de la traversée du matériau renseigne sur la composition chimique du composé. Pour des échantillons particulièrement sensibles aux dégâts d'irradiation électronique, comme par exemple des matériaux organiques, on cherche à limiter la dose totale d'électrons reçue par l'échantillon tout en obtenant un rapport signal-sur-bruit satisfaisant. Avec le développement récent de modules d’échantillonnage adaptés aux microscopes en transmission à balayage (STEM), l’acquisition initialement réalisée ligne par ligne est devenue hautement paramétrable. Ainsi, il est désormais possible de visiter un ensemble de positions spatiales quelconques au cours de l’acquisition. De nombreux travaux ont proposé de s’appuyer sur ces avancées techniques pour permettre une acquisition optimisée pour des échantillons sensibles. Pour une dose d’électron globale équivalente à un échantillonnage standard, ces stratégies consistent à visiter moins de positions spatiales, et donc à procéder à un échantillonnage partiel. Par conséquent, une dose d’électron par position spatiale plus élevée est autorisée, ce qui permet d’augmenter le rapport signal-sur-bruit de chaque spectre mesuré. En contrepartie, une étape de post-traitement est nécessaire pour reconstruire l’ensemble de l’image, en particulier les spectres associés aux positions spatiales non visitées au cours de l’acquisition. Parmi les techniques de reconstruction utilisées dans la littérature, les méthodes d’interpolation sont rapides mais peu précises ; elles sont d’un intérêt tout particulier pour visualiser l’image complète au cours de l’acquisition. Au contraire, les techniques par apprentissage de dictionnaire sont très performantes, mais coûteuses tant en mémoire qu’en temps de calcul, et sont donc privilégiées pour raffiner l’image reconstruite après l’expérimentation. En définitive, peu de travaux ont cherché à combler ce fossé. L’objectif principal de cette thèse est de proposer des algorithmes de reconstruction rapides et performants en imagerie EELS. Ils devront, comme pour les méthodes d’interpolation, être suffisamment rapides pour visualiser l’image reconstruite au cours de l’acquisition. D’autre part, ces méthodes devront également afficher de meilleures performances que celles données par l’interpolation, voire proches de celles des techniques par apprentissage de dictionnaire. Pour cela, des méthodes par moindres carrés régularisés sont envisagées dans le cas d’échantillons spatialement lisses et d’échantillons cristallins périodiques. Les algorithmes proposés sont ensuite testés en s’appuyant sur des données synthétiques et réelles. L’intérêt de l’approche par acquisition partielle et les performances par rapport à d’autres méthodes de reconstruction sont étudiés.
