Abstract: Démonstration; International audience; Recent advances in high-throughput technologies have revolutionized the analysis in the field of the plant sciences. However, there is an urgent need to effectively integrate and assimilate complementary information to understand the biological system in its entirety. We have developed AgroLD, a knowledge graph that exploits Semantic Web technologies to integrate data of interest for the plant science community e.g., rice, wheat, arabidopsis and in this way facilitate the formulation and validation of new scientific hypotheses. AgroLD contains around 900M triples created by annotating and integrating more than 100 datasets coming from 15 data sources. Our objective is to offer a domain specific knowledge platform to answer complex biological and plant sciences questions related to the implication of genes in, for instance, plant disease resistance or adaptative responses to climate change. In this demo, we present some results which currently focused on genomics, genetics and trait associations.

Abstract: International audience; Recent advances in high-throughput technologies have resulted in tremendous increase in the amount of data in the agronomic domain. There is an urgent need to effectively integrate complementary information to understand the biological system in its entirety. We have devel- oped AgroLD, a knowledge graph that exploits the Semantic Web technology and some of the relevant standard domain ontologies, to integrate information on plant species and in this way facilitating the formulation of new scientific hypotheses. We present some integration results of the project, which initially focused on genomics, proteomics and phenomics.; Les récents progrès des technologies à haut débit ont entraîné une explosion de la quantité de données dans le domaine agronomique. Il est urgent d'intégrer efficacement des informations complémentaires pour comprendre le système biologique dans sa globalité. Nous avons développé AgroLD, une base de connaissances qui exploite la technologie du Web sémantique et des ontologies du domaine biologique pertinentes, pour intégrer les informations sur les espèces végétales et faciliter ainsi la formulation de nouvelles hypothèses scientifiques. Nous présentons des résultats sur le processus d'intégration et sur la plateforme visualisation des données, qui était initialement axé sur la génomique, la protéomique et la phénomique.

Abstract: La compréhension des relations génotype-phénotype est un des axes les plus important de la recherche en agronomie. Or les interactions génotype-phénotype sont complexes à identifier car elles s'expriment à différentes échelles moléculaires dans la plante et subissent de fortes influences de la part des facteurs environnementaux. Les technologies d'analyses haut-débit ne permettent de capturer que partiellement cette dynamique. Même si ces technologies permettent d'aller toujours plus loin dans l'obtention de nouvelles données, notre connaissance reste encore parcelLaire pour élucider les mécanismes moléculaires qui régissent l'expression des caractères phénotypiques complexes. Les nouveaux défis consistent à comprendre les relations complexes existant entre les différents éléments moléculaires responsables de l'expression du phénome. Cet objectif ne peut être atteint qu'en intégrant des informations de différents niveaux dans un modèle intégrateur utilisant une approche systémique afin de comprendre le fonctionnement réel d'un système biologique. Mon projet de recherche aborde le problème suivant : Comment structurer et gérer la complexité des données biologiques afin d'en extraire de la connaissance permettant d'identifier les mécanismes moléculaires contrôlant l'expression de phénotypes chez les plantes. L'objectif de ce projet sera de déterminer si la représentation d'information sous forme de graphes de connaissances est adaptée pour formuler des hypothèses de recherche permettant de lier le génotype au phénotype. En prenant le riz comme modèle, l'objectif sera de construire des réseaux d'interaction moléculaires à partir de données éparses afin d'identifier les gènes clés pour l'amélioration des plantes. Plusieurs approches de recherche sont envisagées : intégration des données, enrichissement des connaissances, applications sur les graphes de connaissances. Dans ce processus, une première voie consistera à transformer et intégrer dynamiquement ces données dans la base de connaissance AgroLD pour les rendre plus facilement utilisables en terme algorithmique. Une deuxième voie consistera à proposer de nouvelles méthodes d'enrichissement des connaissances. Dans un premier temps, en se focalisant sur des méthodes d'annotation sémantique. Puis, afin d'enrichir les liens entre les différents graphes générés et ainsi produire un réseau d'interaction qui permettra la découverte de nouvelles connaissances, de nouvelles méthodes de liage de données seront développées. Enfin, afin de permettre une recherche d'information efficace, plusieurs méthodes et algorithmes de priorisation de gènes candidats seront évaluées et proposées.

Abstract: Agronomy/agriculture and biodiversity (ag & biodiv) communities face several major societal, economic, and environmental challenges that data science approaches will help address. To achieve their goals, researchers of these communities must be able to rapidly discover, aggregate, integrate, and analyse different types of data and information sources. Semantic technologies, combined to open, FAIR data and services, is one of the answers to fully knowledge-driven, and transparent science and innovation. The D2KAB project (www.d2kab.org) aims to create a framework to turn agronomy and biodiversity data into knowledge – semantically described, interoperable, actionable, open – and investigate the scientific methods and tools to exploit this knowledge for applications in agriculture and biodiversity sciences. This project, funded by French ANR (2019-2023), will provide the means –ontologies and linked open data– for ag & biodiv to embrace semantic Web technologies in order to produce and exploit FAIR data and services. To do so, D2KAB will develop new original methods and algorithms in the following areas: data integration, text mining, semantic annotation, ontology alignment and linked data exploitation and visualization. D2KAB project brings together a unique multidisciplinary consortium of 12 partners to achieve this objective: 2 informatics research units (LIRMM, I3S); 6 INRA/IRSTEA/IRD research units at the interface of computer science and ag & biodiv (URGI, MaIAGE, IATE, DIST, TSCF, DIADE) specialized in agronomy or agriculture; 2 labs in biodiversity and ecosystem research (CEFE, URFM); 1 association of agriculture stakeholders (ACTA); and 1 partnership with Stanford BMIR department. Three main goals drive D2KAB’s roadmap: To develop state-of-the-art methods and technologies for ontology lifecycle and alignment. To build the agronomy, agriculture and biodiversity Linked Open Data cloud. To enable new semantically driven agronomy and biodiversity science. The work is starting from the recommendations of several RDA WG and IG already published or in progress (e.g. Agrisemantic WG, Vocabulary Services IG, Wheat and Rice Data Interoperability WGs, Agricultural Data IG, SHARC IG). Some of the key technological building blocks of D2KAB are AgroPortal, a reference repository for ontologies and vocabularies in agronomy; AgroLD, a semantic Web knowledge base that integrates agronomic data from public databases including GO associations, Gramene, UniprotKB, and OryGenesDB ; Corese, a semantic Web factory that implements the W3C standards RDF, RDFS, OWL-RL and SPARQL, and LDScript, a Linked Data Script Language, and STTL, the SPARQL Template Transformation Language for RDF; and Alvis, a text mining for semantic normalisation of free text by ontologies. D2KAB will allow the valorization of ag & biodiv data into real world applications leading to economic impact, smart agriculture and ecological preservation. Five driving scenarios are planned: development of an ontology-based expert system to select food packaging solutions; creation of an augmented semantic reader for Plant Health Bulletins; advanced integration of textual and experimental data on wheat phenotypes; development of new ontologies on plant root traits and extension of the Thesaurus Of Plant Characteristics; integration of plant functional biogeography data related to the Mediterranean Basin. Each of the project scenarios will have a significant impact and produce concrete outcomes for ag & biodiv scientific communities and socio-economic stakeholders in agriculture.

Abstract: International audience; Recent advances in high-throughput technologies have resulted in a tremendous increase in the amount of omics data produced in plant science. This increase, in conjunction with the heterogeneity and variability of the data, presents a major challenge to adopt an integrative research approach. We are facing an urgent need to effectively integrate and assimilate complementary datasets to understand the biological system as a whole. The Semantic Web offers technologies for the integration of heterogeneous data and their transformation into explicit knowledge thanks to ontologies. We have developed the Agronomic Linked Data (AgroLD-www.agrold.org), a knowledge-based system relying on Semantic Web technologies and exploiting standard domain ontologies, to integrate data about plant species of high interest for the plant science community e.g., rice, wheat, arabidopsis. We present some integration results of the project, which initially focused on genomics, proteomics and phenomics. AgroLD is now an RDF (Resource Description Format) knowledge base of 100M triples created by annotating and integrating more than 50 datasets coming from 10 data sources-such as Gramene.org and TropGeneDB-with 10 ontologies-such as the Gene Ontology and Plant Trait Ontology. Our evaluation results show users appreciate the multiple query modes which support different use cases. AgroLD's objective is to offer a domain specific knowledge platform to solve complex biological and agronomical questions related to the implication of genes/proteins in, for instances, plant disease resistance or high yield traits. We expect the resolution of these questions to facilitate the formulation of new scientific hypotheses to be validated with a knowledge-oriented approach.

Abstract: International audience; Text mining is becoming an important part of research topic in biology with the original purpose to extract biological entities such as genes, proteins and traits to extend the knowledge from scientific papers. However, few thorough studies on text mining and applications are developed for plant molecular biology data, especially rice, thus resulting a lack of datasets available to train models. Since there is no/rare benchmark for rice, we have to face various difficulties in exploiting advanced machine learning methods for accurate analysis of rice bibliography. In this article, we developed a new training datasets (Oryzabase) as the benchmark. Then, we evaluated the performance of several current approaches to find a methodology with the best results and assigned it as the state of the art method for our own technique in the future. We applied Name Entities Recognition (NER) tagger, which is built from a Long Short Term Memory model, and combined with Conditional Random Fields (LSTM-CRF) to extract information of plant genes and proteins. We analyzed the performance of LSTM-CRF when applying to the Oryzabase dataset and improved the results up to 89% in F1. We found that on average, the result from LSTM-CRF is more exploitable with the new benchmark.

Abstract: International audience; Our project is to develop and support a reference ontology repository for the agronomic domain. By reusing the NCBO BioPortal technology, we have already designed and implemented a prototype ontology repository for plants and a few crops. We plan to turn that prototype into a real service to the community. The AgroPortal project aims at reusing the scientific outcomes and experience of the biomedical domain in the context of plant, agronomic and environment sciences. We will offer an ontology portal which features ontology hosting, search, versioning, visualization, comment, but we will also offer services for semantically annotating data with the ontologies, as well as storing and exploiting ontology alignments and data annotations. All of these within a fully semantic web compliant infrastructure. The main objective of this project is to enable straightforward use of agronomic related ontologies, avoiding data managers and researchers the burden to deal with complex knowledge engineering issues to annotate the research data. The AgroPortal project will specifically pay attention to respect the requirements of the agronomic community and the specificities of the crop domain. We will first focus on the outputs of a few existing driving agronomic use cases related to rice and wheat, with the goal of generalizing to other Crop Ontology related use cases. AgroPortal will offer a robust and stable platform that we anticipate will be highly valued by the community.

Abstract: International audience; The drastic growth in data in the recent years, within the Agronomic sciences has brought the concept of knowledge management to the forefront. Some of the factors that contribute to this change include a) conducting high-throughput experiments have become affordable, the time spent in generating data through these experiments are minuscule when compared to its integration and analysis; b) publishing data over the web is fairly trivial and c) multiple databases exist for each type of data (i.e. ‘omics’ data) with a possible overlap or slight variation in its coverage. In most cases these sources remain autonomous and disconnected. Hence, efficiently managed data and the underlying knowledge in principle will make data analysis straightforward aiding in more efficient decision making. At the Institute of Computational Biology (IBC), we are involved in developing methods to aid data integration and knowledge management within the domain of Agronomic sciences to improve information accessibility and interoperability. To this end, we address the challenge by pursuing several complementary research directions towards: distributed, heterogeneous data integration.This talk will focus mainly on, ongoing projects at IBC:a) The AgroPortal project aims at developing a reference ontology repository for the agronomic domain. By reusing the NCBO BioPortal technology, we will offer an ontology portal which features ontology hosting, search, versioning, visualization, comment, but we will also offer services for semantically annotating data with the ontologies, as well as storing and exploiting ontology alignments and data annotations. b) Agronomic Linked Data (AgroLD): is a Semantic Web knowledge base designed to integrate data from various publically available plant centric data sources. These include Gramene, Oryzabase, TAIR and resources from the South Green platform among many others. The aim of AgroLD project is to provide a portal for bioinformaticians and domain experts to exploit the homogenized data towards enabling to bridge the knowledge.

Abstract: National audience; This application is developed in the context of studies of genetic and phenotypic diversity in Asian and African rice (Oryza sativa and Oryza glaberrima). The objective of these studies is to identify by association genetics approaches some genes of interest in order to understand biological processes related to plant development and plasticity or disease resistance and their exploitation by breeding programs. These studies require handling large volumes of data that are heterogeneous and stored in different formats (Excel file, structured or semi-structured text, images, etc.). The volume and diversity of data can be a challenge for researchers for their optimal exploitation. The design of relational databases appears limited and not scalable. In this context, we have developed a tool for integration and generic indexing to navigate, share and annotate these data in order to exploit them. For this purpose, the project is based on a NoSQL management system Document-oriented - MongoDB, allowing data to be dynamically organized and modeled. The innovative aspect of this project is the development of a scalable system that allows users to perform all the steps from data integration to the query formulation.

Abstract: National audience; Current research in Agronomy has produced a vast amount of genomic, genetic and phenomic data. To deal with the Volume, Variety and Velocity of those data, it is necessary to first refine to candidate datasets through data discovery then to integrate them through semantic web technologies. Data discovery is an approach that allows to easily search for datasets based on keywords and metadata. The plant bioinformatic node of the Institut Français de Bioinformatique (IFB) gives access to several public information systems hosting domain specific data. It is composed of five bioinformatics platforms : the South Green platform, the LIPM platform, the Roscoff platform ABiMS, the platform for Arthopods for Agroecosystems Arthropods and the URGI platform. The later one plays a key role in several national an international projects like the Whea Initiative. Those platforms integrate several plant genomic, genetic and phenomic data, which they need to expose in data discovery and integration systems. The distributed data discovery system need an ETL (Extraction, Transformation and Loading) based integration pipeline implemented on each platform. This ETL can either be developed from scratch or be based on existing technologies such as KarmaWeb, Talend or Open Refine. The pipeline is being developed at the URGI, and will be deployed on all IFB plant nodes. The data discovery system is based on SolR (implemented in the Transplant portal http://www.transplantdb.eu) which uses the Lucene search framework at its core for full-text indexing. Here, we will present the data discovery system architecture and the ETL solutions evaluation and comparison. Work funded by IFB investment for the future infrastructure project, IFB_Plant node.

Abstract: National audience; Our project is to develop and support a reference ontology repository for the agronomic domain. By reusing the NCBO BioPortal technology, we have already designed and implemented a prototype ontology repository for plants and a few crops. We plan to turn that prototype into a real service to the community. The AgroPortal project aims at reusing the scientific outcomes and experience of the biomedical domain in the context of plant, agronomic and environment sciences. We will offer an ontology portal which features ontology hosting, search, versioning, visualization, comment, but we will also offer services for semantically annotating data with the ontologies, as well as storing and exploiting ontology alignments and data annotations. All of these within a fully semantic web compliant infrastructure. The main objective of this project is to enable straightforward use of agronomic related ontologies, avoiding data managers and researchers the burden to deal with complex knowledge engineering issues to annotate the research data. The AgroPortal project will specifically pay attention to respect the requirements of the agronomic community and the specificities of the crop domain. We will first focus on the outputs of a few existing driving agronomic use cases related to rice and wheat, with the goal of generalizing to other Crop Ontology related use cases. AgroPortal will offer a robust and stable platform that we anticipate will be highly valued by the community.

Abstract: International audience; Today, the revolution in empirical technologies has generated vast amounts of data. This data deluge has created an urgent need to assimilate it with a panoramic view. To this end, information systems play a central role in managing and integrating these data, aiding the biologists in exploiting this integrated information for the extraction of new knowledge. The plant bioinformatics node of the Institut Français de Bioinformatique (IFB) maintains public information systems where a variety of domain specific data are integrated. Currently, efforts are being taken to expose the IFB plant bioinformatics resources as RDF, utilising domain specific ontologies and metadata. Here, we present the overview and the progress of the project.

Abstract: International audience; The advancement of empirical and information technologies in the recent years have drastically increased the amount of data in fields of Life Sciences, and Agronomic Sciences. To understand the complexity of a given system it is important to link (integrate) diverse datasets. A promising solution towards data integration challenges is offered by the Semantic Web technologies1. The Semantic Web was proposed, to remedy the fragmentation of all potentially useful information on the web. Currently, the bio-medical domain has accepted the Semantic Web technologies as a means to manage (integrate) knowledge. Although we are witnessing an increased usage of ontologies within the Agronomic Sciences, the data in this domain is highly distributed in nature. Utilizing these data resources more effectively and taking advantage of associated cross-disciplinary research opportunities poses a major challenge to both domain experts and information technologists.

Abstract: International audience; Semantic web standards, tools, ontologies and related technologies have considerably matured in the recent years. Nowadays, accessing a wide catalogue of biological, social, environmental, and ecological data sources helps stakeholders working on biodiversity to answer their complex questions. Will the real time access to web resources effectively support the definition of strategies to conserve and manage biodiversity? How might semantic web technologies help us to handle the complex and heterogeneous big data related to biodiversity? The workshop aims to identify the key challenges faced by the bioinformatics community, discuss potential solutions and identify the opportunities emerging from the trans-disciplinary interactions between Plant Science and Informatics experts. Therefore, we expect the bioinformatics experts to explain how they apply semantic web standards and tools to their scientific topic, from biology, agriculture, agro-ecology, genomics, environmental studies, to social sciences, citizen sciences. Research papers presenting various aspects of semantic web technologies applied to biodiversity data, ranging from position papers to implemented systems descriptions and their evaluation, will be selected. We are particularly interested in the use of the semantic technologies to design and develop systems that supports research on agricultural and wild biodiversity conservation and management for food security. Examples may include strategies for resilience to climate change pressures, sustainability of productive ecosystems, ecosystems services monitoring or territories management, rather than systems supporting only research on climate patterns or soil erosion.

Abstract: In this document, we present research topic developed in the context of heterogeneous data integration in plant functional genomic. Plant functional genomic is a biological framework where several disciplines and techniques take part in the discover of genes function. It generates a large quantity of data which the scientists manage in various ways. However, many data sources, complementary or overlapping, are necessary to enrich information about genes function. The problem comes from the distribution, the autonomy and the heterogeneity of these sources. That drags biologists seeking information, to integrate results manually. The objective of this thesis is to make easier the scientists searches and to reach in a transparent way information resulting from several data sources. For that, we propose two approaches in order to evaluate the advantages and the disadvantages of them. Firstly we propose the integration of sources through the adaptation of a mediation system : Select. Successor of DISCO, Le Select allows the integration of heterogeneous and distributed data sources through a relationnal integration model. Secondly, we propose the creation of a user personalized environment that integrate data sources through workflows of Web services. This system is based on BioMOBY system and its Central Registry. To conclude, we propose a methodology adapted to the needs for similar integration projects.; Les recherches que nous présentons dans ce mémoire s’inscrivent dans le cadre des problématiques d’intégration de données hétérogènes en génomique fonctionnelle végétale. La génomique fonctionnelle se définit en biologie comme un cadre dans lequel plusieurs disciplines et techniques participent à la découverte de la fonction des gènes. Elle génère un volume important de données que les scientifiques gèrent de manières diverses. Or de nombreuses sources de données, qu’elles soient complémentaires ou chevauchantes, sont nécessaires pour enrichir les informations sur la fonction des gènes. Le problème est qu’elles sont stockées de manière distribuées, autonomes avec plusieurs niveaux d’hétérogénéité, laissant le biologiste chercher l’information et intégrer les résultats manuellement. L’objectif de cette thèse est de permettre aux scientifiques d’accéder de manière transparente aux informations issues de plusieurs sources de données de génomique fonctionnelle. Pour cela nous nous proposons d’aborder deux approches afin d’en évaluer les avantages et les inconvénients. Premièrement nous proposons l’intégration de sources à travers l’adaptation d’un système de médiation de données et de programmes : Le Select. Successeur de DISCO, Le Select permet l’intégration de sources de données hétérogènes et distribuées avec un modèle pivot relationnel. Deuxièmement, nous proposons la création d’un environnement utilisateur personnalisé intégrant les sources à travers des enchaînements de services Web. Ce système est basé sur l’application BioMOBY et son annuaire de services bioinformatiques. Pour conclure, fort de l’expérience menée sur l’intégration et le partage, nous proposons une méthodologie adaptée aux besoins d’intégration pour des projets analogues.
