The aim of the study was to establish a live/dead qPCR with propidium monoazide (PMA) that can quantitatively differentiate between viable/non-viable microorganisms in dental hard tissues. Human premolars (n = 88) were prepared with nickel–titanium instruments and incubated with E. faecalis (21 d). Subsequently, the bacteria in half of the teeth were devitalized by heat inactivation (100 °C, 2 h). The following parameters were tested: PMA concentrations at 0 µmol (control), 50 µmol, 100 µmol, and 200 µmol; PMA incubation times of 30 min and 60 min, and blue light treatment for 30 min and 60 min. The teeth were ground using a cryomill and the bacterial DNA was quantified using qPCR, ANOVA, and p = 0.05. The qPCR of the control group detected a similar number of avital 9.94 × 106 and vital 1.61 × 107 bacterial cells. The use of PMA inhibited the amplification of DNA from non-viable cells during qPCR. As a result, the best detection of avital bacteria was achieved with the following PMA parameters: (concentration, incubation time, blue light treatment) 200-30-30; 5.53 × 104 (avital) and 1.21 × 100.7 (vital). The live/dead qPCR method using PMA treatment is suitable for the differentiation and quantification of viable/non-viable microorganisms in dentin, as well as to evaluate the effectiveness of different preparation procedures and antimicrobial irrigants in other biological hard substances. Biological control of seedborne pathogens and soilborne seedling pathogens through antagonists applied on seeds is an alternative to chemical seed treatments. Information on the viability of inocula on treated seeds is essential for any development and use of beneficial fungi or bacteria on seeds. Generic fungal and bacterial qPCR assays were combined with the nucleic acid intercalating dyes ethidium monoazide (EMA) and propidium monoazide (PMAxx) for the quantification of viable cells of fungi and bacteria on seeds. The applied protocols for generic fungal viability qPCR (v-qPCR) in combination with EMA and PMAxx and for generic bacterial v-qPCR in combination with PMAxx allowed the viability quantification of fungal and bacterial isolates representing a broad range of species with the exception of fungal species with highly melanized conidia. A first application of v-qPCR to coated seeds of onion and spinach indicated a differential plant species effect on survival of a coated fungus and a yeast with a generally better survival on seeds of spinach compared to seeds of onions and a similar good survival of the bacterium L. enzymogenes 3.1T8 on both seed types. The v-qPCR protocols can be applied in screening assays aiming at the selection of new antagonists with higher survival potentials and the development of new seed processing technologies compatible with coated antagonists.

Quantifying viruses in wastewater via RT-qPCR provides total genomic data but does not indicate the virus capsid integrity or the potential risk for human infection. Assessing virus capsid integrity in sewage is important for wastewater-based surveillance, since discharged effluent may pose a public health hazard. While integrity assays using cell cultures can provide this information, they require specialised laboratories and expertise. One solution to overcome this limitation is the use of photo-reactive monoazide dyes (e.g., propidium monoazide [PMAxx]) in a capsid integrity-RT-qPCR assay (ci-RT-qPCR). In this study, we tested the efficiency of PMAxx dye at 50 μM and 100 μM concentrations on live and heat-inactivated model viruses commonly detected in wastewater, including adenovirus (AdV), hepatitis A (HAV), influenza A virus (IAV), and norovirus GI (NoV GI). The 100 μM PMAxx dye concentration effectively differentiated live from heat-inactivated viruses for all targets in buffer solution. This method was then applied to wastewater samples (n = 19) for the detection of encapsulated AdV, enterovirus (EV), HAV, IAV, influenza B virus (IBV), NoV GI, NoV GII, and SARS-CoV-2. Samples were negative for AdV, HAV, IAV, and IBV but positive for EV, NoV GI, NoV GII, and SARS-CoV-2. In the PMAxx-treated samples, EV, NoV GI, and NoV GII showed −0.52–1.15, 0.9–1.51, and 0.31–1.69 log reductions in capsid integrity, indicating a high degree of potentially infectious virus in wastewater. In contrast, SARS-CoV-2 was only detected using RT-qPCR but not after PMAxx treatment, indicating the absence of encapsulated and potentially infectious virus. In conclusion, this study demonstrates the utility of PMAxx dyes to evaluate capsid integrity across a diverse range of viruses commonly monitored in wastewater. [ABSTRACT FROM AUTHOR]

The ecological fitness of the biological control strains Bacillus velezensis A17 and Lactiplantibacillus plantarum PM411 was evaluated in different crops, geographical zones, and growing seasons. Both strains (2 g L−1 of dried formulation) were spray-inoculated on apricot trees, peach trees, and grapevines. Depending on the crop, flowers, fruits, and leaves were picked at several sampling time points. The population dynamics of viable, viable but non-culturable, and dead cells were studied by comparing viability qPCR (v-qPCR), qPCR, and plate counting estimations. A17 showed high survival rates in apricot, peach, and grapevine organs. The A17 viability was confirmed since qPCR and v-qPCR estimations did not significantly differ and were rather constant after field applications. However, higher population levels were estimated by plate counting due to the non-selective characteristics of the medium used. The viability of PM411 was constrained by plant organ, crop, and climate conditions, being higher in apricot than in grapevine. PM411 survival declined after field application, indicating difficulties in its establishment. The PM411 population level was made up of dead, culturable, and viable but non-culturable cells since significant differences between the three methods were observed. In conclusion, A17 and PM411 differ strongly in their survival in grapevine, peach, and apricot.

The aim of this study was to investigate the survival of Campylobacter jejuni in dairy matrices by viability qPCR. Survival in UHT milk was examined first and the cheese outbreak strain, C. jejuni 11 218 showed enhanced tendency to become viable but nonculturable (VBNC). It survived for long at different pH values, in raw and fermented milk and cheese. Viability qPCR was also used to examine the occurrence of viable Campylobacter spp. in raw milk, detecting the bacteria in 40.9% of 25 mL samples negative on culture. Frontline laboratories are adopting culture-independent diagnostic testing (CIDT) such as nucleic acid amplification tests (NAATs) due to numerous advantages over culture-based testing methods. Paradoxically, the viability of pathogens, a crucial factor determining active infections, cannot be confirmed with current NAATs alone. A recent development of viability PCR (vPCR) was introduced to mitigate this limitation associated with real-time PCR (qPCR) by using a DNA-intercalating dye to remove residual and dead cell DNA. This study assessed the applicability of the vPCR assay on diarrheal stools. Eighty-five diarrheal stools confirmed for Salmonellosis were tested via qPCR and vPCR using in-house primers and probe targeting the invA gene. vPCR-negative stools (Ct cut off > 31) were enriched in mannitol selenite broth (MSB) to verify low bacterial loads. vPCR assay showed ~89% sensitivity (qPCR- and vPCR-positive stools: 76/85). vPCR-negative stools (9/85; qPCR-positive: 5; qPCR-negative: 4) were qPCR- and culture-positive post-MSB-enrichment and confirmed the presence of low viable bacterial loads. Random sampling error, low bacterial loads, and receiving stools in batches could contribute to false negatives. This is a pilot study and further investigations are warranted to explore vPCR to assess pathogen viability in a clinical setting, especially when culture-based testing is unavailable. Seeds may harbour plant pathogens and, therefore, may be regarded as a possible pathway for their dissemination along trade routes worldwide. Heat treatment appears to be a proper seed sanitation method to comply with the requirement of phytosanitary measures. Carrot seeds have been supposed as a pathway for the dissemination of Candidatus Liberibacter solanacearum, although vertical pathogen transmission is still under debate: nonetheless, such seeds may be conveniently heat treated as a sanitation method. We used a dry thermal treatment (50 ± 1 °C for 72 h) to sanitize seeds from Ca. Liberibacter solanacearum and, since this bacterium is not cultivable, we additionally implemented and evaluated a viability qPCR protocol able to detect only viable cells, therefore confirming seed sanitation. The population of the pathogen was estimated through a plasmid calibration curve. The infection of Ca. Liberibacter solanacearum was quantified in two positive samples at approx. 5 × 106 cells gram −1 of seed. Seed sample tested with monoazides (EMA and PMA) qPCR clearly indicated that seed-associated bacteria lost their viability during the heat treatment, thus confirming seed sanitation. Finally, such heat treatment did not affect seed viability and seed quality: conversely, a remarkable reduction of seed saprophytes was observed, together with a better vigour germination performance. Red sea bream iridovirus (RSIV) is an important aquatic virus that causes high mortality in marine fish. RSIV infection mainly spreads through horizontal transmission via seawater, and its early detection could help prevent disease outbreaks. Although quantitative PCR (qPCR) is a sensitive and rapid method for detecting RSIV, it cannot differentiate between infectious and inactive viruses. Here, we aimed to develop a viability qPCR assay based on propidium monoazide (PMAxx), which is a photoactive dye that penetrates damaged viral particles and binds to viral DNA to prevent qPCR amplification, to distinguish between infectious and inactive viruses effectively. Our results demonstrated that PMAxx at 75 μM effectively inhibited the amplification of heat-inactivated RSIV in viability qPCR, allowing the discrimination of inactive and infectious RSIV. Furthermore, the PMAxx-based viability qPCR assay selectively detected the infectious RSIV in seawater more efficiently than the conventional qPCR and cell culture methods. The reported viability qPCR method will help prevent the overestimation of red sea bream iridoviral disease caused by RSIV. The use of controlled mixed inocula of Saccharomyces cerevisiae and non-Saccharomyces yeasts is a common practice in winemaking, with Torulaspora delbrueckii, Lachancea thermotolerans and Metschnikowia pulcherrima being the most commonly used non-Saccharomyces species. Although S. cerevisiae is usually the dominant yeast at the end of mixed fermentations, some non-Saccharomyces species are also able to reach the late stages; such species may not grow in culture media, which is a status known as viable but non-culturable (VBNC). Thus, an accurate methodology to properly monitor viable yeast population dynamics during alcoholic fermentation is required to understand microbial interactions and the contribution of each species to the final product. Quantitative PCR (qPCR) has been found to be a good and sensitive method for determining the identity of the cell population, but it cannot distinguish the DNA from living and dead cells, which can overestimate the final population results. To address this shortcoming, viability dyes can be used to avoid the amplification and, therefore, the quantification of DNA from non-viable cells. In this study, we validated the use of PMAxx dye (an optimized version of propidium monoazide (PMA) dye) coupled with qPCR (PMAxx-qPCR), as a tool to monitor the viable population dynamics of the most common yeast species used in wine mixed fermentations (S. cerevisiae, T. delbrueckii, L. thermotolerans and M. pulcherrima), comparing the results with non-dyed qPCR and colony counting on differential medium. Our results showed that the PMAxx-qPCR assay used in this study is a reliable, specific and fast method for quantifying these four yeast species during the alcoholic fermentation process, being able to distinguish between living and dead yeast populations. Moreover, the entry into VBNC status was observed for the first time in L. thermotolerans and S. cerevisiae during alcoholic fermentation. Further studies are needed to unravel which compounds trigger this VBNC state during alcoholic fermentation in these species, which would help to better understand yeast interactions.

Cork matrices biofunctionalized with Moringa oleifera seed extracts (MoSe) have potential for use as a biofilter with antibacterial properties to reduce waterborne pathogens. The aim of this study was to evaluate the effect of cork biofunctionalized with active antimicrobial compounds of MoSe (f-cork) on the inhibition of Escherichia coli (InhEc). The LacZ gene from a strain of E. coli was used as the target sequence using viability quantification Polymerase Chain Reaction (qPCR) and differentiation of viable and dead bacteria through selective cell viability PMA staining. To perform this, a 27−4 fractional factorial design and a biofiltration system were used to evaluate the effect of the active protein in MoSe immobilized in granulated cork on InhEc. We found that the potential for antimicrobial activity increased with f-cork for an effective maximal bacterial reduction (99.99%; p < 0.05). The effect of f-cork functionalized with MoSe on E. coli viability was of 0.024% and 0.005% for the cells exposed to PMA, respectively, being the relevant conditions in treatment 2: (0 L/min) without aeration, (5%) MoSe and (5 mm) cork particle. In conclusion, the f-cork functionalized with MoSe presented biosorbent and antibacterial properties that effectively reduced the E. coli growth. [ABSTRACT FROM AUTHOR]

• Viability of sweet cherry powdery mildew conidia decrease in a few days on detached fruit. • PNW postharvest practices restrict P. clandestina conidia on exported fruit. • Conidia from fumigated cherries were unable to infect its host therefore non-viable. Powdery mildew of sweet cherry in the Pacific Northwest (PNW) is caused by Podosphaera clandestina, which infects fruit and leaves. Disease symptoms are commonly observed near harvest and such infections are a major concern for offshore cherry markets due to the possibility of diseased cherries providing inoculum to establish the pathogen in a region where P. clandestina has not been reported. The present study was designed to identify periods at which fruit infections are most severe and to determine the efficacy of PNW's industry postharvest handling practices on the survival of P. clandestina conidia on diseased fruit surfaces. Morphological characteristics and next-generation sequencing (NGS) platform was used to identify the causal agent of foliar and fruit powdery mildew found in the PNW. We combined qPCR and, the use of a viability dye, propidium monoazide (PMA), to differentiate between viable and dead (membrane-compromised) conidia. These tools helped to determine the viability of conidia in real-time. Conidia on the fruit surface naturally lost their viability within a few days of harvest. Postharvest treatments in the PNW include hydrocooling with chlorinated water and methyl bromide fumigation prior to export. These practices were extremely effective in deactivating all conidia on the fruit surface. The residual conidia recovered from the fruit surface after the postharvest treatments failed to establish consistent powdery mildew colonies on the susceptible host leaves; this confirms that diseased, treated cherries are unlikely to serve as a source of inoculum needed to establish the pathogen areas where it has not been documented. After postharvest treatments, regular sampling of conidia up to three weeks after harvest indicated that the conidia were non-viable. Results of this study indicated that the sweet cherry postharvest handling procedures in the PNW are effective for the elimination of the potential sources of P. clandestina inoculum associated with cherry fruit.
