The isotopic composition of xylem water (δX) is of considerable interest for plant source water studies. In‐situ monitored isotopic composition of transpired water (δT) could provide a nondestructive proxy for δX‐values. Using flow‐through leaf chambers, we monitored 2‐hourly δT‐dynamics in two tropical plant species, one canopy‐forming tree and one understory herbaceous species. In an enclosed rainforest (Biosphere 2), we observed δT‐dynamics in response to an experimental severe drought, followed by a 2H deep‐water pulse applied belowground before starting regular rain. We also sampled branches to obtain δX‐values from cryogenic vacuum extraction (CVE). Daily flux‐weighted δ18OT‐values were a good proxy for δ18OX‐values under well‐watered and drought conditions that matched the rainforest's water source. Transpiration‐derived δ18OX‐values were mostly lower than CVE‐derived values. Transpiration‐derived δ2HX‐values were relatively high compared to source water and consistently higher than CVE‐derived values during drought. Tracing the 2H deep‐water pulse in real‐time showed distinct water uptake and transport responses: a fast and strong contribution of deep water to canopy tree transpiration contrasting with a slow and limited contribution to understory species transpiration. Thus, the in‐situ transpiration method is a promising tool to capture rapid dynamics in plant water uptake and use by both woody and nonwoody species. Tropical peatlands are hotspots of methane (CH4) production but present high variation and emission uncertainties in the Amazon region. This is because the controlling factors of methane production in tropical peats are not yet well documented. Although inhibitory effects of nitrogen oxides (NO x ) on methanogenic activity are known from pure culture studies, the role of NO x in the methane cycling of peatlands remains unexplored. Here, we investigated the CH4 content, soil geochemistry and microbial communities along 1-m-soil profiles and assessed the effects of soil NO x and nitrous oxide (N2O) on methanogenic abundance and activity in three peatlands of the Pastaza-Marañón foreland basin. The peatlands were distinct in pH, DOC, nitrate pore water concentrations, C/N ratios of shallow soils, redox potential, and 13C enrichment in dissolved inorganic carbon and CH4 pools, which are primarily contingent on H2-dependent methanogenesis. Molecular 16S rRNA and mcrA gene data revealed diverse and novel methanogens varying across sites. Importantly, we also observed a strong stratification in relative abundances of microbial groups involved in NO x cycling, along with a concordant stratification of methanogens. The higher relative abundance of ammonia-oxidizing archaea (Thaumarchaeota) in acidic oligotrophic peat than ammonia-oxidizing bacteria (Nitrospira) is noteworthy as putative sources of NO x . Experiments testing the interaction of NO x species and methanogenesis found that the latter showed differential sensitivity to nitrite (up to 85% reduction) and N2O (complete inhibition), which would act as an unaccounted CH4 control in these ecosystems. Overall, we present evidence of diverse peatlands likely differently affected by inhibitory effects of nitrogen species on methanogens as another contributor to variable CH4 fluxes. Tropical peatlands are globally important carbon reservoirs that play a crucial role in fluxes of atmospheric greenhouse gases. Amazon peatlands are expected to be large source of atmospheric methane (CH4) emissions, however little is understood about the rates of CH4 flux or the microorganisms that mediate it in these environments. Here we studied a mineral nutrient gradient across peatlands in the Pastaza-Marañón Basin, the largest tropical peatland in South America, to describe CH4 fluxes and environmental factors that regulate species assemblages of methanogenic and methanotrophic microorganisms. Peatlands were grouped as minerotrophic, mixed and ombrotrophic categories by their general water source leading to different mineral nutrient content (rich, mixed and poor) quantified by trace elements abundance. Microbial communities clustered dependent on nutrient content (ANOSIM p < 0.001). Higher CH4 flux was associated with minerotrophic communities compared to the other categories. The most dominant methanogens and methanotrophs were represented by Methanobacteriaceae , and Methylocystaceae , respectively. Weighted network analysis demonstrated tight clustering of most methanogen families with minerotrophic-associated microbial families. Populations of Methylocystaceae were present across all peatlands. Null model testing for species assemblage patterns and species rank distributions confirmed non-random aggregations of Methylococcacae methanotroph and methanogen families (p < 0.05). We conclude that in studied amazon peatlands increasing mineral nutrient content provides favorable habitats for Methanobacteriaceae , while Methylocystaceae populations seem to broadly distribute independent of nutrient content. Summary: The prediction of vegetation responses to climate requires a knowledge of how climate‐sensitive plant traits mediate not only the responses of individual plants, but also shifts in the species and functional compositions of whole communities. The emission of isoprene gas – a trait shared by one‐third of tree species – is known to protect leaf biochemistry under climatic stress. Here, we test the hypothesis that isoprene emission shapes tree species compositions in tropical forests by enhancing the tolerance of emitting trees to heat and drought. Using forest inventory data, we estimated the proportional abundance of isoprene‐emitting trees (pIE) at 103 lowland tropical sites. We also quantified the temporal composition shifts in three tropical forests – two natural and one artificial – subjected to either anomalous warming or drought. Across the landscape, pIE increased with site mean annual temperature, but decreased with dry season length. Through time, pIE strongly increased under high temperatures, and moderately increased following drought. Our analysis shows that isoprene emission is a key plant trait determining species responses to climate. For species adapted to seasonal dry periods, isoprene emission may tradeoff with alternative strategies, such as leaf deciduousness. Community selection for isoprene‐emitting species is a potential mechanism for enhanced forest resilience to climatic change. [ABSTRACT FROM AUTHOR]

Basalt weathering is a key control over the global carbon cycle, though in situ measurements of carbon cycling are lacking. In an experimental, vegetation-free hillslope containing 330 m³ of ground basalt scoria, we measured real-time inorganic carbon dynamics within the porous media and seepage flow. The hillslope carbon flux (0.6-5.1 mg C m-2 h-1) matched weathering rates of natural basalt landscapes (0.4-8.8 mg C m-2 h-1) despite lacking the expected fieldbased impediments to weathering. After rainfall, a decrease in CO2 concentration ([CO2]) in pore spaces into solution suggested rapid carbon sequestration but slow reactant supply. Persistent low soil [CO2] implied that diffusion limited CO2 supply, while when sufficiently dry, reaction product concentrations limited further weathering. Strong influence of diffusion could cause spatial heterogeneity of weathering even in natural settings, implying that modeling studies need to include variable soil [CO2] to improve carbon cycling estimates associated with potential carbon sequestration methods. Acetylation of plant metabolites fundamentally changes their volatility, solubility and activity as semiochemicals. Here we present a new technique termed dynamic 13 C-pulse chasing to track the fate of C1-3 carbon atoms of pyruvate into the biosynthesis and emission of methyl acetate ( MA) and CO2. 13 C-labelling of MA and CO2 branch emissions respond within minutes to changes in 13 C-positionally labelled pyruvate solutions fed through the transpiration stream. Strong 13 C-labelling of MA emissions occurred only under pyruvate-2-13 C and pyruvate-2,3-13 C feeding, but not pyruvate-1-13 C feeding. In contrast, strong 13 CO2 emissions were only observed under pyruvate-1-13 C feeding. These results demonstrate that MA (and other volatile and non-volatile metabolites) derive from the C2,3 atoms of pyruvate while the C1 atom undergoes decarboxylation. The latter is a non-mitochondrial source of CO2 in the light generally not considered in studies of CO2 sources and sinks. Within a tropical rainforest mesocosm, we also observed atmospheric concentrations of MA up to 0.6 ppbv that tracked light and temperature conditions. Moreover, signals partially attributed to MA were observed in ambient air within and above a tropical rainforest in the Amazon. Isoprene is the most abundant of the hydrocarbon compounds emitted from vegetation and plays a major role in tropospheric chemistry. Models predict that future climate change scenarios may lead to an increase in global isoprene emissions as a consequence of higher temperatures and extended drought periods. Tropical rainforests are responsible for more than 80% of global isoprene emissions, so it is important to obtain experimental data on isoprene production and consumption in these ecosystems under control of environmental variables. We explored isoprene emission and consumption in the tropical rainforest model ecosystem of Biosphere 2 laboratory during a mild water stress, and the relationship with light and temperature. Gross isoprene production (GIP) was not significantly affected by mild water stress in this experiment because the isoprene emitters were mainly distributed among the large, canopy layer trees with deep roots in the lower soil profile where water content decreased much less than the top 30 cm. However, as found in previous leaf level and whole canopy studies, the ecosystem gross primary production was reduced by (32%) during drought, and as a consequence the percentage of fixed C lost as isoprene tended to increase during drought, from ca. 1% in wet conditions to ca. 2% when soil water content reached its minimum. GIP correlated very well with both light and temperature. Notably, soil isoprene uptake decreased dramatically during the drought, leading to a large increase in daytime net isoprene fluxes. El Niño–La Niña cycles strongly influence dry and wet seasons in the tropics and consequently nitrous oxide (N2O) emissions from tropical rainforest soils. We monitored whole-system and soil chamber N2O fluxes during 5-month-long droughts in the Biosphere 2 tropical forest to determine how rainfall changes N2O production. A consistent pattern of N2O flux changes during drought and subsequent wetting emerged from our experiments. Soil surface drying during the first days of drought, presumably increased gas transport out of the soil, which increased N2O fluxes. Subsequent drying caused an exponential decrease in whole-system (4.0±0.1% day−1) and soil chamber N2O flux (8.9±0.8% day−1; south chamber; and 13.7±1.1% day−1; north chamber), which was highly correlated with soil moisture content. Soil air N2O concentration ([N2O]) and flux measurements revealed that surface N2O production persisted during drought. The first rainfall after drought triggered a N2O pulse, which amounted to 25% of drought-associated reduction in N2O flux and 1.3±0.4% of annual N2O emissions. Physical displacement of soil air by water and soil chemistry changes during drought could not account for the observed N2O pulse. We contend that osmotic stress on the microbial biomass must have supplied the N source for pulse N2O, which was produced at the litter–soil interface. After the pulse, N2O fluxes were consistently 90% of predrought values. Nitrate change rate, nutrient, [N2O], and flux analyses suggested that nitrifiers dominated N2O production during the pulse and denitrifiers during wet conditions. N2O flux measurements in Biosphere 2, especially during the N2O pulse, demonstrate that large-scale integration methods, such as flux towers, are essential for improving ecosystem N2O flux estimates. Isoprene is the most abundant volatile hydrocarbon emitted by many tree species and has a major impact on tropospheric chemistry, leading to formation of pollutants and enhancing the lifetime of methane, a powerful greenhouse gas. Reliable estimates of global isoprene emission from different ecosystems demand a clear understanding of the processes of both production and consumption. Although the biochemistry of isoprene production has been studied extensively and environmental controls over its emission are relatively well known, the study of isoprene consumption in soil has been largely neglected. Here, we present results on the production and consumption of isoprene studied by measuring the following different components: (1) leaf and soil and (2) at the whole ecosystem level in two distinct enclosed ultraviolet light-depleted mesocosms at the Biosphere 2 facility: a cottonwood plantation with trees grown at ambient and elevated atmospheric CO2 concentrations and a tropical rainforest, under well watered and drought conditions. Consumption of isoprene by soil was observed in both systems. The isoprene sink capacity of litter-free soil of the agriforest stands showed no significant response to different CO2 treatments, while isoprene production was strongly depressed by elevated atmospheric CO2 concentrations. In both mesocosms, drought suppressed the sink capacity, but the full sink capacity of dry soil was recovered within a few hours upon rewetting. We conclude that soil uptake of atmospheric isoprene is likely to be modest but significant and needs to be taken into account for a comprehensive estimate of the global isoprene budget. Because of scaling problems point measurements of soil CO2 efflux on a small volume of soil may not necessarily reflect an overall community response. The aim of this study was to test this hypothesis in the Biosphere 2 facility and achieve the following broad goals: (1) investigate soil net CO2 exchange–temperature relationship at the community level; (2) compare soil net CO2 exchange at the community level to the traditional sample point estimates of CO2 efflux scaled up to the community level; (3) evaluate the usefulness of a facility such as Biosphere 2 for conducting community level experiments for studying response to a climatic perturbation under controlled environmental conditions. A 550 m3 volume of soil with 282, 15 cm tree stumps was enclosed at the Biosphere 2 Center and warmed from 10 to 25 °C over a period of 34 days. Net CO2 exchange from this community was measured at various points on the soil surface with 78.5 cm2 chambers and for the whole community using each of the three bays at Biosphere 2 Center as a closed system. Soil CO2 efflux rates obtained by point measurements showed tremendous variability from location to location. At the community level and with point measurements, net CO2 exchange increased exponentially with increasing soil temperatures. Q10 values from both the point and community level measurements ranged from 1.7 to 2.5. Scaling of point measurements by soil surface area and time overestimated community rates by 36% revealing some of the limitations of point measurements. This experiment demonstrates how Biosphere 2 facility could be used to study behavior of individual components and measure responses at the community level and test our capacity to scale point in time and space measures of community processes to the community level. Amazon forests are potentially globally significant sources or sinks for atmospheric carbon dioxide. In this study, we characterize the spatial trends in carbon storage and fluxes in both live and dead biomass (necromass) in two Amazonian forests, the Biological Dynamic of Forest Fragments Project (BDFFP), near Manaus, Amazonas, and the Tapajós National Forest (TNF) near Santarém, Pará. We assessed coarse woody debris (CWD) stocks, tree growth, mortality, and recruitment in ground-based plots distributed across the terra firme forest at both sites. Carbon dynamics were similar within each site, but differed significantly between the sites. The BDFFP and the TNF held comparable live biomass (167 ± 7.6 MgC·ha−1 versus 149 ± 6.0 MgC·ha−1, respectively), but stocks of CWD were 2.5 times larger at TNF (16.2 ± 1.5 MgC·ha−1 at BDFFP, versus 40.1 ± 3.9 MgC·ha−1 at TNF). A model of current forest dynamics suggests that the BDFFP was close to carbon balance, and its size class structure approximated a steady state. The TNF, by contrast, showed rapid carbon accrual to live biomass (3.24 ± 0.22 MgC·ha−1·a−1 in TNF, 2.59 ± 0.16 MgC·ha−1·a−1 in BDFFP), which was more than offset by losses from large stocks of CWD, as well as ongoing shifts of biomass among size classes. This pattern in the TNF suggests recovery from a significant disturbance. The net loss of carbon from the TNF will likely last 10–15 years after the initial disturbance (controlled by the rate of decay of coarse woody debris), followed by uptake of carbon as the forest size class structure and composition continue to shift. The frequency and longevity of forests showing such disequilibruim dynamics within the larger matrix of the Amazon remains an essential question to understanding Amazonian carbon balance., Earth and Planetary Sciences
