IntroductionScreening for metabolically relevant differentially expressed genes (DEGs) shared by hepatocellular carcinoma (HCC) and vascular cognitive impairment (VCI) to explore the possible mechanisms of HCC-induced VCI.MethodsBased on metabolomic and gene expression data for HCC and VCI, 14 genes were identified as being associated with changes in HCC metabolites, and 71 genes were associated with changes in VCI metabolites. Multi-omics analysis was used to screen 360 DEGs associated with HCC metabolism and 63 DEGs associated with VCI metabolism.ResultsAccording to the Cancer Genome Atlas (TCGA) database, 882 HCC-associated DEGs were identified and 343 VCI-associated DEGs were identified. Eight genes were found at the intersection of these two gene sets: NNMT, PHGDH, NR1I2, CYP2J2, PON1, APOC2, CCL2, and SOCS3. The HCC metabolomics prognostic model was constructed and proved to have a good prognostic effect. The HCC metabolomics prognostic model was constructed and proved to have a good prognostic effect. Following principal component analyses (PCA), functional enrichment analyses, immune function analyses, and TMB analyses, these eight DEGs were identified as possibly affecting HCC-induced VCI and the immune microenvironment. As well as gene expression and gene set enrichment analyses (GSEA), a potential drug screen was conducted to investigate the possible mechanisms involved in HCC-induced VCI. The drug screening revealed the potential clinical efficacy of A-443654, A-770041, AP-24534, BI-2536, BMS- 509744, CGP-60474, and CGP-082996.ConclusionHCC-associated metabolic DEGs may influence the development of VCI in HCC patients.

Cucumber (Cucumis sativus L.) is an agriculturally and economically important vegetable crop worldwide. The thickness of mesocarp is an important quality pertaining to edibility. The development of mesocarp, however, has received little attention. In this study, we selected one thick mesocarp line D8 to analyze the gene expression profiles of mesocarp at 0, 3, 6, and 9 days after pollination (DAP) by RNA sequencing. Genes mainly related to ribosomes, carbon metabolism, biosynthesis of amino acids, and oxidative phosphorylation were up-regulated at 3 DAP. From 3 to 6 DAP, the genes related to oxidative phosphorylation, photosynthesis, and phagosome were highly induced. From 6 to 9 DAP, the genes related to plant hormone signal transduction were highly induced. Differentially expressed genes linked to cyclin, hormone biosynthesis and signaling, carbon metabolism, and transcription factors MYB and WRKY were common up-regulated at 3, 6, 9 DAP in comparison with 0 DAP. The auxin-responsive and cytokinin-responsive genes were significantly up-regulated in mesocarp development. The higher expression levels of the auxin-responsive gene indole-3-acetic acid-amido synthetase 3.6 and the cytokinin response regulator 3/4b in the thick mesocarp cultivar D8 than in the thin mesocarp cultivar XUE1 might have explained the different growth rates of the mesocarp.

Slow-release fertilizer is an environmentally friendly fertilizer that is widely used in crop cultivation instead of traditional nitrogen fertilizer. However, the optimal application time of slow-release fertilizer and its effect on starch accumulation and rhizome quality of lotus remains unclear. In this study, two slow-release fertilizer applications (sulfur-coated compound fertilizer, SCU, and resin-coated urea, RCU) were fertilized under three fertilization periods (the erect leaf stage, SCU1 and RCU1; the erect leaf completely covering the water stage, SCU2 and RCU2; and the swelling stage of lotus rhizomes, SCU3 and RCU3) to study the effects of different application periods. Compared with CK (0 kg∙ha−1 nitrogen fertilizer), leaf relative chlorophyll content (SPAD) and net photosynthetic rate (Pn) remained at higher levels under SCU1 and RCU1. Further studies showed that SCU1 and RCU1 increased yield, amylose content, amylopectin and total starch, and the number of starch particles in lotus, and also significantly reduced peak viscosity, final viscosity and setback viscosity of lotus rhizome starch. To account for these changes, we measured the activity of key enzymes in starch synthesis and the relative expression levels of related genes. Through analysis, we found that these parameters increased significantly under SCU and RCU treatment, especially under SCU1 and RCU1 treatment. The results of this study showed that the one-time application at the erect leaf stage (SCU1 and RCU1) could improve the physicochemical properties of starch by regulating the key enzymes and related genes of starch synthesis, thus improving the nutritional quality of lotus rhizome. These results provide a technical choice for the one-time application of slow-release fertilizer in lotus rhizome production and cultivation.

The CCCH zinc finger proteins play critical roles in a wide variety of growth, development, and stress responses. Currently, limited reports are available about the roles of animal CCCH proteins in plants. In this study, we report the identification of human TTP (hTTP) with functional similarity to PdC3H17 in a hybrid poplar. hTTP and PdC3H17 shared highly similar tandem CCCH zinc-finger RNA-binding domains. The fragments excluding the CCCH domain of both hTTP and PdC3H17 possessed transcriptional activation activities in yeast cells. Compared to the controls, ectopic expression of hTTP in poplar caused dwarfism, and resulted in significant increases in stem xylem vessel number and photosynthetic and ROS-scavenging abilities, thereby enhancing plant tolerance to drought stress. Our results suggest that hTTP may perform a function in poplar through the PdC3H17-mediated system, and provide an example for the application of animal genes in plants.

Wood formation of trees is a complex and costly developmental process, whose regulatory network is involved in the protein-protein and protein-DNA interactions. To detect such interactions in wood development, we developed a high-throughput screening system with 517 Gal4-AD-wood-associated transcription factors (TFs) library from Populus alba × P. glandulosa cv “84K.” This system can be used for screening the upstream regulators and interacting proteins of targets by mating-based yeast-one hybrid (Y1H) and yeast-two-hybrid (Y2H) method, respectively. Multiple regulatory modules of lignin biosynthesis were identified based on this Populus system. Five TFs interacted with the 500-bp promoter fragment of PHENYLALANINE AMMONIA-LYASE 2 (PAL2), the first rate-limiting enzyme gene in the lignin biosynthesis pathway, and 10 TFs interacted with PaMYB4/LTF1, a key regulator of lignin biosynthesis. Some of these interactions were further validated by EMSA and BiFC assays. The TF-PaPAL2 promoter interaction and TF-PaMYB4 interaction revealed a complex mechanism governing the regulation of lignin synthesis in wood cells. Our high-throughput Y1H/Y2H screening system may be an efficient tool for studying regulatory network of wood formation in tree species.

Plant CCCH zinc finger proteins control growth, development, and stress responses mainly at the post-transcriptional level. Currently, limited reports are available about the roles of plant CCCH proteins in drought tolerance. In this study, we provided evidence showing that PdC3H17 from Populus deltoides × P. euramericana involves drought tolerance and response. Overexpression of PdC3H17 in poplar caused dwarf, resulted in higher stem water potential, and showed increased photosynthetic and ROS-scavenging abilities, thereby enhancing tolerance to drought stress, compared to controls. Accordingly, after drought treatment the stem elongation and thickening rates of these overexpression lines were higher than those of the controls. However, overexpression of the coding region excluding the CCCH domain of PdC3H17 roughly exhibited WT-like physiological and drought-resistant phenotypes, indicating the requirement of the CCCH domain for PdC3H17 controlling these processes. In addition, N-terminal sequence of PdC3H17 was found to possess transcriptional activity ability in yeast cells. Together, our results suggest that PdC3H17 may depend on its CCCH domain to control drought tolerance in Populus.
