Rationale Intact polar lipids (IPLs) are the building blocks of cell membranes, and amino acid containing IPLs have been observed to be involved in response to changing environmental conditions in various species of bacteria. High-performance liquid chromatography/mass spectrometry (HPLC/MS) has become the primary method for analysis of IPLs. Many glycerol-free amino acid containing membrane lipids (AA-IPLs), which are structurally different than abundant aminophospholipids, have not been characterized using HPLC/MS. This results in many lipids remaining unrecognized in IPL analysis of microbial cultures and environmental samples, hampering the study of their occurrence and functionality. Methods We analyzed the amino acid containing IPLs of a number of bacteria (i.e. Gluconobacter cerinus, Cyclobacterium marinus, Rhodobacter sphaeroides, and Pedobacter heparinus) in order to decipher fragmentation pathways, and explore potential novel lipid structures using HPLC/electrospray ionization ion trap MS (HPLC/ESI-IT-MS) and HPLC/high-resolution MS (HPLC/HRMS). Results We report differentiation between glutamine and lysine lipids with the same nominal masses, novel MS fragmentation pathways of cytolipin, the lipopeptides cerilipin and flavolipin, head group hydroxylated ornithine lipids, and the novel identification of cerilipin with a hydroxylated fatty acid. Conclusions Non-glycerol AA lipids can be readily recognized as their fragmentation follows a clear pattern with initial dehydration or other loss from the head group, followed by fatty acid losses resulting in a diagnostic fragment ion. Anaerobic ammonium oxidizing (anammox) bacteria oxidize ammonium with nitrite to nitrogen gas in the absence of oxygen. These microorganisms form a significant sink for fixed nitrogen in the oceans and the anammox process is applied as a cost-effective and environment-friendly nitrogen removal system from wastewater. Anammox bacteria have a compartmentalized cell plan that consists of three separate compartments. Here we report the fractionation of the anammox bacterium Kuenenia stuttgartiensis in order to isolate and analyze the innermost cell compartment called the anammoxosome. The subcellular fractions were microscopically characterized and all membranes in the anammox cell were shown to contain ladderane lipids which are unique for anammox bacteria. Proteome analyses and activity assays with the isolated anammoxosomes showed that these organelles harbor the energy metabolism in anammox cells. Together the experimental data provide the first thorough characterization of a respiratory cell organelle from a bacterium and demonstrate the essential role of the anammoxosome in the production of a major portion of the nitrogen gas in our atmosphere.

Nitrification of excess ammonia in soil causes eutrophication of water resources and emission of atmospheric N(2) O gas. The first step of nitrification, ammonia oxidation, is mediated by Archaea as well as Bacteria. The physiological reactions mediated by ammonia-oxidizing archaea (AOA) and their contribution to soil nitrification are still unclear. Results of non-culture-based studies have shown the thaumarchaeotal group I.1b lineage of AOA to be dominant over both AOA of group I.1a and ammonia-oxidizing bacteria in various soils. We obtained from an agricultural soil a highly enriched ammonia-oxidizing culture dominated by a single archaeal population [c. 90% of total cells, as determined microscopically (by fluorescence in situ hybridization) and by quantitative PCR of its 16S rRNA gene]. The archaeon (termed 'strain JG1') fell within thaumarchaeotal group I.1b and was related to the moderately thermophilic archaeon, Candidatus Nitrososphaera gargensis, and the mesophilic archaeon, Ca. Nitrososphaera viennensis with 97.0% and 99.1% 16S rRNA gene sequence similarity respectively. Strain JG1 was neutrophilic (growth range pH 6.0-8.0) and mesophilic (growth range temperature 25-40°C). The optimum temperature of strain JG1 (35-40°C) is > 10°C higher than that of ammonia-oxidizing bacteria (AOB). Membrane analysis showed that strain JG1 contained a glycerol dialkyl glycerol tetraether, GDGT-4, and its regioisomer as major core lipids; this crenarchaeol regioisomer was previously detected in similar abundance in the thermophile, Ca. N. gargensis and has been frequently observed in tropical soils. Substrate uptake assays showed that the affinity of strain JG1 for ammonia and oxygen was much higher than those of AOB. These traits may give a competitive advantage to AOA related to strain JG1 in oligotrophic environments. (13) C-bicarbonate incorporation into archaeal lipids of strain JG1 established its ability to grow autotrophically. Strain JG1 produced a significant amount of N(2) O gas - implicating AOA as a possible source of N(2) O emission from soils. Sequences of archaeal amoA and 16S rRNA genes closely related to those of strain JG1 have been retrieved from various terrestrial environments in which lineage of strain JG1 is likely engaged in autotrophic nitrification.

Eocene sediments recovered from the Lomonosov Ridge in the central Arctic Ocean during Integrated Ocean Drilling Program Expedition 302 contain high amounts of fossil remains of the free floating freshwater fern Azolla. Both extant Azolla and the sediments from the Arctic Azolla interval were found to contain relatively high quantities of compounds identified as 1,ω20 C30–C36 diols. Furthermore, structurally related mid-chain hydroxy fatty acids, long chain n-alkanols and keto-ols were discovered. The different series have a common feature: there is always a hydroxy group at the ω20 position. In addition, structurally related C29 ω20,ω21 diols, C29 1,20,21 triols, C29 dihydroxy fatty acids as well as a series of wax esters containing these mono- and dihydroxy lipids are reported. Selective extraction of Azolla surface lipids revealed that these compounds are most likely present in the leaf waxes of the fern. The suite of long-chain, mid-chain ω20 hydroxy wax constituents is described for the first time. As they are well preserved in the Eocene sediments, these lipids may serve as palaeo-environmental indicators of the Arctic Azolla interval and as markers for the past occurrence of Azolla in general.

Glycerol dialkyl glycerol tetraethers (GDGTs) are core membrane lipids originally thought to be produced mainly by (hyper)thermophilic archaea. Environmental screening of low-temperature environments showed, however, the abundant presence of structurally diverse GDGTs from both bacterial and archaeal sources. In this study, we examined the occurrences and distribution of GDGTs in hot spring environments in Yellowstone National Park with high temperatures (47 to 83°C) and mostly neutral to alkaline pHs. GDGTs with 0 to 4 cyclopentane moieties were dominant in all samples and are likely derived from both (hyper)thermophilic Crenarchaeota and Euryarchaeota . GDGTs with 4 to 8 cyclopentane moieties, likely derived from the crenarchaeotal order Sulfolobales and the euryarchaeotal order Thermoplasmatales , are usually present in much lower abundance, consistent with the relatively high pH values of the hot springs. The relative abundances of cyclopentane-containing GDGTs did not correlate with in situ temperature and pH, suggesting that other environmental and possibly genetic factors play a role as well. Crenarchaeol, a biomarker thought to be specific for nonthermophilic group I Crenarchaeota , was also found in most hot springs, though in relatively low concentrations, i.e.

The distribution of core lipids in the membranes of nine different species of the order Thermotogales, one of the early and deep branching lineages in the Bacteria, were examined by HPLC/MS and demonstrated to consist of membrane-spanning diglycerol lipids comprised of diabolic acid-derived alkyl moieties. In the Thermotoga species the core membrane lipids are characterized by the presence of both ester and ether bonds, whereas in the phylogenetically more distinct Thermosipho and Fervidobacterium spp. only ester bonds occur. A tentative biosynthetic route for the biosynthesis of these membrane-spanning lipids is proposed. Since species of the order Thermotogales are assumed to have occurred early during the evolution of life on Earth, as suggested by its position in the phylogenetic tree of life, these data suggest that the ability to produce both ether and ester glycerol membrane lipids developed relatively early during microbial evolution.

Previous studies have shown that preen wax composition in some sandpipers shifts from the usual monoesters to diesters during the breeding season, possibly to reduce the ability of mammalian predators to find nests using olfactory cues. To investigate further the relationship between incubation and wax secretion, we examined seven sandpiper species with different incubation patterns (species in which both sexes incubate, in which only males incubate and in which only females incubate). During the breeding period, diester preen wax was secreted almost exclusively by the incubating sex in species with uniparental incubation, and by both sexes in species with biparental incubation. These findings suggest that diester preen waxes have a function that is directly related to incubation. Unexpectedly, in female-incubating Curlew Sandpiper Calidris ferruginea and Buff-breasted Sandpiper Tryngites subruficollis , some males also secreted diester preen waxes during the breeding period. This suggests that some males may in fact incubate, that these waxes may be a remnant from their evolutionary past when both sexes incubated, or that males need to be olfactorally cryptic because they are involved in the making of nest scrapes. The seasonal pattern of preen wax composition was also studied in captive male, female and female-mimicking male (‘faeder’) Ruff Philomachus pugnax . Captive female Ruff changed preen wax composition from monoesters to diesters in the spring despite the fact that no incubation took place. This suggests that circannual rhythms rather than actual incubation behaviour may trigger the shift to diester waxes. All captive male Ruff, including the faeders, continued to secrete monoesters, supporting the hypothesis that only the incubating sex secretes diesters.

Samples of particulate organic matter from the water column and anoxic Holocene sediment layers from the Small Meromictic Basin (SMB) in Ellis Fjord (eastern Antarctica) were analyzed to study the early incorporation of reduced inorganic sulfur species into highly branched isoprenoid (HBI) alkenes. HBIs were not detected in the water column samples taken during austral winter, whereas compounds containing the C25 HBI skeleton were abundant in all analyzed Holocene sediment layers. The structure of the C25:2 HBI alkene and its enriched stable carbon isotopic composition suggest that it is produced by a diatom or diatoms, probably belonging to the Navicula genus in the sea ice which covers the area most of the year. Within just 500 years of deposition, all of the HBI alkene was sulfurised. A mixture of products was formed, including components tentatively identified as a C25 HBI thiane and three S-containing dimers composed of two C25:1 HBI skeletons linked together by a sulfide bond. Most was, however, converted to polar S-containing compounds. The reaction rate for sulfurisation of the C25:2 HBI alkene is the highest observed so far in natural systems. Sterols and other lipids known to be prone to sulfurisation were not sulfurised. The reason for this is unclear.

The membrane lipid composition of planctomycetes capable of the anaerobic oxidation of ammonium (anammox), i.e. Candidatus'Brocadia anammoxidans' and Candidatus'Kuenenia stuttgartiensis', was shown to be composed mainly of so-called ladderane lipids. These lipids are comprised of three to five linearly concatenated cyclobutane moieties with cis ring junctions, which occurred as fatty acids, fatty alcohols, alkyl glycerol monoethers, dialkyl glycerol diethers and mixed glycerol ether/esters. The highly strained ladderane moieties were thermally unstable, which resulted in breakdown during their analysis with GC. This was shown by isolation of a thermal product of these ladderanes and subsequent analysis with two-dimensional NMR techniques. Comprehensive MS and relative retention time data for all the encountered ladderane membrane lipids is reported, allowing the identification of ladderanes in other bacterial cultures and in the environment. The occurrence of ladderane lipids seems to be limited to the specific phylogenetic clade within the Planctomycetales able to perform anammox. This was consistent with their proposed biochemical function, namely as predominant membrane lipids of the so-called anammoxosome, the specific organelle where anammox catabolism takes place in the cell.

High performance liquid chromatography with photodiode array UV–Vis detection and atmospheric pressure chemical ionization mass spectrometry was used to analyze sediment samples from the meromictic Ace Lake (Antarctica), as well as a Pliocene sapropel from the Mediterranean Sea and a Miocene marl from the Vena del Gesso formation (Italy). The Ace Lake samples contained intact chlorobactene, isorenieratene, γ- and β-carotene and two series of carotenoid breakdown products. The first and more abundant series was identified as aryl (ϕ)-carotenals of increasing chain length (C13, C15, C18, C20, C22, C25, C27, C30, and C32) on the basis of their UV–Vis and mass spectra. They appear to be formed from chlorobactene through oxidative cleavage of the double bonds of the polyene chain. The minor series (β-carotenals) was also identified, and may be formed from γ-carotene in a similar manner. Intact isorenieratene and the ϕ-carotenal series were also found in the Mediterranean Sea sapropel. Only a trace of the C32 ϕ-carotenal could be detected, suggesting isorenieratene as the predominant source of these ϕ-carotenals. Additionally, intact β-carotene and C13–C30 β-carotenals were found in the sapropel. The absence of the C32 β-carotenal strongly suggests these breakdown products are derived from β-carotene. The Vena del Gesso marl contained both intact isorenieratene and the C13–C25 ϕ-carotenals. The absence of the longer chain length ϕ-carotenals from this sample may indicate more advanced oxidation of isorenieratene. The carotenals are likely formed during storage of samples and/or extracts under non-ideal conditions, i.e., not frozen and exposed to oxygen although they may also be formed by diagenetic processes. They can be relatively abundant and sometimes be an order of magnitude higher in concentration than the parent carotenoid. Hence, not including the ϕ-carotenals could lead to an underestimation of the persistence of photic zone euxinia.

Salt adaptation in chemolithotrophic alkaliphilic sulfur-oxidizing strains belonging to genera Thioalkalimicrobium and Thioalkalivibrio has been studied by determination of salt-dependent changes in fatty acid and compatible solute composition. In both alkaliphilic groups, represented by the low salt-tolerant Thioalkalimicrobium aerophilum strain AL 3T and the extremely salt-tolerant Thioalkalivibrio versutus strain ALJ 15, unsaturated fatty acids predominate over saturated fatty acids. In strain AL 3T, C18:1, C16:0 and C16:1 were the dominant fatty acids. In strain ALJ 15, the concentrations of C18:1 and C19cyclo were salt-regulated in an inverse proportional relationship, suggesting the stimulation of cyclopropyl-synthetase activity. Squalene has been found in substantial amounts only in strain ALJ 15. Ectoine and glycine betaine were found to be the main osmolytes in Thioalkalimicrobium aerophilum and Thioalkalivibrio versutus, respectively. The production of ectoine and glycine betaine was positively correlated with the salt concentration in the growth medium. A novel type of membrane-bound yellow pigments was uniformly detected in the extremely salt-tolerant strains of Thioalkalivibrio with a backbone consisting of C15-polyene, whose specific concentration correlated with increasing salinity of the growth medium. The results suggest that the mechanisms of haloalkaliphilic adaptation in Thioalkalimicrobium sp. and Thioalkalivibrio sp. involve the production of cyclopropane fatty acids, organic compatible solutes and, possibly specific pigments.

Preserved ribosomal DNA of planktonic phototrophic algae was recovered from Holocene anoxic sediments of Ace Lake (Antarctica), and the ancient community members were identified based on comparative sequence analysis. The similar concentration profiles of DNA of haptophytes and their traditional lipid biomarkers (alkenones and alkenoates) revealed that fossil rDNA also served as quantitative biomarkers in this environment. The DNA data clearly revealed the presence of six novel phylotypes related to known alkenone and alkenoate-biosynthesizing haptophytes with Isochrysis galbana UIO 102 as their closest relative. The relative abundance of these phylotypes changed as the lake chemistry, particularly salinity, evolved over time. Changes in the alkenone distributions reflect these population changes rather than a physiological response to salinity by a single haptophyte. Using this novel paleo-ecological approach of combining data from lipid biomarkers and preserved DNA, we showed that the post-glacial development of Ace Lake from freshwater basin to marine inlet and the present-day lacustrine saline system caused major qualitative and quantitative changes in the biodiversity of the planktonic populations over time.

Biomarker accumulation rates in nine different time slices in three cores on and at the foot of a submarine high in the northern Arabian Sea (the Murray Ridge) were measured to investigate the influence of oxygen exposure time on the preservation of biomarker signals in the sedimentary record. All three sites experienced the same history of surface water productivity and sediment supply but had different bottom-water redox conditions due to their different positions (in, just below, well below) relative to the present location of the intense oxygen minimum zone (OMZ). Past variations in the intensity and position of the OMZ, known from a wide variety of proxies (TOC content, distribution and abundance of planktonic and benthic foraminifera and pteropods, trace metals, and δ 15 N), enabled specific biomarker (i.e., n -alkanes, steroids, alkenones, alkyldiols, C 26 fatty acid, loliolide, biphytane diols, and archaeal tetraether lipids) accumulation rates at contrasting oxygen exposure times to be compared. The results indicate that these accumulation rates can vary by more than an order of magnitude for marine biomarkers. In addition, there are significant differences in the degree of oxic degradation of different types of biomarkers: Terrestrial n -alkanes are much more resistant than alkenones and n -alkyl diols, which are more refractory than steroids and biphytane diols. These differences in degree of oxic degradation indicate that biomarker distributions will change on increasing exposure to oxygen. These findings have a significant impact on the application of biomarkers to sedimentary settings in which oxygen exposure time is likely to change significantly.

Free and “bound” long-chain alkenones (C37∶2 and C37∶3) in oxidized and unoxidized sections of four organic matter-rich Pliocene and Miocene Madeira Abyssal Plain turbidites (one from Ocean Drilling Program site 951B and three from site 952A) were analyzed to determine the effect of severe post depositional oxidation on the value of U37k′. The profiles of both alkenones across the redox boundary show a preferential degradation of the C37∶3 compared to the C37∶2 compound. Because of the high initial U37k′ values and the way of calculating the U37k′ this degradation hardly influences the U37k′ profiles. However, for lower U37k′ values, measured selective degradation would increase U37k′ up to 0.17 units, equivalent to 5°C. For most of the U37k′ band-width, much smaller degradation already increases U37k′ beyond the analytical error (0.017 units). Consequently, for interpreting the U37k′ record in terms of past sea surface temperatures, selective degradation needs serious consideration.

A mesophilic bacterium, strain An4, was isolated from an underground gas storage reservoir with methanol as substrate and perchlorate as electron acceptor. Cells were Gram-negative, spore-forming, straight to curved rods, 0.5-0.8 microm in diameter, and 2-8 microm in length, growing as single cells or in pairs. The cells grew optimally at 37 degrees C, and the pH optimum was around 7. Strain An4 converted various alcohols, organic acids, fructose, acetoin, and H(2)/CO(2) to acetate, usually as the only product. Succinate was decarboxylated to propionate. The isolate was able to respire with (per)chlorate, nitrate, and CO(2). The G+C content of the DNA was 42.6 mol%. Based on the 16S rRNA gene sequence analysis, strain An4 was most closely related to Sporomusa ovata (98% similarity). The bacterium reduced perchlorate and chlorate completely to chloride. Key enzymes, perchlorate reductase and chlorite dismutase, were detected in cell-free extracts.

Aerobic methane-oxidizing bacteria (MB) are the primary terrestrial sinks for the greenhouse gas methane. A distinct characteristic of MB is the presence of specific phospholipid ester-linked fatty acids (PLFA) in their membranes that differentiate them from each other and also from all other organisms. These distinct PLFA patterns facilitate microbial ecology studies. For example, the assimilation of C from methane into PLFA can be traced in environmental samples using stable isotope ((13)C) probing (SIP), which links the activity of MB to their community composition in situ. However, the phylogenetic resolution of this method is low because of a lack of PLFA profiles from cultured MB species. In this study, PLFA profiles of 22 alphaproteobacterial (type II) MB were analysed after growth on methane, methanol or both substrates together. Growth on different substrates did not affect the PLFA profiles of the investigated strains. A number of Methylocystis strains contained novel C18:2 fatty acids (omega 7c,12c and omega 6c,12c) that can be used as diagnostic biomarkers. The detection of these novel PLFA, combined with the analyses of multiple type II strains, increased the phylogenetic resolution of PLFA analysis substantially. Multivariate analysis of the expanded MB PLFA database identified species groups that closely reflected phylogenies based on 16S rRNA and pmoA gene sequences. The PLFA database therefore provides a robust framework for linking identity to activity in MB communities with a higher resolution than was previously possible.

Intact core tetraether membrane lipids of marine planktonic Crenarchaeota were quantified in water column-suspended particulate matter obtained from four depth intervals (∼70, 500, 1,000 and 1,500 m) at seven stations in the northwestern Arabian Sea to investigate the distribution of the organisms at various depths. Maximum concentrations generally occurred at 500 m, near the top of the oxygen minimum zone, and the concentrations at this depth were, in most cases, slightly higher than those in surface waters. In contrast, lipids derived from eukaryotes (cholesterol) and from eukaryotes and bacteria (fatty acids) were at their highest concentrations in surface waters. This indicates that these crenarchaeotes are not restricted to the photic zone of the ocean, which is consistent with the results of recent molecular biological studies. Since the Arabian Sea has a strong oxygen minimum zone between 100 and 1,000 m, with minimum oxygen levels of Crenarchaeota are probably facultative anaerobes. The cell numbers we calculated from the concentrations of membrane lipids are similar to those reported for the Central Pacific Ocean, supporting the recent estimation of M. B. Karner, E. F. DeLong, and D. M. Karl ( Nature 409 : 507 -510, 2001 ) that the world's oceans contain ca. 10 28 cells of planktonic Crenarchaeota .

We studied the distribution of glycerol dialkyl glycerol tetraethers (GDGTs) in suspended particulate matter from the water column of Lake Tanganyika (East Africa), where sediment studies had shown the applicability of the TEX 86 proxy for reconstructing surface lake water temperature. GDGTs, in particular crenarchaeol, showed maximum abundance within the suboxic zone (100–180 m), suggesting that this is the preferred niche of ammonia-oxidizing Thaumarchaeota. Despite evidence for anaerobic methane oxidation in deep anoxic water (300–1200 m) no unambiguous evidence for an imprint of methanotrophic archaea on GDGT distribution was found. Comparison of TEX 86 and BIT indices with those of surface sediments suggests that the sedimentary GDGTs are derived predominantly from the oxic zone and suboxic zone of the lake.

The eastern Mediterranean is undergoing a long-term increase in net evaporation, which may have preconditioned the profound changes that occurred in its deep-sea ventilation over the past two decades. We test the sensitivity of Aegean convective deep-water formation to forcing in the opposite sense, based on a last interglacial episode of enhanced freshwater injection into the eastern Mediterranean. We find that Aegean subsurface ventilation collapsed completely within 40 ± 20 yr, promoting euxinic conditions hostile to aerobic life that expanded toward the photic layer within 650 ± 250 yr. Similar conditions extended throughout the eastern Mediterranean 300 ± 120 yr later. These findings emphasize the exceptional sensitivity of Aegean deep-water formation to climate forcing, driving large-scale hydrographic adjustments throughout the eastern Mediterranean and beyond.
