Continuous improvement in lifetime egg production per hen housed, is the most important selection criteria in layer breeding. Primary breeders will continue to invest in additional testing capacities which reflect typical field conditions in different markets. Recording more behaviour related traits and skeletal integrity parameters will complement traditional performance testing and evaluation methods. Advances in molecular biology have contributed to new techniques for selection which are more reliable and useable in both sexes. Using informative genetic markers selection candidates with special characteristics can be identified early in life and thereby accelerate improvements in egg production, egg quality, behaviour and liveability. Animal welfare plays a major role in selection. Key indicators will be nesting behaviour, general liveability, good feather cover until the end of the production cycle, and strong bones. The ultimate target will be increased cycle length in order to boost lifetime egg production per hen housed. As a consequence, less chicks for flock replacement will be necessary. Gender sorting during incubation will be standard procedure soon. Basic research in gene editing can contribute to a better understanding of health-related traits and enhance some special characteristics for improved vaccine yield from embryonated eggs. Summary: In our previous research, we identified a QTL with an interval of 3.4 Mb for growth on chicken chromosome (GGA) 4 in an advanced intercross population of an initial cross between the New Hampshire inbred line (NHI) and the White Leghorn inbred line (WL77). In the current study, an association analysis was performed in a population of purebred white layers (WLA) with White Leghorn origin. Genotypic data of 130 SNPs within the previously identified 3.4‐Mb region were obtained using a 60K SNP chip. In total, 24 significant SNPs (LOD ≥ 4.44) on GGA4 were detected for daily weigh gain from 8 to 14 weeks and two SNPs (LOD ≥ 4.80) for body weight at 14 weeks. The QTL interval was reduced by 1.9 Mb to an interval of 1.5 Mb (74.6–76.1 Mb) that harbors 15 genes. Furthermore, to identify additional loci for chicken growth, a genome‐wide association study (GWAS) was carried out in a WLA population. The GWAS identified an additional QTL on GGA6 for body weight at six weeks (19.8–21.2 Mb). Our findings showed that by using a WLA population we were able to further reduce the QTL confidence interval previously detected using a NHI × WL77 advanced intercross population. Summary: Compromised eggshell quality causes considerable economic losses for the egg industry. Breeding for improved eggshell quality has been very challenging. Eggshell quality is a trait that would greatly benefit from marker‐assisted selection, which would allow the selection of sires for their direct contribution to the trait and would also allow implementation of measurements integrating a number of shell parameters that are difficult to measure. In this study, we selected the most promising autosomal quantitative trait loci (QTL) affecting eggshell quality on chromosomes 2, 3, 6 and 14 from earlier experiments and we extended the F2 population to include 1599 F2 females. The study was repeated on two commercial populations: Lohmann Tierzucht Rhode Island Red line (n = 692 females) and a Hy‐Line White Plymouth Rock line (n = 290 progeny tested males). We analyzed the selected autosomal QTL regions on the three populations with SNP markers at 4–13 SNPs/Mb density. QTL for eggshell quality were replicated on all studied regions in the F2 population. New QTL were detected for eggshell color on chromosomes 3 and 6. Marker associations with eggshell quality traits were validated in the tested commercial lines on chromosomes 2, 3 and 6, thus paving the way for marker‐assisted selection for improved eggshell quality. Due to its decisive function in the avian metabolic, endocrine and immune system L-arginine (Arg) is dietary indispensable for chickens. In 12-week-old cockerels of two high- and two low-performing purebred layer lines, the effects of increasing dietary Arg on the haematological and febrile response were studied over 48 h after single lipopolysaccharide ( LPS) injection. The offered diets contained Arg equivalent to 70%, 100% and 200% of recommended supply. Pathophysiological alterations in weight gain, feed intake, body temperature and differential blood count were examined in comparison with their physiological initial values. Within the first 24 h after LPS injection, cockerels reduced feed intake and lost body weight subsequently. Thereby, low-performing genotypes lost body weight to a lesser extent than high-performing ones. The loss of body weight was further intensified by deficient dietary Arg. Within the following 24 h, cockerels recovered by improving feed intake and weight gain. Furthermore, LPS induced genotype-specific fever response: both brown genotypes showed initial hypothermia followed by longer lasting moderate hyperthermia, whereas the white genotypes exhibited biphasic hyperthermia. Fever response was accompanied by significant changes in differential blood counts. Characterized by lymphopenia and heterophilia, a severe leucopenia was observed from 4 to 8 h after LPS injection and replaced by a marked leucocytosis with longer lasting monocytosis up to 48 h after LPS injection. Under given pathophysiological conditions, deficiently Arg-supplied cockerels showed higher total leucocyte counts than adequately and excessively Arg-supplied cockerels. However, deficient and surplus dietary Arg tended to cause higher ratios between heterophils and lymphocytes. To conclude, present results confirmed that LPS induced numerous immunological changes in 12-week-old cockerels and emphasized that chicken's genotype is a source of variation to be considered for immunological studies. AA amyloidosis (AAA) is a disease known as amyloid arthropathy in chicken, which represents substantial economic losses, in addition to welfare concerns. Enterococcus faecalis (E. faecalis) is the major pathogen found in field outbreaks of amyloid arthropathy and its specific association with this disease has been extensively confirmed. The following review discusses the sequence types of E. faecalis associated with AAA that have been identified and characterised both poultry and humans and provide different hypotheses and theories about pathogenesis and transmission of this disease. This article covers the pathology both in field and induced cases of avian amyloidosis and concludes with approaches for a possible treatment, needs for further research and future perspectives. The article presents a study on the impact of phylogenic verses selection effects on growth development, egg laying and egg quality in purebred laying hens. Topics include the factors that affect efficiency of poultry production, key objectives in breeding of laying hens, and association of the selection for high production efficiency in livestock species with undersirable side-effects. Materials and methods used in the study are noted.

1. The responses to genetic selection on yolk proportion as a technique for increasing egg dry matter content, an important criterion for the egg-product industry, was investigated in a pedigree flock of White Leghorn hens. 2. Parents were preselected on high and low yolk proportion from a base population. The absolute estimated breeding value for yolk proportion of both groups differed by 3%. The realised selection difference in dry matter content of eggs between groups was more than 1% in the analysed offspring population. 3. Heritability estimates were moderate and dry matter had a lower heritability (h2 = 0.39) than yolk proportion (h2 = 0.44). 4. The genetic correlation between yolk proportion and dry matter content was highly positive (rg= 0.91). Genetic correlations with egg weight were negative and would have to be compensated for in a breeding programme (rg = −0.76 with yolk proportion andrg = −0.64 with dry matter content). The genetic correlation between the laying performance and yolk proportion wasrg = 0.28 and close to zero (rg = −0.05) for dry matter content. 5. Upcoming nesting behaviour traits, such as the exact oviposition time or the time spent in the nest, have a direct impact on economically relevant aspects. Hens which stay for a long time inside the nest box, require more nest capacity which result in higher investments for the farmer. This is similar to flocks in which most of the layers have the need to lay their eggs in a short time frame during the day. For both of these nesting behaviour traits, published data have shown strain differences. While brown layers are more relaxed in terms of their oviposition time, almost 90% of a white layer flock lay their eggs within 3 hours during the morning. Additionally, a white layer on average occupies the nest 15 minutes longer than a brown layer. The estimated heritabilities for both traits are on a medium level of around h² = 0.25, and are therefore susceptible to genetically-linked changes. Lower heritabilities are estimated for indirect nesting behaviour traits such as the time interval between two consecutively laid eggs (h² = 0.09) or the total clutch size (h² = 0.25). Ranging behaviour traits also show heritabilities on a medium level. The published heritability for the frequency of passages as well as for the length of stay in the winter garden is h² = 0.24, however, their relationship to the most important selection trait ‘egg number’, is negative. The laying performance tested with the Funnel Nest Box (FNB) show differences to the recorded egg number of full sibs which have been tested in cages. Tabled genetic parameters showed low correlations for the egg number at peak production (rg = +0.2 to rg = +0.4) which could be explained by genotype x environment effects. 1. Over twelve 28-d laying periods (almost one year), 272 laying hens of the Lohmann Silver strain, individually tagged with transponders, were monitored on their ranging behaviour and laying performance in an aviary system with an adjacent winter garden. 2. From laying periods 1 to 12, the daily frequency of passages between the barn and the winter garden of individual hens, showed an antagonistic trend compared to the average duration of single visits. While the frequency of passages decreased until the end of the recording period to 8 passages per hen and day, the average duration of single visits increased to a maximum of 32 min per hen. 3. The heritability estimates for the traits, length of stay in the winter garden and frequency of passages were higher for the last 5 laying periods than at the beginning of the recording period. For the last 5 laying periods, the estimates for the duration of stay in the winter garden varied between h2 = 0·21 and 0·32 and for the frequency of passages, between h2 = 0·30 and 0·49. 4. Most of the estimated heritabilities for the rate of lay were on an expected medium level (h2 = 0·09 to 0·45). Deviant h2-values to a few laying periods were based on low additive genetic variances or high environmental variance. 5. Genetic correlations between both free range traits and the laying performance were negative (rg length of stay = -0·34 and rg passage frequency = -0·08). 6. Generally, there seems to be a possibility to influence the ranging behaviour through selection. Further investigations with different genotypes and varying dates of exposure to the laying environment, should be carried out to clarify possible influences on other traits and the negative correlation with laying performance. Osteoporosis, resulting from progressive loss of structural bone during the period of egg-laying in hens, is associated with an increased susceptibility to bone breakage. To study the genetic basis of bone strength, an F2 cross was produced from lines of hens that had been divergently selected for bone index from a commercial pedigreed White Leghorn population. Quantitative trait loci (QTL) affecting the bone index and component traits of the index (tibiotarsal and humeral strength and keel radiographic density) were mapped using phenotypic data from 372 F2 individuals in 32 F1 families. Genotypes for 136 microsatellite markers in 27 linkage groups covering ∼80% of the genome were analysed for association with phenotypes using within-family regression analyses. There was one significant QTL on chromosome 1 for bone index and the component traits of tibiotarsal and humeral breaking strength. Additive effects for tibiotarsal breaking strength represented 34% of the trait standard deviation and 7.6% of the phenotypic variance of the trait. 1. Cracked eggshells result in economic loss and provide a route for pathogenic organisms to enter the egg. Genetic factors that contribute to shell strength are likely to decrease the risk that an egg will crack when subject to insult. 2. A novel measurement, the dynamic stiffness of the eggshell ( K dyn) was examined to determine if it might be used in the genetic selection of hens with improved eggshell characteristics. The measurement is determined from acoustic resonance frequency analysis. 3. The estimates of heritability for the novel measurement of K dyn were moderately high and ranged from 0·33 to 0·53 depending on the model used for the estimation. 4. The estimates of genetic correlation of K dyn with eggshell breaking strength (0·49) and static stiffness (0·57) were positive and relatively large as expected. There was a small negative genetic correlation between K dyn and egg production from 26 to 50 weeks of age (-0·19) and a moderate one from 58 to 74 weeks of age (-0·36). 5. The moderate heritability and relative independence of K dyn indicates that this measurement could be used successfully in a breeding programme to improve shell quality and to reduce the incidence of cracks. Abstract Background The predictive ability of genomic estimated breeding values (GEBV) originates both from associations between high-density markers and QTL (Quantitative Trait Loci) and from pedigree information. Thus, GEBV are expected to provide more persistent accuracy over successive generations than breeding values estimated using pedigree-based methods. The objective of this study was to evaluate the accuracy of GEBV in a closed population of layer chickens and to quantify their persistence over five successive generations using marker or pedigree information. Methods The training data consisted of 16 traits and 777 genotyped animals from two generations of a brown-egg layer breeding line, 295 of which had individual phenotype records, while others had phenotypes on 2,738 non-genotyped relatives, or similar data accumulated over up to five generations. Validation data included phenotyped and genotyped birds from five subsequent generations (on average 306 birds/generation). Birds were genotyped for 23,356 segregating SNP. Animal models using genomic or pedigree relationship matrices and Bayesian model averaging methods were used for training analyses. Accuracy was evaluated as the correlation between EBV and phenotype in validation divided by the square root of trait heritability. Results Pedigree relationships in outbred populations are reduced by 50% at each meiosis, therefore accuracy is expected to decrease by the square root of 0.5 every generation, as observed for pedigree-based EBV (Estimated Breeding Values). In contrast the GEBV accuracy was more persistent, although the drop in accuracy was substantial in the first generation. Traits that were considered to be influenced by fewer QTL and to have a higher heritability maintained a higher GEBV accuracy over generations. In conclusion, GEBV capture information beyond pedigree relationships, but retraining every generation is recommended for genomic selection in closed breeding populations.

Abstract Background Occurrence of blood and meat inclusions is an internal egg quality defect. Mass candling reveals most of the spots, but because brown eggshell hampers selection in brown chicken lines it has not been possible to eliminate the defect by selection. Estimated frequency of blood and meat inclusions in brown layers is about 18% whereas it is 0.5% in white egg layers. Several factors are known to increase the incidence of this fault: genetic background, low level of vitamin A and/or D, stress or infections, for instance. To study the genetic background of the defect, a mapping population of 1599 F2 hens from a cross of White Rock and Rhode Island Red lines was set up. Results Our histopathological analyses show that blood spots consist of mainly erythrocytes and that meat spots are accumulations of necrotic material. Linkage analysis of 27 chromosomes with 162 microsatellite markers revealed one significant quantitative trait locus (QTL) affecting blood spot and meat spot frequency. We sequenced a fragment of a candidate gene within the region, ZO-2, coding for a tight junction protein. Nine polymorphisms were detected and two of them were included in fine-mapping and association analysis. Fine-mapping defined the QTL result. To further verify the QTL, association analyses were carried out in two independent commercial breeding lines with the marker MCW241 and surrounding SNPs. Association was found mainly in a 0.8 Mb-wide chromosomal area on GGAZ. Conclusions There was good agreement between the location of the QTL region on chromosome Z and the association results in the commercial breeds analyzed. Variations found in tight junction protein ZO-2 and microRNA gga-mir-1556 may predispose egg layers to blood and meat spot defects. This paper describes the first results of detailed QTL analyses of the blood and meat spots trait(s) in chickens.

Abstract Background Genomic selection involves breeding value estimation of selection candidates based on high-density SNP genotypes. To quantify the potential benefit of genomic selection, accuracies of estimated breeding values (EBV) obtained with different methods using pedigree or high-density SNP genotypes were evaluated and compared in a commercial layer chicken breeding line. Methods The following traits were analyzed: egg production, egg weight, egg color, shell strength, age at sexual maturity, body weight, albumen height, and yolk weight. Predictions appropriate for early or late selection were compared. A total of 2,708 birds were genotyped for 23,356 segregating SNP, including 1,563 females with records. Phenotypes on relatives without genotypes were incorporated in the analysis (in total 13,049 production records). The data were analyzed with a Reduced Animal Model using a relationship matrix based on pedigree data or on marker genotypes and with a Bayesian method using model averaging. Using a validation set that consisted of individuals from the generation following training, these methods were compared by correlating EBV with phenotypes corrected for fixed effects, selecting the top 30 individuals based on EBV and evaluating their mean phenotype, and by regressing phenotypes on EBV. Results Using high-density SNP genotypes increased accuracies of EBV up to two-fold for selection at an early age and by up to 88% for selection at a later age. Accuracy increases at an early age can be mostly attributed to improved estimates of parental EBV for shell quality and egg production, while for other egg quality traits it is mostly due to improved estimates of Mendelian sampling effects. A relatively small number of markers was sufficient to explain most of the genetic variation for egg weight and body weight.

Abstract Background The availability of larger-scale SNP data sets in the chicken genome allows to achieve a higher resolution of the pattern of linkage disequilibrium (LD). In this study, 36 k and 57 k genotypes from two independent genotyping chips were used to systematically characterize genome-wide extent and structure of LD in the genome of four chicken populations. In total, we analyzed genotypes of 454 animals from two commercial and two experimental populations of white and brown layers which allows to some extent a generalization of the results. Results The number of usable SNPs in this study was 19 k to 37 k in brown layers and 8 k to 19 k in white layers. Our analyzes showed a large difference of LD between the lines of white and brown layers. A mean value of r2 = 0.73 ± 0.36 was observed in pair-wise distances of < 25 Kb for commercial white layers, and it dropped to 0.60 ± 0.38 with distances of 75 to 120 Kb, the interval which includes the average inter-marker space in this line. In contrast, an overall mean value of r2= 0.32 ± 0.33 was observed for SNPs less than 25 Kb apart from each other and dropped to 0.21 ± 0.26 at a distance of 100 kb in commercial brown layers. There was a remarkable similarity of the LD patterns among the two populations of white layers. The same was true for the two populations of brown layers, while the LD pattern between white and brown layers was clearly different. Inferring the population demographic history from LD data resulted in a larger effective population size in brown than white populations, reflecting less inbreeding among brown compared to white egg layers. Conclusions We report comprehensive LD map statistics for the genome of egg laying chickens with an up to 3 times higher resolution compared to the maps available so far. The results were found to be consistent between analyzes based on the parallel SNP chips and across different populations (commercial vs. experimental) within the brown and the white layers. It is concluded that the current density of usable markers in this study is sufficient for association mapping and the implementation of genomic selection in these populations to achieve a similar accuracy as in implementations of association mapping and genomic selection in mammalian farm animals.

Abstract Background Sudden limb paresis is a common problem in White Leghorn flocks, affecting about 1% of the chicken population before achievement of sexual maturity. Previously, a similar clinical syndrome has been reported as being caused by inflammatory demyelination of peripheral nerve fibres. Here, we investigated in detail the immunopathology of this paretic syndrome and its possible resemblance to human neuropathies. Methods Neurologically affected chickens and control animals from one single flock underwent clinical and neuropathological examination. Peripheral nervous system (PNS) alterations were characterised using standard morphological techniques, including nerve fibre teasing and transmission electron microscopy. Infiltrating cells were phenotyped immunohistologically and quantified by flow cytometry. The cytokine expression pattern was assessed by quantitative real-time PCR (qRT-PCR). These investigations were accomplished by MHC genotyping and a PCR screen for Marek's disease virus (MDV). Results Spontaneous paresis of White Leghorns is caused by cell-mediated, inflammatory demyelination affecting multiple cranial and spinal nerves and nerve roots with a proximodistal tapering. Clinical manifestation coincides with the employment of humoral immune mechanisms, enrolling plasma cell recruitment, deposition of myelin-bound IgG and antibody-dependent macrophageal myelin-stripping. Disease development was significantly linked to a 539 bp microsatellite in MHC locus LEI0258. An aetiological role for MDV was excluded. Conclusions The paretic phase of avian inflammatory demyelinating polyradiculoneuritis immunobiologically resembles the late-acute disease stages of human acute inflammatory demyelinating polyneuropathy, and is characterised by a Th1-to-Th2 shift.
