Gram-staining-negative, aerobic, white-cream-pearly colony, coccobacilli, and non-motile bacterial strain, PAMC 29798T was isolated from an Antarctic lichen. The strain was acidotolerant and psychrotolerant growing at pH 4.0–7.5 (optimally at pH 4.0–6.5) and 0–25 °C (optimally at 10–20 °C). The major fatty acids are Summed Feature 8, C18:1 2OH, and C19:0 cyclo ω8c. The major respiratory quinone was Q-10. Phylogenetic and phylogenomic analyses indicated that strain PAMC 29798T belonged to the genus Acidisoma and 16S rRNA gene sequences of PAMC 29798T were closely related to Acidisoma silvae (97.7% sequence similarity), Acidisoma cellulosilyticum (96.5%), Acidisoma tundrae (96.5%), and Acidisoma sibiricum (96.3%). Genomic relatedness analyses showed that strain PAMC 29798T was clearly distinguished from type strains of the genus Acidisoma based on values of average nucleotide identity (< 75%) and the digital DNA-DNA hybridization (< 19.6%). Genome analysis revealed that the genome size of PAMC 29798T is approximately 5.0 Mb with a G+C content of 63.4%. The complete genome comprises 5 contigs containing 4636 protein-coding genes, 46 tRNA genes, and 2 rRNA operons. The genome possesses genes for light-harvesting complexes, type-II photosynthetic reaction center, and C-P lyase to solubilize organic phosphates, while genes encoding nitrogenase iron protein involved in the nitrogen fixation were not present. Based on the results of phylogenetic, genome-based relatedness, and physiological and genomic analyses, strain PAMC 29798T is proposed to represent a novel species of the genus Acidisoma, with the name Acidisoma cladoniae. Mosses are vital components of ecosystems, exhibiting remarkable adaptability across diverse habitats from deserts to polar ice caps. Sanionia uncinata (Hedw.) Loeske, a dominant Antarctic moss survives extreme environmental condition through perennial lifecycles involving growth and dormancy alternation. This study explores genetic controls and molecular mechanisms enabling S. uncinata to cope with seasonality of the Antarctic environment. We analysed the seasonal transcriptome dynamics of S. uncinata collected monthly from February 2015 to January 2016 in King George Island, Antarctica. Findings indicate that genes involved in plant growth were predominantly upregulated in Antarctic summer, while those associated with protein synthesis and cell cycle showed marked expression during the winter‐to‐summer transition. Genes implicated in cellular stress and abscisic acid signalling were highly expressed in winter. Further, validation included a comparison of the Antarctic field transcriptome data with controlled environment simulation of Antarctic summer and winter temperatures, which revealed consistent gene expression patterns in both datasets. This proposes a seasonal gene regulatory model of S. uncinate to understand moss adaptation to extreme environments. Additionally, this data set is a valuable resource for predicting genetic responses to climatic fluctuations, enhancing our knowledge of Antarctic flora's resilience to global climate change. Summary: Heteropolymer humic substances (HS) are the largest constituents of soil organic matter and are key components that affect plant and microbial growth in maritime Antarctic tundra. We investigated HS decomposition in Antarctic tundra soils from distinct sites by incubating samples at 5°C or 8°C (within a natural soil thawing temperature range of −3.8°C to 9.6°C) for 90 days (average Antarctic summer period). This continuous 3‐month artificial incubation maintained a higher total soil temperature than that in natural conditions. The long‐term warming effects rapidly decreased HS content during the initial incubation, with no significant difference between 5°C and 8°C. In the presence of Antarctic tundra soil heterogeneity, the relative abundance of Proteobacteria (one of the major bacterial phyla in cold soil environments) increased during HS decomposition, which was more significant at 8°C than at 5°C. Contrasting this, the relative abundance of Actinobacteria (another major group) did not exhibit any significant variation. This microcosm study indicates that higher temperatures or prolonged thawing periods affect the relative abundance of cold‐adapted bacterial communities, thereby promoting the rate of microbial HS decomposition. The new species Psoroma capense and P. esterhuyseniae are described from four alpine localities in the Western Cape Province of South Africa and are the only known Psoroma species from Africa. The specimens were all collected from moist sites near watercourses, on cool and mostly south-facing cliffs. Psoroma capense resembles P. tenue in gross morphology but differs in the ascending thallus squamules, lack of secondary compounds and short-ellipsoid to ovoid ascospores. However, a phylogenetic analysis involving the markers ITS, nucLSU, mtSSU and Mcm7, comparing the only recent collection of P. capense with previously published sequences, shows that it belongs to the P. hypnorum lineage, with no known, closely related species. Psoroma esterhuyseniae resembles P. hypnorum but has subglobose to short-ellipsoid ascospores without apical perispore extensions. Lichens are miniature ecosystems that contain fungi, microalgae, and bacteria. It is generally accepted that symbiosis between mycobiont and photobiont and microbial contribution to the ecosystem support the wide distribution of lichens in terrestrial ecosystems, including polar areas. The composition of symbiotic components can be affected by subtle microenvironmental differences within a thallus, as well as large-scale climate differences. In this study, we investigated fine-scale profiles of algal, fungal, and bacterial compositions through horizontal and vertical positions of the Antarctic lichen Cladonia squamosa colonies by next-generation sequencing of the nuclear large subunit rRNA gene (nucLSU) of eukaryotes and the 16S rRNA gene of bacteria. Apical parts of thalli were exposed to strong light, low moisture, and high variability of temperature compared with basal parts. Microbial diversity increased from apical parts to basal parts of thalli. Asterochloris erici was the major photobiont in apical positions of thalli, but other microalgal operational taxonomic units (OTUs) of Trebouxiophyceae and Ulvophyceae were major microalgal components in basal positions. Photochemical responses of algal components from apical and basal parts of thalli were quite different under variable temperature and humidity conditions. Several fungal OTUs that belonged to Arthoniomycetes and Lecanoromycetes, and diverse bacterial OTUs that belonged to Alphaproteobacteria , Acidobacteria _Gp1, and candidate division WPS-2 showed a clear distribution pattern according to their vertical positions within thalli. The overall lichen microbiome was significantly differentiated by the vertical position within a thallus. These results imply that different microclimate are formed at different lichen thallus parts, which can affect microbial compositions and physiological responses according to positions within the thalli. Barton Peninsula is an ice-free area located in the southwest corner of King George Island (South Shetland Islands, Antarctica). Following the Last Glacial Maximum, several geomorphological features developed in newly exposed ice-free terrain and their distribution provide insights about past environmental evolution of the area. Three moraine systems are indicative of three main glacial phases within the long-term glacial retreat, which also favoured the development of numerous lakes. Five of these lakes were cored to understand in greater detail the pattern of deglaciation through the study of lacustrine records. Radiocarbon dates from basal lacustrine sediments enabled the reconstruction of the chronology of Holocene glacial retreat. Tephra layers present in lake sediments provided additional independent age constraints on environmental changes based on geochemical and geochronological correlation with Deception Island-derived tephra. Shrinking of the Collins Glacier exposed the southern coastal fringe of Barton Peninsula at 8 cal ky BP. After a period of relative stability during the mid-Holocene, the ice cap started retreating northwards after 3.7 cal ky BP, confining some glaciers within valleys as shown by moraine systems. Candidate phylum Atribacteria JS1 lineage is one of the predominant bacterial groups in anoxic subseafloor sediments, especially in organic-rich or gas hydrate-containing sediments. However, due to the lack of axenic culture representatives, metabolic potential and biogeochemical roles of this phylum have remained elusive. Here, we examined the microbial communities of marine sediments of the Ross Sea, Antarctica, and found candidate phylum Atribacteria JS1 lineage was the most abundant candidate phylum accounting for 9.8–40.8% of the bacterial communities with a single dominant operational taxonomic unit (OTU). To elucidate the metabolic potential and ecological function of this species, we applied a single-cell genomic approach and obtained 18 single-cell amplified genomes presumably from a single species that was consistent with the dominant OTU throughout the sediments. The composite genome constructed by co-assembly showed the highest genome completeness among available Atribacteria JS1 genomes. Metabolic reconstruction suggested fermentative potential using various substrates and syntrophic acetate oxidation coupled with hydrogen or formate scavenging methanogens. This metabolic potential supports the predominance of Atribacteria JS1 in anoxic environments expanding our knowledge of the ecological function of this uncultivated group. [ABSTRACT FROM AUTHOR]

Sanionia uncinata is a dominant moss species in the maritime Antarctic. Due to its high adaptability to harsh environments, this extremophile plant has been considered a good target for studying the molecular adaptation mechanisms of plants to a variety of environmental stresses. Despite the importance of S. uncinata as a representative Antarctic plant species for the identification and characterization of genes associated with abiotic stress tolerance, suitable reference genes, which are critical for RT-qPCR analyses, have not yet been identified. In this report, 11 traditionally used and 6 novel candidate reference genes were selected from transcriptome data of S. uncinata and the expression stability of these genes was evaluated under various abiotic stress conditions using three statistical algorithms; geNorm, NormFinder, and BestKeeper. The stability ranking analysis selected the best reference genes depending on the stress conditions. Among the 17 candidates, the most stable references were POB1 and UFD2 for cold stress, POB1 and AKB for drought treatment, and UFD2 and AKB for the field samples from a different water contents in Antarctica. Overall, novel genes POB1 and AKB were the most reliable references across all samples, irrespective of experimental conditions. In addition, 6 novel candidate genes including AKB, POB1 and UFD2, were more stable than the housekeeping genes traditionally used for internal controls, indicating that transcriptome data can be useful for identifying novel robust normalizers. The reference genes validated in this study will be useful for improving the accuracy of RT-qPCR analysis for gene expression studies of S. uncinata in Antarctica and for further functional genomic analysis of bryophytes. Icefree, terrestrial, Antarctic ecosystems have a polar desert-like appearance with a scarce vegetation cover, completely dominated by bryophytes and lichens. Knowledge of the rich Antarctic lichen biodiversity, including c. 400 species, is therefore necessary, also for studies of other ecosystem components. The genus Psoroma is partly dominant there, and own ongoing research indicates that many of its members have been misunderstood. The aim of the present study is to describe Psoroma antarcticum as new to science, study its habitat ecology and total distribution, and include a genetic analysis with respect to its internal variation and relationship to other species. The species differs from the closely related species Psoroma hypnorum, in having distinctly cup-shaped apothecia with thalline excipuli without squamules and tomentose lower sides, in having shorter ascospores without apical nodulose extensions and thalli with grey-to-black melanins. It is shown to form a monophyletic clade based on an analysis of the ITS, LSU, and mtSSU loci, and this clade is included in the Psoroma s. str. clade, which includes P. hypnorum, Psoroma paleaceum, Psoroma buchananii, and Psoroma fruticulosum with high statistical support. The new species has its main distribution in the maritime South Shetland and South Orkney Islands of Antarctica, and most samples originate from King George Island, where it is common and an important component in polar desert-like vegetation. Although the maritime Antarctic has undergone rapid warming, the effects on indigenous soil‐inhabiting microorganisms are not well known. Passive warming experiments using open‐top chamber (OTC) have been performed on the Fildes Peninsula in the maritime Antarctic since 2008. When the soil temperature was measured at a depth of 2–5 cm during the 2013–2015 summer seasons, the mean temperature inside OTC (OTC‐In) increased by approximately 0.8 °C compared with outside OTC (OTC‐Out), while soil chemical and physical characteristics did not change. Soils (2015 summer) from OTC‐In and OTC‐Out were subjected to analysis for change in microbial community and degradation rate of humic substances (HS, the largest pool of recalcitrant organic carbon in soil). Archaeal and bacterial communities in OTC‐In were minimally affected by warming compared with those in OTC‐Out, with archaeal methanogenic Thermoplasmata slightly increased in abundance. The abundance of heterotrophic fungi Ascomycota was significantly altered in OTC‐In. Total bacterial and fungal biomass in OTC‐In increased by 20% compared to OTC‐Out, indicating that this may be due to increased microbial degradation activity for soil organic matter (SOM) including HS, which would result in the release of more low‐molecular‐weight growth substrates from SOM. Despite the effects of warming on the microbial community over the 8‐years‐experiments warming did not induce any detectable change in content or structure of polymeric HS. These results suggest that increased temperature may have significant and direct effects on soil microbial communities inhabiting maritime Antarctic and that soil microbes would subsequently provide more available carbon sources for other indigenous microbes. Perennially ice-covered lakes in the McMurdo Dry Valleys, Antarctica, are chemically stratified with depth and have distinct biological gradients. Despite long-term research on these unique environments, data on the structure of the microbial communities in the water columns of these lakes are scarce. Here, we examined bacterial diversity in five ice-covered Antarctic lakes by 16S rRNA gene-based pyrosequencing. Distinct communities were present in each lake, reflecting the unique biogeochemical characteristics of these environments. Further, certain bacterial lineages were confined exclusively to specific depths within each lake. For example, candidate division WM88 occurred solely at a depth of 15 m in Lake Fryxell, whereas unknown lineages of Chlorobi were found only at a depth of 18 m in Lake Miers, and two distinct classes of Firmicutes inhabited East and West Lobe Bonney at depths of 30 m. Redundancy analysis revealed that community variation of bacterio-plankton could be explained by the distinct conditions of each lake and depth; in particular, assemblages from layers beneath the chemocline had biogeochemical associations that differed from those in the upper layers. These patterns of community composition may represent bacterial adaptations to the extreme and unique biogeochemical gradients of ice-covered lakes in the McMurdo Dry Valleys. [ABSTRACT FROM AUTHOR]

To date, many studies surveying the bacterial communities in lichen thalli from diverse geographical areas have shown that Alphaproteobacteria is the predominant bacterial class in most lichens. In this study, bacterial communities in several Antarctic lichens with different growth form and substrates were analysed. The bacterial community composition in fruticose and foliose lichens, Cladonia, Umbilicaria and Usnea, and crustose lichens, Buelia granulosa, Amandinea coniops and Ochrolechia parella, from King George Island was analysed by pyrosequencing of bacterial 16S rRNA genes. Results showed that Proteobacteria, Acidobacteria, Actinobacteria and Bacteroidetes were predominant phyla. The predominant bacterial class in most of the samples was Alphaproteobacteria. Acetobacteriaceae of the order Rhodospiralles in Alphaproteobacteria was the most abundant bacterial family in Antarctic lichens. The LAR1 lineage of the order Rhizobiales, a putative N-fixer which has been frequently observed in lichens from temperate areas, was detected only from a few samples at low frequency. It is expected that other bacterial taxa are working as N-fixers in Antarctic lichens. From the PCoA analysis of the Fast UniFrac distance matrix, it was proposed that the microbial community structures in Antarctic lichens were affected by host species, growth form and substrates. High-throughput sequencing can produce hundreds of thousands of 16S rRNA sequence reads corresponding to different organisms present in the environmental samples. Typically, analysis of microbial diversity in bioinformatics starts from pre-processing followed by clustering 16S rRNA reads into relatively fewer operational taxonomic units (OTUs). The OTUs are reliable indicators of microbial diversity and greatly accelerate the downstream analysis time. However, existing hierarchical clustering algorithms that are generally more accurate than greedy heuristic algorithms struggle with large sequence datasets. To keep pace with the rapid rise in sequencing data, we present CLUSTOM-CLOUD, which is the first distributed sequence clustering program based on In-Memory Data Grid (IMDG) technology–a distributed data structure to store all data in the main memory of multiple computing nodes. The IMDG technology helps CLUSTOM-CLOUD to enhance both its capability of handling larger datasets and its computational scalability better than its ancestor, CLUSTOM, while maintaining high accuracy. Clustering speed of CLUSTOM-CLOUD was evaluated on published 16S rRNA human microbiome sequence datasets using the small laboratory cluster (10 nodes) and under the Amazon EC2 cloud-computing environments. Under the laboratory environment, it required only ~3 hours to process dataset of size 200 K reads regardless of the complexity of the human microbiome data. In turn, one million reads were processed in approximately 20, 14, and 11 hours when utilizing 20, 30, and 40 nodes on the Amazon EC2 cloud-computing environment. The running time evaluation indicates that CLUSTOM-CLOUD can handle much larger sequence datasets than CLUSTOM and is also a scalable distributed processing system. The comparative accuracy test using 16S rRNA pyrosequences of a mock community shows that CLUSTOM-CLOUD achieves higher accuracy than DOTUR, mothur, ESPRIT-Tree, UCLUST and Swarm. Reports of ‘Psoroma sphinctrinum’ from Palaeotropical areas are shown to represent instead species of the genus Gibbosporina, which is described here as new to science. This genus is superficially similar to tripartite, austral Pannaria species, such as the species now referred to as Pannaria sphinctrina (Mont.) Tuck. ex Hue. A phylogram based on an analysis of the nuclear large subunit rDNA (LSU) locus shows that Gibbosporina is instead a clade in a Pannariaceae branch referred to as the ‘Physma group’, a most unexpected addition to Pannariaceae dealt with by several previous studies. Genera assigned to this group have very contrasting general appearances. However, this diverse group shares distinctly ring-like thalline excipular margins; strongly amyloid internal ascus structures; well-developed perispores which have irregular gibbae and/or nodulose or acuminate apical extensions, but not verrucae; lacks TLC-detectable secondary compounds and have tropical distributions. Gibbosporina is the only tripartite genus in the group, with distinct, nodulose, placodioid, mini-fruticose to mini-foliose cephalodia with a high diversity of Nostoc cyanobionts. The cyanomorphs can apparently exist independently in some cases, although the apothecia on such cephalodia on a specimen from Réunion were unexpectedly found to belong to the chloromorph. The genus and related genera forming the ‘Physma group’ are probably evolutionarily old, and their weak affinity to the remaining part of Pannariaceae, concentrated in the Southern Hemisphere, is discussed. The genus includes 13 known species, and the generitype is Gibbosporina boninensis from the Japanese Ogasawara Islands, originally described as Psoroma boninense and recombined here. The following 12 species are described here as new to science, seven of them with molecular support in an LSU and ITS-based phylogram: Gibbosporina acuminata (Australia, the Philippines), G. amphorella (New Caledonia), G. bifrons (Malaysia, New Caledonia, the Philippines, Solomon Islands), G. didyma (Mauritius, Réunion), G. elixii (Australia), G. leptospora (Australia, Papua New Guinea), G. nitida (Australia, Papua New Guinea, the Philippines), G. mascarena (Mauritius, Réunion, Sri Lanka), G. papillospora (the Philippines), G. phyllidiata (Solomon Islands), G. sphaerospora (Australia, Indonesia, Malaysia, the Philippines, Samoa, and with Psoroma sphinctrinum var. endoxanthellum as a new synonym), and G. thamnophora (Australia and the Philippines). Except for the phyllidiate G. phyllidiata and for G. thamnophora which has cephalodia adapted for vegetative propagation, the species are all primarily fertile. The composition of lichen ecosystems except mycobiont and photobiont has not been evaluated intensively. In addition, recent studies to identify algal genotypes have raised questions about the specific relationship between mycobiont and photobiont. In the current study, we analyzed algal and fungal community structures in lichen species from King George Island, Antarctica, by pyrosequencing of eukaryotic large subunit (LSU) and algal internal transcribed spacer (ITS) domains of the nuclear r RNA gene. The sequencing results of LSU and ITS regions indicated that each lichen thallus contained diverse algal species. The major algal operational taxonomic unit (OTU) defined at a 99% similarity cutoff of LSU sequences accounted for 78.7-100% of the total algal community in each sample. In several cases, the major OTUs defined by LSU sequences were represented by two closely related OTUs defined by 98% sequence similarity of ITS domain. The results of LSU sequences indicated that lichen-associated fungi belonged to the Arthoniomycetes, Eurotiomycetes, Lecanoromycetes, Leotiomycetes, and Sordariomycetes of the Ascomycota, and Tremellomycetes and Cystobasidiomycetes of the Basidiomycota. The composition of major photobiont species and lichen-associated fungal community were mostly related to the mycobiont species. An alpine soil bacterium Pseudomonas sp. strain PAMC 25931 was characterized as eurypsychrophilic (both psychrophilic and mesotolerant) with a broad temperature range of 5-30 °C both for anthranilate (2-aminobenzoate) degradation and concomitant cell growth. Two degradative gene clusters ( antABC and catBCA) were detected from a fosmid clone in the PAMC 25931 genomic library; each cluster was confirmed to be specifically induced by anthranilate. When expressed in Escherichia coli, the recombinant AntABC (anthranilate 1,2-dioxygenase, AntDO) converted anthranilate into catechol, exhibiting strict specificity toward anthranilate. Recombinant CatA (catechol 1,2-dioxygenase, C12O) from the organism was active over a broad temperature range (5-37 °C). However, CatA rapidly lost the enzyme activity when incubated at above 25 °C. For example, 1 h-preincubation at 37 °C resulted in 100% loss of enzyme activity, while a counterpart from mesophilic Pseudomonas putida mt-2 did not show any negative effect on the initial enzyme activity. These results suggest that CatA is a new cold-adapted thermolabile enzyme, which might be a product through the adaptation process of PAMC 25931 to naturally cold environments and contribute to its ability to grow on anthranilate there.
