Genetic selection has been applied for many generations in animal, plant, and experimental populations. Selection changes the allelic architecture of traits to create genetic gain. It remains unknown whether the changes in allelic architecture are different for the recently introduced technique of genomic selection compared to traditional selection methods and whether they depend on the genetic architectures of traits. Here, we investigate the allele frequency changes of old and new causal loci under 50 generations of phenotypic, pedigree, and genomic selection, for a trait controlled by either additive, additive and dominance, or additive, dominance, and epistatic effects. Genomic selection resulted in slightly larger and faster changes in allele frequencies of causal loci than pedigree selection. For each locus, allele frequency change per generation was not only influenced by its statistical additive effect but also to a large extent by the linkage phase with other loci and its allele frequency. Selection fixed a large number of loci, and 5 times more unfavorable alleles became fixed with genomic and pedigree selection than with phenotypic selection. For pedigree selection, this was mainly a result of increased genetic drift, while genetic hitchhiking had a larger effect on genomic selection. When epistasis was present, the average allele frequency change was smaller (~15% lower), and a lower number of loci became fixed for all selection methods. We conclude that for long-term genetic improvement using genomic selection, it is important to consider hitchhiking and to limit the loss of favorable alleles. [ABSTRACT FROM AUTHOR]

The goal of infectious disease control is often local eradication, but this is theoretically impossible to achieve based on classical quantitative genetic theory. Current methods focus on the susceptibility of individuals to disease and assume that exposure to a pathogen is 1) constant over time, 2) equal among individuals, and (3) due entirely to the environment. For this reason, it is likely that conventional genetic methods are capturing only a fraction of genetic variation in disease occurrence. The incorporation of epidemiological theory into quantitative genetics provides an opportunity to better determine the level of genetic variation in infectious disease traits. This stems from the ability to include the positive feed-back dynamics of infectious disease transmission. From an epidemiolocal perspective, both susceptibility and infectivity also have indirect genetic effects (IGE), because the genotype of one individual impacts the risk of infection of other individuals, and this can drastically affect the rate and direction of response to selection. Epidemiological models unravel the genetic heterogeneity in both susceptibility and infectivity traits, and account for the impact each animal has on its contemporaries compared with conventional quantitative genetic approaches. From a calf health perspective, there is a shift towards group housing dairy calves, primarily due to welfare and social acceptability. In turn, this will lead to increased animal interactions from a young age. Therefore, the aim of this study was to investigate the potential of incorporating IGE into current quantitative approaches to determine its impact on selection potential. Our study looked at two common infectious diseases in calves on dairy farms: respiratory problems (RESP) and diarrhea (DIAR). Producer-recorded data comprised of 19,445 records collected on 34 herds that group housed calves between 2007 and 2020. Calves were allocated into pen groups based on birth dates and herd specific housing practices. Original phenotypes were split into 10 records, each representing a week of life, to determine when exactly calves became sick and infective. Several scenarios were investigated with respect to the time an animal was infective for following a disease case (1 or 2 wk), and the maximum difference in weeks between animal birth dates to be included within the same pen (2 to 5 wk). Variance components were estimated using a generalized linear mixed model fitting a complementary-log-log link function with offset for exposure. Initial heritability estimates for susceptibility on the observed scale for DIAR ranged from 0.03 to 0.07, and from 0.02 to 0.03 for RESP across scenarios. While heritability estimates for infectivity are currently being investigated, the results for susceptibility highlight the potential for incorporating IGE into genetic evaluation of disease traits and provide an introduction towards incorporating epidemiological theory into classical quantitative approaches to better respect the transmission dynamics of infections. Abstract We investigated the joint evolution of neutral and selected genomic regions in three chicken lines selected for immune response and in one control line. We compared the evolution of polymorphism of 21 supposedly neutral microsatellite markers versus 30 microsatellite markers located in seven quantitative trait loci (QTL) regions. Divergence of lines was observed by factor analysis. Five supposedly neutral markers and 12 markers in theQTL regions showed Fst values greater than 0.15. However, the non-significant difference (P > 0.05) between matrices of genetic distances based on genotypes at supposedly neutral markers on the one hand, and at markers in QTL regions, on the other hand, showed that none of the markers in the QTL regions were influenced by selection. A supposedly neutral marker and a marker located in the QTL region on chromosome 14 showed temporal variations in allele frequencies that could not be explained by drift only. Finally, to confirm thatmarkers located inQTL regions on chromosomes 1, 7 and 14were under the influence of selection, simulations were performed using haplotype dropping along the existing pedigree. In the zone located on chromosome 14, the simulation results confirmed that selection had an effect on the evolution of polymorphism of markers within the zone.

Abstract In some situations, it is worthwhile to change not only the mean, but also the variability of traits by selection. Genetic variation in residual variance may be utilised to improve uniformity in livestock populations by selection. The objective was to investigate the effects of genetic parameters, breeding goal, number of progeny per sire and breeding scheme on selection responses in mean and variance when applying index selection. Genetic parameters were obtained from the literature. Economic values for the mean and variance were derived for some standard non-linear profit equations, e.g. for traits with an intermediate optimum. The economic value of variance was in most situations negative, indicating that selection for reduced variance increases profit. Predicted responses in residual variance after one generation of selection were large, in some cases when the number of progeny per sire was at least 50, by more than 10% of the current residual variance. Progeny testing schemes were more efficient than sib-testing schemes in decreasing residual variance. With optimum traits, selection pressure shifts gradually from the mean to the variance when approaching the optimum. Genetic improvement of uniformity is particularly interesting for traits where the current population mean is near an intermediate optimum.

In livestock breeding, continuous and objective monitoring of animals is manually unfeasible due to the large scale of breeding and expensive labour. Computer vision technology can generate accurate and real-time individual animal or animal group information from video surveillance. However, the frequent occlusion between animals and changes in appearance features caused by varying lighting conditions makes single-camera systems less attractive. We propose a double-camera system and image registration algorithms to spatially fuse the information from different viewpoints to solve these issues. This paper presents a deformable learning-based registration framework, where the input image pairs are initially linearly pre-registered. Then, an unsupervised convolutional neural network is employed to fit the mapping from one view to another, using a large number of unlabelled samples for training. The learned parameters are then used in a semi-supervised network and fine-tuned with a small number of manually annotated landmarks. The actual pixel displacement error is introduced as a complement to an image similarity measure. The performance of the proposed fine-tuned method is evaluated on real farming datasets and demonstrates significant improvement in lowering the registration errors than commonly used feature-based and intensity-based methods. This approach also reduces the registration time of an unseen image pair to less than 0.5 s. The proposed method provides a high-quality reference processing step for improving subsequent tasks such as multi-object tracking and behaviour recognition of animals for further analysis. Abstract Selection programmes are mainly concerned with increasing genetic gain. However, short-term progress should not be obtained at the expense of the within-population genetic variability. Different prediction models for the evolution within a small population of the genetic mean of a selected trait, its genetic variance and its inbreeding have been developed but have mainly been validated through Monte Carlo simulation studies. The purpose of this study was to compare theoretical predictions to experimental results. Two deterministic methods were considered, both grounded on a polygenic additive model. Differences between theoretical predictions and experimental results arise from differences between the true and the assumed genetic model, and from mathematical simplifications applied in the prediction methods. Two sets of experimental lines of chickens were used in this study: the Dutch lines undergoing true truncation mass selection, the other lines (French) undergoing mass selection with a restriction on the representation of the different families. This study confirmed, on an experimental basis, that modelling is an efficient approach to make useful predictions of the evolution of selected populations although the basic assumptions considered in the models (polygenic additive model, normality of the distribution, base population at the equilibrium, etc.) are not met in reality. The two deterministic methods compared yielded results that were close to those observed in real data, especially when the selection scheme followed the rules of strict mass selection: for instance, both predictions overestimated the genetic gain in the French experiment, whereas both predictions were close to the observed values in the Dutch experiment.

Abstract Covariance functions have been proposed to predict breeding values and genetic (co)variances as a function of phenotypic within herd-year averages (environmental parameters) to include genotype by environment interaction. The objective of this paper was to investigate the influence of definition of environmental parameters and non-random use of sires on expected breeding values and estimated genetic variances across environments. Breeding values were simulated as a linear function of simulated herd effects. The definition of environmental parameters hardly influenced the results. In situations with random use of sires, estimated genetic correlations between the trait expressed in different environments were 0.93, 0.93 and 0.97 while simulated at 0.89 and estimated genetic variances deviated up to 30% from the simulated values. Non random use of sires, poor genetic connectedness and small herd size had a large impact on the estimated covariance functions, expected breeding values and calculated environmental parameters. Estimated genetic correlations between a trait expressed in different environments were biased upwards and breeding values were more biased when genetic connectedness became poorer and herd composition more diverse. The best possible solution at this stage is to use environmental parameters combining large numbers of animals per herd, while losing some information on genotype by environment interaction in the data.

Abstract A breeding goal accounting for the effects of genotype by environment interaction (G × E) has to define not only traits but also the environment in which those traits are to be improved. The aim of this study was to predict the selection response in the coefficients of a linear reaction norm, and response in average phenotypic value in any environment, when mass selection is applied to a trait where G × E is modelled as a linear reaction norm. The optimum environment in which to test the selection candidates for a given breeding objective was derived. Optimisation of the selection environment can be used as a means to either maximise genetic progress in a certain response environment, to keep the change in environmental sensitivity at a desired rate, or to reduce the proportion of animals performing below an acceptance level. The results showed that the optimum selection environment is not always equal to the environment in which the response is to be realised, but depends on the degree of G × E (determined by the ratio of variances in slope and level of a linear reaction norm), the correlation between level and slope, and the heritability of the trait.

Abstract Optimum breeding schemes for maximising the rate of genetic progress with a restriction on the rate of inbreeding (per year or per generation) are investigated for populations with overlapping generations undergoing mass selection. The optimisation is for the numbers of males and females to be selected and for their distribution over age classes. Expected rates of genetic progress (ΔG) are combined with expected rates of inbreeding (ΔF) in a linear objective function (Φ = ΔG - λΔF) which is maximised. A simulated annealing algorithm is used to obtain the solutions. The restriction on inbreeding is achieved by increasing the number of parents and, in small schemes with severe restrictions, by increasing the generation interval. In the latter case the optimum strategy for obtaining the maximum genetic gain is far from truncation selection across age classes. In most situations, the optimum mating ratio is one but the differences in genetic gain obtained with different mating ratios are small. Optimisation of schemes when restricting the rate of inbreeding per generation leads to shorter generation intervals than optimisation when restricting the rate of inbreeding per year.

Abstract In conventional gene flow theory the rate of genetic gain is calculated as the summed products of genetic selection differential and asymptotic proportion of genes deriving from sex-age groups. Recent studies have shown that asymptotic proportions of genes predicted from conventional gene flow theory may deviate considerably from true proportions. However, the rate of genetic gain predicted from conventional gene flow theory was accurate. The current note shows that the connection between asymptotic proportions of genes and rate of genetic gain that is embodied in conventional gene flow theory is invalid, even though genetic gain may be predicted correctly from it.

Livestock populations are usually kept in groups. As a consequence, social interactions among individuals affect productivity, health, and welfare. Current selection methods (individual selection), however, ignore those interactions and yield suboptimal or in some cases even negative responses. In principle, selection between groups instead of individuals offers a solution, but has rarely been adopted in practice for two reasons. First, the relationship between group selection theory and common animal breeding concepts, such as the accuracy of selection, is unclear. Second, application of group selection requires keeping selection candidates in groups, which is often undesirable in practice. This work has two objectives. First, we derive expressions for the accuracy of individual and group selection, which provides a measurement of quality for those methods. Second, we investigate the opportunity to improve trails affected by interactions by using information on relatives kept in family groups, while keeping selection candidates individually. The accuracy of selection based on relatives is shown to be an analogy of the classical expression for traits not affected by interactions. Our results show that selection based on relatives offers good opportunities for effective genetic improvement of traits affected by interactions.

Interaction among individuals is universal, both in animals and in plants, and substantially affects evolution of natural populations and responses to artificial selection in agriculture. Although quantitative genetics has successfully been applied to many traits, it does not provide a general theory accounting for interaction among individuals and selection acting on multiple levels. Consequently, current quantitative genetic theory fails to explain why some traits do not respond to selection among individuals, but respond greatly to selection among groups. Understanding the full impacts of heritable interactions on the outcomes of selection requires a quantitative genetic framework including all levels of selection and relatedness. Here we present such a framework and provide expressions for the response to selection. Results show that interaction among individuals may create substantial heritable variation, which is hidden to classical analyses. Selection acting on higher levels of organization captures this hidden variation and therefore always yields positive response, whereas individual selection may yield response in the opposite direction. Our work provides testable predictions of response to multilevel selection and reduces to classical theory in the absence of interaction. Statistical methodology provided elsewhere enables empirical application of our work to both natural and domestic populations.

Interactions among individuals are universal, both in animals and in plants and in natural as well as domestic populations. Understanding the consequences of these interactions for the evolution of populations by either natural or artificial selection requires knowledge of the heritable components underlying them. Here we present statistical methodology to estimate the genetic parameters determining response to multilevel selection of traits affected by interactions among individuals in general populations. We apply these methods to obtain estimates of genetic parameters for survival days in a population of layer chickens with high mortality due to pecking behavior. We find that heritable variation is threefold greater than that obtained from classical analyses, meaning that two-thirds of the full heritable variation is hidden to classical analysis due to social interactions. As a consequence, predicted responses to multilevel selection applied to this population are threefold greater than classical predictions. This work, combined with the quantitative genetic theory for response to multilevel selection presented in an accompanying article in this issue, enables the design of selection programs to effectively reduce competitive interactions in livestock and plants and the prediction of the effects of social interactions on evolution in natural populations undergoing multilevel selection.

Relatedness estimators are widely used in genetic studies, but effects of population structure on performance of estimators, criteria to evaluate estimators, and benefits of using such estimators in conservation programs have to date received little attention. In this article we present new estimators, based on the relationship between coancestry and molecular similarity between individuals, and compare them with existing estimators using Monte Carlo simulation of populations, either panmictic or structured. Estimators were evaluated using statistical criteria and a diversity criterion that minimized relatedness. Results show that ranking of estimators depends on the population structure. An existing estimator based on two-gene and four-gene coefficients of identity performs best in panmictic populations, whereas a new estimator based on coancestry performs best in structured populations. The number of marker alleles and loci did not affect ranking of estimators. Statistical criteria were insufficient to evaluate estimators for their use in conservation programs. The regression coefficient of pedigree relatedness on estimated relatedness ([beta]2) was substantially lower than unity for all estimators, causing overestimation of the diversity constowed. A simple correction to achieve [beta]2 = 1 improves both existing and new estimators. Using relatedness estimates with correction considerably increased diversity in structured populations, but did not do so or even decreased diversity in panmictic populations.

Here we present the strategy that achieves the lowest possible rate of inbreeding ([DELTA]F) for a population with unequal numbers of sires and dams with random mating. This new strategy results in a [DELTA]F as much as 10% lower than previously achieved. A simple and efficient approach to reducing inbreeding in small populations with sexes of unequal census number is to impose a breeding structure where parental success is controlled in each generation. This approach led to the development of strategies for selecting replacements each generation that were based upon parentage, e.g., a son replacing its sire. This study extends these strategies to a multigeneration round robin scheme where genetic contributions of ancestors to descendants are managed to remove all uncertainties about breeding roles over generations; i.e., male descendants are distributed as equally as possible among dams. In doing so, the sampling variance of genetic contributions within each breeding category is eliminated and consequently [DELTA]F is minimized. Using the concept of long-term genetic contributions, the asymptotic [DELTA]F of the new strategy for random mating, M sires and d dams per sire, is [phi]/(12M), where [phi] = [1 + 2[(1/4).sup.d]]. Predictions were validated using Monte Carlo simulations. The scheme was shown to achieve the lowest possible [DELTA]F using pedigree alone and showed that further reductions in [DELTA]F below that obtained from random mating arise from preferential mating of relatives and not from their avoidance.
