Lake Jošava (Croatia) is a shallow reservoir surrounded by agricultural land. In the present study, the trophic cascade was tested by examining the effects of stocking with common carp on plankton and periphytic microphytes. Before stocking, the phytoplankton community was dominated by the chrysophyte Synura uvella. In the epilithon and epiphyton, the predominant diatoms were prostrate, stalk-forming, and motile taxa representing an important food source for adult copepods. After stocking, phytoplankton biomass declined and the community shifted towards small centric diatoms, allowing the small-bodied zooplankton to exploit them. The lower biomass of adult copepods allowed rotifers to proliferate and exploit phytoplankton, while small cladocerans and nauplii fed primarily on epilithon. One month after stocking, phytoplankton was dominated by cryptophytes, small centric diatoms and chlorophytes, which were an important food for rotifers, while none of the zooplankton groups showed a significant relationship with the epilithic and epiphytic communities. By the end of the experiment, food was scarce due to reduced biomass of autotrophs, and zooplankton possibly began to feed on other sources. When subjected to dietary caloric restriction (CR), individual animals often outlive well‐fed conspecifics. Here, we address whether CR also extends lifespan in plants. Whereas caloric intake in animals comes from ingestion, in plants it derives from photosynthesis. Thus, factors that reduce photosynthesis, such as reduced light intensity, can induce CR. In two lab experiments investigating the aquatic macrophyte Lemna minor, we tracked hundreds of individuals longitudinally, with light intensity—and hence, CR—manipulated using neutral‐density filters. In both experiments, CR dramatically increased lifespan through a process of temporal scaling. Moreover, the magnitude of lifespan extension accorded with the assumptions that (a) light intensity positively relates to photosynthesis following Michaelis–Menten kinetics, and (b) photosynthesis negatively relates to lifespan via a power law. Our results emphasize that CR‐mediated lifespan extension applies to autotrophs as well as heterotrophs, and suggest that variation in light intensity has quantitatively predictable effects on plant aging trajectories. Terrestrial input to marine and freshwater ecosystems colors the water yellowbrown, causing a phenomenon called "brownification". The effect of brownification on the marine pelagic microbial food web was studied in the oligotrophic eastern Mediterranean in June 2021 by adding HuminFeed in a 15-day mesocosm experiment with 2 treatments: Control (C, no addition) and HuminFeed (HF, single dose of HuminFeed, 2 mg L-1); and 3 replicates per treatment. HuminFeed caused shading, leading to a decrease in the abundance of photo-autotrophic organisms (cyanobacteria Synechococcus and diatoms). Bacteria were positively affected by the HF addition (mainly in terms of production rather than abundance), benefiting either directly from the dissolved organic carbon (DOC) contained in HuminFeed or indirectly from the trophic cascade through the food web. Despite the decrease in HF bacterial abundance during the experiment, an increase in both the high nucleic acid containing bacteria% and heterotrophic bacterial production were observed, suggesting higher activity at the single cell level. In the HF treatment, the increased abundance of dinoflagellates observed could be due to either a dominance of mixotrophic species or a release from predation by copepods. Both ciliates and copepods were severely impacted by HuminFeed, showing lower abundance and distorted forms (ciliates) and reduced reproductive potential (copepods). In conclusion, in the ultraoligotrophic eastern Mediterranean, the simulated brownification negatively affected autotrophs and top predators while benefiting bacteria, thus indicating a shift in the structure of the plankton food web. Synthetic autotrophy is a promising avenue to sustainable bioproduction from CO2. Here, we use iterative laboratory evolution to generate several distinct autotrophic strains. Utilising this genetic diversity, we identify that just three mutations are sufficient for Escherichia coli to grow autotrophically, when introduced alongside non-native energy (formate dehydrogenase) and carbon-fixing (RuBisCO, phosphoribulokinase, carbonic anhydrase) modules. The mutated genes are involved in glycolysis (pgi), central-carbon regulation (crp), and RNA transcription (rpoB). The pgi mutation reduces the enzyme's activity, thereby stabilising the carbon-fixing cycle by capping a major branching flux. For the other two mutations, we observe down-regulation of several metabolic pathways and increased expression of native genes associated with the carbon-fixing module (rpiB) and the energy module (fdoGH), as well as an increased ratio of NADH/NAD+ - the cycle's electron-donor. This study demonstrates the malleability of metabolism and its capacity to switch trophic modes using only a small number of genetic changes and could facilitate transforming other heterotrophic organisms into autotrophs. The microbial biomass offers a continuous and additional food source to the farmed animal, thus reducing the need for finished aquafeeds and lowering the feed conversion ratio. Although the approach relies on multiple interacting species, BFT can be deployed in relatively low technology settings. This review considers the basis of BFT and identifies areas for innovation and expansion. For example, control of light quantity and quality can influence the biofloc and hence the growth of cultured species. Research on biofloc aquaculture is dominated by studies using tilapia and shrimp, but the technology could be applied to other species, particularly species that are tolerant of biofloc conditions and not highly carnivorous. Biofloc may be a useful biosecurity tool for all or part of the life cycle, and meals made from dried biofloc may enhance the production of cultured species. The key benefits of BFT can potentially be seen in reduced water consumption, lower feed requirements, and improved fish health. This review differs from current review papers in proposing the use of a life cycle assessment in conjunction with BFT, which may be a useful tool for describing and communicating the relative benefits of biofloc systems and their wider environmental impact. This study will serve as a useful knowledge base of BFT information for students, researchers, and stakeholders alike, offering a central source of the main aspects around the culturing of biofloc, key parameters, common species used, areas of potential improvement, and a discussion on where the future of BFT may lie.

A mathematical model with the intraguild predation structure is proposed to describe the interactions of autotrophs and mixotrophs containing light and nutrients in a well-mixed aquatic ecosystem. The dissipation, existence and stability of equilibria of the model are proved, and the ecological reproductive indexes for the extinction, survival and coexistence of autotrophs and mixotrophs are established. We also consider the influence of Holling type functional responses and abiotic factors on the coexistence and biomass of autotrophs and mixotrophs. It is shown that the intraguild predation structure is beneficial to phytoplankton biodiversity and provides an explanation for the phytoplankton paradox.

The oligotrophy of the southern Adriatic Sea is characterized by seasonal stratification which enables nutrient supply to the euphotic layer. A set of interdisciplinary methods was used to elucidate the diversity and co-dependency of bacterio- and phytoplankton of the water column during the stratification period of July 2021. A total of 95 taxa were determined by microscopy: 58 diatoms, 27 dinoflagellates, 6 coccolithophores, and 4 other autotrophs, which included Chlorophyceae, Chrysophyceae, and Cryptophytes. Nanophytoplankton abundances were higher in comparison to microphytoplankton. The prokaryotic plankton community as revealed by HTS was dominated by Proteobacteria (41–73%), Bacteroidota (9.5–27%), and cyanobacteria (1–10%), while the eukaryotic plankton community was composed of parasitic Syndiniales (45–80%), Ochrophyta (2–18%), Ciliophora (2–21%), Chlorophytes (2–4%), Haptophytes (1–4%), Bacillariophyta (1–13%), Pelagophyta (0.5–12%) and Chrysophyta (0.5–3%). Flow cytometry analysis has recorded Prochlorococcus and photosynthetic picoeukaryotes as more abundant in deep chlorophyll maximum (DCM), and Synechococcus and heterotrophic bacteria as most abundant in surface and thermocline layers. Surface, thermocline, and DCM layers were distinct considering community diversity, temperature, and nutrient correlations, while extreme nutrient values at the beginning of the investigating period indicated a possible nutrient flux. Fractionation of active biomass in a five-stage Bardenpho process was accomplished using an MS Excel wastewater treatment plant modeling tool based on Activated Sludge Model No. 3 extended with a bio-P module. The biomass fractions within the treatment system were predicted as autotrophs, ordinary heterotrophs, and phosphorus accumulating organisms (PAOs). Several simulations were performed in a Bardenpho process using various C/N/P ratios in primary effluent. Biomass fractionation was obtained from steady-state simulation results. The results suggest that the mass percentage of autotrophs, heterotrophs, and PAOs in active biomass range from 1.7 to 7.8%, 5.7–69.0%, and 23.2–92.6%, respectively, depending on characteristics of primary effluent. Results of principal component analysis showed that TKN/COD ratio in primary effluent determines the population of autotrophs and ordinary heterotrophs whereas PAO population is mainly a function of TP/COD ratio. To avoid nitrate pollution in water bodies, two low-cost and abundant natural organic carbon sources were added to make up the solid-phase denitrification filters. This study compared four novel solid-phase carbon-sulfur-based composite filters, and their denitrification abilities were investigated in laboratory-scale bioreactors. The filter F4 (mixture of elemental sulfur powder, shell powder, and peanut hull powder with a mass ratio of 6:2.5:1.5) achieved the highest denitrification ability, with an optimal nitrate removal rate (NRR) of 723 ± 14.2 mg NO3−-N·L−1·d−1 when the hydraulic retention time (HRT) was 1 h. The HRT considerably impacted effluent quality after coupling of anaerobic ammonium oxidation (ANAMMOX) and solid-phase-based mixotrophic denitrification process (SMDP). The concentration of suspended solids (SS) of the ANAMMOX effluent may affect the performance of the coupled system. Autotrophs and heterotrophs were abundant and co-existed in all reactors; over time, the abundance of heterotrophs decreased while that of autotrophs increased. Overall, the SMDP process showed good denitrification performance and reduced the sulfate productivity in effluent compared to the sulfur-based autotrophic denitrification (SAD) process. Steadily increasing R&D activities in the field of microbial polyhydroxyalkanoate (PHA) biopolyesters are committed to growing global threats from climate change, aggravating plastic pollution, and the shortage of fossil resources. These prevailing issues paved the way to launch the third Special Issue of Bioengineering dedicated to future-oriented biomaterials, characterized by their versatile plastic-like properties. Fifteen individual contributions to the Special Issue, written by renowned groups of researchers from all over the world, perfectly mirror the current research directions in the PHA sector: inexpensive feedstock like carbon-rich waste from agriculture, mitigation of CO2 for PHA biosynthesis by cyanobacteria or wild type and engineered "knallgas" bacteria, powerful extremophilic PHA production strains, novel tools for rapid in situ determination of PHA in photobioreactors, modelling of the dynamics of PHA production by mixed microbial cultures from inexpensive raw materials, enhanced bioreactor design for high-throughput PHA production by sophisticated cell retention systems, sustainable and efficient PHA recovery from biomass assisted by supercritical water, enhanced processing of PHA by application of novel antioxidant additives, and the development of compatible biopolymer blends. Moreover, elastomeric medium chain length PHA (mcl-PHA) are covered in-depth, inter alia, by introduction of a novel class of bioactive mcl-PHA-based networks, in addition to the first presentation of the new rubber-like polythioester poly(3-mercapto-2-methylpropionate). In order to understand the behaviour of wastewater treatment plants with heavy metal presence, this study evaluates the treatment process in the presence of heavy metals (Cu2+ as a case study) and compares it with the absence of heavy metals. An activated sludge model is improved by means of incorporating other novel inhibitory kinetic and settler models for this evaluation. To achieve this goal, a simulation algorithm is developed using the MATLAB code to detect any heavy metal influence on the aerobic and anoxic growth of heterotrophic and autotrophic biomass. The code also allows for a comparison of treatment plant performance with and without Cu2+ in both conventional and alternating systems. The results reveal that the presence of heavy metals, in this study for Cu2+ at 0.5 mg/L, in a biological treatment system, has an inhibitory effect on the heterotrophic bacteria but more so on the autotrophic bacteria growth and it prevents nitrification and denitrification, thus having a negative effect on the nitrogen removal in the alternating systems. Background: Cyanobacteria are photosynthetic autotrophs that have tremendous potential for fundamental research and industrial applications due to their high metabolic plasticity and ability to grow using CO2 and sunlight. CRISPR technology using Cas9 and Cpf1 has been applied to different cyanobacteria for genome manipulations and metabolic engineering. Despite significant advances with genome editing in several cyanobacteria strains, the lack of proper genetic toolboxes is still a limiting factor compared to other model laboratory species. Among the limitations, it is essential to have versatile plasmids that could ease the benchwork when using CRISPR technology. Results: In the present study, several CRISPR-Cpf1 vectors were developed for genetic manipulations in cyanobacteria using SEVA plasmids. SEVA collection is based on modular vectors that enable the exchangeability of diverse elements (e.g. origins of replication and antibiotic selection markers) and the combination with many cargo sequences for varied end-applications. Firstly, using SEVA vectors containing the broad host range RSF1010 origin we demonstrated that these vectors are replicative not only in model cyanobacteria but also in a new cyanobacterium specie, Chroococcidiopsis sp., which is different from those previously published. Then, we constructed SEVA vectors by harbouring CRISPR elements and showed that they can be easily assimilated not only by conjugation, but also by natural transformation. Finally, we used our SEVA-Cpf1 tools to delete the nblA gene in Synechocystis sp. PCC 6803, demonstrating that our plasmids can be applied for CRISPR-based genome editing technology. Conclusions: The results of this study provide new CRISPR-based vectors based on the SEVA (Standard European Vector Architecture) collection that can improve editing processes using the Cpf1 nuclease in cyanobacteria. During a cruise from October to November 2019, along the West Antarctic Peninsula, between 64.32 and 68.37°S, we assessed the diversity and composition of the active microbial eukaryotic community within three size fractions: micro- (> 20 μm), nano- (20–5 μm), and pico-size fractions (5–0.2 μm). The communities and the environmental parameters displayed latitudinal gradients, and we observed a strong similarity in the microbial eukaryotic communities as well as the environmental parameters between the sub-surface and the deep chlorophyll maximum (DCM) depths. Chlorophyll concentrations were low, and the mixed layer was shallow for most of the 17 stations sampled. The richness of the microplankton was higher in Marguerite Bay (our southernmost stations), compared to more northern stations, while the diversity for the nano- and pico-plankton was relatively stable across latitude. The microplankton communities were dominated by autotrophs, mostly diatoms, while mixotrophs (phototrophs-consuming bacteria and kleptoplastidic ciliates, mostly alveolates, and cryptophytes) were the most abundant and active members of the nano- and picoplankton communities. While phototrophy was the dominant trophic mode, heterotrophy (mixotrophy, phagotrophy, and parasitism) tended to increase southward. The samples from Marguerite Bay showed a distinct community with a high diversity of nanoplankton predators, including spirotrich ciliates, and dinoflagellates, while cryptophytes were observed elsewhere. Some lineages were significantly related—either positively or negatively—to ice coverage (e.g., positive for Pelagophyceae, negative for Spirotrichea) and temperature (e.g., positive for Cryptophyceae, negative for Spirotrichea). Carbon isotope fingerprinting, or multivariate analysis using δ13C values of individual compounds, is a powerful tool in ecological studies, particularly measurements of essential amino acids (EAA δ13C). Despite the widespread application of this technique, there has been little methodological validation to determine (a) whether multivariate EAA δ13C signatures (fingerprints) of primary producer groups vary across space and time and (b) what biochemical mechanisms drive these patterns.Here, we evaluate the spatiotemporal consistency in EAA δ13C fingerprints among nearshore primary producers: Chlorophyta (Ulva sp.), Ochrophyta (kelps), particulate organic matter (POM) and phytoplankton, and Rhodophyta. We analysed 135 samples from 14 genera collected in Alaska, California and Chile. The collections included historical museum samples (1896–1980 CE) of the giant kelp, Macrocystis pyrifera. We employed canonical analysis of principal coordinates and generalized linear models (GLMs) to, respectively, characterize isotopic fingerprints and evaluate the effect of taxonomy, local upwelling regimes, ecological setting, and time on individual EAA δ13C values and associated fingerprints. We also calculated amino acid discrimination values (∆13C) to identify key biochemical pathways responsible for these patterns.We found remarkable consistency in EAA δ13C fingerprints of marine algae across space and through time. Kelps and rhodophytes exhibited statistically distinct multivariate isotopic patterns regardless of geographical location, species identity or time (kelps). In contrast, isotopic fingerprints of POM/phytoplankton and Ulva overlapped substantially. GLMs indicated that producer family, presumably due to the presence/absence of carbon concentrating mechanisms, and site locality are important determinants of individual amino acid δ13C values. Taxonomy was also a key variable for EAA δ13C fingerprints. The calculated discrimination values suggest variation in (a) metabolism of pyruvate and oxaloacetate‐derived amino acids and (b) production of storage and structural carbohydrates are responsible for taxonomic differences in isotopic fingerprints.We conclude EAA δ13C fingerprinting is a robust method for tracing the contribution of diverse primary producer taxa to coastal food webs. We show that this technique can be applied to modern and historical samples, as well as consumers collected across continental scales. The high fidelity of EAA δ13C multivariate patterns coupled with biochemical mechanisms provides a powerful framework for future studies of carbon flow across broad biogeographical and ecological contexts. Autotrophs play an essential role in the cycling of carbon and nutrients, yet disease‐ecosystem relationships are often overlooked in these dynamics. Importantly, the availability of elemental nutrients like nitrogen and phosphorus impacts infectious disease in autotrophs, and disease can induce reciprocal effects on ecosystem nutrient dynamics. Relationships linking infectious disease with ecosystem nutrient dynamics are bidirectional, though the interdependence of these processes has received little attention. We introduce disease‐mediated nutrient dynamics (DND) as a framework to describe the multiple, concurrent pathways linking elemental cycles with infectious disease. We illustrate the impact of disease–ecosystem feedback loops on both disease and ecosystem nutrient dynamics using a simple mathematical model, combining approaches from classical ecological (logistic and Droop growth) and epidemiological (susceptible and infected compartments) theory. Our model incorporates the effects of nutrient availability on the growth rates of susceptible and infected autotroph hosts and tracks the return of nutrients to the environment following host death. While focused on autotroph hosts here, the DND framework is generalizable to higher trophic levels. Our results illustrate the surprisingly complex dynamics of host populations, infection patterns, and ecosystem nutrient cycling that can arise from even a relatively simple feedback between disease and nutrients. Feedback loops in disease‐mediated nutrient dynamics arise via effects of infection and nutrient supply on host stoichiometry and population size. Our model illustrates how host growth rate, defense, and tissue chemistry can impact the dynamics of disease–ecosystem relationships. We use the model to motivate a review of empirical examples from autotroph–pathogen systems in aquatic and terrestrial environments, demonstrating the key role of nutrient–disease and disease–nutrient relationships in real systems. By assessing existing evidence and uncovering data gaps and apparent mismatches between model predictions and the dynamics of empirical systems, we highlight priorities for future research intended to narrow the persistent disciplinary gap between disease and ecosystem ecology. Future empirical and theoretical work explicitly examining the dynamic linkages between disease and ecosystem ecology will inform fundamental understanding for each discipline and will better position the field of ecology to predict the dynamics of disease and elemental cycles in the context of global change. Mixotrophic dinoflagellates (MTD) are a diverse group of organisms often responsible for the formation of harmful algal blooms. However, the development of dinoflagellate blooms and their effects on the plankton community are still not well explored. Here we relate the species succession of MTD with parallel changes of phytoplankton size spectra during periods of MTD dominance. We used FlowCAM analysis to acquire size spectra in the range 2–200 μm every one or two weeks from July to December 2007 at Helgoland Roads (Southern North Sea). Most size spectra of dinoflagellates were bimodal, whereas for other groups, e.g. diatoms and autotrophic flagellates, the spectra were unimodal, which indicates different resource use strategies of autotrophs and mixotrophs. The biomass lost in the size spectrum correlates with the potential grazing pressure of MTD. Based on size-based analysis of trophic linkages, we suggest that mixotrophy, including detritivory, drives species succession and facilitates the formation of bimodal size spectra. Bimodality in particular indicates niche differentiation through grazing of large MTD on smaller MTD. Phagotrophy of larger MTD may exceed one of the smaller MTD since larger prey was more abundant than smaller prey. Under strong light limitation, a usually overlooked refuge strategy may derive from detritivory. Due to their lithotrophic metabolisms, morphological complexity and conspicuous appearance, members of the Beggiatoaceae have been extensively studied for more than 100 years. These bacteria are known to be primarily sulfur-oxidizing autotrophs that commonly occur in dense mats at redox interfaces. Their large size and the presence of a mucous sheath allows these cells to serve as sites of attachment for communities of other microorganisms. But little is known about their individual niche preferences and attached microbiomes, particularly in marine environments, due to a paucity of cultivars and their prevalence in habitats that are difficult to access and study. Therefore, in this study, we compare Beggiatoaceae strain composition, community composition, and geochemical profiles collected from sulfidic sediments at four marine stations off the coast of Namibia. To elucidate community members that were directly attached and enriched in both filamentous Beggiatoaceae, namely Ca. Marithioploca spp. and Ca. Maribeggiatoa spp., as well as non-filamentous Beggiatoaceae, Ca. Thiomargarita spp., the Beggiatoaceae were pooled by morphotype for community analysis. The Beggiatoaceae samples collected from a highly sulfidic site were enriched in strains of sulfur-oxidizing Campylobacterota, that may promote a more hospitable setting for the Beggiatoaceae, which are known to have a lower tolerance for high sulfide to oxygen ratios. We found just a few host-specific associations with the motile filamentous morphotypes. Conversely, we detected 123 host specific enrichments with non-motile chain forming Beggiatoaceae. Potential metabolisms of the enriched strains include fermentation of host sheath material, syntrophic exchange of H2 and acetate, inorganic sulfur metabolism, and nitrite oxidation. Surprisingly, we did not detect any enrichments of anaerobic ammonium oxidizing bacteria as previously suggested and postulate that less well-studied anaerobic ammonium oxidation pathways may be occurring instead. Nitrogen (N) uptake is a key process in stream ecosystems that is mediated mainly by benthic microorganisms (biofilms on different substrata) and has implications for the biogeochemical fluxes at catchment scale and beyond. Here, we focused on the drivers of assimilatory N uptake, especially the effects of hydromorphology and other environmental constraints, across three spatial scales: micro, meso and reach. In two seasons (summer and spring), we performed whole-reach 15N-labelled ammonium injection experiments in two montane, gravel-bed stream reaches with riffle–pool sequences. N uptake was highest in epilithic biofilms, thallophytes and roots (min–max range 0.2–545.2 mg N m−2 day−1) and lowest in leaves, wood and fine benthic organic matter (0.05–209.2 mg N m−2 day−1). At the microscale, N uptake of all primary uptake compartments except wood was higher in riffles than in pools. At the mesoscale, hydromorphology determined the distribution of primary uptake compartments, with fast-flowing riffles being dominated by biologically more active compartments and pools being dominated by biologically less active compartments. Despite a lower biomass of primary uptake compartments, mesoscale N uptake was 1.7–3.0 times higher in riffles than in pools. At reach scale, N uptake ranged from 79.6 to 334.1 mg N m−2 day−1. Highest reach-scale N uptake was caused by a bloom of thallopyhtes, mainly filamentous autotrophs, during stable low discharge and high light conditions. Steadily increasing R&D activities in the field of microbial polyhydroxyalkanoate (PHA) biopolyesters are committed to growing global threats from climate change, aggravating plastic pollution, and the shortage of fossil resources. These prevailing issues paved the way to launch the third Special Issue of Bioengineering dedicated to future-oriented biomaterials, characterized by their versatile plastic-like properties. Fifteen individual contributions to the Special Issue, written by renowned groups of researchers from all over the world, perfectly mirror the current research directions in the PHA sector: inexpensive feedstock like carbon-rich waste from agriculture, mitigation of CO2 for PHA biosynthesis by cyanobacteria or wild type and engineered “knallgas” bacteria, powerful extremophilic PHA production strains, novel tools for rapid in situ determination of PHA in photobioreactors, modelling of the dynamics of PHA production by mixed microbial cultures from inexpensive raw materials, enhanced bioreactor design for high-throughput PHA production by sophisticated cell retention systems, sustainable and efficient PHA recovery from biomass assisted by supercritical water, enhanced processing of PHA by application of novel antioxidant additives, and the development of compatible biopolymer blends. Moreover, elastomeric medium chain length PHA (mcl-PHA) are covered in-depth, inter alia, by introduction of a novel class of bioactive mcl-PHA-based networks, in addition to the first presentation of the new rubber-like polythioester poly(3-mercapto-2-methylpropionate). To elucidate the trophic link between classical and microbial food webs in the coastal ecosystem of Matsu Island during the warmer (27.5°C) and colder (16°C) months, we estimated the impact of mesozooplankton and microzooplankton grazing on > 20 µm and < 20 µm phytoplankton groups, respectively. In the warmer months, the > 20 µm fraction of Chl a accounted for more than 70% of the total Chl a; however, the Chl a > 20 µm fraction contributed little to the total phytoplankton biomass, at about 16%, in the colder months. Overall, the < 20 µm fraction represented 26 and 90% of the < 200 µm daily primary production in the warmer and colder months, respectively. Furthermore, the grazing loss of mesozooplankton on microzooplankton was 4.7 mgC m-3 d-1 in the warmer months; however, no significant loss rate was measured in the colder months. The results showed that large autotrophs (> 20 µm) were available for direct mesozooplankton ingestion, which indicated that they could be considered as an important link in the complex food web structures, particularly during the warmer season. We investigated competition between Salpa thompsoni and protistan grazers during Lagrangian experiments near the Subtropical Front in the southwest Pacific sector of the Southern Ocean. Over a month, the salp community shifted from dominance by large (> 100 mm) oozooids and small (< 20 mm) blastozooids to large (~ 60 mm) blastozooids. Phytoplankton biomass was consistently dominated by nano‐ and microphytoplankton (> 2 μm cells). Using bead‐calibrated flow‐cytometry light scatter to estimate phytoplankton size, we quantified size‐specific salp and protistan zooplankton grazing pressure. Salps were able to feed at a > 10,000 : 1 predator : prey size (linear‐dimension) ratio. Small blastozooids efficiently retained cells > 1.4 μm (high end of picoplankton size, 0.6–2 μm cells) and also obtained substantial nutrition from smaller bacteria‐sized cells. Larger salps could only feed efficiently on > 5.9 μm cells and were largely incapable of feeding on picoplankton. Due to the high biomass of nano‐ and microphytoplankton, however, all salps derived most of their (phytoplankton‐based) nutrition from these larger autotrophs. Phagotrophic protists were the dominant competitors for these prey items and consumed approximately 50% of the biomass of all phytoplankton size classes each day. Using a Bayesian statistical framework, we developed an allometric‐scaling equation for salp clearance rates as a function of salp and prey size: ClearanceESD=φ∙TLψ×minESDθ×TLγ20.16+ESDθ×TLγ1×Q10T−12°C/10 where ESD is prey equivalent spherical diameter (µm), TL is S. thompsoni total length, φ = 5.6 × 10−3 ± 3.6 × 10−4, ψ = 2.1 ± 0.13, θ = 0.58 ± 0.08, and γ = 0.46 ± 0.03 and clearance rate is L d‐1 salp‐1. The microbial interactions between autotrophs and heterotrophs by the exchange of microbial products in a partial nitritation/anammox (PN/A) bioreactor were evaluated with both experimental and simulation analyses. Real-time quantitative PCR analysis showed that anammox bacteria (AMX) and ammonium oxidizing bacteria (AOB) made up 56.59% and 8.35% of total bacteria, respectively, while heterotrophs identified as Chloroflexi also constituted a large portion (32.76%) in the reactor, even without an external organic carbon supply. Furthermore, a mathematical model was developed to describe the growth of heterotrophs on soluble microbial products (SMP), which were released from the metabolism of autotrophs. After model calibration and validation, the simulation results were consistent with the experimental observations of the microbial composition and the nitrogenous transformations. According to the model analysis, the bulk oxygen concentration was determined to be the dominant factor governing the reactor performance and biomass fractions in the granule. Increasing granular size could decrease heterotrophic growth, but has little effect on the effluent concentration of SMP. In work [1], the fundamental relationships for the fluxes of matter and energy in terrestrial ecosystems were obtained. Taking into account the universal characteristics of biota, these relationships permitted an estimate to be made of the vertical thickness of the live biomass layer for autotrophs and heterotrophs. The distribution of consumption of biota production as dependent on the body size of heterotrophs was also investigated. For large animals (vertebrates), the energy consumption in sustainable ecosystems was estimated to be of the order of one percent of primary production. In this comment, it is shown that the results of work [1] also hold true for ocean ecosystems and thus are universal for life as a whole. This is of paramount importance for human life on Earth.

To verify the productivity of the autotrophic transplant production method (ATPM), a novel propagation method in a plant factory with artificial lighting for transplant production (T-PFAL), strawberry transplants were produced by the ATPM for 365 days. A total of 3497 transplants were produced by the ATPM over 365 days with nine propagules in a cultivation area of 3.6 m² in the T-PFAL. When the simulated results were fit with the measured results, the propagation cycle timescales from planting propagules to producing the first, second, and third runner plants were 15, 27, and 43 days, respectively. The cumulative number of transplants (CNT) produced from 5, 10, and 20 initial propagules in a cultivation area of 36 m² over 365 days was simulated by the verified program along with the propagation cycles, and these values were 27,970,30,010, and 31,900, respectively. The simulated CNTs from nine initial propagules in 18 and 72 m² over 365 days were 15,950 and 55,940, respectively. These results indicate that the ATPM is an appropriate propagation method to produce transplants rapidly in a T-PFAL, especially when the number of propagules or propagules is limited. Copepod reproductive success largely depends on food quality, which also reflects the prey trophic mode. As such, modelling simulations postulate a trophic enhancement to higher trophic levels when mixotrophy is accounted in planktonic trophodynamics. Here, we tested whether photo-phagotrophic protists (mixoplankton) could enhance copepod gross-growth efficiency by nutrient upgrading mechanisms compared to obligate autotrophs and heterotrophs. To validate the hypothesis, we compared physiological rates of the copepod Paracartia grani under the three functional nutrition types. Ingestion and egg production rates varied depending on prey size and species, regardless of the diet. The gross-growth efficiency was variable and not significantly different across nutritional treatments, ranging from 3 to 25% in the mixoplanktonic diet compared to autotrophic (11–36%) and heterotrophic (8–38%) nutrition. Egg hatching and egestion rates were generally unaffected by diet. Overall, P. grani physiological rates did not differ under the tested nutrition types due to the large species-specific variation within trophic mode. However, when we focused on a single species, Karlodinium veneficum, tested as prey under contrasting trophic modes, the actively feeding dinoflagellate boosted the egestion rate and decreased the copepod gross-growth efficiency compared to the autotrophic ones, suggesting possible involvement of toxins in modulating trophodynamics other than stoichiometric constraints. Artificial light at night (ALAN) has been recently recognized as a threat for aquatic systems, but a comprehensive knowledge of its effects is still lacking. A fundamental question is whether and how ALAN might affect temporal variability of communities, thus undermining the stability of mature assemblages or influencing the colonization process. Here we investigated the role of ALAN on temporal variability of total biomass and maximum photosynthetic efficiency of marine autotrophic biofilms colonizing Mediterranean high-shore rock surfaces while controlling for density of their main grazers. Results showed stability in total biomass, but an increase in maximum photosynthetic efficiency from unlit to lit conditions, which suggested a temporal change in composition and/or abundance of different taxa within mature assemblages. The effect was weaker during the colonization process; in this case, density of grazers acted in the opposite direction of ALAN. We suggest that the addition of light at times when it would not be naturally present may affect the temporal variability of a variety of functioning in aquatic systems, depending on species-specific sensitivities to ALAN within microbial assemblages and/or indirect effects mediated by their consumers. The Red Sea is characterized by higher temperatures and salinities than other oligotrophic tropical regions. Here, we investigated the vertical and seasonal variations in the abundance and biomass of autotrophic and heterotrophic picoplankton. Using flow cytometry, we consistently observed five groups of autotrophs (Prochlorococcus, two populations of Synechococcus separated by their relative phycoerythrin fluorescence, low (LF-Syn) and high (HF-Syn), and two differently-sized groups of picoeukaryotes, small (Speuk) and large (Lpeuk)) and two groups of heterotrophic prokaryotes of low and high nucleic acid content (LNA and HNA, respectively). Samples were collected in 15 surveys conducted from 2015 to 2017 at a 700-m depth station in the central Red Sea. Surface temperature ranged from 24.6 to 32.6 °C with a constant value of 21.7 °C below 200 m. Integrated (0-100 m) chlorophyll a concentrations were low, with maximum values in fall (24.0 ± 2.7 mg m-2) and minima in spring and summer (16.1 ± 1.9 and 1.1 mg m-2, respectively). Picoplankton abundance was generally lower than in other tropical environments. Vertical distributions differed for each group, with Synechococcus and LNA prokaryotes more abundant at the surface while Prochlorococcus, picoeukaryotes and HNA prokaryotes peaked at the deep chlorophyll maximum, located between 40 and 76 m. Surface to 100 m depthweighted abundances exhibited clear seasonal patterns for Prochlorococcus, with maxima in summer (7.83 × 104 cells mL-1, July 2015) and minima in winter (1.39 × 104 cells mL-1, January 2015). LF-Syn (0.32 - 2.70 × 104 cells mL-1 ), HF-Syn (1.11 - 3.20 × 104 cells mL-1) and Speuk (0.99 - 4.81 × 102 cells mL-1) showed an inverse pattern to Prochlorococcus, while Lpeuk (0.16 - 7.05 × 104 cells mL-1) peaked in fall. Synechococcus unexpectedly outnumbered Prochlorococcus in winter and at the end of fall. The seasonality of heterotrophic prokaryotes (2.29 - 4.21×105 cells mL-1 ) was less noticeable than autotrophic picoplankton. The contribution of HNA cells was generally low in the upper layers, ranging from 36% in late spring and early summer to ca. 50% in winter and fall. Autotrophs dominated integrated picoplankton biomass in the upper 100 m, with 1.4-fold higher values in summer than in winter (mean 387 and 272 mg Cm-2, respectively). However, when the whole water column was considered, the biomass of heterotrophic prokaryotes exceeded that of autotrophic picoplankton with an average of 411 mg C m-2. Despite being located in tropical waters, our results show that the picoplankton community seasonal differences in the central Red Sea are not fundamentally different from higher latitude regions. This study evaluated how the availability of nutrients and organic carbon interact to influence the associations between autotrophic and heterotrophic micro‐organisms during lake biofilm development. Considering that decomposers are often better competitors for nutrients than producers in aquatic environments, we hypothesized that heterotrophs would outcompete autotrophs for available nutrients unless heterotrophs were limited by organic carbon provided by autotrophs.To test our hypothesis, we evaluated autotrophic (algae) and heterotrophic (fungi, bacteria) biomass in response to a factorial enrichment of nutrients (nitrogen and phosphorus in combination) and glucose using nutrient‐diffusing substrates with either inorganic or organic discs in a subalpine lake. In the field, nutrient‐diffusing substrates were exposed to either natural sunlight or placed under a darkened experimental canopy to evaluate the response of heterotrophs to nutrients and carbon subsidies in the presence or absence of algae. We expected that heterotrophs would be limited by organic carbon on inorganic substrates in the absence of autotrophic production (i.e., dark treatments), and that organic substrates would provide a carbon subsidy for heterotrophic metabolism.Fungi were stimulated by nutrient enrichment on inorganic substrates in the presence of algae (light treatment), but not in the dark (without algae). The response of fungi to algal presence on inorganic substrates was similar in magnitude to the response of fungi to nutrients and glucose substrates incubated in the dark. In contrast to our expectations, elevated algal biomass did not stimulate heterotrophic bacteria in the presence of elevated nutrient levels on inorganic substrates, possibly owing to antagonistic interactions between bacteria and fungi.The positive effect of nutrients on algal biomass was significantly reduced in favour of heterotrophs when nutrients were combined with glucose, suggesting that heterotrophs were able to outcompete algae for available nutrients in the absence of carbon limitation.Synthesis. These results expand our understanding of how the availability of limiting resources governs the outcomes of complex interactions among micro‐organisms in aquatic biofilms, and suggests that background levels of organic carbon regulate producer and decomposer responses to nutrient availability during biofilm development. Biennial variations of marine palynomorph concentrations mirrored oceanographic conditions in the Magdalena Basin, Baja California Sur (Mexico), in the period from 1811 to 1907 (common era, CE), for which the sea surface temperature index (SSTI) showed predominantly negative anomalies. We analyzed 49 samples of laminated sediments taken from a core extracted at a water depth of 520 m. Changes in dinoflagellate assemblages and copepod egg abundances were compared to SSTI records and to El Niño Southern Oscillation (ENSO) and Pacific Decadal Oscillation (PDO) reconstructions. Copepods were the most abundant and showed a significant correlation with SSTI. Among the dinoflagellates, heterotrophs were the most abundant and did not correlate with SSTI. The lowest concentration of autotrophs showed a significant and inverse correlation with SSTI. The canonical correlation analysis also indicated that copepods and autotrophs were modulated by variations in SSTI. Dinoflagellate richness and concentrations and copepod egg concentrations were low, indicating low productivity, and these values coincided with the negative SSTI anomalies. In contrast, the increase in concentrations from 1881 to 1907 CE coincided with positive SSTI anomalies. Also, even when marine palynomorphs showed no significant correlation with either ENSO or PDO, their concentrations increased during age intervals with combined negative conditions (La Niña, negative PDO) and decreased during combined warm conditions (El Niño, positive PDO). Background and Aims Mycorrhizal associations in mycoheterotrophic plants are generally more specialized than in autotrophs. Mycoheterotrophs typically bear small, inconspicuous flowers that often self-pollinate to maximize seed set, although some have structurally complex flowers indicative of xenogamy. A trade-off has previously been proposed between specialization in these above- and below-ground symbioses, although empirical data are lacking. Methods We used next-generation DNA sequencing to compare the mycorrhizal communities from the roots of a mycoheterotrophic species, Thismia tentaculata (Thismiaceae), and its neighbouring autotrophs. We furthermore conducted detailed assessments of floral phenology and pollination ecology, and performed artificial pollination experiments to determine the breeding system. Key Results Thismia tentaculata maintains a symbiotic association with a single arbuscular mycorrhizal Rhizophagus species. The flowers are pollinated by a single species of fungus gnats (Corynoptera , Sciaridae), which are attracted by the yellow pigments and are temporarily restrained within the perianth chamber before departing via apertures between the anthers. The plants are self-compatible but predominantly xenogamous. Conclusions Our findings demonstrate that T. tentaculata maintains highly specialized associations with pollinators and mycorrhizal fungi, both of which are widely distributed. We suggest that specialization in multiple symbiotic interactions is possible in mycoheterotrophs if redundant selective pressures are not exerted to further restrict an already constrained suite of life-history traits. Abstract Feedback loops stabilize energy and nutrient flow in ecological food webs and the ecosystems in which they are embedded. In these feedback loops, flow of energy propels nutrients from autotrophs through food chains to decomposers where the nutrients recycle back to autotrophs. An increase or decrease in ecosystem level flows caused by environmental variations triggers an increase or decrease of the populations that comprise the food webs. Conversely, changes in populations cause proportional changes in ecosystem level flows of energy and nutrients, resulting in stability at a different metastable state. In contrast to ecological systems, economic food systems are inherently unstable because they lack effective feedback control. There is inherent system instability caused by incompatibility between the economic system's need to increase farm yield, and the biophysical controls that limit such increase. In this study, a novel integrated anoxic bioreactor with an electrochemical system was developed for heterotrophic-autotrophic denitrification using alternating current. The obtained results were revealed that sinusoidal and triangular waveforms were more effective than the square wave for enhancing the heterotrophic-autotrophic denitrification process efficiency. The nitrate removal efficiency was significantly decreased by increasing frequency ranges from 10 to 50 Hz. The system performance had an optimum response at 4 peak-to-peak voltage (Vpp). Nitrate reduction occurred at longer reaction times in higher voltage values (6, 8, and 10 Vpp ). It was demonstrated that both heterotrophic and autotrophic bacteria coexist in the heterotrophic-autotrophic denitrification bio-electroreactor induced by the alternating current. The most probable numbers were determined 5.2 × 10 6 and 5.2 × 10 4 for heterotrophic and autotrophic denitrification bacteria, respectively. Pseudomonas spp., Nesterenkonia spp., Bacillus spp., and Brevibacillus spp. were determined using 16S rRNA, as the most abundant denitrifiers present in the system. Accordingly, it is concluded that heterotrophic-autotrophic denitrification supplied with low-frequency low-voltage alternating current could be a promising technique for water treatment contaminated with nitrate. Cultivation of Spirulina platensis in Zarrouk media containing 0-20 g l-1 glucose was studied in a photobioreactor for 30 days using a light intensity of 3 klux. Various parameters were measured to evaluate the enhancement of cell performance with glucose such as cell number, osmolarity, membrane stability, biomass productivity, doubling time, stress intensity, stress tolerance, chlorophyll, protein, carbohydrates, and lipid contents. Based on the results, we concluded that S. platensis is able to grow and produce some ingredients in Zarrouk media containing up to 20 g l-1 of glucose which is the first to be reported. The cell concentration of the mixotrophic cultures (80 cells per mm2) corresponded well to the sum of the autotrophic cell concentrations (50 cells per mm2), showing that the addition of carbohydrate positively effects on the microalgae growth. The continuous operation supplemented with 0.5 g l-1 of glucose (G0.5) led to the maximum cell concentration about 9.06 g l-1 wet and 1.32 g l-1 dry weights. The highest tolerance index, specific growth rate, biomass productivity, cell division, osmolarity and membrane stability index were respectively 102.5%, 0.15 d-1, 0.04 g l-1d-1, 0.26 div d-1, 0.87 osmol kg-1 and 93.8%, obtained in the same treatment. Chlorophyll (6.7 % in G0; 0.046 g l-1 in G0.5), protein (79.9 % and 0.884 g l-1 in G0.5), carbohydrates (55.5% in G20; 0.492 g l-1 in G6) and lipid (53.3% in G10; 0.636 g l-1 in G0) percentages and yields were mostly enhanced in the mixotrophic condition. “Stoichiometric homeostasis” is the degree to which organisms maintain a constant chemical composition in the face of variations in the chemical composition and availability of their environmental resources. Most stoichiometric models have assumed constant nutrient contents in heterotrophs, called “strict homeostasis”, and varied nutrient contents in autotrophs, called “non-homeostasis”, due to the fact that the stoichiometric variability of heterotrophs is often much less than that of autotrophs. The study for the hard dynamical threshold under sufficient light in Wang et al. (2012) suggested that the “strict homeostasis” assumption is reasonable when the stoichiometric variability of herbivores is less than the hard dynamical threshold. In this paper, we explore the light-dependent case that results in homoclinic and heteroclinic bifurcations, from which we obtain the weak dynamical threshold, which is normally larger than the hard dynamical threshold. With the weak dynamical threshold, the “strict homeostasis” assumption is more likely valid, which further confirms the conclusion that strict homeostasis of herbivores can be assumed for most herbivores. Homoclinic/heteroclinic bifurcations are not only exciting dynamics in mathematics but also important indicators for the robustness of empirical studies. Relating the temperature dependence of photosynthetic biomass production to underlying metabolic rates in autotrophs is crucial for predicting the effects of climatic temperature fluctuations on the carbon balance of ecosystems. We present a mathematical model that links thermal performance curves (TPCs) of photosynthesis, respiration, and carbon allocation efficiency to the exponential growth rate of a population of photosynthetic autotroph cells. Using experiments with the green alga, Chlorella vulgaris, we apply the model to show that the temperature dependence of carbon allocation efficiency is key to understanding responses of growth rates to warming at both ecological and longer-term evolutionary timescales. Finally, we assemble a dataset of multiple terrestrial and aquatic autotroph species to show that the effects of temperature-dependent carbon allocation efficiency on potential growth rate TPCs are expected to be consistent across taxa. In particular, both the thermal sensitivity and the optimal temperature of growth rates are expected to change significantly due to temperature dependence of carbon allocation efficiency alone. Achieving high biomass and lipid yields simultaneously during the cultivation process is essential and currently represents one of the biggest challenges in the production of microalgal biofuel. Using waste streams for microalgal growth is essential to improving the economic viability of microalgal biofuel systems, and provides an avenue for wastewater treatment. In this study, the growth of and nutrient removals by Chlorella vulgaris ( C. vulgaris ) under autotrophic, heterotrophic, and mixotrophic conditions were optimized for centrate wastewater, generated from anaerobic digestion at wastewater treatment plants, as well as on glycerol, a byproduct from the downstream microalgal lipid transesterification process. Compared to autotrophic and heterotrophic conditions, mixotrophic conditions promoted more biomass growth (0.72 ± 0.01 g/L) and yielded higher total chlorophyll (14.2 ± 0.1 µg/ml) and carotenoid (12.9 ± 0.4 µg/ml) concentrations. Subsequently, three glycerol feeding strategies (single-dose initial feeding, multiple-dose step feeding, single-dose exponential feeding) were studied under mixotrophic conditions. Feeding glycerol at the late exponential growth stage generated the highest biomass (0.070 ± 0.001 g/L/d) and lipid (20.4 ± 3.4 mg/L/d) productivities as it engaged both autotrophic and heterotrophic metabolisms, which enhanced biomass yields. The composition of the extracted lipids varied slightly with cultivation conditions, although C16, C18 and C24 accounted for 55–82% of the total fatty acids. Moreover, under conditions exhibiting high biomass production, almost complete nitrogen and phosphorus removals (>99% for both total nitrogen and PO 4 3− -P) were achieved, primarily through biomass assimilation. Finally, an integrated two-phase autotrophic-mixotrophic cultivation process for C. vulgaris , with glycerol fed at the exponential growth stage, was demonstrated, giving an effective wastewater treatment alternative while simultaneously obtaining high lipid productivities for biofuel production. Abstract: Cyanobacteria are the main autotrophs and N2‐fixing (diazotrophic) organisms in large parts of the oligotrophic global ocean, where generally all heterotrophic production depends on their activity. Amino acids (AAs) from cyanobacteria are essential macronutrients for these heterotrophic food webs, yet little is known about the de novo synthesis of AAs during N2 fixation. Through a combination of bulk and amino acid nitrogen (AAN) specific analyses of field based N2 fixation experiments, we demonstrate that the de novo synthesis of 13 AAs accounted for the majority of bulk N2 fixation rates at four stations in the central Baltic Sea in July 2015. Slow AA turnover times of 87 ± 14 d coincided with low phosphate concentrations and high cell‐carbon biomasses of unicellular cyanobacteria. Very fast turnover times of 17 ± 3 d coincided with high phosphate concentrations and undecayed Nodularia spumigena cells, but unexpectedly also with phosphate depletion and decayed N. spumigena cells. In a decayed bloom, volumetric N2 fixation rates into AAN provided a much better estimate of the net incorporation of N2 into biomass than fixation into bulk nitrogen that rather reflected gross N2 fixation. In an undecayed bloom, the turnover times of 13 AAs can be predicted from a single bulk N2 fixation rate. This is the first direct evidence that the very late, decayed stage of a cyanobacteria bloom can be a flashpoint of very fast AA turnover during N2 fixation with hitherto uncharacterized consequences for heterotrophic food webs and diazotroph N inputs to the global ocean. Increases in aridity forecasted by the end of this century will decouple the cycles of soil carbon (C), nitrogen (N) and phosphorus (P) in drylands—the largest terrestrial biome on Earth. Little is known, however, about how changes in aridity simultaneously affect the C:N:P stoichiometry of organisms across multiple trophic levels. It is imperative that we understand how aridity affects ecological stoichiometry so that we can develop strategies to mitigate any effects of changing climates. We characterized the C, N, P concentration and stoichiometry of soils, autotrophs (trees, N-fixing shrubs, grasses and mosses) and heterotrophs (microbes and ants) across a wide aridity gradient in Australia. Our results suggest that increases in aridity by the end of this century may alter the C:N:P stoichiometry of heterotrophs (ants and microbes), non-woody plants and in soil, but will not affect that one from woody plants. In particular, increases in aridity were positively related to C:P and N:P ratios in microbes and ants, negatively related to concentration of C, and the C:N and C:P ratios in mosses and/or short grasses, and not related to the C:N:P stoichiometry of either shrubs or trees. Because of the predominant role of C:N:P stoichiometry in driving nutrient cycling, our findings provide useful contextual information to determine ecological responses in a drier world. Bioinformatics has revealed the presence of putative laccase genes in diverse bacteria, including extremophiles, autotrophs, and, interestingly, anaerobes. Integrity of laccase genes in anaerobes has been questioned, since laccases oxidize a variety of compounds using molecular oxygen as the electron acceptor. The genome of the anaerobe Geobacter metallireducens GS-15 contains five genes for laccase-like multicopper oxidases. In order to show whether one of the predicted genes encodes a functional laccase, the protein encoded by GMET_RS10855 was heterologously expressed in Escherichia coli cells. The His6-tagged enzyme (named GeoLacc) was purified to a large extent in the apoprotein, inactive form: incubation with CuSO4 allowed a 43-fold increase of the specific activity yielding a metallo-enzyme. The purified enzyme oxidized some of the typical laccase substrates, including 2,2′-azino-bis(3-ethylbenzothiazoline-6-sulphonic acid) (ABTS), syringaldazine, and 2,6-dimethoxyphenol (2,6-DMP), along with pyrogallol and K4[Fe(CN)6]. Temperature optimum was 75 °C and pH optimum for ABTS and 2,6-DMP oxidation was ~ 6.0. As observed for other laccases, the enzyme was inhibited by halide anions and was sensitive to increasing concentrations of dimethyl sulfoxide and Tween-80. Notably, GeoLacc possesses a very high affinity for dioxygen: a similar activity was measured performing the reaction at air-saturated or microaerophilic conditions. [ABSTRACT FROM AUTHOR]

Ribulose-1,5-bisphosphate carboxylase/oxygenase (RubisCO) is arguably one of the most abundant proteins in the biosphere and a key enzyme in the global carbon cycle. Although RubisCO has been intensively studied, its evolutionary origins and rise as Nature's most dominant carbon dioxide (CO 2 )-fixing enzyme still remain in the dark. In this review we will bring together biochemical, structural, physiological, microbiological, as well as phylogenetic data to speculate on the evolutionary roots of the CO 2 -fixation reaction of RubisCO, the emergence of RubisCO-based autotrophic CO 2 -fixation in the context of the Calvin-Benson-Bassham cycle, and the further evolution of RubisCO into the ‘RubisCOsome’, a complex of various proteins assembling and interacting with the enzyme to improve its operational capacity (functionality) under different biological and environmental conditions. Abstract: Photoautotrophs vary the concentration of photosynthetic pigments in response to changing environmental conditions. In the ocean, the chlorophyll a to carbon ratio (Chl:C) has been used as a proxy for the physiological condition of phytoplankton, and there is laboratory evidence that the growth rate of juvenile giant kelp (Macrocystis pyrifera), a coastal foundation species, is positively related to Chl:C under nutrient‐limited conditions. We examined the relative roles of nutrients and light in determining Chl:C dynamics and if fluctuations in Chl:C were related to changes in canopy biomass and net primary production (NPP) from sites spanning 750 km of the California coast. Seventy percent of the variability in canopy Chl:C was explained by a combination of photosynthetically active radiation and seawater nitrate concentration. In the periodically nutrient‐limited waters of the Southern California Bight, changes in Chl:C positively resembled changes in available nitrate, whereas Chl:C negatively tracked changes in light for the more nutrient‐replete central California coastline. Values of Chl:C were positively related to residuals from an autoregressive model of kelp biomass at the southern California sites indicating that Chl:C is a proxy for physiological state of the kelp canopy. NPP estimated through correlations with kelp biomass and lagged Chl:C compared well to established field‐based estimates. These results open the possibility of assessing giant kelp physiological condition from estimates of Chl:C modeled from sea surface irradiance and nitrate concentration, which in turn can be used to estimate giant kelp primary production over large spatial and temporal scales using future remote sensing technologies. Hydrogen peroxide (H2O2), superoxide (O2•-), and hydroxyl radicals (OH•) are produced in natural waters via ultraviolet (UV) light-induced reactions between dissolved oxygen (O2) and organic carbon, and further reaction of H2O2 and Fe(II) (i.e., Fenton chemistry). The temporal and spatial dynamics of H2O2 and other dissolved compounds [Fe(II), Fe(III), H2S, O2] were measured during a diel cycle (dark/light) in surface waters of three acidic geothermal springs (Beowulf Spring, One Hundred Springs Plain, and Echinus Geyser Spring; pH = 3–3.5, T = 68–80°C) in Norris Geyser Basin, Yellowstone National Park. In situ analyses showed that H2O2 concentrations were lowest (ca. 1 μM) in geothermal source waters containing high dissolved sulfide (and where oxygen was below detection) and increased by 2-fold (ca. 2–3 μM) in oxygenated waters corresponding to Fe(III)-oxide mat formation down the water channel. Small increases in dissolved oxygen and H2O2 were observed during peak photon flux, but not consistently across all springs sampled. Iron-oxide microbial mats were sampled for molecular analysis of ROS gene expression in two primary autotrophs of acidic Fe(III)-oxide mat ecosystems: Metallosphaera yellowstonensis (Archaea) and Hydrogenobaculum sp. (Bacteria). Expression (RT-qPCR) assays of specific stress-response genes (e.g., superoxide dismutase, peroxidases) of the primary autotrophs were used to evaluate possible changes in transcription across temporal, spatial, and/or seasonal samples. Data presented here documented the presence of H2O2 and general correlation with dissolved oxygen. Moreover, two dominant microbial populations expressed ROS response genes throughout the day, but showed less expression of key genes during peak sunlight. Oxidative stress response genes (especially external peroxidases) were highly-expressed in microorganisms within Fe(III)-oxide mat communities, suggesting a significant role for these proteins during survival and growth in situ.

Artificial light at night (ALAN) is recognized as a contributor to environmental change and a biodiversity threat on a global scale. Despite its widespread use and numerous potential ecological effects, few studies have investigated the impacts on aquatic ecosystems and primary producers. Light is a source of energy and information for benthic autotrophs that form the basis of food webs in clear, shallow waters. Artificial night-time illumination may thus affect biomass and community composition of primary producers. We experimentally mimicked the light conditions of a light-polluted area (approximately 20 lux, white LED) in streamside flumes on a sub-alpine stream. We compared the biomass and community composition of periphyton grown under ALAN with periphyton grown under a natural light regime in two seasons using communities in early (up to 3 weeks) and later (4-6 weeks) developmental stages. In early periphyton, ALAN decreased the biomass of autotrophs in both spring (57% at 3 weeks) and autumn (43% at 2 weeks), decreased the proportion of cyanobacteria in spring (54%), and altered the proportion of diatoms in autumn (11% decrease at 2 weeks and 5% increase at 3 weeks). No effects of ALAN were observed for later periphyton. Further work is needed to test whether streams with frequent physical disturbances that reset the successional development of periphyton are more affected by ALAN than streams with more stable conditions. As periphyton is a fundamental component of stream ecosystems, the impact of ALAN might propagate to higher trophic levels and/or affect critical ecosystem functions. [ABSTRACT FROM AUTHOR]

Species interact in many ways. Potentially, the type of interaction, e.g. mutualistic, commensalistic or antagonistic, determines the structure of interaction networks, but this remains poorly tested. Here we investigate whether epiphytes and wood decomposers, having different types of interaction with their host trees, show different network properties. We also test whether the traits of host trees affect network architecture. We recorded presence/absence of organisms colonizing trees, and traits of host trees, in 102 forest plots. Epiphytic bryophytes (64 species) and lichens (119 species) were recorded on c. 2300 trees. Similarly, wood-inhabiting fungi (193 species) were recorded on c. 900 dead wood items. We studied the patterns of species aggregation on host trees by comparing network metrics of species specialization, nestedness and modularity. Next, we tested whether the prevalence of interactions was influenced by host tree traits. We found non-random interaction patterns between host trees and the three ecological groups (bryophytes, lichens and fungi), with nested and modular structures associated with high host specificity. A higher modularity and number of modules was found for fungi than for epiphytes, which is likely related to their trophic relationship with the host plant, whilst the stronger nestedness for epiphytes is likely reflecting the commensalistic nature of their interactions. For all three groups, the difference in prevalence of interaction across modules was determined by a gradient in interaction intimacy (i.e. host tree specialization), driven by host tree traits. We conclude that the type of interaction with host trees defines the properties of each network: while autotrophic epiphyte networks show similar properties to mutualistic networks, the heterotrophic wood decomposers show similarity with antagonistic networks.
