Abstract

Transcription coupled-nucleotide excision repair (TC-NER) removes DNA lesions that block RNA polymerase II (Pol II) transcription. A key step in TC-NER is the recruitment of the TFIIH complex, which initiates DNA unwinding and damage verification; however, the mechanism by which TFIIH is recruited during TC-NER, particularly in yeast, remains unclear. Here, we show that the C-terminal domain (CTD) of elongation factor-1 (Elf1) plays a critical role in TC-NER in yeast by binding TFIIH. Analysis of genome-wide repair of UV-induced cyclobutane pyrimidine dimers (CPDs) using CPD-seq indicates that the Elf1 CTD in yeast is required for efficient TC-NER. We show that the Elf1 CTD binds to the pleckstrin homology (PH) domain of the p62 subunit of TFIIH in vitro, and identify a putative TFIIH-interaction region (TIR) in the Elf1 CTD that is important for PH binding and TC-NER. The Elf1 TIR shows functional, structural, and sequence similarities to a conserved TIR in the mammalian UV sensitivity syndrome A (UVSSA) protein, which recruits TFIIH during TC-NER in mammalian cells. These findings suggest that the Elf1 CTD acts as a functional counterpart to mammalian UVSSA in TC-NER by recruiting TFIIH in response to Pol II stalling at DNA lesions.

Abstract

Uranium is a toxic heavy metal, causing biochemical harm to humans and other living organisms if present in significant concentrations. The mechanisms behind this toxicity have been the subject of considerable investigation since the days of the Manhattan Project and remain important today with respect to the safe management of contamination arising from the nuclear energy industry. It is widely acknowledged, however, that there are gaps in understanding, particularly relating to the behaviour of uranium species in complex biological environments and the precise molecular interactions with proteins and other biomolecules. Chapter 1 introduces some fundamental uranium chemistry and photophysics, alongside a brief survey of the current analytical techniques available to monitor uranium in the environment, and of the current understanding with regards to uranium-protein interactions. Chapters 2 and 3 present the successful application of upconverting nanoparticles (UCNPs) to the quantitative detection of aqueous UVIO22+ ions. To the best of our knowledge, this is the first time that such a system has been reliably demonstrated with UCNPs, and likely one of the first UVIO22+ sensors to employ excitation within the near infrared 'biological window'. A brief introduction to the photophysics of upconversion and the wider UCNP field is presented in Chapter 2, alongside results characterising the design and synthesis of suitable nanoparticles. Chapter 3 describes the results of UVIO22+ sensing studies which combine UCNPs with one of three organic dyes: arsenazo-III, Br-PADAP and Br-PAPS. An appendix at the end of this thesis briefly investigates the possibility of luminescence energy transfer between UCNPs and uranyl(VI), in response to literature published during the course of the PhD. Chapters 4 and 5 present complementary studies investigating the interactions of UVIO22+ with a range of de novo coiled coil peptides, synthesised in collaboration with the Peacock group (University of Birmingham). In Chapter 4, the suitability of analytical techniques is assessed with an initial library of peptides; one peptide system (CS1-2) is found to exhibit remarkably bright uranyl emission at room temperature and is therefore subject to further detailed characterisation, with a focus on luminescence spectroscopy. In Chapter 5, two further studies are described, prompted by the results from Chapter 4. The first explores the impact of phosphorylation on peptide-uranyl affinity and luminescence; the second explores the selective complexation of UVIO22+ and Eu3+ within a heterobimetallic coiled coil scaffold, and the possibility of intermetallic energy transfer therein.

Abstract

Freely and openly shared low-cost electronic applications, known as open electronics, have sparked a new open-source movement, with much un-tapped potential to advance scientific research. Initially designed to appeal to electronic hobbyists, open electronics have formed a global community of "makers" and inventors and are increasingly used in science and industry. Here, we review the current benefits of open electronics for scientific research and guide academics to enter this emerging field. We discuss how electronic applications, from the experimental to the theoretical sciences, can help (I) individual researchers by increasing the customization, efficiency, and scalability of experiments, while improving data quantity and quality; (II) scientific institutions by improving access and maintenance of high-end technologies, visibility and interdisciplinary collaboration potential; and (III) the scientific community by improving transparency and reproducibility, helping decouple research capacity from funding, increasing innovation, and improving collaboration potential among researchers and the public. 11. The brightness-weight correspondence in adults and infants

Abstract

Adult participants report expecting darker objects to be heavier in weight and brighter objects to be lighter in weight (Payne, 1958; Plack & Shick, 1976; Walker, Francis & Walker, 2010; Wright 1962). Although there is evidence that young infants appreciate crossmodal correspondences between pitch and height, and sharpness, there is no evidence to date that infants appreciate the correspondence between brightness and weight (Walker, Bremner, Mason, Spring, Mattock, Slater, & Johnson, 2010; Walker, Bremner, Lunghi, Dolscheid, Barba, & Simion, 2018). The objective of the current thesis was to understand more about the correspondence between brightness and weight by examining the situations in which it is revealed and the age at which it emerges. In doing so, the intention was to uncover more information about the nature of the correspondence and its potential origins. Using verbal reports, Experiments 1 and 3 provided further evidence of a brightness-weight and material-weight correspondence in adult participants. By examining whether the correspondence is acted upon spontaneously, Experiments 2 and 4 revealed early evidence that adults selectively prepare for objects based on brightness and material. The potential reasons for the selective preparation are discussed in detail. In Experiments 5 and 6, infants' appreciation of the brightness-weight and material-weight correspondences were explored. Whilst the studies revealed no evidence for appreciation of the brightness-weight correspondence, Experiment 6 provided substantial evidence suggesting that infants selectively prepare for objects based on material. The implications of these findings, and the potential inferences that can be made about the nature and origins of the brightness-weight correspondence are discussed.

Abstract

Renal osteodystrophy (ROD) leads to increased fractures, potentially due to underlying low bone turnover in chronic kidney disease (CKD). We hypothesized that indoxyl sulfate (IS), a circulating toxin elevated in CKD and a ligand for the aryl hydrocarbon receptor (AhR), may target the osteocytes leading to bone cell uncoupling in ROD. The IDG-SW3 osteocytes were cultured for 14 days (early) and 35 days (mature osteocytes) and incubated with 500 μM of IS after dose finding studies to confirm AhR activation. Long-term incubation of IS for 14 days led to decreased expression of Tnfsf11/Tnfrsf11b ratio (RANKL/OPG), which would increase osteoclast activity, and increased expression of Wnt inhibitors Sost and Dkk1, which would decrease bone formation in addition to decreased mineralization and alkaline phosphatase (ALP) activity. When osteocytes were incubated with IS and the AhR translocation inhibitor CH223191, mineralization and ALP activity were restored. However, the Tnfsf11/Tnfrsf11b ratio and Sost, Dkk1 expression were not altered compared with IS alone, suggesting more complex signaling. In both early and mature osteocytes, co-culture with parathyroid hormone (PTH) and IS reversed the IS-induced upregulation of Sost and Dkk1, and IS enhanced the PTH-induced increase of the Tnfsf11/Tnfrsf11b ratio. Co-culture of IS with PTH additively enhanced the AhR activity assessed by Cyp1a1 and Cyp1b1 expression. In summary, IS in the absence of PTH increased osteocyte messenger RNA (mRNA) Wnt inhibitor expression in both early and mature osteocytes, decreased mRNA expression ofTnfsf11/Tnfrsf11b ratio and decreased mineralization in early osteocytes. These changes would lead to decreased resorption and formation resulting in low bone remodeling. These data suggest IS may be important in the underlying low turnover bone disease observed in CKD when PTH is not elevated. In addition, when PTH is elevated, IS interacts to further increase Tnfsf11/Tnfrsf11b ratio for osteoclast activity in both early and mature osteocytes, which would worsen bone resorption. Abstract

There is growing interest in the roles of temperature, epidermal hydration (EH) and pain in pressure ulcer (PU) development. Investigating correlations between these measures and sub‐epidermal moisture (SEM) will address this knowledge deficit. A prospective observational study enrolled 60 surgical patients from February to November 2021. SEM, temperature, EH and pain were assessed using a SEM scanner, thermography imaging, skin hydration device and numeric pain intensity scale, respectively. Measurements were taken at the sacrum, both heels and a control site, before and after surgery for 3 days. Data were analysed using Pearson or Spearman's correlation. Of the participants, 50% were male with a mean age of 58 years (±13.46). Low positive/negative correlations between SEM and temperature were found at the sacrum. However, after removing outliers, these results were not statistically significant. Other sites and follow‐up days showed negligible correlations. No evidence of a correlation, to low correlations between SEM and EH were observed, but unreliable due to little variation in EH at the heels. Pain showed negligible correlations with SEM. This study did not find consistent evidence of a correlation between SEM, temperature, EH and pain, highlighting the unreliability of temperature and EH for early PU detection. 22. The Surprising Diversity of UV‐Induced Mutations.

Abstract

Ultraviolet (UV) light is the most pervasive environmental mutagen and the primary cause of skin cancer. Genome sequencing of melanomas and other skin cancers has revealed that the vast majority of somatic mutations in these tumors are cytosine‐to‐thymine (C>T) substitutions in dipyrimidine sequences, which, together with tandem CC>TT substitutions, comprise the canonical UV mutation "signature". These mutation classes are caused by DNA damage directly induced by UV absorption, namely cyclobutane pyrimidine dimers (CPDs) or 6‐4 pyrimidine‐pyrimidone photoproducts (6‐4PP), which form between neighboring pyrimidine bases. However, many of the key driver mutations in melanoma do not fit this mutation signature, but instead are caused by T>A, T>C, C>A, or AC>TT substitutions, frequently occurring in non‐dipyrimidine sequence contexts. This article describes recent studies indicating that UV light causes a more diverse spectrum of mutations than previously appreciated, including many of the mutation classes observed in melanoma driver mutations. Potential mechanisms for these diverse mutation signatures are discussed, including UV‐induced pyrimidine‐purine photoproducts and indirect DNA damage induced by UVA light. Finally, the article reviews recent findings indicating that human DNA polymerase eta normally suppresses these non‐canonical UV mutation classes, which can potentially explain why canonical C>T substitutions predominate in human skin cancers. 25. Clinical psychologists' experiences of accessing personal therapy during training

Abstract

This thesis is composed of three sections: A literature review of trainee therapists’ experiences of supervision; a research paper exploring clinical psychologists’ experiences of accessing personal therapy during training; and a critical appraisal which considers some of the issues encountered during the research process. The literature review was conducted systematically, which resulted in fifteen qualitative studies for inclusion. A meta-synthesis was conducted with these studies. The findings suggest supervision can provide a number of learning opportunities for trainee therapists, and support them both personally and professionally. However, the efficacy of supervision appears to depend substantially upon the supervisory relationship. This includes the power differential between a supervisor and supervisee, such as whether a trainee fears negative evaluation if they raise concerns or difficulties. Implications for training courses are discussed, including recommendations for supervisor training courses. The research paper explores the experience of accessing personal therapy whilst undertaking clinical psychology training. Ten clinical psychologists were recruited and interviewed. The interviews were analysed using narrative analysis. The findings suggested personal therapy had a positive impact on participants both personally and professionally. They described a number of difficult experiences during the process, including a perceived stigma of accessing therapy as a trainee therapist. Participants also reflected on the role of personal therapy in supporting them through the stressors of clinical training. Implications for both clinical psychology training programmes and the profession are discussed, in addition to ideas for future research. The critical appraisal discusses particular aspects of the research process. This includes deciding to research personal therapy and reflections on the difference between a research interview and a therapy session. This section also considers decisions and challenges encountered using a narrative approach, both at the interviewing and analysis stages. Finally, the personal impact of the research is discussed.

27. Health indicators in double burdened urban Maya children and mothers

Abstract

Background Middle-income countries are currently undergoing nutrition transition more rapidly than did high income countries. These populations are therefore at high risk of over-nutrition (obesity) and nutrition-related, non-communicable diseases before the elimination of under-nutrition and infectious diseases. Such nutritional double burden is most common in low SES groups of middle-income countries, such as the Maya of Mexico. Long-term poor environmental conditions during early life results in a population with high levels of chronic under-nutrition (stunting), and a consequent predisposition toward overweight/ obesity, and associated health risks later in life. It is important to be able to identify individuals at an increased risk of diseases related to double burden and to determine whether stunting impacts the ability to identify at risk individuals. Aims The overall purpose of this doctoral research was to examine double burden in the urban Maya, a low SES section of the Mexican population which is a current example of a population undergoing significant transition. The specific aims of this thesis were fourfold: 1) To describe the living conditions and population characteristics of the urban Maya of southern Merida in the spring and summer of 2010; 2) to determine whether body mass index (BMI) predicts adiposity indicators in a sample of women and children with a high prevalence of stunting, 3) to determine whether measures of linear growth in women can be predicted by their recalled childhood environment and 4) To determine whether the relationship between objectively estimated free-living energy expenditure and body composition is altered by stunting. Methods Data from interviews, anthropometric measurements and bioelectrical impedance analysis were collected on 58 Maya schoolchildren aged 7-9 years-old and their mothers living in the south of Merida, Mexico. Objective, free-living physical activity monitoring using combined accelerometry and heart rate monitoring of the children was also performed for one week. The interview data was used to describe the living conditions of the south of Merida. Whether stunting status or body proportions influenced the power of BMI to predict adiposity indicators was assessed for the mothers and the children. The mothers recalled early life SES was compared to their current measures of linear growth. The children s objectively estimated energy expenditure was compared to their body composition and measurements of body size. Results The Maya of southern Merida overall had access to clean drinking water and basic health care and have apparently eliminated acute under-nutrition. Yet they remained double burdened with simultaneous stunting and overweight/ obesity. Individual double burden levels were high, with 70% of the mothers were simultaneously stunted and overweight. Family level double burden was also high, with 28% of the families having an overweight mother and a stunted child. The rates of childhood malnutrition varied widely when using different cut-offs. Child stunting rates were between 15.5% and 37.9% when using -2 z-scores of Frisancho s Comprehensive (created using NHANES data) reference versus the 5th percentile of the WHO reference, respectively. Child overweight/ obesity rates were less than 10% when using weight-for-age on both the Comprehensive and WHO reference charts. Child overweight/ obesity as classified using BMI z-scores was between 27.5 to 34.5% using the Comprehensive and WHO reference, respectively, while child overfat was over 80% when using body fat percentage for age reference curves. BMI predicted adiposity indicators in these Maya children, explaining between 33 and 84% of the variance in arm fat index and waist circumference z-score, respectively. BMI was less strongly related to the mothers adiposity indicators, explaining between 19 and 70% of the variance in arm fat area and waist circumference. The relationship between BMI and adiposity indicators was unchanged by stunting or body proportions in either mothers or children. Mothers recalled early life SES was significantly related to but explained little of the variance in her measures of linear growth. Birth decade explained 5% of the variance in stature and the Modernisation index (urban/ rural birth, sugar sweetened beverage consumption, packaged food consumption) explained 5% of the variance in mothers leg length. Birth order, sibling number and consumer durable ownership were also significantly related to linear growth of the mothers. These Maya children had high levels of physical activity, as all exceeded the recommended 60 minutes of moderate-to-vigorous physical activity per day. After controlling for fat free mass, short stature did not predict lower resting energy expenditures in the children. However shorter stature did predict lower levels of activity energy expenditure, particularly in girls. Stunted girls had the lowest activity energy expenditures. Conclusions These urban Maya tend to have access to basic sanitation and services and are at a very high risk for NR-NCDs with the co-existence of chronic under-nutrition (stunting) and overweight/ obesity. The high rates of stunting do not impact the usefulness of BMI to estimate adiposity nor does stunting appear to impact children s energy expenditure. While BMI is useful to predict adiposity in these urban Maya children, it is not recommended for use in the mothers. Interventions to reduce childhood adiposity need to begin very early in life to most effectively reduce adiposity. Research into the low SES groups of middle-income countries, offers insight to what may occur in low-income countries as they advance in the nutrition transition.

Abstract

The correlation between sub‐epidermal moisture (SEM) and other early indicators of pressure ulcer (PU) development is yet to be determined. This three‐part series aims to bridge this knowledge gap, through investigating SEM and its correlation with evidence‐based technologies and assessments. This article focuses on the correlation between SEM and ultrasound. A prospective cohort observational study was undertaken between February and November 2021. Patients undergoing three surgery types were consecutively enrolled to the study following informed consent. Assessments were performed prior to and following surgery for 3 days at the sacrum, both heels and a control site, using a SEM scanner and high‐frequency ultrasound scanner (5–15 MHz). Spearman's rank (rs) explored the correlation between SEM and ultrasound. A total of 60 participants were included; 50% were male with a mean age of 58 years (±13.46). A statistically significant low to moderately positive correlation was observed between SEM and ultrasound across all anatomical sites (rs range = 0.39–0.54, p < 0.05). The only exception was a correlation between SEM and ultrasound on day 0 at the right heel (rs = 0.23, p = 0.09). These results indicate that SEM and ultrasound agreed in the presence of injury; however, SEM was able to identify abnormalities before ultrasound. [ABSTRACT FROM AUTHOR]

40. Clinical psychologists’ experiences of negotiating dual identities as mental health service users and service providers

Abstract

This thesis consists of three papers: a literature review, research paper, and a critical appraisal. The systematic literature review explores how key individuals in a young person’s life respond to the young person’s self-harm. A thematic synthesis was undertaken on 12 papers. Five themes were identified: 1) initial responses fuelled by emotions, 2) the importance of a calm façade, 3) modifying my approach and our relationship, 4) offering support, and 5) we need more help! Recommendations highlight the importance of training for education and healthcare staff. The findings also illustrate the need for a greater focus on the experiences of peers caring for their friend who is self-harming, and the need for support programmes for parents of young people who self-harm. The research paper explores the experiences of clinical psychologists in negotiating dual identities as both mental health service user and service provider. Narrative analysis was utilised to explore the experiences of 12 participants. The analysis resulted in the development of five chapters: Prologue: Developing Dual Identities, Chapter One: Separation of Identities, Chapter Two: Negotiation of Identities, Chapter Three: Co-Existence of Identities, and an Epilogue: Looking Forward. The findings discuss the initial separation of service user and service provider identities, often due to stigma, and community expectations placed on the service provider role. Participants negotiated their identities often by prioritising one identity and reframing their service user identity as part of their ‘humanness’. Participants settled at different points of their negotiation, ranging from separate but alongside each other, to fully integrated identities. The critical appraisal provides a personal exploration of multiple identities during clinical training and writing the two papers. 41. Factors Associated with Caregivers’ Responses to Individuals Affected by Eating Disorders

Abstract

Eating disorders can impact the whole family. Caregivers may engage in certain behaviours, termed accommodation and enabling behaviours, as an attempt to reduce conflict. Whilst understandable, the cognitive interpersonal maintenance model suggests that engaging in these behaviours may inadvertently maintain the eating disorder. This can become a vicious cycle. The emotional climate of families can be measured by the construct of expressed emotion (EE). High familial EE is associated with poorer treatment outcomes, as well as increased caregiver distress. It is therefore important to understand factors which are associated with accommodation and enabling behaviours, and EE, in families affected by eating disorders. Section One of this thesis is comprised of a systematic literature review, which explores the factors associated with/correlates of accommodation and enabling behaviours in caregivers of individuals affected by an eating disorder. Factors associated with both the caregiver and the person affected were identified, which can be used to identify caregivers who may be more vulnerable to engaging in accommodation. This provides valuable information regarding the targeting of support to relevant caregivers. Section Two reports an empirical study investigating the relationship between guilt, shame, blame, EE and self-compassion, in caregivers of those affected by eating disorders. It also examines whether self-compassion moderates the relationship between guilt/shame/blame and EE. Emotional overinvolvement (EOI), one component of EE, was positively associated with guilt and shame, and negatively associated with self-compassion. Guilt predicted EOI once other variables had been accounted for. Critical comments, a second component of EE, had a significant positive association with guilt, shame and blame. Blame was the only significant predictor of criticism when other factors had been accounted for. There were no significant moderating effects of self-compassion.

42. Effect of increasing corn silage inclusion in finishing diets cattle with or without tylosin on performance and liver abscesses

Abstract

A pooled analysis was performed to evaluate whether corn silage fed at 15% or 45% of diet DM impacted liver abscesses prevalence at slaughter in five previous experiments. Cattle fed 15% corn silage had 7.8% abscessed livers compared to 4.1% for cattle fed 45% corn silage when all diets contained tylosin. While improved due to increased corn silage inclusion, the objective of the current finishing study was to determine the impact of silage inclusion in finishing diets with and without tylosin on performance and incidence of abscessed livers in beef cattle. A total of 640 (BW = 334 ± 25 kg) steers were used in a generalized randomized block design with a 2 × 2 factorial treatment design. Treatments included two concentrations of corn silage (15% and 45% of diet DM), with or without tylosin for liver abscesses. This study used 32 pens of cattle with 20 steers per pen and 8 pens per treatment. There was a tendency for an interaction for feed efficiency (G:F; P = 0.10) where cattle fed 15% corn silage had a 2% increase in G:F when tylosin was added to the diet, but no improvements in G:F were observed when tylosin was added to diets containing 45% silage. There was an interaction between silage and tylosin inclusion for abscessed livers (P = 0.05). Cattle fed 15% corn silage without tylosin had the greatest incidence of abscessed livers (34.5%) compared to other treatments (P = 0.05), and the incidence of abscessed livers was decreased to 19% if tylosin was fed with 15% corn silage. Feeding 45% silage was effective at lowering the incidence of abscessed livers (P = 0.05) which was 12.4%, regardless of whether tylosin was fed. Feeding corn silage at 45% of diet DM (77.5% concentrate) was as effective as feeding tylosin to cattle on a 92.5% concentrate diet. 45. Delivering professional doctorate education: challenges and experiences during the COVID-19 pandemic

Abstract

Professional Doctorates have similar attributes of a PhD, but are arguably not as universally known. Moreover, professional doctorates have an added level of complexity, as students become scholar-practitioners by ensuring that they make a significant contribution to professional practice. However, professional doctorate education is often challenging due to the lack of research preparedness of professional doctorate students, who typically have been away from higher education for a number of years. Although these students may have built astute business mind sets, it could be argued that their approach to scholarly research is less so. So to achieve engaged scholarship that enables professional doctorate students to become scholar practitioners, it is crucial to create the correct learning environment. Using the Doctorate in Business Administration (DBA) at Liverpool Business School, UK, as a case study, the ability to deliver professional doctorate education is explored, and pertinently the challenge and experience of how the teaching and learning environment has transitioned since the COVID-10 pandemic is evaluated. Finally, key lessons are outlined as to how to design professional doctorate programmes that are resilient to disruptions to conventional teaching and learning practices.
